Individuals with spinal cord injury are characterised by reduced physical capacity as compared to able-bodied persons, and are at risk of developing cardiovascular disease. The study aimed to evaluate the differences in physiological responses to an exercise test in handcycling-trained vs. able-bodied-trained and non-trained men. Eight males with spinal cord injury who were trained in handcycling, eighteen able-bodied males who were trained in powerlifting, and fourteen physically active non-athletes performed a graded arm crank ergometer test. Purpose: To analytically and clinically validate a circulating cell-free tumor DNA sequencing test for comprehensive tumor genotyping and demonstrate its clinical feasibility.Experimental Design: Analytic validation was conducted according to established principles and guidelines. Blood-to-blood clinical validation comprised blinded external comparison with clinical droplet digital PCR across 222 consecutive biomarker-positive clinical samples. Blood-to-tissue clinical validation comprised comparison of digital sequencing calls to those documented in the medical record of 543 consecutive lung cancer patients. Clinical experience was reported from 10,593 consecutive clinical samples.Results: Digital sequencing technology enabled variant detection down to 0.02% to 0.04% allelic fraction/2.12 copies with ≤0.3%/2.24–2.76 copies 95% limits of detection while maintaining high specificity [prevalence-adjusted positive predictive values (PPV) >98%]. Clinical validation using orthogonal plasma- and tissue-based clinical genotyping across >750 patients demonstrated high accuracy and specificity [positive percent agreement (PPAs) and negative percent agreement (NPAs) >99% and PPVs 92%–100%]. Clinical use in 10,593 advanced adult solid tumor patients demonstrated high feasibility (>99.6% technical success rate) and clinical sensitivity (85.9%), with high potential actionability (16.7% with FDA-approved on-label treatment options; 72.0% with treatment or trial recommendations), particularly in non–small cell lung cancer, where 34.5% of patient samples comprised a directly targetable standard-of-care biomarker.Conclusions: High concordance with orthogonal clinical plasma- and tissue-based genotyping methods supports the clinical accuracy of digital sequencing across all four types of targetable genomic alterations. The aim of this project is to fabricate hydrogen-rich silicone doped with magnetic nanoparticles for use as a temperature change indicator in magnetic resonance imaging-guided (MRIg) thermal ablations. To avoid clustering, the particles of mixed MnZn ferrite were synthesized directly in a medical-grade silicone polymer solution. The particles were characterized by transmission electron microscopy, powder X-ray diffraction, soft X-ray absorption spectroscopy, vibrating sample magnetometry, temperature-dependent nuclear magnetic resonance relaxometry (20 °C to 60 °C, at 3.0 T), and magnetic resonance imaging (at 3.0 T). Synthesized nanoparticles were the size of 4.4 nm ± 2.1 nm and exhibited superparamagnetic behavior. Bulk silicone material showed a good shape stability within the study’s temperature range. Embedded nanoparticles did not influence spin–lattice relaxation, but they shorten the longer component of spin–spin nuclear relaxation times of silicone’s protons. However, these protons exhibited an extremely high r2* relaxivity (above 1200 L s−1 mmol−1) due to the presence of particles, with a moderate decrease in the magnetization with temperature. With an increased temperature decrease of r2*, this ferro–silicone can be potentially used as a temperature indicator in high-temperature MRIg ablations (40 °C to 60 °C).

The SOLARIS synchrotron located in Krakow, Poland, is a third-generation light source operating at medium electron energy. The first synchrotron light was observed in 2015, and the consequent development of infrastructure lead to the first users’ experiments at soft X-ray energies in 2018. Presently, SOLARIS expands its operation towards hard X-rays with continuous developments of the beamlines and concurrent infrastructure. In the following, we will summarize the SOLARIS synchrotron design, and describe the beamlines and research infrastructure together with the main performance parameters, upgrade, and development plans.

The comprehensive research of magnetic and electronic structure properties of the new class of Gd

The knowledge of physiological reactions enabling a diver increasing the functional reserve in a life-threatening situation is not yet complete. It is suggested that the ability to adapt to prolonged stress experienced by divers maintaining an upright position on the water surface is associated with the diver’s individual characteristics and the type of the buoyancy control device. The purpose of this study was to perform a preliminary evaluation of physiological variables in divers wearing two different types of buoyancy control device and floating upright at the surface to determine the level of safety offered by each of them. The physiological variables were measured while participants wearing a classical dive vest and a wing dive vest. The oxygen uptake and heart rate measured after 30 minutes of experiment were significantly greater in participants using wing dive vest than classical dive vest. The results confirm the possibility of using physiological indicators to compare the fatigue and rescue function in divers depending on the buoyancy control device type.

The spectroscopy using synchrotron radiation is the advanced tool for materials characterization. In the current work we are reporting recent activity in this research field implemented at the 04BM (PEEM/XAS) beamline of the National Synchrotron Radiation Centre SOLARIS in Krakow, Poland. The beamline is designed to cover wide energy range of soft X-rays, which is well suited for a broad range of applications, including surface physics, material science and magnetism. The comparison of the experimental parameters and selected examples of the results achieved on the PEEM and XAS end stations is demonstrated.

The increase of human population and associated increasing demand for agricultural products lead to soil over-exploitation. Biofertilizers based on lyophilized plant material containing living plant growth-promoting microorganisms (PGPM) could be an alternative to conventional fertilizers that fits into sustainable agricultural technologies ideas. We aimed to: (1) assess the diversity of endophytic bacteria in sugar and sea beet roots and (2) determine the influence of osmoprotectants (trehalose and ectoine) addition during lyophilization on bacterial density, viability and salt tolerance. Microbiome diversity was assessed based on 16S rRNA amplicons sequencing, bacterial density and salt tolerance was evaluated in cultures, while bacterial viability was calculated by using fluorescence microscopy and flow cytometry. Here we show that plant genotype shapes its endophytic microbiome diversity and determines rhizosphere soil properties. Sea beet endophytic microbiome, consisting of genera characteristic for extreme environments, is more diverse and salt resistant than its crop relative. Supplementing osmoprotectants during root tissue lyophilization exerts a positive effect on bacterial community salt stress tolerance, viability and density. Trehalose improves the above-mentioned parameters more effectively than ectoine, moreover its use is economically advantageous, thus it may be used to formulate improved biofertilizers.

Zinc ferrite nanoparticles were obtained by chemical methods (co-precipitation and thermal decomposition of metalorganic compounds) and systematically probed with volume (XRD, VSM), microscopic (TEM) and element sensitive probes (ICP-OES, Mössbauer Spectroscopy, XPS, XAFS). Magnetic studies proved the paramagnetic response of stoichiometric ZnFe2O4 (ZF) nanoparticles, while superparamagnetic behavior was observed in as-synthesized, non-stoichiometric Zn x Fe3−x O (NZF) nanoparticles. Upon annealing up to 1400 °C in an inert atmosphere, a significant change in the saturation magnetization of NZF nanoparticles was observed, which rose from approximately 50 up to 140 emu/g. We attribute this effect to the redistribution of cations in the spinel lattice and reduction of Fe3+ to Fe2+ during high-temperature treatment. Iron reduction is observed in both ZF and NZF nanoparticles, and it is related to the decomposition of zinc ferrite and associated sublimation of zinc oxide.

X-ray emission spectroscopy in a point-to-point focusing geometry using instruments that employ more than one analyzer crystal poses challenges with respect to mechanical design and performance. This work discusses various options for positioning the components and provides the formulas for calculating their relative placement. Ray-tracing calculations were used to determine the geometrical contributions to the energy broadening including the source volume as given by the beam footprint on the sample. The alignment of the instrument is described and examples are given for the performance.

The research enabled the optimal parameters of reed stalks Phragmites australis (Cav.) Trin. ex Steud, to be determined and then be used for rearing red mason bees (Osmia rufa L.). During research conducted in 2015 and 2016, 3,293 reed stalks were occupied by red mason bees, and 19,461 nest cells were counted in the stalks, of which there were 16,222 non-parasitized larvae. The mean weight of one cocoon was 0.085 g. The mean length of the reed stalk occupied by the red mason bee was 169.45 mm, its mean diameter was 6.11 mm and the mean number of cells in the reed was 5.47. The mean length of the first cell, the vestibulum, was 38.38 mm. The mean degree of parasitism was 0.16. The length of the reed stalk positively correlated with the number of cells in the reed nest (r=0.543), vestibulum length (r=0.392) and cocoon mass (r=0.362) The diameter of the reed positively correlated with the mass of the cocoon (r=0.536), the number of cells in the reed (r=0.406) and vestibulum length (r=0.254). Correlation between degree of parasitatism and length, and diameter of the reed was insignificant. Reed stalks with a length of 150 to 200 mm and a diameter of 5–7 mm are recommended for the choice of red mason bee nesting material.

The aim of the study is to present all distribution sites of Bombus semenoviellus in Poland reported between 1988 and 2019. The increase of species dispersion was concluded, especially in the central part of the country, as well as the occurrence in the high Karkonosze and Tatry mountains. This is likely the effect of progressing climate change, as well as the increase in climate continentalism in Europe. Differences between summer and winter temperatures favour the spread of this Siberian bumblebee species throughout the continent. Many specimens were found on plants originating from its central and west Asia. Those plants also occur in eastern and central Europe which could have helped this bumblebee spread west throughout Europe. B. semenoviellus will increase its range towards Western Europe. Based on observations so far, it is not possible to determine its invasive features and increased competitiveness for food and nesting places in relation to other bumblebee species.

Invasive alien species spreading in abandoned agricultural landscape may negatively affect native organisms, including plants and soil biota. This study assessed the effects of invasion by Solidago sp. (goldenrod) in southern Poland on soil fauna feeding activity and on soil microorganism activity, biomass, and functional and taxonomic diversity, in a comparisons of paired plots: goldenrod-invaded plots and nearby non-invaded plots of semi-natural grassland. Goldenrod-invaded plots had fewer vascular plant species (paired t-test) than non-invaded ones, and showed a distinct plant community composition (ANOSIM). Non-invaded and invaded plots did not differ in a range of measured soil physicochemical parameters. No differences were observed between non-invaded and invaded plots in soil fauna feeding activity (measured in the field using bait-lamina test), nor in soil microbial activity (basal respiration rate) and biomass (substrate-induced respiration rate). Goldenrod invasion also did not affect soil bacterial activity and functional diversity as assessed using Biolog® ECO plates, nor bacterial and eukaryotic taxonomic diversity as assessed using Illumina 16/18S rDNA gene fragment sequencing. Bacterial community functional structure (CLPP pattern) and the taxonomic structure of bacteria and eukaryotes (OTUbact and OTUeuk patterns) were not observed to differ between non-invaded and invaded plots. None of the measured soil microbial indices or soil fauna feeding activity were related to the number of vascular plant species (alpha diversity) as tested by simple regressions. The altered vegetation diversity and composition (beta diversity) was not reflected in the CLPP, OTUbact and OTUeuk patterns (Mantel tests). The reduced alpha and beta plant diversity resulting from goldenrod invasion was not reflected in soil microbial community parameters. Results of the effects of goldenrod invasion on soil organisms should be interpreted with caution, as the effects may not be so pronounced as the effects on aboveground organisms.

We present STM/STS, ARPES and magnetotransport studies of the surface topography and electronic structure of pristine Bi2Se3 in comparison to Bi1.96Mg0.04Se3 and Bi1.98Fe0.02Se3. The topography images reveal a large number of complex, triangle-shaped defects at the surface. The local electronic structure of both the defected and non-defected regions is examined by STS. The defect-related states shift together with the Dirac point observed in the undefected area, suggesting that the local electronic structure at the defects is influenced by doping in the same way as the electronic structure of the undefected surface. Additional information about the electronic structure of the samples is provided by ARPES, which reveals the dependence of the bulk and surface electronic bands on doping, including such parameters as the Fermi wave vector. The subtle changes of the surface electronic structure by doping are verified with magneto-transport measurements at low temperatures (200 mK) allowing the detection of Shubnikov-de Haas (SdH) quantum oscillations.

Superparamagnetic ferrite nanoparticles coated with a polymer layer are widely used for biomedical applications. The objective of this work is to design nanoparticles as a magnetic resonance imaging (MRI) temperature-sensitive contrast agent. Copper-zinc ferrite nanoparticles coated with a poly(ethylene glycol) (PEG) layer are synthesized using a one-step thermal decomposition method in a polymer matrix. The resulting nanoparticles are stable in water and biocompatible. Using Mössbauer spectroscopy and magnetometry, it was determined that the grown nanoparticles exhibit superparamagnetic properties. Embedding these particles into an agarose gel resulted in significant modification of water proton relaxation times

An important step in establishing any new metrological method is a prenormative interlaboratory study, designed to verify and validate the method against its stated aims. Here, the 57Fe Mössbauer spectrometric ‘centre of gravity’ (COG) method was tested as a means of quantifying the magnetite/maghemite (Fe3O4/γ-Fe2O3) composition ratio in biphasic magnetic nanoparticles. The study involved seven laboratories across Europe and North and South America, and six samples—a verification set of three microcrystalline mixtures of known composition, and a validation set of three nanoparticle samples of unknown composition. The spectra were analysed by each participant using in-house fitting packages, and ex post facto by a single operator using an independent package. Repeatability analysis was performed using Mandel’s h statistic and modified Youden plots. It is shown that almost all (83/84) of the Mandel h statistic values fall within the 0.5% significance level, with the one exception being borderline. Youden-based pairwise analysis indicates the dominance of random uncertainties; and in almost all cases the data analysis phase is only a minor contributor to the overall measurement uncertainty. It is concluded that the COG method is a robust and promising candidate for its intended purpose.

The child microbiome, including gut and skin communities, is shaped by a multitude of factors, and breastfeeding is one of the most essential. Food allergy (FA) and atopic dermatitis (AD) are among the most common diseases in pediatrics, with the prevalence of each up to 6% and 20%, respectively. Therefore, we aimed at finding differences between the fecal and skin microbiomes of FA and AD patients in the context of breastfeeding, by means of the Illumina sequencing of 16S rRNA gene fragment libraries amplified from the total DNA isolated from samples collected from allergic and healthy infants. We also analyzed milk samples from the mothers of the examined children and searched for patterns of incidence suggesting milk influence on an infant’s allergy status. Here we show that a mother’s milk influences her child’s fecal and skin microbiomes and identify Acinetobacter as the taxon whose abundance is correlated with milk and child-derived samples. We demonstrate that breastfeeding makes allergic children's fecal and skin communities more similar to those of healthy infants than in the case of formula-feeding. We also identify signature taxa that might be important in maintaining health or allergy development.

Purpose:To analytically and clinically validate microsatellite instability (MSI) detection using cell-free DNA (cfDNA) sequencing.Experimental Design:Pan-cancer MSI detection using Guardant360 was analytically validated according to established guidelines and clinically validated using 1,145 cfDNA samples for which tissue MSI status based on standard-of-care tissue testing was available. The landscape of cfDNA-based MSI across solid tumor types was investigated in a cohort of 28,459 clinical plasma samples. Clinical outcomes for 16 patients with cfDNA MSI-H gastric cancer treated with immunotherapy were evaluated.Results:cfDNA MSI evaluation was shown to have high specificity, precision, and sensitivity, with a limit of detection of 0.1% tumor content. In evaluable patients, cfDNA testing accurately detected 87% (71/82) of tissue MSI-H and 99.5% of tissue microsatellite stable (863/867) for an overall accuracy of 98.4% (934/949) and a positive predictive value of 95% (71/75). Concordance of cfDNA MSI with tissue PCR and next-generation sequencing was significantly higher than IHC. Prevalence of cfDNA MSI for major cancer types was consistent with those reported for tissue. Finally, robust clinical activity of immunotherapy treatment was seen in patients with advanced gastric cancer positive for MSI by cfDNA, with 63% (10/16) of patients achieving complete or partial remission with sustained clinical benefit.Conclusions:cfDNA-based MSI detection using Guardant360 is highly concordant with tissue-based testing, enabling highly accurate detection of MSI status concurrent with comprehensive genomic profiling and expanding access to immunotherapy for patients with advanced cancer for whom current testing practices are inadequate.See related commentary by Wang and Ajani, p. 6887
