- Abstract
Background: New precision medicine therapies are urgently required for glioblastoma (GBM). However, to date, efforts to subtype patients based on molecular profiles have failed to direct treatment strategies. We hypothesised that interrogation of the GBM tumour microenvironment (TME) and identification of novel TME-specific subtypes could inform new precision immunotherapy treatment strategies. Materials and methods: A refined and validated microenvironment cell population (MCP) counter method was applied to >800 GBM patient tumours (GBM-MCP-counter). Specifically, partition around medoids (PAM) clustering of GBM-MCP-counter scores in the GLIOTRAIN discovery cohort identified three novel patient clusters, uniquely characterised by TME composition, functional orientation markers and immune checkpoint proteins. Validation was carried out in three independent GBM-RNA-seq datasets. Neoantigen, mutational and gene ontology analysis identified mutations and uniquely altered pathways across subtypes. The longitudinal Glioma Longitudinal AnalySiS (GLASS) cohort and three immunotherapy clinical trial cohorts [treatment with neoadjuvant/adjuvant anti-programmed cell death protein 1 (PD-1) or PSVRIPO] were further interrogated to assess subtype alterations between primary and recurrent tumours and to assess the utility of TME classifiers as immunotherapy biomarkers. Results: TMEHigh tumours (30%) displayed elevated lymphocyte, myeloid cell immune checkpoint, programmed cell death protein 1 (PD-1) and cytotoxic T-lymphocyte-associated protein 4 transcripts. TMEHigh/mesenchymal+ patients featured tertiary lymphoid structures. TMEMed (46%) tumours were enriched for endothelial cell gene expression profiles and displayed heterogeneous immune populations. - Abstract
Wastewater surveillance for pathogens using reverse transcription-polymerase chain reaction (RT-PCR) is an effective and resource-efficient tool for gathering community-level public health information, including the incidence of coronavirus disease-19 (COVID-19). Surveillance of Severe Acute Respiratory Syndrome Coronavirus-2 (SARS-CoV-2) in wastewater can potentially provide an early warning signal of COVID-19 infections in a community. The capacity of the world's environmental microbiology and virology laboratories for SARS-CoV-2 RNA characterization in wastewater is increasing rapidly. However, there are no standardized protocols or harmonized quality assurance and quality control (QA/QC) procedures for SARS-CoV-2 wastewater surveillance. This paper is a technical review of factors that can cause false-positive and false-negative errors in the surveillance of SARS-CoV-2 RNA in wastewater, culminating in recommended strategies that can be implemented to identify and mitigate some of these errors. Recommendations include stringent QA/QC measures, representative sampling approaches, effective virus concentration and efficient RNA extraction, PCR inhibition assessment, inclusion of sample processing controls, and considerations for RT-PCR assay selection and data interpretation. Clear data interpretation guidelines (e.g., determination of positive and negative samples) are critical, particularly when the incidence of SARS-CoV-2 in wastewater is low. Corrective and confirmatory actions must be in place for inconclusive results or results diverging from current trends (e.g., initial onset or reemergence of COVID-19 in a community). It is also prudent to perform interlaboratory comparisons to ensure results' reliability and interpretability for prospective and retrospective analyses. Genetic alterations in signaling pathways that control cell-cycle progression, apoptosis, and cell growth are common hallmarks of cancer, but the extent, mechanisms, and co-occurrence of alterations in these pathways differ between individual tumors and tumor types. Using mutations, copy-number changes, mRNA expression, gene fusions and DNA methylation in 9,125 tumors profiled by The Cancer Genome Atlas (TCGA), we analyzed the mechanisms and patterns of somatic alterations in ten canonical pathways: cell cycle, Hippo, Myc, Notch, Nrf2, PI-3-Kinase/Akt, RTK-RAS, TGFβ signaling, p53 and β-catenin/Wnt. We charted the detailed landscape of pathway alterations in 33 cancer types, stratified into 64 subtypes, and identified patterns of co-occurrence and mutual exclusivity. Eighty-nine percent of tumors had at least one driver alteration in these pathways, and 57% percent of tumors had at least one alteration potentially targetable by currently available drugs. Thirty percent of tumors had multiple targetable alterations, indicating opportunities for combination therapy. An integrated analysis of genetic alterations in 10 signaling pathways in >9,000 tumors profiled by TCGA highlights significant representation of individual and co-occurring actionable alterations in these pathways, suggesting opportunities for targeted and combination therapies. The energy band gap, alignment with Si and the chemical bonding of 3–4 nm thick HfxSi1-xO2 films with 0≤x≤1 were investigated as a function of composition. Nitrogen was introduced by N plasma incorporation into HfxSi1-xO2 films with x=0.3, 0.5, and 0.7 grown on a SiO2/Si stack by metal-organic chemical vapor deposition. The structure of the dielectric films was characterized by high resolution transmission electron microscopy. X-ray photoelectron spectroscopy was used to determine the band gap, as well as the energy band alignment with Si and the chemical structure of the films. The amount of Si in the films and the incorporated N were found to influence the band gap and the band alignment with Si. The band gap was found to gradually decrease with the increase in Hf content, from a value of 8.9 eV (for pure SiO2) to a value of 5.3 eV (for pure HfO2). These changes were accompanied by a reduction of the valance band offset relative to the Si substrate, from a value of 4.8 eV (for pure SiO2) to a value of 1.5 eV (for pure HfO2). In addition, we have found that the presence of Hf–N bonds increases the conduction band offset from a value of 2.7 eV, which was obtained when only Hf–O bonds are present, to a value of 3.1 eV. The changes in the band structure and band alignment of Hf-silicate films are explained based on the chemical structure of the nitrided Hf-silicate films. [ABSTRACT FROM AUTHOR]

The stability of Pt/epitaxial Gd2O3/Si stacks is studied by monitoring the chemical and electrical properties following heat treatments in forming gas and in vacuum at temperatures between 400 and 650 °C. Our results show that stack instability is realized via diffusion of Gd through the Pt grain boundaries, which was observed after forming-gas annealing at 550 °C for 30 min. The Gd diffusion kinetics in forming gas is studied by secondary ion mass spectrometry analysis, showing that the diffusion process occurs according to C-type kinetics with an activation energy of 0.73±0.04 eV. Following vacuum heat treatments at 600 °C for 30 min, Si outdiffusion is observed, in addition to Gd outdiffusion. Si outdiffusion results in the formation of PtSi clusters on the metal surface following vacuum annealing at 650 °C. In contrast, in the case of forming-gas treatments, Si diffusion and silicide formation were detected only after annealing at 700 °C. The better stability of Pt/Gd2O3/Si stacks in forming gas is correlated with the content of oxygen in the Pt layer during the treatment. [ABSTRACT FROM AUTHOR]

Mesoporous silica (MPS) thin films are attractive for achieving low relative dielectric permittivity (low k) interlayer isolation in integrated circuit wiring, but are susceptible to instabilities in electrical behavior due to water uptake and copper diffusion. Here, we show that capping MPS films with a trimethyl-group terminated organosilane layer irreversibly suppresses moisture-induced capacitance instabilities, and decreases the relative dielectric permittivity and Cu-induced leakage currents. Analysis of capacitance-voltage and current-voltage characteristics along with infrared spectroscopy shows that the trimethyl organosilanes inhibit hydrogen bonding of water molecules by rendering the dielectric surfaces hydrophobic. These features are promising for tailoring the chemical and interfacial properties and reliability of porous dielectric materials for insulation in device wiring applications. [ABSTRACT FROM AUTHOR]

Increased oxide conductance is widely observed in Cu-gate metal-oxide-semiconductor capacitors subjected to bias thermal stress. Prior to oxide breakdown, the increased conductivity enables the leakage of minority carriers from the Si inversion layer, resulting in permanent deep-depletion capacitance-voltage characteristics. Furthermore, under such conditions the minority-carrier generation statistics in the Si cannot be calculated from capacitance-time measurements. To quantify this phenomenon, a model is proposed, which relates oxide leakage current with the rate at which minority-charge carriers are generated in the depleted Si. Using this model, the minority-carrier generation statistics can be calculated from current and capacitance measurements. We show that the proposed model fits well with the experimental data and that the calculated generation parameters are within the expected range for Cu-affected Si. [ABSTRACT FROM AUTHOR]

The extent of Fermi-level pinning at metal/Gd2O3 interfaces is studied as a function of oxide structure by comparing the flatband voltage of Ta- and Pt-gated capacitors. The flatband voltage shift between the two metals, which equals the difference in effective work functions, was found to be largest when the oxide is single crystalline (1.30±0.05 V), while lower values are measured when the oxide is domain structured (1.05±0.05 V) or amorphous (0.80±0.05 V). We describe a mechanism of Cu-related degradation of SiO2 in metal–oxide–semiconductor capacitors subjected to bias thermal stress (BTS). The commonly used stress of bias larger than 1 MV/cm at 300 °C results in increased oxide conductivity, which is large enough to enable the leakage of minority carrier charge generated at the inversion layer, while the oxide capacitance and high-frequency deep depletion capacitance can still be accurately measured. This is an intermediate degradation between the commonly reported flat-band voltage shifts and decrease in the breakdown voltage of the oxide. In this work we study the effect of various overlayers on the thermal stability of Si0.8Ge0.2substrate by X-ray photoelectron spectroscopy. Si0.8Ge0.2substrates were either covered with native oxide or were HF cleaned and subsequently covered with ∼1 nm thick HfO2. Our studies reveal different thermal behavior and germanium oxide stoichiometry for these samples. We showed that high temperature annealing (TA≥1000°C) results in Hf silicide formation, which is mostly correlated with thermal decomposition of silicon dioxide.
