Plasmid-encoded type IV-A CRISPR-Cas systems lack an acquisition module, feature a DinG helicase instead of a nuclease, and form ribonucleoprotein complexes of unknown biological functions. Type IV-A3 systems are carried by conjugative plasmids that often harbor antibiotic-resistance genes and their CRISPR array contents suggest a role in mediating inter-plasmid conflicts, but this function remains unexplored. Here, we demonstrate that a plasmid-encoded type IV-A3 system co-opts the type I-E adaptation machinery from its host, Klebsiella pneumoniae (K. pneumoniae), to update its CRISPR array. Furthermore, we reveal that robust interference of conjugative plasmids and phages is elicited through CRISPR RNA-dependent transcriptional repression. By silencing plasmid core functions, type IV-A3 impacts the horizontal transfer and stability of targeted plasmids, supporting its role in plasmid competition. Fire blight, caused by Erwinia amylovora, is a destructive bacterial disease affecting pear and apple trees. The biocontrol ability of Pseudomonas fluorescens EK007 suppresses E. amylovora through competitive exclusion. In this study, EK007 was isolated from the pear phylloplane and characterized as an effective biological agent through antibacterial compounds. To identify the mechanisms underlying EK007's biocontrol activity, physiological tests, transposon insertion mutant libraries, allelic exchange, and whole-genome sequencing were performed. A transposon mutation in the massC homolog gene, part of the massetolide A lipopeptide biosynthesis cluster, reduced the biocontrol efficiency. Allelic exchange confirmed cyclic lipopeptide (CLP) as part of the mechanism. Additionally, a gacA mutant isolated by transposon mutagenesis showed deficient inhibition activity. Culture conditions and nutritional sources clearly influenced EK007's antimicrobial activity against E. amylovora. Growth yield generally correlated with antibiotic production, with amino acids and iron affecting production. Asparagine and aspartate shut down biocontrol activity. This study presents preliminary findings on a novel CLP that may contribute to EK007's antibacterial activity against E. amylovora. Plasmids have been a concern in the dissemination and evolution of antibiotic resistance in the environment. In this study, we investigated the total pool of plasmids (plasmidome) and its derived antibiotic resistance genes (ARGs) in different compartments of urban water systems (UWSs) in three European countries representing different antibiotic usage regimes. We applied a direct plasmidome approach using wet-lab methods to enrich circular DNA in the samples, followed by shotgun sequencing and in silico contig circularisation. We identified 9,538 novel sequences in a total of 10,942 recovered circular plasmids. Of these, 66 were identified as conjugative, 1,896 mobilisable and 8,970 non-mobilisable plasmids. The UWSs’ plasmidome was dominated by small plasmids (≤10 Kbp) representing a broad diversity of mobility (MOB) types and incompatibility (Inc) groups. A shared collection of plasmids from different countries was detected in all treatment compartments, and plasmids could be source-tracked in the UWSs. More than half of the ARGs-encoding plasmids carried mobility genes for mobilisation/conjugation. The richness and abundance of ARGs-encoding plasmids generally decreased with the flow, while we observed that non-mobilisable ARGs-harbouring plasmids maintained their abundance in the Spanish wastewater treatment plant. Overall, our work unravels that the UWS plasmidome is dominated by cryptic (i.e., non-mobilisable, non-typeable and previously unknown) plasmids. Considering that some of these plasmids carried ARGs, were prevalent across three countries and could persist throughout the UWSs compartments, these results should alarm and call for attention.

Geobacter sulfurreducens is part of a specialized group of microbes with the unique ability to exchange electrons with insoluble materials, such as iron oxides and electrodes. Therefore, G. sulfurreducens plays an essential role in the biogeochemical iron cycle and microbial electrochemical systems. In G. sulfurreducens this ability is primarily dependent on electrically conductive nanowires that link internal electron flow from metabolism to solid electron acceptors in the extracellular environment. Here we show that when carrying conjugative plasmids, which are self-transmissible plasmids that are ubiquitous in environmental bacteria, G. sulfurreducens reduces insoluble iron oxides at much slower rates. This was the case for all three conjugative plasmids tested (pKJK5, RP4 and pB10). Growth with electron acceptors that do not require expression of nanowires was, on the other hand, unaffected. Furthermore, iron oxide reduction was also inhibited in Geobacter chapellei, but not in Shewanella oneidensis where electron export is nanowire-independent. As determined by transcriptomics, presence of pKJK5 reduces transcription of several genes that have been shown to be implicated in extracellular electron transfer in G. sulfurreducens, including pilA and omcE. These results suggest that conjugative plasmids can in fact be very disadvantageous for the bacterial host by imposing specific phenotypic changes, and that these plasmids may contribute to shaping the microbial composition in electrode-respiring biofilms in microbial electrochemical reactors.

Microbial electrochemical systems have gained much attention over the past decade due to their potential for various environmental engineering applications ranging from energy production to wastewater treatment to bioproduction. At the heart of these systems lie exoelectrogens-microorganisms capable of exporting electrons generated during metabolism to external electron acceptors such as electrodes. The bacterial biofilm communities on these electrodes are dominated by exoelectrogens but are nonetheless extremely diverse. So far, within the field, the main focus has been on the electroactive bacteria. However, to broaden our understanding of these communities, it is crucial to clarify how the remaining inhabitants of electrode-respiring biofilms contribute to the overall function of the biofilm. Ultimately, such insights may enable improvement of microbial electrochemical systems by reshaping the community structure with naturally occurring beneficial strains.

Cyclic diguanlylate (cyclic di-GMP) is a second messenger utilized by many bacteria to control a variety of phenotypes, such as motility, biofilm formation, and virulence. In the genomes of these bacteria, a notably large number of genes are found to encode proteins that not only respond to cyclic di-GMP, but also numerous that synthesize and/or degrade the second messenger. A number of such genes that are associated with cyclic di-GMP signaling are located on mobile genetic elements (MGEs) including plasmids, integrative and conjugative elements, bacteriophages, genomic islands, and transposons. These MGEs facilitate horizontal transfer between bacteria, making cyclic di-GMP associated genes available to many different hosts. This is curious because genes that are part of complex systems are normally regarded as improbable to be transferred horizontally. Here the relationship between cyclic di-GMP signaling and horizontal gene transfer is examined. Many of the properties that make cyclic di-GMP signaling such an effective, energetically favorable, and diverse system for controlling multiple phenotypes, in addition to the modular nature of cyclic di-GMP associated genes, seems to make it uniquely fit for horizontal transfer. Effector proteins that respond to cyclic di-GMP levels should be able to enter a new genomic context with minimum disturbance as the cellular level of cyclic di-GMP is not affected. Contrarily, MGEencoded proteins that alter the level of cyclic di-GMP may have detrimental effects on host fitness. However, it is plausible that proteins that alter the levels of cyclic di- GMP are transferred if they only are expressed or activated in response to specific clues. Alternatively, such proteins may act by enforcing phenotypes that selfishly enhance the evolutionary success of the MGE.

The gut is a hot spot for transfer of antibiotic resistance genes from ingested exogenous bacteria to the indigenous microbiota. The objective of this study was to determine the fate of two nearly identical blaCMY-2-harboring plasmids introduced into the human fecal microbiota by two Escherichia coli strains isolated from a human and from poultry meat. The chromosome and the CMY-2-encoding plasmid of both strains were labeled with distinct fluorescent markers (mCherry and green fluorescent protein [GFP]), allowing fluorescence-activated cell sorting (FACS)-based tracking of the strain and the resident bacteria that have acquired its plasmid. Each strain was introduced into an established in vitro gut model (CoMiniGut) inoculated with individual feces from ten healthy volunteers. Fecal samples collected 2, 6, and 24 h after strain inoculation were analyzed by FACS and plate counts. Although the human strain survived better than the poultry meat strain, both strains transferred their plasmids to the fecal microbiota at concentrations as low as 102 CFU/ml. Strain survival and plasmid transfer varied significantly depending on inoculum concentration and individual fecal microbiota. Identification of transconjugants by 16S rRNA gene sequencing and matrix-assisted laser desorption ionization–time of flight mass spectrometry (MALDI-TOF MS) revealed that the plasmids were predominantly acquired by Enterobacteriaceae species, such as E. coli and Hafnia alvei. Our experimental data demonstrate that exogenous E. coli of human or animal origin can readily transfer CMY-2-encoding IncI1 plasmids to the human fecal microbiota. Small amounts of the exogenous strain are sufficient to ensure plasmid transfer if the strain is able to survive the gastric environment.

Coagulation is an innate defense mechanism intended to limit blood loss and trap invading pathogens during infection. However, Staphylococcus aureus has the ability to hijack the coagulation cascade and generate clots via secretion of coagulases. Although many S. aureus have this characteristic, some do not. The population dynamics regarding this defining trait have yet to be explored. We report here that coagulases are public goods that confer protection against antimicrobials and immune factors within a local population or community, thus promoting growth and virulence. By utilizing variants of a methicillin-resistant S. aureus we infer that the secretion of coagulases is a cooperative trait, which is subject to exploitation by invading mutants that do not produce the public goods themselves. However, overexploitation, "tragedy of the commons," does not occur at clinically relevant conditions. Our micrographs indicate this is due to spatial segregation and population viscosity. These findings emphasize the critical role of coagulases in a social evolution context and provide a possible explanation as to why the secretion of these public goods is maintained in mixed S. aureus communities.

Microbial communities primarily consist of multiple species that affect one another's fitness both directly and indirectly. This study showed that the cocultivation of Paenibacillus amylolyticus and Xanthomonas retroflexus exhibited facultative mutualistic interactions in a static environment, during the course of which a new adapted phenotypic variant of X. retroflexus appeared. Although the emergence of this variant was not directly linked to the presence of P. amylolyticus, its establishment in the coculture enhanced the productivity of both species due to mutations that stimulated biofilm formation. The mutations were detected in genes encoding a diguanylate cyclase predicted to synthesise cyclic-di-GMP. Examinations of the biofilm formed in cocultures of P. amylolyticus and the new variant of X. retroflexus revealed a distinct spatial organisation: P. amylolyticus only resided in biofilms in association with X. retroflexus and occupied the outer layers. The X. retroflexus variant therefore facilitated increased P. amylolyticus growth as it produced more biofilm biomass. The increase in X. retroflexus biomass was thus not at the expense of P. amylolyticus, demonstrating that interspecies interactions can shape diversification in a mutualistic coculture and reinforce these interactions, ultimately resulting in enhanced communal performance.

The second messenger cyclic diguanylate (c-di-GMP) is ubiquitously used by bacteria to modulate and shift between different phenotypes including motility, biofilm formation and virulence. Here we show that c-di-GMP-associated genes are widespread on plasmids and that enzymes that synthesize or degrade c-di-GMP are preferentially encoded on transmissible plasmids. Additionally, expression of enzymes that synthesize c-di-GMP was found to increase both biofilm formation and, interestingly, conjugative plasmid transfer rates.

Microorganisms frequently coexist in complex multispecies communities, where they distribute non-randomly, reflective of the social interactions that occur. It is therefore important to understand how social interactions and local spatial organization influences multispecies biofilm succession. Here the localization of species pairs was analyzed in three dimensions in a reproducible four-species biofilm model, to study the impact of spatial positioning of individual species on the temporal development of the community. We found, that as the biofilms developed, species pairs exhibited distinct intermixing patterns unique to the four-member biofilms. Higher biomass and more intermixing were found in four-species biofilms compared to biofilms with fewer species. Intriguingly, in local regions within the four member biofilms where Microbacterium oxydans was scant, both biomass and intermixing of all species were lowered, compared to regions where M. oxydans was present at typical densities. Our data suggest that Xanthomonas retroflexus and M. oxydans, both low abundant biofilm-members, intermixed continuously during the development of the four-species biofilm, hereby facilitating their own establishment. In turn, this seems to have promoted distinct spatial organization of Stenotrophomonas rhizophila and Paenibacillus amylolyticus enabling enhanced growth of all four species. Here local intermixing of bacteria advanced the temporal development of a multi-species biofilm.

There is increasing concern that wastewater treatment plants (WWTPs) may contribute to the dissemination of antimicrobial resistance genes (ARGs). Indeed, there transfer of plasmid-encoded ARGs might occur as human intestinal and environmental bacteria mix. Assuming that most enteric bacteria die off, ARG survival depends on transfer to and maintenance in WWTP adapted bacteria. Here, we explore, at the community level, the notion that plasmids cannot maximize both their within-population maintenance and their transfer proficiency, but that a tradeoff exists between these two properties. We provide the first assessment of the transfer and maintenance of typical ARG-carrying plasmids in a WWTP activated sludge microbial community. This community was challenged with Escherichia coli carrying one of three GFP-tagged plasmids spanning multiple important incompatibility groups: pKJK5 (IncP), R27 (IncH) and R64 (IncI). Transconjugants were separated by fluorescence-activated cell sorting and identified by 16S rRNA gene amplicon sequencing. pKJK5 transferred to a broad phylogenetic range of bacteria, spanning 13 phyla, while transfer of R27 and R64 was limited to Enterobacteriacaea. Following initial transfer, the communities were serially propagated over at least 60 generations, and plasmid persistence monitored. For pKJK5, high plasmid-carrying fractions (up to 10%) were transiently observed, which decreased and remained above 1% by the end of the experiment. In contrast, R27 and R64 never reached high incidence. The description of the diversity of the plasmid carriers along the serial propagation experiment is pending, but will provide a unique insight into the dynamics of contrasting plasmids in complex microbial communities.
