Rationale: Compounds like caffeine metabolites with more than one proton acceptor site can produce a mixture of isomeric protonated ions (protomers) in electrospray ionization and atmospheric pressure chemical ionization (APCI) ion sources. Discrimination between the protomers is of interest as the charge location influences ion structure and chemical and physical properties. Methods: Protonation of caffeine in an APCI ion source was studied using ion mobility spectrometry. The hydronium ions, H3O+(H2O)n, are the main reactant ions in the APCI ion source. Different dopant gases including NO2, NH3, and CH3NH2 were used to produce new reactant ions NO+, NH4+, and CH3NH3+, respectively. Density functional theory was employed to explain the experimental results and calculate the energies of the ionization reactions. Results: The ion mobility spectrum of caffeine showed three peaks. In the presence of NO2 dopant and NO+ reactant ion, caffeine was ionized via charge transfer and formation of M+ ion. As NH3 and CH3NH2 are stronger bases than H2O, the reactant ions NH4+ and CH3NH3+ selectively protonated the more basic site of caffeine, that is, the imidazole nitrogen. Using these dopants, we could attribute the first ion mobility peak to M+ ion, the second peak to the protonation of caffeine at the carbonyl oxygen atom, and the third peak to the protonation of the imidazole nitrogen atom. The calculated collisional cross‐sections of M+ and the protomers of caffeine confirmed the peaks' assignment. Conclusions: The criterion for the selection of an appropriate dopant is that its proton affinity (PA) should be between those of the proton acceptor sites of the molecule studied. Free electron attachment to the three different isomers of mononitrotoluene molecules in the gas phase is studied using a crossed electron-molecule beams technique. In contrast to previous studies for a large number of negative ions, the presently measured relative cross section curves are recorded with an electron energy resolution of better than 100 meV. For several product anions including the nitro anion N[O.sub.2.sup.-], remarkable differences for the three isomers are observed. In almost all fragment anion efficiency curves, the 2-nitrotoluene exhibits pronounced differences from the two other isomers. In contrast, 3- and 4-nitrotoluene disagree only slightly in a few fragment anions from each other.

Low energy electron impact to the isomers 6-chlorouracil (6-ClU) and 5-chlorouracil (5-ClU) yields a variety of negative ion fragments with surprisingly high cross sections. These ions are dominantly formed via sharply structured resonance features at energies below the threshold for electronic excitation and result from dissociative electron attachment (DEA). The most dominant DEA channel is formation of (M–HCl)[sup -], i.e., ejection of a neutral HCl molecule with the negative charge remaining on the ring. The reaction cross section is 9×10[sup -18] m[sup 2] and 5×10[sup -18] m[sup 2] for 6-Cl and 5-ClU, respectively, and thus about two orders of magnitude higher than the geometrical cross section of the molecule. Further reactions also operative via low energy resonances (<2.5 eV) are Cl[sup -] abstraction, dehydrogenation [formation of (M–H)[sup -], M=ClU], and DEA processes associated with a ring opening. Most of the ion yield curves exhibit remarkably sharp structures which have not been observed before in DEA to a polyatomic system. Although some possibilities on their origin are discussed, their interpretation remains a challenge for theory and further experiments. While electron attachment to both 6-ClU and 5-ClU generates fragments of the same stoichiometric composition, their ion yields and also their relative intensities show some very pronounced differences which can be explained by the different structure but also the different energetic situation in the two isomers. © 2004 American Institute of Physics.
