1. Expanding the Katz Index for Link Prediction: A Case Study on a Live Fish Movement Network

Abstract: In aquaculture, disease spread models often neglect the dynamic interactions between farms, hindering accuracy. This study enhances the Katz index (KI) to incorporate spatial and temporal patterns of fish movement, improving the prediction of farms susceptible to disease via live fish transfers. We modified the Katz index to create models like the Weighted Katz Index (WKI), Edge Weighted Katz Index (EWKI), and combined models (e.g., KIEWKI). These incorporate spatial distances and temporal movement patterns for a comprehensive aquaculture network connection prediction framework. Model performance was evaluated using precision, recall, F1-scores, AUPR, and AUROC. The EWKI model significantly outperformed the traditional KI and other variations. It achieved high precision (0.988), recall (0.712), F1-score (0.827), and AUPR (0.970). Combined models (KIEWKI, WKIEWKI) approached, but couldn't surpass, EWKI performance. This study highlights the value of extending Katz index models to improve disease spread predictions in aquaculture networks. 5. Geogrids, an option for the reinforcement of soft soils under reinforced concrete structures

Abstract: Construction professionals are at the forefront in reinforcing the soil with the use and application of methods and materials that help increase its bearing capacity, since one of the main causes of building collapse and settlement is soft soil. For this study, a five-story reinforced concrete building was designed using structural software and a soil-structure interaction analysis was performed. Immediate and differential settlements were calculated with the application of loads from the structure. Four reinforcement analysis models were considered: 1) without improvement; 2) with soil replacement; 3) with geogrids; and 4) with geogrids and footing width reduction. The bearing capacity was estimated using data from soil studies and material parameters from quarries near the study area in Portoviejo, Ecuador. An adaptation to the formulas of Meyerhof & Hanna (1978) was applied for the soil substitution alternative, while the formulas of Huang & Meng (1997) were used and applied for the geogrids. The aim of this analysis is to obtain a high bearing capacity value of the soil that leads to savings in foundation material and at the same time to achieve low numbers of settlements that are deduced to the safety of the structure. The results of the reinforcement in relation to the natural soil revealed a considerable increase for the geogrid alternatives compared to soil substitution, and a reduction in settlements. The percentages obtained after analysis and calculations demonstrate the benefits of using geogrids under this type of structure.

8. Retro Drug Design: From Target Properties to Molecular Structures

Abstract: To generate drug molecules of desired properties with computational methods is the holy grail in pharmaceutical research. Here we describe an AI strategy, retro drug design, or RDD, to generate novel small molecule drugs from scratch to meet predefined requirements, including but not limited to biological activity against a drug target, and optimal range of physicochemical and ADMET properties. Traditional predictive models were first trained over experimental data for the target properties, using an atom typing based molecular descriptor system, ATP. Monte Carlo sampling algorithm was then utilized to find the solutions in the ATP space defined by the target properties, and the deep learning model of Seq2Seq was employed to decode molecular structures from the solutions. To test feasibility of the algorithm, we challenged RDD to generate novel drugs that can activate {\mu} opioid receptor (MOR) and penetrate blood brain barrier (BBB). Starting from vectors of random numbers, RDD generated 180,000 chemical structures, of which 78% were chemically valid. About 42,000 (31%) of the valid structures fell into the property space defined by MOR activity and BBB permeability. Out of the 42,000 structures, only 267 chemicals were commercially available, indicating a high extent of novelty of the AI-generated compounds. We purchased and assayed 96 compounds, and 25 of which were found to be MOR agonists. These compounds also have excellent BBB scores. The results presented in this paper illustrate that RDD has potential to revolutionize the current drug discovery process and create novel structures with multiple desired properties, including biological functions and ADMET properties. Abstract: ObjectiveCoronavirus disease 2019 (COVID-19) poses societal challenges that require expeditious data and knowledge sharing. Though organizational clinical data are abundant, these are largely inaccessible to outside researchers. Statistical, machine learning, and causal analyses are most successful with large-scale data beyond what is available in any given organization. Here, we introduce the National COVID Cohort Collaborative (N3C), an open science community focused on analyzing patient-level data from many centers.Materials and methodsThe Clinical and Translational Science Award Program and scientific community created N3C to overcome technical, regulatory, policy, and governance barriers to sharing and harmonizing individual-level clinical data. We developed solutions to extract, aggregate, and harmonize data across organizations and data models, and created a secure data enclave to enable efficient, transparent, and reproducible collaborative analytics.ResultsOrganized in inclusive workstreams, we created legal agreements and governance for organizations and researchers; data extraction scripts to identify and ingest positive, negative, and possible COVID-19 cases; a data quality assurance and harmonization pipeline to create a single harmonized dataset; population of the secure data enclave with data, machine learning, and statistical analytics tools; dissemination mechanisms; and a synthetic data pilot to democratize data access.ConclusionsThe N3C has demonstrated that a multisite collaborative learning health network can overcome barriers to rapidly build a scalable infrastructure incorporating multiorganizational clinical data for COVID-19 analytics. We expect this effort to save lives by enabling rapid collaboration among clinicians, researchers, and data scientists to identify treatments and specialized care and thereby reduce the immediate and long-term impacts of COVID-19.

Abstract: Natural products and their derivatives continue to be wellsprings of nascent therapeutic potential. However, many laboratories have limited resources for biological evaluation, leaving their previously isolated or synthesized compounds largely or completely untested. To address this issue, the Canvass library of natural products was assembled, in collaboration with academic and industry researchers, for quantitative high-throughput screening (qHTS) across a diverse set of cell-based and biochemical assays. Characterization of the library in terms of physicochemical properties, structural diversity, and similarity to compounds in publicly available libraries indicates that the Canvass library contains many structural elements in common with approved drugs. The assay data generated were analyzed using a variety of quality control metrics, and the resultant assay profiles were explored using statistical methods, such as clustering and compound promiscuity analyses. Individual compounds were then sorted by structural class and activity profiles. Differential behavior based on these classifications, as well as noteworthy activities, are outlined herein. One such highlight is the activity of (-)-2(S)-cathafoline, which was found to stabilize calcium levels in the endoplasmic reticulum. The workflow described here illustrates a pilot effort to broadly survey the biological potential of natural products by utilizing the power of automation and high-throughput screening.

This case report is also intended to raise awareness about the prevalence of West Nile virus in the USA.

Abstract: Construction professionals are at the forefront in reinforcing the soil with the use and application of methods and materials that help increase its bearing capacity, since one of the main causes of building collapse and settlement is soft soil. For this study, a five-story reinforced concrete building was designed using structural software and a soil-structure interaction analysis was performed. Immediate and differential settlements were calculated with the application of loads from the structure. Four reinforcement analysis models were considered: 1) without improvement; 2) with soil replacement; 3) with geogrids; and 4) with geogrids and footing width reduction. The bearing capacity was estimated using data from soil studies and material parameters from quarries near the study area in Portoviejo, Ecuador. An adaptation to the formulas of Meyerhof & Hanna (1978) was applied for the soil substitution alternative, while the formulas of Huang & Meng (1997) were used and applied for the geogrids. The aim of this analysis is to obtain a high bearing capacity value of the soil that leads to savings in foundation material and at the same time to achieve low numbers of settlements that are deduced to the safety of the structure. The results of the reinforcement in relation to the natural soil revealed a considerable increase for the geogrid alternatives compared to soil substitution, and a reduction in settlements. The percentages obtained after analysis and calculations demonstrate the benefits of using geogrids under this type of structure., Los profesionales en construcción están a la vanguardia para reforzar el suelo con el uso y aplicación de métodos y materiales que ayuden a aumentar su capacidad portante, ya que, una de las causas principales de colapsos y asentamientos de edificaciones es el suelo blando. Para este estudio, se diseñó una edificación de cinco pisos de hormigón armado mediante un software estructural y se realizó un análisis de interacción suelo-estructura. Se calcularon los asentamientos inmediatos y diferenciales con la aplicación de las cargas provenientes de la estructura. Consideramos cuatro modelos de análisis de reforzamiento: 1) sin mejoramiento; 2) con sustitución del suelo; 3) con geomallas; y 4) con geomallas y reducción del ancho de zapata. El cálculo de la capacidad portante se estimó mediante datos de estudios de suelos y parámetros de materiales provenientes de canteras aledañas a la zona de estudio en Portoviejo, Ecuador. Se aplicó una adaptación a las fórmulas de Meyerhof & Hanna (1978) para la alternativa de sustitución del suelo, en cambio, para las geomallas se usó y aplicó las fórmulas de Huang & Meng (1997). Lo que se pretende con este análisis es obtener un valor alto de capacidad portante del suelo que conlleve ahorro de material de cimentación y a la vez alcanzar números bajos en los asentamientos que se deduzcan a la seguridad de la estructura. Los resultados del reforzamiento con relación al suelo natural revelaron un incremento considerable para las alternativas de geomallas en comparación con la sustitución del suelo, y una reducción en los asentamientos. Los porcentajes obtenidos luego del análisis y de los cálculos demuestran los beneficios del uso de geomallas bajo este tipo de estructuras.

Abstract: Postacute sequelae after the coronavirus disease (COVID) of 2019 (PASC) is increasingly recognized, although data on solid organ transplant (SOT) recipients (SOTRs) are limited. Using the National COVID Cohort Collaborative, we performed 1:1 propensity score matching (PSM) of all adult SOTR and nonimmunosuppressed/immunocompromised (ISC) patients with acute COVID infection (August 1, 2021 to January 13, 2023) for a subsequent PASC diagnosis using International Classification of Diseases, 10th Revision, Clinical Modification codes. Multivariable logistic regression was used to examine not only the association of SOT status with PASC, but also other patient factors after stratifying by SOT status. Prior to PSM, there were 8769 SOT and 1 576 769 non-ISC patients with acute COVID infection. After PSM, 8756 SOTR and 8756 non-ISC patients were included; 2.2% of SOTR (n = 192) and 1.4% (n = 122) of non-ISC patients developed PASC (Pvalue < .001). In the overall matched cohort, SOT was independently associated with PASC (adjusted odds ratio [aOR], 1.48; 95% confidence interval [CI], 1.09-2.01). Among SOTR, COVID infection severity (aOR, 11.6; 95% CI, 3.93-30.0 for severe vs mild disease), older age (aOR, 1.02; 95% CI, 1.01-1.03 per year), and mycophenolate mofetil use (aOR, 2.04; 95% CI, 1.38-3.05) were each independently associated with PASC. In non-ISC patients, only depression (aOR, 1.96; 95% CI, 1.24-3.07) and COVID infection severity were. In conclusion, PASC occurs more commonly in SOTR than in non-ISC patients, with differences in risk profiles based on SOT status.

Abstract: Scent basil (Ocimum gratissimum L) is a plant of great medicinal, and ornamental value. Parts of the plant, especially, the leaves, are used to garnish food, treat various health challenges ranging from gasrtro-intestinal problem, cough etc. Despite its usefulness, the leaves are affected by some yellowish-brown distortions which affect their maximum use as ornamental and others. This work is aimed at isolation and identification of the fungus associated with this foliar problem, and its effect on the proximate and phytochemical composition of the leaves which could reduce their maximum benefits to man. Standard method was used for the isolation of the fungal culprit, and the manual of Barnett and Hunter was used for its identification. The method of AOAC was used for the analysis of the proximate and the anti-nutrient compositions, while the mineral composition was determined using atomic absorption spectrophotometer. All the chemicals used in this work were of analytical grades. The result showed that Geotrichum gloeosporoides was associated with the leaves of the plant. Abstract: Introduction: Research driven by real‐world clinical data is increasingly vital to enabling learning health systems, but integrating such data from across disparate health systems is challenging. As part of the NCATS National COVID Cohort Collaborative (N3C), the N3C Data Enclave was established as a centralized repository of deidentified and harmonized COVID‐19 patient data from institutions across the US. However, making this data most useful for research requires linking it with information such as mortality data, images, and viral variants. The objective of this project was to establish privacy‐preserving record linkage (PPRL) methods to ensure that patient‐level EHR data remains secure and private when governance‐approved linkages with other datasets occur. Methods: Separate agreements and approval processes govern N3C data contribution and data access. The Linkage Honest Broker (LHB), an independent neutral party (the Regenstrief Institute), ensures data linkages are robust and secure by adding an extra layer of separation between protected health information and clinical data. The LHB's PPRL methods (including algorithms, processes, and governance) match patient records using "deidentified tokens," which are hashed combinations of identifier fields that define a match across data repositories without using patients' clear‐text identifiers. Results: These methods enable three linkage functions: Deduplication, Linking Multiple Datasets, and Cohort Discovery. To date, two external repositories have been cross‐linked. As of March 1, 2023, 43 sites have signed the LHB Agreement; 35 sites have sent tokens generated for 9 528 998 patients. In this initial cohort, the LHB identified 135 037 matches and 68 596 duplicates. Conclusion: This large‐scale linkage study using deidentified datasets of varying characteristics established secure methods for protecting the privacy of N3C patient data when linked for research purposes. Abstract: Traditionally, chemical toxicity is determined by in vivo animal studies, which are low throughput, expensive, and sometimes fail to predict compound toxicity in humans. Due to the increasing number of chemicals in use and the high rate of drug candidate failure due to toxicity, it is imperative to develop in vitro, high-throughput screening methods to determine toxicity. The Tox21 program, a unique research consortium of federal public health agencies, was established to address and identify toxicity concerns in a high-throughput, concentration-responsive manner using a battery of in vitro assays. In this article, we review the advancements in high-throughput robotic screening methodology and informatics processes to enable the generation of toxicological data, and their impact on the field; further, we discuss the future of assessing environmental toxicity utilizing efficient and scalable methods that better represent the corresponding biological and toxicodynamic processes in humans. 45. Species Richness, Morphological Features and Inventory of Wild Macrofungi found in Akwa Ibom State, Nigeria

Abstract: The macrofungi diversity in Akwa Ibom State, Nigeria has been inadequately sampled and never documented; this situation makes the status of macrofungi in the State unclear. It is from this reason that this study was necessitated. A total of 60 species of wild macrofungi belonging to 25 families we documented during the period of this study (April to July 2021). Agaricaceae family recorded the highest number of species (12), followed by Polyporaceae (10), Psathyrellaceae (5), Marasmiaceae (4), Amanitaceae (3), Gomphaceae, Lycophyllaceae, Physalacriaceae, Hymenochaetaceae, Gamodermataceae andStrophariaceae recorded 2 species each. Pluteaceae, Stereaceae, Bondarzewiaceae, Schizophyllaceae, Entolomaceae, Cortinariaceae, Pleurotaceae, Dacrymycetaceae, Auriculariaceae, Tricholomataceae, Hygrophoraceae, Hydnangiaceae, Tubiferaceae and Lycoperdaceae recorded 1 species respectively. Out of the 60 macrofungi recorded, 36 species (60.00%) were non-edible, 13 species (21.67 %) were edible, 2 (3.33%) were choice edible and 2 (3.33%) edible but not recommended respectively. 1 species (1.67%) each were poisonous, psychoactive, edible while young, not recommended, non-poisonous but leathery, edible but shows allergic reactions in some individuals and unknown edibility status. Analysis on the growth substrate of the macrofungi species found revealed that; 32 species (53.33%) grew on dead wood, 25 species (41.67%) on soil, 2 species (3.33%) on living tree trunk and 1 species (1.67%) on decaying organic matter. The list and inventory provided by this study will give baseline information that will be needed in the assessment of changes that may occur in wild macrofungi diversity in Akwa Ibom State, Nigeria. The rich diversity of wild occurring macrofungi in Akwa Ibom State offers huge economic life for the local inhabitants in terms of nutriton, health and medicine as well as ecosystem stability at large. Inclusion of macrofungi biodiversity conservation in Akwa Ibom State and Nigerian forest management policies will be an appropriate step towards conservation of these wild macrofungi.
