Reef fishes are closely connected to many human populations, yet their contributions to society are mostly considered through their economic and ecological values. Cultural and intrinsic values of reef fishes to the public can be critical drivers of conservation investment and success, but remain challenging to quantify. Aesthetic value represents one of the most immediate and direct means by which human societies engage with biodiversity, and can be evaluated from species to ecosystems. Here, we provide the aesthetic value of 2,417 ray-finned reef fish species by combining intensive evaluation of photographs of fishes by humans with predicted values from machine learning. We identified important biases in species’ aesthetic value relating to evolutionary history, ecological traits, and International Union for Conservation of Nature (IUCN) threat status. The most beautiful fishes are tightly packed into small parts of both the phylogenetic tree and the ecological trait space. In contrast, the less attractive fishes are the most ecologically and evolutionary distinct species and those recognized as threatened. Our study highlights likely important mismatches between potential public support for conservation and the species most in need of this support. It also provides a pathway for scaling-up our understanding of what are both an important nonmaterial facet of biodiversity and a key component of nature’s contribution to people, which could help better anticipate consequences of species loss and assist in developing appropriate communication strategies. Abstract Maintaining key functions of coral reefs is vital for the persistence of these ecosystems as well as for securing the goods and services that they provide in the Anthropocene. Underwater photogrammetry by Structure from Motion (SfM) allows the quantification of novel habitat descriptors that may be particularly relevant in assessing key reefscape traits, that is, physical and ecological characteristics of coral reef habitats. Here, we combined this new technology with fish surveys to explore how reefscape traits shape the functional structure of reef fish assemblages around three environmentally contrasted islands of the Indo‐Pacific (Europa Island, Reunion Island, and New Caledonia). At 24 sites, habitat descriptors were computed from digital elevation models (DEM) and orthomosaics, while reef fish assemblages were assessed by visual census and video footage. Four habitat descriptors were marginally correlated and presented low variance inflation factor (VIF) values, thus being the most complementary descriptors: surface complexity, total shelter capacity, Shannon Shelter Index, and total coral cover. Linear mixed models (LMM) were used to explore the relationships between these habitat descriptors and four key fish functional entities: prey, planktivores, grazers, and predators. For each model, the variance explained (i.e., marginal R2) was significantly higher when considering multiple predictors, including the novel three‐dimensional descriptors (i.e., total shelter capacity and Shannon Shelter Index). The habitat descriptors quantified from underwater photogrammetry outputs (i.e., DEM and orthomosaics) provide easily available data to assess key reefscape traits and predict fish assemblage structure in coral reef ecosystems. This trait‐based functional approach allows consistent assessment of the links between these descriptors from local to regional scales. Considering the global coral reef crisis and the increasing availability of world‐reef photogrammetric surveys, this new technology should be key to bringing solutions to 21st‐century conservation issues.

Structural complexity plays a key role in the functioning of coral reef ecosystems. Reef-building corals are major contributors to this complexity, providing shelter and food for numerous invertebrates and fish species. Both structural complexity and shelter capacity of reefscapes are determined by several components such as spurs and grooves, slope, caves and holes, vegetation and coral colonies. Quantifying the shelter capacity from coral colonies to reefscapes is a fundamental step to estimating ecosystem potential to support biodiversity. Here, we applied underwater photogrammetry to quantify shelter volumes provided by individual coral colonies. Overall, 120 3D models of coral colonies from branching, massive, columnar and tabular growth forms were studied. Three reefscapes were also 3D modeled. The study encompasses three Indo-Pacific Islands: Reunion, Europa and New Caledonia. At the colony level, measurements of diameter, planar area, surface and shelter volume were computed. At the reefscape, the diameter and planar area of each colony were extracted from orthomosaics and then used to estimate shelter capacity. Linear models had high accuracy for predicting shelter volume (a 3D metric) from 2D metrics: the diameter= 83.1%, R2= 0.95; the planar area= 87.5%, R2= 0.95 and the colony surface= 87.3%, R2= 0.96. The surface complexity and the shelter volume of the colonies allowed inferring the size of shelters provided by coral growth forms. Quantitative descriptors (i.e. relative percentage of shelter by growth form, the abundance of coral colonies, “Shannon-Shelter Index”) revealed reefscape-scale shelter differences.Our major finding is that planar area and diameter of coral colonies are satisfactory proxies for estimating shelter volume. These new proxies allow 2D metrics to quantify 3D shelter provision, which can support scientists and managers in conservation actions since such metrics are widely used in monitoring programs. Future investigations on the relationships between shelter provision and reef biodiversity will improve the understanding of these complex ecosystems.

Ecological surveys of coral reefs mostly rely on visual data collected by human observers. Although new monitoring tools are emerging, their specific advantages should be identified to optimise their simultaneous use. Based on the goodness-of-fit of linear models, we compared the potential of passive acoustics and environmental data for predicting the structure of coral reef fish assemblages in different environmental and biogeographic settings. Both data types complemented each other. Globally, the acoustic data showed relatively low added value in predicting fish assemblage structures. The predictions were best for the distribution of fish abundance among functional entities (i.e., proxies for fish functional groups, grouping species that share similar eco-morphological traits), for the simplest functional entities (i.e., combining two eco-morphological traits), and when considering diet and the level in the water column of the species. Our study demonstrates that Passive Acoustic Monitoring (PAM) improves fish assemblage assessment when used in tandem with environmental data compared to using environmental data alone. Such combinations can help with responding to the current conservation challenge by improving our surveying capacities at increased spatial and temporal scales, facilitating the identification and monitoring of priority management areas.

Understanding species' roles in food webs requires an accurate assessment of their trophic niche. However, it is challenging to delineate potential trophic interactions across an ecosystem, and a paucity of empirical information often leads to inconsistent definitions of trophic guilds based on expert opinion, especially when applied to hyperdiverse ecosystems. Using coral reef fishes as a model group, we show that experts disagree on the assignment of broad trophic guilds for more than 20% of species, which hampers comparability across studies. Here, we propose a quantitative, unbiased, and reproducible approach to define trophic guilds and apply recent advances in machine learning to predict probabilities of pairwise trophic interactions with high accuracy. We synthesize data from community-wide gut content analyses of tropical coral reef fishes worldwide, resulting in diet information from 13,961 individuals belonging to 615 reef fish. We then use network analysis to identify 8 trophic guilds and Bayesian phylogenetic modeling to show that trophic guilds can be predicted based on phylogeny and maximum body size. Finally, we use machine learning to test whether pairwise trophic interactions can be predicted with accuracy. Our models achieved a misclassification error of less than 5%, indicating that our approach results in a quantitative and reproducible trophic categorization scheme, as well as high-resolution probabilities of trophic interactions. By applying our framework to the most diverse vertebrate consumer group, we show that it can be applied to other organismal groups to advance reproducibility in trait-based ecology. Our work thus provides a viable approach to account for the complexity of predator-prey interactions in highly diverse ecosystems.

Abstract Wilderness areas offer unparalleled ecosystem conditions. However, growing human populations and consumption are among factors that drive encroachment on these areas. Here, we explore the threat of small‐scale fisheries to wilderness reefs by developing a framework and modeling fluctuations in fishery range with fuel costs and fish prices. We modeled biomass of four fishery groups across the New Caledonian archipelago, and used fish and fuel prices from 2005 to 2020 to estimate the extent of exploited reefs across three fishing scenarios. From 2012 to 2018, maximum profitable range increased from 15 to over 30 hr from the capital city, expanding to reefs previously uneconomic to fish, including a UNESCO heritage site. By 2020, over half of New Caledonian (∼17% global) wilderness reefs will become profitable to fish. Our results demonstrate that remoteness from humans should not be considered protection for wilderness coral reefs in the context of rising fish prices.

The relationships between shore fish assemblages from habitats neighboring coral reefs have received little attention in the Indo-Pacific. The present study is based on the extensive sampling (539,000 fish; 898 taxa) of three fish assemblages: reefs, mangroves, and soft-bottoms in a large bay of New Caledonia. Species area curves indicate that sampling was nearly exhaustive in all three habitats (262 species in mangroves, 342 on soft-bottoms, 594 on reefs). Combinations of life-history traits were used as proxies of ecological functions. The species and functional overlaps were highest between soft-bottoms and mangroves and lowest between mangroves and reefs. These overlaps were lower than most recent studies in the Indo-Pacific, a result probably linked to the extent of the sampling in the present study. The life-history traits of species found exclusively in one habitat as opposed to several habitats were not a random selection within the species pool. Overlapping species were mostly large species that fed on nekton, large invertebrates, or plankton; exclusive species were mostly sedentary, solitary, and of small size, except for plankton-feeding species, which mostly had large home ranges and formed large schools. Herbivores were seldom found in several habitats. Functional redundancy was correlated to species richness, and was highest in reef fish assemblages. Functions common to several habitats had very seldom the same relative redundancy, implying that these functions had not the same importance for each assemblage. Functions exclusive to one habitat generally had low redundancy. These functional attributes and species overlap suggest that these three assemblages have a low level of interaction, despite the fact that they share extensive boundaries. These findings may have important applications in the management of shore fish assemblages.

Lagoon soft-bottoms are key habitats within coral reef seascapes. Coral reef fish use these habitats as nurseries, feeding grounds and transit areas. At present, most soft-bottom sampling methods are destructive (trawling, longlining, hook and line). We developed a remote, unbaited 360° video sampling method (RUV360) to monitor fish species assemblages in soft bottoms. A low-cost, high-definition camera enclosed in a waterproof housing and fixed on a tripod was set on the sea floor in New Caledonia from a boat. Then, 534 videos were recorded to assess the efficiency of the RUV360. The technique was successful in sampling bare soft-bottoms, seagrass beds, macroalgae meadows and mixed soft-bottoms. It is easy to use and particularly efficient, i.e., 88% of the stations were sampled successfully. We observed 10,007 fish belonging to 172 species, including 45 species targeted by fishermen in New Caledonia, as well as many key species. The results are consistent with the known characteristics of the lagoon soft bottom fish assemblages of New Caledonia. We provide future users with general recommendations and reference plots to estimate the proportion of the theoretical total species richness sampled, according to the number of stations or the duration of the footage.

The establishment of marine reserves in areas previously exploited by humans is recognised as an effective conservation tool. Through modelling effects of isolation from human influence, D'agata et al. show that marine reserves fall short of supporting key ecological values compared with wilderness areas.

Over a geological timescale, plate tectonics are thought to promote biodiversity, but this link remained descriptive. Here, Leprieur et al. model dynamically how plate tectonics shaped species diversification and movement of hotspots on tropical reefs over the past 140 million years.

Expedition Pakaihi I Te Moana was conducted in 2011 to the Marquesas Islands, lying between 07°50ʹ S and 10°35ʹ S latitude and 138°25ʹ W and 140°50ʹ W longitude. The expedition combined extensive col-lections and visual censuses of the shore fish fauna. A total of 74 species are added as new records for the Marquesas Islands; the coastal fish fauna of the Marquesas Islands is increased from 415 to 495 species and the number of endemic species is increased from 48 to 68 species. This increases the per-centage of species-level endemism for the Marquesas Islands to 13.7%, ranking as the third highest region of endemism for coral reef fishes in the Indo-Pacific. Only two other peripheral regions, the Hawai’ian Islands and Easter Island, have higher values.

We explored the use of stable nitrogen (N) isotope analysis to assess trophic position of consumers in two marine ecosystems: the kelp forests of southern California and a coral atoll in the tropical Pacific. The δ15N values of consumers in both ecosystems increased from known herbivores (invertebrates and fish) to higher-level consumers (predatory invertebrates and fish). In the absence of data on trophic enrichment in 15N for our study species, we used the oft-cited value of +3.4‰ increase in δ15N value per trophic level and estimates of the δ15N producer baseline value to estimate trophic position. The trophic position of consumers computed using N isotopes compared favorably to published observations of diet. Nitrogen isotope analysis revealed that some of our higher-level fish consumers from rocky reefs (i.e., some rockfish) were feeding largely on invertebrates rather than on fish, as is often assumed. Our analysis also suggests that higher-level consumers on coral reefs may consume more herbivorous prey (i.e., both fishes and invertebrates) than previously reported. Our data support the use of nitrogen isotope values to assess trophic position and, thus, their utility as one metric with which to explore the effects of short- and longer-term natural and human-induced changes on kelp forest and coral reef food webs.

Understanding the drivers of species' geographic distribution has fundamental implications for the management of biodiversity. For coral reef fishes, mangroves have long been recognized as important nursery habitats sustaining biodiversity in the Western Atlantic but there is still debate about their role in the Indo-Pacific. Here, we combined LA-ICP-MS otolith microchemistry, underwater visual censuses (UVC) and mangrove cartography to estimate the importance of mangroves for the Indo-Pacific coral reef fish Lutjanus fulviflamma in the archipelago of New Caledonia. Otolith elemental compositions allowed high discrimination of mangroves and reefs with 83.8% and 98.7% correct classification, respectively. Reefs were characterized by higher concentrations of Rb and Sr and mangroves by higher concentrations of Ba, Cr, Mn and Sn. All adult L. fulviflamma collected on reefs presented a mangrove signature during their juvenile stage with 85% inhabiting mangrove for their entire juvenile life (about 1 year). The analysis of 2942 UVC revealed that the species was absent from isolated islands of the New Caledonian archipelago where mangroves were absent. Furthermore, strong positive correlations existed between the abundance of L. fulviflamma and the area of mangrove (r = 0.84 for occurrence, 0.93 for density and 0.89 for biomass). These results indicate that mangrove forest is an obligatory juvenile habitat for L. fulviflamma in New Caledonia and emphasize the potential importance of mangroves for Indo-Pacific coral reef fishes.

Parts of coral reefs from New Caledonia (South Pacific) were registered at the UNESCO World Heritage list in 2008. Management strategies aiming at preserving the exceptional ecological value of these reefs in the context of climate change are currently being considered. This study evaluates the appropriateness of an exclusive fishing ban of herbivorous fish as a strategy to enhance coral reef resilience to hurricanes and bleaching in the UNESCO-registered areas of New Caledonia. A two-phase approach was developed: 1) coral, macroalgal, and herbivorous fish communities were examined in four biotopes from 14 reefs submitted to different fishing pressures in New Caledonia, and 2) results from these analyses were challenged in the context of a global synthesis of the relationship between herbivorous fish protection, coral recovery and relative macroalgal development after hurricanes and bleaching. Analyses of New Caledonia data indicated that 1) current fishing pressure only slightly affected herbivorous fish communities in the country, and 2) coral and macroalgal covers remained unrelated, and macroalgal cover was not related to the biomass, density or diversity of macroalgae feeders, whatever the biotope or level of fishing pressure considered. At a global scale, we found no relationship between reef protection status, coral recovery and relative macroalgal development after major climatic events. These results suggest that an exclusive protection of herbivorous fish in New Caledonia is unlikely to improve coral reef resilience to large-scale climatic disturbances, especially in the lightly fished UNESCO-registered areas. More efforts towards the survey and regulation of major chronic stress factors such as mining are rather recommended. In the most heavily fished areas of the country, carnivorous fish and large targeted herbivores may however be monitored as part of a precautionary approach.

Delineating regions is an important first step in understanding the evolution and biogeography of faunas. However, quantitative approaches are often limited at a global scale, particularly in the marine realm. Reef fishes are the most diversified group of marine fishes, and compared to most other phyla, their taxonomy and geographical distributions are relatively well known. Based on 169 checklists spread across all tropical oceans, the present work aims to quantitatively delineate biogeographical entities for reef fishes at a global scale. Four different classifications were used to account for uncertainty related to species identification and the quality of checklists. The four classifications delivered converging results, with biogeographical entities that can be hierarchically delineated into realms, regions and provinces. All classifications indicated that the Indo-Pacific has a weak internal structure, with a high similarity from east to west. In contrast, the Atlantic and the Eastern Tropical Pacific were more strongly structured, which may be related to the higher levels of endemism in these two realms. The "Coral Triangle", an area of the Indo-Pacific which contains the highest species diversity for reef fishes, was not clearly delineated by its species composition. Our results show a global concordance with recent works based upon endemism, environmental factors, expert knowledge, or their combination. Our quantitative delineation of biogeographical entities, however, tests the robustness of the results and yields easily replicated patterns. The similarity between our results and those from other phyla, such as corals, suggests that our approach may be of broad utility in describing and understanding global marine biodiversity patterns.

Around the world, the human-induced collapses of populations and species have triggered a sixth mass extinction crisis, with rare species often being the first to disappear. Although the role of species diversity in the maintenance of ecosystem processes has been widely investigated, the role of rare species remains controversial. A critical issue is whether common species insure against the loss of functions supported by rare species. This issue is even more critical in species-rich ecosystems where high functional redundancy among species is likely and where it is thus often assumed that ecosystem functioning is buffered against species loss. Here, using extensive datasets of species occurrences and functional traits from three highly diverse ecosystems (846 coral reef fishes, 2,979 alpine plants, and 662 tropical trees), we demonstrate that the most distinct combinations of traits are supported predominantly by rare species both in terms of local abundance and regional occupancy. Moreover, species that have low functional redundancy and are likely to support the most vulnerable functions, with no other species carrying similar combinations of traits, are rarer than expected by chance in all three ecosystems. For instance, 63% and 98% of fish species that are likely to support highly vulnerable functions in coral reef ecosystems are locally and regionally rare, respectively. For alpine plants, 32% and 89% of such species are locally and regionally rare, respectively. Remarkably, 47% of fish species and 55% of tropical tree species that are likely to support highly vulnerable functions have only one individual per sample on average. Our results emphasize the importance of rare species conservation, even in highly diverse ecosystems, which are thought to exhibit high functional redundancy. Rare species offer more than aesthetic, cultural, or taxonomic diversity value; they disproportionately increase the potential breadth of functions provided by ecosystems across spatial scales. As such, they are likely to insure against future uncertainty arising from climate change and the ever-increasing anthropogenic pressures on ecosystems. Our results call for a more detailed understanding of the role of rarity and functional vulnerability in ecosystem functioning.

Species check-lists are helpful to establish Marine Protected Areas (MPAs) and protect local richness, endemicity, rarity, and biodiversity in general. However, such exhaustive taxonomic lists (i.e., true surrogate of biodiversity) require extensive and expensive censuses, and the use of estimator surrogates (e.g., habitats) is an appealing alternative. In truth, surrogate effectiveness appears from the literature highly variable both in marine and terrestrial ecosystems, making it difficult to provide practical recommendations for managers. Here, we evaluate how the biodiversity reference data set and its inherent bias can influence effectiveness. Specifically, we defined habitats by geomorphology, rugosity, and benthic cover and architecture criteria, and mapped them with satellite images for a New-Caledonian site. Fish taxonomic and functional lists were elaborated from Underwater Visual Censuses, stratified according to geomorphology and exposure. We then tested if MPA networks designed to maximize habitat richness, diversity and rarity could also effectively maximize fish richness, diversity, and rarity. Effectiveness appeared highly sensitive to the fish census design itself, in relation to the type of habitat map used and the scale of analysis. Spatial distribution of habitats (estimator surrogate's distribution), quantity and location of fish census stations (target surrogate's sampling), and random processes in the MPA design all affected effectiveness to the point that one small change in the data set could lead to opposite conclusions. We suggest that previous conclusions on surrogacy effectiveness, either positive or negative, marine or terrestrial, should be considered with caution, except in instances where very dense data sets were used without pseudo-replication. Although this does not rule out the validity of using surrogates of species lists for conservation planning, the critical joint examination of both target and estimator surrogates is needed for every case study.

Difficulties in scaling up theoretical and experimental results have raised controversy over the consequences of biodiversity loss for the functioning of natural ecosystems. Using a global survey of reef fish assemblages, we show that in contrast to previous theoretical and experimental studies, ecosystem functioning (as measured by standing biomass) scales in a non-saturating manner with biodiversity (as measured by species and functional richness) in this ecosystem. Our field study also shows a significant and negative interaction between human population density and biodiversity on ecosystem functioning (i.e., for the same human density there were larger reductions in standing biomass at more diverse reefs). Human effects were found to be related to fishing, coastal development, and land use stressors, and currently affect over 75% of the world's coral reefs. Our results indicate that the consequences of biodiversity loss in coral reefs have been considerably underestimated based on existing knowledge and that reef fish assemblages, particularly the most diverse, are greatly vulnerable to the expansion and intensity of anthropogenic stressors in coastal areas.

The relationship between species and the functional diversity of assemblages is fundamental in ecology because it contains key information on functional redundancy, and functionally redundant ecosystems are thought to be more resilient, resistant and stable. However, this relationship is poorly understood and undocumented for species-rich coastal marine ecosystems. Here, we used underwater visual censuses to examine the patterns of functional redundancy for one of the most diverse vertebrate assemblages, the coral reef fishes of New Caledonia, South Pacific. First, we found that the relationship between functional and species diversity displayed a non-asymptotic power-shaped curve, implying that rare functions and species mainly occur in highly diverse assemblages. Second, we showed that the distribution of species amongst possible functions was significantly different from a random distribution up to a threshold of ∼90 species/transect. Redundancy patterns for each function further revealed that some functions displayed fast rates of increase in redundancy at low species diversity, whereas others were only becoming redundant past a certain threshold. This suggested non-random assembly rules and the existence of some primordial functions that would need to be fulfilled in priority so that coral reef fish assemblages can gain a basic ecological structure. Last, we found little effect of habitat on the shape of the functional-species diversity relationship and on the redundancy of functions, although habitat is known to largely determine assemblage characteristics such as species composition, biomass, and abundance. Our study shows that low functional redundancy is characteristic of this highly diverse fish assemblage, and, therefore, that even species-rich ecosystems such as coral reefs may be vulnerable to the removal of a few keystone species.
