Battle Karimi est post-doctorante dans l’UMR Agroécologie à l’INRA de Dijon et s’intéresse à l’écologie des communautés microbiennes. Elle a intégré l’équipe de recherche Biocom en 2016 afin d’analyser l’ensemble des données environnementales et microbiologiques issues du RMQS (Réseau de Mesures de la Qualité des Sols) et de les valoriser sous la forme du présent ouvrage. Elle a participé à la rédaction et à la mise en forme de la majeure partie de l’atlas, et a coordonné son avancement au sein de l’équipe d’auteurs.Nicolas Chemidlin-Prévost Bouré est maître de conférences en biologie des sols à AgroSup Dijon et membre de l’UMR Agroécologie. Spécialisé en écologie des communautés microbiennes de sol, il s’intéresse particulièrement à la biogéographie des micro-organismes, c’est-à-dire à leur distribution dans l’espace et dans le temps en lien avec les facteurs de l’environnement.Samuel Dequiedt est ingénieur d’étude à l’INRA de Dijon dans l’UMR Agroécologie.Expert dans la gestion des données et les analyses statistiques, il intervient dans les projets portant sur l’écologie microbienne à grande échelle (RMQS, paysages agricoles, etc.). Travaillant en collaboration avec les agriculteurs et les professionnels, il a acquis une expertise dans le transfert et la vulgarisation des connaissances sur l’écologie des micro-organismes et les outils de diagnostic de la qualité des sols.Sébastien Terrat est maître de Conférences à l’université de Bourgogne-Franche-Comté et membre de l’UMR Agroécologie. Spécialisé en écologie microbienne du sol et en bio-informatique,Lionel Ranjard est directeur de recherche à l’INRA de Dijon dans l’UMR Agroécologie. Il est spécialiste en écologie microbienne du sol et a coordonné depuis 2006 différents projets (ANR, ADEME, France Génomique, Eu) qui ont permis de développer la thématique de biogéographie microbienne par l’application des outils de métagénomique du sol sur le RMQS. Il a coordonné la publication de l’ouvrage avec la maison d’éditions Biotope.; International audience; Les sols abritent des communautés vivantes qui dépassent nos capacités de perception, par leur taille microscopique, mais aussi par leur incroyable foisonnement?: un seul gramme de sol peut contenir plusieurs milliards de bactéries et plusieurs millions de champignons?! Dans ce même gramme de sol, on peut distinguer entre 100?000 et un million d'espèces de bactéries... Rien dans notre environnement quotidien, si ce n'est un ciel étoilé, ne nous prépare à une pareille abondance et une telle diversité. Les chercheurs spécialistes de l'écologie microbienne de l'unité mixte de recherche " Agroécologie ", rattachée à l'INRA Bourgogne-Franche-Comté, ont réalisé un inventaire des communautés bactériennes des sols de France. Basé sur les techniques les plus en pointe de séquençage d'ADN, ce travail a débouché sur la réalisation de cet atlas qui nous offre un panorama de ces communautés bactériennes, nous sensibilisant à leur importance dans la qualité et la fertilité des sols. Un ouvrage unique tant par le sujet traité, que par des représentations originales qui nous permettent d'appréhender le monde bactérien des sols.

Soil microbial biomass carbon (MBC), β-glucosidase, acid phosphatase and fluorescein diacetate (FDA) activities and bacterial community structure were assessed in a long-term (26 years) experiment, at physiological stages of sorghum growth, comparing different management methods for organic (manure, straw residues) and inorganic (urea) amendments at the INERA field station in Saria (Burkina Faso). Annual application of manure led to the highest soil microbial biomass and enzyme activities. Investigations indicated that only microbial biomass and β-glucosidase activities were affected during the cropping season. Phosphatase and FDA enzyme activities did not depend on the crop development stages. The application of N fertilizer modified phosphatase and FDA enzyme activities, the activities being higher in soils amended with N fertilizer. The bacterial community structure was analyzed by PCR-denaturing gradient gel electrophoresis (PCR-DGGE) targeting the eubacterial 16S rRNA gene. Cluster analysis of PCR-DGGE patterns showed two major clusters, the first containing the mineral fertilization and straw treatments and the second, the straw + urea, manure and manure + urea treatments. Sorghum grain yields were the highest for manure treatments. In this long-term experiment, applying straw did not produce a better grain yield than that obtained in the un-amended plot.

(IF 3.95; Q1); International audience; The rapid expansion of perennial crops is a major threat to biodiversity in Southeast Asia. The biodiversity losses related to the conversion of forest lands to oil palm or rubber plantations (RP) are well documented by recent studies. However, the impact of the conversion from intensively managed annual crops to perennial crops on soil biodiversity has not yet been addressed. This study aims at assessing the impact on soil biodiversity of a) the short-term effect of land use conversion from cassava crop to RP, and b) the long-term effect of RP ageing. Soil biodiversity (bacterial, fungal and macrofaunal), microbial activities and pedoclimatic characteristics were measured over a chronosequence of 1–25 years old of RP compared to cassava fields, the former crop, in Thailand. The conversion from cassava to young RP (1–3 yr) had a significant effect on microbial biomass and activities and fungal composition, but did not impact the bacterial and macrofaunal diversity. This effect of land use conversion could be explained by the change in land management due to the cultivation of pineapple in the inter-row of the young RP. Canopy closure appeared to be the main driver of soil biota shifts, as most of the biotic parameters, composition, abundance and activities were significantly modified after 7 years of RP. The changes of composition in older rubber plantations originated from the dominance of Trichoderma (fungi), Firmicutes (bacteria), and earthworms. Old rubber plantations (23–25 yr) harboured the highest microbial and macrofaunal biomass; however, they were also characterised by a significant decrease in bacterial richness. The change in pedoclimatic conditions across the rubber chronosequence, i.e. increase in soil moisture, litter and organic carbon content, was a stronger driver of soil biota evolution than land use conversion. The macrofaunal composition was more resistant to land use conversion than the bacterial composition, whereas the microbial biomass was sensitive to land use conversion, but showed resilience after 20 years. However, bacterial, fungal and macrofaunal diversity, macrofaunal and microbial biomass and microbial activities were all sensitive to RP ageing.

Mise en place d’outils et de bio-indicateurs pertinents de la qualité des sols (Chapitre 9)

Over the last few years, tremendous progress has been achieved in the visualization of soil structures at the microscopic scale. Computed tomography, based on synchrotron X-ray beams or table-top equipment, allows the visualization of pore geometry at micrometric resolution. Chemical and microbiological information obtainable in 2D cuts through soils can now be interpolated, with the support of CT-data, to produce 3-dimensional maps. In parallel with these analytical advances, significant progress has also been achieved in the computer simulation and visualization of a range of physical, chemical, and microbiological processes taking place in soil pores. In terms of water distribution and transport in soils, for example, the use of Lattice-Boltzmann models as well as models based on geometric primitives has been shown recently to reproduce very faithfully observations made with synchrotron X-ray tomography. Coupling of these models with fungal and bacterial growth models allows the description of a range of microbiologically-mediated processes of great importance at the moment, for example in terms of carbon sequestration. In this talk, we shall review progress achieved to date in this field, indicate where questions remain unanswered, and point out areas where further advances are expected in the next few years.

We investigated the microbiology of a shallow subsurface site, the LSBB, located near Avignon. This site lies in carbonate rocks, belonging to the Urgonian facies. Rock, concrete and water samples were collected and directly transferred to the laboratory. Studies of microorganisms as pure cultures are the only way to get their real physiological properties. Nevertheless, microbiologists cannot cultivate and isolate the majority of microorganisms for several reasons, one being our lack of understanding of their minimal needs. Molecular studies, e.g. extraction and sequencing of the total nucleic acids present in an environment provide phylogenetic and metabolic information on uncultivated microorganisms. We performed aerobic and anaerobic culture with various electron acceptors and donors, searching for heterotrophic, methanogenic, sulphate- nitrate- and FeIII- reducing Prokaryotes. We also performed DNA extractions and PCR amplification of ribosomal RNA genes, to test if our protocols were adapted to this environment. Our results show that the LSBB galleries are colonized by a low diversity microbiote, with a strong influence of anthropogenic activities. Further studies will link the microorganisms biodiversity and the petrophysic properties of rocks.

L'optimisation de la production agricole a longtemps été le seul but de la recherche agricole, notamment dans les pays du sud où la demande en aliments et en matières premières augmente rapidement et où les sols souvent dégradés fournissent peu d'éléments nutritifs. La nécessité d'un changement de paradigme est maintenant pleinement acquise. L'objectif premier reste l'augmentation des rendements mais cette intensification doit reposer sur de nouvelles bases plus économes en intrants et moins nocives pour l'environnement, et elle doit répondre aux contraintes locales (climat, sociétés). La notion d'intensification écologique repose sur les fonctionnalités de l'agroécosystème, le renforcement des interactions biologiques au sein de l'agrosystème et la biodiversité fonctionnelle. Mes recherches portent sur le rôle des interactions biologiques dans les cycles biogéochimiques des sols. Mes premiers travaux ont concerné le phosphore (P), élément nutritif essentiel à la croissance des plantes, mais dont la faible disponibilité dans les sols tropicaux limite la productivité des systèmes cultivés. Mes activités plus récentes se sont focalisées sur le carbone et l'azote, avec un focus sur les sorties gazeuses (N2O). Elles ont été développées dans le cadre d'un partenariat avec les institutions de Recherche locales, d'abord à Madagascar puis au Sénégal. Mes modèles d'étude privilégiés ont été l'agriculture de conservation (semis direct sous couverture végétale, SCV) à Madagascar et l'agroforesterie (association culturale d'arbustes sahéliens et de céréales) en Afrique de l'Ouest. Mon ambition est d'identifier, dans les systèmes cultivés à bas intrants des Sociétés du Sud, les processus écologiques susceptibles d'être optimisés afin de capturer les synergies potentielles ou d'offrir les meilleurs compromis possibles entre maintien de la productivité agricole, atténuation des gaz à effet de serre, et moindre vulnérabilité face aux changements climatiques.

The aim of the international "4 per 1 000" initiative is to support States and non-governmental actors in their efforts towards a better management of carbon (C) stocks in soils. These stocks depend on the inputs and outputs of C in soils. Stocks are the result of intercon¬nected mechanisms acting at fine spatial scales, leading to stabilisation/destabilisation of the C present in organic matter (OM). The need to federate research on these mechanisms and their effects on C stocks in a context of local and global changes (land uses, agricultural practices, climatic and soil conditions, etc.) led to the creation in 2015 of a group of french researchers, CarboSMS. This is the synthesis of the seminar dedicated to this issue. In the first part, we present recent advances in the understanding of soil C stabilisation mechanisms. Biotic mechanisms correspond to the effects of plants (main source of C through litter and root systems), microorganisms (fungi and bacteria) and ecosystem engineers (earthworms, termites, ants) on organic C stocks in soils. Abiotic processes are related to the physical structure of soils, to the organization of their porosity and to their mineral fraction : inclusion of the OM in aggregates, association with minerals, etc. These biotic and abiotic mechanisms take place concomitantly and interact. In the second part, we discuss the effects of agricultural practices on soil C stocks. By acting on biotic as well as abiotic mechanisms, land use and management specificities (choice of plant species and density, plant residue exports, amendments, fertilization, tillage, etc.) drive not only the spatial and temporal organic inputs into soils, but also the OM sensitivity to mineralisation. The complexity of the interactions between the different mechanisms and their effects on C stocks are evidenced by meta-analyses and long-term field studies. Organic C stabilisation mechanisms in soils are studied at fine spatial scales (mm-μm) under controlled conditions. The third part of this article addresses the issues of upscaling (up to the plot and to global scale) and validating the action of specific mechanisms in different soil and climatic contexts, before taking them into account in large scale models to improve predictions of the changes in soil C stocks. Finally, this literature review highlights some perspectives for future research aiming at preserving or even increasing C stocks. These perspectives focus on the mechanisms, the effects of agricultural practices on these mechanisms, and on predictive models of C stocks.; La iniciativa internacional "4 por 1 000" tiene como ambición sostener Estados y actores no gubernamentales en sus esfuerzos hacia una mejor gestión de los stocks de carbono (C) de los suelos. Estos stocks dependen de las entradas y salidas de C en los suelos. Los stocks son la consecuencia de mecanismos interconectados, que actúan a una escala espacial fina, que conducen al almacenaje o al desalmacenaje del C presente en las materias orgánicas (MO). Aparece necesario federar los investigadores sobre estos mecanismos y su acción sobre los stocks de C en un contexto de cambio local o global (uso de los suelos, prácticas agrícolas, condiciones climáticas o edáficas, etc.), lo que lleva a la creación del colectivo de investigadores CarboSMS. Este artículo es la síntesis del seminario dedicado a esta cuestión. La primera parte presenta los avances recientes sobre la compren¬sión de los mecanismos de estabilización. Los mecanismos bióticos corresponden a los efectos de las plantas (principal fuente de C, en particular a través de sus sistemas radiculares), de los microorganismos (hongos y bacterias) y de los ingenieros del ecosistema (lombrices, termitas, hormigas) sobre los stocks de C orgánico del suelo. Los procesos abióticos son ligados a la estructura física del suelo, a la organización de su porosidad y a su fracción mineral : inclusión de la MO en los agregados, asociación a los minerales, etc. Estos mecanismos bióticos y abióticos se desarrollan de manera concomitante y en interacción. La segunda parte discute de los efectos de las prácticas agrícolas sobre los stocks de C de los suelos. La elección de las especies vegetales y de su densidad de plantación, la intensidad de la extracción de los vegetales, la enmienda, la fertilización y el trabajo del suelo, etc. condicionan no solamente los aportes de MO al suelo en el tiempo y en el espacio, pero también la sensibilidad de estas MO a la mineralización, actuando sobre los mecanismos bióticos y abióticos. La complexidad de las interacciones entre los mecanismos y sus efectos en el tiempo sobre los stocks de C se constata por los meta-análisis y los estudios de terreno de larga duración. Se estudian los mecanismos de estabilización del C orgánico en los suelos a escala espacial fina (mm-μm), en condiciones especificas. La tercera parte de este artículo discuta proposiciones concretas para abordar las cuestiones del cambio de escala (hasta la parcela y al nivel global) y de la validación de la acción de un mecanismo en diferentes contextos pedo-climáticos antes de tomarlo en cuenta en los modelos a larga escala para mejorar las previsiones de evolución de los stocks de C de los suelos. En fin, en una óptica de preservar mejor los stocks de C, incluso de aumentarlos, esta revisión bibliográfica nos permite hacer proposi¬ciones para los ejes de investigaciones futuras sobre los mecanismos, los efectos de las prácticas agrícolas sobre estos mecanismos, y los modelos de predicción de los stocks de C.; L’initiative internationale "4 pour 1 000" a pour ambition de soutenir États et acteurs non gouvernementaux dans leurs efforts vers une meilleure gestion des stocks de carbone (C) des sols. Il apparaît nécessaire de fédérer les recherches sur ces mécanismes et leur action sur les stocks de C dans un contexte de changement local ou global (usage des sols, pratiques agricoles, conditions climatiques ou édaphiques, etc.), ce qui a conduit à la création du collectif de chercheurs CarboSMS. Cet article est la synthèse d'un séminaire dédié à cet enjeu. La première partie présente les avancées récentes sur la compréhension des mécanismes de stabilisation. Les mécanismes biotiques correspondent aux effets des plantes (principale source de C, notamment à travers leurs systèmes racinaires), des micro-organismes (champignons et bactéries) et des ingénieurs de l’écosystème (vers de terre, termites, fourmis) sur les stocks de C organique du sol. Le choix des espèces végétales et de leur densité de plantation, l’intensité du prélèvement des végétaux, l’amendement, la fertilisation et le travail du sol, etc. conditionnent non seulement les apports de MO au sol dans le temps et l’espace, mais aussi la sensibilité de ces MO à la minéralisation, en agissant sur les mécanismes, biotiques comme abiotiques. La complexité des interactions entre les mécanismes et leurs effets dans le temps sur les stocks de C sont mis en évidence par les méta-analyses et les études de terrain de longue durée. Les mécanismes de stabilisation du C organique dans les sols sont étudiés à fine échelle spatiale (mm-μm), dans des conditions spéci¬fiques. La troisième partie de cet article discute de propositions concrètes pour aborder les questions du changement d’échelle (jusqu’à la parcelle et au niveau global) et de la validation de l’action d’un mécanisme dans différents contextes pédo-climatiques avant de le prendre en compte dans des modèles à large échelle pour améliorer les prévisions d’évolution des stocks de C des sols. Enfin, dans une optique de mieux préserver les stocks de C, voire de les augmenter, cette revue bibliographique nous permet de faire des propositions pour les axes de recherches futures sur les mécanismes, les effets des pratiques agricoles sur ces mécanismes, et les modèles de prédiction des stocks de C.

This study was designed to assess the influence of three soil DNA extraction procedures, namely the International Organization for Standardization (ISO-11063, GnS-GII and modified ISO procedure (ISOm), on the taxonomic diversity and composition of soil bacterial and fungal communities. The efficacy of each soil DNA extraction method was assessed on five soils, differing in their physico-chemical characteristics and land use. A meta-barcoded pyrosequencing approach targeting 16S and 18S rRNA genes was applied to characterize soil microbial communities. We first observed that the GnS-GII introduced some heterogeneity in bacterial composition between replicates. Then, although no major difference was observed between extraction procedures for soil bacterial diversity, we saw that the number of fungal genera could be underestimated by the ISO-11063. In particular, this procedure underestimated the detection in several soils of the genera Cryptococcus, Pseudallescheria, Hypocrea and Plectosphaerella, which are of ecological interest. Based on these results, we recommend using the ISOm method for studies focusing on both the bacterial and fungal communities. Indeed, the ISOm procedure provides a better evaluation of bacterial and fungal communities and is limited to the modification of the mechanical lysis step of the existing ISO-11063 standard.

16th International Conference on Near Infrared Spectroscopy, La Grande-Motte, FRA, 02-/06/2013 - 07/06/2013; International audience; The objective of this study was to evaluate the potential of proximal hyperspectral imaging to (i) calibrate a model to predict soil respiration under controlled conditions, and (ii) to determine both spatial and temporal variations in soil respiration at a hundreds of micrometer scale. Calibration models based on spectra and respiration measured on standards were built then applied on hyperspectral images acquired on soil mesocosms (400 cm²), in order to predict their respiration pixel by pixel (0.2 mm²). The quality of the models was acceptable but their application to produce prediction maps faced some technical problems due to hyperspectral technology.

International audience; The aim of this study was to determine the influence of compost and vermicompost produced from buffalo manure on soil bacterial diversity and activity in the presence and absence of the endogeic earthworm Metaphire posthuma. This experiment was carried out for 15 months with a maize- tomato emaize cycle under greenhouse conditions in Northern Vietnam. It showed a positive influence of compost and vermicompost on soil microbial properties, with higher cultivable bacteria, higher bacterial and catabolic diversity (Shannon diversity 'H' and Richness 'S') indices and higher enzymatic activities than control soils which only received mineral fertilizers. Differences also occurred between compost and vermicompost with lower activity and diversity in the soil amended with vermicompost, probably because of its higher molecular stability. The presence of M. posthuma led to divergent dynamics of bacterial community in soils amended with compost and vermicompost. Earthworms negatively influenced soil microbial properties in composted soil (lower Average Well Color Development 'AWCD'), probably because of competition between bacteria and earthworms for organic resources and/or because of the consumption of microbes by earthworms. Conversely, the presence of earthworms increased bacterial diversity and activity with higher AWCD, and H and S indices for the vermicompost treatment, probably as a result of a stimulation of microorganisms that allow the degradation of stable organic matter and its further consumption by earthworms. In conclusion, this study clearly confirmed the different impacts of compost and vermicompost on bacterial activity and diversity and highlighted the importance considering the interaction of these organic substrates with local endogeic earthworms.

Soil organic matter (SOM) represents the main pool of carbon within the biosphere, estimated at roughly twice that in atmospheric CO2. In agrosystems, organic amendments are common to maintain soil C stocks. However, recent studies have revealed that these practices can lead to a priming effect, corresponding to enhanced release of CO2 into the atmosphere, due to over-mineralisation of soil organic carbon. Therefore, appropriate decisions regarding organic input management require better understanding of the biogeochemical cycles related to SOM dynamics. As soil microorganisms are major actors in SOM turnover, their diversity is likely to influence SOM dynamics. In this context, the relationship between microbial diversity and SOM turnover should be characterised more precisely. Three levels of soil microbial diversity (D1>D2>D3) were obtained by serial dilutions of a cropland soil suspension. Gamma-ray sterilised soil microcosms were subsequently inoculated with the three levels of microbial diversity to investigate the consequences of the erosion of microbial diversity. Wheat residues labelled at more than 95% with 13C were incorporated into microcosms. Decomposition of these labelled residues and of indigenous organic matter was assessed during a 60 day-incubation experiment. The enrichment in 13C was measured in CO2 fluxes, pressurised hot water-extractable organic carbon (PHWEOC) and soil organic matter (SOM) to obtain information about the mineralised, labile and stable organic matter pools, respectively. During this study, we observed no difference in quality and quantity of PHWEOC for the three levels of microbial diversity in the control experiment, when fresh organic matter (FOM) was not added into soils. In contrast, the input of 13C-labelled FOM resulted in changes in the quality and amount of PHWEOC in the amended microcosms, revealing the influence of microbial diversity on the labile organic matter pool. Results also showed that the intensity of soil respiration as well as of the primingeffect induced by the addition of plant residues was strongly linked to microbial diversity, with the highest CO2 production measured when microbial diversity was greatest. These results illustrate the importance of considering microbial diversity as a predictive variable for organic carbon storage/release in soils. The 13C-labelling technique is suggested as a suitable technique for monitoring both the incorporation of FOM into labile and stable soil organic matter compartments, and the amount of carbon mineralised from FOM (13CO2) and SOM (12CO2). Lastly, this study clearly shows that the 13Clabelling technique is highly relevant for priming effect prevision and quantification.

International audience; Plant species (exotic invasive vs native non-invasive) colonization pattern and the relation with the soil nutrient availability and AM fungi abundance, was investigated. Soil samples were collected from two sites: one invaded by the exotic plant. Amaranthus viridis, and one uninvaded site for chemical and AM propagules density analyses. Additionally, we grew five Sahelian Acacia species in soil from the two sites, sterilized or not, to test the involvement of soil biota in the invasion process. While nutrient availability was significantly higher in soil samples from the invaded sites, a drastic reduction in AM fungal community density, was observed. Moreover, Acacia seedlings' growth was severely reduced in soils invaded by Amaranthus and this effect was similar to that of sterilized soil of both origins. The observed growth inhibition was accompanied by reduction of AM colonization and nodulation of the roots. Finally, the influence of soil chemistry and AM symbiosis on exotic plants' invasion processes is discussed. (C) 2011 Elsevier Ltd. All rights reserved.

International audience; In the context of Climate Change, the increasing of frequency and intensity of droughts and heat waves constitutes a serious threat for agroecosystems in the Mediterranean region. Soils and their functions may be impacted by these extreme events through changes in the biomass, composition and activities of edaphic microbial communities. We designed an experiment to investigate changes over time in the microbial biomass, composition (EL-FAME profiles) and functions (catabolic responses) after severe drought and high temperature disturbances. Impacts were assessed using indoor soil microcosms under controlled drought and high temperatures, mimicking various stress scenarios and durations in conditions of severe drought and heat wave. Drought and heat wave restructured the soil microbial communities over the course of the experiment. This may be a consequence of inhibition and/or killing of sensitive species and selection of tolerant species by the disturbances applied, but also of the proliferation of fast-growing species after environmental soil conditions had been restored. Heating dry soil at 50 C had a stronger effect than only drying. Moreover, above a critical threshold of heat wave duration, soil microbial communities may have undergone a drastic biomass killing and restructuring associated with a shift in physiological traits. In this experimental context, resilience of microbial catabolic functions was not observed and in consequence ecosystem processes such as carbon mineralization and seques-tration in soil may be affected.

Frequent use of phenylurea herbicide isoproturon (IPU) in agricultural fields has resulted not only in the contamination of the natural resources including soil and water but also in the adaptation of the soil microflora to its rapid degradation. However, up to now, the mechanisms underlying this microbial adaptation are not well elucidated. The aim of this study was to explore the processes and factors implicated in IPU degradation from the agricultural field to the genes coding for catabolic genes. The study carried out at the experimental field of Epoisses cropped with a winter wheat / barley / rape seed crop rotation indicated that as a result of its periodically repeated use, the soil microflora adapted to IPU mineralization activity. Further analysis using exploratory and geostatistical tools demonstrated the existence of spatial variability in IPU mineralization activity at the field scale which was correlated not only with several soil physico-chemical parameters like organic matter content, CEC and C/N ratio but also with the pesticide application plan over a three year crop rotation. In order to get further insight into underlying mechanisms, an IPU mineralizing bacterial culture and strain Sphingomonas sp. SH were isolated through enrichment cultures performed from two different adapted soils. Both had the catabolic activities highly specific for the mineralization of IPU and its metabolites but none of other structurally related phenylurea herbicides. IPU metabolic activity of both the mixed culture and the strain SH was found to be affected by pH with optimal activity taking place at pH 7.5. Based on the accumulation of different known metabolites during mineralization kinetics, IPU metabolic pathway was proposed to be initiated by two successive demethylations, followed by cleavage of the urea side chain resulting in the accumulation of 4-isopropylaniline, and ultimately the mineralization of the phenyl ring. In order to identify the genes involved in IPU degradation, BAC clone library was established from the genomic DNA of the bacterial culture. Although, the functional screening did not yield in identifying any BAC clone able to degrade IPU or its known metabolites, the PCR based screening led us to identify a cat gene cluster involved in ortho-cleavage of the phenyl ring of catechol through beta-ketoadipate pathway. Based on this finding, it was hypothesized that phenyl ring of 4-isopropylaniline formed during IPU transformation might be mineralized through ortho-cleavage of catechol. Bien que le crible fonctionnel réalisé n’a pas permis d’identifier de BAC capable de dégrader l’IPU ou l’un de ses métabolites, un criblage moléculaire par PCR ciblant la séquence catA codant la catéchol 1,2-dioxygénase, nous a permis d’identifier trois BACs. Le pyroséquençage des ces 3 BACs et l’agrégation des séquences correspondantes ont permis d’identifier un fragment génomique de 33 kb présentant notamment l’opéron cat impliqué dans le clivage ortho du cycle phényl du catéchol. De ce fait nous avons émis l’hypothèse selon laquelle la 4-isopropylaniline formée lors de la dégradation de l’IPU pourrait être minéralisée par le clivage ortho du catéchol, un intermédiaire clef de la voie des beta-kétoadipates. Ceci nous a donc permis de proposer une voie métabolique pour la voie basse de la dégradation de l’IPU qui, jusqu’alors, n’avait pas encore été décrite.

pièce joint : uncorrected proof; International audience; The question of long-term carbon uptake by old-growth forests has lead to extensive debate between modelling and experimental communities in the past. Based on so-called “carbon pool models”, where the soil carbon is assumed to be distributed among different pools, and to decay according to a first-order kinetic with pool-specific turnover constants, large factions of the modelling community have put forward a strong case that there cannot be long-term uptake of carbon by ecosystems because there is a limit defined by the steady state where total input equals total efflux of carbon. However, this theoretical deduction from first-order kinetic pool models seems to contradict a number of observations where long-term carbon uptake has been perceived. In this chapter, however, we will show that the modelling view stated here is completely contingent on the first-order reaction kinetics paradigm, and that there exist both old and recent alternative model formulations predicting that, under certain conditions, soil carbon pools never reach a steady state. Hence, from a modelling point of view, there is no justification for excluding the possibility of long-term old-growth forest carbon uptake. Since several plausible model formulations currently exist, in particular new models that include the role of soil microbial limitations, we need initiatives and experimental designs that can distinguish between, and potentially exclude, the respective decomposition modelling paradigms. From the perspective of scientific theory, this example reminds us that models should never be confounded with the truth and that they must be critically examined and tested again and again. Otherwise models can turn into fairy tales.

International audience; The importance of secondary tropical forests regarding the maintenance of soil fauna abundance and diversity is poorly known. The aims of this study were (1) to describe soil fauna abundance and diversity and (2) to assess the determinants of soil fauna abundance and diversity in two stands of a tropical semi-evergreen secondary forest. Soil macrofauna and microarthropod abundance and soil macrofauna diversity were described at two sites developed on different soils and with different site histories: (1) a natural secondary stand (natural forest) under two dominant tree species, Pisonia subcordata and Bursera simaruba, and (2) a planted secondary forest (planted forest) under three tree species, B. simaruba, Swietenia macrophylla, and Tabebuia heterophylla. The effects of both soil and main tree species' litter quality were assessed to explain soil fauna abundance and diversity. The abundance of soil macrofauna was significantly higher in the soil under the planted forest, and soil fauna communities were contrasted between the two sites. In the planted forest, a soil-dwelling macrofauna community developed (mainly consisting of the anecic earthworm Polypheretima elongata). In the natural forest, soil macrofauna and microarthropod communities were located at the soil surface. The effect of plant litter quality varied according to each dominant tree species and was superimposed to soil effect. The lowest macrofauna abundance was associated with B. simaruba in the natural forest. T. heterophylla supported a much greater macrofauna community than the two other tree species studied at the same soil, and it appears likely that this is due to the palatability of its leaves compared with the other trees (low lignin, tannins, soluble phenols).

International audience; Ectomycorrhization of Cedrus atlantica seedlings under controlled conditions: Efficiency of two forms of mycelial inocula. The effect of two mycelial inocula (mycelia grown in peat-vermiculite saturated by a nutritive medium, or entrapped into alginate) of two ectomycorrhizal species (Tricholoma tridentinum var. cedretorum and Hebeloma sinapizans) was tested, under controlled conditions, on the mycorrhization of Cedar seedlings grown on mineral substrate. One year after inoculation, the percentage of infected root tips and root ergosterol contents were higher with cedars inoculated using T. tridentinum peat-vermiculite inoculum than using alginate one. The opposite results were obtained with H. sinapizans. The degrees of mycorrhization of the seedlings inoculated with T. tridentinum were higher than those of the seedlings inoculated with H. sinapizans. The mycorrhization of Cedrus atlantica seedlings using mycelial inocula was thus performed under controlled conditions which may be reproducible. The consequences of the inoculation of seedlings on their shoot and/or root biomass vary with the inoculum form and fungal species.; L'effet de la forme de l'inoculum (obtenu sur tourbe-vermiculite ou par inclusion dans l'alginate) de Tricholoma tridentinum var. cedretorum et Hebeloma sinapizans sur la mycorhization de semis du Cèdre de l'Atlas, cultivés sur un substrat minéral, a été expérimenté en conditions contrôlées. L'utilisation de mycélium de T. tridentinum développé sur tourbe-vermiculite permet d'obtenir des degrés de mycorhization supérieurs à ceux enregistrés en employant du mycélium du même champignon inclus dans l'alginate, un an après l'inoculation. Le résultat inverse a été obtenu avec H. sinapizans. Les pourcentages d'apex mycorhizés et les teneurs en mycélium viable des racines des plants inoculés par T. tridentinum ont été supérieurs à ceux des plants inoculés avec H. sinapizans. L'obtention de mycorhizes à l'aide d'inocula mycéliens, a été réalisée sur le Cèdre de l'Atlas dans des conditions contrôlées et reproductibles. L'inoculation des semis par du mycélium d'H. sinapizans cultivé sur substrat solide a stimulé la biomasse de leurs parties aériennes et racinaires alors que l'inoculum de T. tridentinum, produit sur le même substrat, n'a permis d'augmenter significativement que la biomasse des racines. L'inoculation des plants par du mycélium d'H. sinapizans inclus dans l'alginate n'a été bénéfique que pour la biomasse de leurs parties aériennes.

Se estudio la poblacion microbina en una rotacion de cultivos con descanso, comun en el Altiplano Central boliviano. Se determino la presencia y densidad de cuatro grupos taxonomicos de microorganismos: bacterias; hongos, actinomicetos y esporas de las micorrizas arbusculares en el suelo rizosferico de cuatro cultivos de la rotacion (papa, quinua, cebada y avena); en las principales especies silvestres perennes (#Stipa ichu, Festuca dolichophylla, Baccharis incarum$) que colonizan las parcelas en descanso y en parcelas entre uno y mas de 20 anos de descanso. Se explora luego las relaicones entre las poblaciones de microorganismos y algunas caracteristicas del suelo: textura, materia organica (carbonato organico, nitrogeno total) y fosforo asimilable. International audience; Effects of P-fertilization on the mycorrhization, growth and nutrition (P, N) of Cedrus atlantica Manetti seedlings inoculated in nursery with mycelia of Tricholoma tridentinum Sing. var. cedretorum Bon. In order to study the effects in nursery of phosphorus fertilization on the growth and the mycorrhizal infection of Cedrus atlantica Manetti by Tricholoma tridentinum, seedlings grown in containers have been inoculated and fertilized with three nutrient solutions containing 0, 43.4 or 86.8 mg l$^{-1}$ of P. Six months after inoculation, the percentages of mycorrhizal root tips were determined and the total and viable mycelium contents in the roots were estimated by fungal glucosamine and ergosterol assay, respectively. The highest degree of mycorrhizal infection was obtained in seedlings fertilized with 43.4 mg l$^{-1}$ P. Fertilisation with 86.8 mg l$^{-1}$ P reduced significantly the percentage of mycorrhizal root tips, the total and viable mycelium contents in roots obtained with 43.4 mg l$^{-1}$ P. Mycorrhization of seedlings did not significantly affect neither their growth nor their phosphorus and nitrogen contents. Quality of seedlings correspond to the norms required for the production of containerized Cedar seedlings.; Afin d'étudier les effets en pépinière de la fertilisation phosphatée sur la croissance et la mycorhization de Cedrus atlantica Manetti par Tricholoma tridentinum, des semis cultivés pendant deux mois et demi en conteneurs ont été inoculés puis fertilisés pendant 10 semaines avec une solution nutritive contenant 0, 43,4 ou 86,8 mg l$^{-1}$ de phosphore (P). Nitrogen is usually the limiting factor to high yields in rice fields. Therefore, use of BNF as an alternative or supplementary source of N for rice has been the major approach in microbiological management of wetland rice. Among N2-fixing micro-organisms present or introduced in rice fields, cyanobacteria play a major role. Free living indigenous forms have spontaneously unabled modest but constant yields (1-2 t ha-1) to be obtained for centuries after continuous cropping without N fertiliser addition. Symbiotic forms were also used for centuries in rice fields in China and Vietnam, allowing significant yields (2-5 t ha-1) to be obtained through labor-intensive and quite sophisticated green manuring technology. Research on free-living and symbiotic cyanobacteria as biofertilisers for rice reached intensive development in the 70's and the 80's. Since then, the number of research papers dealing with these topics has markedly declined. Research on free-living cyanobacteria has shown that, as an additional source of N for rice, they have a moderate potential of about 30 kg N ha-1 crop cycle-1 which may translate to a yield increase of 300-450 kg ha-1. Inoculation of rice fields with selected or transformed strains is not a proven technology. On the other hand, the knowledge acquired on the general ecology of the rice field floodwater during these studies has unabled practical recommandations to optimise its management in a way that favors BNF by cyanobacteria, improves chemical N fertiliser utilisation, and helps controlling populations of detrimental invertebrates. Over the long term, biological engineering of cyanobacteria may design "super N2- fixing cyanobacteria" but the characteristics that will enable them to survive, develop, and fix N2 in rice fields are still not known. #Azolla$ has proved useful as a nitrogen biofertiliser in China and Viet-Nam. Currently it's use has drastically diminished in these countries and #Azolla$ has not been adopted in most of the countries where it was tested for adoption as green manure for rice. Progress in strain collection, selection, hybridization, and recombination has opened ways to alleviate many environmental and nutritional limitations of #Azolla$. However, the socio-economic limitations are the most important and are probably increasing in relation to changes in agricultural policies and practices. But recent studies have shown that #Azolla$ has a potential not only as a green manure, but as a multipurpose biofertiliser that can also decrease N losses by ammonia volatilisation. It can also be a weed suppressor, a potassium source through its ability to concentrate this element, an animal feed, and a primary producer in rice- fish-#Azolla$ cultivation. The potential of #Azolla$ as a multipurpose crop, which may revive interest in its use, will decide the extent of its future utilization. (Résumé d'auteur)

Les organismes antagonistes des ravageurs et des parasites de cultures sont des marqueurs de la fertilité biologique des sols. Des enquêtes faunistiques ont été réalisées au Sénégal dans des jachères et des parcelles forestières situées dans des zones de culture extensive vivrière afin d'y détecter la bactérie #Pasteuria penetrans sensu lato$, parasite de nombreuses espèces de nématodes phytoparasites ou libres du sol. L'observation directe des nématodes a révélé la présence de #P. penetrans$ sur huit espèces phytoparasites et sur de nombreuses espèces libres. Alors que l'âge des jachères n'influence pas la fréquence des espèces de nématodes parasités, leur anthropisation la diminue. Le parasitisme des nématodes est également très faible sous forêt. Les essais de piégeage des spores de #P. penetrans sensu lato$ contenus dans les sols par inoculation du nématode #Meloidogyne javanica$ ou détection immunologique à l'aide d'anticorps élaborés à partir de souches de #Pasteuria penetrans sensu stricto$ n'ont pas permis de révéler la présence de la bactérie dans les sols échantillonnés. Ces résultats indiquent que la sensibilité des méthodes de détection élaborées à partir de matériels biologiques spécifiques ne permet pas d'évaluer les populations de #Pasteuria penetrans sensu lato$ présentes dans ces agro-systèmes, mais révèlent, en revanche, la grande variabilité de ce groupe bactérien. Traditional tree fallows have been abandoned on the western coast of the Reunion Island because of the increasing need for cultivated land. Soil fertility is no longer restored and crop yields have decreased drastically. The leguminous plant, #Lotus uliginosus$ (trefoil), used as a cover crop, has made possible the control of erosion, the restoration of soil macrofauna, especially earthworms, and the increase in crop yields. When trefoil was associated with earthworms (#Amynthas corticis$), the densities of maize, the yields of maize stalk and dry matter, the yield of trefoil fodder dry matter, and the biomass and respiratory activity of soil microflora waere considerably increased. The combined effects of their association led to a significant decrease in populations of the plant-parasitic nematode, #Pratylenchus vulnus$, in maize roots, and in the population of borers. Different types of 14C-labelled substrates, two soluble (glucose and starch) and two particulate (legume and wheat leaves), were incubated in a Vertisol to test the importance of substrate-soil matrix relationships in the processes of soil organic matter decomposition and the location of microorganisms. Mineralized C (CO2 12C, CO2 14C) were measured within 66 d of incubation. Sieving and sedimentation procedures were used to fractionate (Light fractions (Lf) > 250 micrometers, Lf 50-250 micrometers, Heavy fractions (Hf) > 50 micrometers, Hf 2-50 micrometers, and Hf 0-2 micrometers) the soil. Biomass C (12C and 14C) in unfrationated soil and in fractions was assayed after 3, 38 and 66 d. Comparisons with an unamended soil (control) were made. Decay rates of substrate 14C were highest during the first 3 d of incubation. After 66 d, substrate-derived CO2 14C represented 63, 64, 59 and 51%, of input 14C in soils amended with the glucose, starch, legume and wheat, respectively. Unlike 14C, rates of mineralization of 12C in amended and unamended soils remained more uniform throughout. Total biomass C in soluble substrate-amended soils was similar to that in the control, despite about 60% of total biomass C being derived from 14C substrate amendments. By contrast, decomposition of particulate substrates increased total biomass C concentration at day 3. There was little or no turnover of 14C apparent within the first 3 d, as indicated by high (0.60) growth efficiencies (biomass 14C/[biomass 14C + CO2 14C]). Fraction weights were constant. Irrespective of treatments, the silt-size fraction (Hf 2-50 micrometers) was the most abundant (about 51% of total soil weight).
