As the knowledge base and importance of mitochondrial physiology to evolution, health and diseaseexpands, the necessity for harmonizing the terminologyconcerning mitochondrial respiratory states and rates has become increasingly apparent. Thechemiosmotic theoryestablishes the mechanism of energy transformationandcoupling in oxidative phosphorylation. Theunifying concept of the protonmotive force providestheframeworkfordeveloping a consistent theoretical foundation ofmitochondrial physiology and bioenergetics.We followthe latest SI guidelines and those of the International Union of Pure and Applied Chemistry(IUPAC)onterminology inphysical chemistry, extended by considerationsofopen systems and thermodynamicsof irreversible processes.Theconcept-driven constructive terminology incorporates the meaning of each quantity and alignsconcepts and symbols withthe nomenclature of classicalbioenergetics. Vesicles formed from single-chain amphiphiles (SCAs) such as fatty acids probably played an important role in the origin of life. A major criticism of the hypothesis that life arose in an early ocean hydrothermal environment is that hot temperatures, large pH gradients, high salinity and abundant divalent cations should preclude vesicle formation. However, these arguments are based on model vesicles using 1–3 SCAs, even though Fischer–Tropsch-type synthesis under hydrothermal conditions produces a wide array of fatty acids and 1-alkanols, including abundant C10–C15 compounds. Here, we show that mixtures of these C10–C15 SCAs form vesicles in aqueous solutions between pH ~6.5 and >12 at modern seawater concentrations of NaCl, Mg2+ and Ca2+. Adding C10 isoprenoids improves vesicle stability even further. Vesicles form most readily at temperatures of ~70 °C and require salinity and strongly alkaline conditions to self-assemble. Thus, alkaline hydrothermal conditions not only permit protocell formation at the origin of life but actively favour it.

In cytochrome c oxidase (CytcO) reduction of O-2 to water is linked to uptake of eight protons from the negative side of the membrane: four are substrate protons used to form water and four are pumped across the membrane. In bacterial oxidases, the substrate protons are taken up through the K and the D proton pathways, while the pumped protons are transferred through the D pathway. On the basis of studies with CytcO isolated from bovine heart mitochondria, it was suggested that in mitochondrial CytcOs the pumped protons are transferred though a third proton pathway, the H pathway, rather than through the D pathway. Here, we studied these reactions in S. cerevisiae CytcO, which serves as a model of the mammalian counterpart. We analyzed the effect of mutations in the D (Asn99Asp and Ile67Asn) and H pathways (Ser382Ala and Ser458Ala) and investigated the kinetics of electron and proton transfer during the reaction of the reduced CytcO with O-2. No effects were observed with the H pathway variants while in the D pathway variants the functional effects were similar to those observed with the R. sphaeroides CytcO. The data indicate that the S. cerevisiae CytcO uses the D pathway for proton uptake and presumably also for proton pumping.

UV/visible spectroscopy are applied to confirm the small spectral shifts induced by CO in ferrous myeloperoxidase (MPO) and the formation of a heme ferrous-CO compound. Two different conformations of the bound CO and identical recombination rate constants observed by Fourier transform infrared spectroscopy are in rapid thermal equilibrium rather than two distinct protein populations with different binding sites.

Cystinuria is the commonest inherited cause of nephrolithiasis (~1% in adults; ~6% in children) and is the result of impaired cystine reabsorption in the renal proximal tubule. Cystine is poorly soluble in urine with a solubility of ~1 mM and can readily form microcrystals that lead to cystine stone formation, especially at low urine pH. Diagnosis of cystinuria is made typically by ion-exchange chromatography (IEC) detection and quantitation, which is slow, laboursome and costly. More rapid and frequent monitoring of urinary cystine concentration would significantly improve the diagnosis and clinical management of cystinuria. We used attenuated total reflection - Fourier transform infrared spectroscopy (ATR-FTIR) to detect and quantitate insoluble cystine in 22 cystinuric and 5 healthy control urine samples. Creatinine concentration was also determined by ATR-FTIR to adjust for urinary concentration/dilution. Urine was centrifuged, the insoluble fraction re-suspended in 5 μL water and dried on the ATR prism. Cystine was quantitated using its 1296 cm−1 absorption band and levels matched with parallel measurements made using IEC. ATR-FTIR afforded a rapid and inexpensive method of detecting and quantitating insoluble urinary cystine. This proof-of-concept study provides a basis for developing a high-throughput, cost-effective diagnostic method for cystinuria, and for point-of-care clinical monitoring.

When analysing solutes by FTIR spectroscopy in attenuated total reflection (ATR) mode, drying of samples onto the ATR crystal surface can greatly increase solute band intensities and, therefore, aid detection of minor components. However, analysis of such spectra is complicated by the existence of alternative partial hydration states of some substances that can significantly alter their infrared signatures. This is illustrated here with urea, which is a dominant component of urine. The effects of hydration state on its infrared spectrum were investigated both by incubation in atmospheres of fixed relative humidities and by recording serial spectra during the drying process. Significant changes of absorption band positions and shapes were observed. Decomposition of the CN antisymmetric stretching (νas) band in all states was possible with four components whose relative intensities varied with hydration state. These correspond to the solution (1468 cm-1) and dry (1464 cm-1) states and two intermediate (1454 cm-1 and 1443 cm-1) forms that arise from specific urea-water and/or urea-urea interactions. Such intermediate forms of other compounds can also be formed, as demonstrated here with creatinine. Recognition of these states and their accommodation in analyses of materials such as dried urine allows more precise decomposition of spectra so that weaker bands of diagnostic interest can be more accurately defined.

NO-synthases, sole sources of nitric oxide (NO) in mammals, are involved in numerous processes of signalling (arterial pressure regulation, neuronal communication) but also of cytotoxicity (non specific immune response). This physiological duality, correlated to NOS isoforms, could be explained by a production of either NO (for signalling), either peroxynitrite (PN). Indeed, PN is a highly oxidizing molecule associated to several pathologies. Nevertheless, in vivo, PN must be activated to exert its toxicity. The aim of this thesis was to investigate PN activation by NOSs and the parameters that favour its production by NOSs. We showed that the interaction between NOSs and PN leads to PN isomerization or activation depending on pH value. PN is activated by a homolytic cleavage that induces the concomitant formation of an oxoferryl intermediate and a nitrogen dioxide radical (NO2). Depending on the isoform, this oxoferryl/NO2 pair can either recombine to nitrate (detoxification) either oxidize and/or nitrate external compounds (toxicity). This difference of interaction between PN and each NOS could contribute to the biological specificity of the isoforms. Finally, we started the characterization of the physico-chemical parameters that could control PN production by NOSs. In particular, we were interested in the Fe(II)-NO complex oxidation potential. We showed that this complex was in thermal equilibrium between three conformations, which sets a new and original basis for the structure-function analysis of this complex and the study of PN production by the different NOSs., L'activité des NO-synthases (NOS), unique source de monoxyde d'azote (NO) chez les mammifères, s'inscrit dans des processus de signalisation (régulation de la pression artérielle, communication neuronale) et de cytotoxicité (réponse immunitaire non spécifique). Pour rendre compte de cette dualité physiologique, une partition de leur cycle catalytique a été proposée : une voie produirait du NO (signalisation), et une autre conduirait à la formation de peroxynitrite (ONOOH, PN), molécule hautement oxydante aujourd'hui associée à de nombreuses pathologies. Cependant le PN doit être activé in vivo pour exercer sa toxicité, réaction qui peut être catalysée par des porphyrines à fer et donc potentiellement par les NOSs. Dans ce contexte, l'objectif de cette thèse était d'étudier le devenir du PN synthétisé par les NOSs et d'analyser les paramètres favorisant sa production afin d'expliquer le rôle cytotoxique de l'isoforme inductible et la spécificité physiologique de chaque isoforme. Tout d'abord, nous avons étudié l'interaction des NOSs avec PN. Nous avons mis en évidence par une analyse cinétique que quelles soient les conditions expérimentales, le PN synthétisé au site actif de l'enzyme n'était pas libéré mais pris en charge par l'hème pour former d'autres oxydes d'azote. Nous avons proposé un mécanisme en plusieurs étapes pour cette réaction, qui mène à l'isomérisation ou à l'activation du PN suivant que le pH est alcalin ou acide. Dans le cas d'une activation du PN, nous avons observé un intermédiaire pour NOS avec un maximum d'absorption autour de 443 nm qui pourrait correspondre à un complexe oxoferryl, FeIV=O, et qui serait formé par rupture homolytique de la liaison O-O du complexe NOS-PN [FeIII-OONO] avec libération concomitante d'un radical •NO2. Des études comparatives de réactivité du système {NOS + PN} pour les différentes isoformes ont montré que la paire {FeIV=O...•NO2} conduit soit à l'augmentation des processus d'oxydation à un électron et de nitration de composés extérieurs, soit à la détoxication partielle ou totale du PN. La balance entre ces deux voies (toxicité versus détoxication) semble dépendre de la capacité des différentes isoformes à libérer ou à piéger les radicaux •NO2. Ainsi la diversité de réaction entre NOS et PN (génération ou extinction d'un stress oxydant) pourrait rendre compte de la spécificité physiologique des différentes isoformes. Ensuite, nous nous sommes intéressés à caractériser les paramètres physico-chimiques qui peuvent contrôler la production de PN par les NOSs ou l'oxydation du complexe FeII-NO. Dans un premier temps nous avons développé une nouvelle méthodologie de spectroélectrochimie, qui devrait permettre la mesure fiable du potentiel redox du couple FeII-NO/FeIII-NO. Nous avons mis en évidence des effets distincts du substrat L-arginine et du co-facteur H4B des NOSs sur la stabilisation de la structure en dimère de la protéine. Nous avons également démontré que l'utilisation de l'analogue H2B du co-facteur naturel ne peut être utilisé en tant que mime pour des expériences de réactivité puisqu'il n'assure pas cette structuration. Dans un deuxième temps nous avons étudié les propriétés structurales et électroniques des complexes FeII-NO par spectroscopie RPE classique et à impulsions. Nous avons mis en évidence l'existence de trois géométries pour les complexes FeII-NO, et avons pu établir une relation d'équilibre thermique entre deux d'entre elles, intrinsèquement contrôlée par l'environnement de l'hème (présence et nature du substrat, type d'isoforme). Ces résultats indiquent que les études structure/fonction des complexes FeII-NO ne doivent pas être menées à basse température pour représenter la réalité physiologique des NOSs. En conclusion, ces travaux représentent la première étude de l'interaction entre le PN et les NOSs et mettent en évidence leur capacité à générer, amplifier ou éteindre un stress oxydant cellulaire. Ils ouvrent des perspectives nouvelles et originales pour la compréhension des paramètres induisant ce stress in vivo, ou contrôlant la spécificité biologique des différentes isoformes. 5

27. Reaction of wild-type and Glu243Asp variant yeast cytochrome c oxidase with O-2

- Abstract
We have studied internal electron transfer during the reaction of Saccharomyces cerevisiae mitochondrial cytochrome c oxidase with dioxygen. Similar absorbance changes were observed with this yeast oxidase as with the previously studied Rhodobacter sphaeroides and bovine mitochondrial oxidases, which suggests that the reaction proceeds along the same trajectory. However, notable differences were observed in rates and electron-transfer equilibrium constants of specific reaction steps, for example the ferryl (F) to oxidized (O) reaction was faster with the yeast (0.4 ms) than with the bovine oxidase (similar to 1 ms) and a larger fraction Cu-A was oxidized with the yeast than with the bovine oxidase in the peroxy (P-R) to F reaction. Furthermore, upon replacement of Glu243, located at the end of the so-called D proton pathway, by Asp the P-R -> F and F -> O reactions were slowed by factors of similar to 3 and similar to 10, respectively, and electron transfer from Cu-A to heme a during the P-R -> F reaction was not observed. These data indicate that during reduction of dioxygen protons are transferred through the D pathway, via Glu243, to the catalytic site in the yeast mitochondrial oxidase.
