Due to their high predictive performance and flexibility, machine learning models are an appropriate and efficient tool for ecologists. However, implementing a machine learning model is not yet a trivial task and may seem intimidating to ecologists with no previous experience in this area. Here we provide a series of tips to help ecologists in implementing machine learning models. We focus on classification problems as many ecological studies aim to assign data into predefined classes such as ecological states or biological entities. Each of the nine tips identifies a common error, trap or challenge in developing machine learning models and provides recommendations to facilitate their use in ecological studies.

Separating environmental effects from those of interspecific interactions on species distributions has always been a central objective of community ecology. Despite years of effort in analysing patterns of species co-occurrences and the developments of sophisticated tools, we are still unable to address this major objective. A key reason is that the wealth of ecological knowledge is not sufficiently harnessed in current statistical models, notably the knowledge on interspecific interactions. Here, we develop ELGRIN, a statistical model that simultaneously combines knowledge on interspecific interactions (i.e., the metanetwork), environmental data and species occurrences to tease apart their relative effects on species distributions. Instead of focusing on single effects of pairwise species interactions, which have little sense in complex communities, ELGRIN contrasts the overall effect of species interactions to that of the environment. Using various simulated and empirical data, we demonstrate the suitability of ELGRIN to address the objectives for various types of interspecific interactions like mutualism, competition and trophic interactions. We then apply the model on vertebrate trophic networks in the European Alps to map the effect of biotic interactions on species distributions.Data on ecological networks are everyday increasing and we believe the time is ripe to mobilize these data to better understand biodiversity patterns. ELGRIN provides this opportunity to unravel how interspecific interactions actually influence species distributions.

ObjectiveThe 2020 coronavirus disease 2019 (COVID-19) pandemic resulted in state-specific quarantine protocols and introduced the concept of social distancing into modern parlance. We assess the impact of the COVID-19 pandemic on neurotrauma presentations in the first 3 months after shutdown throughout Pennsylvania.MethodsThe Pennsylvania Trauma Systems Foundation was queried for registry data from the Pennsylvania Trauma Outcomes Study between March 12 and June 5 in each year from 2017 to 2020.ResultsAfter the COVID-19 shutdown, there was a 27% reduction in neurotrauma volume, from 2680 cases in 2017 to 2018 cases in 2020, and a 28.8% reduction in traumatic brain injury volume. There was no significant difference in neurotrauma phenotype incurred relative to total cases. Injury mechanism was less likely to be motor vehicle collision and more likely caused by falls, gunshot wound, and recreational vehicle accidents (P < 0.05). Location of injury was less likely on roads and public locations and more likely at indoor private locations (P < 0.05). The proportion of patients with neurotrauma with blood alcohol concentration >0.08 g/dL was reduced in 2020 (11.4% vs. 9.0%; P < 0.05). Mortality was higher during 2020 compared with pre-COVID years (7.7% vs. 6.4%; P < 0.05).ConclusionsDuring statewide shutdown, neurotrauma volume and alcohol-related trauma decreased and low-impact traumas and gunshot wounds increased, with a shift toward injuries occurring in private, indoor locations. These changes increased mortality. However, there was not a change in the types of injuries sustained.

10. Revealing the hidden structure of dynamic ecological networks

Recent technological advances and long-term data studies provide interaction data that can be modelled through dynamic networks, i.e a sequence of different snapshots of an evolving ecological network. Most often time is the parameter along which these networks evolve but any other one-dimensional gradient (temperature, altitude, depth, humidity, . . . ) could be considered.Here we propose a statistical tool to analyse the underlying structure of these networks and follow its evolution dynamics (either in time or any other one-dimensional factor). It consists in extracting the main features of these networks and summarise them into a high-level view.We analyse a dynamic animal contact network and a seasonal food web and in both cases we show that our approach allows for the identification of a backbone organisation as well as interesting temporal variations at the individual level.Our method, implemented into the R package dynsbm, can handle the largest ecological datasets and is a versatile and promising tool for ecologists that study dynamic interactions.

14. Statistical clustering of temporal networks through a dynamic stochastic block model

Statistical node clustering in discrete time dynamic networks is an emerging field that raises many challenges. Here, we explore statistical properties and frequentist inference in a model that combines a stochastic block model (SBM) for its static part with independent Markov chains for the evolution of the nodes groups through time. We model binary data as well as weighted dynamic random graphs (with discrete or continuous edges values). Our approach, motivated by the importance of controlling for label switching issues across the different time steps, focuses on detecting groups characterized by a stable within group connectivity behavior. We study identifiability of the model parameters, propose an inference procedure based on a variational expectation maximization algorithm as well as a model selection criterion to select for the number of groups. We carefully discuss our initialization strategy which plays an important role in the method and compare our procedure with existing ones on synthetic datasets. We also illustrate our approach on dynamic contact networks, one of encounters among high school students and two others on animal interactions. An implementation of the method is available as a R package called dynsbm.

The main challenge in de novo assembly of NGS data is certainly to deal with repeats that are longer than the reads. This is particularly true for RNA- seq data, since coverage information cannot be used to flag repeated sequences, of which transposable elements are one of the main examples. Most transcriptome assemblers are based on de Bruijn graphs and have no clear and explicit model for repeats in RNA-seq data, relying instead on heuristics to deal with them. The results of this work are twofold. First, we introduce a formal model for repre- senting high copy number repeats in RNA-seq data and exploit its properties for inferring a combinatorial characteristic of repeat-associated subgraphs. We show that the problem of identifying in a de Bruijn graph a subgraph with this charac- teristic is NP-complete. In a second step, we show that in the specific case of a local assembly of alternative splicing (AS) events, we can implicitly avoid such subgraphs. In particular, we designed and implemented an algorithm to efficiently identify AS events that are not included in repeated regions. Finally, we validate our results using synthetic data. We also give an indication of the usefulness of our method on real data.

17. Spatially-constrained clustering of ecological networks

Spatial ecological networks are widely used to model interactions between georeferenced biological entities (e.g., populations or communities). The analysis of such data often leads to a two-step approach where groups containing similar biological entities are firstly identified and the spatial information is used afterwards to improve the ecological interpretation. We develop an integrative approach to retrieve groups of nodes that are geographically close and ecologically similar. Our model-based spatially-constrained method embeds the geographical information within a regularization framework by adding some constraints to the maximum likelihood estimation of parameters. A simulation study and the analysis of real data demonstrate that our approach is able to detect complex spatial patterns that are ecologically meaningful. The model-based framework allows us to consider external information (e.g., geographic proximities, covariates) in the analysis of ecological networks and appears to be an appealing alternative to consider such data.

In this paper we adapt online estimation strategies to perform model-based clustering on large networks. Our work focuses on two algorithms, the first based on the SAEM algorithm, and the second on variational methods. These two strategies are compared with existing approaches on simulated and real data. We use the method to decipher the connexion structure of the political websphere during the US political campaign in 2008. International audience; L’écologie est témoin d’une excitante convergence. D’un côté, la communauté produit massivement des données de type image, depuis les pièges photos/vidéos, les images aériennes de drones ou de satellites, les données LIDAR (mesures de distance par faisceau lumineux), les photos/vidéos sous-marines jusqu’aux images de laboratoire. Ces données proviennent de campagnes d’acquisition de données sur tout le spectre de l’écologie et des milieux/organismes. De l’autre côté en intelligence artificielle, une nouvelle génération de modèles mathématiques et informatiques a bouleversé la vision par ordinateur, c’est-à-dire l’automatisation de la compréhension du contenu d’une image par la machine. Ces approches dites d’apprentissage profond ou deep learning ont révolutionné le domaine depuis une fameuse compétition en reconnaissance d’images remportée en 2012 par Alex Krizhevsky. Leur principe est simple : construire un modèle qui synthétise un jeu de données dit d’entraînement préalablement analysé à la main – on dira que les images sont annotées – de sorte que la machine pourra utiliser ce modèle pour réaliser par elle-même le traitement de nouvelles données, en masse si besoin. Utilisé dans de nombreuses disciplines scientifiques (par ex. imagerie médicale) mais aussi extrêmement "tendance" dans les médias, le deep learning est un outil prometteur pour le traitement automatisé d’images en écologie. Dans cet article, nous discuterons de cette excitante synchronie entre données produites et méthodologie à disposition. En particulier, le transfert de cette méthodologie vers notre communauté nécessite la découverte d’une nouvelle terminologie, de nouveaux modèles mathématiques et algorithmes, ainsi que de nouvelles techniques de programmation. Cette somme de connaissances est toutefois rarement décrite d’une façon abordable pour les non-spécialistes. Pour l’écologue, découvrir ces techniques représente un effort certain, l’enjeu étant de savoir si cet effort peut s’avérer rentable. Au sein du groupe d’Ecologie Statistique de la SFE2, nous proposons ici une invitation à évaluer la pertinence de l’utilisation de ces méthodes et outils dans notre domaine.

An increasing number of research programs rely on photographic capture-recapture (vs. direct marking) of individuals to study distribution and demography within animal populations. Photo-identification of individuals living in the wild is sometimes feasible using idiosyncratic coat or skin patterns, like for giraffes. When performed manually, the task is tedious and becomes almost impossible as populations grow in size. Computer vision techniques are an appealing and unavoidable help to tackle this apparently simple task in the big-data era. In this context, we propose to revisit giraffe re-identification using convolutional neural networks (CNNs).We first developed an end-to-end pipeline to retrieve a comprehensive set of re-identified giraffes from about 4, 000 raw photographs. To do so, we combined CNN-based object detection, SIFT pattern matching, and image similarity networks. We then quantified the performance of deep metric learning to retrieve the identity of known and unknown individuals. The re-identification performance of CNNs reached a top 5 accuracy of about 90%. Fully based on open-source software packages, our work paves the way for further attempts to build CNN-based pipelines for re-identification of individual animals, in giraffes but also in other species.

Abstract Background As biological networks often show complex topological features, mathematical methods are required to extract meaningful information. Clustering methods are useful in this setting, as they allow the summary of the network's topology into a small number of relevant classes. Different strategies are possible for clustering, and in this article we focus on a model-based strategy that aims at clustering nodes based on their connectivity profiles. Results We present MixNet, the first publicly available computer software that analyzes biological networks using mixture models. We apply this method to various networks such as the E. coli transcriptional regulatory network, the macaque cortex network, a foodweb network and the Buchnera aphidicola metabolic network. This method is also compared with other approaches such as module identification or hierarchical clustering. Conclusion We show how MixNet can be used to extract meaningful biological information, and to give a summary of the networks topology that highlights important biological features. This approach is powerful as MixNet is adaptive to the network under study, and finds structural information without any a priori on the structure that is investigated. This makes MixNet a very powerful tool to summarize and decipher the connectivity structure of biological networks.
