Over the past three years, significant progress has been made in the development of novel promising drug candidates against COVID-19. However, SARS-CoV-2 mutations resulting in the emergence of new viral strains that can be resistant to the drugs used currently in the clinic necessitate the development of novel potent and broad therapeutic agents targeting different vulnerable spots of the viral proteins. In this study, two deep learning generative models were developed and used in combination with molecular modeling tools for de novo design of small molecule compounds that can inhibit the catalytic activity of SARS-CoV-2 main protease (Mpro), an enzyme critically important for mediating viral replication and transcription. As a result, the seven best scoring compounds that exhibited low values of binding free energy comparable with those calculated for two potent inhibitors of Mpro, via the same computational protocol, were selected as the most probable inhibitors of the enzyme catalytic site. In light of the data obtained, the identified compounds are assumed to present promising scaffolds for the development of new potent and broad-spectrum drugs inhibiting SARS-CoV-2 Mpro, an attractive therapeutic target for anti-COVID-19 agents.

This paper proposes a new data structure, multiset-trie, that is designed for storing and efficiently processing a set of multisets. Moreover, multiset-trie can operate on a set of sets without efficiency loss. The multiset-trie structure is a search tree with properties similar to those of a trie. It implements all standard search tree operations together with the multiset containment operations for searching sub-multisets and super-multisets. Suppose that we have a set of multisets S and a multiset X. The multiset containment operations retrieve multisets from S that are either sub-multisets or super-multisets of X. We present the mathematical analysis of a multiset-trie that gives the time complexity of the algorithms and the space complexity of the data structure. Further, the empirical analysis of the data structure is implemented in a series of experiments. The experiments illuminate the time complexity space of the multiset containment operations.

Set containment operations form an important tool in various fields such as information retrieval, AI systems, object-relational databases, and Internet applications. In the paper, a set-trie data structure for storing sets is considered, along with the efficient algorithms for the corresponding set containment operations. We present the mathematical and empirical study of the set-trie. In the mathematical study, the relevant upper-bounds on the efficiency of its expected performance are established by utilizing a natural probabilistic model. In the empirical study, we give insight into how different distributions of input data impact the efficiency of set-trie. Using the correct parameters for those randomly generated datasets, we expose the key sources of the input sensitivity of set-trie. Finally, the empirical comparison of set-trie with the inverted index is based on the real-world datasets containing sets of low cardinality. The comparison shows that the running time of set-trie consistently outperforms the inverted index by orders of magnitude.

Observational studies suggest that posttraumatic stress disorder (PTSD) increases risk for various autoimmune diseases. Insights into shared biology and causal relationships between these diseases may inform intervention approaches to PTSD and co-morbid autoimmune conditions. We investigated the shared genetic contributions and causal relationships between PTSD, 18 autoimmune diseases, and 3 immune/inflammatory biomarkers. Univariate MiXeR was used to contrast the genetic architectures of phenotypes. Genetic correlations were estimated using linkage disequilibrium score regression. Bi-directional, two-sample Mendelian randomization (MR) was performed using independent, genome-wide significant single nucleotide polymorphisms; inverse variance weighted and weighted median MR estimates were evaluated. Sensitivity analyses for uncorrelated (MR PRESSO) and correlated horizontal pleiotropy (CAUSE) were also performed. PTSD was considerably more polygenic (10,863 influential variants) than autoimmune diseases (median 255 influential variants). However, PTSD evidenced significant genetic correlation with nine autoimmune diseases and three inflammatory biomarkers. PTSD had putative causal effects on autoimmune thyroid disease (p = 0.00009) and C-reactive protein (CRP) (p = 4.3 × 10-7). Inferences were not substantially altered by sensitivity analyses. Additionally, the PTSD-autoimmune thyroid disease association remained significant in multivariable MR analysis adjusted for genetically predicted inflammatory biomarkers as potential mechanistic pathway variables. No autoimmune disease had a significant causal effect on PTSD (all p values > 0.05). Although causal effect models were supported for associations of PTSD with CRP, shared pleiotropy was adequate to explain a putative causal effect of CRP on PTSD (p = 0.18). In summary, our results suggest a significant genetic overlap between PTSD, autoimmune diseases, and biomarkers of inflammation. PTSD has a putative causal effect on autoimmune thyroid disease, consistent with existing epidemiologic evidence. A previously reported causal effect of CRP on PTSD is potentially confounded by shared genetics. Together, results highlight the nuanced links between PTSD, autoimmune disorders, and associated inflammatory signatures, and suggest the importance of targeting related pathways to protect against disease and disability.

Tinnitus is a heritable, highly prevalent auditory disorder treated by multiple medical specialties. Previous GWAS indicated high genetic correlations between tinnitus and hearing loss, with little indication of differentiating signals. We present a GWAS meta-analysis, triple previous sample sizes, and expand to non-European ancestries. GWAS in 596,905 Million Veteran Program subjects identified 39 tinnitus loci, and identified genes related to neuronal synapses and cochlear structural support. Applying state-of-the-art analytic tools, we confirm a large number of shared variants, but also a distinct genetic architecture of tinnitus, with higher polygenicity and large proportion of variants not shared with hearing difficulty. Tissue-expression analysis for tinnitus infers broad enrichment across most brain tissues, in contrast to hearing difficulty. Finally, tinnitus is not only correlated with hearing loss, but also with a spectrum of psychiatric disorders, providing potential new avenues for treatment. This study establishes tinnitus as a distinct disorder separate from hearing difficulties.

Abstract Background The placenta is essential for nutrient exchange and hormone production between the mother and the developing fetus and serves as an invaluable model for epigenetic research. Most epigenetic studies of the human placenta have used whole placentas from term pregnancies and have identified the presence of partially methylated domains (PMDs). However, the origin of these domains, which are typically absent in most somatic cells, remains unclear in the placental context. Results Using whole-genome bisulfite sequencing and analysis of histone H3 modifications, we generated epigenetic profiles of human cytotrophoblasts during the first trimester and at term, as well as human trophoblast stem cells. Our study focused specifically on PMDs. We found that genomic regions likely to form PMDs are resistant to global DNA demethylation during trophectoderm reprogramming, and that PMDs arise through a slow methylation process within condensed chromatin near the nuclear lamina. In addition, we found significant differences in histone H3 modifications between PMDs in cytotrophoblasts and trophoblast stem cells. Conclusions Our findings suggest that spatiotemporal genomic features shape megabase-scale DNA methylation patterns, including PMDs, in the human placenta and highlight distinct differences in PMDs between human cytotrophoblasts and trophoblast stem cells. These findings advance our understanding of placental biology and provide a basis for further research into human development and related diseases.

The search for genetic variants that act as causative factors in human diseases by disrupting the normal splicing process has primarily focused on single nucleotide variants (SNVs). It is worth noting that insertions or deletions (indels) have also been sporadically reported as causative disease variants through their potential impact on the splicing process. In this study, to perform identification of indels inducing exon extension/shrinkage events, we used individual‐specific genomes and RNA sequencing (RNA‐seq) data pertaining to the corresponding individuals and identified 12 exon extension/shrinkage events that were potentially induced by indels that disrupted authentic splice sites or created novel splice sites in 235 normal individuals. By evaluating the impact of these abnormal splicing events on the resulting transcripts, we found that five events led to the generation of premature termination codons (PTCs), including those occurring within genes associated with genetic disorders. Our analysis revealed that the potential functions of indels have been underexamined, and it is worth considering the possibility that indels may affect splice site usage, using RNA‐seq data to discover novel potentially disease‐associated mutations.

Abstract The current research study evaluated the health and environmental risks issues associated with potentially toxic elements (PTEs) in the complex terminal aquifer located in the Algerian desert. The methods used included principal component and cluster (dendrogram) analysis to estimate source of ions and contamination. Various indices such as the Heavy Metal Pollution Index (HPI), Metal Index, hazard quotient, hazard index (HI), and cancer risk (CR) were applied to assess both environmental and human health risks. Furthermore, the Monte Carlo method was applied for probabilistic assessment of carcinogenic and non-carcinogenic risks through oral and dermal exposure routes in both adults and children. Abstract Background Rapid and accurate diagnosis of toxoplasmosis is critical, particularly for immunocompromised patients. Several molecular methods could have value for toxoplasmosis diagnosis, but often require sophisticated and expensive equipment, and as such are impractical for use in resource-limited countries. Our study aimed to develop a new rapid diagnostic test for toxoplasmosis that can be used in developed countries as well as low- or middle-income countries. Methods Common primers for conventional loop-mediated isothermal amplification (LAMP) and the new LAMP DNA chromatography method were designed based on a 529-bp repeat present in Toxoplasma gondii genomic DNA. A total of 91 clinical samples from 44 patients suspected of having toxoplasmosis who were treated at several hospitals across Japan were tested using the new LAMP DNA chromatography method, conventional LAMP, and nested PCR and the sensitivity and specificity of the methods was compared. Results The LAMP DNA chromatography method showed better sensitivity and specificity (68.2% and 100%, respectively) compared with the nested PCR (45.4% and 100%, respectively) and conventional LAMP (63.6% and 100%, respectively) methods for diagnosis of toxoplasmosis in immunocompromised patients. LAMP DNA chromatography also has better sensitivity and specificity (75% and 100%, respectively) than nested PCR (50.0% and 93.5%, respectively) and conventional LAMP (62.5% and 100%, respectively) to diagnose toxoplasma encephalitis using CSF samples. Conclusion We developed a LAMP DNA chromatography method to detect T. gondii DNA in clinical samples. This method also successfully detected T. gondii DNA in CSF from patients with toxoplasma encephalitis. This newly developed method can be a valuable rapid diagnostic test for toxoplasmosis in a range of settings, including resource-limited areas like those in low- or middle-income countries.

Abstract The fluorinated thymidine analog trifluridine (FTD) is a chemotherapeutic drug commonly used to treat cancer; however, the mechanism by which FTD induces cytotoxicity is not fully understood. In addition, the effect of gain-of-function (GOF) missense mutations of the TP53 gene (encoding p53), which promote cancer progression and chemotherapeutic drug resistance, on the chemotherapeutic efficacy of FTD is unclear. Here, we revealed the mechanisms by which FTD-induced aberrant mitosis and contributed to cytotoxicity in both p53-null and p53-GOF missense mutant cells. In p53-null mutant cells, FTD-induced DNA double-stranded breaks, single-stranded DNA accumulation, and the associated DNA damage responses during the G2 phase. Nevertheless, FTD-induced DNA damage and the related responses were not sufficient to trigger strict G2/M checkpoint arrest. Thus, these features were carried over into mitosis, resulting in chromosome breaks and bridges, and subsequent cytokinesis failure. Improper mitotic exit eventually led to cell apoptosis, caused by the accumulation of extensive DNA damage and the presence of micronuclei encapsulated in the disrupted nuclear envelope. Upon FTD treatment, the behavior of the p53-GOF-missense mutant, isogenic cell lines, generated by CRISPR/Cas9 genome editing, was similar to that of p53-null mutant cells. Thus, our data suggest that FTD treatment overrode the effect on gene expression induced by p53-GOF mutants and exerted its anti-tumor activity in a manner that was independent of the p53 function.

Abstract Genome analysis in cancer has focused mainly on elucidating the function and regulatory mechanisms of genes that exhibit differential expression or mutation in cancer samples compared to normal samples. Recently, transcriptome analysis revealed that abnormal splicing events in cancer samples could contribute to cancer pathogenesis. Moreover, splicing variants in cancer reportedly generate diverse cancer antigens. Although abnormal splicing events are expected to be potential targets in cancer immunotherapy, the exploration of such targets and their biological significance in cancer have not been fully understood. In this study, to explore subtype-specific alternative splicing events, we conducted a comprehensive analysis of splicing events for each breast cancer subtype using large-scale splicing data derived from The Cancer Genome Atlas and found subtype-specific alternative splicing patterns. Analyses indicated that genes that produce subtype-specific alternative splicing events are potential novel targets for immunotherapy against breast cancer. The subtype-specific alternative splicing events identified in this study, which were not identified by mutation or differential expression analysis, bring new significance to previously overlooked splicing events.

We respond to calls for more research to address whether and how successful professional development (PD) experiences (defined here in terms of student progress) are related to changes in teacher beliefs, specifically about effective literacy instruction for young struggling readers. We developed a measure, a Teacher Belief Score, to identify teacher beliefs present in interview data and we used student achievement data to create two contrasting groups of teachers, those whose students had lower progress and those who had higher. While initially in the fall, lower progress and higher progress teachers differed little in their alignment of beliefs with program features; over time, higher progress teachers trended toward beliefs that were aligned with program features, whereas lower progress teachers trended away. Findings suggest the need for an additional component to Guskey's model of teacher change: attributing student progress to the new instructional practices learned in PD.

IntroductionThe groundwater in arid countries such as Egypt represent the main water resources in the desert regions due to the long distance between these regions (oasis) and Nile River. Contamination of these limited water resources with toxic metals threaten the health of individuals in these regions.MethodsThe current study integrates isotopic tracers, hydrogeochemistry, geophysical logs, positive matrix factorization (PMF model), and Monte Carlo (MCS) simulation for pollution source apportionment and health risks associated with heavy metals in the Nubian Sandstone aquifer (NSSA).Results and DiscussionThe water resource used for drinking purposes (NSSA) is pale meteoric water (non-rechargeable aquifer). Silicate weathering, old trapped sea water, reverse ion exchange evaporation, and dissolution are the dominant mechanisms controlling water chemistry. PMF model showed that the major ions and heavy metals in groundwater of the NSSA originated from four significant sources (anthropogenic activities, dissolution of minerals, iron-bearing minerals, mixing with old trapped seawater, and hydrothermal water). The total risk (HI) oral values highlighted significant non-carcinogenic dangers for adults and children through the oral exposure. At the same time, dermal contact posed a no risk for adults and a high risk for children. Most samples had carcinogenic risk (CR) values higher than the allowed limits (1.0E-4) for metals like Cadmium, chromium, and lead, suggesting carcinogenic effects across all age groups. The Monte Carlo approach-based health concern evaluation model assessed the 5th % CR oral values (child) as 0.00012, 0.0036, and 0.0088 for Cd, Cr, and Pb, respectively, indicating more significant potential dangers to children. Urgent and comprehensive water treatment measures are imperative to mitigate the identified carcinogenic and non-carcinogenic health risks in the study area.

Study region: Siwa Oasis is located very far (800 km) from the main water resources (Nile River) of Egypt and the people in the study area mainly rely on groundwater for all purposes Study focus: The deterioration of drinking water quality and the accumulation of potentially toxic elements (PTEs) in water at high levels in arid regions such as Siwa Oasis in Egypt can pose significant risks to humans and living organisms. The methodology of study involved performing geochemical modeling, contamination source detection, and optimizing a new model using machine learning model for prediction of integrated weight water quality index (IWQI), Health risk indices (HI and HQ) regarding oral and dermal exposure to potentially toxic elements (PTEs). New hydrological insights for the region: The key findings of this research showed that the Nubian sandstone aquifer (NSSA) is characterized mainly by mixed Ca-Mg-Cl/SO4 fresh water type and influenced by silicate weathering. The nitrates sources fell between atmospheric inputs in the case of NSSA, soil nitrogen in Tertiary carbonate aquifer (TCA), springs, and drains, while sewage water strongly affects the lakes. The IWQI values demonstrated that water resources in the deep aquifer (NSSA) is appropriate for drinking with ranking of quality range from medium to excellent quality (IWQI < 150). The shallow aquifer (TCA) is suitable for drinking in the south east of the Oasis only with intermediate quality ranking (100 < IWQI < 150), while the poor water quality needs further treatment in the western side of Siwa Oasis. The non-carcinogenic risks evaluation revealed the vulnerability of child and adult to oral exposure of PTEs in the west and center of the investigated area. The feed forward back propagation neural network (FFBP-NN) model was a powerful tool for predicting IWQI and HI, where the relationship between the actual and predicted value had R2 greater than 0.95 and mean square error (MSE) range from 5.4E-05–0.66, root mean square error (RMSE) between 0.006 and 0.81, and relative square error (RSE) between 0.001 and 2.4 E-05.

ABSTRACT The latest guidelines include azithromycin as a preferred regimen for treating Mycobacterium avium complex (MAC) pulmonary disease. However, serially collected susceptibility data on clinical MAC isolates are limited, and no breakpoints have been determined. We investigated the minimum inhibitory concentrations (MICs) of azithromycin and clarithromycin for all MAC strains isolated in 2021 from a single center in Japan, excluding duplicates. The MICs were determined using a panel based on the microbroth dilution method, according to the latest Clinical and Laboratory Standards Institute recommendations. The MICs were determined for 318 MAC strains. Although there was a significant positive correlation between the MICs of azithromycin and clarithromycin, the MICs of azithromycin tended to be higher than those of clarithromycin. Among the cases in which the strains were isolated, 18 patients initiated treatment, including azithromycin treatment, after sample collection. Some patients infected with stains with relatively high azithromycin MICs achieved a microbiological cure with azithromycin-containing regimens. This study revealed a higher MIC distribution for azithromycin than clarithromycin, raising questions about the current practice of estimating azithromycin susceptibility based on the clarithromycin susceptibility test result. However, this was a single-center study that included only a limited number of cases treated with azithromycin. Therefore, further multicenter studies that include a greater number of cases treated with azithromycin are warranted to verify the distribution of azithromycin MICs and examine the correlation between azithromycin MICs and treatment effectiveness.IMPORTANCEThe macrolides serve as key drugs in the treatment of pulmonary Mycobacterium avium complex infection, and the administration of macrolide should be guided by susceptibility test results. Azithromycin is recommended as a preferred choice among macrolides, surpassing clarithromycin; however, drug susceptibility testing is often not conducted, and clarithromycin susceptibility is used as a surrogate. This study represents the first investigation into the minimum inhibitory concentration of azithromycin on a scale of several hundred clinical isolates, revealing an overall tendency for higher minimum inhibitory concentrations compared with clarithromycin. The results raise questions about the appropriateness of using clarithromycin susceptibility test outcomes for determining the administration of azithromycin. This study highlights the need for future discussions on the clinical breakpoints of azithromycin, based on large-scale clinical research correlating azithromycin susceptibility with treatment outcomes.

Abstract Background Histone acetylation, which is regulated by histone acetyltransferases (HATs) and histone deacetylases (HDACs), plays a crucial role in the control of gene expression. HDAC inhibitors (HDACi) have shown potential in cancer therapy; however, the specific roles of HDACs in early embryos remain unclear. Moreover, although some pan-HDACi have been used to maintain cellular undifferentiated states in early embryos, the specific mechanisms underlying their effects remain unknown. Thus, there remains a significant knowledge gap regarding the application of selective HDACi in early embryos. Results To address this gap, we treated early embryos with two selective HDACi (MGCD0103 and T247). Subsequently, we collected and analyzed their transcriptome data at different developmental stages. Our findings unveiled a significant effect of HDACi treatment during the crucial 2-cell stage of zygotes, leading to a delay in embryonic development after T247 and an arrest at 2-cell stage after MGCD0103 administration. Furthermore, we elucidated the regulatory targets underlying this arrested embryonic development, which pinpointed the G2/M phase as the potential period of embryonic development arrest caused by MGCD0103. Moreover, our investigation provided a comprehensive profile of the biological processes that are affected by HDACi, with their main effects being predominantly localized in four aspects of zygotic gene activation (ZGA): RNA splicing, cell cycle regulation, autophagy, and transcription factor regulation. By exploring the transcriptional regulation and epigenetic features of the genes affected by HDACi, we made inferences regarding the potential main pathways via which HDACs affect gene expression in early embryos. Notably, Hdac7 exhibited a distinct response, highlighting its potential as a key player in early embryonic development. Conclusions Our study conducted a comprehensive analysis of the effects of HDACi on early embryonic development at the transcriptional level. The results demonstrated that HDACi significantly affected ZGA in embryos, elucidated the distinct actions of various selective HDACi, and identified specific biological pathways and mechanisms via which these inhibitors modulated early embryonic development.

Abstract To safely recycle spent lithium-ion batteries (LIBs), their deactivation as a pretreatment is essential. However, the conventional deactivation methods, mainly inducing an external short circuit, cannot be applied to LIBs with disconnected electrical circuits or Li deposited, despite their safety risk. Here, we propose a deactivation method using redox shuttles (RSs). The addition of an RS with redox potentials located between the two electrode potentials into a LIB electrochemically induces an internal short circuit with or without disconnected electrical circuits. A fully charged LIB discharges to approximately 0 V when a deactivation agent containing ferrocene or phenothiazine as an RS is added. Moreover, we demonstrate that RSs introduced into LIB can simultaneously dissolve Li deposited on the negative electrode surface and return it to the positive electrode as mobile ions. These characteristics of our method contribute to the improvement in safety and collection rate of Li in the recycling processes, promoting the sustainability of LIBs.

In response to a growing need for graduate students and postdoctoral scholars to strengthen their teaching and learning skills, our university recently established innovative certificate programs that purposively incorporate experiential learning opportunities for deeper growth and development. Drawing on prior research and local needs assessments, we developed programs aimed to meet the identified needs of graduate students and postdoctoral scholars. In this paper we describe how we planned, developed, and implemented these new certificate programs to engage graduate students and postdoctoral scholars from across our institution. Further, we discuss how these programs provide experiential learning opportunities for all participants.
