Abstract

Human coronaviruses (HCoVs) cause respiratory tract infections and are of great importance due to the recent severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) pandemic. Human betacoronavirus OC43 (HCoV-OC43) is an adequate surrogate for SARS-CoV-2 because it infects the human respiratory system, presents a comparable biology, and is transmitted in a similar way. Its use is advantageous since it only requires biosafety level (BSL)-2 infrastructure which minimizes costs and biosafety associated limitations. In this report, we describe a high-throughput screening (HTS) platform to identify compounds that inhibit the propagation of HCoV-OC43. Optimization of assays based on inhibition of the cytopathic effect and virus immunodetection with a specific antibody, has provided a robust methodology for the screening of a selection of microbial natural product extracts from the Fundación MEDINA collection. Using this approach, a subset of 1280 extracts has been explored. Of these, upon hit confirmation and early LC-MS dereplication, 10 extracts were identified that contain potential new compounds. In addition, we report on the novel antiviral activity of some previously described natural products whose presence in bioactive extracts was confirmed by LC/MS analysis.

Abstract

Inosine triphosphate pyrophosphatases (ITPases) are ubiquitous house-cleaning enzymes that specifically recognize deaminated purine nucleotides and catalyze their hydrolytic cleavage. In this work, we have characterized the Trypanosoma brucei ITPase ortholog (TbITPA). Recombinant TbITPA efficiently hydrolyzes (deoxy)ITP and XTP nucleotides into their respective monophosphate form. Immunolocalization analysis performed in bloodstream forms suggests that the primary role of TbITPA is the exclusion of deaminated purines from the cytosolic nucleoside triphosphate pools. Even though ITPA-knockout bloodstream parasites are viable, they are more sensitive to inhibition of IMP dehydrogenase with mycophenolic acid, likely due to an expansion of IMP, the ITP precursor. On the other hand, TbITPA can also hydrolyze the activated form of the antiviral ribavirin although in this case, the absence of ITPase activity in the cell confers protection against this nucleoside analog. This unexpected phenotype is dependant on purine availability and can be explained by the fact that ribavirin monophosphate, the reaction product generated by TbITPA, is a potent inhibitor of trypanosomal IMP dehydrogenase and GMP reductase. In summary, the present study constitutes the first report on a protozoan inosine triphosphate pyrophosphatase involved in the removal of harmful deaminated nucleotides from the cytosolic pool.

10. Implicación de la nucleotidohidrolasa DCTPP1 en la regulación del pool de nucleótidos y el mantenimiento de la integridad genómica

Abstract

En este trabajo se ha confirmado el papel de DCTPP1 en la homeostasis de dCTP, pero además se ha descrito una nueva función en el mantenimiento de los niveles de dTTP. En ausencia de DCTPP1, las células presentan un pool de dCTP elevado, una disminución del pool de dTTP y la aparición de un pool de dUTP, cuya incorporación al DNA es potencialmente genotóxica. Como consecuencia del aumento del ratio dUTP/dTTP, las células deficientes en DCTPP1 acumulan uracilo en el DNA y muestran una activación de la respuesta a daños en el DNA, alteraciones en el ciclo celular y un fenotipo hipermutador que afecta tanto al DNA nuclear como al mitocondrial. Asimismo, en ausencia de DCTPP1, las células son altamente dependientes del salvamento de nucleósidos para el mantenimiento de los niveles de dTTP. Nuestros resultados indican un papel prominente de DCTPP1 en la provisión de dTTP vía la síntesis de novo y en el equilibrio del pool de nucleótidos pirimidínicos, una función que está intrínsecamente relacionada con la preservación de la integridad genética. Nuestro estudio identifica a la enzima DCTPP1 como un factor fundamental a tener en cuenta a la hora de analizar las causas moleculares que subyacen a patologías humanas causadas por desbalances del pool de dNTPs. Además, dado que la modulación de la actividad de DCTPP1 permite alterar la síntesis de novo y la homeostasis de nucleótidos pirimidínicos, puede ser una herramienta terapéutica en células tumorales donde existe una alta demanda de nucleótidos asociada a su elevada capacidad replicativa. Por otra parte se ha establecido un modelo de quiescencia para el estudio del metabolismo de dNTPs en células no replicativas. En tejidos diferenciados, donde no hay replicación del DNA nuclear y por tanto la síntesis de novo y la vía de recuperación citosólica no son funcionales, la integridad y replicación del DNA mitocondrial depende en gran medida de la ruta de salvamento mitocondrial de nucleótidos (Hakansson et al., 2006; Saada, 2009). DCTPP1 presenta una localización ubicua en núcleo, citosol y mitocondria (Requena et al., 2014). En células no replicativas la expresión de DCTPP1 en núcleo y citosol desaparece y solo se detecta la proteína en mitocondria. Este modelo permitirá profundizar en el papel de DCTPP1 en el mantenimiento del pool mitocondrial de dNTPs, su posible implicación en el desarrollo de los síndromes de depleción mitocondrial y su utilidad en terapias que modulen la provisión y el equilibrio del pool de nucleótidos en este orgánulo., Tesis Univ. 12. DCTPP1 prevents a mutator phenotype through the modulation of dCTP, dTTP and dUTP pools

Abstract

To maintain dNTP pool homeostasis and preserve genetic integrity of nuclear and mitochondrial genomes, the synthesis and degradation of DNA precursors must be precisely regulated. Human all-alpha dCTP pyrophosphatase 1 (DCTPP1) is a dNTP pyrophosphatase with high affinity for dCTP and 5'-modified dCTP derivatives, but its contribution to overall nucleotide metabolism is controversial. Here, we identify a central role for DCTPP1 in the homeostasis of dCTP, dTTP and dUTP. Nucleotide pools and the dUTP/dTTP ratio are severely altered in DCTPP1-deficient cells, which exhibit an accumulation of uracil in genomic DNA, the activation of the DNA damage response and both a mitochondrial and nuclear hypermutator phenotype. Notably, DNA damage can be reverted by incubation with thymidine, dUTPase overexpression or uracil-DNA glycosylase suppression. Moreover, DCTPP1-deficient cells are highly sensitive to down-regulation of nucleoside salvage. Our data indicate that DCTPP1 is crucially involved in the provision of dCMP for thymidylate biosynthesis, introducing a new player in the regulation of pyrimidine dNTP levels and the maintenance of genomic integrity.

Abstract

Importance: The COVID-19 pandemic has revealed the lack of effective treatments against betacoronaviruses and the urgent need for new broad-spectrum antivirals. Natural products are a valuable source of bioactive compounds with pharmaceutical potential that may lead to the discovery of new antiviral agents. Specifically, compared to conventional synthetic molecules, microbial natural extracts possess a unique and vast chemical diversity and are amenable to large-scale production. The implementation of a high-throughput screening platform using the betacoronavirus OC43 in a human cell line infection model has provided proof of concept of the approach and has allowed for the rapid and efficient evaluation of 1,280 microbial extracts.
