1. Gut Microbiome Wellness Index 2 enhances health status prediction from gut microbiome taxonomic profiles

Abstract

Abstract Recent advancements in translational gut microbiome research have revealed its crucial role in shaping predictive healthcare applications. Herein, we introduce the Gut Microbiome Wellness Index 2 (GMWI2), an enhanced version of our original GMWI prototype, designed as a standardized disease-agnostic health status indicator based on gut microbiome taxonomic profiles. Our analysis involves pooling existing 8069 stool shotgun metagenomes from 54 published studies across a global demographic landscape (spanning 26 countries and six continents) to identify gut taxonomic signals linked to disease presence or absence. GMWI2 achieves a cross-validation balanced accuracy of 80% in distinguishing healthy (no disease) from non-healthy (diseased) individuals and surpasses 90% accuracy for samples with higher confidence (i.e., outside the “reject option”). This performance exceeds that of the original GMWI model and traditional species-level α-diversity indices, indicating a more robust gut microbiome signature for differentiating between healthy and non-healthy phenotypes across multiple diseases. When assessed through inter-study validation and external validation cohorts, GMWI2 maintains an average accuracy of nearly 75%. Furthermore, by reevaluating previously published datasets, GMWI2 offers new insights into the effects of diet, antibiotic exposure, and fecal microbiota transplantation on gut health. Available as an open-source command-line tool, GMWI2 represents a timely, pivotal resource for evaluating health using an individual’s unique gut microbial composition.

Abstract

Abstract Harvest in walleye Sander vitreus fisheries is size‐selective and could influence phenotypic traits of spawners; however, contributions of individual spawners to recruitment are unknown. We used parentage analyses using single nucleotide polymorphisms to test whether parental traits were related to the probability of offspring survival in Escanaba Lake, Wisconsin. From 2017 to 2020, 1339 adults and 1138 juveniles were genotyped and 66% of the offspring were assigned to at least one parent. Logistic regression indicated the probability of reproductive success (survival of age‐0 to first fall) was positively (but weakly) related to total length and growth rate in females, but not age. No traits analyzed were related to reproductive success for males. Our analysis identified the model with the predictors' growth rate and year for females and the models with year and age and year for males as the most likely models to explain variation in reproductive success. Our findings indicate that interannual variation (i.e., environmental conditions) likely plays a key role in determining the probability of reproductive success in this population and provide limited support that female age, length, and growth rate influence recruitment.

Abstract Knowledge of species‐specific fish biology, ecology, and habitat use is critical for informing science‐based management. Yellow perch Perca flavescens are an ecologically and recreationally important fish species. Yet, for many north‐temperate systems (e.g. inland lakes of Wisconsin), little is known about yellow perch seasonal habitat use and ecology. We characterised yellow perch seasonal spatial distribution, size–structure, and condition between littoral and pelagic habitats in Crystal Lake (Vilas Co., WI) during the open water period of 2021. Seasonal spatial distribution and population size–structure were characterised by contemporaneous sampling in littoral and pelagic habitats using mini‐fyke nets and vertical gill nets, respectively. Relative abundance estimates for yellow perch in the littoral zone were greatest during early spring and declined throughout the open water season. Yellow perch pelagic relative abundance estimates were lowest in spring, peaked at the onset of stratification, and then declined and remained relatively consistent throughout the open water season. In general, yellow perch population size–structure and condition were greatest in the pelagic zone. Our findings suggest that after spring spawning, larger yellow perch prefer/select pelagic habitats, while sub‐adults and juveniles prefer/select littoral habitats, potentially resulting from increased predator refugia and(or) resource availability. Our results emphasise the importance of evaluating gear and fishery assessment bias, particularly when the target species may use a range of habitat types within a system.

Abstract In this study, nutrients digestibility and growth performance of Nile tilapia (Oreochromis niloticus) fed on oilseed meals with crude papain enzyme were determined. A control diet (D1) of 30% crude protein (CP) was formulated using fishmeal (FM), soybean meal (SBM), canola meal (CM) and sunflower meal (SFM). The test diets were formulated with replacing 10% CP of FM by SBM (D2), CM (D3) and SFM (D4), respectively. Crude papain enzyme in powder form was incorporated at 0.06%. Digestibility trial was performed using chromium oxide as an inert marker. A feeding trial of 101 days was conducted using a 4 × 2 factorial design with 4 diets (D1, D2, D3 and D4) and 2 papain enzyme inclusion levels at 0.06% and 0% using 720 Nile tilapia fingerlings (7 ± 3 g). The fingerlings were randomly distributed into 8 groups of 3 replicates of 30 fingerlings per net hapa (2 × 1 × 1 m3). Fish were fed twice daily at 5% of their biomass at 10 am and 4 pm in two equal meals. Apparent digestibility coefficients increased (p 0.05). Abstract

Abstract Background Genetic variation at the PTK2B locus encoding the protein Pyk2 influences Alzheimer’s disease risk. Neurons express Pyk2 and the protein is required for Amyloid-β (Aβ) peptide driven deficits of synaptic function and memory in mouse models, but Pyk2 deletion has minimal effect on neuro-inflammation. Previous in vitro data suggested that Pyk2 activity might enhance GSK3β-dependent Tau phosphorylation and be required for tauopathy. Here, we examine the influence of Pyk2 on Tau phosphorylation and associated pathology. Methods The effect of Pyk2 on Tau phosphorylation was examined in cultured Hek cells through protein over-expression and in iPSC-derived human neurons through pharmacological Pyk2 inhibition. PS19 mice overexpressing the P301S mutant of human Tau were employed as an in vivo model of tauopathy. Phenotypes of PS19 mice with a targeted deletion of Pyk2 expression were compared with PS19 mice with intact Pyk2 expression. Phenotypes examined included Tau phosphorylation, Tau accumulation, synapse loss, gliosis, proteomic profiling and behavior. Results Over-expression experiments from Hek293T cells indicated that Pyk2 contributed to Tau phosphorylation, while iPSC-derived human neuronal cultures with endogenous protein levels supported the opposite conclusion. In vivo, multiple phenotypes of PS19 were exacerbated by Pyk2 deletion. In Pyk2-null PS19 mice, Tau phosphorylation and accumulation increased, mouse survival decreased, spatial memory was impaired and hippocampal C1q deposition increased relative to PS19 littermate controls. Proteomic profiles of Pyk2-null mouse brain revealed that several protein kinases known to interact with Tau are regulated by Pyk2. Endogenous Pyk2 suppresses LKB1 and p38 MAPK activity, validating one potential pathway contributing to increased Tau pathology. Conclusions The absence of Pyk2 results in greater mutant Tau-dependent phenotypes in PS19 mice, in part via increased LKB1 and MAPK activity. These data suggest that in AD, while Pyk2 activity mediates Aβ-driven deficits, Pyk2 suppresses Tau-related phenotypes.

Abstract

Real-time simulation is a crucial but complicated task for fast control prototyping of high-power converters. Detailed semiconductor device-based model simulates a large number of switching events at a small time step, which requires large computational effort and is thus challenging for real-time simulation. This paper proposes a complete equivalent model (CEM) approach for the real-time simulation of a hybrid 3-level and modular multilevel converter (H3LC). The presented CEM simplifies the detailed equivalent model (DEM) of the H3LC and facilitates the implementation of real-time simulation. A central processing unit (CPU) and field-programmable gate array (FPGA) based simulation is presented whereby the massive parallel computing power of the FPGA enables the simulation of the H3LC’s three-level T-type converter and the hundreds of series-connected full-bridge submodules. The rest of the converter system, including the converter controls, the AC grid, and the measurement of the AC currents are implemented within the CPU model. The FPGA-based converter model is interfaced with the CPU model using controlled voltage sources to represent the AC- and DC-side equivalent voltages of the H3LC. The OP5700 real-time digital simulator from OPAL-RT Technologies is used to realize the CPU-FPGA real-time simulation, which is verified by the offline MATLAB/Simulink Simscape model.

Abstract

Cryogels, known for their biocompatibility and porous structure, lack mechanical strength, while 3D-printed scaffolds have excellent mechanical properties but limited porosity resolution. By combining a 3D-printed plastic gyroid lattice scaffold with a chitosan–gelatin cryogel scaffold, a scaffold can be created that balances the advantages of both fabrication methods. This study compared the pore diameter, swelling potential, mechanical characteristics, and cellular infiltration capability of combined scaffolds and control cryogels. The incorporation of the 3D-printed lattice demonstrated patient-specific geometry capabilities and significantly improved mechanical strength compared to the control cryogel. The combined scaffolds exhibited similar porosity and relative swelling ratio to the control cryogels. However, they had reduced elasticity, reduced absolute swelling capacity, and are potentially cytotoxic, which may affect their performance. This paper presents a novel approach to combine two scaffold types to retain the advantages of each scaffold type while mitigating their shortcomings.

Abstract

We evaluate the performance of the catalog-level blind analysis technique (\textit{blinding}) presented in Brieden et al. (2020) in the context of a power spectrum and bispectrum analysis. This blinding scheme, which is tailored for galaxy redshift surveys similar to the Dark Energy Spectroscopic Instrument (DESI), has two components: the so-called "AP blinding" (Alcock-Paczy\'nski, concerning the dilation parameters $\alpha_\parallel,\alpha_\bot$) and "RSD blinding" (redshift space distortions, affecting the growth rate parameter $f$). Through extensive testing, including checks for the RSD part in cubic boxes, the impact of AP blinding on mocks with realistic survey sky coverage, and the implementation of a full AP+RSD blinding pipeline, our analysis demonstrates the effectiveness of the technique in preserving the integrity of cosmological parameter estimation when the analysis includes the bispectrum statistic. We emphasize the critical role of sophisticated -- and difficult to accidentally unblind -- blinding methods in precision cosmology.

Abstract

Highly-multiplexed, robotic, fiber-fed spectroscopic surveys are observing tens of millions of stars and galaxies. For many systems, accurate positioning relies on imaging the fibers in the focal plane and feeding that information back to the robotic positioners to correct their positions. Inhomogeneities and turbulence in the air between the focal plane and the imaging camera can affect the measured positions of fibers, limiting the accuracy with which fibers can be placed on targets. For the Dark Energy Spectroscopic Instrument, we dramatically reduced the effect of turbulence on measurements of positioner locations in the focal plane by taking advantage of stationary positioners and the correlation function of the turbulence. We were able to reduce positioning errors from 7.3 microns to 3.5 microns, speeding the survey by 1.6% under typical conditions., Comment: 11 pages, 5 figures

Abstract

We present a method to mitigate the effects of fiber assignment incompleteness in two-point power spectrum and correlation function measurements from galaxy spectroscopic surveys, by truncating small angular scales from estimators. We derive the corresponding modified correlation function and power spectrum windows to account for the small angular scale truncation in the theory prediction. We validate this approach on simulations reproducing the Dark Energy Spectroscopic Instrument (DESI) Data Release 1 (DR1) with and without fiber assignment. We show that we recover unbiased cosmological constraints using small angular scale truncated estimators from simulations with fiber assignment incompleteness, with respect to standard estimators from complete simulations. Additionally, we present an approach to remove the sensitivity of the fits to high $k$ modes in the theoretical power spectrum, by applying a transformation to the data vector and window matrix. Abstract

We measure the clustering of Lyman Alpha Emitting galaxies (LAEs) selected from the One-hundred-square-degree DECam Imaging in Narrowbands (ODIN) survey, with spectroscopic follow-up from Dark Energy Spectroscopic Instrument (DESI). We use DESI spectroscopy to optimize our selection and to constrain the interloper fraction and redshift distribution of our narrow-band selected sources. We select samples of 4000 LAEs at z=2.45 and 3.1 in 9 sq.deg. centered on the COSMOS field with median LyA fluxes of 10^{-16}erg/s/cm2. Covariances and cosmological inferences are obtained from a series of mock catalogs built upon high-resolution N-body simulations that match the footprint, number density, redshift distribution and observed clustering of the sample. We find that both samples have a correlation length of r_0=(3.0\pm 0.2)Mpc/h. Within our fiducial cosmology these correspond to 3D number densities of 10^{-3} h^3/Mpc^3 and, from our mock catalogs, biases of 1.7 and 2.0 at z=2.45 and 3.1, respectively. Abstract

Gravitationally lensed Type Ia supernovae (glSNe Ia) are unique astronomical tools for studying cosmological parameters, distributions of dark matter, the astrophysics of the supernovae and the intervening lensing galaxies themselves. Only a few highly magnified glSNe Ia have been discovered by ground-based telescopes, such as the Zwicky Transient Facility (ZTF), but simulations predict the existence of a fainter, undetected population. We present a systematic search in the ZTF archive of alerts from 1 June 2019 to 1 September 2022. Using the AMPEL platform, we developed a pipeline that distinguishes candidate glSNe Ia from other variable sources. Initial cuts were applied to the ZTF alert photometry before forced photometry was obtained for the remaining candidates. Additional cuts were applied to refine the candidates based on their light curve colours, lens galaxy colours, and the resulting parameters from fits to the SALT2 SN Ia template. Candidates were also cross-matched with the DESI spectroscopic catalogue. Seven transients passed all the cuts and had an associated galaxy DESI redshift, which we present as glSN Ia candidates. While superluminous supernovae (SLSNe) cannot be fully rejected, two events, ZTF19abpjicm and ZTF22aahmovu, are significantly different from typical SLSNe and their light curves can be modelled as two-image glSN Ia systems. From this two-image modelling, we estimate time delays of 22 $\pm$ 3 and 34 $\pm$ 1 days for the two events, respectively, which suggests that we have uncovered a population with longer time delays. The pipeline is efficient and sensitive enough to parse full alert streams. It is currently being applied to the live ZTF alert stream to identify and follow-up future candidates while active. This pipeline could be the foundation for glSNe Ia searches in future surveys, like the Vera C. Rubin Observatory's Legacy Survey of Space and Time., Comment: 21 pages, 15 figures

The large scale structure catalogs within DESI Data Release 1 (DR1) use nearly 6 million galaxies and quasars as tracers of the large-scale structure of the universe to measure the expansion history with baryon acoustic oscillations and the growth of structure with redshift-space distortions. In order to take advantage of DESI's unprecedented statistical power, we must ensure that the galaxy clustering measurements are unaffected by non-cosmological density fluctuations. One source of spurious fluctuations comes from variation in galaxy density with spectroscopic observing conditions, lowering the redshift efficiency (and thus galaxy density) in certain areas of the sky. We measure the uniformity of the redshift success rate for DESI luminous red galaxies (LRG), bright galaxies (BGS) and quasars (QSO), complementing the detailed discussion of emission line galaxy (ELG) systematics in a companion paper (Yu et al., 2024). We find small but significant fluctuations of up to 3% in redshift success rate with the effective spectroscopic signal-to-noise, and create and describe weights that remove these fluctuations. We also describe the process to identify and remove data from certain poorly performing fibers from DESI DR1, and measure the stability of the redshift success rate with time. Finally, we find small but significant correlations of redshift success rate with position on the focal plane, survey speed, and number of exposures required, and show the impact of weights correcting these trends on the power spectrum multipoles and on cosmological parameters from BAO and RSD fits. These corrections change the best-fit parameters by $<15\%$ of their statistical errors, and thus contribute negligibly to the overall DESI error budget., Comment: 53 pages, 41 figures. Abstract

We present the technical details on how large-scale structure (LSS) catalogs are constructed from redshifts measured from spectra observed by the Dark Energy Spectroscopic Instrument (DESI). The LSS catalogs provide the information needed to determine the relative number density of DESI tracers as a function of redshift and celestial coordinates and, e.g., determine clustering statistics. We produce catalogs that are weighted subsamples of the observed data, each matched to a weighted `random' catalog that forms an unclustered sampling of the probability density that DESI could have observed those data at each location. Precise knowledge of the DESI observing history and associated hardware performance allows for a determination of the DESI footprint and the number of times DESI has covered it at sub-arcsecond level precision. This enables the completeness of any DESI sample to be modeled at this same resolution. The pipeline developed to create LSS catalogs has been designed to easily allow robustness tests and enable future improvements. Abstract

The squeezed cross-bispectrum \bispeconed\ between the gravitational lensing in the Cosmic Microwave Background and the 1D \lya\ forest power spectrum can constrain bias parameters and break degeneracies between $\sigma_8$ and other cosmological parameters. We detect \bispeconed\ with $4.8\sigma$ significance at an effective redshift $z_\mathrm{eff}=2.4$ using Planck PR3 lensing map and over 280,000 quasar spectra from the Dark Energy Spectroscopic Instrument's first-year data. We test our measurement against metal contamination and foregrounds such as Galactic extinction and clusters of galaxies by deprojecting the thermal Sunyaev-Zeldovich effect. We compare our results to a tree-level perturbation theory calculation and find reasonable agreement between the model and measurement., Comment: 13 pages excluding references, 8 figures

Abstract

The Near-Infrared Spectrometer and Photometer (NISP) on board the Euclid satellite provides multiband photometry and R>=450 slitless grism spectroscopy in the 950-2020nm wavelength range. In this reference article we illuminate the background of NISP's functional and calibration requirements, describe the instrument's integral components, and provide all its key properties. We also sketch the processes needed to understand how NISP operates and is calibrated, and its technical potentials and limitations. Links to articles providing more details and technical background are included. NISP's 16 HAWAII-2RG (H2RG) detectors with a plate scale of 0.3" pix^-1 deliver a field-of-view of 0.57deg^2. In photo mode, NISP reaches a limiting magnitude of ~24.5AB mag in three photometric exposures of about 100s exposure time, for point sources and with a signal-to-noise ratio (SNR) of 5. For spectroscopy, NISP's point-source sensitivity is a SNR = 3.5 detection of an emission line with flux ~2x10^-16erg/s/cm^2 integrated over two resolution elements of 13.4A, in 3x560s grism exposures at 1.6 mu (redshifted Ha). Our calibration includes on-ground and in-flight characterisation and monitoring of detector baseline, dark current, non-linearity, and sensitivity, to guarantee a relative photometric accuracy of better than 1.5%, and relative spectrophotometry to better than 0.7%. The wavelength calibration must be better than 5A. NISP is the state-of-the-art instrument in the NIR for all science beyond small areas available from HST and JWST - and an enormous advance due to its combination of field size and high throughput of telescope and instrument. During Euclid's 6-year survey covering 14000 deg^2 of extragalactic sky, NISP will be the backbone for determining distances of more than a billion galaxies. Abstract

The current standard model of cosmology successfully describes a variety of measurements, but the nature of its main ingredients, dark matter and dark energy, remains unknown. Euclid is a medium-class mission in the Cosmic Vision 2015-2025 programme of the European Space Agency (ESA) that will provide high-resolution optical imaging, as well as near-infrared imaging and spectroscopy, over about 14,000 deg^2 of extragalactic sky. In addition to accurate weak lensing and clustering measurements that probe structure formation over half of the age of the Universe, its primary probes for cosmology, these exquisite data will enable a wide range of science. This paper provides a high-level overview of the mission, summarising the survey characteristics, the various data-processing steps, and data products. Abstract

We implement Crossing Statistics to reconstruct in a model-agnostic manner the expansion history of the universe and properties of dark energy, using DESI Data Release 1 (DR1) BAO data in combination with one of three different supernova compilations (PantheonPlus, Union3, and DES-SN5YR) and Planck CMB observations. Our results hint towards an evolving and emergent dark energy behaviour, with negligible presence of dark energy at $z\gtrsim 1$, at varying significance depending on data sets combined. In all these reconstructions, the cosmological constant lies outside the 95\% confidence intervals for some redshift ranges. This dark energy behaviour, reconstructed using Crossing Statistics, is in agreement with results from the conventional $w_0$--$w_a$ dark energy equation of state parametrization reported in the DESI Key cosmology paper. Our results add an extensive class of model-agnostic reconstructions with acceptable fits to the data, including models where cosmic acceleration slows down at low redshifts. Abstract

The Dark Energy Spectroscopic Instrument (DESI) survey will measure spectroscopic redshifts for millions of galaxies across roughly $14,000 \, \mathrm{deg}^2$ of the sky. Cross-correlating targets in the DESI survey with complementary imaging surveys allows us to measure and analyze shear distortions caused by gravitational lensing in unprecedented detail. In this work, we analyze a series of mock catalogs with ray-traced gravitational lensing and increasing sophistication to estimate systematic effects on galaxy-galaxy lensing estimators such as the tangential shear $\gamma_{\mathrm{t}}$ and the excess surface density $\Delta\Sigma$. We employ mock catalogs tailored to the specific imaging surveys overlapping with the DESI survey: the Dark Energy Survey (DES), the Hyper Suprime-Cam (HSC) survey, and the Kilo-Degree Survey (KiDS). Among others, we find that fiber incompleteness can have significant effects on galaxy-galaxy lensing estimators but can be corrected effectively by up-weighting DESI targets with fibers by the inverse of the fiber assignment probability. Similarly, we show that intrinsic alignment and lens magnification are expected to be statistically significant given the precision forecasted for the DESI year-1 data set. Abstract

In anticipation of forthcoming data releases of current and future spectroscopic surveys, we present the validation tests and analysis of systematic effects within \texttt{velocileptors} modeling pipeline when fitting mock data from the \texttt{AbacusSummit} N-body simulations. We compare the constraints obtained from parameter compression methods to the direct fitting (Full-Modeling) approaches of modeling the galaxy power spectra, and show that the ShapeFit extension to the traditional template method is consistent with the Full-Modeling method within the standard $\Lambda$CDM parameter space. We show the dependence on scale cuts when fitting the different redshift bins using the ShapeFit and Full-Modeling methods. We test the ability to jointly fit data from multiple redshift bins as well as joint analysis of the pre-reconstruction power spectrum with the post-reconstruction BAO correlation function signal. We further demonstrate the behavior of the model when opening up the parameter space beyond $\Lambda$CDM and also when combining likelihoods with external datasets, namely the Planck CMB priors. Finally, we describe different parametrization options for the galaxy bias, counterterm, and stochastic parameters, and employ the halo model in order to physically motivate suitable priors that are necessary to ensure the stability of the perturbation theory., Comment: 56 pages, 23 figures. In the era of precision cosmology, ensuring the integrity of data analysis through blinding techniques is paramount -- a challenge particularly relevant for the Dark Energy Spectroscopic Instrument (DESI). To address this, we implement and validate a comprehensive blind analysis strategy for DESI Data Release 1 (DR1), tailored to the specific observables DESI is most sensitive to: Baryonic Acoustic Oscillations (BAO), Redshift-Space Distortion (RSD) and primordial non-Gaussianities (PNG). We carry out the blinding at the catalog level, implementing shifts in the redshifts of the observed galaxies to blind for BAO and RSD signals and weights to blind for PNG through a scale-dependent bias. We validate the blinding technique on mocks, as well as on data by applying a second blinding layer to perform a battery of sanity checks. We find that the blinding strategy alters the data vector in a controlled way such that the BAO and RSD analysis choices do not need any modification before and after unblinding. Abstract

The Dark Energy Spectroscopic Instrument (DESI) will provide precise measurements of Baryon Acoustic Oscillations (BAO) to constrain the expansion history of the Universe and set stringent constraints on dark energy. Therefore, precise control of the global error budget due to various systematic effects is required for the DESI 2024 BAO analysis. In this work, we focus on the robustness of the BAO analysis against the Halo Occupation Distribution (HOD) modeling for the Emission Line Galaxy (ELG) tracer. Based on a common dark matter simulation, our analysis relies on HOD mocks tuned to early DESI data, namely the One-Percent survey data. To build the mocks, we use several HOD models for the ELG tracer as well as extensions to the baseline HOD models. Among these extensions, we consider distinct recipes for galactic conformity and assembly bias. We perform two independent analyses in the Fourier space and in the configuration space. We recover the BAO signal from two-point measurements after performing reconstruction on our mocks. Additionally, we also apply the control variates technique to reduce sample variance noise. Our BAO analysis can recover the isotropic BAO parameter $\alpha_\text{iso}$ within 0.1\% and the Alcock Paczynski parameter $\alpha_\text{AP}$ within 0.3\%. Overall, we find that our systematic error due to the HOD dependence is below 0.17\%, with the Fourier space analysis being more robust against the HOD systematics. Abstract

In this paper, we present the estimation of systematics related to the halo occupation distribution (HOD) modeling in the baryon acoustic oscillations (BAO) distance measurement of the Dark Energy Spectroscopic Instrument (DESI) 2024 analysis. This paper focuses on the study of HOD systematics for luminous red galaxies (LRG). We consider three different HOD models for LRGs, including the base 5-parameter vanilla model and two extensions to it, that we refer to as baseline and extended models. The baseline model is described by the 5 vanilla HOD parameters, an incompleteness factor and a velocity bias parameter, whereas the extended one also includes a galaxy assembly bias and a satellite profile parameter. We utilize the 25 dark matter simulations available in the AbacusSummit simulation suite at $z=$ 0.8 and generate mock catalogs for our different HOD models. To test the impact of the HOD modeling in the position of the BAO peak, we run BAO fits for all these sets of simulations and compare the best-fit BAO-scaling parameters $\alpha_{\rm iso}$ and $\alpha_{\rm AP}$ between every pair of HOD models. We do this for both Fourier and configuration spaces independently, using post-reconstruction measurements. We find a 3.3$\sigma$ detection of HOD systematic for $\alpha_{\rm AP}$ in configuration space with an amplitude of 0.19%. For the other cases, we did not find a 3$\sigma$ detection, and we decided to compute a conservative estimation of the systematic using the ensemble of shifts between all pairs of HOD models. By doing this, we quote a systematic with an amplitude of 0.07% in $\alpha_{\rm iso}$ for both Fourier and configuration spaces; and of 0.09% in $\alpha_{\rm AP}$ for Fourier space., Comment: 36 pages, 9 figures. Abstract

A critical requirement of spectroscopic large scale structure analyses is correcting for selection of which galaxies to observe from an isotropic target list. This selection is often limited by the hardware used to perform the survey which will impose angular constraints of simultaneously observable targets, requiring multiple passes to observe all of them. In SDSS this manifested solely as the collision of physical fibers and plugs placed in plates. In DESI, there is the additional constraint of the robotic positioner which controls each fiber being limited to a finite patrol radius. A number of approximate methods have previously been proposed to correct the galaxy clustering statistics for these effects, but these generally fail on small scales. To accurately correct the clustering we need to upweight pairs of galaxies based on the inverse probability that those pairs would be observed (Bianchi \& Percival 2017). This paper details an implementation of that method to correct the Dark Energy Spectroscopic Instrument (DESI) survey for incompleteness. To calculate the required probabilities, we need a set of alternate realizations of DESI where we vary the relative priority of otherwise identical targets. These realizations take the form of alternate Merged Target Ledgers (AMTL), the files that link DESI observations and targets. We present the method used to generate these alternate realizations and how they are tracked forward in time using the real observational record and hardware status, propagating the survey as though the alternate orderings had been adopted. We detail the first applications of this method to the DESI One-Percent Survey (SV3) and the DESI year 1 data. We include evaluations of the pipeline outputs, estimation of survey completeness from this and other methods, and validation of the method using mock galaxy catalogs., Comment: 30 pages, 21 figures

Abstract

We present cosmological results from the measurement of baryon acoustic oscillations (BAO) in galaxy, quasar and Lyman-$\alpha$ forest tracers from the first year of observations from the Dark Energy Spectroscopic Instrument (DESI), to be released in the DESI Data Release 1. DESI BAO provide robust measurements of the transverse comoving distance and Hubble rate, or their combination, relative to the sound horizon, in seven redshift bins from over 6 million extragalactic objects in the redshift range $0.1-1$ and $w_a<0$. This preference is 2.6$\sigma$ for the DESI+CMB combination, and persists or grows when SN~Ia are added in, giving results discrepant with the $\Lambda$CDM model at the $2.5\sigma$, $3.5\sigma$ or $3.9\sigma$ levels for the addition of Pantheon+, Union3, or DES-SN5YR datasets respectively. For the flat $\Lambda$CDM model with the sum of neutrino mass $\sum m_\nu$ free, combining the DESI and CMB data yields an upper limit $\sum m_\nu < 0.072$ $(0.113)$ eV at 95% confidence for a $\sum m_\nu>0$ $(\sum m_\nu>0.059)$ eV prior. These neutrino-mass constraints are substantially relaxed in models beyond $\Lambda$CDM. Abstract

We present the measurement of Baryon Acoustic Oscillations (BAO) from the Lyman-$\alpha$ (Ly$\alpha$) forest of high-redshift quasars with the first-year dataset of the Dark Energy Spectroscopic Instrument (DESI). Our analysis uses over $420\,000$ Ly$\alpha$ forest spectra and their correlation with the spatial distribution of more than $700\,000$ quasars. An essential facet of this work is the development of a new analysis methodology on a blinded dataset. We conducted rigorous tests using synthetic data to ensure the reliability of our methodology and findings before unblinding. Additionally, we conducted multiple data splits to assess the consistency of the results and scrutinized various analysis approaches to confirm their robustness. For a given value of the sound horizon ($r_d$), we measure the expansion at $z_{\rm eff}=2.33$ with 2\% precision, $H(z_{\rm eff}) = (239.2 \pm 4.8) (147.09~{\rm Mpc} /r_d)$ km/s/Mpc. Similarly, we present a 2.4\% measurement of the transverse comoving distance to the same redshift, $D_M(z_{\rm eff}) = (5.84 \pm 0.14) (r_d/147.09~{\rm Mpc})$ Gpc. Abstract

Baryon acoustic oscillations (BAO) provide a robust standard ruler to measure the expansion history of the Universe through galaxy clustering. Density-field reconstruction is now a widely adopted procedure for increasing the precision and accuracy of the BAO detection. With the goal of finding the optimal reconstruction settings to be used in the DESI 2024 galaxy BAO analysis, we assess the sensitivity of the post-reconstruction BAO constraints to different choices in our analysis configuration, performing tests on blinded data from the first year of DESI observations (DR1), as well as on mocks that mimic the expected clustering and selection properties of the DESI DR1 target samples. Overall, we find that BAO constraints remain robust against multiple aspects in the reconstruction process, including the choice of smoothing scale, treatment of redshift-space distortions, fiber assignment incompleteness, and parameterizations of the BAO model. Abstract

The first year of data from the Dark Energy Spectroscopic Instrument (DESI) contains the largest set of Lyman-$\alpha$ (Ly$\alpha$) forest spectra ever observed. This data, collected in the DESI Data Release 1 (DR1) sample, has been used to measure the Baryon Acoustic Oscillation (BAO) feature at redshift $z=2.33$. In this work, we use a set of 150 synthetic realizations of DESI DR1 to validate the DESI 2024 Ly$\alpha$ forest BAO measurement. The synthetic data sets are based on Gaussian random fields using the log-normal approximation. We produce realistic synthetic DESI spectra that include all major contaminants affecting the Ly$\alpha$ forest. The synthetic data sets span a redshift range $1.8

Abstract

Abstract Accumulation of misfolded phosphorylated Tau (Tauopathy) can be triggered by mutations or by trauma, and is associated with synapse loss, gliosis, neurodegeneration and memory deficits. Fyn kinase physically associates with Tau and regulates subcellular distribution. Here, we assessed whether pharmacological Fyn inhibition alters Tauopathy. In P301S transgenic mice, chronic Fyn inhibition prevented deficits in spatial memory and passive avoidance learning. The behavioral improvement was coupled with reduced accumulation of phospho-Tau in the hippocampus, with reductions in glial activation and with recovery of presynaptic markers. We extended this analysis to a trauma model in which very mild repetitive closed head injury was paired with chronic variable stress over 2 weeks to produce persistent memory deficits and Tau accumulation. In this model, Fyn inhibition beginning 24 h after the trauma ended rescued memory performance and reduced phospho-Tau accumulation. Thus, inhibition of Fyn kinase may have therapeutic benefit in clinical Tauopathies.

Abstract

This paper proposes a thyristor-based hybrid three-level converter (TH3LC) equipped with an AC-side full-bridge submodule chain-link (FBCL) for voltage-source converter (VSC) high voltage direct current (HVDC) applications. The TH3LC uses thyristor-based director switches (DSs) to conduct the bulk of transferred power while the AC-FBCL enables a multilevel voltage output. Third-order harmonic voltage injection is used by the AC-FBCL to limit its total blocking voltage to less than or equal to a quarter of the DC-side voltage, reducing the converter footprint, semiconductor count, and losses. The DSs of the TH3LC are force-commutated by an additional neutral-point-connected, low capacitance commutation FBCL (C-FBCL). The C-FBCL enables a stepped-trapezoidal voltage at the output of the three-level converter for straight-forward synchronization with the AC-FBCL and zero-voltage switching for the DSs. Case studies show that the TH3LC provides similar converter efficiency to the half-bridge MMC (HB-MMC) while possessing DC fault blocking capability and a smaller footprint due to a reduced number of submodules.

Abstract

Resistance to last resort drugs such as carbapenem and colistin is a serious global health threat. This study investigated carbapenem and colistin resistance in 583 non-duplicate Enterobacteriaceae isolates utilizing phenotypic methods and whole genome sequencing (WGS). Of the 583 isolates recovered from humans, animals and the environment in Nigeria, 18.9% (110/583) were resistant to at least one carbapenem (meropenem, ertapenem, and imipenem) and 9.1% (53/583) exhibited concurrent carbapenem-colistin resistance. The minimum inhibitory concentrations of carbapenem and colistin were 2–32 μg/mL and 8 to >64 μg/mL, respectively. No carbapenem resistant isolates produced carbapenemase nor harbored any known carbapenemase producing genes. WGS supported that concurrent carbapenem-colistin resistance was mediated by novel and previously described alterations in chromosomal efflux regulatory genes, particularly mgrB (M1V) ompC (M1_V24del) ompK37 (I70M, I128M) ramR (M1V), and marR (M1V). In addition, alterations/mutations were detected in the etpA, arnT, ccrB, pmrB in colistin resistant bacteria and ompK36 in carbapenem resistant bacteria. The bacterial isolates were distributed into 37 sequence types and characterized by the presence of internationally recognized high-risk clones. The results indicate that humans and animals in Nigeria may serve as reservoirs and vehicles for the global spread of the isolates. Further studies on antimicrobial resistance in African countries are warranted.

Abstract

We present initial results from the Dark Energy Spectroscopic Instrument (DESI) complete calibration of the colour–redshift relation (DC3R2) secondary target survey. Our analysis uses 230 k galaxies that overlap with KiDS-VIKING ugriZYJHKs photometry to calibrate the colour–redshift relation and to inform photometric redshift (photo-z) inference methods of future weak lensing surveys. Together with emission line galaxies (ELGs), luminous red galaxies (LRGs), and the Bright Galaxy Survey (BGS) that provide samples of complementary colour, the DC3R2 targets help DESI to span 56 per cent of the colour space visible to Euclid and LSST with high confidence spectroscopic redshifts. The effects of spectroscopic completeness and quality are explored, as well as systematic uncertainties introduced with the use of common Self-Organizing Maps trained on different photometry than the analysis sample. We further examine the dependence of redshift on magnitude at fixed colour, important for the use of bright galaxy spectra to calibrate redshifts in a fainter photometric galaxy sample. We find that noise in the KiDS-VIKING photometry introduces a dominant, apparent magnitude dependence of redshift at fixed colour, which indicates a need for carefully chosen deep drilling fields, and survey simulation to model this effect for future weak lensing surveys.

Abstract

Highly multiplexed, fiber-fed spectroscopy is enabling surveys of millions of stars and galaxies. The performance of these surveys depends on accurately positioning fibers in the focal plane to capture target light. We describe a technique to measure the positioning accuracy of fibers by dithering fibers slightly around their ideal locations. This approach also enables measurement of the total system throughput and point spread function delivered to the focal plane. We then apply this technique to observations from the Dark Energy Survey Instrument (DESI), and demonstrate that DESI positions fibers to within 0.08" of their targets (5% of a fiber diameter) and achieves a system throughput within about 5% of expectations., Comment: 17 pages, 9 figures

Abstract

The Dark Energy Spectroscopic Instrument (DESI) will measure millions of quasar spectra by the end of its 5 year survey. Quasar redshift errors impact the shape of the Lyman-$\alpha$ forest correlation functions, which can affect cosmological analyses and therefore cosmological interpretations. Using data from the DESI Early Data Release and the first two months of the main survey, we measure the systematic redshift error from an offset in the cross-correlation of the Lyman-$\alpha$ forest with quasars. We find evidence for a redshift dependent bias causing redshifts to be underestimated with increasing redshift, stemming from improper modeling of the Lyman-$\alpha$ optical depth in the templates used for redshift estimation. New templates were derived for the DESI Year 1 quasar sample at $z > 1.6$ and we found the redshift dependent bias, $\Delta r_\parallel$, increased from $-1.94 \pm 0.15$ $h^{-1}$ Mpc to $-0.08 \pm 0.04$ $h^{-1}$ Mpc ($-205 \pm 15~\text{km s}^{-1}$ to $-9.0 \pm 4.0~\text{km s}^{-1}$). Abstract

This paper provides a comprehensive overview of how fitting of Baryon Acoustic Oscillations (BAO) is carried out within the upcoming Dark Energy Spectroscopic Instrument's (DESI) 2024 results using its DR1 dataset, and the associated systematic error budget from theory and modelling of the BAO. We derive new results showing how non-linearities in the clustering of galaxies can cause potential biases in measurements of the isotropic ($\alpha_{\mathrm{iso}}$) and anisotropic ($\alpha_{\mathrm{ap}}$) BAO distance scales, and how these can be effectively removed with an appropriate choice of reconstruction algorithm. We then demonstrate how theory leads to a clear choice for how to model the BAO and develop, implement and validate a new model for the remaining smooth-broadband (i.e., without BAO) component of the galaxy clustering. Finally, we explore the impact of all remaining modelling choices on the BAO constraints from DESI using a suite of high-precision simulations, arriving at a set of best-practices for DESI BAO fits, and an associated theory and modelling systematic error. Overall, our results demonstrate the remarkable robustness of the BAO to all our modelling choices and motivate a combined theory and modelling systematic error contribution to the post-reconstruction DESI BAO measurements of no more than $0.1\%$ ($0.2\%$) for its isotropic (anisotropic) distance measurements. Abstract

Accurate mock galaxy catalogues are crucial to validate analysis pipelines used to constrain dark energy models. We present a fast HOD-fitting method which we apply to the AbacusSummit simulations to create a set of mock catalogues for the DESI Bright Galaxy Survey, which contain r-band magnitudes and g-r colours. The halo tabulation method fits HODs for different absolute magnitude threshold samples simultaneously, preventing unphysical HOD crossing between samples. We validate the HOD fitting procedure by fitting to real-space clustering measurements and galaxy number densities from the MXXL BGS mock, which was tuned to the SDSS and GAMA surveys. The best-fitting clustering measurements and number densities are mostly within the assumed errors, but the clustering for the faint samples is low on large scales. The best-fitting HOD parameters are robust when fitting to simulations with different realisations of the initial conditions. When varying the cosmology, trends are seen as a function of each cosmological parameter. We use the best-fitting HOD parameters to create cubic box and cut sky mocks from the AbacusSummit simulations, in a range of cosmologies. As an illustration, we compare the Mr<-20 sample of galaxies in the mock with BGS measurements from the DESI one-percent survey. We find good agreement in the number densities, and the projected correlation function is reasonable, with differences that can be improved in the future by fitting directly to BGS clustering measurements. We used a potent mGluR5 silent allosteric modulator (SAM, BMS-984923) to separate its well-known physiological role in glutamate signaling from a pathological role in mediating amyloid-β oligomer (Aβo) action. Binding of the SAM to mGluR5 does not change glutamate signaling but strongly reduces mGluR5 interaction with cellular prion protein (PrPC) bound to Aβo. The SAM compound prevents Aβo-induced signal transduction in brain slices and in an AD transgenic mouse model, the APPswe/PS1ΔE9 strain. Critically, 4 weeks of SAM treatment rescues memory deficits and synaptic depletion in the APPswe/PS1ΔE9 transgenic mouse brain. Our data show that mGluR5’s role in Aβo-dependent AD phenotypes is separate from its role in glutamate signaling and silent allosteric modulation of mGluR5 has promise as a disease-modifying AD intervention with a broad therapeutic window.

Abstract

We present initial results from the Dark Energy Spectroscopic Instrument (DESI) Complete Calibration of the Color-Redshift Relation (DC3R2) secondary target survey. Our analysis uses 230k galaxies that overlap with KiDS-VIKING $ugriZYJHK_s$ photometry to calibrate the color-redshift relation and to inform photometric redshift (photo-z) inference methods of future weak lensing surveys. Together with Emission Line Galaxies (ELGs), Luminous Red Galaxies (LRGs), and the Bright Galaxy Survey (BGS) that provide samples of complementary color, the DC3R2 targets help DESI to span 56% of the color space visible to Euclid and LSST with high confidence spectroscopic redshifts. The effects of spectroscopic completeness and quality are explored, as well as systematic uncertainties introduced with the use of common Self Organizing Maps trained on different photometry than the analysis sample. We further examine the dependence of redshift on magnitude at fixed color, important for the use of bright galaxy spectra to calibrate redshifts in a fainter photometric galaxy sample. We find that noise in the KiDS-VIKING photometry introduces a dominant, apparent magnitude dependence of redshift at fixed color, which indicates a need for carefully chosen deep drilling fields, and survey simulation to model this effect for future weak lensing surveys., Comment: 19 pages, 16 figures, published in MNRAS, interactive visualizations at https://jmccull.github.io/DC3R2_Overview

Abstract

We present the first measurements of Lyman-$\alpha$ (Ly$\alpha$) forest correlations using early data from the Dark Energy Spectroscopic Instrument (DESI). We measure the auto-correlation of Ly$\alpha$ absorption using 88,509 quasars at $z>2$, and its cross-correlation with quasars using a further 147,899 tracer quasars at $z\gtrsim1.77$. Then, we fit these correlations using a 13-parameter model based on linear perturbation theory and find that it provides a good description of the data across a broad range of scales. We detect the BAO peak with a signal-to-noise ratio of $3.8\sigma$, and show that our measurements of the auto- and cross-correlations are fully-consistent with previous measurements by the Extended Baryon Oscillation Spectroscopic Survey (eBOSS). Even though we only use here a small fraction of the final DESI dataset, our uncertainties are only a factor of 1.7 larger than those from the final eBOSS measurement. We validate the existing analysis methods of Ly$\alpha$ correlations in preparation for making a robust measurement of the BAO scale with the first year of DESI data.

Abstract

The one-dimensional power spectrum $P_{\mathrm{1D}}$ of the Ly$\alpha$ forest provides important information about cosmological and astrophysical parameters, including constraints on warm dark matter models, the sum of the masses of the three neutrino species, and the thermal state of the intergalactic medium. We present the first measurement of $P_{\mathrm{1D}}$ with the quadratic maximum likelihood estimator (QMLE) from the Dark Energy Spectroscopic Instrument (DESI) survey early data sample. This early sample of $54~600$ quasars is already comparable in size to the largest previous studies, and we conduct a thorough investigation of numerous instrumental and analysis systematic errors to evaluate their impact on DESI data with QMLE. We demonstrate the excellent performance of the spectroscopic pipeline noise estimation and the impressive accuracy of the spectrograph resolution matrix with two-dimensional image simulations of raw DESI images that we processed with the DESI spectroscopic pipeline. We also study metal line contamination and noise calibration systematics with quasar spectra on the red side of the Ly$\alpha$ emission line. In a companion paper, we present a similar analysis based on the Fast Fourier Transform estimate of the power spectrum. Abstract

We present and validate the catalog of Lyman-$\alpha$ forest fluctuations for 3D analyses using the Early Data Release (EDR) from the Dark Energy Spectroscopic Instrument (DESI) survey. We used 88,511 quasars collected from DESI Survey Validation (SV) data and the first two months of the main survey (M2). We present several improvements to the method used to extract the Lyman-$\alpha$ absorption fluctuations performed in previous analyses from the Sloan Digital Sky Survey (SDSS). In particular, we modify the weighting scheme and show that it can improve the precision of the correlation function measurement by more than 20%. This catalog can be downloaded from https://data.desi.lbl.gov/public/edr/vac/edr/lya/fuji/v0.3 and it will be used in the near future for the first DESI measurements of the 3D correlations in the Lyman-$\alpha$ forest.

Abstract

The Dark Energy Spectroscopic Instrument (DESI) completed its five-month Survey Validation in May 2021. Spectra of stellar and extragalactic targets from Survey Validation constitute the first major data sample from the DESI survey. This paper describes the public release of those spectra, the catalogs of derived properties, and the intermediate data products. In total, the public release includes good-quality spectral information from 466,447 objects targeted as part of the Milky Way Survey, 428,758 as part of the Bright Galaxy Survey, 227,318 as part of the Luminous Red Galaxy sample, 437,664 as part of the Emission Line Galaxy sample, and 76,079 as part of the Quasar sample. In addition, the release includes spectral information from 137,148 objects that expand the scope beyond the primary samples as part of a series of secondary programs. Abstract

The Dark Energy Spectroscopic Instrument (DESI) survey is a spectroscopic survey of tens of millions of galaxies at $0 < z < 3.5$ covering 14,000 square degrees of the sky. In its first 1.1 years of survey operations, it has observed more than 14 million galaxies and 4 million stars. We describe the processes that govern DESI's observations of the 15,000 fields composing the survey. This includes the planning of each night's observations in the afternoon; automatic selection of fields to observe during the night; real-time assessment of field completeness on the basis of observing conditions during each exposure; reduction, redshifting, and quality assurance of each field of targets in the morning following observation; and updates to the list of future targets to observe on the basis of these results. We also compare the performance of the survey with historical expectations and find good agreement. Simulations of the weather and of DESI observations using the real field-selection algorithm show good agreement with the actual observations. After accounting for major unplanned shutdowns, the dark time survey is progressing about 7% faster than forecast, which is good agreement given approximations made in the simulations., Comment: 30 pages, 12 figures; updated following referee report

Abstract

The Dark Energy Spectroscopic Instrument (DESI) was designed to conduct a survey covering 14,000 deg$^2$ over five years to constrain the cosmic expansion history through precise measurements of Baryon Acoustic Oscillations (BAO). The scientific program for DESI was evaluated during a five month Survey Validation (SV) campaign before beginning full operations. This program produced deep spectra of tens of thousands of objects from each of the stellar (MWS), bright galaxy (BGS), luminous red galaxy (LRG), emission line galaxy (ELG), and quasar target classes. These SV spectra were used to optimize redshift distributions, characterize exposure times, determine calibration procedures, and assess observational overheads for the five-year program. In this paper, we present the final target selection algorithms, redshift distributions, and projected cosmology constraints resulting from those studies. We also present a `One-Percent survey' conducted at the conclusion of Survey Validation covering 140 deg$^2$ using the final target selection algorithms with exposures of a depth typical of the main survey. The Survey Validation indicates that DESI will be able to complete the full 14,000 deg$^2$ program with spectroscopically-confirmed targets from the MWS, BGS, LRG, ELG, and quasar programs with total sample sizes of 7.2, 13.8, 7.46, 15.7, and 2.87 million, respectively. These samples will allow exploration of the Milky Way halo, clustering on all scales, and BAO measurements with a statistical precision of 0.28% over the redshift interval $z<1.1$, 0.39% over the redshift interval $1.1

Abstract

The biogeography of inflammation in ulcerative colitis (UC) suggests a proximal to distal concentration gradient of a toxin. Hydrogen sulfide (H2S) has long been considered one such toxin candidate, and dietary sulfur along with the abundance of sulfate reducing bacteria (SRB) were considered the primary determinants of H2S production and clinical course of UC. The metabolic milieu in the lumen of the colon, however, is the result of a multitude of factors beyond dietary sulfur intake and SRB abundance. Here we present an updated formulation of the H2S toxin hypothesis for UC pathogenesis, which strives to incorporate the interdependency of diet composition and the metabolic activity of the entire colon microbial community. Specifically, we suggest that the increasing severity of inflammation along the proximal-to-distal axis in UC is due to the dilution of beneficial factors, concentration of toxic factors, and changing detoxification capacity of the host, all of which are intimately linked to the nutrient flow from the diet.
