La maduració dels fruits es un procés essencial de les plantes cultivades, permetent la dispersió de les llavors. A més, té una importància econòmica deguda als seus efectes en la vida útil dels fruits i el malbaratament d'aliments. Existeixen dos tipus de maduració: la climatèrica, amb un pic d'etilè produït durant la maduració, acoplat a un augment a la respiració cel·lular; i la no climatèrica, sense la producció d'aquest pic d'etilè ni augment a la respiració. El tomàquet és l'organisme model per estudiar la maduració climatèrica, mentre que la maduixa ho és pels estudis de la maduració no climatèrica. El meló (Cucumis melo L.), a més de ser un cultiu important econòmicament, posseeix varietats climatèriques i no climatèriques dins la mateixa espècie, fent-lo un candidat perfecte pels estudis genètics i genòmics sobre la maduració dels fruits. Per estudiar aquest procés, hem desenvolupat dues poblacions recíproques de línies d'introgressió (ILs), amb una elevada cobertura del genoma y segregant per a trets relacionats amb la maduració, utilitzant com a pares la varietat climatèrica 'Védrantais' (Ved) i la no climatèrica 'Piel de Sapo' (PS). Amb ambdues poblacions hem validat ETHQV8.1, un QTL descrit anteriorment que altera la maduració, a més d'altres QTLs que afecten la maduració i al morfologia dels fruits. Utilitzant la població d'ILs amb fons genètic Ved, hem dut a terme un mapeig fi d'ETHQV8.1 fins a una regió de 3.6 Kbp que conté un únic gen anotat, 'ethylene responsive transcription factor 024' (CmERF024). Analitzant la seva expressió a les poblacions d'ILs i emprant la tècnica CRISPR/Cas9 d'edició gènica (desenvolupada recentment a meló), hem identificat CmERF024 com a gen causal d'ETHQV8.1. Quan CmERF024 s'expressa, produeix una resposta climatèrica, i quan s'expressa poc o no s'expressa, el climateri es més suau, afectant, aparentment, l'accessibilitat i l'estructura de la cromatina mitjançant el control transcripcional d'histones. Per aprofundir en el rol d'ETHQV8.1, hem piramidat aquest QTL amb altres identificats com a reguladors de la maduració en fons genètic Ved (MAK10.1) i PS (ETHQB3.5 i ETHQV6.3). La interacció epistàtica d'aquests QTLs controla la maduració al meló, cobrint un ampli espectre de comportaments en ambdós fons. Els resultats obtinguts suggereixen que un petit nombre de QTLs es suficient per regular caràcters quantitatius, essent una eina potent per a la millora del meló. Finalment, hem volgut explorar les relacions entre la producció d'etilè, la respiració cel·lular i el metabolisme primari obtenint el perfil metabòlic de Ved, PS i les ILs cobrint ETHQV8.1. Els resultats posen de manifest que ETHQV8.1 és capaç d'alterar el metabolisme primari i la respiració, a més del perfil de producció d'etilè, suggerint una relació entre aquests processos. A més, alguns metabòlits semblen especialment rellevants pel procés de maduració, com el citrat; i altres poden ser objectius interessants per a programes de millora, com el GABA. En resum, aquesta tesi doctoral ha estat focalitzada en l'estudi d'ETHQV8.1, un QTL relacionat amb la maduració climatèrica del meló. Combinant la millora assistida per marcadors amb noves eines de millora, hem identificat CmERF024 com a gen causal d'ETHQV8.1, capaç de retardar significativament la maduració i potencialment allargant la vida útil del meló. També hem analitzat el seu paper en el metabolisme i les seves interaccions amb altres QTLs, proporcionant nous coneixements i eines aplicables a la millora genètica del meló. La maduración del fruto es un proceso esencial en las plantas de cultivo, ya que permite la dispersión de las semillas. Además tiene importancia económica debido a sus efectos en la vida útil de los frutos y el desperdicio de comida. Hay dos tipos de maduración: climatérica, que produce un pico de producción de etileno durante la maduración acoplado a un aumento en la respiración celular; y no climatérica, que no produce ese pico de etileno ni el aumento en la respiración durante el proceso. El tomate es el organismo modelo en estudios de maduración climatérica, mientras la fresa es el modelo para frutos no climatéricos. El melón (Cucumis melo L.), aparte de ser un cultivo importante económicamente, posee variedades climatéricas y no climatéricas dentro de la misma especie, haciéndolo un perfecto candidato para estudios genéticos y genómicos sobre la maduración de frutos. Para estudiar este proceso, hemos desarrollado dos poblaciones recíprocas de líneas de introgresión (IL) con una alta cobertura del genoma y segregando para rasgos relacionados con la maduración, utilizando la variedad climatérica 'Védrantais' (Ved) y la no climatérica 'Piel de Sapo' (PS) como parentales. En ambas poblaciones hemos validado ETHQV8.1, un QTL descrito anteriormente alterando la maduración, además de otros QTLs afectando la maduración y la morfología del fruto. Utilizando la población de ILs en fondo genético Ved, hemos realizado un mapeo fino de ETHQV8.1 acortando el QTL hasta una región de 3.6 Kbp que contiene únicamente un gen anotado, 'ethylene responsive transcription factor 024' (CmERF024). Estudiando su expresión en las poblaciones de ILs, y utilizando la técnica CRISPR/Cas9 de edición genómica (recientemente desarrollada para melón), hemos identificado CmERF024 como el gen causal de ETHQV8.1. Cuando CmERF024 se expresa, produce una respuesta climatérica, y cuanto se expresa poco o no se expresa, más suave es el climaterio, afectando aparentemente a la estructura de la cromatina y la accesibilidad del ADN. Para profundizar en el rol de ETHQV8.1, hemos piramidado este QTL con otros tres QTLs que han sido identificados como reguladores de la maduración en fondo genético Ved (MAK10.1) y PS (ETHQB3.5 y ETHQV6.3). La interacción epistática entre estos QTLs controla la maduración en melón, cubriendo un amplio espectro de comportamientos en fondo genético climatérico y no climatérico. Los resultados obtenidos sugieren que un pequeño número de QTLs es suficiente para regular rasgos cuantitativos, siendo una herramienta potente para la mejora genética del melón. Finalmente, hemos querido explorar las relaciones entre la producción de etileno, la respiración celular y el metabolismo primario realizando un perfilado metabólico de Ved, PS y las ILs cubriendo ETHQV8.1. Los resultados muestran que ETHQV8.1 es capaz de alterar el metabolismo primario y la respiración, aparte del perfil de producción de etileno, sugiriendo una relación entre estos procesos. Además, algunos metabolitos parecen especialmente relevantes en el proceso de maduración, como el citrato; y otros pueden ser objetivos interesantes en programas de mejora, como el GABA. En resumen, esta tesis doctoral se ha centrado en el estudio de ETHQV8.1, un QTL relacionado con la maduración climatérica en melón. Combinando la mejora asistida por marcadores con nuevas técnicas de mejora, hemos identificado CmERF024 como el gen causal, capaz de retrasar significativamente la maduración y potencialmente extendiendo la vida útil del melón. También hemos analizado su papel en el metabolismo y sus interacciones con otros QTLs, proporcionando nuevos conocimientos y herramientas para la mejora del melón. Fruit ripening is an essential process in crop plants, as it allows seed dispersion. Also, it has an economic importance due to its effect in fruit shelf-life and food waste. In flesh fruits there are two types of ripening: climacteric, with a characteristic peak of ethylene at the onset of ripening, coupled to an increase in cellular respiration; and non-climacteric, without ethylene peak production nor increase in respiration during the process. Tomato is considered the model fruit for climacteric ripening research, while strawberry is the model crop for non-climacteric ripening studies. Melon (Cucumis melo L.), apart from being an economically important crop worldwide, has the advantage of covering both climacteric and non-climacteric behaviors in the same species, making it a suitable candidate for genetic and genomic studies regarding fruit ripening. To study this trait, we have developed two reciprocal introgression line (IL) populations with a high coverage of the donor genome, and segregating for ripening behavior, using as parental lines the climacteric 'Védrantais' (Ved) and the non-climacteric 'Piel de Sapo' (PS). In both IL populations, a previously reported QTL, ETHQV8.1, has been validated altering ripening behavior, as well as other QTLs controlling ripening and fruit morphology traits. Starting from the IL population with Ved genetic background, we have fine-mapped ETHQV8.1 to a 3.6 Kbp region containing a single annotated gene, ethylene responsive transcription factor 024 (CmERF024). Studying its expression in both IL populations and using the CRIPSR/Cas9 technique recently developed in melon, we reported CmERF024 as the causal gene of ETHQV8.1. When highly expressed, CmERF024 induced a climacteric response, milder when the gene was less or not expressed, apparently affecting chromatin structure and DNA accessibility. To further investigate the role of ETHQV8.1, we have stacked this QTL with three previously reported QTLs affecting ripening in both Ved (MAK10.1) and PS (ETHQB3.5 and ETHQV6.3) genetic backgrounds. The epistatic interactions between these QTLs controled climacteric fruit ripening in melon, covering a broad spectrum of behaviors both in climacteric and non-climacteric genetic backgrounds. These results suggest that a small set of QTLs is sufficient to shape quantitative traits, proving powerful knowledge for applying in plant breeding. Finally, to explore the relationships among ethylene production, respiration rate and primary metabolism, we have performed a metabolic profiling of Ved and PS, together with the ILs covering ETHQV8.1. The results showed that ETHQV8.1 is able to alter primary metabolism, ethylene production and cellular respiration, suggesting a crosstalk between the three processes. Also, some metabolites seemed especially relevant for the process, as citrate, and others may be interesting targets for melon plant breeding programs, as GABA. As a summary, this PhD thesis has been focused on dissecting ETHQV8.1, a QTL related with climacteric ripening in melon. Combining molecular breeding with new breeding techniques we have validated the causal gene, CmERF024, which can delay significantly fruit ripening and potentially extend shelf-life. We have also analyzed its role in plant metabolism and its interactions with other known QTLs, providing a useful knowledge for melon breeding.

[EN] Several viral diseases affect cucurbits, with different economic effects depending on the region and the year. However, there are not recent studies on the incidence of specific viruses. During the 2018 summer season, surveys were carried out in open field melon (Cucumis melo), squash (Cucurbita spp.) and watermelon (Citrullus lanatus) crops in most of the main producer areas under commercial (AGL2017-85563-C2 1R and 2R) and organic farming (PROMETEO/2017/078). Samples from plants with virus-like symptoms were analyzed by RT-PCR/PCR with specific primers, hybridization and/or ELISA, to detect Cucumber mosaic virus (CMV), Zucchini yellow mosaic virus (ZYMV), Watermelon mosaic virus (WMV), Moroccan watermelon mosaic virus (MWMV), Cucurbit yellow stunting disorder virus (CYSDV), Cucurbit chlorotic yellows virus (CCYV), Cucumber green mottle mosaic virus (CGMMV) and Tomato leaf curl New Delhi virus (ToLCNDV). Samples from fields in Murcia (south-eastern Spain), Castilla-La Mancha (central Spain) and Comunidad Valenciana (eastern Spain) were analyzed. At least one of these viruses was detected in approximately 80% of the samples. WMV was the most frequently detected in samples of the three crops. ‘Songwhan Charmi’ és una accessió exòtica de Cucumis melo (C. melo) (PI 161375) que presenta una barreja de resistència qualitativa i quantitativa davant la infecció pel Virus del mosaic del cogombre (CMV), depenent de la soca. El principal locus de trets quantitatius (QTL) de la resistència és el gen recessiu cmv1, que confereix resistència total a les soques de CMV del subgrup II, com CMV-LS. CMV-LS es capaç de replicar-se i moure’s cèl·lula a cèl·lula a la fulla inoculada de la línia resistent, però no pot passar les cèl·lules de la beina (BS), on queda retingut, i no arriba al floema. cmv1 codifica la Vacuolar Protein Sorting 41 (VPS41). En aquesta tesis s’ha ampliat el coneixement de la resistència a través de VPS41 en meló. En el primer capítol, s’ha caracteritzat la localització cel·lular de CmVPS41 en varietats susceptibles i resistents, i això ha permès identificar estructures diferencials formades per CmVPS41, que, alhora, co-localitzen amb endosomes tardans. Aquestes estructures es relocalitzen durant la infecció per CMV. A més a més, s’ha vist que VPS41 s’associa in vivo amb la proteïna de moviment (MP) de CMV-FNY, que és el factor de virulència del virus. En el segon capítol, s’han identificat 136 proteïnes que potencialment interaccionen amb la MP de CMV en C. melo a través de dos mètodes d’interacció proteïna-proteïna. Una d’aquestes proteïnes, la Niemman-Pick C1 protein-like (NPC1), és un transportador de colesterol involucrat en altres infeccions virals. El seu domini d’interacció va ser validat a través d’un segon mètode i la seva associació amb ambdues MP de CMV-FNY i CMV-LS va ser confirmada tant in vitro com in vivo. En el tercer capítol, s’ha fet un anàlisi d’alt rendiment del proteoma de C. melo durant el desafiament per el CMV. Es van generar diverses xarxes de proteïnes co-abundants per estudiar els diferents processos biològics involucrats en la infecció per CMV en estadis primerencs o tardans de la infecció tant en genotips de meló resistents com susceptibles. L’anàlisi de les xarxes de proteïnes va permetre trobar proteïnes centrals involucrades tan en la resistència com la susceptibilitat a CMV. En la planta susceptible N. benthamiana inoculada amb CMV també es va generar una xarxa fent servir la mateixa metodologia i es va comparar amb els resultats de C. melo. Així, es van poder identificar processos biològics comuns en ambdues infeccions de CMV i també proteïnes claus comunes en ambdues plantes durant la infecció de CMV. ‘Songwhan Charmi’ es una accesión exótica de Cucumis melo (C. melo) (PI 161375) que presenta una mezcla de resistencia cualitativa y cuantitativa frente a la infección por el Virus del mosaico del pepino (CMV), dependiendo de la cepa. CMV-LS es capaz de replicarse y moverse célula a célula en la hoja inoculada de la línea resistente, pero no puede pasar las células de la vaina (BS), donde queda retenido, y no llega al floema. cmv1 codifica la Vacuolar Protein Sorting 41 (VPS41). En esta tesis se ha ampliado el conocimiento de la resistencia mediada por VPS41 en melón. En el primer capítulo, se ha caracterizado la localización celular de CmVPS41 en variedades susceptibles y resistentes y esto ha permitido identificar estructuras diferenciales formadas por CmVPS41 que, a su vez, co-localizan con endosomas tardíos. Estas estructuras se re-localizan durante la infección por CMV. Además, se ha visto que CmVPS41 se asocia in vivo con la proteína de movimiento (MP) de CMV-FNY, que es el factor de virulencia del virus. En el segundo capítulo, se identificaron 136 proteínas que potencialmente interaccionan con CMV-MP en C. melo a través de dos métodos de interacción proteína-proteína. Una de estas proteínas, la Niemman-Pick C1 protein-like (NPC1) es un transportador de colesterol involucrado en otras infecciones virales. Su dominio de interacción fue validado a través de un segundo método y su asociación con ambas MP, tanto de CMV-FNY como CMV-LS, fue confirmada tanto in vitro como in vivo. En el tercer capítulo, se hizo un análisis de alto rendimiento del proteoma de C. melo durante el desafío por CMV. Se generaron distintas redes de proteínas co-abundantes para estudiar los diferentes procesos biológicos involucrados en la infección por CMV en estadios tempranos o tardíos de la infección tanto en genotipos de melón resistentes como susceptibles. El análisis de las redes de proteínas permitió encontrar proteínas centrales involucradas en la resistencia o susceptibilidad a CMV. En la planta susceptible N. benthamiana inoculada con CMV se aplicó la misma metodología y se compararon los resultados con la red de C. melo, pudiendo así identificar procesos biológicos comunes en ambas infecciones por CMV y también proteínas clave en la infección de CMV comunes en ambas plantas. ’Songwhan Charmi’, is an exotic Cucumis melo (C. melo) accession (PI 161375) that presents a qualitative and quantitative resistance to Cucumber mosaic virus (CMV), depending on the strain. The main quantitative trait locus (QTL) of resistance is a recessive gene cmv1, which confers total resistance to CMV strains of subgroup II, such as CMV-LS. CMV-LS is able to replicate and move cell-to-cell in the inoculated leaf of the resistant line, but it is stopped at the bundle sheath and is not able to reach the phloem. cmv1 encodes a Vacuolar Protein Sorting 41 (VPS41). In this thesis we have extended the knowledge of VPS41-mediated resistance present in melon. In the first chapter, we have characterized the cellular localization of CmVPS41 in susceptible and resistant varieties identifying differential structures formed by CmVPS41 that co-localize with the late endosomes. These structures re-localize during CMV infection. Moreover, we found that CmVPS41 associates in vivo with the movement protein (MP) of CMV-FNY, the viral virulence factor. In the second chapter, we have identified 136 candidate interactors of CMV-MP in C. melo through two protein-protein interaction methods. One of them, Niemann-Pick C1 protein-like (NPC1) is a cholesterol transporter involved in other viral infections. Its interaction domain was validated through a second approach, and its association with the MPs from CMV-FNY and CMV-LS was confirmed both in vitro and in vivo. In the third chapter, we performed a high-throughput proteome analysis in C. melo upon CMV challenge. Several co-abundance protein networks were generated to study the different biological pathways involved in CMV infection, both at early and late stages of infection, and in susceptible and resistant melon genotypes. Hub proteins involved in CMV resistance and susceptibility were determined through network analysis. The same approach followed in susceptible, CMV-inoculated Nicotiana benthamiana (N. benthamiana) plants, allowed a comparison with C. melo networks, and identification of common biological pathways of CMV infection, as well as, key proteins of CMV infection common in both N. benthamiana and C. melo. Fruit shape, quality and ripening are important traits in melon (Cucumis melo L.). As melon displays a vast diversity and even climacteric and non-climacteric varieties coexist, it is a suitable model for the study of these traits. To identify candidate genes for important agronomic traits in melon, several projects to locate quantitative trait loci (QTL) using mapping populations have been performed. Among them, two majors QTLs, FSQS8.1 and ETHQV8.1, have been identified for fruit shape and ripening respectively. The candidate gene for FSQS8.1 is an ovate protein factor (OFP1) and for ETHQV8.1 is an ethylene responsive transcription factor (ERF024). CRISPR/Cas9, a novel genetic edition tool, will help to validate the function of identified genes. Therefore, we transferred the Cas9 gene along with a guide RNA specific for each gene via Agrobacterium and regenerated plants through tissue culture. The objective was to produce plants with a knock out mutation in the target genes. The fruits of these plants will be selfed to obtain mutations in homozygosis, then phenotyped to understand the function of the candidate genes. During this work we successfully produced transgenics and CRISPR/Cas9 edited plants. Some were biallelic editions that would save the efforts needed to obtain an individual with both alleles knocked out. However, tissue culture and the Agrobacterium transformation proved to be challenging. Six out of eight transformations were unsuccessful. Failure causes were mostly due to infection from an endogenous bacteria. The two transformations that produced plants only did so after 6 to 10 months of calli culture. Further, all plants obtained so far were tetraploid, a common issue in melon tissue culture. Though CRISPR/Cas9 remains a promising tool for research in melon, tissue culture and Agrobacterium transformation methods need to be improved and the difficulties of the protocol need to be studied. La forma, qualitat i maduració del fruit són característiques importants en meló (Cucumis melo L.). Com que el meló posseeix una gran diversitat fenotípica, incloent tant varietats climatèriques i com no climatèriques, és un subjecte adequat per a l'estudi d'aquests trets. Amb l'objectiu d'identificar gens candidats de trets agronòmics importants en el meló, s'han iniciat diversos projectes per a localitzar quantitative trait loci (QTL) utilitzant poblacions de mapeig. Entre ells, s'han identificat dos QTL importants, FSQS8.1 i ETHQV8.1, per la forma i la maduració del fruit, respectivament. El gen candidat per FSQS8.1 és l'OVATE FACTOR PROTEIN (OFP1) i per a ETHQV8.1, l'ETHYLENE RESPONSIVE TRANSCRIPTION FACTOR (ERF024). CRISPR/Cas9 és un mètode punter d'edició genètica que podria ser una eina potent per ajudar a validar la funció de gens identificats. Amb aquesta finalitat en el laboratori s'havien generat DNAs recombinants que contenien gen Cas9 juntament amb un ARN guia específic per a cada gen. Aquests DNAs recombinants es van introduir en Agrobacterium tumefaciens i amb aquest es van transformar cotiledons de llavors de meló, dels quals es van regenerar plantes mitjançant cultiu in vitro. L'objectiu era obtenir plantes amb una mutació knock-out en aquests gens. Els fruits d'aquestes plantes s'autofecundaran per a obtenir mutacions en homozigosi i després es fenotiparan per a comprendre la funció dels gens candidats. Durant aquest treball, es van obtenir amb èxit plantes editades amb CRISPR/Cas9. Algunes eren edicions bial·lèliques que estalviarien els esforços necessaris per obtenir un individu amb dos al·lels eliminats. No obstant això, el cultiu de teixits i la transformació amb Agrobacterium van presentar complicacions. Sis de les vuit transformacions no van tenir èxit. La principal problemàtica va ser la infecció d'una bacteri endogen. Les dues transformacions que van donar lloc a plantes editades només ho van fer després de d'entre 6 a 10 mesos de cultiu de calls. A més, totes les plantes obtingudes fins ara han sigut tetraploides, un problema comú en el cultiu de teixits de meló. Encara que CRISPR/Cas9 segueix sent una eina prometedora per a la investigació en meló, els mètodes de cultiu de teixits i transformació amb Agrobacterium s'han d'optimitzar i les dificultats del protocol d'edició CRISPR/cas s'han d'estudiar per resoldre-les. La forma, calidad y maduración del fruto son características importantes en melón (Cucumis melo L.). Ya que melón posee una gran diversidad fenotípica, incluyendo tanto variedades climatéricas como no climatéricas, es un sujeto adecuado para el estudio de estos rasgos. Para identificar genes candidatos para rasgos agronómicos importantes en el melón, se han iniciado varios proyectos para localizar quantitative trait loci (QTL) utilizando poblaciones de mapeo. Entre ellos, se han identificado dos QTL importantes, FSQS8.1 y ETHQV8.1, para la forma y la maduración del fruto, respectivamente. El gen candidato para FSQS8.1 es un OVATE FACTOR PROTEIN (OFP1) y para ETHQV8.1, un ETHYLENE RESPONSIVE TRANSCRIPTION FACTOR (ERF024). CRISPR/Cas9 es un método puntero de edición genética que podría ser una herramienta potente para ayudar a validar la función de genes identificados. Por lo tanto, para validar la función de los genes candidato, transferimos el gen Cas9 junto con un ARN guía específico para cada gen a través de Agrobacterium y regeneramos plantas mediante cultivo de tejidos. El objetivo era producir plantas con una mutación knock-out en dichos genes. Los frutos de estas plantas se autofecundarán para obtener mutaciones en homocigosis y luego se fenotiparán para comprender la función de los genes candidatos. Durante este trabajo, se produjeron con éxito transgénicos y plantas editadas con CRISPR/Cas9. Algunas eran ediciones bialélicas que ahorrarían los esfuerzos necesarios para obtener un individuo con ambos alelos eliminados. Sin embargo, el cultivo de tejidos y la transformación de Agrobacterium presentaron complicaciones. Seis de las ocho transformaciones no tuvieron éxito. Las causas de fallo fueron principalmente infecciones de una bacteria endógena. Las dos transformaciones que produjeron plantas solo lo hicieron después de 6 a 10 meses de cultivo de callos. Además, todas las plantas obtenidas hasta ahora eran tetraploides, un problema común en el cultivo de tejidos de melón. Aunque CRISPR/Cas9 sigue siendo una herramienta prometedora para la investigación en melón, los métodos de cultivo de tejidos y transformación con Agrobacterium deben mejorarse y las dificultades del protocolo deben estudiarse.

Chilling injuries represent a major issue in postharvest management of apple fruit. The usage of low temperature to extend the storage capacity can lead to the development of many physiological disorders, such as superficial scald, which seriously affect the entire marketability. The main symptom of superficial scald is represented by a diffuse browning coloration, generally limited to the skin and the underlying six-cell layer, generally occurring after the re-establishment of room temperature conditions. In this work, RNA-seq technology was employed to characterize the transcription dynamics of ‘Granny Smith’ apples affected by superficial scald and treated with 1-methylcyclopropene (1-MCP), an ethylene competitor known to control this physiopathy. In addition, a metabolomic profiling was also performed to determinate correspondences between gene expressions and phenotypic traits (polyphenol accumulations and production of volatiles mainly). With the aim to step forward in our understanding about the aetiological cause of superficial scald, particular effort was dedicated to decipher the effect of 1-MCP on the fruit transcriptomic pattern.

Melons (Cucumis melo L.) and peaches (Prunus persica (L.) Batsch) are two commercially important fruit species in the European Union. The quality improvement of melon and peach cultivars is determinant to maintain and increase their acceptance and consumption. In this context, the main objective of this thesis was to investigate key quality attributes of melon and peach fruit cultivars through the correlation of sensory and instrumental methodologies. The correlation of sensory and instrumental methods allowed to identify specific parameters with a positive or negative contribution to the sensory perception of melon and peach fruits, either directly or by their interaction with other quality traits. The combination of these methodologies provided important information for a comprehensive assessment of quality and their application can improve melon and peach fruit quality without compromising other valuable quality traits El meló (Cucumis melo L.) i el préssec (Prunus persica (L.) Batsch) són dues espècies fruiteres d'interès econòmic a la Unió Europea. La millora en la qualitat de varietats de meló i préssec és fonamental per a mantenir i incrementar la seva acceptació i consum. En aquest context, l'objectiu central d'aquesta tesi va ser investigar els principals paràmetres de qualitat de diferents cultivars de meló i préssec mitjançant la correlació d'anàlisis sensorials i instrumentals. La correlació de mètodes sensorials i instrumentals va permetre identificar aquells paràmetres amb impacte positiu o negatiu sobre la percepció sensorial de fruits de meló i préssec, bé directament o mitjançant interacció amb altres trets de qualitat. The melon (Cucumis melo L.) is a plant of the cucurbit family of high economic and agricultural interest worldwide. Its wide phenotypic diversity has made the melon the subject of a large number of studies at the genetic, biochemical and molecular level, which suggests it as a possible model organism. The main objective of this work was to carry out the fine mapping of two Quantitative Trait Loci or QTL of the melon in order to understand the climacteric ripening mechanism of the fruits, from two non-climacteric lines, Piel de Sapo (PS) and Makuwa (Mak), introgressed into Védrantais (Ved), a climacteric melon. For this purpose, we worked with two Introgression Line (IL), one with the QTL ETHQV8.1 of PS in the Ved background and with the QTL MAK_10-1 of Mak in the Ved background. For ETHQV8.1 we worked with an F3 while for MAK_10-1 we worked with an F2. The fine mapping was carried out through several steps: the genotyping of the DNA of the F2 and F3 plants with molecular markers type SNP flanking the QLTs for the identification of plants that have undergone a recombination in the QTL interval; the phenotyping of all recombinants for characteristics such as aroma, abscission layer, colour change, pulp firmness, and harvest date; and the statistical analysis using a T-test to determine significant phenotypic differences between different genotypes. For the ETHQV8.1 project, 48 plants were germinated from each of the 9 families to be studied, and 8 from each of the parental lines of the population (PS8.2 and Ved), used as controls. For the MAK_10-1 project, 384 F2 seeds were germinated, coming from the MAK_10-1 x Ved and 116 plants were obtained, of which 80 were evaluated in the greenhouse. The QTL ETHQV8.1 was narrowed down until a more plausible candidate gene was found to be responsible for the QTL, the MELO3C024520.2.1 gene (ERF024). It was also possible to limit the region of the QTL MAK_10-1, but a single candidate gene for the QTL could not be detected, since the homozygous alleles had not yet been fixed and the QTL with which we worked was large. El meló (Cucumis melo L.) és una planta de la família de les cucurbitàcies d'alt interès econòmic i agrícola a nivell mundial. La seva àmplia diversitat fenotípica ha fet el meló objecte de gran quantitat d'estudis a nivell genètic, bioquímic i molecular, la qual cosa la suggereix com a possible organisme model. L'objectiu principal d'aquest treball va ser realitzar el mapeig fi de dues Quantitative Trait Loci o QTL del meló per tal d'entendre el mecanisme de maduració climatèrica dels fruits, a partir de dues línies no climatèriques, Pell de Gripau (PS) i Makuwa (Mak), introgresades en Védrantais (Ved), un meló climatèric. Per a aquest propòsit, es va treballar amb dos Introgression Line (IL), una amb el QTL ETHQV8.1 de PS en fons Ved i amb el QTL MAK_10-1 de Mak en fons Ved. Per ETHQV8.1 es va treballar amb una F3 mentre que per MAK_10-1 es va treballar amb una F2. Per al projecte ETHQV8.1 es van germinar 48 plantes de cadascuna de les 9 famílies a estudiar, i 8 de cadascuna de les línies parentals de la població (PS8.2 i Ved), utilitzades com a controls. Per al projecte MAK_10-1, es van germinar 384 llavors F2, provinents de l'encreuament MAK_10-1 x Ved i es van obtenir 116 plantes recombinats de les quals 80 es van avaluar en hivernacle. Es va aconseguir delimitar el QTL ETHQV8.1 fins a trobar un gen candidat més plausible per ser el responsable de l'QTL, el gen MELO3C024520.2.1 (ERF024). També es va aconseguir acotar la regió de l'QTL MAK_10-1, mes no es va poder detectar un únic gen candidat per al QTL, ja que encara no s'havien fixat els al·lels homozigots i el QTL amb el qual es va treballar era de grans dimensions. L’obiettivo di questo lavoro è stato quello di valutare, dal punto di vista pomologico e sensoriale, varietà di melo tradizionali e nuovi cloni, entrambi coltivati nel territorio collinare siciliano. Più precisamente abbiamo studiato le performance qualitative di mele del germoplasma siciliano e quello di frutti provenienti da programmi di innovazione varietale che ancora sono in via di osservazione per una eventuale diffusione sul territorio nell’ambito di progetti ministeriali specifici (Farina et al., 2009; Gregori et al., 2015). Lo studio si è basato su analisi chimico-fisiche e panel test applicate alla raccolta commerciale.

Due to the importance of ethylene in the maturation of climatic fruits, the detection and quantification of this gas is essential when it comes to determining with precision the level of ripening. Currently, the methods used do not allow collecting the ethylene produced during the maturation of the fruit in the whole plant in an easy and precise way. They are cumbersome methods and in most cases it is carried out on the fruit already collected, this means that this determination does not reflect the natural conditions of maturation. It is for this reason that has designed and constructed a prototype capable of retaining the ethylene produced in the maturation of a fruit, in our case the melon, has been carried out on the whole plant. The objective of this prototype has been to be able to retain at least for one hour the ethylene produced by the fruit without any loss or that it would be accurately quantifiable. During the design process, the necessary requirements to carry out this project have been taken into account. The prototype has been adapted for all the melons of the greenhouse of the Research Center in Agrigenomics. It has been based on two hemi-cylinders that will surround the melon hermetically and, by means of a syringe, after an hour it can be extracted a sample of the gas produced by the melon and for its subsequent quantification by gas chromatography coupled to mass spectrometry. Degut a la importància que té l'etilè en la maduració de fruits climatèrics, la detecció i quantificació d'aquest gas és del tot essencial a l'hora de determinar amb precisió el grau de maduració. Actualment els mètodes emprats no permeten recollir l'etilè produït durant la maduració del fruit en la planta de forma fàcil i precisa. Són mètodes enutjosos i en la majoria de casos s'extreu el fruit de la planta, això fa que aquesta determinació no reflecteix les condicions naturals de maduració. És per aquesta raó que s'ha dut a terme el disseny i construcció d'un prototip capaç de retenir l'etilè produït en la maduració d'un fruit, en el nostre cas el meló, en planta. L'objectiu d'aquest prototip ha estat que sigui capaç de retenir almenys durant una hora l'etilè produït pel fruit sense cap tipus de pèrdua o que aquesta sigui quantificable amb precisió. Durant el procés de disseny s'han tingut en compte els requeriments necessaris per dur a terme aquest projecte. El prototip ha estat adaptat per a tots els melons de l'hivernacle del Centre de Recerca en Agrigenòmica. S'ha basat en dos hemi-cilindres que envoltaran hermèticament el meló i mitjançant una xeringa al cap de una hora es pot extreure una mostra del gas produït per el meló i per la seva posterior quantificació per cromatografia de gasos acoblat a espectrometria de masses. Debido a la importancia que tiene el etileno en la maduración de frutos climatéricos, la detección y cuantificación de este gas es del todo esencial para determinar con precisión el grado de maduración. Actualmente, los métodos utilizados no permiten recoger el etileno producido durante la maduración del fruto en planta de forma fácil y precisa. Son métodos engorrosos y en la mayoría de los casos se lleva a cabo en el fruto ya recolectado, lo que implica que detección no refleje las condiciones naturales de maduracion. Es por esta razón que se diseñado y construido un prototipo capaz de retener el etileno producido en la maduracion del fruto, en nuestro caso el melón, en planta. El objetivo de este prototipo ha sido que fuera capaz de retener al menos durante una hora el etileno producido por el fruto sin ningún tipo de pérdida o al menos que ésta sea cuantificable con precisión. Durante el proceso de diseño se han tenido en cuenta los requerimientos necesarios para hacer este proyecto. El prototipo ha sido adaptado para todos los melones del invernadero del Centro de Recerca en Agrigenòmica. Se ha basado en dos hemicilindros que envolverán herméticamente el melón y, mediante una jeringa, al cabo de una hora se puede extraer una muestra de gas producido por el melón para su posterior cuantificación mediante cromatografía de gases acoplada a espectrometría de masas.

L’accessió exòtica de meló PI 161375 cultivar Songwhan Charmi (SC) presenta resistència a la major part de soques de Cucumber mosaic virus (CMV). S’ha descrit que la resistència a soques del subgrup II de CMV és recessiva i que està controlada pel gen cmv1, que és capaç d’evitar l’entrada del virus al floema mitjançant una restricció a nivell de les cèl·lules de la beina. Aquesta restricció depèn de la proteïna de moviment (MP) viral, que és el determinant de la virulència. Per tenir resistència a la soca CMV-M6, pertanyent al subgrup I, a part de cmv1, també es requereixen dos altres QTLs: cmvqw3.1 i cmvqw10.1. No obstant, una soca més agressiva del subgrup I, CMV-FNY, és capaç de superar la resistència conferida per cmv1/cmvqw3.1/cmvqw10.1. Aquesta tesis té com objectius (i) identificar altres QTLs responsables de la resistència a CMV-FNY, (ii) caracteritzar la resistència conferida pels QTLs cmv1/cmvqw3.1/cmvqw10.1, i (iii) identificar els factors de virulència implicats en aquests tres QTLs. L’anàlisi de QTLs es va dur a terme mitjançant diverses poblacions F2 obtingudes del creuament entre les línies resistents a CMV-FNY, DHL142 i DHL69, i línies susceptibles. Es van detectar alguns possibles QTLs d’efecte menor als LG II, LG IX, LG X i LG XII. No obstant, cap d’aquests QTLs va ser reproduïble a les diferents poblacions avaluades, ni pels diferents mètodes de fenotipat utilitzats. Un cop avaluat el sistema d’anàlisi de QTLs emprat es va demostrar que aquest no havia estat l’apropiat per QTLs d’efecte menor. Probablement el factor limitant hauria estat la robustesa de l’avaluació fenotípica de la infecció en poblacions F2. L’estudi de la resistència, conferida per combinacions de dos o tres QTLs, va mostrar que malgrat les plantes s’acabaven infectant per CMV-FNY, hi havia un retard en la infecció, indicant que la resistència intervé restringint el moviment viral. Més endavant es va demostrar que la restricció actua a nivell de l’entrada al floema, enlloc d’intervenir a nivell del moviment del virus un cop dins del floema. Així doncs, cmvqw3.1 i cmvqw10.1 actuen dificultant el moviment de CMV-FNY al mateix punt de la infecció viral on ho fa cmv1 amb CMV-LS. La generació de pseudorecombinants entre CMV-FNY / CMV-M6 i CMV-FNY / CMV-LS va demostrar que el determinant de la virulència no es troba al RNA3. Aquests resultats suggereixen que la resistència a CMV de l’accessió SC es construeix mitjançant diferents nivells, essent cmv1 el primer nivell conferint resistència envers el subgrup II; el segon nivell cmvqw3.1 i cmvqw10.1 conferint una resistència eficient envers CMV-M6; i un tercer nivell on altres QTLs encara per determinar serien necessaris per conferir una resistència eficient a CMV-FNY. Actualment, sabem que els dos primers nivells de resistència estarien actuant restringint l’entrada de CMV al floema La accesión de melón exótico PI 161375, cultivar Songwhan Charmi (SC) es resistente a la mayoría de las cepas de Cucumber mosaic virus (CMV). Para resistir a la cepa CMV-M6, del subgrupo I, se requieren dos QTL más, cmvqw3.1 y cmvqw10.1, funcionando en colaboración con cmv1. Sin embargo, CMV-FNY, una cepa más agresiva del subgrupo I, es capaz de superar la resistencia conferida por cmv1/cmvqw3.1/cmvqw10.1. En esta tesis, nuestro objetivo es (i) identificar los QTL adicionales responsables de la resistencia a CMV-FNY, (ii) caracterizar la resistencia conferida por los QTL cmv1/cmvqw3.1/cmvqw10.1 e (iii) identificar los factores de virulencia involucrados con estos QTL. El análisis de QTL se abordó desarrollando varias poblaciones F2 entre las líneas DHL142 o DHL69, resistentes a CMV-FNY, y varias líneas de melón susceptibles a CMV-FNY, donde se detectaron varios QTL menores en LG II, LG IX, LG X y LG XII. Sin embargo, ninguno de estos QTLs fue detectado reproduciblemente en varias poblaciones F2, ni utilizando diferentes métodos de fenotipado, lo que indicó que nuestro sistema de detección de QTL no es apropiado para detectar QTLs menores. El factor limitante más probable puede ser la dificultad del fenotipado de la infección para la detección de QTLs en una población F2. The exotic melon accession PI 161375 cultivar Songwhan Charmi (SC) shows resistance to most of Cucumber mosaic virus (CMV) strains. The resistance to CMV subgroup II strains was reported as recessive, controlled by the gene cmv1 which is able to prevent the phloem entry of the virus by restricting it in the bundle sheath cells. This restriction depends on the movement protein (MP), the determinant of virulence. Two more QTLs, cmvqw3.1 and cmvqw10.1 are required, working together with cmv1, for the resistance to the subgroup I strain CMV-M6. However, CMV-FNY, a more aggressive strain from subgroup I, was able to overcome the resistance conferred by cmv1/cmvqw3.1/cmvqw10.1. In this thesis we aim to (i) identify the additional QTLs responsible for the resistance to CMV-FNY, (ii) characterize the resistance conferred by the QTLs cmv1/cmvqw3.1/cmvqw10.1 and (iii) identify the virulence factors involved with these QTLs. QTL analysis was addressed developing several F2 populations made between the CMV-FNY-resistant lines DHL142, DHL69 and several CMV-FNY-susceptible melon lines. Several putative minor QTLs were detected in LG II, LG IX, LG X and LG XII. However, none of these QTLs were reproducibly detected neither in several F2 populations nor using different methods of phenotyping. The evaluation of our QTL detecting system indicated that it is not appropriate for detecting minor QTL, being the most probable limiting factor the correct phenotyping of the infection for QTL detection in a F2 population. The study of the resistance conferred by combinations of two or the three QTLs showed that, although the plants were susceptible to CMV-FNY, there was a delay in the infection, indicating that the resistance involves a restriction of the viral movement. Further analysis showed that the restriction worked at the level of phloem entry, rather than at the level of movement within the phloem. Therefore, this indicates that cmvqw3.1 and cmvqw10.1 are impairing CMV-FNY movement at the same step of the viral infection where cmv1 restricts CMV-LS. Pseudorecombinants generated between CMV-FNY / CMV-M6 and between CMV-FNY / CMV-LS demonstrated that the determinant of virulence was not mapped in RNA3. Taken together, our results suggest that the resistance to CMV in SC accession is built by a series of resistance layers, being cmv1 the first layer, against subgroup II strains; the second layer, cmvqw3.1 and cmvqw10.1, that provide efficient resistance to CMV-M6; and the third layer being the unknown QTL, necessary for efficient resistance to CMV-FNY. At present, we know that the first two layers of resistance would be working in the restriction of CMV entry to the phloem.

El melón (Cucumis melo L.) es un importante cultivo a nivel mundial, con una producción de 31 millones de toneladas durante el año 2016. Aunque tradicionalmente los programas de mejora genética se han focalizado en el comportamiento agronómico del cultivo, la calidad de fruto se ha convertido recientemente en un objetivo principal. La calidad del fruto es un concepto complejo, que incluye diversos caracteres relacionados con la apariencia visual del fruto y su calidad nutricional y organoléptica. Muchos de estos caracteres están asociados a la maduración de fruto, que es el proceso que sufre el fruto para transformarse en un alimento atractivo para promover la dispersión de la semilla. Los frutos son clasificados, en base a su comportamiento durante la maduración, en climatéricos, cuando la hormona vegetal etileno es sintetizada de manera autocatalítica al comienzo del proceso de maduración, y no climatéricos, para los cuales el etileno no tiene un papel importante. El principal objetivo de este trabajo ha sido estudiar las bases genéticas de la calidad y la maduración del fruto en melón. Hemos desarrollado una población de líneas puras recombinantes (RIL) a partir del cruce entre dos variedades élite, “Védrantais”, altamente climatérica, y “Piel de Sapo” (PS), no climatérica. La diversidad fenotípica en la calidad de fruto y los caracteres asociados a la maduración, incluyendo la producción de etileno, han sido estudiados en profundidad. Un mapa genético de alta densidad ha sido construido usando variantes obtenidas a través de un experimento de genotyping-by-sequencing. Un experimento de mapeo de QTLs reveló cinco genes mayores y 33 QTLs implicados en la apariencia visual del fruto (color, presencia de suturas, moteado), morfología de fruto, contenido en azúcares y peso de semilla. Un segundo experimento de mapeo de QTLs identificó 14 QTLs implicados en la producción de etileno y otros caracteres asociados a la maduración, como degradación de clorofila o formación de una capa de abscisión. Entre ellos, podemos destacar un QTL mayor, ETHQV8.1, implicado en la producción de etileno que afectó a prácticamente todos los caracteres estudiados, localizado en un intervalo de 500 kb del cromosoma VIII. Para diseccionar genéticamente la maduración del fruto, además de la mencionada población de RILs, estudiamos la línea casi isogénica (NIL) climatérica 8M35, con el fondo genético de PS y una introgresión de la accesión exótica PI 161375. 8M35 porta el QTL ETHQB3.5, delimitado en una región de 5Mb del cromosoma III. Se ha seguido una estrategia de clonaje posicional para el mapeo fino de ETHQB3.5, generando un juego diverso de subNILs. Tras múltiples evaluaciones de diferentes subNILs, determinamos que al menos dos factores genéticos diferentes deben estar implicados en el desencadenamiento de la maduración climatérica en la línea 8M35. Uno de ellos, nombrado ETHQB3.5.1, es responsable de la mayor parte del fenotipo y fue delimitado a una región de 500 kb que contiene 63 genes anotados. Finalmente, dos colecciones de introgresiones recíprocas fueron desarrolladas, utilizando “Védrantais” y PS, ambos como líneas parentales recurrente y donante, respectivamente. Se efectuaron retrocruzamientos recurrentes en las dos direcciones y se realizó una selección asistida por marcadores en cada generación, para seleccionar tanto la introgresión diana como el fondo genético deseado. Las colecciones actuales, que cubren el 95% del genoma de la línea parental donante, están formadas por 38 líneas de introgresión. Hemos realizado un fenotipado preliminar que ha permitido validar algunos de los QTLs mapeados en la población de RILs. Además, dos familias segregantes de líneas de introgresión con el fondo genético de PS se han usado para el mapeo fino de ETHQV8.1, permitiendo reducir la región a un intervalo de 150 kb que contiene 14 genes candidatos. Melon (Cucumis melo L.) is an important crop worldwide, with a production of around 31 million tons during 2016. Although traditionally breeding programs have been focused on agronomic traits, fruit quality has become a main goal recently. Fruit quality is a complex concept, including diverse traits related to fruit appearance, nutritional and organoleptic traits. Many of these traits are associated to fruit ripening, which is the process that the fruit undergoes to become edible to promote seed dispersal. Fruits are classified according to their ripening behavior into climacteric, when the plant hormone ethylene is synthesized in an autocatalytic way at the onset of ripening, and non-climacteric, in which ethylene has not a major role. The main goal of this work was to study the genetic basis of fruit quality and fruit ripening in melon. We have developed a Recombinant Inbred Line (RIL) population from a cross between two elite cultivars, “Védrantais”, highly climacteric, and “Piel de Sapo”, non-climacteric. The phenotypic diversity in fruit quality and ripening-associated traits, including ethylene production, has been thoroughly studied. A high-density genetic map was constructed using SNPs and INDELs obtained through a genotyping-by-sequencing experiment. A first QTL mapping experiment revealed five major genes and 33 QTLs governing fruit appearance (flesh and rind color, presence of sutures, mottled rind), fruit morphology, sugar content and seed weight. A second QTL mapping experiment identified 14 QTLs modifying ethylene production and ripening-associated traits, as chlorophyll degradation and abscission layer formation. Among them, we highlight a major QTL, ETHQV8.1, involved in ethylene production that was affecting almost all the studied traits, located in a 500-kb interval in chromosome VIII. In order to genetically dissect the fruit ripening process in melon, in addition to the mentioned RIL population, we studied a climacteric near-isogenic line, 8M35, with “Piel de Sapo” background and containing an introgression from the exotic accession PI 161375. 8M35 carries a QTL, ETHQB3.5, delimited in a region of 5 Mb in chromosome III. A positional cloning strategy was followed to fine map ETHQB3.5, generating a diverse set of subNILs. After multiple evaluations of different subNILs, we determined that at least two different genetic factors should be involved in triggering climacteric ripening in 8M35. One of them, named ETHQB3.5.1, which is responsible for the major part of the variation, was delimited to a 500-kb region containing 63 annotated genes. Finally, two reciprocal introgression line (IL) collections were developed, using both “Védrantais” and “Piel de Sapo” as recurrent and donor parental lines, respectively. Recurrent backcrosses were performed in both directions and marker-assisted selection was performed in each generation to select both the target introgressions and the desired background. The current IL collections, covering approximately 95% of the donor parental genome, are formed by 38 ILs. We performed a preliminary phenotyping that allowed to validate some of the QTLs mapped in the RIL population for both fruit quality and fruit ripening traits. In addition, two segregating families of ILs with “Piel de Sapo” background were used to fine map ETHQV8.1, allowing to narrow down the region to a 150-kb interval containing 14 candidate genes. As a summary, this PhD thesis has contributed to improving our knowledge about the genetics of fruit quality and particularly fruit ripening in melon, proposing some important QTLs that will be further explored in the future. Our work suggests that climacteric behavior in melon is a complex and quantitative trait controlled by polygenic inheritance, rather than a qualitative class as described traditionally in the literature.

The melon plant, Cucumis melo L., is an ideal model in the field of genetic improvement for the study of the relevant characters of agricultural interest. The objective of this work was the realization a fine mapping of Quantitative Trait Loci (QTL) that determines the character of the presence of sutures in the rind of melon. This QTL was identified in previous studies with a population of Recombinant Inbread Lines (RILs) from a parental without sutures, of an elite Spanish variety as "Piel de Sapo" (PS) from the botanical group inodorus; and another parental with presence of sutures of the elite French variety Védrantais (Ved) from the cantalupensis botanical group. In this present work we have used an F2 population from PS x Ved. The 920 individuals of F2 has been evaluated and 44 recombinant individuals have been identified in the interval in which the gene has been detected. The DNA extractions from each of the plants, the genotyping by PCR using TaqMan and KASPar technologies, and the qualitative phenotyping of the recombinants plants, have served to reduce the interval of QTL related to the presence of sutures until 834 kb. In this region there are 47 genes, among those the responsible for the character of sutures. Aquest QTL va ser identificat en anteriors estudis amb una població de línies pures recombinants, o comunament conegudes com RILs (Recombinant Inbread Lines), a partir d'un parental sense sutures, el cultivar elit espanyol "Pell de Gripau" (PS) del grup botànic inodorus; i un altre parental amb presència de sutures procedent del cultivar elit francès "Védrantais" (Ved) del grup botànic cantalupensis. En el present treball hem utilitzat una població F2 del creuament PS x Ved. MS-based imaging approaches allow for location-specific identification of chemical components in biological samples, opening up possibilities of much more detailed understanding of biological processes and mechanisms. Data analysis, however, is challenging, mainly because of the sheer size of such datasets. This article presents a novel approach based on self-organizing maps, extending previous work in order to be able to handle the large number of variables present in high-resolution mass spectra. The key idea is to generate prototype images, representing spatial distributions of ions, rather than prototypical mass spectra. This allows for a two-stage approach, first generating typical spatial distributions and associated m/z bins, and later analyzing the interesting bins in more detail using accurate masses. The possibilities and advantages of the new approach are illustrated on an in-house dataset of apple slices.

The occurrence of a penis in female gastropods of the superfamily Muricoidea (infraorder Neogastropoda) has commonly been accepted as an indicator of tributyltin (TBT) pollution. Some species seem less sensitive than others, and one belonging to the family Columbellidae has been reported that it lacks the imposex response. During a survey in South-east Asian waters, females of Cymbiola nobilis and Melo melo (family Volutidae) with a small penis and an external vas deferens were initially considered as showing imposex. Doubt arose when 100% of the females had a penis on sites where other gastropods showed no or a low imposex incidence. During the present study, several hypotheses could be rejected such as (1) that the volutes are extremely sensible for TBT; (2) due to a high age they have a higher chance of coming into contact with TBT; or (3) they have a sex change during growth. This induced us to search for museum specimens collected before 1960, which date is long before TBT was brought into use as biocide in anti-fouling paint on ships. In the Australian Museum in Sydney and the Zoological Museum in Amsterdam some species were found from Indonesian and Australian waters. All inspected females showed the typical small penis and vas deferens by which it became clear that it is not TBT induced, but a natural phenomenon in these species. This is unknown in other muricoids. The "pseudo-imposex" been established in Cymbiola nobilis, C. vespertilio, Melo amphora, M. melo and M. umbilicata. These species belong to the Volutidae subfamily Cymbiinae. However, male characters in females seem missing in species belonging to the subfamilies Odontocymbiolinae and Zidoninae from South America; they show a normal TBT-induc

The growing interest from nutritionist and consumers for food phytochemicals has opened new challenges for agriculture and food industries, particularly towards functional foods. Spontaneous mutants of cultivated species characterized by high phytochemicals content represent important resources both for scientific and productive purpose. In these researches, spontaneous mutants of apple and olive species have been investigate to evaluate their use as functional food or as scientific tools for the comprehension of biochemical and molecular mechanism, which regulate polyphenol biosynthesis and accumulation. The apples of Italian Red Passion (IRP) group, having red to pink coloration of flesh tissues, have been investigated, with particular attention to their nutraceutical value, their sensorial attributes and consumer’s preferences. IRP apples group are characterized by higher polyphenols content compared to commercial apple such as Annurca. The higher polyphenols content of IRP flesh is due to a general increase in qualitative and quantitative content of many polyphenols classes, including chlorogenic acids, flavan-3-ols, dihydrochalcones and anthocyanins. The high polyphenol content did not affect the sensorial attributes of IRP apples and the analysis of consumers’ preferences for red-flesh apples highlight the propensity of consumers to taste and purchase the new apple product, mainly guided by their high nutraceutical values. From scientific viewpoint, IRP apple lines represent an important tools for the comprehension of genetic and biochemical mechanism regulating phenolics compounds accumulation in apple fruit. Molecular analysis confirm the belonging of IRP lines to type I red-flesh apple group, characterized by the minisatellites insertion in MdMYB10 promoter region, which confer trans-activation of MYB10 itself. However, as demonstrated by in dept transcriptional analysis, the presence of mutated MYB10 alone is not able to explain the different apple phenotypes regarding red pigmentation. The different expression of other upstream regulator of flavonoid pathway, such as MdbHLH3/33 genes between IRP apples might indicate a functional diversity not directly associated with MYB mutation. Some evidences have been found about the role of epigenetic regulators, such as mdo-miR858, in the regulation of MYB genes regulating specific branches of flavonoid pathways. The mutant’s cv Leucocarpa is characterized by the colorless phenotype of mature drupe. This feature make this cultivar an excellent tool to investigate genetic mechanism, which regulate flavonoid biosynthesis in drupe. Molecular and metabolic analysis have demonstrated that anthocyanins biosynthesis in olive is regulated by a specific subset of structural genes (OeDFR and OeANS) temporally regulated during olive drupe development and ripening. In addition, the potential use of NIR spectroscopy to measure olive firmness and pigments content has been evaluated, obtaining promising results. Finally, preliminary studies have been reported about the abundance of plant small-RNA that might have the putative ability to regulate human health, in olive and apple fruit and some derived products. The integration of food technology with recent advances in human nutrition may help to expand the concept of fruit quality to include other molecules, such as specific classes of small-RNA, characterized by a potential benefit for human health. Il crescente interesse di nutrizionisti e consumatori per i fitochimici presenti negli alimenti ha aperto nuove sfide per l'agricoltura e l’industria alimentare, in particolare riguardo i cibi funzionali. I mutanti spontanei di specie coltivate caratterizzati da un elevato contenuto di fitochimici rappresentano importanti risorse sia a scopo scientifico che produttivo. In questa ricerca mutanti spontanei di melo e olivo sono stati impiegati sia per la valutazione di un loro impiego come alimento funzionale sia come strumenti scientifici per la comprensione dei meccanismi che regolano la biosintesi e l'accumulo dei composti fenolici. Le mele del gruppo Italian Red Passion (IRP), oltre ad essere caratterizzate dalla colorazione rossa della polpa, presentano un elevato contenuto di polifenoli rispetto alle cultivar commerciali, come Annurca, e una maggiore proprietà antiossidante. Il maggiore contenuto di polifenoli nella polpa delle mele IRP è dovuto a un aumento qualitativo e quantitativo di composti fenolici come flavanoli monomerici e dimerici, acido clorogenico, diidrocalconi e antociani. L'alto contenuto di polifenoli non ha influenzato gli attributi sensoriali delle mele, come dimostrato dall'elevato gradimento complessivo ottenuto nel panel test da molte delle linee IRP, con punteggi molto vicini alle principali mele commerciali. Inoltre, l'analisi delle preferenze dei consumatori riguardo le mele a polpa rossa, ha evidenziato una generale propensione ad assaggiare ed acquistare il nuovo prodotto, principalmente guidati dall’elevato valore nutraceutico delle mele IRP piuttosto che dalla colorazione rossa della polpa. Dal punto di vista scientifico, le mele IRP rappresentano un importante strumento per la comprensione dei meccanismi genetici e biochimici che regolano l’accumulo dei composti fenolici nella mela. Le analisi molecolari confermano l'appartenenza delle mele IRP al tipo I, caratterizzato dall'inserimento di una mutazione nella regione del promotore del gene MdMYB10, che conferiscono trans-attivazione del MYB10 stesso, in ultimo inducente la biosintesi di antociani. Tuttavia, come dimostrato dalle analisi di espressione genica, la presenza della mutazione nel gene MYB10 mutato non è in grado di spiegare i diversi fenotipi. La differente espressione di altri fattori di trascrizione, regolatori a monte del pathway dei flavonoidi, come i geni MdbHLH3/33 potrebbe indicare una diversità funzionale tra le differenti linee non direttamente associata con la mutazione MYB1. La cultivar Leucocarpa è caratterizzata dall’assenza di colorazione delle drupe mature. Questa particolare caratteristica rende questa cultivar un ottimo strumento per indagare i meccanismi genetici che regolano la biosintesi dei flavonoidi in olivo. Le analisi molecolari e dei profili di accumulo di importanti metaboliti hanno permesso di individuare alcuni dei principali geni che regolano il colore dell’oliva, come OeDFR e OeANS, temporalmente regolati durante la maturazione della drupa. E’ stato inoltre valutato il potenziale utilizzo della spettroscopia NIR per misurare la consistenza dell’oliva e soprattutto i pigmenti in essa contenuti, come clorofille, carotenoidi e antociani, ottenendo risultati promettenti in termini di correlazione con il dato misurato per via analitica. Infine sono stati condotti studi preliminari circa la presenza e l'abbondanza di specifiche classi di smallRNA nell’oliva e nella mela e in alcuni prodotti da essi derivati, come l’olio extra-vergine d’oliva, aventi la capacità di regolare geni umani in colture cellulari. L'integrazione delle tecnologie di produzione degli alimenti con i recenti progressi sulla nutrizione umana potrebbe contribuire ad espandere il concetto di iii qualità nella frutta ed includere altre molecole, come specifiche classi di piccoli RNA, recanti un beneficio per la salute umana. L’accessió exòtica de meló PI 161375 presenta una barreja de resistència qualitativa i quantitativa front a la infecció per CMV depenent de la soca. Anteriorment s’ha descrit la presencia del gen recessiu de resistència cmv1 situat en el grup de lligament XII, i que conferia resistència total només a algunes soques de CMV (Essafi et al., 2009). En aquesta tesi hem ampliat els coneixements sobre la resistència determinada pel gen cmv1 present en meló i hem obtingut la seqüència i els clons infectius de la soca M6. Aquesta tesi ha estat estructurada en tres capítols. En el primer capítol vam analitzar la resistència conferida pel gen cmv1 en 11 soques de CMV del subgrup I i II. Els resultats van indicar que cmv1 conferia resistència total a les soques del subgrup II però no a les del subgrup I. Mitjançant l’ús dels clons infectius de les soques CMV-LS (subgrup II) i CMV-FNY (subgrup I) vam fer combinacions entre els RNAs d’ambdues soques podent localitzar el determinant de virulència en el RNA3. Virus quimèrics entre FNY i LS van indicar-nos que el determinant de virulència estava en els 209 aminoàcids de l’extrem N-terminal de la proteïna de moviment. Mitjançant mutagènesi dirigida vàrem identificar una combinació de 4 posicions específiques que confereixen a LS l’habilitat de sobrepassar la resistència conferida pel gen cmv1 quan els substituïm pels residus corresponents de la soca FNY. El segon capítol tracta de la caracterització de la resistència conferida pel gen cmv1. La soca CMV-LS és capaç de replicar-se i de moure’s cèl·lula a cèl·lula en la fulla inoculada de la línia resistent. No obstant, LS és incapaç d’envair el floema ja que no hem pogut detectar virus en el floema de la línia resistent. Mitjançant immunomarcatge de CMV amb or col·loïdal hem identificat el límit entre cèl·lules de la beina (BS) i parènquima vascular (VP) o cèl·lules acompanyants (IC) com a barrera que impedeix la infecció sistèmica en la línia portadora del gen cmv1. Amb els resultats obtinguts hem demostrat que la resistència determinada pel gen cmv1 interromp l’entrada del virus al sistema vascular, impedint així una infecció sistèmica. En el tercer capítol vam obtenir la seqüència de la soca CMV-M6 i vam generar clons moleculars capaços d’infectar sistèmicament N. benthamiana i meló., La accesión exótica de melón PI 161375 presenta una mezcla de resistencia cualitativa y cuantitativa frente a la infección por CMV, dependiendo de la cepa. Anteriormente se describió en nuestro laboratorio la presencia del gen recesivo de resistencia cmv1 situado en el grupo de ligamiento XII, y que confería resistencia total sólo a algunas cepas de CMV (Essafi et al., 2009). En esta tesis hemos ampliado los conocimientos sobre la resistencia mediada por el gen cmv1 presente en melón y hemos obtenido la secuencia y los clones infectivos de la cepa M6. La tesis ha sido estructurada en tres capítulos. En el primer capítulo analizamos la resistencia conferida por el gen cmv1 en 11 cepas de CMV del subgrupo I y II. Mediante mutagénesis dirigida identificamos una combinación de 4 posiciones específicas que confieren a LS la habilidad de sobrepasar la resistencia mediada por cmv1 cuando las sustituimos por los residuos correspondientes de la cepa FNY. El segundo capítulo trata de la caracterización de la resistencia conferida por el gen cmv1. La cepa CMV-LS es capaz de replicarse y moverse célula a célula en la hoja inoculada de la línea resistente. No obstante, LS es incapaz de invadir el floema ya que no hemos podido detectar virus en el floema de la línea resistente. Mediante inmunomarcaje de CMV con oro coloidal hemos identificado el límite entre células de la vaina (BS) y parénquima vascular (VP) o células acompañantes (IC) como barrera que impide la infección sistémica en la línea portadora del gen cmv1. Con los resultados obtenidos hemos demostrado que la resistencia determinada por el gen cmv1 interrumpe la entrada del virus al sistema vascular, impidiendo así una infección sistémica. En el tercer capítulo hemos obtenido la secuencia de la cepa CMV-M6 y generado clones moleculares capaces de infectar sistémicamente N. benthamiana y melón., The exotic melon accession PI 161375 shows a complex mixture of qualitative and quantitative resistance to Cucumber mosaic virus (CMV) infection, depending on the strain. Previously, the presence of a recessive gene (cmv1) in the linkage group XII conferring total resistance to a set of CMV strains was reported in our laboratory (Essafi et al., 2009). In this thesis we have extended the knowledge about the cmv1-mediated resistance present in melon and have obtained the sequence of the strain CMV-M6 and its infectious clones. This thesis is divided in three chapters. In the first chapter, we have analysed the cmv1-mediated resistance in 11 strains of CMV from subgroup I and II and have established that cmv1 confers total resistance only to strains of subgroup II. Using infectious clones of strains CMV-LS (subgroup II) and CMV-FNY (subgroup I) we have made combinations between RNAs of both strains showing that the determinant of the virulence is located in RNA3. Chimaeras between CMV-FNY and CMV-LS showed that the determinant of virulence is in the N-terminal 209 amino acids of the movement protein (MP). By directed mutagenesis, we identified a combination of four specific positions that confer to LS the ability to overcome cmv1-mediated resistance when exchanged for the corresponding FNY residues. In the second chapter, we have characterized the resistance mediated by cmv1. The strain CMV-LS is able to replicate and move cell to cell in the inoculated leaf of the resistant line. However, it is not able to invade the sieve elements since it has not been detected in the phloem of the resistant line. By immunogold labelling of CMV particles we have identified that the boundary between bundle sheath cells (BS) and vascular parenchyma (VP) or intermediary cells (IC) impedes the systemic infection in the resistant line. Altogether, our results demonstrate that the resistance determined by cmv1 involves interruption of the virus entry into the vascular system and therefore, inability to develop a systemic infection. In the third chapter, we have obtained the sequence of CMV-M6 strain and generated infectious clones able to infect systemically N. benthamiana and melon.

The family of resistance gene analogues (RGAs) with a nucleotide-binding site (NBS) domain accounts for the largest number of disease resistance genes and is one of the largest gene families in plants. We have identified 868 RGAs in the genome of the apple (Malus × domestica Borkh.) cultivar ‘Golden Delicious’. This represents 1.51% of the total number of predicted genes for this cultivar. Several evolutionary features are pronounced in M. domestica, including a high fraction (80%) of RGAs occurring in clusters. This suggests frequent tandem duplication and ectopic translocation events. Of the identified RGAs, 56% are located preferentially on six chromosomes (Chr 2, 7, 8, 10, 11, and 15), and 25% are located on Chr 2. TIR-NBS and non-TIR-NBS classes of RGAs are primarily exclusive of different chromosomes, and 99% of non-TIR-NBS RGAs are located on Chr 11. A phylogenetic reconstruction was conducted to study the evolution of RGAs in the Rosaceae family. More than 1400 RGAs were identified in six species based on their NBS domain, and a neighbor-joining analysis was used to reconstruct the phylogenetic relationships among the protein sequences. Specific phylogenetic clades were found for RGAs of Malus, Fragaria, and Rosa, indicating genus-specific evolution of resistance genes. However, strikingly similar RGAs were shared in Malus, Pyrus, and Prunus, indicating high conservation of specific RGAs and suggesting a monophyletic origin of these three genera.
