We describe the new version (v3.06h) of the code HFODD that solves the universal nonrelativistic nuclear DFT Hartree-Fock or Hartree-Fock-Bogolyubov problem by using the Cartesian deformed harmonic-oscillator basis. There is an ongoing quest to improve on the spectroscopic quality of nuclear energy density functionals (EDFs) of the Skyrme type through extensions of its traditional form. One direction for such activities is the inclusion of terms of higher order in gradients in the EDF. We report on exploratory symmetry-breaking calculations performed for an extension of the Skyrme EDF that includes central terms with four gradients at next-to-next-to-leading order (N2LO) and for which the high-quality parametrization SN2LO1 has been constructed recently [P. Becker et al, Phys. Rev. C 96, 044330 (2017)]. Up to now, the investigation of such functionals with higher-order terms was limited to infinite matter and spherically symmetric configurations of singly- and doubly-magic nuclei. We address here nuclei and phenomena that require us to consider axial and non-axial deformation, both for reflection-symmetric and also reflection-asymmetric shapes, as well as the breaking of time-reversal invariance. Achieving these calculations demanded a number of formal developments. These all resulted from the formulation of the N2LO EDF requiring the introduction of new local densities with additional gradients that are not present in the EDF at NLO. Their choice is not unique, but can differ in the way the gradients are coupled. While designing a numerical implementation of N2LO EDFs in Cartesian 3d coordinate-space representation, we have developed a novel definition and a new unifying notation for normal and pair densities that contain gradients at arbitrary order. The resulting scheme resolves several issues with some of the choices that have been made for local densities in the past, in particular when breaking time-reversal symmetry. There has been much recent interest in nuclear fission, due in part to a new appreciation of its relevance to astrophysics, stability of superheavy elements, and fundamental theory of neutrino interactions. At the same time, there have been important developments on a conceptual and computational level for the theory. We probe the $N=82$ nuclear shell closure by mass measurements of neutron-rich cadmium isotopes with the ISOLTRAP spectrometer at ISOLDE-CERN. The new mass of $^{132}\mathrm{Cd}$ offers the first value of the $N=82$, two-neutron shell gap below $Z=50$ and confirms the phenomenon of mutually enhanced magicity at $^{132}\mathrm{Sn}$. Using the recently implemented phase-imaging ion-cyclotron-resonance method, the ordering of the low-lying isomers in $^{129}\mathrm{Cd}$ and their energies are determined. The new experimental findings are used to test large-scale shell-model, mean-field, and beyond-mean-field calculations, as well as the ab initio valence-space in-medium similarity renormalization group.

In-source resonance ionization spectroscopy of the neutron-rich actinium isotopes $^{225\ensuremath{-}229}\mathrm{Ac}$ has been performed at the ISAC facility in TRIUMF, probing a $^{2}D_{3/2}\ensuremath{\rightarrow}^{4}P_{5/2}^{\ensuremath{\circ}}$ atomic transition. New data on the magnetic dipole moments and changes in mean-square charge radii $\ensuremath{\delta}\ensuremath{\langle}{r}^{2}\ensuremath{\rangle}$ of $^{226,228,229}\mathrm{Ac}$ have been obtained. The comparison of the measured isotope shifts and magnetic dipole coupling constants $a(^{4}P_{5/2}^{\ensuremath{\circ}})$ of $^{225,227}\mathrm{Ac}$ with a high-resolution data set is used to identify systematic uncertainties on the deduced $\ensuremath{\delta}{\ensuremath{\langle}{r}^{2}\ensuremath{\rangle}}^{A,215}$ and magnetic dipole moment values. The charge radii odd-even staggering is evaluated for the odd-$N$ isotopes, showing that $^{226}\mathrm{Ac}$ has an inverted odd-even staggering that might be linked with a reflection-asymmetric shape. Comparison of the magnetic dipole moments of $^{225,227,229}\mathrm{Ac}$ with Nilsson-model estimates supports the assumption of octupole deformation in isotopes $^{225,227}\mathrm{Ac}$ and its gradual decrease toward isotope $^{229}\mathrm{Ac}$. The changes in mean-square charge radii are compared to self-consistent calculations employing multiple modern energy density functionals: SLy5s1, BSk31, and DD-MEB1. For SLy5s1 in particular, self-consistent time-reversal breaking calculations of odd-odd nuclei incorporating finite octupole deformation are reported for the first time. For these calculations, the overall best agreement is obtained when the octupole degree of freedom is taken into account.

Large-scale applications of energy density functional (EDF) methods depend on fast and reliable algorithms to solve the associated non-linear self-consistency problem. When dealing with large single-particle variational spaces, existing solvers can become very slow, and their performance dependent on manual fine-tuning of numerical parameters. In addition, convergence can sensitively depend on particularities of the EDF’s parametrisation under consideration. Using the widely-used Skyrme EDF as an example, we investigate the impact of the parametrisation of the EDF, both in terms of the operator structures present and the size of coupling constants, on the convergence of numerical solvers. We focus on two aspects of the self-consistency cycle, which are the diagonalisation of a fixed single-particle Hamiltonian on one hand and the evolution of the mean-field densities and potentials on the other. Throughout the article we use a coordinate-space representation, for which the behaviour of algorithms can be straightforwardly analysed. We propose two algorithmic improvements that are easily implementable in existing solvers, heavy-ball dynamics and potential preconditioning. We demonstrate that these methods can be made virtually parameter-free, requiring no manual fine-tuning to achieve near-optimal performance except for isolated cases. The combination of both methods decreases substantially the CPU time required to obtain converged results. The neutron-deficient mercury isotopes serve as a classical example of shape coexistence, whereby at low energy near-degenerate nuclear states characterized by different shapes appear. The electromagnetic structure of even-mass 182-188 Hg isotopes was studied using safe-energy Coulomb excitation of neutron-deficient mercury beams delivered by the REX-ISOLDE facility at CERN. The population of $ 0^{+}_{1,2}$01,2+, $ 2^{+}_{1,2}$21,2+and $ 4^{+}_{1}$41+states was observed in all nuclei under study. Reduced E2 matrix elements coupling populated yrast and non-yrast states were extracted, including their relative signs. These are a sensitive probe of shape coexistence and may be used to validate nuclear models. The experimental results are discussed in terms of mixing of two different configurations and are compared with three different model calculations: the Beyond Mean Field model, the Interacting Boson Model with configuration mixing and the General Bohr Hamiltonian. Partial agreement with experiment was observed, hinting to missing ingredients in the theoretical descriptions. Background: In the framework of nuclear energy density functional (EDF) methods, many nuclear phenomena are related to the deformation of intrinsic states. Their accurate modeling relies on the correct description of the change of nuclear binding energy with deformation. The two most important contributions to the deformation energy have their origin in shell effects that are correlated to the spectrum of single-particle states, and the deformability of nuclear matter, that can be characterized by a model-dependent surface energy coefficient asurf. Purpose: With the goal of improving the global performance of nuclear EDFs through the fine-tuning of their deformation properties, the purpose of this study is threefold. First, to analyze the impact of systematic variations of asurf on properties of nuclei; second, to identify observables that can be safely used to narrow down the range of appropriate values of asurf to be targeted in future parameter fits; third, to analyze the interdependence of asurf with other properties of a nuclear EDF. Methods: Results for a large variety of relevant observables of deformed nuclei obtained from self-consistent mean-field calculations with a set of purpose-built SLy5sX parametrizations of the Skyrme EDF are correlated with the value of asurf. Results: The performance of the SLy5sX parametrizations for characteristic energies of the fission barriers of Hg180, Ra226, and Pu240, excitation energies, electromagnetic moments and moments of inertia of superdeformed states in the A≈190 region, properties of shape coexisting states at normal deformation in the Pb, Kr, and Zr region, properties of octupole-deformed Ba144, even-even Th isotopes, and Zr110, separation energies along isotopic and isotonic chains are compared with available experimental data. Conclusions: The three main conclusions are that there is an evident preference for a comparatively low value of asurf, as expected from the performance of existing parametrizations; that the isospin dependence of the surface energy also needs further fine-tuning in order to describe trends across the chart of nuclei; and that a satisfying simultaneous description of fission barriers and superdeformed states requires a better description of the single-particle spectra., SCOPUS: ar.j, info:eu-repo/semantics/published

Neutron-deficient Hg177-185 isotopes were studied using in-source laser resonance-ionization spectroscopy at the CERN-ISOLDE radioactive ion-beam facility in an experiment combining different detection methods tailored to the studied isotopes. These include either α-decay tagging or multireflection time-of-flight gating for isotope identification. The endpoint of the odd-even nuclear shape staggering in mercury was observed directly by measuring for the first time the isotope shifts and hyperfine structures of Hg177-180. Changes in the mean-square charge radii for all mentioned isotopes, magnetic dipole, and electric quadrupole moments of the odd-A isotopes and arguments in favor of I=7/2 spin assignment for Hg177,179 were deduced. Experimental results are compared with density functional theory (DFT) and Monte Carlo shell model (MCSM) calculations. DFT calculations using Skyrme parametrizations predict a jump in the charge radius around the neutron N=104 midshell, with an odd-even staggering pattern related to the coexistence of nearly degenerate oblate and prolate minima. This near-degeneracy is highly sensitive to many aspects of the effective interaction, a fact that renders perfect agreement with experiments out of reach for current functionals. Despite this inherent difficulty, the SLy5s1 and a modified UNEDF1SO parametrization predict a qualitatively correct staggering that is off by two neutron numbers. MCSM calculations of states with the experimental spins and parities show good agreement for both electromagnetic moments and the observed charge radii. Thalassemia is among the most common genetic diseases worldwide. α-Thalassemia is usually caused by deletion of one or more of the duplicated HBA genes on chromosome 16. In contrast, most β-thalassemia results from point mutations that decrease or eliminate expression of the HBB gene on chromosome 11. Deletions within the HBB locus result in thalassemia or hereditary persistence of fetal Hb. Although routine diagnostic testing cannot distinguish thalassemia deletions from point mutations, deletional hereditary persistence of fetal Hb is notable for having an elevated HbF level with a normal mean corpuscular volume. A small number of deletions accounts for most α-thalassemias; in contrast, there are no predominant HBB deletions causing β-thalassemia. To facilitate the identification and characterization of deletions of the HBA and HBB globin loci, we performed array-based comparative genomic hybridization using a custom oligonucleotide microarray. We accurately mapped the breakpoints of known and previously uncharacterized HBB deletions defining previously uncharacterized deletion breakpoints by PCR amplification and sequencing. The array also successfully identified the common HBA deletions --(SEA) and --(FIL). In summary, comparative genomic hybridization can be used to characterize deletions of the HBA and HBB loci, allowing high-resolution characterization of novel deletions that are not readily detected by PCR-based methods.

Excited states in the proton-unbound nuclide $^{177}$Au were populated in the $^92}$Mo($^{88}$Sr, p2n) reaction and identified using the Jurogam-II and GREAT spectrometers in conjunction with the RITU gas-filled separator at the University of Jyvaskyla Accelerator Laboratory. A strongly coupled band and its decay path to the 11/2−α-decaying isomer have been identified using recoil-decay tagging. Comparisons with cranked Hartree-Fock-Bogoliubov (HFB) calculations based on Skyrme energy functionals suggest that the band has a prolate deformation and is based upon coupling the odd 1h11/2 proton hole to the excited 02+ configuration in the $^{178}$Hg core. Although these configurations might be expected to follow the parabolic trend of core Hg(02+) states as a function of neutron number, the electromagnetic decay paths from the strongly coupled band in $^{177}$Au are markedly different from those observed in the heavier isotopes above the midshell. This indicates that a significant change in the structure of the underlying A+1Hg core occurs below the neutron midshell.

The first measurement of the low-lying states of the neutron-rich 110 Zr and 112 Mo was performed via in-beam γ -ray spectroscopy after one proton removal on hydrogen at ∼ 200 MeV / nucleon . The 2 + 1 excitation energies were found at 185(11) keV in 110 Zr , and 235(7) keV in 112 Mo , while the R 42 = E ( 4 + 1 ) / E ( 2 + 1 ) ratios are 3.1(2), close to the rigid rotor value, and 2.7(1), respectively. These results are compared to modern energy density functional based configuration mixing models using Gogny and Skyrme effective interactions. We conclude that first levels of 110 Zr exhibit a rotational behavior, in agreement with previous observations of lighter zirconium isotopes as well as with the most advanced Monte Carlo shell model predictions. The data, therefore, do not support a harmonic oscillator shell stabilization scenario at Z = 40 and N = 70 . The present data also invalidate predictions for a tetrahedral ground state symmetry in 110 Zr .

To study the evolutionary dynamics of regulatory DNA, we mapped >1.3 million deoxyribonuclease I-hypersensitive sites (DHSs) in 45 mouse cell and tissue types, and systematically compared these with human DHS maps from orthologous compartments. We found that the mouse and human genomes have undergone extensive cis-regulatory rewiring that combines branch-specific evolutionary innovation and loss with widespread repurposing of conserved DHSs to alternative cell fates, and that this process is mediated by turnover of transcription factor (TF) recognition elements. Despite pervasive evolutionary remodeling of the location and content of individual cis-regulatory regions, within orthologous mouse and human cell types the global fraction of regulatory DNA bases encoding recognition sites for each TF has been strictly conserved. Our findings provide new insights into the evolutionary forces shaping mammalian regulatory DNA landscapes.

The β-globin locus control region (LCR) is necessary for high-level β-globin gene transcription and differentiation-dependent relocation of the β-globin locus from the nuclear periphery to the central nucleoplasm and to foci of hyperphosphorylated Pol II “transcription factories” (TFys). To determine the contribution of individual LCR DNaseI hypersensitive sites (HSs) to transcription and nuclear location, in the present study, we compared β-globin gene activity and location in erythroid cells derived from mice with deletions of individual HSs, deletions of 2 HSs, and deletion of the whole LCR and found all of the HSs had a similar spectrum of activities, albeit to different degrees. Each HS acts as an independent module to activate expression in an additive manner, and this is correlated with relocation away from the nuclear periphery. In contrast, HSs have redundant activities with respect to association with TFys and the probability that an allele is actively transcribed, as measured by primary RNA transcript FISH. The limiting effect on RNA levels occurs after β-globin genes associate with TFys, at which time HSs contribute to the amount of RNA arising from each burst of transcription by stimulating transcriptional elongation.

Regulatory factor binding to genomic DNA protects the underlying sequence from cleavage by DNase I, leaving nucleotide-resolution footprints. Using genomic DNase I footprinting across 41 diverse cell and tissue types, we detected 45 million transcription factor occupancy events within regulatory regions, representing differential binding to 8.4 million distinct short sequence elements. Here we show that this small genomic sequence compartment, roughly twice the size of the exome, encodes an expansive repertoire of conserved recognition sequences for DNA-binding proteins that nearly doubles the size of the human cis-regulatory lexicon. We find that genetic variants affecting allelic chromatin states are concentrated in footprints, and that these elements are preferentially sheltered from DNA methylation. High-resolution DNase I cleavage patterns mirror nucleotide-level evolutionary conservation and track the crystallographic topography of protein-DNA interfaces, indicating that transcription factor structure has been evolutionarily imprinted on the human genome sequence. We identify a stereotyped 50-base-pair footprint that precisely defines the site of transcript origination within thousands of human promoters. Finally, we describe a large collection of novel regulatory factor recognition motifs that are highly conserved in both sequence and function, and exhibit cell-selective occupancy patterns that closely parallel major regulators of development, differentiation and pluripotency.

Summary Background: Children with sickle cell disease frequently undergo surgical procedures that are associated with acute exacerbations of the disease. Current perioperative management practices are unclear. Objectives: We aimed at describing the current management. Methods: We conducted an electronic survey of North American members of the Society for Pediatric Anesthesia, in which we asked about their perioperative management of sickle cell disease. Results: The response rate to valid addresses was 25% (n = 510/2006). In four scenarios, (a patient with mild disease undergoing a minor procedure; a patient with mild disease undergoing a more invasive procedure; a patient with severe disease undergoing a minor procedure; and a patient with severe disease undergoing a more invasive procedure) 80%, 38%, 27%, and 16% of respondents, respectively, would rely on oral fluids to hydrate patients during the preoperative fast, while 13%, 34%, 44%, and 59%, respectively, would use intravenous fluid. For the same four scenarios, 64%, 28%, 33%, and 10%, respectively, would not transfuse patients in an attempt to prevent sickle cell exacerbations, while 17%, 49%, 36%, and 51%, respectively, would transfuse to a hemoglobin concentration of 10 g·dl−1. This contribution sketches recent efforts to explicitly include fluctuations in collective degrees of freedom into a universal energy density functional method for nuclear structure, their successes, and some remaining open questions.

Configuration mixing calculations performed in terms of the Skyrme/Gogny Energy Density Functional (EDF) rely on extending the Single-Reference energy functional into non-diagonal EDF kernels. The standard way to do so, based on an analogy with the pure Hamiltonian case and the use of the generalized Wick theorem, is responsible for the recently observed divergences and steps in Multi-Reference calculations. We summarize here the minimal solution to this problem recently proposed [Lacroix et al, arXiv:0809.2041] and applied with success to particle number restoration[Bender et al, arXiv:0809.2045]. Such a regularization method provides suitable corrections of pathologies for EDF depending on integer powers of the density. International audience; A summary is given of recent work that provides evidence that the functional form of of the nuclear energy density functional, the rearrangement of the self-consistent mean field when changing neutron and proton number, and explicit fluctuations in collective degrees of freedom should be considered simultaneously when analyzing the evolution of shell structure in terms of nuclear energy density functional methods.

Active gene promoters are associated with covalent histone modifications, such as hyperacetylation, which can modulate chromatin structure and stabilize binding of transcription factors that recognize these modifications. At the β-globin locus and several other loci, however, histone hyperacetylation extends beyond the promoter, over tens of kilobases; we term such patterns of histone modifications “hyperacetylated domains.” Little is known of either the mechanism by which these domains form or their function. Here, we show that domain formation within the murine β-globin locus occurs before either high-level gene expression or erythroid commitment. Analysis of β-globin alleles harboring deletions of promoters or the locus control region demonstrates that these sequences are not required for domain formation, suggesting the existence of additional regulatory sequences within the locus. Deletion of embryonic globin gene promoters, however, resulted in the formation of a hyperacetylated domain over these genes in definitive erythroid cells, where they are otherwise inactive. Finally, sequences within β-globin domains exhibit hyperacetylation in a context-dependent manner, and domains are maintained when transcriptional elongation is inhibited. These data narrow the range of possible mechanisms by which hyperacetylated domains form.

Chromosomal Mapping The conformation of the genome in the nucleus and contacts between both proximal and distal loci influence gene expression. In order to map genomic contacts, Lieberman-Aiden et al. (p. 289 , see the cover) developed a technique to allow the detection of all interactions between genomic loci in the eukaryotic nucleus followed by deep sequencing. This technology was used to map the organization of the human genome and to examine the spatial proximity of chromosomal loci at one megabase resolution. The map suggests that the genome is partitioned into two spatial compartments that are related to local chromatin state and whose remodeling correlates with changes in the chromatin state.

We present an analysis based on the generator coordinate method that allows one to disentangle the neutron and proton contributions to the properties of low-lying collective states in oxygen isotopes.

Background: Mean-field methods based on an energy density functional (EDF) are powerful tools used to describe many properties of nuclei in the entirety of the nuclear chart. The accuracy required on energies for nuclear physics and astrophysics applications is of the order of 500 keV and much effort is undertaken to build EDFs that meet this requirement. Purpose: The mean-field calculations have to be accurate enough in order to preserve the accuracy of the EDF. We study this numerical accuracy in detail for a specific numerical choice of representation for the mean-field equations that can accommodate any kind of symmetry breaking. Method: The method that we use is a particular implementation of 3-dimensional mesh calculations. Its numerical accuracy is governed by three main factors: the size of the box in which the nucleus is confined, the way numerical derivatives are calculated and the distance between the points on the mesh. Results: We have examined the dependence of the results on these three factors for spherical doubly-magic nuclei, neutron-rich $^{34}$Ne, the fission barrier of $^{240}$Pu and isotopic chains around Z = 50. Conclusions: Mesh calculations offer the user extensive control over the numerical accuracy of the solution scheme. Background: Shape coexistence in heavy nuclei poses a strong challenge to state-of-the-art nuclear models, where several competing shape minima are found close to the ground state. A classic region for investigating this phenomenon is in the region around Z=82 and the neutron midshell at N=104. Purpose: Evidence for shape coexistence has been inferred from α-decay measurements, laser spectroscopy, and in-beam measurements. While the latter allow the pattern of excited states and rotational band structures to be mapped out, a detailed understanding of shape coexistence can only come from measurements of electromagnetic matrix elements. Method: Secondary, radioactive ion beams of Rn202 and Rn204 were studied by means of low-energy Coulomb excitation at the REX-ISOLDE in CERN. Results: The electric-quadrupole (E2) matrix element connecting the ground state and first excited 21+ state was extracted for both Rn202 and Rn204, corresponding to B(E2;21+→01+)=29-8+8 and 43-12+17 W.u. respectively. Additionally, E2 matrix elements connecting the 21+ state with the 41+ and 22+ states were determined in Rn202. No excited 0+ states were observed in the current data set, possibly owing to a limited population of second-order processes at the currently available beam energies. Conclusions: The results are discussed in terms of collectivity and the deformation of both nuclei studied is deduced to be weak, as expected from the low-lying level-energy schemes. Electron scattering provides a powerful tool to determine charge distributions and transition densities of nuclei. This tool will soon be available for short-lived neutron-rich nuclei. [Purpose] Beyond mean-field methods have been successfully applied to the study of excitation spectra of nuclei in the whole nuclear chart. These methods permit to determine energies and transition probabilities starting from an effective in-medium nucleon-nucleon interaction but without other phenomenological ingredients. Such a method has recently been extended to calculate the charge density of nuclei deformed at the mean-field level of approximation [J. M. Yao et al., Phys. Rev. C86, 014310 (2012)]. The aim of this work is to further extend the method to the determination of transition densities between low-lying excited states. [Method] The starting point of our method is a set of Hartree-Fock-Bogoliubov wave functions generated with a constraint on the axial quadrupole moment and using a Skyrme energy density functional. Correlations beyond the mean field are introduced by projecting mean-field wave functions on angular-momentum and particle number and by mixing the symmetry restored wave functions.[Results] We give in this paper detailed formulae derived for the calculation of densities and form factors. These formulae are rather easy to obtain when both initial and final states are $0^+$ states but are far from being trivial when one of the states has a finite $J$-value. Illustrative applications to $^{24}$Mg and to the even-mass $^{58-68}$Ni have permitted to analyse the main features of our method, in particular the effect of deformation on densities and form factors. We describe a new version of the EV8 code that solves the nuclear Skyrme-Hartree-Fock+BCS problem using a 3-dimensional cartesian mesh. Several new features have been implemented with respect to the earlier version published in 2005. In particular, the numerical accuracy has been improved for a given mesh size by (i) implementing a new solver to determine the Coulomb potential for protons (ii) implementing a more precise method to calculate the derivatives on a mesh that had already been implemented earlier in our beyond-mean-field codes. The code has been made very flexible to enable the use of a large variety of Skyrme energy density functionals that have been introduced in the last years. Finally, the treatment of the constraints that can be introduced in the mean-field equations has been improved. The code Ev8 is today the tool of choice to study the variation of the energy of a nucleus from its ground state to very elongated or triaxial deformations with a well-controlled accuracy., Comment: 24 pages, 3 figures

Starting from self-consistent mean-field models, we discuss how to include correlations from fluctuations in collective degrees of freedom through symmetry restoration and configuration mixing, which give access to ground-state correlations and collective excitations. As an example for the method, we discuss the spectroscopy of neutron-deficient Pb isotopes.

From prompt γ-γ-γ coincidence studies with a 252Cf source, the yrast levels were identified from 2+ to 16+ and 14+ in neutron-rich 162,164Gd, respectively. Transition energies between the same spin states are higher and moments of inertia lower at every level in N = 100 164Gd than in N = 98 162Gd. These observations are in contrast to the continuous decrease in the 2+ energy to a minimum at neutron midshell (N = 104) in Er, Yb, and Hf nuclei.

In this talk, we present a method which allows the introduction of correlations beyond a Skyrme Hartree-Fock calculation by symmetry restoration and configuration mixing on the axial quadrupole moment. A first application to 240 Pu is discussed, to show the potential of the method. As an example of the shape coexistence phenomenon in Pb isotopes, results for collective spectra and transition probabilities are then presented for 188 Pb .

To investigate the molecular basis of β-globingene activation, we analyzed factor recruitment and histone modification at the adult β-globingene in wild-type (WT)/locus control region knockout (ΔLCR) heterozygous mice and in murine erythroleukemia (MEL) cells. Although histone acetylation and methylation (Lys 4) are high before and after MEL differentiation, recruitment of the erythroid-specific activator NF-E2 to the promoter and preinitiation complex (PIC) assembly occur only after differentiation. We reported previously that targeted deletion of the LCR reduces β-globingene expression to 1%–4% of WT without affecting promoter histone acetylation. Here, we report that NF-E2 is recruited equally efficiently to the adult β-globinpromoters of the ΔLCR and WT alleles. Moreover, the LCR deletion reduces PIC assembly only twofold, but has a dramatic effect on Ser 5 phosphorylation of RNA polymerase II and transcriptional elongation. Our results suggest at least three distinct stages in β-globingene activation: (1) an LCR-independent chromatin opening stage prior to NF-E2 recruitment to the promoter and PIC assembly; (2) an intermediate stage in which NF-E2 binding (LCR-independent) and PIC assembly (partially LCR-dependent) occur; and (3) an LCR-dependent fully active stage characterized by efficient pol II elongation. Thus, in its native location the LCR functions primarily downstream of activator recruitment and PIC assembly.

The authors review the present status of self-consistent mean-field (SCMF) models for describing nuclear structure and low-energy dynamics. These models are presented as effective energy-density functionals. The three most widely used variants of SCMF's based on a Skyrme energy functional, a Gogny force, and a relativistic mean-field Lagrangian are considered side by side. The crucial role of the treatment of pairing correlations is pointed out in each case. The authors discuss other related nuclear structure models and present several extensions beyond the mean-field model which are currently used. Phenomenological adjustment of the model parameters is discussed in detail. The performance quality of the SCMF model is demonstrated for a broad range of typical applications.

Self-consistent microscopic mean-field models are powerful tools for the description of nuclear structure phenomena in the region of known elements, where they have reached a good quality. Among them, the Skyrme—Hartree—Fock (SHF) method and the Relativistic Mean-Field (RMF) model have been extensively applied to a variety of problems. When it comes to extrapolations to the region of superheavy elements, though there is agreement concerning the global trends, these models exhibit significant differences in their predictions concerning fission barrier heights and structures.

Recent mass measurements show a substantial weakening of the binding-energy difference δ2p(Z, N) = E(Z - 2, N) - 2E(Z, N) + E(Z + 2, N) in the neutron-deficient Pb isotopes. As δ2p is often attributed to the size of the proton magic gap, it might be speculated that reduction in δ2p is related to a weakening of the spherical Z = 82 shell. We demonstrate that the observed trend is described quantitatively by self-consistent mean-field models in terms of deformed ground states of Hg and Po isotopes.

The theory of the superheavy elements is reviewed with the main focus on nuclear structure aspects. The structure of the odd- N superheavy elements is investigated using a variety of self-consistent approaches. Microscopic shell corrections, extracted from Skyrme–Hartree–Fock and relativistic mean-field calculations, elucidate the question of the centre-of-shell-stability in the superheavy region. Finally, the existence of exotic configurations, having gross non-uniformities of nucleonic density, expected to occur in nuclei with very large atomic numbers, is addressed.

Background The brain, spinal cord, and neural retina comprise the central nervous system (CNS) of vertebrates. Understanding the regulatory mechanisms that underlie the enormous cell-type diversity of the CNS is a significant challenge. Whole-genome mapping of DNase I-hypersensitive sites (DHSs) has been used to identify cis-regulatory elements in many tissues. We have applied this approach to the mouse CNS, including developing and mature neural retina, whole brain, and two well-characterized brain regions, the cerebellum and the cerebral cortex. Results For the various regions and developmental stages of the CNS that we analyzed, there were approximately the same number of DHSs; however, there were many DHSs unique to each CNS region and developmental stage. Many of the DHSs are likely to mark enhancers that are specific to the specific CNS region and developmental stage. We validated the DNase I mapping approach for identification of CNS enhancers using the existing VISTA Browser database and with in vivo and in vitro electroporation of the retina. Analysis of transcription factor consensus sites within the DHSs shows distinct region-specific profiles of transcriptional regulators particular to each region. Clustering developmentally dynamic DHSs in the retina revealed enrichment of developmental stage-specific transcriptional regulators. Additionally, we found reporter gene activity in the retina driven from several previously uncharacterized regulatory elements surrounding the neurodevelopmental gene Otx2. Identification of DHSs shared between mouse and human showed region-specific differences in the evolution of cis-regulatory elements. Conclusions Overall, our results demonstrate the potential of genome-wide DNase I mapping to cis-regulatory questions regarding the regional diversity within the CNS. These data represent an extensive catalogue of potential cis-regulatory elements within the CNS that display region and temporal specificity, as well as a set of DHSs common to CNS tissues. Further examination of evolutionary conservation of DHSs between CNS regions and different species may reveal important cis-regulatory elements in the evolution of the mammalian CNS. Beyond mean-field methods are very successful tools for the description of large-amplitude collective motion for even-even atomic nuclei. The state-of-the-art framework of these methods consists in a Generator Coordinate Method based on angular-momentum and particle-number projected triaxially deformed Hatree-Fock-Bogoliubov (HFB) states. The extension of this scheme to odd-mass nuclei is a long-standing challenge. We present for the first time such an extension, where the Generator Coordinate space is built from self-consistently blocked one-quasiparticle HFB states. One of the key points for this success is that the same Skyrme interaction is used for the mean-field and the pairing channels, thus avoiding problems related to the violation of the Pauli principle. An application to 25Mg illustrates the power of our method, as agreement with experiment is obtained for the spectrum, electromagnetic moments, and transition strengths, for both positive and negative parity states and without the necessity for effective charges or effective moments. Locus control regions (LCRs) are defined by their ability to confer high-level tissue-specific expression to linked genes in transgenic assays. Previously, we reported that, at its native site, the murine β-globin LCR is required for high-level β-globin gene expression, but is not required to initiate an open chromatin conformation of the locus. To further investigate the mechanism of LCR-mediated transcriptional enhancement, we have analyzed allele-specific β-globin expression and the pattern of histone acetylation in the presence and absence of the LCR. In single cells from mice heterozygous for a deletion of the LCR, β-globin expression from the LCR-deleted allele is consistently low (≈1–4% of wild type). Thus, the endogenous LCR enhances globin gene expression by increasing the rate of transcription from each linked allele rather than by increasing the probability of establishing transcription per se . Furthermore, in erythroid cells from mice homozygous for the highly expressing wild-type β-globin locus, hyperacetylation of histones H3 and H4 is localized to the LCR and active genes. In mice homozygous for the LCR deletion reduced histone hyperacetylation is observed in LCR proximal sequences; however, deletion of the LCR has no effect on the localized hyperacetylation of the genes. Together, our results suggest that, in its native genomic context, the LCR follows the rate model of enhancer function, and that the developmentally specific hyperacetylation of the globin genes is independent of both the rate of transcription and the presence of the LCR.

Quantum stabilization of superheavy elements is quantified in terms of the shell-correction energy. We compute the shell correction using self-consistent nuclear models: the non-relativistic Skyrme-Hartree-Fock approach and the relativistic mean-field model, for a number of parametrizations. All the forces applied predict a broad valley of shell stabilization around Z=120 and N=172-184. We also predict two broad regions of shell stabilization in hyperheavy elements with N approx 258 and N approx 308. Due to the large single-particle level density, shell corrections in the superheavy elements differ markedly from those in lighter nuclei. With increasing proton and neutron numbers, the regions of nuclei stabilized by shell effects become poorly localized in particle number, and the familiar pattern of shells separated by magic gaps is basically gone., Comment: 6 pages REVTEX, 4 eps figures, submitted to Phys. We study the influence of the scheme for the correction for spurious center–of–mass motion on the fit of effective interactions for self–consistent nuclear mean–field calculations. We find that interactions with very simple center–of–mass correction have significantly larger surface coefficients than interactions for which the center–of–mass correction was calculated for the actual many–body state during the fit. The reason for that is that the effective interaction has to counteract the wrong trends with nucleon number of all simplified schemes for center–of–mass correction which puts a wrong trend with mass number into the effective interaction itself. The effect becomes clearly visible when looking at the deformation energy of largely deformed systems, e.g. superdeformed states or fission barriers of heavy nuclei.

The mouse beta-globin gene cluster is regulated, at least in part, by a locus control region (LCR) composed of several developmentally stable DNase I hypersensitive sites located upstream of the genes. In this report, we examine the level of expression of the beta(min) and beta(maj) genes in adult mice in which HS2, HS3, or HS5,6 has been either deleted or replaced by a selectable marker via homologous recombination in ES cells. Primer extension analysis of RNA extracted from circulating reticulocytes and HPLC analysis of globin chains from peripheral red blood cells revealed that all mutations that reduce the overall output of the locus preferentially decrease beta(min) expression over beta(maj). The implications of these findings for the mechanism by which the LCR controls expression of the beta(maj) and beta(min) promoters are discussed.

We present a brief overview of the interplay between exotic nuclei and the development of nuclear mean field models. This is exemplified with four test cases addressing the topics of shape coexistence, isotope shifts, long isotopic chains, and superheavy elements.
