We used biotelemetry and genetic stock identification to assess sea-to-sea survival and run composition of 1212 late-migrating adult steelhead (anadromous Oncorhynchus mykiss) through the Columbia River and Snake River migratory corridors. The late run was predominated by steelhead from Idaho’s Clearwater and Salmon rivers that must pass eight large hydroelectric dams during both prespawn and postspawn migrations. In 2 years (2013 and 2014), prespawn survival to Snake River tributaries (>500 km) was 0.48–0.67 for the most abundant populations and was higher for females and 1-sea fish (i.e., fish that spend one winter at sea). Annual survival from Snake River tributary entry to postspawn kelt status was 0.14–0.17, with higher survival for females and those without hatchery fin clips. Kelt outmigration survival was 0.31–0.39 past four Snake River dams and 0.13–0.20 past all eight dams and was highest for smaller kelts. Full-cycle adult freshwater survival (sea-to-sea) including 16 dam passage events was 0.01–0.02. Younger steelhead and those without fin clips survived at the highest rates. This study uniquely partitioned mortality across prespawn, reproductive, and kelt life history stages and informs management strategies for this conservation-priority metapopulation.

Episodically high adult mortality during migration and near spawning sites has hindered the recovery of threatened spring-run Chinook Salmon Oncorhynchus tshawytscha in Oregon’s Willamette River basin. In 2011–2014, we assessed migration mortality for 762 radio-tagged adults along a ~260-km reach of the main stem of the Willamette River. Annual survival of salmon to spawning tributaries ranged from 0.791 (95% CI = 0.741–0.833) to 0.896 (0.856–0.926), confirming concerns about mortality in the migration corridor. In a series of general linear models, descaling, marine mammal injuries, and head injuries to adult Chinook Salmon were linked to reduced survival during migration to tributaries. Many injuries were minor (i.e., epidermal abrasions), which we hypothesize were unlikely to have caused direct mortality but may have increased salmon vulnerability to pathogens or other disease processes. Mortality in the main stem was not significantly associated with salmon body size, energetic status, sex, origin (hatchery, wild), river discharge, or water temperature metrics. The ~10–21% estimates of en route mortality in this study provide an important benchmark for the main stem of the Willamette River. The estimates complement ongoing efforts to quantify mortality of adult Chinook Salmon in Willamette River tributaries and after collection and transport to spawning sites above high-head hydroelectric dams. River warming poses an existential threat to many Pacific salmon (Oncorhynchus spp) populations. However, temperature-mediated risks to salmon are often complex and addressing them requires species- and population-specific data collected over large spatial and temporal scales. In this study, we combined radiotelemetry with archival depth and temperature sensors to collect continuous thermal exposure histories of 21 adult spring- and summer-run Chinook salmon (O. tshawytscha) as they migrated hundreds of kilometers upstream in the Columbia River basin. Salmon thermal histories in impounded reaches of the Columbia and Snake rivers were characterized by low daily temperature variation but frequent and extensive vertical movements. Dives were associated with slightly cooler salmon body temperatures (~ 0.01 to 0.02 °C/m), but there was no evidence for use of cool-water thermal refuges deep in reservoirs or at tributary confluences along the migration route. In tributaries, salmon were constrained to relatively shallow water, and they experienced ~ 2–5 °C diel temperature fluctuations. Differences in migration timing and among route-specific thermal regimes resulted in substantial among-individual variation in migration temperature exposure. Bioenergetics models using the collected thermal histories and swim speeds ranging from 1.0 to 1.5 body-lengths/s predicted median energetic costs of ~ 24–40% (spring-run) and ~ 37–60% (summer-run) of initial reserves. Median declines in total mass were ~ 16–24% for spring-run salmon and ~ 19–29% for summer-run salmon. A simulated + 2 °C increase in water temperatures resulted in 4.0% (spring-run) and 6.3% (summer-run) more energy used per fish, on average. The biotelemetry data provided remarkable spatial and temporal resolution on thermal exposure. Nonetheless, substantial information gaps remain for the development of robust bioenergetics and climate effects models for adult Chinook salmon.

Rising river temperatures in western North America have increased the energetic costs of migration and the risk of premature mortality in many Pacific salmon (Oncorhynchus spp.) populations. Predicting and managing risks for these populations requires data on acute and cumulative thermal exposure, the spatio-temporal distribution of adverse conditions, and the potentially mitigating effects of cool-water refuges. In this study, we paired radiotelemetry with archival temperature loggers to construct continuous, spatially-explicit thermal histories for 212 adult Chinook salmon (O. tshawytscha) and 200 adult steelhead (O. mykiss). The fish amassed ~500,000 temperature records (30-min intervals) while migrating through 470 kilometers of the Columbia and Snake rivers en route to spawning sites in Idaho, Oregon, and Washington. Spring- and most summer-run Chinook salmon migrated before river temperatures reached annual highs; their body temperatures closely matched ambient temperatures and most had thermal maxima in the lower Snake River. In contrast, many individual fall-run Chinook salmon and most steelhead had maxima near thermal tolerance limits (20-22 °C) in the lower Columbia River. High temperatures elicited extensive use of thermal refuges near tributary confluences, where body temperatures were ~2-10 °C cooler than the adjacent migration corridor. Many steelhead used refuges for weeks or more whereas salmon use was typically hours to days, reflecting differences in spawn timing. Almost no refuge use was detected in a ~260-km reach where a thermal migration barrier may more frequently develop in future warmer years. Within population, cumulative thermal exposure was strongly positively correlated (0.88 ≤ r ≤ 0.98) with migration duration and inconsistently associated (-0.28 ≤ r ≤ 0.09) with migration date. All four populations have likely experienced historically high mean and maximum temperatures in recent years. Expected responses include population-specific shifts in migration phenology, increased reliance on patchily-distributed thermal refuges, and natural selection favoring temperature-tolerant phenotypes.

Many studies require the collection and handling of fish, which may have short- and long-term effects on their behavior and survival. We evaluated the effects of AQUI-S 20E, a eugenol-based anesthetic, on adult spring Chinook Salmon Oncorhynchus tshawytscha and winter steelhead O. mykiss in the Willamette River, Oregon. We experimentally compared the postrelease behaviors and movement into spawning tributaries of fish radio-tagged under anesthesia with those of fish radio-tagged while being manually held in a restraint device. Anesthetized Chinook Salmon were less likely than restrained Chinook Salmon to swim downstream (20% versus 47%), more likely to reascend the fishway at which they were collected (89% versus 60%), and more likely to escape to tributaries (82% versus 47%). Fishways designed for salmonids often restrict passage by non-salmonids, and effective tools are needed both to identify passage problems for nontarget species and to inform remediation planning. In this case study, we used migration histories from 2170 radio-tagged adult Pacific lamprey (Entosphenus tridentatus) to identify locations of poor passage (bottlenecks) at a large, multifishway dam. Over 10 years, 49% of tagged lamprey that entered fishways failed to pass the dam. Models accounting for repeated attempts by individual lamprey indicated successful passage strongly depended on attempted passage route. Success also varied with time of fishway entry, water temperature, and lamprey body size. Most failed passage attempts terminated in lower fishway segments, but extensive seasonal shifts in bottleneck locations were detected. Ranking metrics helped prioritize bottlenecks and identified sites where structural or operational modifications should improve lamprey passage. Our integration of spatially intensive monitoring with novel analytical techniques was critical to understanding the complex relationships among fishway features, environmental variation, and lamprey behavior. The prioritization framework can be applied to a wide range of fish passage assessments.

In the multi-stock Columbia River system, managers estimate fall Chinook salmon, Oncorhynchus tshawytscha (Walbaum), escapements using various combinations of spawning ground surveys, harvest data and fish counts at dams and hatcheries. Our objectives were to improve upon the traditional methods, and to evaluate trade-offs among methods. Using data from radio-tagged ( n = 4421) and PIT-tagged ( n = 1950) adult salmon over eight years, we applied a mark-recapture method to estimate population-specific escapements, both aggregating data within year and stratifying them by week. Mark-recapture estimates differed between estimation techniques and from estimates generated using traditional methods. Stratifying data by week measured escapement estimate uncertainty more reasonably than aggregating data within year. Radiotelemetry provided better spatial resolution among populations for tributary spawners whereas PIT tags provided low-cost, easily replicated estimates using an existing detection system. Mark-recapture techniques had several advantages over current practices: quantifying uncertainty, transparent methods and reduced sensitivity to survey biases.

Optimization of fishways to pass multiple species is challenging because life history, swimming ability, and behavior often differ among species. For example, high fishway water velocities designed to attract adult Pacific salmon Oncorhynchus spp. at Columbia River dams inhibit fishway entrance and passage success of adult Pacific lampreys Lampetra tridentata, a species of conservation concern. We tested whether reduced water velocities (∼1.2 m/s, 0.15 m of head) at Bonneville Dam fishway openings improved entrance efficiency and other passage metrics for radio-tagged Pacific lampreys compared with control velocities (>1.98 m/s, 0.46 m of head) and near-zero (“standby”) velocities. We compared the performance of an ultramicrofibre (UMF)-based system with or without a novel copper-based biocide (CuWB50) with standard cleaning using Actichlor Plus in four hospital wards in a crossover study design, and analysed our results using univariate and multivariate statistics. We measured total viable counts (TVCs) and ATP levels in 10 near-patient sites three times weekly, one hour before and after cleaning. Standard cleaning reduced TVCs further than UMF cleaning with water, but UMF cleaning with CuWB50 produced equivalent TVC reduction. Furthermore we identified a ‘residual effect’ with UMF + CuWB50, conferring TVC suppression for up to a week after application. ATP results did not correlate with TVCs. We conclude that UMF-based cleaning with CuWB50 results in TVC reductions equivalent to hypochlorite-based standard cleaning, with the added advantages of a residual effect that keeps TVCs lower between cleaning rounds.

International managers use escapement estimates of the Deschutes River, Oregon, population of fall Chinook salmon Oncorhynchus tshawytscha to forecast abundance and assess population health. Fish are externally marked in the Deschutes River, and a subsample of the marked fish is recovered on the spawning grounds to provide data for estimating escapement. Escapement would be overestimated if some of the marked fish exited the Deschutes River prior to spawning (i.e., used this tributary temporarily). We used mark–recapture and radiotelemetry techniques to calculate (1) the proportion of adult fall Chinook salmon that entered the Deschutes River and subsequently exited the river prior to spawning and (2) the effect of such temporary entrances on spawning ground escapement estimates. The relationships among behavior, environment, and migration success in anadromous fishes are poorly understood. We monitored migration behavior at eight Columbia and Snake river dams for 18 286 adult Chinook salmon (Oncorhynchus tshawytscha) and steelhead (sea-run Oncorhynchus mykiss) over 7 years using radiotelemetry. When statistically controlling for variation in flow, temperature, fisheries take, and other environmental variables, we observed that unsuccessful individuals — those not observed to reach spawning areas — had longer passage times at nearly all dams than fish that eventually reached tributaries. In many cases, times were also longer for unsuccessful adults passing through a multiple-dam reach. Four ecological mechanisms may have contributed to these patterns: (i) environmental factors not accounted for in the analyses; (ii) inefficient responses by some fish to passage conditions at dams that resulted in slowed passage, energetic depletion, and unsuccessful migration; (iii) ongoing selection for traits needed to pass obstructions; and (or) (iv) passage rate was not directly linked to migration success, but rather, both resulted from relatively poor phenotypic condition upon river entry in unsuccessful migrants. Overall, these results illustrate the need for a mechanistic understanding of the factors that influence migration success and the need for fitness-based criteria to assess the effects of dams on anadromous fishes.

Previous studies of Pacific salmonid passage over Snake River dams indicated slowed passage at transition pools, the transition area between the fishway entrance and the fish ladder. In 2001 and 2002, we conducted an experiment to determine if modified weirs affected adult salmon and steelhead passage times and route selection through the Lower Granite Dam transition pool. Fish attraction flows through the lower ladder weirs were experimentally increased using removable panels. During the experiment we monitored radio-tagged adult Chinook salmon and steelhead to determine passage routes and times through the transition pool. The weir treatment increased the number of spring–summer Chinook salmon passing straight through the transition pool compared to those exiting the transition pool to the collection channel or tailrace. Mean passage times through the transition pool differed among routes and were significantly lower during treatment periods for the exit-to-collection channel route in spring-summer Chinook salmon, but not for other routes. Passage times among routes differed in steelhead, but there was no evidence of treatment effects on route use or passage time. Fall Chinook exhibited similar trends in route use and passage time to spring–summer Chinook, but differences were not significant, perhaps because of relatively small sample size. Total dam passage times did not differ by treatment or route for any run. Fish depth during passage of the transition pool suggested that most fish passed through submerged orifices and supported the hypothesis that increased water velocity through these orifices caused the increase in straight-through passage in spring–summer Chinook. Collectively, the results suggested the weir modifications provided improvement to passage through the transition pool for spring–summer Chinook and no evidence of negative effects on other runs. Passage of adult Pacific salmon Oncorhynchus spp. and steelhead O. mykiss at dams in the Columbia River basin has historically been determined by visual fish counts and radiotelemetry. Increasingly, however, passive integrated transponder (PIT) tags are being used for adult salmonid research and monitoring. Although both radiotelemetry and PIT tag technology provide accurate and cost-effective data under certain circumstances, neither alone meets all needs, and managers need to understand the strengths, weaknesses, and biases of each method. To evaluate the two tagging methods, we tagged over 3,200 adult Chinook salmon O. tshawytscha and steelhead during 2002 and 2003 with both a radio transmitter and a PIT tag as the fish migrated upstream past Bonneville Dam. Accurate estimates of escapement by adult anadromous salmonids are difficult, especially in large, multistock river systems. We used radiotelemetry and a fishery reward program to calculate escapement, harvest, and unaccounted for loss rates for 10 498 adult chinook salmon (Oncorhynchus tshawytscha) and 5324 steelhead (Oncorhynchus mykiss) during six return years in the Columbia River basin. Mean annual escapements to spawning sites, hatcheries, or the upper bounds of the monitored hydrosystem were 73.4% (spring-summer chinook salmon), 61.3% (fall chinook salmon), and 62.6% (steelhead). Mean reported harvest rates were 8.7% (spring-summer chinook), 22.0% (fall chinook), and 15.1% (steelhead) within the mainstem hydrosystem and 5.9%, 3.4%, and 5.7%, respectively, in lower hydrosystem tributaries. On average, 12%-17% of each run had unknown fates in the mainstem hydrosystem. Escapement, harvest, and loss varied significantly between runs and years, within runs between known-origin subbasin stocks, and between interdam river reaches. Multiyear quantitative assessments like this can reduce uncertainty, clarify inter- and intra-annual variability, and help managers better evaluate fisheries, identify conservation priorities, and help protect evolutionarily significant populations. Upstream migration rates were assessed for 1801 radio-tagged adult spring-summer Chinook salmon Oncorhynchus tshawytscha through 12 unimpounded river reaches in the Columbia River basin from 1997 to 2002. Reaches were 36 to 241 km long (mean= 130km) and included sections of the large Columbia and Snake Rivers and smaller free-flowing tributaries. Median Chinook salmon migration rates ranged from 35 km day -1 in the Columbia and Snake Rivers. Using multivariate analyses, migration date explained the most variance in Chinook salmon migration rates while river discharge, migration year and migration reach were secondary. Both within and between years, Chinook salmon migrated more rapidly as migration date increased and more slowly when discharge was high. Arrival at high elevation spawning grounds at appropriate times and increased metabolic activity and reproductive maturation may explain the greater power of migration date, relative to river discharge, in predicting migration rates of Columbia basin spring-summer Chinook salmon.

Radiotelemetry and archival temperature loggers were used to reconstruct the thermal experience of adult spring Chinook salmon (Oncorhynchus tshawytscha) in the highly regulated Willamette River system in Oregon. The study population is threatened and recovery efforts have been hampered by episodically high prespawn mortality that is likely temperature mediated. Over three years, 310 salmon were released with thermal loggers and 68 were recovered in spawning tributaries, primarily at hatchery trapping facilities downstream from high-head dams. More than 190,000 internal body temperature records were collected (mean ~2800 per fish) and associated with 14 main stem and tributary reaches. Most salmon experienced a wide temperature range (minima ~8–10 °C; maxima ~13–22 °C) and 65% encountered potentially stressful conditions (≥18 °C). The warmest salmon temperatures were in lower Willamette River reaches, where some fish exhibited short-duration behavioral thermoregulation. Cumulative temperature exposure, measured by degree days (DD) above 0 °C, varied more than seven-fold among individuals (range=208–1498 DDs) and more than two-fold among sub-basin populations, on average. Overall, ~72% of DDs accrued in tributaries and ~28% were in the Willamette River main stem. DD differences among individuals and populations were related to migration distance, migration duration, and salmon trapping protocols (i.e., extended pre-collection holding in tributaries versus hatchery collection shortly after tributary entry). The combined data provide spatially- and temporally-referenced information on both short-duration stressful temperature exposure and the biologically important total exposure. Thermal exposure in this population complex proximately influences adult salmon physiology, maturation, and disease processes and ultimately affects prespawn mortality and fitness. The results should help managers develop more effective salmon recovery plans in basins with marginal thermal conditions.

Twenty-day-old striped bass ( Morone saxatilis ) larvae were exposed to a range of treated bleached kraft mill effluent (BKME) concentrations from 0 to 20% effluent by volume (v/v) under continuous flow test conditins. The experimental test concentrations in the 2–20% BKME test aquaria had a BOD 5 which ranged from to 5 mg l −1 , TSS 12–17 mg l −1 , and true color 35–416 mg l −1 . Bleached kraft mill effluent did not kill larvae exposed to it for 20 days through metamorphosis to the juvenile stage. The BKME did not alter growth in length, weight or condition factor in larvae over the 20-day exposure period as determined by multiple regression analysis. A linear regression analysis on the dry weight data at Day 20 only, however, indicated a trend of decreasing weight with increasing BKME concentration. Effluent-exposed larvae also developed normally during the 20-day study. All individuals examined completed the transformation from postlarvae to juveniles by the age of 40 days.

1. Striped bass (Morone saxatilis) were exposed to 0, 0.10, 0.34, or 1.09 micrograms/l tributyltin (TBT) for 14 days. Gill Mg2+ ATPase and serum Na+, K+, Ca2+ and Mg2+ were not altered. Na+K+ATPase was significantly (P less than 0.05) increased (+48%) at 0.10 microgram/l. 2. In striped bass gill homogenates exposed to TBT in vitro, there was significant inhibition of Na+K+ATPase at 106.0 micrograms/l (17.2%) and Mg2+ATPase at 53.0 and 106.0 micrograms/l (16.0% and 24.3%, respectively). 3. In mummichog (Fundulus heteroclitus) gill homogenates, there was significant inhibition of Na+K+ATPase at 25.3 and 50.5 micrograms/l (10.9% and 16.1%) and Mg2+ATPase at 5.1, 25.3, and 50.5 micrograms/l (26.7%, 32.2%, and 36.2%).

Fathead minnow ( Pimephales promelas ) 1-d post-hatch larvae, 12-d post-hatch larvae, and 4-wk post-hatch juveniles were exposed to combinations of acid and inorganic aluminum (Al) for 96 h in the laboratory. Life stages were exposed, under flow-through conditions, to four nominal pH levels: 4.5, 5.5, 6.5, 7.5 (control) and five nominal Al concentrations: 0 (control), 50, 100, 200, 400 μg/l in fresh water with a total hardness of 20–24 mg/l as CaCO 3 . Theoretical speciation of the measured total dissolved monomeric Al was performed in order to estimate the toxic forms of Al. The ranking of life stage sensitivities to acid alone was 1-d larvae, most sensitive, followed by 12-d larvae and juveniles. At pH 4.5, all three stages exhibited 100% mortality in all Al treatments and controls. At pH 5.5, 90–100% mortality occurred in all but the 50 μg/l Al treatment and the no Al control. At that pH, hydroxoid species of Al were the predominate forms of the total dissolved monomeric aluminum. At pH 6.5 and 7.5, Al was not toxic to the 1-d larvae and juveniles, but the mortality of 12-d larvae exposed to Al (predominately hydroxy species) ranged from 18 to 68% with no clear dose response.
