Abstract

Hymenoscyphus fraxineus is an invasive forest fungal pathogen that induces severe dieback in European ash populations. The spread of the disease has been closely monitored in France by the forest health survey system. We have developed a mechanisticstatistical model that describes the spread of the disease. It takes into account climate (summer temperature and spring rainfall), pathogen population dynamics (foliar infection, Allee effect induced by limited sexual partner encounters) and host density. We fitted this model using available disease reports. We estimated the parameters of our model, first identifying the appropriate ranges for the parameters, which led to a model reduction, and then using an adaptive multiple importance sampling algorithm for fitting. The model reproduces well the propagation observed in France over the last 20 years. In particular, it predicts the absence of disease impact in the south-east of the country and its weak development in the Garonne valley in south-west France. Summer temperature is the factor with the highest overall effect on disease spread, and explains the limited impact in southern France. Among the different temperature indices tested, the number of summer days with temperatures above 28{\textdegree}C gave the best qualitative behavior and the best fit. In contrast, the Allee effect and the heterogeneity of spring precipitation did not strongly affect the overall expansion of H. fraxineus in France and could be neglected in the modeling process. The model can be used to infer the average annual dispersal of H. fraxineus in France.

4. Sketching methods with small window guarantee using minimum decycling sets

Abstract

Most sequence sketching methods work by selecting specific $k$-mers from sequences so that the similarity between two sequences can be estimated using only the sketches. Estimating sequence similarity is much faster using sketches than using sequence alignment, hence sketching methods are used to reduce the computational requirements of computational biology software packages. Applications using sketches often rely on properties of the $k$-mer selection procedure to ensure that using a sketch does not degrade the quality of the results compared with using sequence alignment. In particular the window guarantee ensures that no long region of the sequence goes unrepresented in the sketch. A sketching method with a window guarantee corresponds to a Decycling Set, aka an unavoidable sets of $k$-mers. Any long enough sequence must contain a $k$-mer from any decycling set (hence, it is unavoidable). Conversely, a decycling set defines a sketching method by selecting the $k$-mers from the set. Although current methods use one of a small number of sketching method families, the space of decycling sets is much larger, and largely unexplored. Finding decycling sets with desirable characteristics is a promising approach to discovering new sketching methods with improved performance (e.g., with small window guarantee). The Minimum Decycling Sets (MDSs) are of particular interest because of their small size. Only two algorithms, by Mykkeltveit and Champarnaud, are known to generate two particular MDSs, although there is a vast number of alternative MDSs. We provide a simple method that allows one to explore the space of MDSs and to find sets optimized for desirable properties. 11. Southern African Origin of HTLV-1 in Romania.

Abstract

In Europe, most HTLV-1-infected individuals originate from highly endemic regions such as West Indies, sub-Saharan Africa, and South America. The only genuine endemic region for HTLV-1 in Europe is Romania where ATL series have been reported among Romanian patients. Our objective is to better understand the origin of this endemic focus based on a study of the genetic diversity of HTLV-1 in Romanians. DNA was obtained from PBMCs/buffy coats of 11 unrelated HTLV-1-infected individuals of Romanian origin. They include 9 ATL cases and 2 asymptomatic carriers. LTR sequences were obtained for all specimens. Complete genomic HTLV-1 sequences were obtained using four PCR series on 10 specimens. Phylogenetic trees were generated from multiple alignments using HTLV-1 prototypic sequences and the new generated sequences. Most of the complete LTR sequences (756-bp) showed low nucleotide diversity, ranging from 0% to 0.8% difference, and were closely related (less than 0.8% divergence) to the only previously characterized Romanian strain, RKI2. One strain, ROU7, diverged slightly (1.5% on average) from the others. Phylogenetic analyses both on partial LTR and the complete genome demonstrate that the 11 sequences belong to the HTLV-1a cosmopolitan genotype and 10 of them belong to the previously denominated a-TC Mozambique-Southern Africa A subgroup. In this study, we demonstrated that the HTLV-1 present in Romania most probably originated in Southern Africa. As most Romanian HTLV-1 strains are very closely related, we can assume that HTLV-1 has been introduced into the Romanian population recently. Further studies are ongoing to decipher the routes of arrival and dissemination of these HTLV-1 strains, and to date the emergence of this endemic focus in Central Europe.

Abstract

The sooty bark disease (SBD) is an emerging disease affecting sycamore maple trees (Acer pseudoplatanus) in Europe. Cryptostroma corticale, the causal agent, putatively native to eastern North America, can be also pathogenic for humans causing pneumonitis. It was first detected in 1945 in Europe, with markedly increasing reports since 2000. Pathogen development appears to be linked to heat waves and drought episodes. Here, we analyse the conditions of the SBD emergence in Europe based on a three-decadal time-series data set. We also assess the suitability of aerobiological samples using a species-specific quantitative PCR assay to inform the epidemiology of C. corticale, through a regional study in France comparing two-year aerobiological and epidemiological data, and a continental study including 12 air samplers from six countries (Czechia, France, Italy, Portugal, Sweden and Switzerland). We found that an accumulated water deficit in spring and summer lower than -132 mm correlates with SBD outbreaks. Our results suggest that C. corticale is an efficient airborne pathogen which can disperse its conidia as far as 310 km from the site of the closest disease outbreak. Aerobiology of C. corticale followed the SBD distribution in Europe. Pathogen detection was high in countries within the host native area and with longer disease presence, such as France, Switzerland and Czech Republic, and sporadic in Italy, where the pathogen was reported just once. The pathogen was absent in samples from Portugal and Sweden, where the disease has not been reported yet. We conclude that aerobiological surveillance can inform the spatial distribution of the SBD, and contribute to early detection in pathogen-free countries.

Abstract

Universal hitting sets are sets of words that are unavoidable: every long enough sequence is hit by the set (i.e., it contains a word from the set). There is a tight relationship between universal hitting sets and minimizers schemes, where minimizers schemes with low density (i.e., efficient schemes) correspond to universal hitting sets of small size. Local schemes are a generalization of minimizers schemes which can be used as replacement for minimizers scheme with the possibility of being much more efficient. We establish the link between efficient local schemes and the minimum length of a string that must be hit by a universal hitting set. We give bounds for the remaining path length of the Mykkeltveit universal hitting set. Abstract

Establishing causal links between non-coding variants and human phenotypes is an increasing challenge. Here, we introduce a high-throughput mouse reporter assay for assessing the pathogenic potential of human enhancer variants in vivo and examine nearly a thousand variants in an enhancer repeatedly linked to polydactyly. We show that 71% of all rare non-coding variants previously proposed as causal lead to reporter gene expression in a pattern consistent with their pathogenic role. Variants observed to alter enhancer activity were further confirmed to cause polydactyly in knockin mice. We also used combinatorial and single-nucleotide mutagenesis to evaluate the in vivo impact of mutations affecting all positions of the enhancer and identified additional functional substitutions, including potentially pathogenic variants hitherto not observed in humans. Our results uncover the functional consequences of hundreds of mutations in a phenotype-associated enhancer and establish a widely applicable strategy for systematic in vivo evaluation of human enhancer variants.

Abstract

Groundwater recharge is difficult to estimate, especially in fractured aquifers, because of the spatial variability of the soil properties and because of the lack of data at basin scale. A relevant method, known as the water table fluctuation (WTF) method, consists in inferring recharge directly from the WTFs observed in boreholes. However, the WTF method neglects the impact of lateral groundwater redistribution in the aquifer; i.e., it assumes that all the WTFs are attributable to recharge. In this study, we developed the WTF approach in the frequency domain to better consider groundwater lateral flow, which quickly redistributes the impulse of recharge and mitigates the link between WTFs and recharge. First, we calibrated a 1D analytical groundwater model to estimate hydrodynamic parameters at each borehole. These parameters were defined from the WTFs recorded for several years, independently of prescribed potential recharge. Second, calibrated models are reversed analytically in the frequency domain to estimate recharge fluctuations (RFs) at weekly to monthly scales from the observed WTFs. Models were tested on two twin sites with a similar climate, fractured aquifer and land use but different hydrogeologic settings: one has been operated as a pumping site for the last 25 years (Ploemeur, France), while the second has not been perturbed by pumping (Guidel). Results confirm the important role of rainfall temporal distribution in generating recharge. While all rainfall contributes to recharge, the ratio of recharge to rainfall minus potential evapotranspiration is frequency-dependent, varying between 20 %–30 % at periods d and 30 %–50 % at monthly scale and reaching 75 % at seasonal timescales. We further show that the unsaturated zone thickness controls the intensity and timing of RFs. Overall, this approach contributes to a better assessment of recharge and helps to improve the representation of groundwater systems within hydrological models. In spite of the heterogeneous nature of aquifers, parameters controlling WTFs can be inferred from WTF time series, providing confidence that the method can be deployed in different geological contexts where long-term water table records are available.

À la lumière des crises passées et actuelles impliquant des agents biotiques, nous passons en revue les outils et mesures de gestion disponibles afin de prévenir, éradiquer, enrayer ces crises sanitaires ou alors limiter leur impact. Abstract

Motivation Sequences equivalent to their reverse complements (i.e. double-stranded DNA) have no analogue in text analysis and non-biological string algorithms. Despite this striking difference, algorithms designed for computational biology (e.g. sketching algorithms) are designed and tested in the same way as classical string algorithms. Then, as a post-processing step, these algorithms are adapted to work with genomic sequences by folding a k -mer and its reverse complement into a single sequence: The canonical representation (k -nonical space). Results The effect of using the canonical representation with sketching methods is understudied and not understood. As a first step, we use context-free sketching methods to illustrate the potentially detrimental effects of using canonical k -mers with string algorithms not designed to accommodate for them. In particular, we show that large stretches of the genome ("sketching deserts") are undersampled or entirely skipped by context-free sketching methods, effectively making these genomic regions invisible to subsequent algorithms using these sketches. We provide empirical data showing these effects and develop a theoretical framework explaining the appearance of sketching deserts. Finally, we propose two schemes to accommodate for these effects: (i) a new procedure that adapts existing sketching methods to k -nonical space and (ii) an optimization procedure to directly design new sketching methods for k -nonical space. Abstract

Objectives: To assess the feasibility of universal screening of postpartum depression (PPD), using the Edinburgh Postpartum Depression Scale (EPDS) in the general population. To investigate the proportion of women identified as being at risk of PPD and with confirmed PPD or other mental disorders after a psychiatric consultation. Methods: A multicenter prospective cohort study in four French maternities conducted between 2020 and 2023. All women aged over 18 years, who delivered following a singleton pregnancy after 37 weeks of gestation were eligible for inclusion. The exclusion criteria were pre‐existing psychiatric disorders such as depressive syndrome. The EPDS was completed at 8 weeks postpartum via an online self‐administered questionnaire. If the response to the questionnaire suggested a mental disorder, a psychiatric consultation was proposed to the women concerned. The endpoints were the proportion of women completing the EPDS, the EPDS score, the proportion of women at risk of PPD, the proportion of psychiatric consultation, and the subsequent diagnosis. Results: The study included 923 women, of whom 55.0% (508/923) completed the EPDS. Among them, 28.1% (143/508) had an EPDS score of 10 or more, and 11.2% (57/508) received a psychiatric consultation. PPD was confirmed in 8.8% (5/57) of women. Other disorders detected were mood disorders, disorders specifically associated with stress, and anxiety/fear‐related disorders, in 33.3%, 28.1%, and 14.0% of the women, respectively. Conclusions: Screening with self‐administered EPDS is feasible, with a good response rate, making it possible to suspect mental disorders, including PPD, and to offer psychological support when needed. Abstract

Ash dieback, induced by an invasive ascomycete, Hymenoscyphus fraxineus, has emerged in the late 1990s as a severe disease threatening ash populations in Europe. Future prospects for ash are improved by the existence of individuals with natural genetic resistance or tolerance to the disease and by limited disease impact in many environmental conditions where ash is common. Nevertheless, it was suggested that, even in those conditions, ash trees are infected and enable pathogen transmission. We studied the influence of climate and local environment on the ability of H. fraxineus to infect, be transmitted and cause damage on its host. We showed that healthy carriers, i.e. individuals showing no dieback but carrying H. fraxineus, exist and may play a significant role in ash dieback epidemiology. The environment strongly influenced H. fraxineus with different parameters being important depending on the life cycle stage. The ability of H. fraxineus to establish on ash leaves and to reproduce on the leaf debris in the litter (rachises) mainly depended on total precipitation in July-August and was not influenced by local tree cover. By contrast, damage to the host, and in particular shoot mortality was significantly reduced by high summer temperature in July-August and by high autumn average temperature. As a consequence, in many situations, ash trees are infected and enable H. fraxineus transmission while showing limited or even no damage. We also observed a decreasing trend of severity (leaf necrosis and shoot mortality probability) with the time of disease presence in a plot that could be significant for the future of ash dieback.

Abstract

Dothistroma needle blight (DNB) is an important disease of Pinus species that can be caused by one of two distinct but closely related pathogens; Dothistroma septosporum and Dothistroma pini. Dothistroma septosporum has a wide geographic distribution and is relatively well-known. In contrast, D. pini is known only from the United States and Europe, and there is a distinct lack of knowledge regarding its population structure and genetic diversity. The recent development of 16 microsatellite markers for D. pini provided an opportunity to investigate the diversity, structure, and mode of reproduction for populations collected over a period of 12 years, on eight different hosts in Europe. In total, 345 isolates from Belgium, the Czech Republic, France, Hungary, Romania, Western Russia, Serbia, Slovakia, Slovenia, Spain, Switzerland, and Ukraine were screened using microsatellite and species-specific mating type markers. A total of 109 unique multilocus haplotypes were identified and structure analyses suggested that the populations are influenced by location rather than host species. Populations from France and Spain displayed the highest levels of genetic diversity followed by the population in Ukraine. Both mating types were detected in most countries, with the exception of Hungary, Russia and Slovenia. Evidence for sexual recombination was supported only in the population from Spain. The observed population structure and several shared haplotypes between non-bordering countries provides good evidence that the movement of D. pini in Europe has been strongly influenced by human activity in Europe.
