The influence of the interatomic repulsive hardness (RH) on the microstructure and dynamics of CuZr metallic glass is studied by the molecular dynamics simulation method. By constructing potential energy functions that characterize different RH, we calculated their atomic diffusion coefficients, thermal expansion coefficients, radial distribution functions, fivefold symmetry order, and other related structural properties during the quenching process. We found that the atomic diffusion coefficients and thermal expansion coefficients decrease with RH, and the variation of radial distribution functions with temperatures becomes slower in softer RH. The softening RH is also accompanied by the enhancement of the icosahedral order in the liquids. Our results explain the experimental conclusion of "soft atoms make strong glasses" when considering the relation of the repulsive potential and liquid dynamics fragility.

SARS-CoV-2, the causative agent of the COVID-19 pandemic, undergoes continuous evolution, highlighting an urgent need for development of novel antiviral therapies. Here we show a quantitative mass spectrometry-based succinylproteomics analysis of SARS-CoV-2 infection in Caco-2 cells, revealing dramatic reshape of succinylation on host and viral proteins. SARS-CoV-2 infection promotes succinylation of several key enzymes in the TCA, leading to inhibition of cellular metabolic pathways. We demonstrated that host protein succinylation is regulated by viral nonstructural protein (NSP14) through interaction with sirtuin 5 (SIRT5); overexpressed SIRT5 can effectively inhibit virus replication. We found succinylation inhibitors possess significant antiviral effects. We also found that SARS-CoV-2 nucleocapsid and membrane proteins underwent succinylation modification, which was conserved in SARS-CoV-2 and its variants. Collectively, our results uncover a regulatory mechanism of host protein posttranslational modification and cellular pathways mediated by SARS-CoV-2, which may become antiviral drug targets against COVID-19.

In recent years, an infection in geese caused by goose astrovirus (GAstV) has repeatedly occurred in coastal areas of China and rapidly spread to inland provinces. The infection is characterized by joint and visceral gout and is fatal. The disease has caused huge economic losses to China’s goose industry. GAstV is a nonenveloped, single-stranded, positive-sense RNA virus. As it is a novel virus, there is no specific classification. Here, we review the current understanding of GAstV. The virus structure, isolation, diagnosis and detection, innate immune regulation, and transmission route are discussed. In addition, since GAstV can cause gout in goslings, the possible role of GAstV in gout formation and uric acid metabolism is discussed. We hope that this review will inform researchers to rapidly develop effective methods to prevent and treat this disease.

Avian astroviruses, including chicken astrovirus (CAstV), avian nephritisvirus (ANV), and goose astrovirus (GoAstV), are ubiquitous enteric RNA viruses associated with enteric disorders in avian species. Recent research has found that infection of these astroviruses usually cause visceral gout in chicken, duckling and gosling. However, the underlying mechanism remains unknown. In the current article, we review recent discoveries of genetic diversity and variation of these astroviruses, as well as pathogenesis after astrovirus infection. In addition, we discuss the relation between avian astrovirus infection and visceral gout in poultry. Our aim is to review recent discoveries about the prevention and control of the consequential visceral gout diseases in poultry, along with the attempt to reveal the possible producing process of visceral gout diseases in poultry.

Since July 2020, an infectious disease characterized by liver and spleen white focal necrosis has been spreading widely through geese farms in many regions of China. A novel goose orthoreovirus (GRV), designated GRV-GD2020, was isolated from the liver and spleen of dead geese. Phylogenetic analysis and sequence comparison revealed that all the genes of GRV-GD2020 clustered with other waterfowl-origin orthoreovirus. However, the gene constellation of GRV-GD2020 was not similar to that of any particular strain. Instead, the genomic segments of GRV-GD2020 showed 27.5-97.3% similarities to that of other waterfowl-origin orthoreovirus isolates. Waterfowl-origin orthoreovirus infections characterized by liver and spleen focal necrosis had not emerged in recent years. The re-emergence of the disease may be related to the recombination of the genome segments of Muscovy duck reovirus (MDRV), GRV, and new-type duck orthoreovirus. In summary, we determined that the GRV-GD2020 strain, causing goose liver and spleen focal necrosis, is a new variant of waterfowl-origin orthoreovirus.

The duck Tembusu virus (DTMUV) is a mosquito-borne flavivirus. It causes severe symptoms of egg-drop, as well as neurological symptoms and brain damage in ducks. However, the specific molecular mechanisms of DTMUV-induced neurovirulence and host responses in the brain remain obscure. To better understand the host&ndash, pathogen and neuro-immune interactions of DTMUV infection, we conducted high-throughput RNA-sequencing to reveal the transcriptome profiles of DTMUV-infected duck brain. Totals of 117, 212, and 150 differentially expressed genes (DEGs) were identified at 12, 24, and 48 h post infection (hpi). Gene ontology (GO) and Kyoto Encyclopedia of Genes and Genomes (KEGG) enrichment analyses uncovered genes and pathways related to the nervous system and immune responses in duck brain. Neuro-related genes, including WNT3A, GATA3, and CHRNA6, were found to be significantly downregulated. RIG-I-like receptors (DHX58, IFIH1) and Toll-like receptors (TLR2 and TLR3) were activated, inducing the expression of 22 interferon stimulated genes (ISGs) and antigen-processing and -presenting genes (TAP1 and TAP2) in the brain. Our research provides comprehensive information for the molecular mechanisms of neuro-immune and host&ndash, pathogen interactions of DTMUV.

The highly pathogenic H5N1 avian influenza virus (AIV) is widespread in waterfowl, causing enormous economic losses and posing a significant threat to public health. An increasing number of reagents have been identified to prevent the spread of influenza; however, there have been no reports on the anti-H5N1 effects of duck interferons, which exhibit antiviral activity against other viruses. Our aim was to investigate the antiviral effects of purified duck interferons. In this study, we successfully cloned and expressed duck interferon gamma (IFN-γ) in Escherichia coli. What determines the glass forming ability (GFA) remains one of the major unsolved problems in materials science. Despite extensive research attempting to resolve it from the perspective of short range order, the medium range order (MRO) structures are also thought to play an important role in the GFA. In this paper, the MRO of Zr80Pt20 metallic glass (MG) is investigated by molecular dynamics simulation. We find a novel MRO structure, in which the icosahedral clusters packed in the Bergman method, exists in the glass. This MRO cluster, with the size of 1.2–1.4 nm and high degree of five-symmetry order, will contribute to the high GFA of Zr80Pt20 MG.

Extraintestinal pathogenic Escherichia coli (ExPEC) can invade and colonize multiple extraintestinal tissues and can cause a wide range of infections; however the mechanisms of its pathogenicity are not well understood. Flagella contribute to the infection of E. coli strains by mediating adhesion and invasion. Our previous bioinformatic analysis revealed two flagella gene clusters in the genome of an ExPEC isolate, PCN033. One encodes the conventional flagellum system (Flag-1) and the other encodes the Flag-2 system, whose function is uncharacterized. Here we aimed to characterize these two flagellum systems and determine their contributions to the flagellum formation and certain pathogenicity-associated phenotypes. Our observations support the involvement of Flag-1 system, but not Flag-2 system, in the synthesis and maturation of the flagellum structure, and in mediating bacterial swimming and swarming. Moreover, flgD, which encodes a flagellar-hook scaffolding protein in the Flag-1 system, is required for flagellum assembly by influencing the production of FliC (flagellin). Deletion of flgD attenuated ExPEC strain PCN033 invasion and colonization in vivo, probably by affecting bacterial adhesion and invasion, and by reducing resistance to phagocytosis by circulating monocytes. In contrast, these phenotypes were not observed in the strain with deletion of lfgD, encoding the FlgD-like protein in the Flag-2 system. Taken together, these findings indicate that Flag-1 flagellum system is the determinative component of bacterial flagella that contributes to the infection.

Although Newcastle disease virus (NDV) has a worldwide distribution, some NDV genotypes have more regional geographical ranges within continents. In this study, we isolated a subgenotype XIIb NDV strain, Goose/CH/GD/E115/2017 (E115), from geese in Guangdong province, Southern China, in 2017. Phylogenetic analysis showed that E115 and six other NDVs from geese in China were grouped under subgenotype XIIb and were distinct from subgenotype XIIa, isolated from chickens in South Africa, and subgenotype XIId, isolated from chickens in Vietnam. To better understand the pathogenicity and transmission of the subgenotype XIIb NDVs from geese in Guangdong province, we inoculated chickens and geese with 106 EID50 of the E115 virus. Eight hours after inoculation, three naive chickens and three naive geese were co-housed with the infected chickens or geese to assess intraspecific and interspecific horizontal transmission of the E115 virus. The E115 virus induced significant clinical signs without mortality in chickens, while it was not pathogenic to geese. Intraspecific and interspecific horizontal transmission of the E115 virus was observed among chickens and geese via direct contact. Furthermore, although the current vaccines provided complete protection against disease in chickens after challenging them with the E115 virus, the virus could also be transmitted from vaccinated chickens to naive contact chickens. Collectively, our findings highlight the need for avoiding the mixing of different bird species to reduce cross-species transmission and for surveillance of NDV in waterfowl.

We present the results of a molecular dynamics simulation in which we investigate whether a supercooled monometallic liquid exhibits structural heterogeneities. Using the voronoi construction, we calculate the atomic excess volume va and its distribution in liquid Cu in the 3D space. We find that va is not distributed homogeneously in the liquid, atoms with smaller va aggregate to form solid-like clusters which give rise to the dynamical heterogeneity. In the cooling process, these solid-like clusters increase rapidly from Ta showing the structural origin of dynamical crossover. we demonstrate that it is the excess volume of the cluster that governs the liquid dynamics below Ta. We also find that the atomistic motion is controlled by the excess volume of its neighbors demonstrating the enhancing collective motion feature below Ta.

In this letter, we use molecular dynamics simulations to show that the CuZr metallic glasses have an intricate hierarchical fivefold symmetry that, either from the perspective of atom packing or icosahedral packing, the CuZr glasses follow the same fivefold packing symmetry in medium range. This fivefold symmetry extends up to surprisingly the eighth atomic shells, with the first five shells packed in Bergman- icosahedral scheme. These results show greater degree of order in glasses than presently envisaged and good agreement with experimental measurements which imply the intrinsic correlation between metallic glasses and quasicrystals as well.

A new family of IFNs called type III IFN or IFN-λ has been described, and shown to induce antiviral activity against several viruses in the cell culture. In this study, the molecular cloning, expression, and antiporcine epidemic diarrhea virus (PEDV) activity of porcine IFN-λ3 (poIFN-λ3) were reported. The full-length poIFN-λ3 cDNA sequence encoded 196 amino acids with a 23 amino acid signal peptide. Sequence alignments showed that poIFN-λ3 had an amino acid sequence similarity to Ovis aries (78.1 %), Bos taurus (76.0 %), Tupaia belangeri (71.3 %), Equus caballus (69.9 %), and Homo sapiens (69.9 %). The phylogenetic analysis based on the genomic sequences indicated that poIFN-λ3 is located in the same branch as B. taurus and O. aries IFN-λ3. The poIFN-λ3 without a signal anchor sequence was efficiently expressed in Escherichia coli, and the purified recombinant poIFN-λ3 exhibited significant antiviral effects against PEDV in a dose- and time-dependent manner. This inhibitory effect of poIFN-λ3 on PEDV was observed under three different treatment conditions. The highest inhibition of PEDV was observed in Vero E6 cell cultures pretreated with poIFN-λ3 (prior to PEDV infection). In addition, poIFN-λ3 was able to induce the expression of IFN-stimulated genes, including ISG15, OAS1, and Mx1 in Vero E6 cells. These data demonstrate that poIFN-λ3 has antiviral activity against PEDV and may serve as a useful biotherapeutic candidate to inhibit PEDV or other viruses in swine.

In April 2017, three avian influenza (H7N9) viruses were isolated from chickens in southern China. Each virus had different insertion points in the cleavage site of the hemagglutinin protein compared to the first identified H7N9 virus. We determined that these viruses were double or triple reassortant viruses.

Three types of polymer modifier used in concrete (styrene-butadiene rubber latex, polyacrylic ester emulsion and organic silicon waterproof agent) were employed to investigate their effects on the compressive strength, capillary water absorption and chloride ion permeability of concrete. Results show that the incorporation of polymer modifier reduces the compressive strength, and fly ash (FA) can improve this adverse effect. All three polymer modifiers can significantly reduce the permeability of concrete, and the effect is more significant at high water-to-binder ratio. Among them, the compressive strength of organic silicon waterproof agent modified concrete is the most similar to that of ordinary concrete, and the sorptivity coefficient is relatively low, even at higher dosages. In addition, with the prolongation of the curing age, the impermeability of polymer-modified concrete mixed with FA reaches the best. The addition of FA can not only achieve economic and environmental benefits, but also cooperate with the polymer in the concrete, thereby improving the waterproofness of the concrete.

A novel duck adenovirus, isolated from Jinding Ducks(Anas platyrhynchos domestica), was proposed to be duck adenovirus 4 (DAdV-4), extending the genus Aviadenovirus. In this study, we sequenced the central genome part from Iva2 gene to fiber gene of the DAdV-4 that is conserved in all adenovirus genera. Phylogenetic analysis and protease cleavage site analysis verified the classification of DAdV-4 in the genus Aviadenovirus. Nucleotide identity analysis showed low sequence identity between central genome part genes of DAdV-4 with that of other aviadenoviruses. The phylogenetic tree based on the full amino acid sequence of hexon and DNA polymerase showed that the DAdV-4 appeared on a relatively independent branch. Our analysis suggested that DAdV-4 is a distinct type and represents a novel species. Although DAdV-4 has not caused serious disease outbreaks among ducks yet, the virus should be considered as a potential threat to the poultry industry.

This study reports the findings of a high-resolution melting (HRM) curve analysis combined with PCR technique (PCR-HRM) to differentiate between Muscovy duck parvovirus (MDPV) and goose parvovirus (GPV). A degenerate primer set was designed based on the VP3 gene of MDPV and GPV. The PCR HRM assay was able to discriminate between MDPVs and GPVs by differences in melting curve shapes and melting temperatures. A total of forty-five clinical samples, passaged in the allantoic cavity of Muscovy duck eggs, were detected by the PCR-HRM assay. Among the 12 positive samples, two were identified as MDPV and two as GPV with high genotype confidence percentage (GCP) values. Seven positive samples had low GCP values for the melting curve analysis and were identified as co-infection samples. One of the 12 positive samples, designed GDNX strain, was identified as a variant strain with a divergent melting curve profile. To assess the capability of PCR-HRM assay to distinguish MDPV and GPV, fifty-two field samples were collected and examined. Seven samples were positive for MDPV and/or GPV. Thus, this developed assay was useful for discrimination of MDPVs and GPVs and can also be suitable for detecting co-infection samples.

The antiviral cytokine interferon-alpha (IFN-α) plays a critical role in the innate immune system. Previous studies have shown that recombinant chicken IFN-α inhibits avian influenza virus (AIV) replication in vivo; however, the antiviral effect of recombinant duck IFN-α (rDuIFN-α) on highly pathogenic AIV remains unknown. In this study, the duck IFN-α gene was cloned, expressed, and purified. The antiviral effects of the resulting rDuIFN-α were further evaluated in vitro and in vivo. Our results showed that rDuIFN-α inhibited the replication of vesicular stomatitis virus (VSV) and AIV in duck embryo fibroblasts in vitro, with antiviral activities against VSV and AIV of 2.1 × 105 and 4.1 × 105 U/mg, respectively. Newcastle disease virus (NDV) is the causative agent of Newcastle disease, which is characterized by inflammatory pathological changes in the organs of chickens. The inflammatory response to this disease has not been well characterized. Previous reports showed that the sphingosine-1-phosphate-1 receptor (S1PR1), a G protein-coupled receptor, is important to the activation of inflammatory responses. To understand better the viral pathogenesis and host inflammatory response, we analyzed S1PR1 expression during NDV infection. We observed a direct correlation between chicken embryo fibroblast (CEF) cellular inflammatory responses and S1PR1 expression. Virulent NDV-infected CEF cells also had elevated levels of pro-inflammatory cytokines (IL-1β, IL-6 and IL-18). When S1PR1 was inhibited by using the specific antagonist W146, pro-inflammatory cytokine production declined. Overexpression of S1PR1 resulted in increased virus-induced IL-1β production. S1PR1 expression levels did not impact significantly NDV replication. These findings highlight the important role of S1PR1 in inflammatory responses in NDV infection.

Duck Tembusu virus (DTMUV) is a major pathogen of duck industry in China. In the current study, we generated different constructs containing envelope (E) protein, pre-membrane-envelope (prM-E) protein, and C-terminally truncated E protein of the DTMUV. The constructed proteins could induce specific antibody responses in young ducks. When ducklings were immunized with the constructed proteins, they were 100% protected against DTMUV infection. Furthermore, the fluorescent signal of the truncated E protein was stronger than other constructed proteins, when Bac-to-Bac baculovirus expression system was applied. Our data demonstrated that the truncated E protein used in the current study could be applied as a potential vaccine candidate to control DTMUV infection in young ducks.

Duck Tembusu virus (DTMUV) has caused enormous economic losses to the poultry industry in China. In the current study, we generated chimeric virus-like particles (VLPs) containing E protein of the DTMUV and HA2 protein of the H3N2 avian influenza virus (AIV). The chimeric VLPs could induce specific antibody responses in both mice (n = 5/group) and ducks (n = 10/group). After immunizing ducklings with the chimeric VLPs, all immunized ducks (n = 10/group) were 100% (10/10) protected against homologous DTMUV strain and virus shedding was not detected on day 5 post-challenge, whereas 60% (6/10) of the ducklings immunized with PBS presented typical symptoms with a virus shedding rate of 90% (9/10). Furthermore, viral loads were significantly decreased in the birds of the chimeric VLPs immunized group, comparing to that of the PBS immunized group. Our data demonstrated that the chimeric VLPs used in the current study could be applied as a potential vaccine candidate to control DTMUV infections in young ducks.

Using molecular dynamics simulations we investigate the role of Zr on the icosahedral forming and slow dynamic in Cu–Zr metallic glasses during the rapid solidification. Our analysis shows that Zr is a strong icosahedral forming element. It can not only improve the formation of Zr-centered icosahedra but also stabilize the Cu-centered icosahedra. The atomic diffusivity of Zr is found to be intrinsically slower than that of Cu atoms. Pinning effect of Zr atoms in slowing down the dynamics is observed for the first time.

The dynamical behavior of liquids is frequently characterized by the fragility, which can be defined from the temperature dependence of the shear viscosity, {\eta}. For a strong liquid, the activation energy for {\eta} changes little with cooling towards the glass transition temperature, Tg. The change is much greater in fragile liquids, with the activation energy becoming very large near Tg. While fragility is widely recognized as an important concept, for example believed to play an important role in glass formation, the microscopic origin of fragility is poorly understood. Here, we present new experimental evidence showing that fragility reflects the strength of the repulsive part of the interatomic potential, which can be determined from the steepness of the pair distribution function near the hard-sphere cutoff. Based on an analysis of scattering data from ten different metallic alloy liquids, we show that stronger liquids have steeper repulsive potentials.

Newcastle disease (ND), affecting over 250 bird species, is caused by the Newcastle disease virus (NDV). ND is one of the leading causes of morbidity and mortality in pigeons. Most studies investigating NDV in pigeons have focused on the epidemiology and pathogenicity of the virus. However, the host immune responses in pigeons infected with NDVs remains largely unclear. In this study, we investigated the host immune responses in pigeons infected with two NDV stains, a pigeon paramyxovirus type 1(PPMV-1) strain, GZH14, and a genotype II virus, KP08. Although no mortality was observed upon infection with either virus, obvious neurological effects were observed in the GZH14-infected pigeons but not in the KP08-infected pigeons. Both viruses could replicate in the examined tissues, namely brain, lung, spleen, trachea, kidney, and bursa of Fabricius. The expression level of RIG-I, IL-6, IL-1β, CCL5, and IL-8 were up-regulated by both viruses in the brain, lung and spleen at 3 and 7 days post-infection. Notably, these proinflammatory cytokines and chemokines showed more intense expression in the brain, when induced by the GZH14 strain than with the KP08 strain. These results indicate that the intense inflammatory responses induced by PPMV-1 in the brain may be a critical determinant of neurological symptoms in pigeons infected with PPMV-1. Our study provides new insight into the pathogenicity of PPMV-1 in pigeons attributable to the host immune responses.
