Cocoa-based agroforests are promoted to replace monocultures for the provision of ecosystem services. However, shade tree pruning, an important tool to sustain cocoa yields, is not commonly implemented. This study investigates the effect of pruning on both agronomic and economic performance. In Bolivia, four famers’ sites were divided in half, and shade trees pruned in one of the two plots. Pruning resulted in a significant increase in cocoa yield, from an average of 430 to 710 kg ha−1 by boosting flowering and pod production, but not reducing the proportion of damaged pods, and of those lost to cherelle wilt. Additionally, scenario calculations using international and organic premium cocoa prices were conducted to evaluate the economic feasibility of pruning. The minimum, mean and maximum yield of 22 local cocoa-based agroforestry farms were used as reference for 25, 50 and 75% yield increase scenarios. Offsetting the pruning costs highly depended on the initial yield levels. Using the minimum yield, all scenarios led to a lower net income compared with no pruning. For the mean yield level, the net income was equal to that obtained without pruning when the yield increase was above 51%. At the maximum yield level, all increase scenarios resulted in a higher net income. Our results prove the importance of pruning agroforestry trees to increase cocoa yields. However, with current farm-gate prices for cocoa, farmers alone cannot cover the extra management costs. The cocoa sector should discuss different strategies to support pruning for a broader adoption of agroforests.

Understanding water stress signaling mechanisms and screening for tolerant cocoa cultivars are major challenges when facing prolonged dry and rainy seasons in cocoa-producing areas. While abscisic acid (ABA) and proline are supposed to enhance drought tolerance in cocoa, the role of polyamines remains unclear. The aim of this study was to investigate the biochemical response and phenological adaptation of cocoa (Theobroma cacao) on different soil moisture conditions, with a focus on short-term (20 days) and long-term (89 days) stress conditions, and to compare the performance of three cocoa cultivars. In a split plot design with four blocks, cocoa seedlings of an international high-yielding cultivar (TSH-565) and two locally selected cultivars (IIa-22 and III-06) from the drought-exposed Alto Beni region, Bolivia, were arranged in pots under a roof shelter (cultivar: three levels). The seedlings were exposed to strong (VERY DRY) and moderate (DRY) soil moisture deficits, water logging (WET) and regular irrigation (MOIST) that served as a control (moisture: four levels). We examined the growth performance and the levels of ABA, proline, and polyamines in the leaves. Growth was reduced already at a moderate drought, while severe drought enhanced seedling mortality. Severe drought increased the levels of ABA by 453% and of proline by 935%, inducing a short-term stress response; both compounds were degraded over the long-term period. The polyamine concentration was unrelated to soil moisture. The cocoa cultivars did not differ in their biochemical response to soil moisture stress (proline: p-value = 0.5, ABA: p-value = 0.3), but the local cultivar III-06 showed a stronger height growth increment than the international cultivar TSH-565 (237%, p-value = 0.002) under drought conditions.

Maintaining soil quality for agricultural production is a critical challenge, especially in the tropics. Due to the focus on environmental performance and the provision of soil ecosystem services, organic farming and agroforestry systems are proposed as alternative options to conventional monoculture farming. Soil processes underlying ecosystem services are strongly mediated by microbes; thus, increased understanding of the soil microbiome is crucial for the development of sustainable agricultural practices. Therefore, we measured and related soil quality indicators to bacterial and fungal community structures in five cocoa production systems, managed either organically or conventionally for 12 years, with varying crop diversity, from monoculture to agroforestry. In addition, a successional agroforestry system was included, which uses exclusively on-site pruning residues as soil inputs. Organic management increased soil organic carbon, nitrogen and labile carbon contents compared to conventional. Soil basal respiration and nitrogen mineralisation rates were highest in the successional agroforestry system. Across the field sites, fungal richness exceeded bacterial richness and fungal community composition was distinct between organic and conventional management, as well as between agroforestry and monoculture. Bacterial community composition differed mainly between organic and conventional management. Indicator species associated with organic management were taxonomically more diverse compared to taxa associated with conventionally managed systems. In conclusion, our results highlight the importance of organic management for maintaining soil quality in agroforestry systems for cocoa production.

This study presents an evaluation of the food-energy-water nexus (FEWn), complemented by a thorough life cycle assessment (LCA), of four young cacao production systems: two full-sun monocultures and two agroforestry systems under conventional and organic management. Land footprint (LF) for food production, non-renewable cumulative energy demand (NR CED) for energy, total water footprint (TWF) for water, and three efficiency indicators for the FEWn were all analysed. In addition, ten LCA impact categories were evaluated in relation to two functional units (kilograms of cacao output and kilograms of total crop output, i.e., cacao + other crops). The integrated analysis of the FEWn and the LCA framework reveals how agroforestry systems and organic management report better environmental performances for almost all indicators and impact categories considered, except for the TWF. However, given that the systems analysed have no irrigation, between 96.3% and 99.8% of the TWF corresponds to green water, i.e., soil moisture from precipitation. Green water has lower environmental impacts and opportunity costs than the water used to manufacture inputs (WFinput). Accordingly, when the efficiency of the nexus is measured in relation to the WFinput, organically managed systems produce more food/energy per unit of water used. Our results show how production diversification and organic and cultural management practices can improve energy efficiency and reduce the use of water associated with the inputs and, consequently, improve the nexus, as well as the rest of the environmental impacts analysed. The design of agricultural policies focused on sustainability should strongly favour the establishment of agroforestry systems, particularly those that are organically managed.

The number of people in the United States living with Alzheimer disease (AD) is growing, resulting in significant clinical and economic impact. Substantial research investment has led to drug development in stages of AD before symptomatic dementia, such as preclinical AD. Although there are no treatments approved for preclinical AD, there are currently 6 phase 3 clinical trials for preclinical AD treatments. In this article, we review these clinical trials and highlight considerations for future coverage decisions. In line with the definition of preclinical AD, enrollment in these trials focuses on cognitively unimpaired patients that are at high risk of AD because of family history and then genetic testing or brain imaging. Enrollment in most of these trials also allows for younger patients, including those aged under 65 years. Primary clinical trial endpoints focus on cognition often 4 or more years after treatment. Secondary endpoints include other measures of cognition and function, as well as biomarkers. Review of these trials brings to light a few potential considerations when covering these new medications in the future. First, novel and potentially costly approaches involving genetic testing and/or positron emission tomography imaging may be needed to identify appropriate patients and should be developed efficiently. Second, the long duration of these clinical trials suggest that there may be a need for alternative payment approaches in the United States that encourage early payers to pay for a medication for which the long-term benefits may not be realized until after the beneficiary is no longer with the health plan. Third, the value of AD treatments may differ across populations, creating a potential role for indication-based or population-based contracting. Finally, considering the potentially high budgetary impact and little real-world evidence for a new drug class, payers and manufacturers may want to consider outcomes-based payment approaches and coverage with evidence development to mitigate uncertainty about the value of the treatment demonstrated in well-defined populations in clinical trials versus more heterogeneous real-world settings. Currently, the only effective treatment for cocoa (Theobroma cacao L.) infected with the cocoa swollen shoot virus disease (CSSVD) is to cut and replant infected trees. Hence, the development of preventive control measures and strategies to mitigate the severity of the disease are of utmost importance. While past research has mainly focused on resistance breeding, mild strain cross protection and vector control, diversification measures such as agroforestry have received relatively less attention, despite their potential to mitigate CSSVD severity. Therefore, we studied the effects of shade on CSSVD symptom severity, capsid damage and cocoa yield along a gradient of increasing shade tree abundance in smallholder cocoa farms in Ghana. Furthermore, we measured photosynthetic active radiation and assessed soil fertility in order to elaborate on potential causal factors for possible shade effects on CSSVD symptom severity. Both CSSVD symptom severity and cocoa yields followed quadratic curves, and were found to be lowest and highest in plots with 54% and 39% shade, respectively. The simulated optimal shade levels for CSSVD symptom severity and cocoa yield overlapped between 45%–53%, indicating that agroforestry systems with around 50% shade cover may be an optimal coping strategy to balance CSSVD symptom severity versus reduced cocoa yield until diseased cocoa is replaced with more resistant varieties. Furthermore, our results suggest that rather than soil fertility, high-light and possibly also soil moisture stress may have been responsible for the shade effects on CSSVD symptom severity.

As part of a multifactorial approach to address weak incentives for innovative antimicrobial drug development, market entry rewards (MERs) are an emerging solution. Recently, the Duke-Margolis Center for Health Policy released the Priority Antimicrobial Value and Entry (PAVE) Award proposal, which combines a MER with payment reforms, transitioning from volume-based to “value-based” payments for antimicrobials. Here, the PAVE Award and similar MERs are reviewed, focusing on further refinement and avenues for implementation.

Cocoa beans are produced all across the humid tropics under different environmental conditions provided by the region but also by the season and the type of production system. Agroforestry systems compared to monocultures buffer climate extremes and therefore provide a less stressful environment for the understory cocoa, especially under seasonally varying conditions. We measured the element concentration as well as abiotic stress indicators (polyamines and total phenolic content) in beans derived from five different production systems comparing monocultures and agroforestry systems and from two harvesting seasons. Concentrations of N, Mg, S, Fe, Mn, Na, and Zn were higher in beans produced in agroforestry systems with high stem density and leaf area index. In the dry season, the N, Fe, and Cu concentration of the beans increased. The total phenolic content increased with proceeding of the dry season while other abiotic stress indicators like spermine decreased, implying an effect of the water availability on the chemical composition of the beans. Agroforestry systems did not buffer the variability of stress indicators over the seasons compared to monocultures. The effect of environmental growing conditions on bean chemical composition was not strong but can contribute to variations in cocoa bean quality.

The response of plant species to environmental conditions influences changes in functional traits associated with the process that determines biological fitness and ecosystem processes. However, documenting these responses remain largely elusive in cultivation systems. We analyzed how environmental variables and leaf traits have effects on the transpiration rate of cocoa (Theobroma cacao L.) trees compared among different cultivation systems. Fieldwork was carried out at the Sara Ana experimental station in Alto Beni, La Paz, Bolivia. We sampled four trees in each of eight plots; four plots for each cultivation system (organic monoculture vs. organic agroforestry). From each tree, two mature, sunlit and healthy leaves were collected to make measurements of foliar traits and environmental variables. We found that canopy cover was higher in the agroforestry system. The specific leaf area was greater in agroforestry but the stomata size was significantly higher in the monoculture system. Temperature had a positive relationship with transpiration, whereas canopy cover and specific leaf area had a negative relationship in the agroforestry system. Cultivation system caused changes in microenvironmental conditions and on the expression of leaf traits that regulate water flow through the plant. Thus, the mutual effects of canopy cover, larger leaves and smaller stomatal size may drive a more efficient water use by reducing the transpiration rate of plants growing in agroforestry systems.

The Point-In-Time (PIT) count is currently the leading source of data on those experiencing homelessness in the United States. However, the PIT has been criticized for its lack of reliability, validity, and ability to capture an accurate numerical count of the homeless population. Additionally, many argue that annually a nontrivial amount of resources is spent on the PIT, yet the product from this count does not provide adequate information to address the issue of homelessness on a local, state, or national level. Findings from this comparative case study approach confirm that the cross-site methodology is inconsistent, and therefore the PIT yields inconsistent results. Implications and recommendations for local, state, and national service providers and policymakers are provided.

Overaged full-sun cacao plantations and the need for sustainable production systems call for combining rehabilitation of plantations with the establishment of agroforestry. We tested the effect of drastic rehabilitation pruning of old cacao tree stock and the introduction of both high- and low-diversity agroforestry on survival, growth and yield of T. cacao in a commercial plantation in peninsular Malaysia over a period of 5 years. We further determined the incidence of pests and diseases of cacao pods and assessed the performance of the whole system for smallholder farmers, including yields of by-crops. Rehabilitation pruning negatively affected cacao tree development and short-term yield. No more effects of pruning on cacao yield were observed starting in the third year on in the monoculture and starting in the fourth year on in low-diversity agroforestry. We found similar cacao tree development and yield in the low-diversity agroforestry and a common practice monoculture, suggesting that the implementation of agroforestry is a commercially feasible strategy, due to additional income generated through timber production. Reduced cacao tree development and yield in the high-diversity agroforestry were compensated by additional harvests of cassava and banana compared to monoculture. Incidence of cocoa pod borer (Conopomorpha cramerella) was lower in the agroforestry systems, especially the high-diversity system, while the incidence of black pod disease (Phytophthora spp.) did not differ between agroforestry and monoculture. The findings highlight the potential of agroforestry to reconcile ecologically sustainable land use with natural, cost-effective pest management. While pruning needs to be done with timing and disease pressure in mind to minimize short-term yield losses, this measure proved to be a feasible strategy for establishing agroforestry on extant plantations.

Pests and diseases threaten cacao production worldwide. Agroforestry systems are traditionally seen by farmers as one of the causes of increased pest and disease incidence, in contrast with full-sun monocultures. Cultural management practices—e.g. regular tree pruning, frequent pod harvest, regular removal of infested pods, weed management—have been reported to be crucial for pest and disease management. We performed two experiments for the purpose of assessing the effect of (i) different cacao production systems, and (ii) the frequency of harvest and removal of infested pods on the incidence of pests and diseases and on the cacao yield. The first experiment was performed in a long-term system comparison trial in Bolivia, where data on pest and disease incidence were recorded for three years in five production systems: two monocultures and two agroforestry system under organic and conventional farming, and one successional agroforestry system, i.e. a high tree density multi-strata system. Pest and disease management did not differ between systems and relied on cultural management practices. Overall, the incidence of pests and diseases did not differ between production systems, which indicated they were not the driver of yield differences between them. Across production systems, only 14% of the pods were affected by pests and diseases; 70% of these were affected by frosty pod rot. More than 80% of the pods infected by frosty pod rot were removed before the sporulation phase. In the second experiment, the effects of the frequency of harvest and removal of infected pods—every 15 days versus every 25 days—on pest and disease incidence and yield were tested in four farmers’ fields. Fortnightly harvest and diseased pod removal significantly decreased disease incidence and increased cacao yield, by 25% and 46% respectively. Our results show that cacao agroforestry systems do not increase pest and disease incidence compared with monocultures when good cultural management practices are implemented, which, in turn, can increase the productivity of the cacao plantations.

Farmers expect yield reduction of cash crops like cocoa when growing in agroforestry systems compared to monocultures, due to competition for resources, e.g. nutrients and water. However, complementarities between species in the use of resources may improve resource use efficiency and result in higher system performance. Cocoa trees have a shallow rooting system while the rooting characteristics of the associated trees are mainly unknown. This work investigates fine root distribution and production in five cocoa production systems: two monocultures and two agroforestry systems under conventional and organic farming, and a successional agroforestry system. In the organic systems a perennial leguminous cover crop was planted and compost was added, while herbicides and chemical fertilizers were applied in the conventional ones. We measured cocoa fine root parameters in the top 10 cm of soil and annual total fine root production at 0–25 and 25–50 cm depth. We related the root data with both the aboveground performance (tree and herbaceous biomass), and the cocoa and system yields. Cocoa fine roots were homogenously distributed over the plot area. Around 80% of the total fine roots were located in the upper 25 cm of soil. The total fine root production was 4-times higher in the agroforestry systems and the organic monoculture than in the conventional monoculture. The roots of the associated tree species were located in the same soil space as the cocoa roots and, in principle, competed for the same soil resources. The cocoa yield was lower in the agroforestry systems, but the additional crops generated a higher system yield and aboveground biomass than the conventional cocoa monocultures, implying effective resource exploitation. The leguminous cover crop in the organic monoculture competed with the cocoa trees for nutrients, which may explain the lower cocoa yield in this system in contrast with the conventional monoculture.

The inflammasome activates caspase-1 and the release of interleukin-1β (IL-1β) and IL-18, and several inflammasomes protect against intestinal inflammation and colitis-associated colon cancer (CAC) in animal models. The absent in melanoma 2 (AIM2) inflammasome is activated by double-stranded DNA, and AIM2 expression is reduced in several types of cancer, but the mechanism by which AIM2 restricts tumor growth remains unclear. We found that Aim2-deficient mice had greater tumor load than Asc-deficient mice in the azoxymethane/dextran sodium sulfate (AOM/DSS) model of colorectal cancer. Tumor burden was also higher in Aim2(-/-)/Apc(Min/+) than in APC(Min/+) mice. The effects of AIM2 on CAC were independent of inflammasome activation and IL-1β and were primarily mediated by a non-bone marrow source of AIM2. In resting cells, AIM2 physically interacted with and limited activation of DNA-dependent protein kinase (DNA-PK), a PI3K-related family member that promotes Akt phosphorylation, whereas loss of AIM2 promoted DNA-PK-mediated Akt activation. AIM2 reduced Akt activation and tumor burden in colorectal cancer models, while an Akt inhibitor reduced tumor load in Aim2(-/-) mice. These findings suggest that Akt inhibitors could be used to treat AIM2-deficient human cancers.

Cocoa production in Alto Beni, Bolivia, is a major source of income and is severely affected by climate change impacts and other stress factors. Resilient farming systems are, thus, important for local families. This study compares indicators for social–ecological resilience in 30 organic and 22 nonorganic cocoa farms of Alto Beni. Organic farms had a higher tree and crop diversity, higher yields and incomes, more social connectedness, and participated in more courses on cocoa cultivation. Resilience was enhanced by local farmers’ organizations, providing organic certification and supporting diversified agroforestry with seedlings and extension, going beyond basic organic certification requirements.

SUMMARYAgroforestry systems (AFS) can serve to decrease ecosystem carbon (C) losses caused by deforestation and inadequate soil management. Because of their shade tolerance, cacao plants are suitable to be grown in AFS, since they can be combined with other kinds of trees and shrubs. The potential for C sequestration in cacao farming systems depends on various factors, such as management practices, stand structure and plantation age. We compared conventionally and organically managed cacao monoculture systems (MCS) and AFS in Sara Ana (Bolivia) with respect to C stocks in plant biomass and to amounts of litterfall and pruning residues. The total aboveground C stocks of the AFS (26 Mg C ha−1) considerably exceeded those of the MCS (~7 Mg C ha−1), although the biomass of cacao trees was greater in the MCS compared to the AFS. Due to higher tree density, annual litterfall in the AFS (2.2 Mg C ha−1 year−1) substantially exceeded that in the MCS (1.2 Mg C ha−1 year−1). The amounts of C in pruning residues (2.6 Mg C ha−1 year−1 in MCS to 4.3 Mg C ha−1 year−1 in AFS) was more than twice those in the litterfall. Annual nitrogen (N) inputs to the soil through pruning residues of cacao and N-fixing trees were up to 10 times higher than the N inputs through external fertiliser application. We conclude that appropriate management of cacao AFS, involving the pruning of leguminous trees, will lead to increases in biomass, litter quantity and quality as well as soil C and N stocks. Thus, we recommend stimulating the expansion of well-managed AFS to improve soil fertility and enhance C sequestration in soils.

We further focused on the effect of annual shade tree and cocoa pruning on these variables to evaluate the potential impact of this activity.ResultsAgroforestry systems buffered extreme climate events like temperature fluctuations compared to monocultures but reduced light and throughfall drastically. Spatial variability of throughfall and transmitted light were low under a high and closed shade tree canopy. Shade tree pruning resulted in higher canopy openness, light transmittance, and throughfall, while the buffer function of the agroforestry systems concerning temperature and humidity fluctuations was reduced.ConclusionDifferences between cocoa production systems regarding throughfall and microclimate were overlain by pruning activities. Cocoa agroforestry systems are temporal dynamic systems. Pruning timing and intensity is pivotal for balancing light and water availability under seasonally varying environmental conditions to conserve micro-environments for cocoa production with less exposure to unfavorable climate.

SummaryStimulator of interferon genes (STING, also named MITA, MYPS, or ERIS) is an intracellular DNA sensor that induces type I interferon through its interaction with TANK-binding kinase 1 (TBK1). Here we found that the nucleotide-binding, leucine-rich-repeat-containing protein, NLRC3, reduced STING-dependent innate immune activation in response to cytosolic DNA, cyclic di-GMP (c-di-GMP), and DNA viruses. NLRC3 associated with both STING and TBK1 and impeded STING-TBK1 interaction and downstream type I interferon production. By using purified recombinant proteins, we found NLRC3 to interact directly with STING. Furthermore, NLRC3 prevented proper trafficking of STING to perinuclear and punctated region, known to be important for its activation. In animals, herpes simplex virus 1 (HSV-1)-infected Nlrc3−/− mice exhibited enhanced innate immunity and reduced morbidity and viral load. This demonstrates the intersection of two key pathways of innate immune regulation, NLR and STING, to fine tune host response to intracellular DNA, DNA virus, and c-di-GMP.

Autismus-Spektrum-Störungen (ASS) sind heterogene und persistierende Entwicklungsstörungen, für die in den letzten Jahrzehnten verschiedene Therapieansätze insbesondere zur frühen Förderung entwickelt wurden. Ziel dieser Studie war es, die Therapieeffekte des Frankfurter Frühinterventionsprogramms (FFIP), einem verhaltenstherapeutischen Ansatz basierend auf dem natürlichen Lernformat, in dem ambulante Einzel- und Gruppentherapie (2 Std./Wo.) mit intensiver Elternarbeit kombiniert werden, zu untersuchen. Nach dem ersten Therapiejahr zeigten sich eine signifikant beschleunigte Steigerung des Entwicklungsalters und eine Verbesserung der rezeptiven und expressiven Sprache. Ein niedrigeres chronologisches Alter und ein höheres Entwicklungsalter zu Therapiebeginn erwiesen sich als positive Einflussfaktoren auf den Zuwachs der expressiven Sprachfertigkeiten. Die Ergebnisse werden im Kontext anderer Frühförderprogramme diskutiert.

Migration from the Bolivian Altiplano to the Amazonian lowlands poses a number of challenges related to climate change adaptation and disaster risk reduction. Alto Beni, located in the Bolivian Yungas at the interface between two altitudinal zones, is a critical area in this respect. Unsustainable land use practices are leading to soil erosion, shallow landslides, as well as forest and biodiversity loss. Settlers from the Altiplano see themselves confronted with an ecosystem that does not support the agricultural systems they were once used to. Soil degradation and government incentives have promoted migration further into the rainforest, creating pressure on local indigenous groups and biodiversity. The best-suited land use system for the fragile soils and ecosystems in Alto Beni is diversified agroforestry, which is often combined with a cash crop such as cocoa or coffee. Many farmers practising such a system have organic certification and achieve a premium price for their cash crops. However, cocoa farmers in Alto Beni face many challenges. Prolonged droughts, heavy rains, floods, increased heat, and plant diseases are mentioned most by cocoa farmers. In this study we compile results from a research project on the resilience of organic and nonorganic cocoa farms to external risk factors and discuss them in the context of climate change adaptation, disaster risk reduction, and migration. Cocoa farmers who belong to a cooperative and had organic certification achieved higher resilience indicators than others, because they tended to cultivate cocoa in diversified agroforestry systems. Cooperatives fostered agroforestry through capacity-building, knowledge exchange, extension services, and awareness-raising. They also provided social insurances and enhanced mutual support among their members. Challenges within established cooperatives such as lack of technical support to farmers and knowledge exchange within and between organizations can hamper resilience building. Finally, the inclusion of new farmers into cocoa cooperatives seems critical to reducing outmigration and the reproduction of non-sustainable practices in other fragile areas. Multiple challenges remain to be addressed, however, including the enhancement of solidarity economy networks and their extension sectors other than export crops.

Soil moisture has high spatial and temporal variability, depending on topography, soil texture, vegetation and meteorological conditions. It influences many processes in the soil and supplies water to the vegetation. This is often a limiting factor in agricultural production. Over an 18-month period, we measured soil moisture dynamics down to a depth of 70 cm in a long-term trial in Bolivia comprising six different land-use systems, i.e. cocoa monocultures and agroforestry systems, both under organic and conventional management, successional cocoa agroforestry systems and a natural fallow. Soil was heterogeneous over the area and in depth. We identified and separated two soil groups which differed in both, texture and soil water retention capacity. Considering the two groups, we assessed the effect of the different land-use systems on soil moisture dynamics and plant available water on the one hand, and how different soil moisture conditions affect growth and production of cocoa on the other. In monocultures with shallow rooting cocoa only, soil moisture decreased mainly in the uppermost soil layer during the dry season and the lower layers kept more moisture year round. In agroforestry systems soil moisture decreased homogeneously over the soil profile, implying a complementarity in water use of cocoa and deeper rooting trees. The uppermost soil layer in the agroforestry systems had higher soil moisture than in the monoculture, demonstrating the role of shade trees to reduce water loss from top soil by evaporation and transpiration of the cocoa. Even though one soil group had continuously higher water availability than the other group, we did not find an effect on the cocoa yield. Cocoa relies on sufficient water supply, but beside information on the precipitation it is important to know the soil structure and soil water retention capacity when discussing water availability for cocoa production and to consider the heterogeneity of the soil even over small area.

The global demand for cacao has recently increased. To meet this demand, the cultivated area has been expanded in tropical forest areas and production has intensified by replacing traditional agroforestry systems with monocultures. This has led to a loss of biodiversity in cacao-growing areas. More sustainable production systems such as agroforestry and organic managed systems are expected to yield less cacao, but by-crops and premium prices, respectively, might economically compensate for the lower yields. Here, we compared the productivity and the return on labor, that is the return per working day, of four different cacao production systems: agroforestry and monocultures under organic and conventional management. Cacao and by-crop yields, costs, revenues, and labor were registered during the first 5 years after establishment. Results show that cacao yields were, on average, 41% higher in monocultures, but the revenues derived from agroforestry by-crops economically overcompensated for this difference. Indeed, the return on labor across the years was roughly twice as high in the agroforestry systems compared to the monocultures. We found similar cacao yields and return on labor in conventional and organically managed agroforestry systems. However, in the monocultures, cacao yields were 48% lower under organic compared with conventional farming, but the return on labor was similar, mainly due to the higher costs associated to the conventional management. Overall, our findings show that cacao agroforestry systems have higher return on labor.

Recently renewed interest in the therapeutic properties of honey has led to the search for new antimicrobial honeys. This study was undertaken to assess the antimicrobial activity and composition of a locally produced Portobello honey (PBH) on three bacteria known to infect wounds. Manuka honey (MH) was used for comparative purposes. Broth culture and agar disc diffusion assays were used to investigate the antimicrobial properties of honey. The honeys were tested at four concentrations: 75%, 50%, 10% and 1% (v/v) and compared with an untreated control. The composition of honey was determined by measuring: polyphenol content by Folin Ciocalteau method, antioxidant capacity by ferric ion reducing power assay, hydrogen peroxide (H2 O2 ) by catalase test, pH and sugar content by pH strips and refractometer, respectively. Both honeys at 75% and 50% inhibited the majority of the three bacteria tested. 10% PBH exhibited antimicrobial activity to the lesser extent than 10% MH. The difference was very significant (p ≤ 0.001). Both honeys were acidic with pH 4, and both produced H2 O2 . The sugar content of PBH was higher than MH, but the difference was not significant. The MH had significantly higher levels of the polyphenols and antioxidant activity than PBH.

Summary The nucleotide-binding domain and leucine-rich-repeat-containing (NLR) proteins regulate innate immunity. Although the positive regulatory impact of NLRs is clear, their inhibitory roles are not well defined. We showed that Nlrx1 −/− mice exhibited increased expression of antiviral signaling molecules IFN-β, STAT2, OAS1, and IL-6 after influenza virus infection. Consistent with increased inflammation, Nlrx1 −/− mice exhibited marked morbidity and histopathology. Infection of these mice with an influenza strain that carries a mutated NS-1 protein, which normally prevents IFN induction by interaction with RNA and the intracellular RNA sensor RIG-I, further exacerbated IL-6 and type I IFN signaling. NLRX1 also weakened cytokine responses to the 2009 H1N1 pandemic influenza virus in human cells. Mechanistically, Nlrx1 deletion led to constitutive interaction of MAVS and RIG-I. Additionally, an inhibitory function is identified for NLRX1 during LPS activation of macrophages where the MAVS-RIG-I pathway was not involved. NLRX1 interacts with TRAF6 and inhibits NF-κB activation. Thus, NLRX1 functions as a checkpoint of overzealous inflammation.

Nucleotide-binding domain leucine-rich repeat (NLR) proteins are regulators of inflammation and immunity. Although first described 8 y ago, a physiologic role for NLRP12 has remained elusive until now. We find that murine Nlrp12, an NLR linked to atopic dermatitis and hereditary periodic fever in humans, is prominently expressed in dendritic cells (DCs) and neutrophils. Nlrp12-deficient mice exhibit attenuated inflammatory responses in two models of contact hypersensitivity that exhibit features of allergic dermatitis. This cannot be attributed to defective Ag processing/presentation, inflammasome activation, or measurable changes in other inflammatory cytokines. Rather, Nlrp12−/− DCs display a significantly reduced capacity to migrate to draining lymph nodes. Both DCs and neutrophils fail to respond to chemokines in vitro. These findings indicate that NLRP12 is important in maintaining neutrophils and peripheral DCs in a migration-competent state.

The interplay between innate and adaptive immunity is important in multiple sclerosis (MS). The inflammasome complex, which activates caspase-1 to process pro–IL-1β and pro–IL-18, is rapidly emerging as a pivotal regulator of innate immunity, with nucleotide-binding domain, leucine-rich repeat containing protein family, pyrin domain containing 3 (NLRP3) (cryopyrin or NALP3) as a prominent player. Although the role of NLRP3 in host response to pathogen associated molecular patterns and danger associated molecular patterns is well documented, its role in autoimmune diseases is less well studied. To investigate the role of NLRP3 protein in MS, we used a mouse model of MS, experimental autoimmune encephalomyelitis (EAE). Nlrp3 expression was elevated in the spinal cords during EAE, and Nlrp3−/− mice had a dramatically delayed course and reduced severity of disease. This was accompanied by a significant reduction of the inflammatory infiltrate including macrophages, dendritic cells, CD4, and CD8+ T cells in the spinal cords of the Nlrp3−/− mice, whereas microglial accumulation remained the same. Nlrp3−/− mice also displayed improved histology in the spinal cords with reduced destruction of myelin and astrogliosis. Nlrp3−/− mice with EAE produced less IL-18, and the disease course was similar to Il18−/− mice. Furthermore, Nlrp3−/− and Il18−/− mice had similarly reduced IFN-γ and IL-17 production. Thus, NLRP3 plays a critical role in the induction of the EAE, likely through effects on capase-1–dependent cytokines which then influence Th1 and Th17.

While viruses encode a limited repertoire of factors, their influence on host proteins is substantial. Various high-throughput technologies have been employed to gain a global understanding of how viruses rewire cellular machinery to promote replication and evade immune responses. These approaches can elucidate the interplay that occurs between virus and host by identifying host factors that directly associate with viral proteins, determining what cellular factors impact the viral lifecycle and what viral countermeasures circumvent immune surveillance. This chapter will discuss system-level technologies that are used to identify host proteins, pathways, and biochemical complexes that govern viral pathogenesis. We will examine the information that can be gained from genome- and proteome-level analyses of host–pathogen interactions, the advantages and pitfalls of various methods and provide examples of significant breakthroughs that have been facilitated using OMICs-based technologies.

Cadmium (Cd) uptake by cocoa has recently attracted attention, after the European Union (EU) decided to establish values for tolerable Cd concentrations in cocoa products. Bean Cd concentrations from some cocoa provenances, especially from Latin America, were found to exceed these values. Cadmium uptake by cocoa is expected not only to depend on a variety of soil factors, but also on plant and management factors. In this study, we investigated the influence of different production systems on Cd uptake by cocoa in a long-term field trial in the Alto Beni Region of Bolivia, where cocoa trees are grown in monocultures and in agroforestry systems, both under organic and conventional management. Leaf, fruits and roots of two cultivars were sampled from each production system along with soil samples collected around these trees. Leaf, pod husk and bean samples were analysed for Cd, iron (Fe) and zinc (Zn), the roots for mycorrhizal abundance and the soil samples for 'total' and 'available' Cd, Fe and Zn as well as DGT-available Cd and Zn, pH, organic matter, texture, 'available' phosphorus (P) and potassium (K). Only a small part of the variance in bean and pod husk Cd was explained by management, soil and plant factors. Furthermore, the production systems and cultivars alone had no significant influence on leaf Cd. However, we found lower Cd leaf contents in agroforestry systems than in monocultures when analysed in combination with DGT-available soil Cd, cocoa cultivar and soil organic matter. Overall, this model explained 60% of the variance of the leaf Cd concentrations. We explain lower leaf Cd concentrations in agroforestry systems by competition for Cd uptake with other plants. The cultivar effect may be explained by cultivar specific uptake capacities or by a growth effect translating into different uptake rates, as the cultivars were of different size.

The growing demand for cocoa beans and products worldwide has been met by expanding the area under cocoa production while productivity per hectare has stagnated at a low level of around 450 kg/ha per year in the last decade. Throughout the tropics cocoa has increasingly been cultivated in full-sun monocultures in order to maximize short-term productivity and profitability, which has been associated with soil erosion and degradation, biodiversity loss, as well as increased susceptibility to climate change impacts and pests and diseases. Dynamic agroforestry systems are an alternative production method which has long been practiced in Latin American countries such as Bolivia. Through mimicking natural forests, these systems offer multiple benefits such as soil fertility enhancement, reduction in pest and disease pressure, erosion control, and revenue diversification. In Côte d’Ivoire, where most cocoa is still produced in monocultures, dynamic agroforestry systems were recently introduced on a small scale. Here we use different research projects conducted in Bolivia and Côte d’Ivoire as case studies to review productivity, soil fertility as well as pests and diseases in dynamic agroforestry systems and monocultures, and outline factors influencing the adoption of dynamic agroforestry systems from the farmers’ perspective. We found productivity under agroforestry systems to be either similar or higher compared to monocultures. We recorded 161 % higher total system yields in an on-station field trial and an on-farm study in Bolivia, and in an on-farm study in Côte d’Ivoire. Cocoa yields were 12–46 % higher in agroforestry systems compared to monocultures. In addition, cocoa in dynamic agroforestry systems exhibited significantly less incidences of witches’ broom, Moniliophthora perniciosa, compared to monocultures in Bolivia. Farmers in Bolivia and Côte d’Ivoire observed more soil-related problems and incidences of pests and diseases in monocultures than in agroforestry systems, and they showed high interest to learn dynamic agroforestry management practices. However, adoption was strongly limited to project areas where dynamic agroforestry plots had been installed with farmers’ participation. This highlights the importance of local organizations such as Ecotop, Ecosaf, El Ceibo and Biopartenaire Ltd., who implement such interventions on the ground. However, we found that there is space for improvement in the way organizations interact with farmers, especially in Côte d’Ivoire. Interactive knowledge sharing methods such as farmer field schools may help to stimulate farmers’ protagonism and give scientists and external consultants the role of facilitators who integrate different forms of knowledge and make them visible to different stakeholders. Such a social learning process requires transdisciplinary research for the development of decision support tools which facilitate the determination of both optimal planting densities and shade levels, as well as adequate combinations of trees and accompanying species in order to achieve effective regulation of pests and diseases while ensuring favourable growing conditions.

Capsaicin is the chemical responsible for making some peppers spicy hot, but additionally it is used as a pharmaceutical to alleviate different pain conditions. Capsaicin binds to the vanilloid receptor TRPV1, which plays a role in coordinating chemical and physical painful stimuli. A number of reports have also shown that capsaicin inserts in membranes and its capacity to modify them may be part of its molecular mode of action, affecting the activity of other membrane proteins. We have used differential scanning calorimetry, X-ray diffraction, 31P NMR, and 2H NMR spectroscopy to show that capsaicin increases the fluidity and disorder of 1,2-palmitoyl-sn-glycero-3-phosphocholine membrane models. By using 1H NOESY MAS NMR based on proton-proton cross-peaks between capsaicin and 1-palmitoyl-2-oleoyl-sn-glycero-3-phosphocholine resonances, we determined the location profile of this molecule in a fluid membrane concluding that it occupies the upper part of the phospholipid monolayer, between the lipid-water interface and the double bond of the acyl chain in position sn-2. This location explains the disorganization of the membrane of both the lipid-water interface and the hydrophobic palisade. © 2015 American Chemical Society.

Cocoa is one of the most important crops of the ‘‘Alto Beni’’ region in Bolivia. This crop is produced in different systems, among them monoculture and agroforestry. In order to determine the effect of the production system on microbiological soil characteristics, we measured microbial biomass carbon, microbial biomass nitrogen and cellulase activity and we determined the microbial quotient in soil under five different cocoa production systems (conventional monoculture, organic monoculture, conventional agroforestry, organic agroforestry and successional agroforestry) and in fallow plots. The measurements were carried out in dry and rainy season. Soil from fallow plots and soil under agroforestry had higher microbial biomass than soils under monocultures, probably due to the effect of fresh organic matter input on microbial biomass. No significant difference for microbial biomass in soil from plots subjected to organic management and soil from plots subjected to conventional management was observed, possibly because of the short time elapsed from the initial establishment of the plots. In dry season, the microbial quotient showed a significantly higher value in soils under conventional agroforestry than in soils under organic monoculture, suggesting that besides the input of fresh organic matter, mineral fertilization may play a role on the fraction of available carbon. Cellulase activity was not affected by any of the factors tested, indicating that, under our assay conditions, it was not a good indicator of changes in soil.

Innate immune sensors such as Toll-like receptors (TLRs) differentially utilize adaptor proteins and additional molecular mediators to ensure robust and precise immune responses to pathogen challenge. Through a gain-of-function genetic screen, we identified the gamma catalytic subunit of protein phosphatase 1 (PP1-γ) as a positive regulator of MyD88-dependent proinflammatory innate immune activation. PP1-γ physically interacts with the E3 ubiquitin ligase TRAF6, and enhances the activity of TRAF6 towards itself and substrates such as IKKγ, whereas enzymatically inactive PP1-γ represses these events. Importantly, these activities were found to be critical for cellular innate responses to pathogen challenge and microbial clearance in both mouse macrophages and human monocyte lines. These data indicate that PP1-γ phosphatase activity regulates overall TRAF6 E3 ubiquitin ligase function and promotes NF-κB-mediated innate signaling responses.

This study compares aboveground and belowground carbon stocks and tree diversity in different cocoa cultivation systems in Bolivia: monoculture, simple agroforestry, and successional agroforestry, as well as fallow as a control. Since diversified, agroforestry-based cultivation systems are often considered important for sustainable development, we also evaluated the links between carbon stocks and tree diversity, as well as the role of organic certification in transitioning from monoculture to agroforestry. Biomass, tree diversity, and soil physiochemical parameters were sampled in 15 plots measuring 48 × 48 m. Semi-structured interviews with 52 cocoa farmers were used to evaluate the role of organic certification and farmers’ organizations (e.g., cocoa cooperatives) in promoting tree diversity. Total carbon stocks in simple agroforestry systems (128.4 ± 20 Mg ha−1) were similar to those on fallow plots (125.2 ± 10 Mg ha−1). Successional agroforestry systems had the highest carbon stocks (143.7 ± 5.3 Mg ha−1). Monocultures stored significantly less carbon than all other systems (86.3 ± 4.0 Mg ha−1, posterior probability P(Diff > 0) of 0.000–0.006). Among shade tree species, Schizolobium amazonicum, Centrolobium ochroxylum, and Anadenanthera sp. accumulated the most biomass. High-value timber species (S. amazonicum, C. ochroxylum, Amburana cearensis, and Swietenia macrophylla) accounted for 22.0 % of shade tree biomass. The Shannon index and tree species richness were highest in successional agroforestry systems. Cocoa plots on certified organic farms displayed significantly higher tree species richness than plots on non-certified farms. Thus, expanding the coverage of organic farmers’ organizations may be an effective strategy for fostering transitions from monoculture to agroforestry systems.

Colitis is a chronic inflammatory disease of the colon that is characterized by recurring, acute episodes. Mouse models of colitis allow for the study of multiple aspects of this disease, including the innate immune response, epithelial and intestinal cell response, and wound healing. The following protocols cover acute, chronic, and cancer-associated colitis models.

Peritoneal macrophages are invaluable for gaining an understanding of innate immune responses due to their physiological relevance. These macrophages can be harvested from the peritoneum to give a resident population or can be elicited through the use of thioglycollate. This chapter describes how to collect each type of macrophage.
