2. Tramps in transition: genetic differentiation between populations of an iconic "supertramp" taxon in the Central Indo-Pacific

The island monarch (Monarcha cinerascens) was an original example of the “supertramp strategy”. This involves well-developed dispersal specialisation, enabling a species to colonise remote islands but leaving it competitively inferior. Supertramps are hypothesised to be excluded from larger islands by superior competitors. It is the only original Melanesian supertramp to occur in Wallacea, home also to the sedentary pale-blue monarch (Hypothymis puella). We interrogate the supertramp strategy and its biogeographical underpinnings by assessing the population structure of these two monarchs. We sampled island and pale-blue monarchs in Wallacea, collecting DNA and morphological data. We investigated monarch population structure by applying ABGD and Bayesian and Maximum Likelihood methods to their ND2 and ND3 genes. We constructed linear models to investigate the relationships between genetic divergence, dispersal ability, and island area, elevation, and isolation. Wallacea’s deep waters restrict gene flow even in a supertramp, as the Wallacean and Melanesian island monarchs are likely separate species (mean genetic distance: 2.7%). This mirrors the split of the pale-blue monarch from Asia’s black-naped monarch (Hypothymis azurea). We found further population structure within Wallacean and Melanesian island monarch populations. Their genetic divergence was related to elevation, area, and isolation of islands, as well as dispersal ability of birds. However, dispersal ability was independent of island elevation and area. Rather than being r-selected on small, disturbance-prone islands, our results support the view that the island monarch’s supertramp lifestyle is a temporary stage of the taxon cycle, i.e. supertramps may transition into resident species after colonisation. Our models suggest that more dispersive monarchs reach more distant islands, and divergence is promoted on islands that are more distant or larger or more permanent, without selection against dispersal ability per se. We suggest that supertramp lifestyle helps determine the distribution of species across islands, not necessarily the divergence occurring thereafter.

3. Manipulating a host-native microbial strain compensates for low microbial diversity by increasing weight gain in a wild bird population.

Empirical studies from laboratory systems and humans show that the gut microbiota is linked to host health. Similar evidence for effects on traits linked to fitness in nature is rare, not least because experimentally manipulating the gut microbiota is challenging. We isolated, characterized, and cultured a bacterial strain, Lactobacillus kimchicus APC4233, directly from a wild bird (the great tit Parus major) and provided it as a self-administered dietary supplement. We assessed the impact of the treatment on the host microbiota community, on weight, and tested whether the treatment affected a previous result linking microbiota alpha diversity to weight in nestlings. The treatment dramatically increased L. kimchicus abundance in the gut microbiota and increased alpha diversity. This effect was strongest in the youngest birds, validating earlier findings pointing to a brief developmental window when the gut microbiota are most sensitive. In time-lagged models, nestling weight was higher in the treatment birds suggesting L. kimchicus may have probiotic potential. There was also a positive time-lagged relationship between diversity and weight in control birds but not in the treatment birds, suggesting L. kimchicus helped birds compensate for low alpha diversity. We discuss why ecological context is likely key when predicting impacts of the microbiome. The manipulation of the gut microbiota with a host native strain in this wild population provides direct evidence for the role of the microbiota in the ecology and evolution of natural populations. Aim: Human pressure in the oceans is pervasive and affects marine life. Understanding species' differing responses to human pressure, and how human pressure compares to other environmental variables in shaping marine communities is needed to facilitate the sustainable management of the seas. Despite theory and empirical evidence that fishing pressure affects marine life‐history strategies, several recent large‐scale studies have not shown strong relationships between fishing pressure and community composition. We aim to reconcile theory with data and explain these variable findings, testing the hypothesis that the signal of the effect of fishing pressure on marine communities depends on the scale at which the community is defined. Location: North East Atlantic. Time Period: 2009 to 2021. Major Taxa Studied: Marine vertebrates (Teleostei, Elasmobranchii, Petromyzonti, Holocephali). Methods: We collate extensive scientific marine biodiversity surveys, published life‐history traits and high‐resolution annual fishing pressure data. Using frequentist Generalized Linear Mixed Models, we assess whether community mean weighted life‐history traits correlate with fishing pressure, sea surface temperature and depth and whether the strength of these relationships are scale dependant. Results: We show fish community life‐history strategy correlates with fishing pressure, and the relative importance of fishing pressure compared to environmental variables increases with the scale at which a community is defined. Main Conclusions: We suggest this scale dependence relates to the spatial extent over which covariates vary, and how fish movement moderates communities' experience of this variability. Our findings highlight the importance of explicit consideration of scale in ecological research, supporting the idea that studying systems at ecologically relevant scales is necessary to detect and appropriately interpret the effects of global change. 5. An optimally tuned range-separated hybrid starting point for ab initio GW plus Bethe–Salpeter equation calculations of molecules.

The ab initio GW plus Bethe–Salpeter equation (GW-BSE, where G is the one particle Green's function and W is the screened Coulomb interaction) approach has emerged as a leading method for predicting excitations in both solids and molecules with a predictive power contingent upon several factors. Among these factors are the (1) generalized Kohn–Sham eigensystem used to construct the GW self-energy and to solve the BSE and (2) the efficacy and suitability of the Tamm–Dancoff approximation. Here, we present a detailed benchmark study of low-lying singlet excitations from a generalized Kohn–Sham (gKS) starting point based on an optimally tuned range-separated hybrid (OTRSH) functional. We show that the use of this gKS starting point with one-shot G0W0 and G0W0-BSE leads to the lowest mean absolute errors (MAEs) and mean signed errors (MSEs), with respect to high-accuracy reference values, demonstrated in the literature thus far for the ionization potentials of the GW100 benchmark set and for low-lying neutral excitations of Thiel's set molecules in the gas phase, without the need for self-consistency. The MSEs and MAEs of one-shot G0W0-BSE@OTRSH excitation energies are comparable to or lower than those obtained with other functional starting points after self-consistency. Additionally, we compare these results with linear-response time-dependent density functional theory (TDDFT) calculations and find GW-BSE to be superior to TDDFT when calculations are based on the same exchange-correlation functional. This work demonstrates tuned range-separated hybrids used in combination with GW and GW-BSE can greatly suppress starting point dependence for molecules, leading to accuracy similar to that for higher-order wavefunction-based theories for molecules without the need for costlier iterations to self-consistency. - Abstract
The International Bottom Trawl Survey Working Group (IBTSWG) coordinate fishery-independent bottom trawl surveys in the ICES Area (Northeast Atlantic and North Sea) providing an important platform for the collection of additional data such as sampling larval sprat, stomach contents and fish parasites. These long-term monitoring surveys provide data for stock assessments and facilitate analyses of the distributions and relative abundance of fish. IBTSWG promotes the standardization of fishing gears and methods. This report summarizes national contributions in 2022–2023 and plans for the 2023–2024 surveys. In the North Sea, the surveys are performed in Quarter 1 and Q3. The Northeast Atlantic surveys are conducted mostly in Q1, Q3, and Q4 with a suite of 14 national surveys covering large areas of continental shelf extending from northern Scotland to the Gulf of Cádiz. The 2023-Q1 North Sea IBTS was impacted slightly by mechanical issues on one vessel, resulting in some of the Rectangles in the central North Sea being sampled with a single haul instead of the planned two. The 2022-Q3 North Sea IBTS was broadly complete, with the overall number of hauls comparable to previous years, though some Rectangles close to shore or with obstructions may not have had full coverage. The Northeast Atlantic surveys were mostly completed successfully, with the exception of the Scottish west coast groundfish survey in Q1 (cancelled due to vessel breakdown). There was incomplete survey coverage for some of the surveys, including the EVHOE survey (severe weather) and Portuguese groundfish survey (severe weather and mechanical problems). The Spanish surveys in the Gulf of Cádiz (cancelled in 2021) were undertaken in 2022. Recent updates to DATRAS, where the trawl survey data are stored, were summarised and data quality, including catch weights and species identification, was reviewed. Motivation and aim: Mapping the spatial distribution of biodiversity is critical for understanding its fundamental drivers (e.g. speciation, environmental filtering) as well as for conservation assessment. An important dimension of this topic is how the distributions of subsets of species contribute to the overall distribution of biodiversity. Although studies have previously investigated the role of geographically common and rare species in determining these patterns, their respective contributions appear to vary between studies. Knowing which species contribute disproportionately to the spatial distribution of biodiversity enables the identification of key indicator species for biodiversity assessments across large areas and is important for prioritising areas for conservation actions. An extensive review of the literature was carried out to synthesise research on how geographic rarity contributes to spatial patterns of biodiversity. We identify potential explanations for the discrepancies in findings between studies and identify opportunities for further research. Results: Many studies on the contribution of geographic commonness and rarity to the spatial distribution of biodiversity focus on species richness. A prevalent view is that common (widespread) species contribute disproportionately, although this is not ubiquitous across studies due to factors such as the geographic extent from which relative rarity is quantified. We identify research pathways that will further improve our knowledge of how geographically common and rare species shape the spatial distribution of biodiversity including the impact of spatial scale on species contributions and the incorporation of biodiversity components beyond taxonomic alpha diversity, that is functional and phylogenetic diversity. Main conclusions: Future research should incorporate multiple biodiversity components and model scale dependency. This will further our knowledge on the underlying processes that shape the spatial variation of biodiversity across the planet and help inform biological surveys and conservation activities. - Abstract
Between January 2005 and December 2005, 199 meticillin-resistant Staphylococcus aureus (MRSA) isolates were obtained from nonhospitalised patients presenting skin and soft tissue infections to local general practitioners. The study area incorporated 57 surgeries from three Primary Care Trusts in the Lichfield, Tamworth, Burntwood, North and East Birmingham regions of Central England, UK. Following antibiotic susceptibility testing, pulsed-field gel electrophoresis, Panton-Valentine leukocidin gene detection and SCCmec element assignment, 95% of the isolates were shown to be related to hospital epidemic strains EMRSA-15 and EMRSA-16. In total 87% of the isolate population harboured SCCmec IV, 9% had SCCmec II and 4% were identified as carrying novel SCCmec IIIa-mecI. When mapped to patient home postcode, a diverse distribution of isolates harbouring SCCmec II and SCCmec IV was observed; however, the majority of isolates harbouring SCCmec IIIa-mecI were from patients residing in the north-west of the study region, highlighting a possible localised clonal group. Transmission of MRSA from the hospital setting into the surrounding community population, as demonstrated by this study, warrants the need for targeted patient screening and decolonisation in both the clinical and community environments.
