1. Whole-genome sequencing suggests a chemokine gene cluster that modifies age at onset in familial Alzheimer's disease

Abstract

We have sequenced the complete genomes of 72 individuals affected with early-onset familial Alzheimer's disease caused by an autosomal dominant, highly penetrant mutation in the presenilin-1 (PSEN1) gene, and performed genome-wide association testing to identify variants that modify age at onset (AAO) of Alzheimer's disease. Our analysis identified a haplotype of single-nucleotide polymorphisms (SNPs) on chromosome 17 within a chemokine gene cluster associated with delayed onset of mild-cognitive impairment and dementia. Individuals carrying this haplotype had a mean AAO of mild-cognitive impairment at 51.0±5.2 years compared with 41.1±7.4 years for those without these SNPs. This haplotype thus appears to modify Alzheimer's AAO, conferring a large (∼10 years) protective effect. The associated locus harbors several chemokines including eotaxin-1 encoded by CCL11, and the haplotype includes a missense polymorphism in this gene. Validating this association, we found plasma eotaxin-1 levels were correlated with disease AAO in an independent cohort from the University of California San Francisco Memory and Aging Center. In this second cohort, the associated haplotype disrupted the typical age-associated increase of eotaxin-1 levels, suggesting a complex regulatory role for this haplotype in the general population. Altogether, these results suggest eotaxin-1 as a novel modifier of Alzheimer's disease AAO and open potential avenues for therapy.

Abstract

Serological assays can detect anti-SARS-CoV-2 antibodies, but their sensitivity often comes at the expense of specificity. Here we developed a Tripartite Automated Blood Immunoassay (TRABI) to assess the IgG response against SARS-CoV-2. Calibration was performed with 90 prepandemic and 55 virologically and clinically confirmed COVID-19 samples. Posterior probabilities were calculated from 3×8 measurements of logarithmically diluted samples against the ectodomain and the receptor-binding domain of the spike protein and the nucleocapsid protein. We then performed 948’528 assays on 5’503 prepandemic and 34’019 copandemic samples from hospital patients and healthy blood donors. The seroprevalence increased in March 2020 (0.3%; CI95%: 0.1% - 0.5%) among hospital patients but plateaued in April at 1.1-1.3%, and dropped to 0.3-0.7% in July. A dynamic transmission model describing SARS-CoV-2 transmission and seroconversion in the general population of the Canton of Zurich yielded an infection fatality ratio of 0.6% (CI95%: 0.4%-0.8%), similarly to other European areas. While the evolution of seroprevalence points to a high effectiveness of containment measures, our data highlight that antibody waning warrants a continuous seromonitoring to reliably estimate the prevalence in a population.

10. The East Indian diaspora in Costa Rica: inbreeding avoidance, marriage patterns, and cultural survival

Abstract

Anthropologists have long been interested in the survival of Indian cultural traits in the New World. In this article, we present results of an ongoing project with a Costa Rican community that descends from East Indian indentured servants. We focus on the group's marriage patterns and how these patterns might have helped keep the community as a cohesive ethnic group. We investigate the group's level of inbreeding by computing the inbreeding coefficient using two different methods. We show that the community has been successful at keeping its inbreeding low, despite its small size, by allowing marriage with nonmembers of the community. We propose that unless consanguineous marriages are allowed virtually all of the community's marriages will be with noncommunity members. Absorption into tourism, as well as the community's staunch avoidance of consanguineous marriages and virtually universal marriage with noncommunity members, will likely contribute to their disappearance as a viable ethnic group. Abstract

Although the topic of remarriage features saliently in the cultural anthropological literature, it is virtually absent in the biological anthropology journals. This is perplexing, given that remarriage affects the differential reproductive success of males and females in a community, and could well impact a community's population structure. In this paper, we research remarriage practices in a rural 19th century community in Costa Rica. Although we find support for the proposition that males are more likely to remarry than females, we find that widows who remarry are not all young and able to reproduce. Our findings support the cross-culturally-generated suggestion that a female's ability not to remarry is tied to her to ability to own property. Remarriage is a topic of interest to biological anthropologists from a cross-cultural and biocultural perspective. KEY WORDS remarriage; population structure; mating patterns; Costa Rica

Abstract

This article examines gene frequencies in two Costa Rican ethnic groups with similar rates of twin births. Findings indicate that there are significant differences in gene frequencies between the ethnic groups and that a similarity in twinning rates may be more influenced by environmental than genetic factors.

Abstract

We investigate the inbreeding levels in Escazu, Costa Rica, during 1800-1840 and 1850-1899. Inbreeding was researched through analysis of ecclesiastical dispensations and by two isonymy methods (Crow and Mange 1965: Pinto-Cisternas et al. 1985). As expected, the dispensation inbreeding coefficients were lower than those obtained through isonymy. However, the three methods indicate that consanguinity increased in the community during the second part of the nineteenth century. Abstract

The long-term behavior of the secondary sex ratio (SSR) is of interest to human biologists partly because it could be responsive to cyclical environmental stress or to long-term changes in the environment. Indeed, the SSR has been reported to fluctuate in a seasonal pattern or to have a long-term trend in some populations but not in others. Here, I study the behavior of the SSR in Escazu, Costa Rica, from 1851 to 1901. Of particular interest is whether the SSR was seasonal, because Madrigal (1994) reported that in this population mortality is seasonal. The data were successfully modeled according to the Box-Jenkins methodology without incorporating a seasonal parameter. Thus the SSR did not fluctuate seasonally. For the time period under study no long-term trend was observed in the value of the SSR, which tended to fluctuate in accordance with the expected values. Finally, the behavior of the SSR was not observed to be influenced by the various epidemics that affected Escazu. Abstract

The reproductive performance of mothers of twins is of interest from an evolutionary perspective. Because mothers of twins have the potential of leaving a greater number of offspring, they could be favored by natural selection. At the same time, twin pregnancies are known to be associated with higher pre- and postnatal mortality. Thus mothers of twins at least have potentially higher fertility, a potential that may be hampered by greater mortality of twins. Here, I examine the completed fertility of 149 females, 50 years of age and older, from Limon, Costa Rica. In particular, the number of surviving children of mothers of twins and mothers of singletons at the time of the interview is compared. In this sample mothers of twins have a higher fertility at the end of their reproductive career. Their selection coefficient indicates that natural selection favors them through differential fertility. Abstract

Mortality seasonality has been frequently reported in populations living under various ecological conditions. The number of deaths apparently varies by month as a result of fluctuating climatic variables. Here, I examine whether mortality was seasonally distributed in Escazu, Costa Rica, from 1851 to 1921. I also investigate which cause of death made the greatest contribution to mortality periodicity and which climatic variable caused the seasonality of deaths. Two different methodological approaches are used: chi-square and Freedman tests to determine the presence of seasonality and Box-Jenkins time series analysis. The tests to determine the presence of seasonality show that mortality was strongly seasonal in Escazu, with the highest number of deaths occurring during the early months of the rainy season. The Box-Jenkins analysis successfully modeled the series from 1851 to 1891 with a seasonal parameter. However, the more recent years of the data were modeled without seasonal parameters. Thus the time series approach indicates that mortality became less seasonally distributed in more recent years. An analysis of gastrointestinal- and respiratory-related deaths showed that gastrointestinal causes had a strong seasonal distribution (with more deaths in the early months of the rainy season) and that respiratory causes did not. Therefore rainfall appears to have been responsible for mortality seasonality through its impact on the frequency of gastrointestinal maladies. The analysis of cause of death also shows that the seasonal fluctuation of gastrointestinal-related deaths decreased in the more recent years. Abstract

Upper extremities amputations can produce different disability degrees in the amputated person, this is acerbated even more, when it happens during active working life. So, for this reason, it is of social importance the study of prostheses and algorithms that help a better control of these by the user. In this research, we propose an architecture based on recurrent neural networks, called Long Short-Term Memory, and convolutional neural networks for classification of electromyographic signals, with applications for hand prosthesis control. The proposed network classifies three types of movements made by the hand: cylindrical, spherical and hook grips. The proposed model showed an efficiency (accuracy) of 89%, in contrast to an artificial neural network based on completely connected layers that only obtained an efficiency of 80% in the prediction of the hand movements. The present work is limited to evaluate the network with an electromyogram input, the control system for hand prosthesis was not implemented. Abstract

[EN] Smart City concept briefly refers to a sustainable city where innovative Smart strategies will be adopted to an efficient management of resources flows and social interoperability. Aligned with the most relevant European research experiences, the paper describes the relations between an on-going research from the PDTA Dept., centered on a knowledge platform tool for energy-efficient interactive buildings design, and the contribution of the ELIH-MED project on the use of industrialized solutions and smart devices during the rehabilitation process in Mediterranean low-income housings. A pilot project in the Spanish climate context reveals the important role of Smart Monitoring Devices to encourage energy savings and tackle recognized needs through a participative process where stakeholders and beneficiaries are actively involved., [IT] Il termine Smart City può essere sinteticamente associato al concetto di città sostenibile dove strategie innovative intelligenti favoriscono la gestione efficiente del flusso di risorse e l' interoperabilità sociale. Con riferimento alle più significative esperienze di ricerca europee, il contributo approfondisce i legami tra una ricerca, attualmente in corso presso il Dipartimento PDTA, rivolta allo sviluppo di una piattaforma per la progettazione di edifici interattivi ed energeticamente efficienti, e il progetto ELIH-MED incentrato sull'uso di soluzioni industrializzate e dispositivi Smart nell¿ambito di interventi di riqualificazione di edifici sociali nel bacino del Mediterraneo. Un progetto pilota situato nel contesto climatico spagnolo mostra l'impatto derivante dall¿uso di soluzioni Smart nel favorire il risparmio energetico e rispondere alle esigenze degli utenti attraverso un processo partecipativo che coinvolge attivamente stakeholder e beneficiari., The ELIH-Med project represents a significant pilot experience that has allowed to identify and demonstrate, through pilot-scale actions, the feasibil-ity of efficient and innovative solutions and innovative financial mechanisms, backed by ERDF (European Regional Development Fund) funds.

Abstract

In this chapter the history of Caribbean human population migratory movements are discussed. In the first part a macro perspective which considers large migrations was taken into account and in the second part a micro perspective focusing on a small population derived from East-Indian workers who settled in the Atlantic coast of Costa Rica. We argue that the human migratory history of the Caribbean is evident in the genetic makeup of this group of Indo-Costa Ricans, which was analyzed typing mtDNA and Y-chromosomal markers.

Abstract

In this paper we examine the effects of ethnicity on the gene flow between two groups living in Limon, Costa Rica. Our main interest is to determine if ethnicity has acted as a barrier to the exchange of genes, and if the groups have remained distinct genetically. We report the admixture estimates, [F.sub.st] values, and inbreeding coefficients of the two samples. The data consist of blood samples and surnames obtained from 375 individuals. The subjects' two surnames were analyzed to determine the ethnicity of their parents (individuals carry their father's and mother's first surnames). We used the formula of Crow and Mange ([1965] Eugen Q 12:199-203) to compute [F.sub.t], [F.sub.n], and [F.sub.r] with the surnames. Admixture estimates were computed for both groups using the computer program ADMIX.PAS kindly provided by Jeffrey Long. The estimates for the Hispanic-Limonense group are M1 = 0.5866 European, M2 = 0.3383 Amerindian, and M3 = 0.0751 African ancestry. For the Afro-Limonense group, the admixture estimates indicate M1 = 0.1047 European, M2 = 0.1357 Amerindian, and M3 = 0.7595 African ancestry. The [F.sub.st] values are [F.sub.st] = 0.00558 for the Hispanic group and [F.sub.st] = 0.05137 for the Afro-Limonense group. These [F.sub.st] values indicate that the Afro-Limonense group has experienced more genetic drift than has the other group, possibly as a result of its long history of isolation in Costa Rica. Indeed, when plotted along a scaled eigenvector R matrix of Caribbean gene frequencies, the two Limonense groups did not cluster with each other. 44. The pattern of epidemics in Escazu, Costa Rica

Abstract

Epidemics are known to be an important selective agent in agricultural populations. These groups, characterized by sedentism and close proximity among potential hosts commonly experience cycles of epidemic mortality. In this paper we evaluate the presence of cycles of mortality in a small, rural population in Costa Rica. The data consist of yearly counts of death from 1851 through 1921 recorded at the Parish of Escazu. A visual inspection of the time series indicated various peaks of mortality. Notably, the cholera epidemic of 1856 took a devastating toll in the population: in a single month (June) 311 deaths were recorded, an extremely large number of deaths considering that the 1864 census reports that Escazu had 2533 inhabitants (Ministerio de Economia y Hacienda, 1964). Since 311 is such a large outlier, and would have interfered with a successful spectral analysis of the series, the next largest number of deaths was substituted for the datum, as suggested by Lin and Crawford (1983). After removing this mortality peak, the time series did not violate the variance-stationarity and lack-of-trend assumptions. Nevertheless, the data were differenced to smooth the time series, as suggested by Chatfield (1984). Although a periodogram of the entire differenced mortality series indicated a cycle of 3.5 years, a Fisher test did not reject the null hypothesis of white noise. Since Madrigal (1994) had shown that mortality seasonality decreased in this population in more recent years, a periodogram of the years before 1900s was obtained, but its peak too, failed to achieve significance. Although cycles of mortality have been assumed to be a common occurrence in agricultural populations, the lack of such cycles in Escazu suggests that this assumption needs to be revisited. We suggest that the small population size of this settlement accounts for the lack of significant epidemic cycles. Partially funded by a USF Research-and-Creative-Scholarship grant and by FLORICA. 45. Mating Pattern and Population Structure in Escazu, Costa Rica: A Study Using Marriage Records

Abstract

A primary focus of historical demographic research is to understand how a population's mating pattern can affect its genetic structure. By using surnames, researchers can reconstruct gene flow into a population as well as within it: the population structure. Indeed, Lasker (1988a) noted that the distribution of surnames reflects the effect of mate choice on a population's genetic structure. Here, we study the mating pattern of a small, clearly established breeding population in Costa Rica (Escazu) during 1800-1839 and 1850-1899. We found that a large proportion of marriages involved individuals who were members of longstanding or core families. Indeed, 27 families provided 56% of all consorts throughout the period under study. When new surnames appeared in the records (presumably as a result of immigration), they were introduced more frequently by males, indicating that more males than females migrated into the community. The core families did not mate preferentially among themselves but appear to have readily accepted the migrants. Indeed, the greatest preponderance of repeated-surname marriages was that expected by chance. However, nonrandom surname repetition is evident when marriages between nonillegitimate consorts are analyzed. That is, the frequency of repeated-pair surname marriages is statistically significant in marriages involving brides and grooms who carried 2 surnames. Interestingly, significant departures from random repetition of surnames occurred during the decade in which the great cholera epidemic affected Costa Rica and during the decade following it. This departure from panmixia supports the notion that mating patterns were altered as a result of the epidemic, a suggestion we made previously when we reported that inbreeding increased in these same decades (Madrigal and Ware 1997). 46. The Improvement of Maize (Zea mays L.) Anthers Tissue Culture by the Addition of Free Amino Acids in the Culture Medium

Abstract

Maize (Zea mays L.) anthers of the variety Zac.58-VO and the H-34 hybrid were cultivated in liquid and solid Murashigue-Skoog (MS) and Yu Pei (YP) media supplemented with one, three, 10, 30 or 100 times the original concentration of the five most abundant free amino acids previously found in the same maize anthers. These amino acids were alanine, asparagine, aspartic acid, and glutamic acid, as well as serine in Zac.58-VO and glutamine in H-34. The results indicate that free amino acid composition of anther-containing microspores in the mid-uninucleate stage of microsporogenesis show few significant differences between cultivars. Addition of the five most abundant free amino acids to the culture media improve anther viability, callus formation, and development of embryo-like structures. Both MS and YP liquid media, supplemented with three and 10 times the amino acid concentration, increased 12 and 20 days anther viability in Zac.58-VO and H-34, respectively. Callus induction and embryolike structures formation were 10% and 9.5% for the hybrid H-34 in YP liquid medium supplemented with three times the free amino acid concentration. In contrast, anthers of the landrace Zac.58-VO cultivated under the same conditions yielded only 4% and 3.5%, respectively. Therefore there exists a close relationship between the degree of improvement of the cultivar and the expression of the androgenic character.
