As extreme climate events are predicted to become more frequent because of global climate change, understanding their impacts on natural systems is crucial. Tropical forests are vulnerable to droughts associated with extreme El Niño events. However, little is known about how tropical seedling communities respond to El Niño-related droughts, even though patterns of seedling survival shape future forest structure and diversity. Using long-term data from eight tropical moist forests spanning a rainfall gradient in central Panama, we show that community-wide seedling mortality increased by 11% during the extreme 2015-16 El Niño, with mortality increasing most in drought-sensitive species and in wetter forests. These results indicate that severe El Niño-related droughts influence understory dynamics in tropical forests, with effects varying both within and across sites. Our findings suggest that predicted increases in the frequency of extreme El Niño events will alter tropical plant communities through their effects on early life stages.

Tropical forest loss and fragmentation and the associated loss in species diversity are increasing in both magnitude and scope. Much attention has been paid to how attributes of forest fragments, such as area and forest structure, impact the diversity and functional composition of vertebrate communities, while more recent work has begun to consider the importance of landscape-level variables, such as surrounding tree cover. Yet, the relative impacts of these factors on species diversity and functional composition remain unclear, particularly among under-studied taxonomic groups. We quantified how species richness, community composition, and functional traits of terrestrial birds and mammals are associated with variation in fragment area, elevation, habitat structure and surrounding tree cover. Our goal was to determine the degree to which these diverse explanatory variables contribute to species diversity. We used motion-activated camera traps to sample terrestrial birds and mammals in 22 forest fragments in northwestern Ecuador. We used a hierarchical multi-species occupancy model accounting for imperfect species detection to estimate species richness and species composition differences among fragments, weighted multiple regression and distance matrix regression to assess covariates of richness and composition, and an RLQ ordination to assess co-variation of environmental conditions and species traits. Terrestrial mammals and birds exhibited similar relationships to key environmental variables, but also showed guild-specific differences. Elevation was significantly associated with differences in species richness and community composition for both groups. Forest cover in the surrounding matrix was associated with higher species richness and changes in community composition in mammals, but not terrestrial birds. Canopy openness showed a positive association with mammalian species richness but no relationship with bird species richness. There was no association between density of large trees and richness for either group. We found no significant associations between environmental variation and functional composition among forest fragments. This work highlights the general importance of elevation and forest cover in shaping patterns of species diversity and composition in forest fragments and suggests heightened sensitivity to matrix conditions in mammals relative to terrestrial birds.

The last decade has witnessed huge technological advances in genomics, particularly in DNA sequencing. Here, we review the actual and potential application of genomics in supporting in situ conservation of crop wild relatives (CWRs). In addition to helping in prioritization of protection of CWR taxa and in situ conservation sites, genome analysis is allowing the identification of novel alleles that need to be prioritized for conservation. Genomics is enabling the identification of potential sources of important adaptive traits that can guide the establishment or enrichment of in situ genetic reserves. Genomic tools also have the potential for developing a robust framework for monitoring and reporting genome-based indicators of genetic diversity changes associated with factors such as land use or climate change. These tools have been demonstrated to have an important role in managing the conservation of populations, supporting sustainable access and utilization of CWR diversity, enhancing accelerated domestication of new crops and forensic genomics thus preventing misappropriation of genetic resources. Despite this great potential, many policy makers and conservation managers have failed to recognize and appreciate the need to accelerate the application of genomics to support the conservation and management of biodiversity in CWRs to underpin global food security. Funding and inadequate genomic expertise among conservation practitioners also remain major hindrances to the widespread application of genomics in conservation.

Delineating and classifying individual trees in remote sensing data is challenging. Many tree crown delineation methods have difficulty in closed-canopy forests and do not leverage multiple datasets. Methods to classify individual species are often accurate for common species, but perform poorly for less common species and when applied to new sites. We ran a data science competition to help identify effective methods for delineation of individual crowns and classification to determine species identity. This competition included data from multiple sites to assess the methods’ ability to generalize learning across multiple sites simultaneously, and transfer learning to novel sites where the methods were not trained. Six teams, representing 4 countries and 9 individual participants, submitted predictions. Methods from a previous competition were also applied and used as the baseline to understand whether the methods are changing and improving over time. The best delineation method was based on an instance segmentation pipeline, closely followed by a Faster R-CNN pipeline, both of which outperformed the baseline method. However, the baseline (based on a growing region algorithm) still performed well as did the Faster R-CNN. All delineation methods generalized well and transferred to novel forests effectively. The best species classification method was based on a two-stage fully connected neural network, which significantly outperformed the baseline (a random forest and Gradient boosting ensemble). The classification methods generalized well, with all teams training their models using multiple sites simultaneously, but the predictions from these trained models generally failed to transfer effectively to a novel site. Classification performance was strongly influenced by the number of field-based species IDs available for training the models, with most methods predicting common species well at the training sites. Classification errors (i.e., species misidentification) were most common between similar species in the same genus and different species that occur in the same habitat. The best methods handled class imbalance well and learned unique spectral features even with limited data. Most methods performed better than baseline in detecting new (untrained) species, especially in the site with no training data. Our experience further shows that data science competitions are useful for comparing different methods through the use of a standardized dataset and set of evaluation criteria, which highlights promising approaches and common challenges, and therefore advances the ecological and remote sensing field as a whole.

Significance Forested ecosystems provide many ecological, economic, and societal benefits, but those benefits are threatened by climate change. Conservation strategies often assume that plants are currently growing in conditions well-suited to their growth, survival, and reproduction, regardless of whether this assumption is valid. We show that an ecosystem-foundational species in California, valley oak (Quercus lobata), is already mismatched to current temperature and will likely experience further declines in growth rates as temperatures rise over the next century. Given this mismatch, new approaches to climate change management are needed. By using genomic information and identifying genotypes with faster growth rates under warmer temperatures, we present an approach to mitigate negative consequences of rising temperatures for species that may already be experiencing maladaptation., Climate change over the next century is predicted to cause widespread maladaptation in natural systems. This prediction, as well as many sustainable management and conservation practices, assumes that species are adapted to their current climate. However, this assumption is rarely tested. Using a large-scale common garden experiment combined with genome-wide sequencing, we found that valley oak (Quercus lobata), a foundational tree species in California ecosystems, showed a signature of adaptational lag to temperature, with fastest growth rates occurring at cooler temperatures than populations are currently experiencing. Future warming under realistic emissions scenarios was predicted to lead to further maladaptation to temperature and reduction in growth rates for valley oak. We then identified genotypes predicted to grow relatively fast under warmer temperatures and demonstrated that selecting seed sources based on their genotype has the potential to mitigate predicted negative consequences of future climate warming on growth rates in valley oak. These results illustrate that the belief of local adaptation underlying many management and conservation practices, such as using local seed sources for restoration, may not hold for some species. If contemporary adaptational lag is commonplace, we will need new approaches to help alleviate predicted negative consequences of climate warming on natural systems. We present one such approach, “genome-informed assisted gene flow,” which optimally matches individuals to future climates based on genotype–phenotype–environment associations.

Epigenetic modifications such as DNA methylation are a potential mechanism for trees to respond to changing environments. However, it remains controversial the extent to which DNA methylation impacts ecologically important traits that influence fitness. In this study, we used reduced-representation bisulfite sequencing to associate genomic and epigenomic variation with seven phenotypic traits related to growth, leaf function, and disease susceptibility in 160 valley oak (Quercus lobata) saplings planted across two common gardens in California. We found that DNA methylation was associated with a significant fraction of phenotypic variance in plant height, leaf lobedness, powdery mildew infection, and trichome density. Two of the seven traits were significantly associated with DNA methylation in the CG context, three traits were significantly associated with CHG methylation, and two traits were significantly associated with CHH methylation. Notably, controlling for genomic variation in SNPs generally reduced the amount of trait variation explained by DNA methylation. Our results suggest that DNA methylation may serve as a useful biomarker to predict phenotypic variation in trees, though it remains unclear the degree to which DNA methylation is a causal mechanism driving phenotypic variation in forest tree species.

The most remarkable feature of our planet is the diversity of its life forms, ranging from viruses and nanobacteria to blue whales and giant sequoias to satanic leaf‐tailed geckos and leafy seadragons (look them up!). Life is found in essentially all environments on earth, and the number of species living on our planet is many times greater than we could have imagined a century ago. A well‐regarded estimate pegs the number of eukaryotic species on earth at 8.7 million (±1.3 million), of which fewer than 15% are currently described (Mora et al., 2011). The diversity of prokaryotes is less clear (and highly controversial), but an analysis of 1.6 billion 16S ribosomal RNA sequences estimated that 0.8–1.6 million prokaryotic operational taxonomic units exist globally (Louca et al., 2019). While we do not know how many species are currently extant, or have existed in the past, we do know that this biodiversity is valuable, providing food, fibre and medicine, furnishing ecosystem services such as water and air purification, nutrient cycling, pollination and carbon uptake, and contributing to technological innovations ranging from biotechnology to robotics to material science. Moreover, biodiversity underlies the cultural identity of human populations and is important to human health and well‐being. Geographically, species richness increases from the Polar Regions to the tropics in terrestrial and surface marine ecosystems. Thus, some countries, especially those in tropical and subtropical regions, are endowed with much greater biodiversity than others. Unfortunately, benefits arising from the access and utilization of this biodiversity have been unequally shared, with (paradoxically) biodiversity‐poor countries often accruing the lion's share of economic gains. There can be imbalances within countries as well, wherein some segments of the population obtain greater economic benefits from biodiversity and associated traditional knowledge than indigenous peoples. The “Nagoya Protocol on Access to Genetic Resources and the Fair and Equitable Sharing of Benefits Arising from their Utilization,” which came into force in 2014, is an international agreement designed to ensure that the benefits arising from biodiversity are shared equitably (https://www.cbd.int/abs/). However, few scientific journals require compliance with the Nagoya Protocol or the reporting of benefits from biodiversity research. In this editorial, we (the editors of Molecular Ecology and Molecular Ecology Resources) express support for the Nagoya Protocol and the principle of benefit sharing. We believe that scientific journals publishing research on biodiversity can play an important role in implementing the Nagoya Protocol and in reporting on benefits generated from such research. Below, we provide background on the Nagoya Protocol, discuss the kinds of benefits that may arise from biodiversity research, describe the rationale for reporting on these benefits and introduce changes to the journals’ Data Accessibility Statements to incorporate the requirements and goals of the Nagoya Protocol.

Negative density dependence, where survival decreases as density increases, is a well-established driver of species diversity at the community level, but the degree to which a similar process might act on the density or frequency of genotypes within a single plant species to maintain genetic diversity has not been well studied in natural systems. In this study, we determined the maternal genotype of naturally dispersed seeds of the palm Oenocarpus bataua within a tropical forest in northwest Ecuador, tracked the recruitment of each seed, and assessed the role of individual-level genotypic rarity on survival. We demonstrate that negative frequency-dependent selection within this species conferred a survival advantage to rare maternal genotypes and promoted population-level genetic diversity. The strength of the observed rare genotype survival advantage was comparable to the effect of conspecific density regardless of genotype. These findings corroborate an earlier, experimental study and implicate negative frequency-dependent selection of genotypes as an important, but currently underappreciated, determinant of plant recruitment and within-species genetic diversity. Incorporating intraspecific genetic variation into studies and theory of forest dynamics may improve our ability to understand and manage forests, and the processes that maintain their diversity.

Frugivorous animals frequently generate clumped distributions of seeds away from source trees, but genetic consequences of this phenomenon remain poorly resolved. Seed dispersal of the palm Oenocarpus bataua by long-wattled umbrellabirds Cephalopterus penduliger generates high seed densities in leks (i.e., multi-male display sites), providing a suitable venue to investigate how dispersal by this frugivore may influence seed source diversity and genetic structure at local and landscape levels. We found moderate levels of maternal seed source diversity in primary seed rain across five leks in northwest Ecuador (unweighted mean alpha diversity α = 9.52, weighted mean αr = 3.52), with considerable variation among leks (αr range: 1.81–24.55). Qualitatively similar findings were obtained for allelic diversity and heterozygosity. Higher densities of O. bataua adults around leks were associated with higher values of αr and heterozygosity (non-significant trends) and allelic diversity (significant correlation). Seed source overlap between different leks was not common but did occur at low frequency, providing evidence for long-distance seed dispersal by umbrellabirds into leks. Our findings are consistent with the idea that seed pool diversity within leks may be shaped by the interaction between density of local trees, which can vary considerably between leks, and umbrellabird foraging ecology, particularly a lack of territorial defense of fruiting trees. Taken as a whole, this work adds to our growing appreciation of the ways resource distribution and associated frugivore foraging behaviors mechanistically shape seed dispersal outcomes and the distribution of plant genotypes across the landscape.

Habitat preferences and response to habitat conversion remain under-studied for many groups in the tropics, limiting our understanding of how environmental and anthropogenic factors may interact to shape patterns of diversity. To help fill this knowledge gap, we surveyed nocturnal birds such as owls, nightjars and potoos through auditory transect surveys in 22 forest fragments (2.7 to 33.6 ha) in north-west Ecuador. We assessed the relative effect of habitat characteristics (e.g. canopy height and openness, and density of large trees) and fragment attributes (e.g. area, altitude and proportion of surrounding forest cover) on species richness and community composition. Based on our previous work, we predicted that nocturnal bird richness would be highest in relatively larger fragments with more surrounding forest cover. We recorded 11 total species with an average ± SD of 3.4 ± 1.4 (range = 2–7) species per fragment, with higher richness in fragments that were larger, at lower altitudes, and characterized by more open canopies. Nocturnal bird community similarity was not significantly correlated with any measured environmental variable. These results indicate that both landscape (e.g. altitude) and fragment-specific (e.g. size, forest structure) attributes are likely to interact to shape patterns of diversity among this poorly known but ecologically important guild in fragmented tropical landscapes.

Large-bodied frugivorous birds play an important role in dispersing large-sized seeds in Neotropical rain forests, thereby maintaining tree species richness and diversity. Conversion of contiguous forest land to forest fragments is thought to be driving population declines in large-bodied frugivores, but the mechanistic drivers of this decline remain poorly understood. To assess the importance of fragment-level versus local landscape attributes in influencing the species richness of large-bodied (>100 g) frugivorous birds, we surveyed 15 focal species in 22 forest fragments (2.7 to 33.6 ha, avg. = 16.0 ha) in northwest Ecuador in 2014. Fragment habitat variables included density of large trees, canopy openness and height, and fragment size; landscape variables included elevation and the proportion of tree cover within a 1 km radius of each fragment. At both the individual species level, and across the community of 12 species of avian frugivore we detected, there was higher richness and probability of presence in fragments with more tree cover on surrounding land. This tendency was particularly pronounced among some endangered species. These findings corroborate the idea that partially forested land surrounding fragments may effectively increase the suitable habitat for forest-dwelling frugivorous birds in fragmented landscapes. These results can help guide conservation priorities within fragmented landscapes, with particular reference to retaining trees and reforesting to attain high levels of tree cover in areas between forest patches.

Habitat loss and landscape fragmentation are often associated with changes in biological communities at different spatial scales. Our goal in this study was to identify fragment characteristics and environmental variables linked to palm species richness, abundance and community similarity at local and landscape spatial scales and to contrast these patterns between adults and juveniles. We sampled palm communities in 22 fragments of Chocó rainforest in and around the Mache-Chindul Ecological Reserve in north-western Ecuador, where we recorded 9991 individuals of 23 palm species. At the landscape scale, fragment size and surrounding forest cover were not associated with species richness or abundance for either adults or juveniles. However, community similarity of juveniles was related to surrounding forest cover and the abundance of juveniles and adults increased with elevation. At the local scale, adults and juveniles differed in their relationships to environmental variables and distance to fragment edge: juveniles showed reduced species richness and different community composition near fragment edges compared with interior habitat, but adults did not. These results provide baseline information on palm communities in a poorly studied conservation hotspot and highlight the importance of considering multiple spatial scales and life stages in studies of habitat fragmentation.

We report on a 6-year, field-based experiment in north-western Ecuador, evaluating the relative importance of relatedness, conspecific density and microhabitat on the growth and survival of seedlings of an ecologically and economically important palm, Oenocarpus bataua. We planted O. bataua seedlings in high-density seed deposition sites (leks) of the long-wattled umbrellabird (Cephalopterus penduliger) and randomly selected control sites. We analysed seedling performance in relation to conspecific relatedness, conspecific density and microhabitat. Among the parameters we measured, light availability was the most important determinant for survival and growth. Higher relatedness of neighbouring experimental seedlings and higher conspecific seedling densities were both associated with reduced growth, but did not influence survival, even in umbrellabird leks. These findings are consistent with a survival advantage of umbrellabird dispersal into lek sites (i.e. directed dispersal) that counterbalances negative density-dependent processes expected to occur at these high-density deposition sites. This study highlights the importance of a multi-tiered approach to understanding palm demography and underlines the importance of seed disperser behaviour in determining seedling fate.

Habitat loss has the potential to alter vertebrate host populations and their interactions with parasites. Theory predicts a decrease in parasite diversity due to the loss of hosts in such contexts. However, habitat loss could also increase parasite infections as a result of the arrival of new parasites or by decreasing host immune defenses. We investigated the effect of habitat loss and other habitat characteristics on avian haemosporidian infections in a community of birds within a fragmented landscape in northwest Ecuador. We estimated Plasmodium and Haemoproteus parasite infections in 504 individual birds belonging to 8 families and 18 species. We found differences in infection status among bird species, but no relationship between forest fragment characteristics and infection status was observed. We also found a temporal effect, with birds at the end of the five-month study (which ran from the end of the rainy season thru the dry season), being less infected by Plasmodium parasites than individuals sampled at the beginning. Moreover, we found a positive relationship between forest area and Culicoides abundance. Taken as a whole, these findings indicate little effect of fragment characteristics per se on infection, although additional sampling or higher infection rates would have offered more power to detect potential relationships.

Habitat loss and fragmentation may impact animal-mediated dispersal of seed and pollen, and a key question is how the genetic attributes of plant populations respond to these changes. Theory predicts that genetic diversity may be less sensitive to such disruptions in the short term, whereas inbreeding and genetic structure may respond more strongly. However, results from studies to date vary in relation to species, context and the parameter being assessed, triggering calls for more empirical studies, especially from the tropics, where plant–animal dispersal mutualisms are both disproportionately common and at risk. Habitat loss and fragmentation often reduce gene flow and genetic diversity in plants by disrupting the movement of pollen and seed. However, direct comparisons of the contributions of pollen vs. seed dispersal to genetic variation in fragmented landscapes are lacking. To address this knowledge gap, we partitioned the genetic diversity contributed by male gametes from pollen sources and female gametes from seed sources within established seedlings of the palm Oenocarpus bataua in forest fragments and continuous forest in northwest Ecuador. This approach allowed us to quantify the separate contributions of each of these two dispersal processes to genetic variation. Compared to continuous forest, fragments had stronger spatial genetic structure, especially among female gametes, and reduced effective population sizes. We found that within and among fragments, allelic diversity was lower and genetic structure higher for female gametes than for male gametes. Moreover, female gametic allelic diversity in fragments decreased with decreasing surrounding forest cover, while male gametic allelic diversity did not. These results indicate that limited seed dispersal within and among fragments restricts genetic diversity and strengthens genetic structure in this system. Although pollen movement may also be impacted by habitat loss and fragmentation, it nonetheless serves to promote gene flow and diversity within and among fragments. Pollen and seed dispersal play distinctive roles in determining patterns of genetic variation in fragmented landscapes, and maintaining the integrity of both dispersal processes will be critical to managing and conserving genetic variation in the face of continuing habitat loss and fragmentation in tropical landscapes.

Seed and pollen dispersal shape patterns of gene flow and genetic diversity in plants. Pollen is generally thought to travel longer distances than seeds, but seeds determine the ultimate location of gametes. Resolving how interactions between these two dispersal processes shape microevolutionary processes is a long-standing research priority. We unambiguously isolated the separate and combined contributions of these two dispersal processes in seedlings of the animal-dispersed palm Oenocarpus bataua to address two questions. First, what is the spatial extent of pollen versus seed movement in a system characterized by long-distance seed dispersal? Second, how does seed dispersal mediate seedling genetic diversity? Despite evidence of frequent long-distance seed dispersal, we found that pollen moves much further than seeds. Nonetheless, seed dispersal ultimately mediates genetic diversity and fine-scale spatial genetic structure. Compared to undispersed seedlings, seedlings dispersed by vertebrates were characterized by higher female gametic and diploid seedling diversity and weaker fine-scale spatial genetic structure for female gametes, male gametes and diploid seedlings. Interestingly, the diversity of maternal seed sources at seed deposition sites (Nem ) was associated with higher effective number of pollen sources (Nep ), higher effective number of parents (Ne ) and weaker spatial genetic structure, whereas seed dispersal distance had little impact on these or other parameters we measured. These findings highlight the importance maternal seed source diversity (Nem ) at frugivore seed deposition sites in driving emergent patterns of fine-scale genetic diversity and structure.

Negative frequency-dependent selection among species is a key driver of community diversity in natural systems, but the degree to which negative frequency-dependent selection shapes patterns of survival and genetic diversity within species is poorly understood. In a 5-year field experiment, we show that seedlings of a tropical palm with rare genotypes had a pronounced survival advantage over seedlings with common genotypes, with effect sizes comparable to that of light availability. This ‘rare genotype advantage’ led to an increase in population-wide genetic diversity among seedlings compared to null expectations, as predicted by negative frequency-dependent selection, and increased reproductive success in adult trees with rare genotypes. These results suggest that within-species negative frequency-dependent selection of genotypes can shape genetic variation on ecologically relevant timescales in natural systems and may be a key, overlooked source of non-random mortality for tropical plants.
