1. Profiles of mathematical deficits in children with dyslexia.

Abstract: Despite a high rate of concurrent mathematical difficulties among children with dyslexia, we still have limited information regarding the prevalence and severity of mathematical deficits in this population. To address this gap, we developed a comprehensive battery of cognitive tests, known as the UCSF Mathematical Cognition Battery (MCB), with the aim of identifying deficits in four distinct mathematical domains: number processing, arithmetical procedures, arithmetic facts retrieval, and geometrical abilities. The mathematical abilities of a cohort of 75 children referred to the UCSF Dyslexia Center with a diagnosis of dyslexia, along with 18 typically developing controls aged 7 to 16, were initially evaluated using a behavioral neurology approach. A team of professional clinicians classified the 75 children with dyslexia into five groups, based on parents and teachers reported symptoms and clinical history. These groups included children with no mathematical deficits and children with mathematical deficits in number processing, arithmetical procedures, arithmetic facts retrieval, or geometrical abilities. Subsequently, the children underwent evaluation using the MCB to determine concordance with the clinicians impressions. Additionally, neuropsychological and cognitive standardized tests were administered. Our study reveals that within a cohort of children with dyslexia, 66% exhibit mathematical deficits, and among those with mathematical deficits, there is heterogeneity in the nature of these deficits. If these findings are confirmed in larger samples, they can potentially pave the way for new diagnostic approaches, consistent subtype classification, and, ultimately personalized interventions.

Abstract: Primary progressive aphasia (PPA) is a clinical syndrome in which patients progressively lose speech and language abilities. Three variants are recognized: logopenic (lvPPA), associated with phonology and/or short-term verbal memory deficits accompanied by left temporo-parietal atrophy; semantic (svPPA), associated with semantic deficits and anterior temporal lobe (ATL) atrophy; non-fluent (nfvPPA) associated with grammar and/or speech-motor deficits and inferior frontal gyrus (IFG) atrophy. Here, we set out to investigate whether the three variants of PPA can be dissociated based on error patterns in a single language task. We recruited 21 lvPPA, 28 svPPA, and 24 nfvPPA patients, together with 31 healthy controls, and analyzed their performance on an auditory noun-to-verb generation task, which requires auditory analysis of the input, access to and selection of relevant lexical and semantic knowledge, as well as preparation and execution of speech. Task accuracy differed across the three variants and controls, with lvPPA and nfvPPA having the lowest and highest accuracy, respectively. Critically, machine learning analysis of the different error types yielded above-chance classification of patients into their corresponding group. An analysis of the error types revealed clear variant-specific effects: lvPPA patients produced the highest percentage of "not-a-verb" responses and the highest number of semantically related nouns (production of baseball instead of throw to noun ball); in contrast, svPPA patients produced the highest percentage of "unrelated verb" responses and the highest number of light verbs (production of take instead of throw to noun ball). Taken together, our findings indicate that error patterns in an auditory verb generation task are associated with the breakdown of different neurocognitive mechanisms across PPA variants. Specifically, they corroborate the link between temporo-parietal regions with lexical processing, as well as ATL with semantic processes. These findings illustrate how the analysis of pattern of responses can help PPA phenotyping and heighten diagnostic sensitivity, while providing insights on the neural correlates of different components of language.

Abstract: Decades of neuroscientific findings have elucidated the highly specialized brain areas involved in reading, especially along the ventral occipitotemporal stream where the critical step of recognizing words occurs. We report on a 14-year-old female with temporary dyslexia after a left ventral occipitotemporal ischemic stroke. Our longitudinal multimodal findings show that the resolution of the reading impairment was associated with heightened activity in the left posterior superior and inferior temporal gyri. Our findings highlight the role of the left inferior temporal gyrus in reading and the importance of perilesional and ipsilateral cortical areas for functional recovery after childhood stroke.

Abstract: Semantic representations are processed along a posterior-to-anterior gradient reflecting a shift from perceptual (e.g., it has eight legs) to conceptual (e.g., venomous spiders are rare) information. One critical region is the anterior temporal lobe (ATL): patients with semantic variant primary progressive aphasia (svPPA), a clinical syndrome associated with ATL neurodegeneration, manifest a deep loss of semantic knowledge. We test the hypothesis that svPPA patients perform semantic tasks by over-recruiting areas implicated in perceptual processing. We compared MEG recordings of svPPA patients and healthy controls during a categorization task. While behavioral performance did not differ, svPPA patients showed indications of greater activation over bilateral occipital cortices and superior temporal gyrus, and inconsistent engagement of frontal regions. These findings suggest a pervasive reorganization of brain networks in response to ATL neurodegeneration: the loss of this critical hub leads to a dysregulated (semantic) control system, and defective semantic representations are seemingly compensated via enhanced perceptual processing.

Abstract: Post-mortem studies show that focal anterior temporal lobe (ATL) neurodegeneration is most often caused by frontotemporal lobar degeneration TDP-43 type C pathology. Clinically, these patients are described with different terms, such as semantic variant primary progressive aphasia (svPPA), semantic dementia (SD), or right temporal variant frontotemporal dementia (FTD) depending on whether the predominant symptoms affect language, semantic knowledge for object or people, or socio-emotional behaviors. ATL atrophy presents with various degrees of lateralization, with right-sided cases considered rarer even though estimation of their prevalence is hampered by the paucity of studies on well-characterized, pathology-proven cohorts. Moreover, it is not clear whether left and right variants show a similar distribution of atrophy within the ATL cross-sectionally and longitudinally. Here we study the largest cohort to-date of pathology-proven TDP-43-C cases diagnosed during life as svPPA, SD or right temporal variant FTD. We analyzed clinical, cognitive, and neuroimaging data from 30 cases, a subset of which was followed longitudinally. Guided by recent structural and functional parcellation studies, we constructed four bilateral ATL regions of interest (ROIs). The computation of an atrophy lateralization index allowed the comparison of atrophy patterns between the two hemispheres. This led to an automatic, imaging-based classification of the cases as left-predominant or right-predominant. We then compared the two groups in terms of regional atrophy patterns within the ATL ROIs (cross-sectionally) and atrophy progression (longitudinally). Results showed that 40% of pathology proven cases of TDP-43-C diagnosed with a temporal variant presented with right-lateralized atrophy. Moreover, the findings of our ATL ROI analysis indicated that, irrespective of atrophy lateralization, atrophy distribution within both ATLs follows a medial-to-lateral gradient. Finally, in both left and right cases, atrophy appeared to progress to the contralateral ATL, and from the anterior temporal pole to posterior temporal and orbitofrontal regions. Taken together, our findings indicate that incipient right predominant ATL atrophy is common in TDP-43-C pathology, and that distribution of damage within the ATLs appears to be the same in left- and right- sided variants. Thus, regardless of differences in clinical phenotype and atrophy lateralization, both temporal variants of FTD should be viewed as a spectrum presentation of the same disease.

Abstract: The azimuthal anisotropic flow of identified and unidentified charged particles has been systematically studied in Cu+Au collisions at $\sqrt{s_{_{NN}}}$ = 200 GeV for harmonics $n=$ 1-4 in the pseudorapidity range $|\eta|<1$. The directed flow in Cu+Au collisions is compared with the rapidity-odd and, for the first time, the rapidity-even components of charged particle directed flow in Au+Au collisions at $\sqrt{s_{_{NN}}}$ = 200~GeV. The slope of the directed flow pseudorapidity dependence in Cu+Au collisions is found to be similar to that in Au+Au collisions, with the intercept shifted toward positive $\eta$ values, i.e., the Cu-going direction. The mean transverse momentum projected onto the spectator plane, $\langle p_x\rangle$, in Cu+Au collision also exhibits approximately linear dependence on $\eta$ with the intercept at about $\eta\approx-0.4$, closer to the rapidity of the Cu+Au system center-of-mass. The observed dependencies find natural explanation in a picture of the directed flow originating partly due the "tilted source" and partly due to the rapidity dependent asymmetry in the initial density distribution. Charge-dependence of the $\langle p_x\rangle$ was also observed in Cu+Au collisions, indicating an effect of the initial electric field created by charge difference of the spectator protons in two colliding nuclei. The rapidity-even component of directed flow in Au+Au collisions is close to that in Pb+Pb collisions at $\sqrt{s_{_{NN}}}$ = 2.76 TeV, indicating a similar magnitude of dipole-like fluctuations in the initial-state density distribution. Higher harmonic flow in Cu+Au collisions exhibits similar trends to those observed in Au+Au and Pb+Pb collisions and is qualitatively reproduced by a viscous hydrodynamic model and a multi-phase transport model. Abstract: The transversity distribution, which describes transversely polarized quarks in transversely polarized nucleons, is a fundamental component of the spin structure of the nucleon, and is only loosely constrained by global fits to existing semi-inclusive deep inelastic scattering (SIDIS) data. In transversely polarized $p^\uparrow+p$ collisions it can be accessed using transverse polarization dependent fragmentation functions which give rise to azimuthal correlations between the polarization of the struck parton and the final state scalar mesons. This letter reports on spin dependent di-hadron correlations measured by the STAR experiment. The new dataset corresponds to 25 pb$^{-1}$ integrated luminosity of $p^\uparrow+p$ collisions at $\sqrt{s}=500$ GeV, an increase of more than a factor of ten compared to our previous measurement at $\sqrt{s}=200$ GeV. Non-zero asymmetries sensitive to transversity are observed at a $Q^2$ of several hundred GeV and are found to be consistent with the former measurement and a model calculation. %we observe consistent with the former measurement are observed.} We expect that these data will enable an extraction of transversity with comparable precision to current SIDIS datasets but at much higher momentum transfers where subleading effects are suppressed., Comment: 20 pages, 7 figures, 5 tables, submitted to PLB

Abstract: Fluctuations of conserved quantities such as baryon number, charge, and strangeness are sensitive to the correlation length of the hot and dense matter created in relativistic heavy-ion collisions and can be used to search for the QCD critical point. We report the first measurements of the moments of net-kaon multiplicity distributions in Au+Au collisions at $\sqrt{s_{\rm NN}}$ = 7.7, 11.5, 14.5, 19.6, 27, 39, 62.4, and 200 GeV. The collision centrality and energy dependence of the mean ($M$), variance ($\sigma^2$), skewness ($S$), and kurtosis ($\kappa$) for net-kaon multiplicity distributions as well as the ratio $\sigma^2/M$ and the products $S\sigma$ and $\kappa\sigma^2$ are presented. Comparisons are made with Poisson and negative binomial baseline calculations as well as with UrQMD, a transport model (UrQMD) that does not include effects from the QCD critical point. Within current uncertainties, the net-kaon cumulant ratios appear to be monotonic as a function of collision energy., Comment: 12 pages, 11 figures

Abstract: Rapidity-odd directed flow measurements at midrapidity are presented for $\Lambda$, $\bar{\Lambda}$, $K^\pm$, $K^0_s$ and $\phi$ at $\sqrt{s_{NN}} =$ 7.7, 11.5, 14.5, 19.6, 27, 39, 62.4 and 200 GeV in Au+Au collisions recorded by the STAR detector at the Relativistic Heavy Ion Collider. These measurements greatly expand the scope of data available to constrain models with differing prescriptions for the equation of state of quantum chromodynamics. Results show good sensitivity for testing a picture where flow is assumed to be imposed before hadron formation and the observed particles are assumed to form via coalescence of constituent quarks. The pattern of departure from a coalescence-inspired sum-rule can be a valuable new tool for probing the collision dynamics., Comment: 7 pages, 3 figures, STAR collaboration. Abstract: We report the first measurements of transverse single-spin asymmetries for inclusive jet and jet + $\pi^{\pm}$ production at midrapidity from transversely polarized proton-proton collisions at $\sqrt{s} = 500$ GeV. The data were collected in 2011 with the STAR detector sampled from 23 pb$^{-1}$ integrated luminosity with an average beam polarization of 53%. Asymmetries are reported for jets with transverse momenta $6 < p_{T, jet} < 55$ GeV/c and pseudorapidity $|\eta| < 1$. Presented are measurements of the inclusive-jet azimuthal transverse single-spin asymmetry, sensitive to twist-3 initial-state quark-gluon correlators; the Collins asymmetry, sensitive to quark transversity coupled to the polarized Collins fragmentation function; and the first measurement of the "Collins-like" asymmetry, sensitive to linearly polarized gluons. Within the present statistical precision, inclusive-jet and Collins-like asymmetries are small, with the latter allowing the first experimental constraints on gluon linear polarization in a polarized proton. At higher values of jet transverse momenta, we observe the first non-zero Collins asymmetries in polarized-proton collisions, with a statistical significance of greater than $5\sigma$. The results span a range of x similar to results from SIDIS but at much higher $Q^{2}$. Abstract: We report measurements of the nuclear modification factor, $R_{ \mathrm{CP}}$, for charged hadrons as well as identified $\pi^{+(-)}$, $K^{+(-)}$, and $p(\overline{p})$ for Au+Au collision energies of $\sqrt{s_{_{ \mathrm{NN}}}}$ = 7.7, 11.5, 14.5, 19.6, 27, 39, and 62.4 GeV. We observe a clear high-$p_{\mathrm{T}}$ net suppression in central collisions at 62.4 GeV for charged hadrons which evolves smoothly to a large net enhancement at lower energies. This trend is driven by the evolution of the pion spectra, but is also very similar for the kaon spectra. While the magnitude of the proton $R_{ \mathrm{CP}}$ at high $p_{\mathrm{T}}$ does depend on collision energy, neither the proton nor the anti-proton $R_{ \mathrm{CP}}$ at high $p_{\mathrm{T}}$ exhibit net suppression at any energy. A study of how the binary collision scaled high-$p_{\mathrm{T}}$ yield evolves with centrality reveals a non-monotonic shape that is consistent with the idea that jet-quenching is increasing faster than the combined phenomena that lead to enhancement., Comment: 3 figures

Abstract: The STAR Collaboration reports on the photoproduction of $\pi^+\pi^-$ pairs in gold-gold collisions at a center-of-mass energy of 200 GeV/nucleon-pair. These pion pairs are produced when a nearly-real photon emitted by one ion scatters from the other ion. We fit the $\pi^+\pi^-$ invariant mass spectrum with a combination of $\rho$ and $\omega$ resonances and a direct $\pi^+\pi^-$ continuum. This is the first observation of the $\omega$ in ultra-peripheral collisions, and the first measurement of $\rho-\omega$ interference at energies where photoproduction is dominated by Pomeron exchange. The $\omega$ amplitude is consistent with the measured $\gamma p\rightarrow \omega p$ cross section, a classical Glauber calculation and the $\omega\rightarrow\pi^+\pi^-$ branching ratio. The $\omega$ phase angle is similar to that observed at much lower energies, showing that the $\rho-\omega$ phase difference does not depend significantly on photon energy. The $\rho^0$ differential cross section $d\sigma/dt$ exhibits a clear diffraction pattern, compatible with scattering from a gold nucleus, with 2 minima visible. The positions of the diffractive minima agree better with the predictions of a quantum Glauber calculation that does not include nuclear shadowing than with a calculation that does include shadowing., Comment: 24 pages with 9 figures

Abstract: The STAR Collaboration reports the measurement of semi-inclusive distributions of charged-particle jets recoiling from a high transverse momentum hadron trigger, in central and peripheral Au+Au collisions at $\sqrt{s_{NN}}$ = 200 GeV. Charged jets are reconstructed with the anti-kT algorithm for jet radii R between 0.2 and 0.5 and with low infrared cutoff of track constituents ($p_T>0.2$ GeV/c). A novel mixed-event technique is used to correct the large uncorrelated background present in heavy ion collisions. Corrected recoil jet distributions are reported at mid-rapidity, for charged-jet transverse momentum $p_T^\mathrm{jet,ch}<30$ GeV/c. Comparison is made to similar measurements for Pb+Pb collisions at $\sqrt{s_{NN}}$ = 2.76 TeV, to calculations for p+p collisions at $\sqrt{s}$ = 200 GeV based on the PYTHIA Monte Carlo generator and on a Next-to-Leading Order perturbative QCD approach, and to theoretical calculations incorporating jet quenching. The recoil jet yield is suppressed in central relative to peripheral collisions, with the magnitude of the suppression corresponding to medium-induced charged energy transport out of the jet cone of $2.8\pm0.2\mathrm{(stat)}\pm1.5\mathrm{(sys)}$ GeV/c, for $10

Abstract: We present measurements of bulk properties of the matter produced in Au+Au collisions at $\sqrt{s_{NN}}=$ 7.7, 11.5, 19.6, 27, and 39 GeV using identified hadrons ($\pi^\pm$, $K^\pm$, $p$ and $\bar{p}$) from the STAR experiment in the Beam Energy Scan (BES) Program at the Relativistic Heavy Ion Collider (RHIC). Midrapidity ($|y|<$0.1) results for multiplicity densities $dN/dy$, average transverse momenta $\langle p_T \rangle$ and particle ratios are presented. The chemical and kinetic freeze-out dynamics at these energies are discussed and presented as a function of collision centrality and energy. These results constitute the systematic measurements of bulk properties of matter formed in heavy-ion collisions over a broad range of energy (or baryon chemical potential) at RHIC., Comment: 35 pages, 38 figures

Abstract: We present three-particle mixed-harmonic correlations $\la \cos (m\phi_a + n\phi_b - (m+n) \phi_c)\ra$ for harmonics $m,n=1-3$ for charged particles in $\sqrt{s_{NN}}=$200 GeV Au+Au collisions at RHIC. These measurements provide information on the three-dimensional structure of the initial collision zone and are important for constraining models of a subsequent low-viscosity quark-gluon plasma expansion phase. We investigate correlations between the first, second and third harmonics predicted as a consequence of fluctuations in the initial state. The dependence of the correlations on the pseudorapidity separation between particles show hints of a breaking of longitudinal invariance. We compare our results to a number of state-of-the art hydrodynamic calculations with different initial states and temperature dependent viscosities. Abstract: We present measurements of three-particle correlations for various harmonics in Au+Au collisions at energies ranging from $\sqrt{s_{{\rm NN}}}=7.7$ to 200 GeV using the STAR detector. The quantity $\langle\cos(m\phi_1+n\phi_2-(m+n)\phi_3)\rangle$ is evaluated as a function of $\sqrt{s_{{\rm NN}}}$, collision centrality, transverse momentum, $p_T$, pseudo-rapidity difference, $\Delta\eta$, and harmonics ($m$ and $n$). These data provide detailed information on global event properties like the three-dimensional structure of the initial overlap region, the expansion dynamics of the matter produced in the collisions, and the transport properties of the medium. A strong dependence on $\Delta\eta$ is observed for most harmonic combinations consistent with breaking of longitudinal boost invariance. Data reveal changes with energy in the two-particle correlation functions relative to the second-harmonic event-plane and provide ways to constrain models of heavy-ion collisions over a wide range of collision energies., Comment: 19 pages, 15 figures, v2 : additional texts and references added

Abstract: We report the first measurement of the elliptic anisotropy ($v_2$) of the charm meson $D^0$ at mid-rapidity ($|y|$\,$<$\,1) in Au+Au collisions at \sNN = 200\,GeV. The measurement was conducted by the STAR experiment at RHIC utilizing a new high-resolution silicon tracker. The measured $D^0$ $v_2$ in 0--80\% centrality Au+Au collisions can be described by a viscous hydrodynamic calculation for transverse momentum ($p_{\rm T}$) less than 4\,GeV/$c$. The $D^0$ $v_2$ as a function of transverse kinetic energy ($m_{\rm T} - m_0$, where $m_{\rm T} = \sqrt{p_{\rm T}^2 + m_0^2}$) is consistent with that of light mesons in 10--40\% centrality Au+Au collisions. These results suggest that charm quarks have achieved local thermal equilibrium with the medium created in such collisions. Several theoretical models, with the temperature--dependent, dimensionless charm spatial diffusion coefficient ($2{\pi}TD_s$) in the range of $\sim$2--12, are able to simultaneously reproduce our $D^0$ $v_2$ result and our previously published results for the $D^0$ nuclear modification factor., Comment: 7 pages, 4 figures, submitted to PRL

Abstract: We report the first measurement of the longitudinal double-spin asymmetry $A_{LL}$ for mid-rapidity di-jet production in polarized $pp$ collisions at a center-of-mass energy of $\sqrt{s} = 200$ GeV. The di-jet cross section was measured and is shown to be consistent with next-to-leading order (NLO) perturbative QCD predictions. $A_{LL}$ results are presented for two distinct topologies, defined by the jet pseudorapidities, and are compared to predictions from several recent NLO global analyses. Abstract: We report the first di-jet transverse momentum asymmetry measurements from Au+Au and p+p collisions at RHIC. The two highest-energy back-to-back jets reconstructed from fragments with transverse momenta above 2 GeV/c display a significantly stronger momentum imbalance in heavy-ion collisions than in the p+p reference. When re-examined with correlated soft particles included, we observe that these di-jets then exhibit a unique new feature -- momentum balance is restored to that observed in p+p for a jet resolution parameter of R=0.4, while re-balancing is not attained with a smaller value of R=0.2., Comment: 7 pages, 3 figures. 21. Upsilon production in U+U collisions at 193 GeV with the STAR experiment

Abstract: We present a measurement of the inclusive production of Upsilon mesons in U+U collisions at 193 GeV at mid-rapidity (|y| < 1). Previous studies in central Au+Au collisions at 200 GeV show a suppression of Upsilon(1S+2S+3S) production relative to expectations from the Upsilon yield in p+p collisions scaled by the number of binary nucleon-nucleon collisions (Ncoll), with an indication that the Upsilon(1S) state is also suppressed. The present measurement extends the number of participant nucleons in the collision (Npart) by 20% compared to Au+Au collisions, and allows us to study a system with higher energy density. We observe a suppression in both the Upsilon(1S+2S+3S) and Upsilon(1S) yields in central U+U data, which consolidates and extends the previously observed suppression trend in Au+Au collisions., Comment: 9 pages, 8 figures. Abstract: We present the first measurement of charge-dependent directed flow in Cu+Au collisions at $\sqrt{s_{_{NN}}}$ = 200 GeV. The results are presented as a function of the particle transverse momentum and pseudorapidity for different centralities. A finite difference between the directed flow of positive and negative charged particles is observed that qualitatively agrees with the expectations from the effects of the initial strong electric field between two colliding ions with different nuclear charges. The measured difference in directed flow is much smaller than that obtained from the parton-hadron-string-dynamics (PHSD) model, which suggests that most of the electric charges, i.e. quarks and antiquarks, have not yet been created during the lifetime of the strong electric field, which is of the order of, or less than, 1fm/$c$., Comment: 8 pages, 4 figures, Accepted for publication in Phys. Abstract: The inclusive $J/\psi$ transverse momentum ($p_{T}$) spectra and nuclear modification factors are reported at midrapidity ($|y|<1.0$) in Au+Au collisions at $\sqrt{s_{NN}}=$ 39, 62.4 and 200 GeV taken by the STAR experiment. A suppression of $J/\psi$ production, with respect to {\color{black}the production in $p+p$ scaled by the number of binary nucleon-nucleon collisions}, is observed in central Au+Au collisions at these three energies. No significant energy dependence of nuclear modification factors is found within uncertainties. The measured nuclear modification factors can be described by model calculations that take into account both suppression of direct $J/\psi$ production due to the color screening effect and $J/\psi$ regeneration from recombination of uncorrelated charm-anticharm quark pairs.

Abstract: We present measurements of elliptic flow ($v_2$) of electrons from the decays of heavy-flavor hadrons ($e_{HF}$) by the STAR experiment. For Au+Au collisions at $\sqrt{s_{\rm NN}} = $ 200 GeV we report $v_2$, for transverse momentum ($p_T$) between 0.2 and 7 GeV/c using three methods: the event plane method ($v_{2}${EP}), two-particle correlations ($v_2${2}), and four-particle correlations ($v_2${4}). For Au+Au collisions at $\sqrt{s_{\rm NN}}$ = 62.4 and 39 GeV we report $v_2${2} for $p_T< 2$ GeV/c. $v_2${2} and $v_2${4} are non-zero at low and intermediate $p_T$ at 200 GeV, and $v_2${2} is consistent with zero at low $p_T$ at other energies. The $v_2${2} at the two lower beam energies is systematically lower than at $\sqrt{s_{\rm NN}} = $ 200 GeV for $p_T < 1$ GeV/c. This difference may suggest that charm quarks interact less strongly with the surrounding nuclear matter at those two lower energies compared to $\sqrt{s_{\rm NN}} = 200$ GeV., Comment: Version accepted by PRC

Abstract: There have been very few measurements of the total cross section for np scattering below 500 keV. In order to differentiate among NN potential models, improved cross section data between 20 and 600 keV are required. We measured the np and nC total cross sections in this energy region by transmission; a collimated neutron beam was passed through CH2 and C samples and transmitted neutrons were detected by a BC-501A liquid scintillator. Cross sections were obtained with a precision of 1.1-2.0% between 150 and 800 keV using ratios of normalized neutron yields measured with and without the scattering samples in the beam. Abstract: Abstract The Irpinia Fault, also known as the Monte Marzano Fault System, located in the Southern Apennines (Italy), is one of the most seismically active structures in the Mediterranean. It is the source of the 1980, Ms 6.9, multi-segment rupture earthquake that caused significant damage and nearly 3,000 casualties. Paleoseismological surveys indicate that this structure has generated at least four Mw ~ 7 surface-rupturing earthquakes in the past 2 ka. This paper presents a comprehensive, high-resolution geophysical investigation focused on the southernmost fault segment of the Monte Marzano Fault System, i.e., the Pantano-Ripa Rossa Fault, outcropping within the Pantano di San Gregorio Magno intramontane basin. The project, named TEst Site IRpinia fAult (TESIRA), was supported by the University of Napoli Federico II to study the near-surface structure of this intra-basin fault splay that repeatedly ruptured co-seismically in the past thousands of years. Our imaging approach included 2D and 3D electrical and seismic surveys, gravimetry, 3D FullWaver electrical tomography, drone-borne GPR and magnetic surveys, and CO2 soil flux assessment across the surface rupture. This multidisciplinary investigation improved our understanding of the basin shallow structure, providing an image of a rather complex subsurface fault and basin geometry. Seismic data suggest that fault activity at the Pantano segment of MMFS is characterized by a near-surface cumulative displacement greater than previous estimations, calling into question earlier assumptions about the timing of its activation. Despite some challenges with our drone-mounted survey equipment, the integrated dataset provides a comprehensive and reliable image of the subsurface structure. This work demonstrates the utility of developing an integrated approach at high-resolution geophysical imaging and interpretation of fault zones with weak morphological expressions.

Abstract: Motivation Pangenomes provide novel insights for population and quantitative genetics, genomics and breeding not available from studying a single reference genome. Instead, a species is better represented by a pangenome or collection of genomes. Unfortunately, managing and using pangenomes for genomically diverse species is computationally and practically challenging. We developed a trellis graph representation anchored to the reference genome that represents most pangenomes well and can be used to impute complete genomes from low density sequence or variant data. Results The Practical Haplotype Graph (PHG) is a pangenome pipeline, database (PostGRES & SQLite), data model (Java, Kotlin or R) and Breeding API (BrAPI) web service. The PHG has already been able to accurately represent diversity in four major crops including maize, one of the most genomically diverse species, with up to 1000-fold data compression. Using simulated data, we show that, at even 0.1× coverage, with appropriate reads and sequence alignment, imputation results in extremely accurate haplotype reconstruction. The PHG is a platform and environment for the understanding and application of genomic diversity. Availability and implementation All resources listed here are freely available. 45. A sorghum practical haplotype graph facilitates genome‐wide imputation and cost‐effective genomic prediction

Abstract: Successful management and utilization of increasingly large genomic datasets is essential for breeding programs to accelerate cultivar development. To help with this, we developed a Sorghum bicolor Practical Haplotype Graph (PHG) pangenome database that stores haplotypes and variant information. We developed two PHGs in sorghum that were used to identify genome‐wide variants for 24 founders of the Chibas sorghum breeding program from 0.01x sequence coverage. The PHG called single nucleotide polymorphisms (SNPs) with 5.9% error at 0.01x coverage—only 3% higher than PHG error when calling SNPs from 8x coverage sequence. Additionally, 207 progenies from the Chibas genomic selection (GS) training population were sequenced and processed through the PHG. Missing genotypes were imputed from PHG parental haplotypes and used for genomic prediction. Mean prediction accuracies with PHG SNP calls range from .57–.73 and are similar to prediction accuracies obtained with genotyping‐by‐sequencing or targeted amplicon sequencing (rhAmpSeq) markers. This study demonstrates the use of a sorghum PHG to impute SNPs from low‐coverage sequence data and shows that the PHG can unify genotype calls across multiple sequencing platforms. By reducing input sequence requirements, the PHG can decrease the cost of genotyping, make GS more feasible, and facilitate larger breeding populations. Our results demonstrate that the PHG is a useful research and breeding tool that maintains variant information from a diverse group of taxa, stores sequence data in a condensed but readily accessible format, unifies genotypes across genotyping platforms, and provides a cost‐effective option for genomic selection.
