Abstract

Bloom syndrome (BSyn) is an autosomal recessive disorder caused by variants in the BLM gene, which is involved in genome stability. Patients with BSyn present with poor growth, sun sensitivity, mild immunodeficiency, diabetes, and increased risk of cancer, most commonly leukemias. Interestingly, patients with BSyn do not have other signs of premature aging such as early, progressive hair loss and cataracts. We set out to determine epigenetic age in BSyn, which can be a better predictor of health and disease over chronological age. Our results show for the first time that patients with BSyn have evidence of accelerated epigenetic aging across several measures in blood lymphocytes, as compared to carriers. Additionally, homozygous Blm mice exhibit accelerated methylation age in multiple tissues, including brain, blood, kidney, heart, and skin, according to the brain methylation clock. Overall, we find that Bloom syndrome is associated with accelerated epigenetic aging effects in multiple tissues and more generally a strong effect on CpG methylation levels.

13. Learning language variations in news corpora through differential embeddings

Abstract

There is an increasing interest in the NLP community in capturing variations in the usage of language, either through time (i.e., semantic drift), across regions (as dialects or variants) or in different social contexts (i.e., professional or media technolects). Several successful dynamical embeddings have been proposed that can track semantic change through time. Here we show that a model with a central word representation and a slice-dependent contribution can learn word embeddings from different corpora simultaneously. This model is based on a star-like representation of the slices. We apply it to The New York Times and The Guardian newspapers, and we show that it can capture both temporal dynamics in the yearly slices of each corpus, and language variations between US and UK English in a curated multi-source corpus. We provide an extensive evaluation of this methodology.

Abstract

We study a particle system with the following diffusion-branching-selection mechanism. Particles perform independent one dimensional Brownian motions and on top of that, at a constant rate, a pair of particles is chosen uniformly at random and both particles adopt the position of the rightmost one among them. We show that the cumulative distribution function of the empirical measure converges to a solution of the Fisher-Kolmogorov-Petrovskii-Piskunov (F-KPP) equation and use this fact to prove that the system selects the minimal macroscopic speed as the number of particles goes to infinity., Comment: 17 pages

Abstract

PurposeDetermination of genotypic/phenotypic features of GATAD2B-associated neurodevelopmental disorder (GAND).MethodsFifty GAND subjects were evaluated to determine consistent genotypic/phenotypic features. Immunoprecipitation assays utilizing in vitro transcription-translation products were used to evaluate GATAD2B missense variants' ability to interact with binding partners within the nucleosome remodeling and deacetylase (NuRD) complex.ResultsSubjects had clinical findings that included macrocephaly, hypotonia, intellectual disability, neonatal feeding issues, polyhydramnios, apraxia of speech, epilepsy, and bicuspid aortic valves. Forty-one novelGATAD2B variants were identified with multiple variant types (nonsense, truncating frameshift, splice-site variants, deletions, and missense). Seven subjects were identified with missense variants that localized within two conserved region domains (CR1 or CR2) of the GATAD2B protein. Immunoprecipitation assays revealed several of these missense variants disrupted GATAD2B interactions with its NuRD complex binding partners.ConclusionsA consistent GAND phenotype was caused by a range of genetic variants in GATAD2B that include loss-of-function and missense subtypes. Missense variants were present in conserved region domains that disrupted assembly of NuRD complex proteins. GAND's clinical phenotype had substantial clinical overlap with other disorders associated with the NuRD complex that involve CHD3 and CHD4, with clinical features of hypotonia, intellectual disability, cardiac defects, childhood apraxia of speech, and macrocephaly.

Abstract

With a growing aging population, the routine assessment of physical function may become a critical component of clinical practice. The purpose of this cross-sectional study is to compare two common assessments of muscular function: (1) isometric knee extension strength (KES) and (2) sit-to-stand (STS) muscle power tests, in predicting objective physical function (i.e., gait speed) in aging adults. 84 adults (56% female, mean (SD) age = 66.6 (9.4) years) had their relative KES, STS power, usual gait speed (UGS), and fast gait speed (FGS) assessed. Multiple linear regression examined the associations between KES, STS power, and gait outcomes. When entered in separate models, KES and STS power were both independently associated with UGS and FGS (Std. β = 0.35–0.44 and 0.42–0.55 for KES and STS power, respectively). When entered in the same model, STS power was associated with UGS and FGS (Std. β = 0.37 [95%CI: 0.15, 0.58] and 0.51 [95%CI: 0.31, 0.70], respectively), while KES was only associated with FGS (Std. β = 0.25 [95%CI: 0.02, 0.48]). Abstract

We consider a continuum percolation model on $\R^d$, $d\geq 1$.For $t,\lambda\in (0,\infty)$ and $d\in\{1,2,3\}$, the occupied set is given by the union of independent Brownian paths running up to time $t$ whoseinitial points form a Poisson point process with intensity $\lambda\textgreater{}0$.When $d\geq 4$, the Brownian paths are replaced by Wiener sausageswith radius $r\textgreater{}0$.We establish that, for $d=1$ and all choices of $t$, no percolation occurs,whereas for $d\geq 2$, there is a non-trivial percolation transitionin $t$, provided $\lambda$ and $r$ are chosen properly.The last statement means that $\lambda$ has to be chosen to be strictly smaller than the critical percolation parameter for the occupied set at time zero(which is infinite when $d\in\{2,3\}$, but finite and dependent on $r$ when $d\geq 4$).We further show that for all $d\geq 2$, the unbounded cluster in the supercritical phase is unique.Along the way a finite box criterion for non-percolation in the Boolean model is extended to radius distributions with an exponential tail. This may be of independent interest.The present paper settles the basic properties of the model and should be viewed as a jumpboard for finer results.

45. Variational description of Gibbs-non-Gibbs dynamical transitions for spin-flip systems with a Kac-type interaction

Abstract

We continue our study of Gibbs-non-Gibbs dynamical transitions. In the present paper we consider a system of Ising spins on a large discrete torus with a Kac-type interaction subject to an independent spin-flip dynamics (infinite-temperature Glauber dynamics). We show that, in accordance with the program outlined in \cite{vEFedHoRe10}, in the thermodynamic limit Gibbs-non-Gibbs dynamical transitions are \emph{equivalent} to bifurcations in the set of global minima of the large-deviation rate function for the trajectories of the empirical density \emph{conditional} on their endpoint. More precisely, the time-evolved measure is non-Gibbs if and only if this set is not a singleton for \emph{some} value of the endpoint. A partial description of the possible scenarios of bifurcation is given, leading to a characterization of passages from Gibbs to non-Gibbs and vice versa, with sharp transition times.
