Abstract

Recently, generative AI (GAI), with their emerging capabilities, have presented unique opportunities for augmenting and revolutionizing industrial recommender systems (Recsys). Despite growing research efforts at the intersection of these fields, the integration of GAI into industrial Recsys remains in its infancy, largely due to the intricate nature of modern industrial Recsys infrastructure, operations, and product sophistication. Drawing upon our experiences in successfully integrating GAI into several major social and e-commerce platforms, this survey aims to comprehensively examine the underlying system and AI foundations, solution frameworks, connections to key research advancements, as well as summarize the practical insights and challenges encountered in the endeavor to integrate GAI into industrial Recsys. As pioneering work in this domain, we hope outline the representative developments of relevant fields, shed lights on practical GAI adoptions in the industry, and motivate future research.

3. Investigating Functional Roles of Driver Mutations in the Context of Co-Occurring Mutations and Environmental Stress

Abstract

U2AF1S34F, a somatic splicing factor mutation, is frequently recurrent in human neoplasias such as lung adenocarcinoma (ADC). Although U2AF1S34F has been shown to occur early in tumor lineages, the mutation, alone, is insufficient for producing tumors. However, lung ADC patients with U2AF1S34F frequently have co-occurring KRAS mutations and smoking histories. We hypothesized that U2AF1S34F interacts with oncogenic KRAS and environmental stress to promote tumor-forming potential. To elucidate interaction of U2AF1S34F with a co-occurring mutation, we generated human bronchial epithelial cells (HBEC3kts) with U2AF1S34F or with co-occurring U2AF1S34F and KRASG12V. From analyzing short-read transcriptome sequences, we found synergistic effects of co-occurring mutations on gene expression in cell cycle and inflammatory pathways associated with increased tumors in mouse xenografts, anchorage-independent growth, proliferation, and altered cytokine production.nterestingly, HBEC3kts harboring only U2AF1S34F display increased splicing in stress granule protein genesand increased viability in cigarette smoke concentrate. Our results suggest that U2AF1S34F may prime cells for transformation by allowing precancerous cells to survive longer when environmental stress is present, permitting U2AF1S34F cells to accumulate transforming mutations, such as KRASG12V.Next, I sought to further investigate the impact of U2AF1S34F and environmental stress response by profiling the mRNA modification landscape of U2AF1S34F and U2AF1WT HBEC3kts exposed to cigarette smoke concentrate (CSC) using Nanopore direct RNA sequencing (dRNA-seq). Preliminary results show that RNA modificatios in autophagy gene VAMP8 were associated with altered protein expression levels. We also show that CSC and the presence of U2AF1S34F both increase the number of RNA modifications in the transcriptome, with the highest number of modifications occurring in CSC treated U2AF1S34F HBEC3kts. We hypothesize that U2AF1S34F and CSC modify the RNA modification landscape in a synergistic way to increase oncogenic potential.

Abstract

The architecture of an organ's vascular bed subserves its physiological function and metabolic demands. However, the mechanisms underlying gross vascular patterning remain elusive. Using intravital dye labeling and 3D imaging, we discovered that systems-level vascular patterning in the kidney is dependent on the kinetics of vascular mural cell (VMC) differentiation. Conditional ablation of the TALE transcription factor Pbx1 in renal VMC progenitors in the mouse led to the premature upregulation of PDGFRβ, a master initiator of VMC-blood vessel association. This precocious VMC differentiation resulted in nonproductive angiogenesis, abnormal renal arterial tree patterning and neonatal death consistent with kidney dysfunction. Notably, we establish that Pbx1 directly represses Pdgfrb, and demonstrate that decreased Pdgfrb dosage in conditional Pbx1 mutants substantially rescues vascular patterning defects and neonatal survival. These findings identify, for the first time, an in vivo transcriptional regulator of PDGFRβ, and reveal a previously unappreciated role for VMCs in systems-level vascular patterning.

Each LHW were asked to recruit ten participants and conduct two educational sessions. Of the 81 participants recruited, 73 had not received colorectal cancer screening. Their mean age was 63.0 years, and 72.6% were women. Knowledge of colorectal cancer, its causes, and its screening increased significantly. Receipt of first colorectal cancer screening test increased from 0.0% at baseline to 55.7% for fecal occult blood tests, 7.1% for sigmoidoscopy, and 7.1% for colonoscopy. LHW outreach is feasible and may be effective in promoting CRC screening among Chinese Americans.

Abstract

With increased usage of long-read sequencing technologies to perform transcriptome analyses, there becomes a greater need to evaluate different methodologies including library preparation, sequencing platform, and computational analysis tools. Here, we report the study design of a community effort called the Long-read RNA-Seq Genome Annotation Assessment Project (LRGASP) Consortium, whose goals are characterizing the strengths and remaining challenges in using long-read approaches to identify and quantify the transcriptomes of both model and non-model organisms. The LRGASP organizers have generated cDNA and direct RNA datasets in human, mouse, and manatee samples using different protocols followed by sequencing on Illumina, Pacific Biosciences, and Oxford Nanopore Technologies platforms. Participants will use the provided data to submit predictions for three challenges: transcript isoform detection with a high-quality genome, transcript isoform quantification, and de novo transcript isoform identification. Evaluators from different institutions will determine which pipelines have the highest accuracy for a variety of metrics using benchmarks that include spike-in synthetic transcripts, simulated data, and a set of undisclosed, manually curated transcripts by GENCODE. We also describe plans for experimental validation of predictions that are platform-specific and computational tool-specific. We believe that a community effort to evaluate long-read RNA-seq methods will help move the field toward a better consensus on the best approaches to use for transcriptome analyses. The National Development and Reform Commission (NDRC) of China announced on September 29, 2009, that the prices of gasoline and gasoil sold in the Chinese markets will be cut by 2.8% to Yuan 6,620/mt ($112.70/barrel) and 3.1% at Yuan 5,880/mt ($115.60/b) respectively, from September 30, 2009. The second revision of prices in September 2009 is due to an improved products pricing mechanism, changes in international oil prices and supply and demand shifts for oil products in China.

Abstract

Although U2AF1 S34F is a recurrent splicing factor mutation in lung adenocarcinoma (ADC), U2AF1 S34F alone is insufficient for producing tumors in previous models. Because lung ADCs with U2AF1 S34F frequently have co-occurring KRAS mutations and smoking histories, we hypothesized that tumor-forming potential arises from U2AF1 S34F interacting with oncogenic KRAS and environmental stress. To elucidate the effect of U2AF1 S34F co-occurring with a second mutation, we generated human bronchial epithelial cells (HBEC3kt) with co-occurring U2AF1 S34F and KRAS G12V . Transcriptome analysis revealed that co-occurring U2AF1 S34F and KRAS G12V differentially impacts inflammatory, cell cycle, and KRAS pathways. Subsequent phenotyping found associated suppressed cytokine production, increased proliferation, anchorage-independent growth, and tumors in mouse xenografts. Interestingly, HBEC3kts harboring only U2AF1 S34F display increased splicing in stress granule protein genes and viability in cigarette smoke concentrate. Our results suggest that U2AF1 S34F may potentiate transformation by granting precancerous cells survival advantage in environmental stress, permitting accumulation of additional mutations like KRAS G12V , which synergize with U2AF1 S34F to transform the cell.

21. Nanofibrous Membrane Promotes and Sustains Vascular Endothelial Barrier Function.

Abstract

The vascular endothelium serves as a physical barrier between the circulating blood and surrounding tissue and acts as a critical regulator of various physiological processes. In vitro models involving vasculature rely on the maintenance of the endothelial barrier function. In this study, we fabricated 2D aligned nanofibrous membranes with distinct pore sizes via electrospinning and investigated the effect of membrane pore size on endothelial barrier function. Our results demonstrated that the use of the nanofibrous membranes promoted the formation of a tight vascular endothelium and sustained barrier function for over one month in comparison with conventional transwell setups. Moreover, the examination of the nucleocytoplasmic localization of yes-associated protein (YAP) in the endothelial cells indicated that nanofibrous membrane promoted YAP expression and its nuclear localization, critical to endothelial barrier function. Furthermore, the comparison of permeability between random and aligned nanofibrous membranes underscored the importance of pore size in preserving barrier function. Our findings offer a valuable strategy for creating more physiologically relevant in vitro vascular models and contribute to the understanding of endothelial barrier formation and maintenance mechanisms.

Abstract

The Long-read RNA-Seq Genome Annotation Assessment Project (LRGASP) Consortium was formed to evaluate the effectiveness of long-read approaches for transcriptome analysis. The consortium generated over 427 million long-read sequences from cDNA and direct RNA datasets, encompassing human, mouse, and manatee species, using different protocols and sequencing platforms. These data were utilized by developers to address challenges in transcript isoform detection and quantification, as well as de novo transcript isoform identification. The study revealed that libraries with longer, more accurate sequences produce more accurate transcripts than those with increased read depth, whereas greater read depth improved quantification accuracy. In well-annotated genomes, tools based on reference sequences demonstrated the best performance.
