Immunoglobulin G (IgG) antibodies against the capsular polysaccharide (CPS) offer S. pneumoniae serotype-specific protection. In this work, we examined the applicability of the microarray technology to detect CPS type-specific IgGs in serum, using a collection of 22 microarray-printed S. pneumoniae CPSs. First, printing of five CPSs onto nitrocellulose-coated glass slides was tested. Successful printing was only achieved for certain CPS types and concentrations. This behavior was tentatively related with diverse viscosities of the CPS solutions. Measurement of dynamic viscosities fully supported this assumption and helped to establish suitable CPS type-and concentration-dependent printing conditions. Next, the potential of CPS microarrays for detecting recognition by anti-CPS IgGs was examined using well-defined rabbit pneumococcal antisera. In all cases, the expected antiserum-CPS binding signals were detected, prompting a proof-of-concept analysis of human serum samples. Clearly distinct serum-and CPS-specific binding patterns and intensities were observed, evidencing selective detection of CPS type-specific IgGs. Compared to the ELISA assay commonly used to quantitate CPS type-specific IgGs in serum, the newly developed S. pneumoniae CPS microarrays offer the advantage of enabling the simultaneous analysis of multiple CPS-serum interactions using minute CPS amounts and significantly reduced serum volumes. The capacity of human induced pluripotent stem cells (hiPSCs) for indefinite self-renewal warrants their application in disease modeling, drug discovery, toxicity assays and efficacy screening. However, their poor proliferation ability, inability to adhere to surfaces without Matrigel coating and tendency to spontaneously differentiate in vitro hinder the application of hiPSCs in these fields. Here we study the ability to culture hiPSCs inside 200 ​nL droplets on the droplet microarray (DMA) platform. We demonstrate that (1) hiPSCs can attach to the Matrigel (MG)-free surface of DMA and show good viability after 24 h culture; (2) hiPSC do not spontaneously differentiate when cultured on the MG-free surface of DMAs; (3) culturing of hiPSCs in 200 ​nL as compared to 2 ​mL culture leads to higher expression of the Nanog pluripotency marker. Overall, the results demonstrate the possibility to culture undifferentiated hiPSCs in 200 ​nL droplets on DMA, thereby opening the possibility for high-throughput screenings of hiPSCs with various factors without compromising the results through the involvement of animal-derived materials, such as Matrigel., Graphical abstract Image 1

As the use of multiplex-specific immunoglobulin E (sIgE) detection methods becomes increasingly widespread, proper comparative validation assessments of emerging new platforms are vital.To evaluate the clinical and technical performance of a newly introduced microarray platform, Allergy Explorer (ALEX) (MacroArray Diagnostics), in the diagnosis of pollen (cypress, grass, olive), dust mite (Dermatophagoides pteronyssinus), mold (Alternaria alternata), fruit (apple, peach), and nut (walnut, hazelnut and peanut) allergies and to compare it with those of the ImmunoCAP Immuno Solid-phase Allergen Chip (ISAC) 112 microarray and the ImmunoCAP singleplex method (ThermoFisher Scientific).We enrolled 153 patients with allergy and 16 controls without atopy. The sIgE assays were conducted using ISAC112, ALEX version 2 (ALEX2), and ImmunoCAP for whole extracts and major components. Technical validation of ALEX2 was performed by measuring repeatability and interassay, interbatch, and interlaboratory reproducibility.When measured globally (detection by 1 or more allergen components), ALEX2 had adequate sensitivity and specificity for most of the allergens studied, comparable in general with that of ISAC112 (except for olive pollen and walnut) and similar to that of ImmunoCAP whole extract measurements. Component-by-component analysis revealed comparable results for all techniques, except for Ole e 1 and Jug r 3, in both ISAC112 and ImmunoCAP comparisons, and Alt a 1, when compared with ISAC112. Continuous sIgE levels correlate with sIgE by ImmunoCAP. Good reproducibility and repeatability were observed for ALEX2.ALEX2 has sound technical performance and adequate diagnostic capacity, comparable in general with that of ISAC112 and ImmunoCAP.

Human pluripotent stem cells (hPSCs) can be expanded and differentiatedin vitrointo almost any adult tissue cell type, and thus have great potential as a source for cell therapies with biomedical application. In this study, a fully-defined polymer synthetic substrate is identified for hPSC culture in completely defined, xeno-free conditions. This system can overcome the cost, scalability and reproducibility limitations of current hPSC culture strategies, and facilitate large-scale production. A high-throughput, multi-generational polymer microarray platform approach was used to test over 600 unique polymers and rapidly assess hPSC-polymer interactions in combination with the fully defined xeno-free medium, Essential 8TM(E8). This study identifies as novel nanoscale phase separated blend of poly(tricyclodecane-dimethanol diacrylate) and poly(butyl acrylate) (2:1 v/v), which supports long-term expansion of hPSCs and can be readily coated onto standard cultureware. Analysis of cell-polymer interface interactions through mass spectrometry and integrin blocking studies provides novel mechanistic insight into the role of the E8 proteins in promoting integrin-mediated hPSC attachment and maintaining hPSC signaling, including ability to undergo multi-lineage differentiation. This study therefore identifies a novel substrate for long-term serial passaging of hPSCs in serum-free, commercial chemically-defined E8, which provides a promising and economic hPSC expansion platform for clinical-scale application.

The OncoScan CNV Plus Assay (OS+) is a single-nucleotide polymorphism microarray platform that can detect 74 hotspot somatic mutations (SMs) in nine genes via molecular inversion probes. We report validation of the SM component of OS+ using a cohort of pediatric high-grade brain tumor specimens. SM calls were generated from 46 brain tumor cases, most tested orthogonally via bidirectional Sanger sequencing. The initial calling algorithm result showed that 31 tumors were positive and 15 were negative for SM, with a total of 71 OS+ SM calls [28 high-confidence (HC) and 43 low-confidence (LC)]. Sanger sequencing was performed for 54 of the 71 calls (27 HC and 27 LC), as well as for 21 randomly selected hotspots across the 15 OS+ negative cases. HC calls (except EGFR) Sanger sequencing confirmed positive, negative calls confirmed negative, but none of the LC calls were Sanger-confirmed positive. An update of the OS+ algorithm resolved the LC calls, but of the 11 HC SM EGFR calls, Sanger sequencing confirmed only one. Two PTEN SM calls by OS+ in two separate cases were also negative per Sanger sequencing. We conclude that a majority of HC OS+ SM calls were accurate, except calls identified in EGFR and PTEN. Clinically, we report SMs identified by OS+ only after Sanger sequencing verification.

Cells in vivo are constantly subjected to multiple microenvironmental mechanical stimuli that regulate cell function. Although 2D cell responses to the mechanical stimulation have been established, these methods lack relevance as physiological cell microenvironments are in 3D. Moreover, the existing platforms developed for studying the cell responses to mechanical cues in 3D either offer low-throughput, involve complex fabrication, or do not allow combinatorial analysis of multiple cues. Considering this, a stretchable high-throughput (HT) 3D cell microarray platform is presented that can apply dynamic mechanical strain to cells encapsulated in arrayed 3D microgels. The platform uses inkjet-bioprinting technique for printing cell-laden gelatin methacrylate (GelMA) microgel array on an elastic composite substrate that is periodically stretched. The developed platform is highly biocompatible and transfers the applied strain from the stretched substrate to the cells. The HT analysis is conducted to analyze cell mechano-responses throughout the printed microgel array. Also, the combinatorial analysis of distinct cell behaviors is conducted for different GelMA microenvironmental stiffnesses in addition to the dynamic stretch. Considering its throughput and flexibility, the developed platform can readily be scaled up to introduce a wide range of microenvironmental cues and to screen the cell responses in a HT way.

In silico quantification of cell proportions from mixed-cell transcriptomics data (deconvolution) requires a reference expression matrix, called basis matrix. We hypothesize that matrices created using only healthy samples from a single microarray platform would introduce biological and technical biases in deconvolution. We show presence of such biases in two existing matrices, IRIS and LM22, irrespective of deconvolution method. Here, we present immunoStates, a basis matrix built using 6160 samples with different disease states across 42 microarray platforms. We find that immunoStates significantly reduces biological and technical biases. Importantly, we find that different methods have virtually no or minimal effect once the basis matrix is chosen. We further show that cellular proportion estimates using immunoStates are consistently more correlated with measured proportions than IRIS and LM22, across all methods. Our results demonstrate the need and importance of incorporating biological and technical heterogeneity in a basis matrix for achieving consistently high accuracy., Cell type deconvolution from bulk expression data rely on a reference expression matrix. Here, the authors introduce a basis matrix built using data from both healthy and diseased samples profiled on 42 platforms, reducing biases introduced by single-platform matrices built using healthy samples.

Highlights • Developed a high-throughput microarray for anti-microbial susceptibility testing (AST). • Demonstrated that the feasibility of the AST against clinical isolates of MRSA. • Platform is a low sample volume, rapid, high-throughput alternative to traditional assays., We describe the development of a novel, high-throughput, nano-scale microarray platform for antimicrobial susceptibility testing (AST). The platform allows to process 480 samples at 50 nL volume on a single chip, analyze by fluorescence read-out with an easy dunk-and-rinse step, and the ability to process multiple samples and chips simultaneously. We demonstrate the applicability of this chip for culturing community acquired methicillin resistant Staphylococcus aureus (CA-MRSA), and perform AST against clinical isolates of CA-MRSA. The chip platform holds promise for an impact in microbial biotechnology as an attractive high-throughput, lower sample volume and quicker alternative to conventional AST such as the traditional broth microdilution or the newer automated systems.

Myelodysplastic syndromes (MDS) are a group of heterogeneous hematologic malignancies. This study aims to identify latent chromosomal abnormalities relevant to MDS, which may optimize the current diagnosis of MDS. Affymetrix CytoScan 750 K microarray platform was utilized to perform a genome-wide detection of chromosomal aberrations in the bone marrow cells of the patients. The findings were compared with the results from traditional karyotypic analysis and FISH to reveal latent chromosomal aberrations. Chromosomal gain, loss, and UPD, and complex karyotypes were identified in those samples. In addition to established cytogenetic aberrations detected by karyotypic analysis, CytoScan 750 K microarray also detected cryptic chromosomal lesions in MDS. Those latent defects underlying multiple gene mutations may construe the clinical variability of MDS. In Conclusion, Affymetrix CytoScan 750 K microarray is efficient in identifying latent chromosomal aberrations in MDS.

Phenotypic cell-based high-throughput screenings play a central role in drug discovery and toxicology. The main tendency in cell screenings is the increase of the throughput and decrease of reaction volume in order to accelerate the experiments, reduce the costs, and enable screenings of rare cells. Conventionally, cell-based assays are performed in microtiter plates, which exist in 96- to 1536-wells formats and cannot be further miniaturized. In addition, performing screenings of suspension cells is associated with risk of losing cell content during the staining procedures and incompatibility with high-content microscopy. Here, we evaluate the Droplet-Microarray screening platform for culturing, screening, and imaging of suspension cells. We demonstrate pipetting-free cell seeding and proliferation of cells in individual droplets of 3-80 nL in volume. We developed a methodology to perform parallel treatment, staining, and fixation of suspension cells in individual droplets. Automated imaging of live suspension cells directly in the droplets combined with algorithms for pattern recognition for image analysis is demonstrated. We evaluated the developed methodology by performing a dose-response study with antineoplastic drugs. We believe that the DMA screening platform carries great potential to be adopted for broad spectrum of screenings of suspension cells.

Materials research usually relies on lengthy and largely trial-and-error methods, high-throughput technology has thereby emerged as an alternative method which is proven to be a simple, rapid, accurate and sensitive technique. Here, we presented a microfluidic platform with a set of 6 × 6 microarray chips for high-throughput synthesis and rapid screening the reaction conditions of biomedical materials. The core design of this platform is to generate concentration gradient inside microarray chips. Considering that calcium phosphates (CaP) are the most important inorganic constituents of biological hard tissues, different phases of calcium phosphates particles were synthesized with various morphogenesis when the reaction conditions such as Ca/P concentration ratio, NaOH concentration were screened using our platform. Publisher's version (útgefin grein), One of the main objectives for astrobiology is to unravel and explore the habitability of environments beyond Earth, paying special attention to Mars. If the combined environmental stress factors on Mars are compatible with life or if they were less harsh in the past, to investigate the traces of past or present life is critical to understand its potential habitability. Essential for this research is the characterization of Mars analogue environments on Earth through the development of techniques for biomarker detection in them. Biosensing techniques based on fluorescence sandwich microarray immunoassays (FSMI) have shown to be a powerful tool to detect biosignatures and depict the microbial profiles of different environments. In this study, we described the microbial biomarker profile of five anoxic Mars analogues sites using the Life Detector Chip (LDChip), an antibody microarray for multiple microbial marker detection. Furthermore, we contributed to new targets by developing a new 26-polyclonal antibodies microarray using crude extracts from anaerobic sampling sites, halophilic microorganisms, and anaerobic isolates obtained in the framework of the European Mars Analogues for Space Exploration (MASE) project. The new subset of antibodies was characterized and implemented into a microarray platform (MASE-Chip) for microbial marker searching in salty and anaerobic environments., MASE is supported by European Community’s Seventh Framework Program (FP7/2007–2013) under Grant Agreement N° 607297.

BACKGROUND The implementation of nucleic acid–based tests for blood donor screening has improved the safety of the blood supply; however, the increasing number of emerging pathogen tests is burdensome. Development of multiplex testing platforms that allow simultaneous screening for different pathogens is a potential solution. STUDY DESIGN AND METHODS The TessArray resequencing microarray is a platform that allows multiplex detection and identification of 97 different blood-borne pathogens in one single test. The objective was to evaluate the lowest concentration detected in blood or plasma, species discrimination, and applicability of the TessArray microarray platform for testing blood donors. Human blood or plasma spiked with selected pathogens (10,000, 1000, or 100 cells or copies/mL), including three viral, four bacterial, and four protozoan pathogens were each tested on this platform. The nucleic acids were extracted, amplified using multiplexed sets of pooled specific primers, fragmented, labeled, and hybridized to a microarray. Finally, the detected sequences were identified using an automated genomic database alignment algorithm. RESULTS The performance of this platform demonstrated detection for spiked bacterial and protozoan pathogens of 100 cells/mL and viral pathogens as low as 100 copies/mL. Coded specimens, including spiked and negative controls, were identified correctly for blood specimens (31/32, 97%) and for plasma specimens (20/22, 91%) demonstrating the effectiveness of the platform. CONCLUSION These results indicated that the TessArray microarray platform could be employed for multiplex detection and identification, with a high level of discriminatory power for numerous blood-borne pathogen targets with potential for use in blood safety.

Objective To perform a genome-wide characterization of changes in microRNA (miRNA) expression during the course of venom immunotherapy (VIT). Methods miRNA was isolated from the whole-blood of 13 allergic patients and 14 controls, who experienced no allergic reaction upon stings by honeybees and wasps. We analyzed 2549 miRNAs from the whole blood of these patients prior to VIT and 12 months after the start of VIT. The results for differential expression obtained on a microarray platform were confirmed by quantitative real-time PCR. Out of the 13 patients, 8 had a negative allergic reaction with VIT, thus indicating that this approach was successful. Results By comparing time points before and 12 months after ultrarush VIT, correlation analysis and principal component analysis both indicated a limited effect of VIT on the overall miRNA expression pattern. Volcano plot analysis based on raw P values revealed few deregulated miRNAs, most of which were increasingly expressed after VIT as compared with before VIT. Based on the 50 most altered miRNAs, no clear clustering was observed before or after VIT. Conclusions Our results indicate an overall reduced effect of VIT on the miRNA expression pattern in whole blood.

Human activities have being responsible for the global environmental changes, resulting in an increase number of incident of vector- and rodent-borne diseases worldwide. Rodents and arthropods-borne viruses are important globally emerging and re-emerging viruses and most of them are RNA viruses. Efficient and early diagnosis of these infections are very important to prevent their spread, to improve clinical management of the patients, as wells to protect livestock and domestic animals. Currently, available diagnostic methods such as immunoassays, polymerase chain reaction and virus isolation can detect only one or few viruses in a single assay. The DNA microarray platform has emerged as diagnostic tool suitable for high throughput screening of pathogenic agents. The aim of this study was to develop a DNA microarray platform (RoboArboVirusChip) for detecting rodent- and arthropod-borne viruses, which belong to seven families: Bunyaviridae (genera Orthobunyavirus, Nairovirus and Phlebovirus), Flaviviridae (genus Flavivirus), Togaviridae (genus Alphavirus), Reoviridae (genera Orbivirus, Seadornavirus and Coltvivirus), Rhabdoviridae (genera Vesiculovirus and Ephemerovirus), and Asfarviridae (genus Asfarvirus). Specific oligonucleotide probes of 60-mer (n=4209) targeting 412 virus species and generic probes of 25-35-mer (n=87) targeting viruses at the genus level were designed. A total of 17 reference viruses belonging to the Bunyaviridae, Flaviviridae, Rhabdoviridae and Togaviridae families were used to standardize RoboArboVirusChip. All reference viruses were specifically detected without any cross hybridization; however, the generic probes were not able to identify the viruses at the genus level. The RoboArboVirusChip was able to specifically identify four viruses contained in three different mixtures: i) virus of different families, ii) virus of the Flavivirus genus, and iii) the Dengue virus (DENV) serotypes. The four DENV serotypes were use to evaluate the sensitivity of the RoboArboVirusChip, which was able to detect a minimum of 25 RNA copies/mL of the viruses, confirming its high sensitivity. The applicability of the RoboArboVirusChip to detect viruses in clinical samples was tested with serum samples obtained from dengue suspected cases (four positive cases and 40 negative cases). DENV was detected in the four positive serum samples, while in the 40 negative serum samples, it was not detected any virus. The results obtained in this study suggest that the RoboArboVirusChip platform could be a useful tool for early diagnosis of robovirus and arbovirus infections during epidemic outbreaks, helping in the rapid implementation of disease containment strategies As atividades humanas têm sido responsável por mudanças ambientais globais, resultando num aumento do número de casos de doenças transmitidas por vetores e roedores em todo o mundo. Os vírus transmitidos por roedores e artrópodes são vírus emergentes e re-emergentes de importância global, sendo que a maioria deles são vírus de RNA. O diagnóstico eficiente e precoce dessas infecções são muito importantes para evitar a sua propagação, para melhorar o manejo clínico dos pacientes e também, para proteger o gado e os animais domésticos. Atualmente, os métodos de diagnóstico disponíveis, tais como os imunoensaios, a reação em cadeia da polimerase e o isolamento viral podem detectar apenas um ou poucos vírus em um único ensaio. A plataforma de microarranjo de DNA tem surgido como uma ferramenta de diagnóstico apropriada para o monitoramento em larga escala de agentes patogênicos. O objetivo deste estudo foi desenvolver uma plataforma de microarranjo de DNA (RoboArboVirusChip) para a detecção de vírus transmitidos por roedores e artrópodes, os quais pertencem a sete famílias: Bunyaviridae (gêneros Orthobunyavirus, Nairovirus e Phlebovírus), Flaviviridae (gênero Flavivirus), Togaviridae (gênero Alphavirus), Reoviridae (gênero Orbivirus, Seadornavirus e Coltvivirus), Rhabdoviridae (géneros Vesiculovirus e Ephemerovirus), e Asfarviridae (gênero Asfarvirus). Sondas oligonucleotídicas de 60-mer (n=4209) específicas contra 412 espécies virais, e sondas genéricas de 25-35-mer (n=87) para detecção de vírus a nível do gênero foram desenhados. Um total de 17 vírus de referência, pertencentes às famílias Bunyaviridae, Flaviviridae, Rhabdoviridae e Togaviridae foram utilizados para padronizar o RoboArboVirusChip. Todos os vírus de referência foram detectados especificamente sem apresentação de hibridação cruzada, porem as sondas genéricas não foram capazes de detectar os vírus a nível do gênero. O RoboArboVirusChip foi capaz de identificar especificamente quatro vírus contidos em diferentes misturas: i) vírus de diferentes famílias, ii) vírus pertencentes ao gênero a Flavivirus, e iii) os sorotipos do vírus da dengue (DENV). Os quatro sorotipos do DENV foram utilizados para determinar a sensibilidade do RoboArboVirusChip, o qual foi capaz de detectar um mínimo de 25 copias de RNA/mL. A aplicabilidade do RoboArboVirusChip para detectar vírus em amostras clínicas foi avaliada testando amostras de soro de pacientes com suspeita de dengue (quatro casos positivos e 40 casos negativos). Os resultados obtidos neste estudo sugerem que o RoboArboVirusChip poderá ser uma ferramenta útil para o diagnóstico precoce da infecção causada por robovírus e arbovírus, auxiliando na rápida implementação de estratégias de contenção das doenças causadas por esses vírus

Summary Microarray platforms, enabling simultaneous measurement of many allergens with a small serum sample, are potentially powerful tools in allergy diagnostics. We report here the first study comparing a fully automated microarray system, the Microtest allergy system, with a manual microarray platform, Immuno-Solid phase Allergen Chip (ISAC), and two well-established singleplex allergy tests, skin prick test (SPT) and ImmunoCAP, all tested on the same patients. One hundred and three adult allergic patients attending the allergy clinic were included into the study. All patients were tested with four allergy test methods (SPT, ImmunoCAP, Microtest and ISAC 112) and a total of 3485 pairwise test results were analysed and compared. The four methods showed comparable results with a positive/negative agreement of 81–88% for any pair of test methods compared, which is in line with data in the literature. The most prevalent allergens (cat, dog, mite, timothy, birch and peanut) and their individual allergen components revealed an agreement between methods with correlation coefficients between 0·73 and 0·95. All four methods revealed deviating individual patient results for a minority of patients. These results indicate that microarray platforms are efficient and useful tools to characterize the specific immunoglobulin (Ig)E profile of allergic patients using a small volume of serum sample. The results produced by the Microtest system were in agreement with diagnostic tests in current use. Further data collection and evaluation are needed for other populations, geographical regions and allergens.

In recent years, advancements in genome-wide analyses of the mammalian transcriptome have revealed that long noncoding RNAs (lncRNAs) is pervasively transcribed in the genome and an increasing number of studies have demonstrated lncRNAs as a new class of regulatory molecules are involved in mammalian development (Carninci et al. (2005); Fatica and Bozzoni (2014)), but very few studies have been conducted on the potential roles of lncRNAs in mammalian testis development. To get insights into the expression patterns of lncRNA during mouse testis development, we investigated the lncRNAs expression profiles of neonatal and adult mouse testes using microarray platform and related results have been published (Sun et al., PLoS One 8 (2013) e75750.). Here, we describe in detail the experimental system, methods and validation for the generation of the microarray data associated with our recent publication (Sun et al., PLoS One 8 (2013) e75750.). Data have been deposited to the Gene Expression Omnibus (GEO) database repository with the dataset identifier GSE43442.

The diagnostic and prognostic potential of the vast quantity of publicly-available microarray data has driven the development of methods for integrating the data from different microarray platforms. Cross-platform integration, when appropriately implemented, has been shown to improve reproducibility and robustness of gene signature biomarkers. Microarray platform integration can be conceptually divided into approaches that perform early stage integration (cross-platform normalization) versus late stage data integration (meta-analysis). A growing number of statistical methods and associated software for platform integration are available to the user, however an understanding of their comparative performance and potential pitfalls is critical for best implementation. In this review we provide evidence-based, practical guidance to researchers performing cross-platform integration, particularly with an objective to discover biomarkers.

The better understanding of variants of the genomes may improve the knowledge on the causes of the individuals’ different responses to drugs. The Affymetrix DMET (Drug Metabolizing Enzymes and Transporters) microarray platform offers the possibility to determine the gene variants of a patient and correlate them with drug-dependent adverse events. The analysis of DMET data is a growing research area. Existing approaches span from the use of simple statistical tests to more complex strategies based, for instance, on learning association rules. To support the analysis, we developed GenotypeAnalytics, a RESTFul-based software service able to automatically extract association rules from DMET datasets. GenotypeAnalytics is based on an optimised algorithm for learning rules that can outperform general purpose platforms.

Patients exhibit different response to same treatments. The aim of the pharmacogenomic is to explain the causes of these differences investigating genes. Pharmacogenomic is based on the possibility to the investigation of genes using different platform. From those, the Affymetrix DMET (Drug Metabolizing Enzymes and Transporters) microarray platform offers the possibility to determine the ADME (Absorption, Distribution, Metabolism, and Excretion) gene variants of a patient and correlate them with drug-dependent adverse events. Data generated into such experiments have to be preprocessed and analyzed. Current solution present some limitations, e.g. the need to configure many parameters of preprocessing or to handle specialised hardware. Conversely, RESTful services are known to help user making many details transparent to end-user. We developed GenotypeAnalytics, a RESTful-based platform, that is able to preprocess and analyze DMET data using an association-rule approach. We here present some experiences on using GenotypeAnalytics and we present a case study to highlight the usefulness of the software when analyzing huge court of patients.

Monitoring drinking water quality is an important public health issue. Two objectives from the 4 years, six nations, EU Project μAqua were to develop hierarchically specific probes to detect and quantify pathogens in drinking water using a PCR-free microarray platform and to design a standardised water sampling program from different sources in Europe to obtain sufficient material for downstream analysis. Our phylochip contains barcodes (probes) that specifically identify freshwater pathogens that are human health risks in a taxonomic hierarchical fashion such that if species is present, the entire taxonomic hierarchy (genus, family, order, phylum, kingdom) leading to it must also be present, which avoids false positives. Molecular tools are more rapid, accurate and reliable than traditional methods, which means faster mitigation strategies with less harm to humans and the community. We present microarray results for the presence of freshwater pathogens from a Turkish lake used drinking water and inferred cyanobacterial cell equivalents from samples concentrated from 40 into 1 L in 45 min using hollow fibre filters. In two companion studies from the same samples, cyanobacterial toxins were analysed using chemical methods and those dates with highest toxin values also had highest cell equivalents as inferred from this microarray study.

The capture of circulating tumor cells (CTCs) is still a challenging application for microfluidic chips, as these cells are rare and hidden in a huge background of blood cells. Here, different microfluidic ceiling designs in regard to their capture efficiency for CTCs in model experiments and more realistic conditions of blood samples spiked with a clinically relevant amount of tumor cells are evaluated. An optimized design for the capture platform that allows highly efficient recovery of CTCs from size-based pre-enriched samples under realistic conditions is obtained. Furthermore, the viability of captured tumor cells as well as single cell recovery for downstream genomic analysis is demonstrated. Additionally, the authors' findings underline the importance of evaluating rational design rules for microfluidic devices based on theoretical models by application-specific experiments.

Background Centralized MammaPrint (MP) and BluePrint (BP) microarray-based genomic tests on FFPE RNA were succesfully translated to a targeted RNA NGS kit that can be performed locally in decentralized sites. Since the launch of the CE-marked MP and BP NGS test, more data has been generated on this platform as well as on the established FDA-cleared microarray platform. Furthermore, decentralized sites worldwide have been onboarded and are certified to locally run the MP and BP NGS test. Methods Paired MP and BP results were generated from FFPE RNA samples using the standard microarray as well as the MP and BP NGS test. The results from both platforms were compared to assess the concordance. Since the launch of the MP and BP NGS kit several decentralized sites underwent the onboarding process. As part of the onboarding, these sites processed a set of RNA and FFPE tissue samples previously processed at Agendia using the MP and BP NGS test. A site could only be certified if NGS results showed a 100% concordance with the Agendia results. Results To date, over 150 RNA FFPE samples were processed with both microarray and NGS tests and MP/BP results showed concordance above 97%. Onboarding results were available for the decentralized sites. The FASTQ files generated at the sites were uploaded into the cloud-based Agendia Data Analysis Pipeline Tool (ADAPT) to generate MP and BP results. Results showed 100% concordance between Agendia’s central laboratory and the decentralized laboratories. Conclusions MP and BP NGS test delivers equivalent results to the standard microarray test. Additionally, NGS results generated at decentralized sites also show extremely high concordance. These results confirm the high quality and robustness of the MP and BP NGS test. The performance indicator called limit of detection for microarray platform (LODP) was defined in ISO 16578:2013. The methods to determine practical LODP were explored. In general, + 3 SD of the background is used as the signal strength of limit of detection and criteria for dividing positive and negative results. Since the negative signal had been defined differently for each microarray platform, signals obtained from Non-Probe Spots (NPS) installed on the microarrays were defined as the “background” of microarrays. LODP was determined as the lowest concentration of which the average signal exceeded Avg. + 3 SD of the background (NPS) and the signal was significantly different from those of the lower and higher adjacent concentration points measured with a diluted series of reference materials. For reliable qualitative analysis, the positive results can be defined as signals higher than those corresponding to LODP and negative results as lower signals, without determining limit of detection for all target probes. The use of LODP also enables comparisons of platform performances without checking sequence dependencies, and assists to select reliable and fitting platforms for experimental purposes.

Summary: Robust conversion between microarray platforms is needed to leverage the wide variety of microarray expression studies that have been conducted to date. Currently available conversion methods rely on manufacturer annotations, which are often incomplete, or on direct alignment of probes from different platforms, which often fail to yield acceptable genewise correlation. Here, we describe aRrayLasso, which uses the Lasso-penalized generalized linear model to model the relationships between individual probes in different probe sets. We have implemented aRrayLasso in a set of five open-source R functions that allow the user to acquire data from public sources such as Gene Expression Omnibus, train a set of Lasso models on that data and directly map one microarray platform to another. aRrayLasso significantly predicts expression levels with similar fidelity to technical replicates of the same RNA pool, demonstrating its utility in the integration of datasets from different platforms. The High Taxonomic Fingerprint (HTF)-Microbi.Array is a fully validated phylogenetic microarray platform for a high taxonomic level characterization of the human gut microbiota. However, suffering from PCR-dependent biases in Bifidobacterium quantification, this tool is less appropriate when utilized for the characterization of the Bifidobacterium -dominated gut microbiota of breast-fed infants. To overcome this, we implemented a new combined approach based on HTF-Microbi.Array and qPCR for a reliable fingerprint of the infant-type microbiota. This methodology was applied in a preliminary comparative study of the faecal microbiota of eight breast-fed infants, aged 2–6 months, and five young adults. Whereas the adult gut microbiota was largely dominated by Firmicutes and Bacteroidetes , the infant-type community was mainly dominated by Bifidobacterium , with Enterobacteriaceae as the second dominant component. In accordance with the most recent literature in the field, the obtained microbiota fingerprints properly depicted the adult- and the infant-type microbiota, demonstrating the reliability of the HTF-Microbi.Array/qPCR combined approach in reflecting the peculiarities of the two intestinal microbial ecosystems.

The identification of biomarkers for the estimation of cancer patients’ survival is a crucial problem in oncology. The Affymetrix DMET microarray platform allows to determine the ADME gene variants of a patient and to correlate them with drug-dependent adverse events. We present a bioinformatics tool devoted to the discovery of gene variants correlated to a different response of cancer patients to drugs and able to compute the overall survival (OS) and progression-free survival (PFS) of cancer patients. The tool is based on the integration of DMET-Miner and OSAnalyzer. DMET-Miner is a data mining tool able to extract Association Rules from DMET datasets and OSAnalyzer is a software tool able to perform an automatic analysis of DMET data enriched with survival events. After presenting DMET-Miner and OSAnalyzer, we discuss a case study to highlight the usefulness of the pipeline constituted by DMET-Miner and OSAnalyzer when analyzing a large cohort of patients.

Interstitial deletions of 4q are rarely reported, vary in size, and have limited genotype-phenotype correlations. Here, genome-wide array CGH analysis identified a 21.6 Mb region of copy number loss at 4q12-q21.1 in a patient diagnosed with dysmorphism, linear skin pigmentation, and hepatomegaly. An additional small ring chromosome was detected in 5/30 cells examined via G-banding. Confirmation of the origin of the ring chromosome was obtained by FISH analysis which identified that the ring chromosome contained material from the deleted region of chromosome 4 and was therefore complementary to the 21.6 Mb deletion. Further microarray studies in the proband using a different microarray platform showed no evidence of mosaicism. This case highlights the importance of an integrated approach to cytogenetic analysis and demonstrates the value of G-banding for detecting mosaicism, as current microarray platforms are unable to detect low level mosaics.

This paper presents a microarray platform that allows high-throughput single cell capture in large microwells to support single-cell culture. This work will facilitate the study of cell heterogeneity as well as high efficient stimulation parameters (chemical and physical) screening. An U-shaped single-cell trap, in combination of two streamline focusing arms, is placed at the bottom of each microwell as a single-cell capture unit. The platform has 512 capture units. The whole device is fabricated by standard soft-lithography technology. The ability of this structure for high-efficient single-cell capture has been demonstrated through manipulating polystyrene (PS) microbeads and MC 3T3 cells. Cell colonies are formed after culture of these captured single MC 3T3 cells for six days, indicating that the proposed microarray chip can also be used as a convenient platform for single-cell culture.

Background DNA copy number profiles from microarray and sequencing experiments sometimes contain wave artefacts which may be introduced during sample preparation and cannot be removed completely by existing preprocessing methods. Besides, large derivative log ratio spread (DLRS) of the probes correlating with poor DNA quality is sometimes observed in genome screening experiments and may lead to unreliable copy number profiles. Depending on the extent of these artefacts and the resulting misidentification of copy number alterations/variations (CNA/CNV), it may be desirable to exclude such samples from analyses or to adapt the downstream data analysis strategy accordingly. Results Here, we propose a method to distinguish reliable genomic copy number profiles from those containing heavy wave artefacts and/or large DLRS. We define four features that adequately summarize the copy number profiles for reliability assessment, and train a classifier on a dataset of 1522 copy number profiles from various microarray platforms. The method can be applied to predict the reliability of copy number profiles irrespective of the underlying microarray platform and may be adapted for those sequencing platforms from which copy number estimates could be computed as a piecewise constant signal. Conclusions We have developed a method for the assessment of genomic copy number profiling data, and suggest to apply the method in addition to and after other state-of-the-art noise correction and quality control procedures. CNARA could be instrumental in improving the assessment of data used for genomic data mining experiments and support the reliable functional attribution of copy number aberrations especially in cancer research. Alternative splicing is a highly regulated process which generates transcriptome and proteome diversity through the skipping or inclusion of exons within gene loci. Identification of aberrant alternative splicing associated with human diseases has become feasible with the development of new genomic technologies and powerful bioinformatics. We have previously reported genome-wide gene alterations in the neocortex of a well-characterized cohort of Alzheimer's disease (AD) patients and matched elderly controls using a commercial exon microarray platform [1]. Here, we provide detailed description of analyses aimed at identifying differential alternative splicing events associated with AD.

Coexpressed gene databases are valuable resources for identifying new gene functions or functional modules in metabolic pathways and signaling pathways. Although coexpressed gene databases are a fundamental platform in the field of plant biology, their use in animal studies is relatively limited. The COXPRESdb (http://coxpresdb.jp) provides coexpression relationships for multiple animal species, as comparisons of coexpressed gene lists can enhance the reliability of gene coexpression determinations. Here, we report the updates of the database, mainly focusing on the following two points. First, we updated our coexpression data by including recent microarray data for the previous seven species (human, mouse, rat, chicken, fly, zebrafish and nematode) and adding four new species (monkey, dog, budding yeast and fission yeast), along with a new human microarray platform. A reliability scoring function was also implemented, based on coexpression conservation to filter out coexpression with low reliability. Second, the network drawing function was updated, to implement automatic cluster analyses with enrichment analyses in Gene Ontology and in cis elements, along with interactive network analyses with Cytoscape Web. With these updates, COXPRESdb will become a more powerful tool for analyses of functional and regulatory networks of genes in a variety of animal species.

Diatoms are major contributors to global carbon fixation and constitute a significant portion of biofilms found in lotic ecosystems. Despite their widespread abundance and the fact that extensive studies have been performed on morphological features of frustules, molecular tools for the identification of diatoms are not commonly available. This study focuses on the development of oligonucleotide probes for the detection of diatom species relevant to water quality assessment. The selected panel of diatoms covers all the species found in water of varying quality from the rivers of central-East Apennine (Italy). Small subunit rRNA-targeted probes were applied to a microarray platform as well as to a new technique termed Primer–Probe, with the aim of obtaining a molecular tool suitable for accurate identification of both single and mixed species diatom populations. The Primer–Probe technique together with dot-blot assays proved to be ideal for the preliminary screening of a large set of DNA oligonucleotides designed by ARB software. It was shown that microarrays, as a promising technology for rapid and simultaneous detection of a wide range of species-specific genetic markers, can be adapted to monitor changes within a diatom community. It is suggested that microarrays will provide a molecular basis for microbial identification to support standard microscopy techniques used by ecologists and environmental scientists for monitoring water quality.

Conservation biologists face many challenges in assessing health, immune status and infectious diseases in protected species. These challenges include unpredictable sample populations, diverse genetic and environmental backgrounds of the animals, as well as the practical, legal and ethical issues involved in experimentation. The use of whole genome scale transcriptomics with animal samples obtained in a minimally invasive manner is an approach that shows promise for health assessment. In this study we assessed the utility of a microarray to identify changes in gene expression predictive of health status by interrogating blood samples from California sea lions (Zalophus californianus) in rehabilitation. A custom microarray was developed from the commercially available dog microarray (Canis familiaris) by selecting probes that demonstrated reliable cross-hybridization with RNA in sea lion blood. This custom microarray was used for the analysis of RNA from 73 sea lion blood samples, from animals with a broad spectrum of health changes. Both traditional classifying techniques and newer artificial neural network approaches correctly classified sea lions with respect to health status, primarily distinguishing between leptospirosis infection and domoic acid exposure. Real time PCR validation for a small set of genes, followed by sequencing, showed good correlation with array results and high identity (96–98%) between the dog and sea lion sequences. This approach to health status classification shows promise for disease identification in a clinical setting, and assessment of health status of wildlife.

Transcriptomic analyses of two peach cultivars, which differ in their resistance to chilling injury, were examined after 2 weeks of cold storage at 5°C by utilizing the ChillPeach cDNA microarray platform. Both cultivars are white-, melting-flesh, however 'Oded' (Prunus persica 'Oded'), is a cling-stone, early season peach while 'Hermoza' (P. persica 'Hermoza'), is a free-stone, mid-season cultivar. Chilling injury symptoms of flesh browning, woolly texture and flesh bleeding were lower in 'Oded' fruits than in 'Hermoza' fruits after cold storage at 5°C, indicating that 'Oded' is more resistant to chilling injury. In cold-stored 'Hermoza' peaches, the expression level of selected genes involved in ethylene biosynthesis and its perception and signal transduction was lower than cold-stored ‘Oded’ peaches. In addition, the expression level of genes related to cell wall degradation, stress response and various transcription factor families (e.g., NAC, HD-ZIP and AP2/EREBP) was higher in cold-stored 'Oded' peaches than 'Hermoza' peaches. Overall, the results suggest that resistance to chilling injury in peaches is associated with ethylene pathway, stress tolerance, synthesis of cell wall degrading enzymes and transcription factors.

MicroRNA (miRNA) microarrays have been successfully used for profiling miRNA expression in many physiological processes such as development, differentiation, oncogenesis, and other disease processes. Detecting miRNA by miRNA microarray is actually based on nucleic acid hybridization between target molecules and their corresponding complementary probes. Due to the small size and high degree of similarity among miRNA sequences, the hybridization condition must be carefully optimized to get specific and reliable signals. Previously, we reported a microarray platform to detect miRNA expression. In this study, we evaluated the sensitivity and specificity of our microarray platform. After systematic analysis, we determined an optimized hybridization condition with high sensitivity and specificity for miRNA detection. Our results would be helpful for other hybridization-based miRNA detection methods, such as northern blot and nuclease protection assay.
