Abstract

Abstract Sub-Saharan Africa is under-represented in global biodiversity datasets, particularly regarding the impact of land use on species’ population abundances. Drawing on recent advances in expert elicitation to ensure data consistency, 200 experts were convened using a modified-Delphi process to estimate ‘intactness scores’: the remaining proportion of an ‘intact’ reference population of a species group in a particular land use, on a scale from 0 (no remaining individuals) to 1 (same abundance as the reference) and, in rare cases, to 2 (populations that thrive in human-modified landscapes). The resulting bii4africa dataset contains intactness scores representing terrestrial vertebrates (tetrapods: ±5,400 amphibians, reptiles, birds, mammals) and vascular plants (±45,000 forbs, graminoids, trees, shrubs) in sub-Saharan Africa across the region’s major land uses (urban, cropland, rangeland, plantation, protected, etc.) and intensities (e.g., large-scale vs smallholder cropland). This dataset was co-produced as part of the Biodiversity Intactness Index for Africa Project. Additional uses include assessing ecosystem condition; rectifying geographic/taxonomic biases in global biodiversity indicators and maps; and informing the Red List of Ecosystems.

2. A new species of green-eyed Cordylus Laurenti, 1768 from the west-central highlands of Angola, and the rediscovery of Cordylus angolensis (Bocage, 1895) (Squamata: Cordylidae)

Abstract

Cordylus angolensis (Bocage, 1895) was described 128 years ago on the basis of a single specimen collected at Caconda in the west-central highlands of Angola. Additional specimens referred to this species were collected at ‘Mombolo’ (also in the central highlands) during the Vernay Angola Expedition in 1925. As the holotype was apparently destroyed in the fire of 1978 at the Museu Bocage in Lisbon and no additional specimens have been collected, its taxonomic status and phylogenetic relationships has remained uncertain. The species has eluded all efforts aimed at its re-discovery in the vicinity of the type locality, with a single specimen from near Condé, north of Mombolo—collected in 1970 by Wulf Haacke—the only other specimen of Cordylus known from west-central Angola. Recent field work in the Angolan highlands resulted in the collection of a series of specimens from Taqueta Mountain (west of Caconda), Monte Verde (Sandula, ‘Mombolo’) and Uassamba (Vondo). A phylogenetic analysis, using three mitochondrial and six nuclear genes, indicated the existence of two distinct species-level lineages in the Angolan highlands. These two species are allopatric and morphologically distinct, differing especially in terms of their colour patterns, eye colour and certain scalation characteristics. We therefore confirm that C. angolensis is a valid species and designate a neotype, and describe a new species, Cordylus momboloensis sp. nov.

Abstract

A recent multilocus molecular phylogeny of the large dragon lizards of the genus Smaug Stanley et al. (2011) recovered a south-eastern clade of two relatively lightly-armoured, geographically-proximate species (Smaug warreni (Boulenger, 1908) and S. barbertonensis (Van Dam, 1921)). Unexpectedly, S. barbertonensis was found to be paraphyletic, with individuals sampled from northern Eswatini (formerly Swaziland) being more closely related to S. warreni than to S. barbertonensis from the type locality of Barberton in Mpumalanga Province, South Africa. Examination of voucher specimens used for the molecular analysis, as well as most other available museum material of the three lineages, indicated that the ‘Eswatini’ lineage—including populations in a small area on the northern Eswatini–Mpumalanga border, and northern KwaZulu–Natal Province in South Africa—was readily distinguishable from S. barbertonensis sensu stricto (and S. warreni) by its unique dorsal, lateral and ventral colour patterns. In order to further assess the taxonomic status of the three populations, a detailed morphological analysis was conducted. Multivariate analyses of scale counts and body dimensions indicated that the ‘Eswatini’ lineage and S. warreni were most similar. In particular, S. barbertonensis differed from the other two lineages by its generally lower numbers of transverse rows of dorsal scales, and a relatively wider head. High resolution Computed Tomography also revealed differences in cranial osteology between specimens from the three lineages. The ‘Eswatini’ lineage is described here as a new species, Smaug swazicus sp. nov., representing the ninth known species of dragon lizard. The new species appears to be near-endemic to Eswatini, with about 90% of its range located there. Our study indicates that S. barbertonensis sensu stricto is therefore a South African endemic restricted to an altitudinal band of about 300 m in the Barberton–Nelspruit–Khandizwe area of eastern Mpumalanga Province, while S. warreni is endemic to the narrow Lebombo Mountain range of South Africa, Eswatini and Mozambique. We present a detailed distribution map for the three species, and a revised diagnostic key to the genus Smaug.

Abstract

The Great Karoo and Namaqualand of South Africa are home to a species complex of morphologically conserved lizards that occur in allopatry (Karoo: Cordylus aridus, Cordylus cloetei, Cordylus minor; Namaqualand: Cordylus imkeae). However, there are negligible morphological differences and a lack of obvious physical or climatic barriers, particularly among the three Karoo species. We hypothesized that poor geographic coverage in previous studies and lack of an explicit species concept has caused taxonomic inflation. We therefore tested species boundaries by examining multiple criteria: multi-gene phylogenetics, niche distribution modelling and re-examination of diagnostic morphological features with a larger sample size. We found that C. aridus, C. cloetei and C. minor lack diagnosable differences for both genetics and morphology. Distribution modelling, ranging from present day to the last interglacial period, show connectivity has been maintained especially during cooler periods. Conversely, C. imkeae is morphologically diagnosable, genetically distinct and lacks connectivity with the other taxa. By evaluating multiple operational criteria, we conclude that the C. minor species complex comprises only two species, C. minor (with C. aridus and C. cloetei as junior synonyms) and C. imkeae, demonstrating that species defined from inadequate data and lack of an explicit species concept can lead to taxonomic inflation.

Abstract

Compared to the global average, extinction risk for mainland African reptiles, particularly for South Africa, appears to be relatively low. Despite this, African reptiles are under threat primarily due to habitat loss as a result of agriculture, resource extraction, and urbanisation, and these pressures are expected to increase into the future. South Africa's reptile fauna is relatively well-studied, allowing an investigation of whether threat status assessment limitations are driving the comparably low threat status for the country, a large component of Africa's reptile fauna (ca. 25% of mainland African reptiles are found in South Africa). Extinction risk of South African reptiles was assessed as of 2018 using IUCN criteria and we ‘backcast’ these assessments to infer extinction risk circa 1990. A Red List Index (RLI: a measure of the extinction risk for a group of species) for 1990 and 2018 was estimated, and the protection level afforded to South African reptiles was investigated by intersecting reptile distributions with the network of protected areas. Finally, a coarse estimate of extinction rate was made. Level of extinction risk for South African reptiles (ca. 5.4%) is lower than the global average, and most currently threatened species would have already been at risk by 1990. The RLI was slightly lower for 2018 than for 1990, and the decrease was more prominent for endemic reptiles than for all reptiles combined. Most South African reptiles fall into the Well Protected category, implying that the protected area network has substantial conservation impact. However, many threatened reptile species are Poorly Protected or Not Protected. The current extent of the protected area network therefore, does not adequately mitigate extinction risk for reptiles. Furthermore, the protected area expansion plan for South Africa would not capture any additional threatened species within its boundaries. Despite the lower level of extinction risk indicated by IUCN assessments, it would be premature to assume that South African reptiles are faring better than reptiles globally based only on this one measure. Notably, two South African reptiles are Critically Endangered and theses are not found in protected areas, two others are already classified as Extinct, and rough estimates of extinction rates are similar to values estimated for other vertebrates. By considering additional metrics that are directly guided by our in-depth knowledge of the species, their distributions and the threats, we demonstrate that South African reptiles are under pressure and that risk of extinction is tangible for several species.

Abstract

Our knowledge of the conservation status of reptiles, the most diverse class of terrestrial vertebrates, has improved dramatically over the past decade, but still lags behind that of the other tetrapod groups. Here, we conduct the first comprehensive evaluation (~92% of the world’s ~1,714 described species) of the conservation status of skinks (Scincidae), a speciose reptile family with a worldwide distribution. Using International Union for Conservation of Nature (IUCN) criteria, we report that ~20% of species are threatened with extinction, and nine species are Extinct or Extinct in the Wild. The highest levels of threat are evident in Madagascar and the Neotropics, and in the subfamilies Mabuyinae, Eugongylinae and Scincinae. The vast majority of threatened skink species were listed based primarily on their small geographic ranges (Criterion B, 83%; Criterion D2, 13%). Although the population trend of 42% of species was stable, 14% have declining populations. The key threats to skinks are habitat loss due to agriculture, invasive species, and biological resource use (e.g., hunting, timber harvesting). The distributions of 61% of species do not overlap with protected areas. Despite our improved knowledge of the conservation status of the world’s skinks, 8% of species remain to be assessed, and 14% are listed as Data Deficient. The conservation status of almost a quarter of the world’s skink species thus remains unknown. We use our updated knowledge of the conservation status of the group to develop and outline the priorities for the conservation assessment and management of the world’s skink species.

Abstract

The Afroedura nivaria species complex (A. nivaria, A. karroica, A. amatolica, A. tembulica and A. halli) is a morphologically conservative group of medium-sized flat geckos endemic to South Africa and Lesotho. Species are allopatric, as are some populations within species that are separated by large expanses of unsuitable habitat. Because of this isolation of populations we hypothesised that several cryptic species may be present. To investigate this hypothesis we constructed a molecular phylogeny using multiple markers, and included representatives of other Afroedura species. Bayesian inference and maximum likelihood analyses (439 bp 16S, 593 bp ND4, 948 bp RAG1) strongly supported the genetic distinctiveness of the five described species. However, the A. nivaria species complex as currently described is not monophyletic, as A. karroica was positioned outside a clade containing all other Afroedura species, and A. pondolia (which was presumed to belong to a different species complex) was recovered within the A. nivaria complex. Several distinct clades within A. halli and A. nivaria were also recovered, and the narrowly-distributed A. amatolica consisted of two highly divergent clades. We also conducted a multivariate analysis using 19 morphological characters to investigate whether the clades recovered by the phylogeny were distinct in terms of head, body and limb shape. The analysis showed some variation between clades in terms of locomotor apparatus (forelimbs and feet), head and body dimensions, but overall the morphological differences were minor. This morphological conservatism in the A. nivaria complex may be a result of adaptation to similar microhabitats. Exclusive of A. karroica, the results suggest that there are at least nine species in this complex, of which four are cryptic and undescribed.

Abstract

Taxonomy of the Smaug warreni species complex remains contentious despite known morphological differences and geographical separation of the various taxa. This study uses an 11-gene dataset to recover phylogenetic relationships between the seven nominal members of the S. warreni complex. Eight well-supported clades were returned, with S. warreni barbertonensis found to be paraphyletic. A time-calibrated analysis of molecular data indicates that all eight clades in the S. warreni complex separated in the late Miocene, much earlier than the date suggested by the existing hypothesis of vicariance through the ingression of Kalahari sands. Ecological niche modelling indicates that although all clades are allopatric, a slight decrease in temperature could potentially render them sympatric, supporting an hypothesis of range expansion through climatic change. © 2014 The Linnean Society of London

Abstract

We provide evidence for predation by the Common Egg-eater (Dasypeltis scabra) on the eggs of three species of ground-nesting birds, namely African Pipit (Anthus cinnamomeus), Cape Longclaw (Macronyx capensis) and Common Quail (Coturnix coturnix). Although egg-eaters have been recorded as egg predators of several bird species in the wild – including a few other ground-nesters such as lapwings, francolins, sandgrouse, gulls and terns – we present the first evidence of such predation in the Mesic Highveld Grassland Bioregion of South Africa.

24. A review of Cordylus machadoi (Squamata: Cordylidae) in southwestern Angola, with the description of a new species from the Pro-Namib desert

Abstract

The girdled lizard genus Cordylus is represented in Angola by two species, Cordylus angolensis and C. machadoi, separated from their nearest congeners by over 700 km. Here we describe a new species, Cordylus namakuiyus sp. nov., endemic to the arid lowlands west of the southern Angolan escarpment. Phylogenetic analysis using three mitochondrial and eight nuclear genes shows that the low-elevation forms and the proximate, high-elevation species C. machadoi are genetically divergent and reciprocally monophyletic, and together form the earliest diverging lineage of the northern Cordylus clade. Morphological data, collected using computed tomography and traditional techniques (scalation and morphology), identify consistent phenotypic differences between these high- and low-elevation species and allows for a detailed description of the osteology and osteodermal arrangements of the new species. A series of 50 specimens, collected during the 1925 Vernay expedition to southwestern Angola and housed at the American Museum of Natural History, are assigned to the new species, although the identity of Cordylus from northern Namibia remains ambiguous and requires further investigation.

Abstract

The purpose of this application, under Article 23.9.3 of the Code, is to conserve the specific name Dasypeltis atra Sternfeld, 1912 which is in widespread use for a widely distributed species of snake (family Colubridae) from central and eastern Africa by giving it precedence over its seldom-used senior synonym Dasypeltis lineolata Peters, 1878. Dasypeltis lineolata was used as a valid name in 1884 and 1894, and then again only in 2016.

Abstract

Four Tanzanian specimens of the patterned phase of Dasypeltis atra represent range extensions into savanna areas. One of these specimens, from Ibaya Camp in Mkomazi Game Reserve, extends the species’ range by about 100 km to the south‐east from Mount Kilimanjaro. It is suggested that the patterned colour phase of D. atra is an adaptation to making the species more cryptic in savanna habitat. There are also five specimens of the melanistic and brown phases from forested areas of western Tanzania and one of these, from the Mbizi Forest Reserve, represents a southern range extension of about 735 km from Bukoba.

Abstract

We constructed a molecular phylogeny of the African plated lizard family Gerrhosauridae using two mitochondrial markers (ND2, 732 bp; 16S, 576 bp) and one nuclear marker (PRLR, 538 bp). This analysis showed that the subfamily Gerrhosaurinae consists of five major clades which we interpret as representing five genera. The genera Tetradactylus and Cordylosaurus were each recovered as monophyletic, but Gerrhosaurus as currently conceived is paraphyletic, consisting of three distinct genus-level assemblages. The two clades consisting of Gerrhosaurus major Duméril, 1851 and Gerrhosaurus validus Smith, 1849 are both described here as new genera, namely Broadleysaurus BatesTolley gen. nov. and Matobosaurus BatesTolley gen. nov., respectively. Two subspecies of 'Gerrhosaurus major' that were historically separated on the basis of differences in colour pattern are not reciprocally monophyletic, so Gerrhosaurus bottegoi Del Prato, 1895 is relegated to the synonomy of Broadleysaurus major (Duméril, 1851) comb. nov., which is rendered monotypic. Gerrhosaurus validus maltzahni De Grys, 1938 is genetically and morphologically well differentiated from G. v. validus and the two taxa also occur in allopatry. We therefore re-instate the former as Matobosaurus maltzahni (De Grys, 1938) comb. nov., rendering Matobosaurus validus (Smith, 1849) comb. nov. a monotypic species. Our analysis also showed that Gerrhosaurus sensu stricto comprises two major subclades, one consisting of Gerrhosaurus typicus (Smith, 1837) + Gerrhosaurus skoogi Andersson, 1916, and the other containing the remaining species. In this latter subclade we show that west-Central African Gerrhosaurus nigrolineatus Hallowell, 1857 is most closely related to Gerrhosaurus auritus Boettger, 1887 rather than to G. nigrolineatus from East and Southern Africa. The west-Central African clade of G. nigrolineatus differs from the East and Southern African clade by a p-distance of 13.0% (ND2) and 6.9% (16S), and can be differentiated morphologically. We accordingly apply the name Gerrhosaurus intermedius Lönnberg, 1907 comb. nov. to populations from Kenya, Uganda, Rwanda, Tanzania, Malawi, Mozambique, Zimbabwe and South Africa previously identified under the name G. nigrolineatus. Our analysis also confirms that Gerrhosaurus bulsi Laurent, 1954 is a distinct species and sister taxon to a clade containing G. nigrolineatus, G. auritus and G. intermedius. The latter four taxa form a closely-related 'G. nigrolineatus species complex' with a widespread distribution in Africa. Most closely related to this complex of species is Gerrhosaurus flavigularis Wiegmann, 1828 which has an extensive range in East and Southern Africa, and displays genetic substructure which requires further investigation. The status of Gerrhosaurus multilineatus Bocage, 1866, and Angolan populations referred to G. nigrolineatus, remains problematic.

Abstract

The most recent evaluation of morphological variation in Typhlosaurus caecus was based on only six specimens, including one from Port Nolloth here referred to T. vermis. We report on morphological variation in 25 T. caecus and 33 T. vermis from several localities within their known ranges. The two species are allopatric and distinguishable on the basis of differences in head shield arrangement, numbers of scale rows round body, tail length/total length ratios, snout-vent length/body diameter ratios, numbers of subcaudals, and the position of the eye relative to the proximal end of the longitudinal groove in the rostral. All known locality records for the two species, including several new records, are documented and mapped. Typhlosaurus caecus is restricted to the coastal regions of the Western Cape province, while T. vermis occurs in the coastal regions of Namaqualand district, Northern Cape province. Knowledge of reptilian diversity remains surprisingly disparate, and innovative means of gaining rapid insight into the status of reptiles are needed in order to highlight urgent conservation cases and inform environmental policy with appropriate biodiversity information in a timely manner. We present the first ever global analysis of extinction risk in reptiles, based on a random representative sample of 1500 species (16% of all currently known species). To our knowledge, our results provide the first analysis of the global conservation status and distribution patterns of reptiles and the threats affecting them, highlighting conservation priorities and knowledge gaps which need to be addressed urgently to ensure the continued survival of the world’s reptiles. Nearly one in five reptilian species are threatened with extinction, with another one in five species classed as Data Deficient. The proportion of threatened reptile species is highest in freshwater environments, tropical regions and on oceanic islands, while data deficiency was highest in tropical areas, such as Central Africa and Southeast Asia, and among fossorial reptiles. Our results emphasise the need for research attention to be focussed on tropical areas which are experiencing the most dramatic rates of habitat loss, on fossorial reptiles for which there is a chronic lack of data, and on certain taxa such as snakes for which extinction risk may currently be underestimated due to lack of population information. 32. A review of Cordylus machadoi (Squamata: Cordylidae) in southwestern Angola, with the description of a new species from the Pro-Namib desert

Abstract

The girdled lizard genus Cordylus is represented in Angola by two species, Cordylus angolensis and C. machadoi , separated from their nearest congeners by over 700 km. Here we describe a new species, Cordylus namakuiyus sp. nov., endemic to the arid lowlands west of the southern Angolan escarpment. Phylogenetic analysis using three mitochondrial and eight nuclear genes shows that the low-elevation forms and the proximate, high-elevation species C. machadoi are genetically divergent and reciprocally monophyletic, and together form the earliest diverging lineage of the northern Cordylus clade. Morphological data, collected using computed tomography and traditional techniques (scalation and morphology), identify consistent phenotypic differences between these high- and low-elevation species and allows for a detailed description of the osteology and osteodermal arrangements of the new species. A series of 50 specimens, collected during the 1925 Vernay expedition to southwestern Angola and housed at the American Museum of Natural History, are assigned to the new species, although the identity of Cordylus from northern Namibia remains ambiguous and requires further investigation.
