Low vitamin D levels are associated with a dysregulated hypothalamic-pituitary-adrenal (HPA) axis and depression but a causal relationship has not been established. This study aimed to evaluate the effects of vitamin D supplementation on depression severity, serum 25(OH)D, and some neurotransmitters in patients with mild to moderate depression.An 8-week double-blind randomized clinical trial was conducted on 56 subjects with mild to moderate depression, aged 43.0 ± 1.15yrs. The patients were randomly allocated into two groups: intervention (50,000 IU cholecalciferol/2wks) and control (placebo). Biochemical parameters (serum 25(OH)D, iPTH, oxytocin and platelet serotonin), and depression severity (Beck Depression Inventory-II (BDI-IIFollowing intervention, significant changes were observed in the intervention group compared to the controls: 25(OH)D concentrations increased (+40.83±28.57 vs. +5.14±23.44 nmol/L, P0.001) and BDI scores decreased (-11.75±6.40 vs. -3.61±10.40, P = 0.003). Oxytocin concentrations were significantly reduced in controls (-6.49±13.69 ng/mL, P = 0.01), but between -group differences were insignificant. Within- and between-group differences of platelet serotonin concentrations were not significant; however, the increment in controls was higher (+0.86±10.82 vs. +0.26±9.38 ng/mL, P = 0.83).Study duration may not reflect the long-term effects of vitamin D on depression. It seems necessary to assess tryptophan-hydroxylasetypes12 in relation to vitamin D in serotonin pathways.Eight-week supplementation with 50,000 IU/2wks vitamin D, elevated 25(OH)D concentration of subjects with mild to moderate depression and significantly improved their depression severity. However, there was no evidence that the anti-depressive effect of vitamin D supplementation is mediated by the measured neurotransmitters.

Nepal is facing more intense early-season drought stress associated with climate change. The introgression of reduced height (Rht) alleles to enable stem dwarfism in bread wheat (Triticum aestivum L.) inadvertently reduced coleoptile length and growth plasticity in seedlings, making improved varieties less suitable for deep seeding; these alleles may have also reduced seedling root length. Therefore, with the long-term objective of breeding wheat for early-season drought stress, a Nepali spring wheat panel was evaluated to assess allelic variation at the most common dwarfing-associated loci (Rht-B1, Rht-D1) and their impact on coleoptile/seedling root traits, and to identify accessions with longer and/or more GA-responsive coleoptiles as parents for future breeding. Here, Kompetitive Allele Specific PCR (KASP) was used to genotype accessions. The panel was phenotyped using the cigar-roll method in the presence/absence of GA3. Plant height was measured under field conditions. The results showed that Nepali landraces had a significantly higher frequency of the non-dwarfing allele Rht-B1a. The dwarfing alleles Rht-B1b and Rht-D1b had negative effects on coleoptile length but positive effects on the length of the longest seedling root. However, 40 potential semi-dwarf accessions (possessing Rht-B1b and/or Rht-D1b alleles) with long and/or more plastic coleoptiles suited for deep sowing were identified. This included 12 accessions that exhibited significant changes in coleoptile length in response to GA3 treatment.

Genome-wide association on winter survival was conducted using data from image-based phenotyping method. Nine QTL were observed and three of them with candidate gene identified. Winter survival is an essential trait of winter wheat (Triticum aestivum L.) grown in regions with high risk of winterkill. We characterized a diversity panel of 450 Canadian wheat varieties that included mostly winter-growth habit wheats to identify key genetic factors that contribute to higher winter survival under field conditions. To more accurately quantify winter survival differences among varieties, image-based phenotyping methods, captured by unmanned aerial vehicle (UAV) and on ground level, were used to estimate the winter survival of each varieties. Winter survival index was developed to correct for emergence when evaluating winter survival. Winter survival measurement estimated by visual estimation, UAV imagery and ground imagery showed strong correlation with each other and had comparable broad-sense heritability. Genome-wide association studies resulted in the identification of seven quantitative trait loci (QTL) for winter survival including Vrn-A1. By using the recently released annotated sequence of the wheat genome and the available RNA-Seq data, two putative candidate genes underlying the QTL for winter survival were identified. However, our study showed that certain QTL was unique to specific winter survival measurement. Collectively, our study demonstrated the feasibility of using UAV-based imagery for the identification of loci associated with winter survival in wheat. The complexity of in-field condition make our result a valuable complement to indoor frost-tolerance studies in the identification of genetic factors not directly linked to freezing tolerance.

Fusarium head blight (FHB), caused by several Fusarium spp., is a worldwide problem that severely impacts cereal grain yield and poses major risks to human and animal health due to production of the mycotoxin deoxynivalenol (DON) and its acetylated forms, 3-acetyl-DON (3-ADON) and 15-acetyl-DON (15-ADON). Recent studies suggest an inconsistent effect of F. graminearum chemotypes and resistance of wheat (Triticum aestivum) genotypes. To gain insight into the interaction effects of F. graminearum chemotypes and spring wheat genotypes on FHB resistance response, 10 spring wheat genotypes with varying levels of FHB resistance were inoculated with 10 F. graminearum isolates, consisting of 5 3-ADON- and 5 15-ADON-producing isolates and evaluated in type I (spray inoculation) and type II (point inoculation) resistance assays. Wheat genotypes carrying the resistance allele of the Fhb1 quantitative trait locus on chromosome 3BS had lower disease in type II evaluations, regardless of F. graminearum isolate or chemotype. Isolates of F. graminearum were also significantly different for disease aggressiveness. In addition, the 3-ADON-producing isolates were 18% more aggressive than the 15-ADON isolates in type I resistance assays. No difference in aggressiveness of the two chemotypes was observed, when tested in type II resistance assays. There was no interaction effect between F. graminearum chemotypes and spring wheat genotypes, suggesting that screening of germplasm for resistance can be performed with limited number of aggressive isolates.

Background Appropriate information about genetic diversity and population structure of germplasm improves the efficiency of plant breeding. The low productivity of Nepali bread wheat (Triticum aestivum L.) is a major concern particularly since Nepal is ranked the 4th most vulnerable nation globally to climate change. The genetic diversity and population structure of Nepali spring wheat have not been reported. This study aims to improve the exploitation of more diverse and under-utilized genetic resources to contribute to current and future breeding efforts for global food security. Results We used genotyping-by-sequencing (GBS) to characterize a panel of 318 spring wheat accessions from Nepal including 166 landraces, 115 CIMMYT advanced lines, and 34 Nepali released varieties. We identified 95 K high-quality SNPs. The greatest genetic diversity was observed among the landraces, followed by CIMMYT lines, and released varieties. Though we expected only 3 groupings corresponding to these 3 seed origins, the population structure revealed two large, distinct subpopulations along with two smaller and scattered subpopulations in between, with significant admixture. This result was confirmed by principal component analysis (PCA) and UPGMA distance-based clustering. The pattern of LD decay differed between subpopulations, ranging from 60 to 150 Kb. We discuss the possibility that germplasm explorations during the 1970s–1990s may have mistakenly collected exotic germplasm instead of local landraces and/or collected materials that had already cross-hybridized since exotic germplasm was introduced starting in the 1950s. Conclusion We suggest that only a subset of wheat “landraces” in Nepal are authentic which this study has identified. Targeting these authentic landraces may accelerate local breeding programs to improve the food security of this climate-vulnerable nation. Overall, this study provides a novel understanding of the genetic diversity of wheat in Nepal and this may contribute to global wheat breeding initiatives.

A comprehensive understanding of the population structure and genetic diversity of potential germplasm is necessary for making breeding decisions and to fully interpret marker-trait associations. The purpose of this study was to examine the genetic diversity and population structure of a panel of 194 synthetic hexaploid-derived wheat (SHW; Triticum aestivum L.) accessions using 6904 polymorphic single nucleotide polymorphism (SNP) markers. Ancestry-based dissimilarity indices and marker-based genetic distances were positively correlated (r = 0.67). The variation in the primary synthetic parent in the pedigrees accounted for 4.52%, while the degree of the synthetic contribution accounted for only 1.06% of variation in the genetic distance. In addition, variation in the Aegilops tauschii Coss. (syn. Aegilops squarrosa auct. non L.) accession and T. turgidum accession used in the initial cross accounted for 3.48% and 2.75% of the variation in genetic distance, respectively. Using a model-based population structure approach, seven sub-populations were identified in the panel. Results of the model-based population structure analysis was for the most part in agreement with the distance-based clustering using unweighted pair group method with arithmetic mean (UPGMA) of the genetic distance or ancestry data and the principle component analysis of relatedness. We conclude that using a model-based approach provides a more statistically robust estimation of population structure. Results of this study, while highlighting the potential contribution of introgressed genome in the panel, provide the foundation for employing this panel in genome-wide association studies.

Pear decline (PD) is a serious disease of pear (Pyrus communis L.) caused by ‘Candidatus Phytoplasma pyri’, which belongs to the subgroup 16SrX-C of the apple proliferation (AP) group of phytoplasmas (3). Pear seedlings from the Agriculture and Agri-Food Canada (AAFC) pear breeding program, which have been selected for advanced test and grower trials, are routinely submitted to the Canadian Food Inspection Agency (CFIA) Sidney Laboratory (formerly, CFIA Centre for Plant Health, Saanichton, BC) for virus testing at the same time that propagation is initiated to produce trees for further evaluations. In early 2007, the CFIA reported that samples of two seedling selections submitted in 2005 tested positive for phytoplasmas by a nested PCR assay with phytoplasma universal primers P1/P7 (1), followed by phytoplasma universal primers fU5/rU3 (2) and real time PCR with universal phytoplasma primers developed by the CFIA-Sidney (personal communication). Phytoplasmas present in both selections were subsequently identified as ‘Ca. P. pyri' strains by nested PCR with the P1/P7 primers followed by PD/peach yellow leaf roll (PYLR)-specific primers fPD/rPDS (2,4). These were the first PD-positive results from many samples submitted over the years for testing. Following PD-positive diagnoses for the seedling trees, others propagated from these seedling trees were removed from the nursery. When tested by PD-specific nested PCR (P1/P7 then fPD/rPDS), one selection had 39 of 79 nursery trees (49%) that were PD positive, while the other selection had 27 of 96 trees (28%) testing as PD positive. PCR amplification of DNA isolated from leaves of six of the propagated trees, with primer pair fPD/rPDS, yielded an ~1,400-bp product that was sequenced. A consensus sequence of 1,313 bp (GenBank Accession No. GU565959) was subjected to a nucleotide BLAST search of the NCBI database and showed 100% nt identity with sequences of phytoplasmas PD1 (AJ542543) and PYLR (Y16394). Subsequently, the PD-positive results from leaf, dormant shoot, and root tissues from the original seedling trees were confirmed by PD-specific nested PCR. On the original seedling trees, visible symptoms typical of PD, especially premature leaf coloration, were observed in late summer 2008 and samples taken of green and red leaves were subjected to PD-specific PCR. Red leaves were PD-positive, while green leaves were mostly PD-negative. Pear leaves, dormant shoots, and roots collected from research and commercial orchards in southern Ontario in 2007 and 2008 were subjected to PD-specific nested PCR (P1/P7 then fPD/rPDS), AP-specific nested PCR (P1/P7 then fO1/rO1) (2), as well as the universal phytoplasma nested PCR (P1/P7 then fU5/rU3), resulting in the identification of PD-positive trees of several cultivars. The sequence of the 1,057-bp amplicon from accession PYR0190 (selection HW615), with AP-specific primers fO1/rO1, was deposited in GenBank (GU475131). Although there have been no previous reports of PD in Ontario, Canada, it would appear that PD has been present for some time based on the number and distribution (both geographic and cultivar) of positive samples. The major physiological determinants of wheat (Triticum aestivum L.) phenology in a given area are a response to vernalization temperature and day length, which are at least in part, regulated by the allelic variation at the vernalization (VRN) and photoperiod (PPD) loci, respectively. Characterization of the existing genetic variation for plant phenology in winter wheat can assist breeding programs improve adaptation to local environments and to optimize wheat phenology for the changing climate. The objectives of this research were to characterize the allelic variation at the major VRN and PPD loci in a diverse panel of high latitude winter wheat genotypes (n = 203) and to associate the allelic variation with phenologic, agronomic and adaptation traits. The panel was genotyped using allele-specific markers at vernalization (VRN-A1, VRN-B1, VRN-D1 and VRN-B3) and photoperiod (PPD-A1, PPD-B1, and PPD-D1) loci and phenotyped for agronomically-important traits. Though photoperiod sensitivity was more prevalent, most of the variation in the phenology of the winter wheat panel was explained by allelic variation at PPD-D1, PPD-A1, and the interaction between these loci. While a typical high latitude winter wheat genotype is one that carries winter alleles at all major VRN loci and photoperiod sensitive alleles at the major PPD loci, in lower latitudes where winters are milder, the presence of one or two photoperiod insensitive alleles seems to contribute to higher yield and wider adaptation.

To better understand the role that dietary fibre plays in the health benefits of pulses, the cell wall polysaccharides of pulses were characterized. To allow comparison between this data and nutritional studies, cooked chickpeas, lentils, beans and peas were used rather than raw seeds. Insoluble fibre, soluble fibre, resistant starch and oligosaccharide fractions were isolated using digestive enzymes at 37 °C. Prebiotic galacto-oligosaccharides, including raffinose, stachyose and verbascose made up between 3.5 and 6.9% of the cooked pulses (dry weight basis). Pulse fibre is pectin rich, with most being found in the soluble fibre fraction. The soluble fibre fraction is a diverse mixture of polysaccharides of varying sizes and solutions of soluble fibre exhibit a range of viscosities depending on the pulse type. The sugars which make up the insoluble fibre fraction suggest a large cellulose component. Microscopic examination of cooked whole pulses showed that a large fraction of the starch was partially gelatinized and contained within intact cell walls whereas boiled flour pastes had few ungelatinized granules. After simulated upper-gut digestion, some starch remained inaccessible to digestive enzymes. Cell walls of pulses modulate starch gelatinization and reduce enzymatic hydrolysis, which may account for the low glycemic response attributed to pulses.
