1. A useful correspondence between fluid convection and ecosystem operation

Abstract

Both ecological systems and convective fluid systems are examples of open systems which operate far-from-equilibrium. This article demonstrates that there is a correspondence between a resource-consumer chemostat ecosystem and the Rayleigh-Benard (RB) convective fluid system. The Lorenz dynamics of the RB system can be translated into an ecosystem dynamics. Not only is there a correspondence between the dynamical equations, also the physical interpretations show interesting analogies. By using this fluid-ecosystem analogy, we are able to derive the correct value of the size of convection rolls by competitive fitness arguments borrowed from ecology. We finally conjecture that the Lorenz dynamics can be extended to describe more complex convection patterns that resemble ecological predation., Comment: 22 pages, 6 figures

Abstract

Research in global change ecology relies heavily on global climatic grids derived from estimates of air temperature in open areas at around 2 m above the ground. These climatic grids do not reflect conditions below vegetation canopies and near the ground surface, where critical ecosystem functions occur and most terrestrial species reside. Here, we provide global maps of soil temperature and bioclimatic variables at a 1-km² resolution for 0‐5 and 5‐15 cm soil depth. These maps were created by calculating the difference (i.e. offset) between in situ soil temperature measurements, based on time series from over 1200 1‐km² pixels (summarized from 8519 unique temperature sensors) across all the world’s major terrestrial biomes, and coarse-grained air temperature estimates from ERA5-Land (an atmospheric reanalysis by the European Centre for Medium-Range Weather Forecasts). We show that mean annual soil temperature differs markedly from the corresponding gridded air temperature, by up to 10° degrees C (mean = 3.0 +/‐ 2.1° degrees C), with substantial variation across biomes and seasons. Over the year, soils in cold and/or dry biomes are substantially warmer (+3.6 +/‐2.3° degrees C) than gridded air temperature, whereas soils in warm and humid environments are on average slightly cooler (‐0.7 +/‐ 2.3° degrees C). The observed substantial and biome-specific offsets emphasize that the projected impacts of climate and climate change on near-surface biodiversity and ecosystem functioning are inaccurately assessed when air rather than soil temperature is used, especially in cold environments. The global soil-related bioclimatic variables provided here are an important step forward for any application in ecology and related disciplines. Abstract

Recently, a novel process of microbially mediated sulfide oxidation has been discovered [1]. In this process, named electrogenic sulfur oxidation (e-SOx), long filamentous cable bacteria couple the reduction of oxygen near the sediment-water interface to the oxidation of free sulfide and iron sulfides in deeper sediment layers via electrical currents that run over centimetre-wide distances [1,2]. This spatial decoupling of redox reactions generates a distinct pH profile with an alkaline peak just below the sediment water interface and an acidic pH minimum in the deeper sediment layers. These strong alkalinity gradients have been shown to significantly influence the elemental cycling of iron, manganese and carbonate minerals in the upper ~5 cm of the seafloor through the acidic dissolution of pH-sensitive minerals such as iron sulfides and carbonates [3,4]. Metal oxides and sulfide minerals are primary drivers for trace metals cycling [3,5] and thus, e-SOx will likely affect trace metal cycling. Yet, the impact of e-SOx on trace metal cycling is still largely unknown Here we present results from in situ sampling (November 2014), and laboratory sediment incubations from the Belgian Coastal Zone (BCZ, Station 130). By combining the results of the microsensor profiling, pore water analysis and sequential solid phase extractions for trace metals and inorganic sulfur, it is shown that e-SOx is the primary driver of the biogeochemical cycles of cobalt and arsenic in the BCZ. Trace metal cycling is driven by the dissolution of sulfide minerals at depth and the reprecipitation of iron and manganese oxides near the sediment-water interface.

Abstract

Nitrogen incorporation into total particulate suspended matter, hydrolysable amino acids and bacterial biomarker d-Alanine was assessed seasonally in the coastal North Sea using 15N-labeled ammonium, nitrate, nitrite and 15N- and 13C-labeled urea, glycine, leucine, phenylalanine, and two complex pools of dissolved organic matter (DOM) derived from algal and bacterial cultures (A-DOM, B-DOM). We investigated: 1) uptake rates for the various substrates and their contribution to total N uptake; 2) microbial preferences for the different N sources; 3) the coupling of C and N uptake from organic substrates; 4) the contribution of bacteria to the total microbial uptake of these substrates, and 5) the role of a complex pool of organic matter for plankton nutrition. Seasonality in the preferences for N substrates was observed, with A-DOM and B-DOM being preferred in autumn and winter whereas NH4+ was preferentially taken up in spring and summer. C and N uptake was coupled for all the organic substrates, except urea that was mainly used as a nitrogen source in summer and spring. Bacterial contribution to the uptake of A-DOM and B-DOM was, on an annual average, the lowest among the N-substrates. This suggests an important role for phytoplankton in the incorporation of complex organic matter and the importance of DOM for phytoplankton nutrition.

Abstract

Recently, a novel electrogenic type of sulphur oxidation was documented in marine sediments, whereby filamentous cable bacteria (Desulfobulbaceae) are mediating electron transport over cm-scale distances. These cable bacteria are capable of developing an extensive network within days, implying a highly efficient carbon acquisition strategy. Presently, the carbon metabolism of cable bacteria is unknown, and hence we adopted a multidisciplinary approach to study the carbon substrate utilization of both cable bacteria and associated microbial community in sediment incubations. Fluorescence in situ hybridization showed rapid downward growth of cable bacteria, concomitant with high rates of electrogenic sulphur oxidation, as quantified by microelectrode profiling. We studied heterotrophy and autotrophy by following 13C-propionate and -bicarbonate incorporation into bacterial fatty acids. This biomarker analysis showed that propionate uptake was limited to fatty acid signatures typical for the genus Desulfobulbus. The nanoscale secondary ion mass spectrometry analysis confirmed heterotrophic rather than autotrophic growth of cable bacteria. Still, high bicarbonate uptake was observed in concert with the development of cable bacteria. Clone libraries of 16S complementary DNA showed numerous sequences associated to chemoautotrophic sulphur-oxidizing Epsilon- and Gammaproteobacteria, whereas 13C-bicarbonate biomarker labelling suggested that these sulphur-oxidizing bacteria were active far below the oxygen penetration. A targeted manipulation experiment demonstrated that chemoautotrophic carbon fixation was tightly linked to the heterotrophic activity of the cable bacteria down to cm depth. Overall, the results suggest that electrogenic sulphur oxidation is performed by a microbial consortium, consisting of chemoorganotrophic cable bacteria and chemolithoautotrophic Epsilon- and Gammaproteobacteria. The metabolic linkage between these two groups is presently unknown and needs further study.

Abstract

Cable bacteria have recently been identified in various sedimentary marine settings worldwide. These filamentous microbes mediate electrogenic sulphur oxidation (e-SOx) over centimetre-scale distances, leading to a distinct separation of oxygen- and sulphide-bearing sediment zones. Here we present results of a year-long monthly assessment of the impact of cable bacteria on sedimentary Fe and Mn dynamics at three sites located along a water depth gradient in a seasonally-hypoxic coastal marine lake (Grevelingen, The Netherlands). Fluorescence In Situ Hybridisation (FISH) shows the presence of cable bacteria at two sites in spring. Micro-sensor profiling (O2, pH, H2S) and pore water profiles of dissolved Mn, Fe2+, Ca2+ and SO42− reveal the geochemical signature of e-SOx at these sites, i.e. the development of a broad suboxic zone, characterised by a low pH and acidic dissolution of Ca/Mn carbonates and Fe sulphides. Cable bacteria activity, as reflected by dissolution of FeS in spring, was highest at the deepest and most hypoxic site. In spring, dissolved Mn and Fe2+ released at depth due to e-SOx diffused upwards and was sequestered as Mn- and Fe-(oxyhydr)oxides near the sediment surface, with Mn oxides acting as an oxidant for part of the upward diffusing Fe2+. Strikingly, the thickness of the Fe-(oxyhydr)oxide-bearing surface layer of the sediment was greatest at the most hypoxic site, emphasising the key role of cable bacteria in creating oxidised surface sediments. X-ray absorption fine structure analyses confirm the seasonality in Fe-(oxyhydr)oxide formation and reveal that the sediment Mn oxides were of biogenic (birnessite) and abiotic (hausmannite) origin. Upon the onset of hypoxia in early summer, the sediment Fe-(oxyhydr)oxides were mostly converted to Fe-sulphides but the Mn oxides dissolved and the Mn was lost to the overlying water. Cable bacteria are long, filamentoussulphur-oxidizing bacteria that induce long-distanceelectron transport in aquatic sediments. They turnthe seafloor into an electro-active environment, characterizedby currents and electrical fields, and whenpresent, they exert a strong impact on the geochemicalcycling in the seafloor. However, cable bacteriahave only recently been discovered, and so their geographicaldistribution and habitat distribution remainlargely unknown. Here we report field evidence thatcable bacteria are present and active in mangrovesediments. Combining microsensor profiling andfluorescence in situ hybridization, we recorded highfilament densities (77 m cm-2) and the signature ofelectrogenic sulphur oxidation in sediments of greymangroves near Melbourne, Australia. Abstract

Phosphorus is an essential nutrient for life. The release ofphosphorus from sediments is critical in sustaining phytoplankton growthin many aquatic systems and is pivotal to eutrophication and thedevelopment of bottom water hypoxia. Conventionally, sedimentphosphorus release is thought to be controlled by changes in iron oxidereduction driven by variations in external environmental factors, such asorganic matter input and bottom water oxygen. Here, we show thatinternal shifts in microbial communities, and specifically the populationdynamics of cable bacteria, can also induce strong seasonality insedimentary iron-phosphorus dynamics. Field observations in a seasonallyhypoxic coastal basin demonstrate that the long-range electrogenicmetabolism of cable bacteria leads to a dissolution of iron sulfides inwinter and spring. Subsequent oxidation of the mobilized ferrous iron withmanganese oxides results in a large stock of iron-oxide-bound phosphorusbelow the oxic zone. In summer, when bottom water hypoxia develops and cable bacteria are undetectable, the phosphorusassociated with these iron oxides is released, strongly increasing phosphorus availability in the water column. Future researchshould elucidate whether formation of iron-oxide-bound phosphorus driven by cable bacteria, as observed in this study,contributes to the seasonality in iron-phosphorus cycling in aquatic sediments worldwide.

Abstract

Silica is an essential element for marine life and plays a key role in the biogeochemistry of the ocean. Glacial activity stimulates rock weathering, generating dissolved silica that is exported to coastal areas along with meltwater. The magnitude of the dissolved silica export from large glacial areas such as the Greenland Ice Sheet is presently poorly quantified and not accounted for in global budgets. Here we present data from two fjord systems adjacent to the Greenland Ice Sheet which reveal a large export of dissolved silica by glacial meltwater relative to other macronutrients. Upscaled to the entire Greenland Ice Sheet, the export of dissolved silica equals 22 ± 10 Gmol Si yr−1. When the silicate-rich meltwater mixes with upwelled deep water, either inside or outside Greenland's fjords, primary production takes place at increased silicate to nitrate ratios. This likely stimulates the growth of diatoms relative to other phytoplankton groups.

Abstract

Seasonal oxygen depletion (hypoxia) in coastal bottom waters can lead to the release and persistence of free sulfide (euxinia), which is highly detrimental to marine life. Although coastal hypoxia is relatively common, reports of euxinia are less frequent, which suggests that certain environmental controls can delay the onset of euxinia. However, these controls and their prevalence are poorly understood. Here we present field observations from a seasonally hypoxic marine basin (Grevelingen, The Netherlands), which suggest that the activity of cable bacteria, a recently discovered group of sulfur-oxidizing microorganisms inducing long-distance electron transport, can delay the onset of euxinia in coastal waters. Our results reveal a remarkable seasonal succession of sulfur cycling pathways, which was observed over multiple years. Cable bacteria dominate the sediment geochemistry in winter, whereas, after the summer hypoxia, Beggiatoaceae mats colonize the sediment. The specific electrogenic metabolism of cable bacteria generates a large buffer of sedimentary iron oxides before the onset of summer hypoxia, which captures free sulfide in the surface sediment, thus likely preventing the development of bottom water euxinia. As cable bacteria are present in many seasonally hypoxic systems, this euxinia-preventing firewall mechanism could be widely active, and may explain why euxinia is relatively infrequently observed in the coastal ocean.

Abstract

The quantification of benthic fluxes with the aquatic eddy correlation (EC) technique is based on simultaneous measurement of the current velocity and a targeted bottom water parameter (e. g., O-2, temperature). High-frequency measurements (64Hz) are performed at a single point above the seafloor using an acoustic Doppler velocimeter (ADV) and a fast-responding sensor. The advantages of aquatic EC technique are that 1) it is noninvasive, 2) it integrates fluxes over a large area, and 3) it accounts for in situ hydrodynamics. The aquatic EC has gained acceptance as a powerful technique; however, an accurate assessment of the errors introduced by the spatial alignment of velocity and water constituent measurements and by their different response times is still needed. Here, this paper discusses uncertainties and biases in the data treatment based on oxygen EC flux measurements in a large-scale flume facility with well-constrained hydrodynamics. These observations are used to review data processing procedures and to recommend improved deployment methods, thus improving the precision, reliability, and confidence of EC measurements. Specifically, this study demonstrates that 1) the alignment of the time series based on maximum cross correlation improved the precision of EC flux estimations; 2) an oxygen sensor with a response time of <0.4 s facilitates accurate EC fluxes estimates in turbulence regimes corresponding to horizontal velocities <11 cm s(-1); and 3) the smallest possible distance (<1 cm) between the oxygen sensor and the ADV's sampling volume is important for accurate EC flux estimates, especially when the flow direction is perpendicular to the sensor's orientation.

37. Quantification of denitrification in permeable sediments: insights from a two-dimensional simulation analysis and experimental data

Abstract

Using a two-dimensional simulation analysis, we investigated the effects of sediment flushing on denitrification and the implications for two methods commonly used to measure denitrification in intact sediment cores: The N2:Ar-ratio method and isotope pairing technique (IPT). Our simulations of experimental chamber incubations showed that advective flushing of the sediment can significantly increase sediment denitrification driven by NO3 - from the water column (up to a factor of 5), but that nitrification and coupled nitrification-denitrification is reduced under conditions of sediment flushing (up to a factor of 6). N2 fluxes across SWI may differ significantly from actual rates of denitrification for periods lasting from 1 up to more than 5 d after changes in parameters such as sediment flushing rate and water column NO3 - concentrations. Simulations of the isotope pairing technique, showed that the rate of labeled N2 production, after the addition of 15NO3 - may take up to ~24 h to reach steady state, depending on NO3 - concentrations in the water column and sediment flushing rate. Measurements of denitrification in sand using IPT confirmed that short term incubations (11 h) underestimated the actual denitrification. Furthermore, model simulations were able to give a good estimate of measured N2 fluxes across SWI at different flushing rates under non-steady state conditions, confirming the ability of the model to realistically simulate experimental situations.

The review by Rickard and Morse (this volume) adequately summarizes our current understanding with respect to acid-volatile sulfides (AVS). At the same time, this review addresses some of the misunderstandings with regard to measurements and dynamics of this important sedimentary sulfur pool. In this invited commentary, we identify some aspects that deserve more attention in our point of view, in particular with regard to the modeling of iron-sulfur interactions in sediments.

Abstract

We estimated annual fluxes of suspended matter and different carbon (C) pools at three sitesalong the lower Tana River (Kenya), based on monthly sampling between January 2009 and December2011. Concentrations of total suspended matter (TSM), particulate organic carbon (POC), dissolved organiccarbon (DOC), and dissolved inorganic carbon (DIC) were monitored, as was the stable isotope compositionof the carbon pools. Both TSM and POC concentrations showed strong seasonality, varying over severalorders of magnitude, while DOC and DIC concentrations showed no seasonal variations. A strong shift in theorigin of POC was observed, which was dominated by C3-derived C during dry conditions (low d13CPOCbetween ?28‰and ?25‰), but had significant C4 contributions during high-flow events (d13CPOC up to?19.5‰). Between Garissa and the most downstream sampling point, a clear decrease in suspended matterand organic C fluxes was observed, being most pronounced during high-discharge conditions: on anannual basis, fluxes of TSM, POC, and DIC decreased by 34% to 65% for the 3 year study period. Our resultssuggest that floodplains along the lower Tana River could play an important role in regulating the transportof suspended matter and organic C. A comparison of current flux estimates with data collected prior tothe construction of several hydropower dams reveals that the sediment loading is reduced during lowdischarge conditions.
