Abstract

While Knowledge Graphs (KGs) have long been used as valuable sources of structured knowledge, in recent years, KG embeddings have become a popular way of deriving numeric vector representations from them, for instance, to support knowledge graph completion and similarity search. This study surveys advances as well as open challenges and opportunities in this area. For instance, the most prominent embedding models focus primarily on structural information. However, there has been notable progress in incorporating further aspects, such as semantics, multi-modal, temporal, and multilingual features. Most embedding techniques are assessed using human-curated benchmark datasets for the task of link prediction, neglecting other important real-world KG applications. Many approaches assume a static knowledge graph and are unable to account for dynamic changes. Additionally, KG embeddings may encode data biases and lack interpretability. Overall, this study provides an overview of promising research avenues to learn improved KG embeddings that can address a more diverse range of use cases.

Abstract

Zero-shot entity and relation classification models leverage available external information of unseen classes -- e.g., textual descriptions -- to annotate input text data. Thanks to the minimum data requirement, Zero-Shot Learning (ZSL) methods have high value in practice, especially in applications where labeled data is scarce. Even though recent research in ZSL has demonstrated significant results, our analysis reveals that those methods are sensitive to provided textual descriptions of entities (or relations). Even a minor modification of descriptions can lead to a change in the decision boundary between entity (or relation) classes. In this paper, we formally define the problem of identifying effective descriptions for zero shot inference. We propose a strategy for generating variations of an initial description, a heuristic for ranking them and an ensemble method capable of boosting the predictions of zero-shot models through description enhancement. Empirical results on four different entity and relation classification datasets show that our proposed method outperform existing approaches and achieve new SOTA results on these datasets under the ZSL settings. The source code of the proposed solutions and the evaluation framework are open-sourced.

Abstract

The term life sciences refers to the disciplines that study living organisms and life processes, and include chemistry, biology, medicine, and a range of other related disciplines. Research efforts in life sciences are heavily data-driven, as they produce and consume vast amounts of scientific data, much of which is intrinsically relational and graph-structured. The volume of data and the complexity of scientific concepts and relations referred to therein promote the application of advanced knowledge-driven technologies for managing and interpreting data, with the ultimate aim to advance scientific discovery. In this survey and position paper, we discuss recent developments and advances in the use of graph-based technologies in life sciences and set out a vision for how these technologies will impact these fields into the future. We focus on three broad topics: the construction and management of Knowledge Graphs (KGs), the use of KGs and associated technologies in the discovery of new knowledge, and the use of KGs in artificial intelligence applications to support explanations (explainable AI). Abstract

The Zero-Shot Learning (ZSL) task pertains to the identification of entities or relations in texts that were not seen during training. ZSL has emerged as a critical research area due to the scarcity of labeled data in specific domains, and its applications have grown significantly in recent years. With the advent of large pretrained language models, several novel methods have been proposed, resulting in substantial improvements in ZSL performance. There is a growing demand, both in the research community and industry, for a comprehensive ZSL framework that facilitates the development and accessibility of the latest methods and pretrained models.In this study, we propose a novel ZSL framework called Zshot that aims to address the aforementioned challenges. Our primary objective is to provide a platform that allows researchers to compare different state-of-the-art ZSL methods with standard benchmark datasets. Additionally, we have designed our framework to support the industry with readily available APIs for production under the standard SpaCy NLP pipeline. 6. Otter-Knowledge: benchmarks of multimodal knowledge graph representation learning from different sources for drug discovery

Abstract

Recent research on predicting the binding affinity between drug molecules and proteins use representations learned, through unsupervised learning techniques, from large databases of molecule SMILES and protein sequences. While these representations have significantly enhanced the predictions, they are usually based on a limited set of modalities, and they do not exploit available knowledge about existing relations among molecules and proteins. In this study, we demonstrate that by incorporating knowledge graphs from diverse sources and modalities into the sequences or SMILES representation, we can further enrich the representation and achieve state-of-the-art results for drug-target binding affinity prediction in the established Therapeutic Data Commons (TDC) benchmarks. We release a set of multimodal knowledge graphs, integrating data from seven public data sources, and containing over 30 million triples. Our intention is to foster additional research to explore how multimodal knowledge enhanced protein/molecule embeddings can improve prediction tasks, including prediction of binding affinity. We also release some pretrained models learned from our multimodal knowledge graphs, along with source code for running standard benchmark tasks for prediction of biding affinity.

Abstract

Regulations govern many aspects of citizens' daily lives. Governments and businesses routinely automate these in the form of coded rules (e.g., to check a citizen's eligibility for specific benefits). However, the path to automation is long and challenging. To address this, recent global initiatives for digital government, proposing to simultaneously express policy in natural language for human consumption as well as computationally amenable rules or code, are gathering broad public-sector interest. We introduce the problem of semi-automatically building decision models from eligibility policies for social services, and present an initial emerging approach to shorten the route from policy documents to executable, interpretable and standardised decision models using AI, NLP and Knowledge Graphs. Abstract

In many machine learning tasks, models are trained to predict structure data such as graphs. For example, in natural language processing, it is very common to parse texts into dependency trees or abstract meaning representation (AMR) graphs. On the other hand, ensemble methods combine predictions from multiple models to create a new one that is more robust and accurate than individual predictions. In the literature, there are many ensembling techniques proposed for classification or regression problems, however, ensemble graph prediction has not been studied thoroughly. In this work, we formalize this problem as mining the largest graph that is the most supported by a collection of graph predictions. As the problem is NP-Hard, we propose an efficient heuristic algorithm to approximate the optimal solution. To validate our approach, we carried out experiments in AMR parsing problems. The experimental results demonstrate that the proposed approach can combine the strength of state-of-the-art AMR parsers to create new predictions that are more accurate than any individual models in five standard benchmark datasets., Comment: Published at NeurIPS 2021

Abstract

Gestational hypoxia is a risk factor in the development of pulmonary hypertension in the newborn and other sequela, however, the mechanisms associated with the disease remain poorly understood. This review highlights disruption of metabolism by antenatal high altitude hypoxia and the impact this has on pulmonary hypertension in the newborn with discussion of model organisms and human populations. There is particular emphasis on modifications in glucose and lipid metabolism along with alterations in mitochondrial function. Additional focus is placed on increases in oxidative stress and the progression of pulmonary vascular disease in the newborn and on the need for further exploration using a combination of contemporary and classical approaches.

Abstract

Benzalkonium chlorides (BACs) are commonly used disinfectants in a variety of consumer and food-processing settings, and the COVID-19 pandemic has led to increased usage of BACs. The prevalence of BACs raises the concern that BAC exposure could disrupt the gastrointestinal microbiota, thus interfering with the beneficial functions of the microbes. We hypothesize that BAC exposure can alter the gut microbiome diversity and composition, which will disrupt bile acid (BA) homeostasis along the gut-liver axis. In this study, male and female mice were exposed orally to d7-C12- and d7-C16-BACs at 120 µg/g/d for 1 wk. UPLC-MS/MS analysis of liver, blood, and fecal samples of BAC-treated mice demonstrated the absorption and metabolism of BACs. Both parent BACs and their metabolites were detected in all exposed samples. Additionally, 16S rRNA sequencing was carried out on the bacterial DNA isolated from the cecum intestinal content. For female mice, and to a lesser extent in males, we found that treatment with either d7-C12- or d7-C16-BAC led to decreased alpha diversity and differential composition of gut bacteria with notably decreased actinobacteria phylum. Lastly, through a targeted BA quantitation analysis, we observed decreases in secondary BAs in BAC-treated mice, which was more pronounced in the female mice. This finding is supported by decreases in bacteria known to metabolize primary BAs into secondary BAs, such as the families of Ruminococcaceae and Lachnospiraceae. Together, these data signify the potential impact of BACs on human health through disturbance of the gut microbiome and gut-liver interactions. [ABSTRACT FROM AUTHOR]

Abstract

This study aims to better understand the drivers behind college choice and completion rates among Hispanic students. The report was prepared for the nonprofit National College Access Network (NCAN) to help equip their member organizations with information and tools to address academic undermatch and improve postsecondary degree completion rates for Hispanic member-served students. Obtaining a college degree is crucial for economic mobility, especially for underrepresented communities with less access to economic stability. The report finds that academic undermatch is one metric to understand college access, but that a more comprehensive, student-centered approach, is needed to support student access and degree completion. The report recommends that NCAN members emphasize college fit, which includes the social, cultural, economic, as well as academic needs of students in developing programs for Hispanic member-served students. The 2015-2016 Undergraduate Research Partnership Initiative (URPI) study explored students’ use of social media to engage in discussion of racial/ethnic diversity and campus climate. The purpose of the study was to better understand how students utilize social media to talk about issues of racial/ethnic diversity and campus climate to inform how UCLA might capitalize on social media use to promote a safe, welcoming and empowering campus environment. Eighteen interviews and an in-depth content analysis of student Facebook pages were used to explore the following questions: 1) How do students describe their posting behaviors and engagement with issues of racial diversity and campus climate on social media? 2) How frequently do students use social media to discuss issues of racial diversity and campus climate in either positive or negative ways? and 3) What does participant posting behavior and engagement with issues of racial diversity and campus climate on social media say about the utility of social media in promoting a positive campus climate?

Abstract

We consider the problem of computation and deformation of group orbits of solutions of the complex Ginzburg-Landau equation (CGLE) with cubic nonlinearity in $1\!+\!1$ space-time dimension invariant under the action of the three-dimensional Lie group of symmetries $A(x,t) \rightarrow \mathrm{e}^{\mathrm{i}\theta}A(x+\sigma,t+\tau)$. From an initial set of group orbits of invariant solutions, for a particular point in the parameter space of the CGLE, we obtain new sets of group orbits of invariant solutions via numerical continuation along paths in the moduli space. The computed solutions along the continuation paths are unstable, and have multiple modes and frequencies active in their spatial and temporal spectra, respectively. Structural changes in the moduli space resulting in symmetry gaining / breaking associated often with the spatial reflection symmetry $A(x,t) \rightarrow A(-x,t)$ of the CGLE were frequently uncovered in the parameter regions traversed.

Abstract

Motivation Automated machine learning (AutoML) solutions can bridge the gap between new computational advances and their real-world applications by enabling experimental scientists to build their own custom models. We examine different steps in the development life-cycle of peptide bioactivity binary predictors and identify key steps where automation cannot only result in a more accessible method, but also more robust and interpretable evaluation leading to more trustworthy models. Results We present a new automated method for drawing negative peptides that achieves better balance between specificity and generalization than current alternatives. We study the effect of homology-based partitioning for generating the training and testing data subsets and demonstrate that model performance is overestimated when no such homology correction is used, which indicates that prior studies may have overestimated their performance when applied to new peptide sequences. We also conduct a systematic analysis of different protein language models as peptide representation methods and find that they can serve as better descriptors than a naive alternative, but that there is no significant difference across models with different sizes or algorithms. Finally, we demonstrate that an ensemble of optimized traditional machine learning algorithms can compete with more complex neural network models, while being more computationally efficient. We integrate these findings into AutoPeptideML, an easy-to-use AutoML tool to allow researchers without a computational background to build new predictive models for peptide bioactivity in a matter of minutes.
