10. Investigating the biosynthesis and mode of action of the formicamycin antibiotics

Abstract

One of the most pressing issues of our time is antimicrobial resistance to currently used antibiotics. Therefore, new antibiotics are needed to ensure that we can continue to treat and prevent infections. Actinomycetes, such as Streptomyces, have predominately been at the forefront of antibiotic discovery for more than half a century and continue to provide new potential antibiotics. Streptomyces formicae is a new species which was isolated from the bodies and habitats of the fungus farming ants, Tetraponera penzigi, that has previously been found to produce a new class of antibiotics, the formicamycins. During this work, the biological activities, target(s) and mode of action of the formicamycins and their biosynthetic intermediates, fasamycins are investigated. We determined that both molecules are potent against Gram-positive organisms such as methicillin-resistant Staphylococcus aureus (MRSA) and vancomycin-resistant Enterococci (VRE). Chemical analysis of S. formicae strains containing mutants within the formicamycin gene cluster allowed us to generate high yielding formicamycin strains and through heterologous expression of the for BGC we have identified several new glycosylated fasamycin congeners. Attempts to generate fasamycin of formicamycin resistant bacterial strains were unsuccessful, even after 40 days of sub-MIC exposure, we therefore determined that these compounds display a high barrier to resistance. Due to this high barrier to resistance and several lines of other in vitro evidence, we hypothesised that both fasamycin and formicamycin have multiple cellular targets. Previous work had identified the fasamycins as inhibitors of bacterial type II fatty acid synthesis (FAS-II), specifically FabF inhibitors, an essential elongation condensation enzyme within the FAS-II pathway. This work however reveals a second target of fasamycin and the first reported target of formicamycin, type II bacterial and archaeal topoisomerases. Overall, this work demonstrates that novel antibiotics can be found by exploring actinomycetes in under-explored environments.

Abstract

Non-small cell lung cancer (NSCLC) has established predictive biomarkers that enable decisions on treatment regimens for many patients. However, resistance to therapy is widespread. It is therefore essential to have a panel of molecular biomarkers that may help overcome therapy resistance and prevent adverse effects of treatment. We performed in silico analysis of NSCLC prognostic indicators, separately for adenocarcinomas and squamous carcinomas, by using The Cancer Genome Atlas (TCGA) and non-TCGA data sources in cBioPortal as well as UALCAN. This review describes lung cancer biology, elaborating on the key genetic alterations and specific genes responsible for resistance to conventional treatments. Importantly, we examined the mechanisms associated with resistance to immune checkpoint inhibitors. Our analysis indicated that a robust prognostic biomarker was lacking for NSCLC, especially for squamous cell carcinomas. In this work, our screening uncovered previously unidentified prognostic gene expression indicators, namely, MYO1E, FAM83 homologs, and DKK1 for adenocarcinoma, and FGA and TRIB1 for squamous cell carcinoma. It was further observed that overexpression of these genes was associated with poor prognosis. Additionally, FAM83 homolog and TRIB1 unexpectedly harbored copy number amplifications. In conclusion, this study elucidated novel prognostic indicators for NSCLC that may serve as targets to overcome therapy resistance toward improved patient outcomes. [ABSTRACT FROM AUTHOR]

Abstract

Simple Summary: Gastric cancer is a deadly disease with no established method to choose the most effective chemotherapy for each patient. To address this public health issue, our group has developed a novel approach using patient tumor samples to create 3D tumor models for rapid drug sensitivity testing. We demonstrated the ability to use patient tumor samples that have been shipped overnight to show that selecting the most effective chemotherapy regimen can be accomplished for patients across the nation. We were able to create 3D tumor models within 24 h and perform drug sensitivity testing within 2 weeks of receiving the tumor sample. This indicates that we have developed a methodology to select the most effective chemotherapy for each patient with gastric cancer within two weeks of diagnosis. Gastric adenocarcinoma (GAd) is the third leading cause of cancer-related deaths worldwide. Most patients require perioperative chemotherapy, yet methods to accurately predict responses to therapy are lacking. Thus, patients may be unnecessarily exposed to considerable toxicities. Here, we present a novel methodology using patient-derived organoids (PDOs) that rapidly and accurately predicts the chemotherapy efficacy for GAd patients. Methods: Endoscopic GAd biopsies were obtained from 19 patients, shipped overnight, and PDOs were developed within 24 h. Drug sensitivity testing was performed on PDO single-cells with current standard-of-care systemic GAd regimens and cell viability was measured. Whole exome sequencing was used to confirm the consistency of tumor-related gene mutations and copy number alterations between primary tumors, PDOs, and PDO single-cells. Results: Overall, 15 of 19 biopsies (79%) were appropriate for PDO creation and single-cell expansion within 24 h of specimen collection and overnight shipment. With our PDO single-cell technique, PDOs (53%) were successfully developed. Subsequently, two PDO lines were subjected to drug sensitivity testing within 12 days from initial biopsy procurement. Drug sensitivity assays revealed unique treatment response profiles for combination drug regimens in both of the two unique PDOs, which corresponded with the clinical response. Conclusions: The successful creation of PDOs within 24 h of endoscopic biopsy and rapid drug testing within 2 weeks demonstrate the feasibility of our novel approach for future applications in clinical decision making. 41. 'Black Colorism and White Racism: Discourse on the Politics of White Supremacy, Black Equality, and Racial Identity, 1915-1930'

Abstract

The following study unravels how Garveyite black nationalists, black integrationists, and Virginian white supremacists understood the race problem and its solution between 1915 and 1930. The racial identity and experiences of these three distinct groups, each informed how they understood the race problem and its solution. The divergent notions about the source of and solution to the race problem coalesced with colorism, sowing seeds of intraracial and interracial conflict and cooperation between the Garveyite black nationalists, black integrationists, and Virginian white supremacists as they navigated how to redress white supremacy and black equality. According to black integrationists and Garveyite black nationalists, the race problem was the system of inequality in America and elsewhere that prescribed blacks as inferior and whites as superior. Both sought to dismantle this inferiority-superiority complex through organizations by pursuing policies that elevated black pride and brought about social, political, and economic equality and opportunities for blacks. While black integrationists and Garveyite black nationalists both understood the source of the problem as the same, their methodology differed drastically. As both race-based organizations attempted to protect their own agenda and bring about the end of racial discrimination and injustice, both colorism rhetoric and Garveyite black nationalists’ alliance with Virginian white supremacists, strengthened rather than weakened white supremacy. Colorism imbued more disunity within the black race, making it difficult for either organization to obtain an immediate end to white racism. Conversely, Virginian white supremacists understood black agitation for equality to be the source of the problem and thus sought to preserve the color line by reaffirming white supremacy. Abstract

The #RSCPoster Twitter conference is an annual, 24 hour poster conference held each March on Twitter. This original conference format has enabled hundreds of participants to share their research, with 32 million measurable impressions of #RSCPoster in 2020, participation growing each year and inspiring new conferences. Here, we will give a brief outline of the history, technicalities and content of the event.

43. Doula Decisions: A Mental Models Approach to UnderstandingLack of Doula Use Despite the Benefits

Abstract

Research Question: Despite the proven benefits of utilizing a doula, only 6% of United States women choose to have a doula present at birth. What explains this lack of doula utilization? Methods:This research employed the mental models approach, an in-depth interviewing and analysis method deriving from decision science, to examine the decision making process of expectant mothers with regard to the use of doulas. The process included 5 interviews with experts including OBGYNs, midwifes, and doulas,and 11 interviews with pregnant women.Analysis:A gap analysis compares the mental models of experts versus pregnant women.Results:Pregnant women have difficulty predicting what labor will be like, and thus how much continuous labor support they will need and want(a hot cold empathy gap). They also lack essential knowledge about what a doula is and does. They report not receiving information about doulas from their health care providers, which contributes to this gap in knowledge and is interpreted as a signal that the provider does not support the choice to use a doula. Lastly, pregnant women anticipate potentially negative relationship consequences when they imagine using a doula—both with their health care provider as well as with their partner. Conclusions/Implications: Health care providers can provide preliminary information about doulas to their patients via methods such as a poster or pamphlet. This would not only give pregnant women basic information on the benefits of doulas but also signal that they support the decision. Doula communications can better address women’s knowledge needs and relationship fears by including information about their role in supporting both women and partners in the child birth experience.

49. The Rental Housing Index: Examining the State of Rental Housing in British Columbia

Abstract

This report was undertaken as part of a larger research project initiated by the BC Non-Profit Housing Association (BCNPHA). The motivation behind the larger project was to provide better and more nuanced data on the rental housing market in British Columbia. The purpose of this report is to give context to this data and demonstrate how the methodology may be applicable outside of BC. The report begins by providing a historical analysis of the factors that have influenced the state of rental housing in Canada. These include the restructuring of federal income tax policies in 1972, rent control, effects of condominiums, direct government programs, and Canada’s ‘dual housing policy’. This history shows that the majority of today’s purpose-built residential rental stock was constructed prior to 1972 and will need significant maintenance in coming years. The current market incentivizes the provision of new rental housing delivered as smaller buildings by non-corporate landlords such as rented condos, rented houses, secondary suites and accessory dwellings such as laneway or carriage homes. For a variety of reasons, the data collected and reported on rental housing fails to document accurately this secondary rental market. The RHI research project was conceived to address the absence of information on the rental housing market. The second section gives an explanation of the methodology and its development followed by a discussion of the results of this research. Three main trends in BC’s rental housing market are identified. Firstly, unaffordable rental housing is not a problem that exists only in large urban centres. The statistical analysis undertaken through this research examined the rental housing markets in Canada, British Columbia, and nearly all BC Regional Districts and municipalities showing that communities of all sizes across BC have unaffordable rental housing markets. Secondly, issues with rental housing affordability appear to stem primarily from a mismatch between high rents and low incomes rather than households living in overcrowded or otherwise inadequate conditions. Lastly, because the unique methodology allows examination of rental housing trends for households with different incomes, it is shown that problems of rental housing affordability are disproportionately affecting those with lower incomes. The report concludes with recommendations as to how the results of this research may be applied in practice. The results of this project and the RHI as a tool are potentially useful to affordable housing advocates, researchers, planners and developers. Suggestions of how this work might be used by these types of practitioners are addressed in turn.
