Julia (https://julialang.org) is a programming language designed for high performance. It is an open source project made available under the MIT license. The language tries to tackle the “two-language problem” referring to the fact that many scientific codes are prototyped in a slow but flexible language (to test an idea quickly) but then have to be moved to a faster (e.g. C++) but less flexible language for practical applications. Julia allows fast computations with simple and easily readable coding. Works on Julia began in 2009. Julia's syntax is now considered stable, since version 1.0 in 2018 (actual version June 2024: 1.10.4), with many registered available packages and a very active users' forum (https://discourse.julialang.org). The proposed poster will present Jchemo [1] (https://github.com/mlesnoff/Jchemo.jl), a Julia package (tool-box) dedicated to chemometrics and machine learning in general. • Why did I decide to switch in 2021 from the language R to Julia for my chemometrics works? Trying to run a PLSR (25 LVs) with n = 1e6 samples and p = 500 variables with my R function crashed systematically my working session (with a I9 Intel processor). With the same computer and function but written in Julia, the computation took 8 seconds. • Why did I choose Julia compared to Matlab? Since Julia is free. Jchemo was initially dedicated to partial least squares regression (PLSR) and discrimination (PLSDA) models and their extensions, in particular locally weighted PLS models (kNN-LWPLS-R & -DA). The package has then been expanded to various dimension reduction and regression/discrimination models. Beside usual chemometrics methods (signal preprocessing, PCA, PLS etc.), multi-block methods are available for dimension reduction (e.g. MBPCA, ComDim, rCCA, etc.) and regression/discrimination (MBPLS, ROSAPLS, SOPLS, etc.). La mobilité pastorale dans les écosystèmes protégés d'Afrique soudanienne et soudano-sahélienne a favorisé un transfert de charge saisonnier des pays sahéliens vers les régions méridionales. Ces mouvements saisonniers qui se sont transformés en migrations pastorales ont fait du bassin de la Donga au nord-ouest du Bénin un espace d'attraction d'importance internationale pour l'élevage bovin. Toutefois, avec le durcissement de la politique forestière et l'intensification de la surveillance des forêts, cette mobilité pastorale a été réglementée par des accords bilatéraux et communautaires. Les conséquences de ce changement se sont traduites par des modes de vie et de production variés, fondés sur des combinaisons très diverses d'une agriculture pluviale extensive et d'un élevage de type mixte. Dans cette évolution conjointe du foncier et de l'exploitation agricole des terres, la typologie des exploitations apparaît comme un outil indispensable pour caractériser la diversité des systèmes de production dans un milieu en transformation. La construction de la typologie des exploitations du bassin de la Donga a été d'abord réalisée par une méthode "A dire d'experts", puis approfondie par un traitement analytique et statistique de base de données issue d'enquêtes de terrain réalisées en 2010 et ayant porté sur 254 familles dont 48 ont déclaré pratiquer les activités d'élevage. Les critères utilisés ont été d'ordre social (groupe socioculturel ou sociolinguistique, âge, ancienneté dans le milieu et statut foncier), mais aussi d'ordre technique (type de parcours, points d'eau utilisés, main d'oeuvre, taille de troupeau et traite de lait). Cette démarche se voulant de type qualitatif et quantitatif, a permis de distinguer neuf catégories d'exploitations d'élevage (autochtone, transhumant, immigré, péri-urbain, confié, de case, d'embouche, de traction et en transit) regroupés en -i- système semi-sédentaire, -ii- système mobile et -iii- système opportuniste, trois types de systèm

Grassland represents more than half of the agricultural land. Numerous metrics (biomass, functional trait, species composition) can be used to describe grassland vegetation and its multiple functions. The measures of these metrics are generally destructive and laborious. Indirect measurements using optical tools are a possible alternative. Some tools have high spatial resolutions (digital camera), and others have high spectral resolutions (Near Infrared Spectrometry NIRS). A plenoptic camera is a multifocal camera that produces clear images at different depths in an image. The objective of this study was to test the interest of combining plenoptic images and NIRS data to characterize different descriptors of two Mediterranean legumes mixtures. On these mixtures, we measured biomass, species biomass, and functional trait diversity. NIRS and plenoptic images were acquired just before the field measurements. The plenoptic images were analyzed using Trainable Weka Segmentation ImageJ to evaluate the percentage of each species in the image. We calculated the average and standard deviation of the different colors (red, green, blue reflectance) in the image. We assessed the percentage of explanation of outputs of the images and NIRS analyses using variance partition and partial least squares. The biomass Trifolium michelianum and Vicia sativa were predicted with more than 50% variability explained. For the other descriptors, the variability explained was lower but nevertheless significant. The percentage variance explained was nevertheless quite low, and further work is required to produce a useable tool, but this work already demonstrates the interest in combining image analysis and NIRS.

Partial least square regression (PLSR) is a reference statistical model in chemometrics. In agronomy, it is used to predict components (response variables y) of chemical composition of vegetal materials from spectral near infrared (NIR) data X collected from spectrometers. PLSR reduces the dimension of the spectral data X by defining vectors that are then used as latent variables (LVs) in a multiple linear model. One difficulty is to determine the relevant dimensionality (number of LVs) for the given data. This step can be very time consuming when many datasets have to be processed and/or the datasets are frequently updated. The paper focuses on an alternative, bypassing the determination of the PLSR dimensionality and allowing for automatizing the predictions. The strategy uses ensemble learning methods, such as averaging or stacking the predictions of a set of PLSR models with different dimensionalities. The paper presents various methods of PLSR averaging and stacking and compares their performances to the usual PLSR on six real datasets on different types of forages. The main finding of the study was the overall superiority of the averaging methods compared to the usual PLSR. We therefore believe that such methods can be recommended to analyze NIR data on forages.

Despite their central economic and cultural role, the origin of cattle populations living in Indian Ocean islands still remains poorly documented. Here, we unravel the demographic and adaptive histories of the extant Zebus from the Mayotte and Madagascar islands using high-density SNP genotyping data. We found that these populations are very closely related and both display a predominant indicine ancestry. They diverged in the 16th century at the arrival of European people who transformed the trade network in the area. Their common ancestral cattle population originates from an admixture between an admixed African zebu population and an Indian zebu that occurred around the 12th century at the time of the earliest contacts between human African populations of the Swahili corridor and Austronesian people from Southeast Asia in Comoros and Madagascar. A steep increase in the estimated population sizes from the beginning of the 16th to the 17th century coincides with the expansion of the cattle trade. By carrying out genome scans for recent selection in the two cattle populations from Mayotte and Madagascar, we identified sets of candidate genes involved in biological functions (cancer, skin structure, and UV-protection, nervous system and behavior, organ development, metabolism, and immune response) broadly representative of the physiological adaptation to tropical conditions. Overall, the origin of the cattle populations from Western Indian Ocean islands mirrors the complex history of human migrations and trade in this area.

Introduction - The calibration of Partial Least Square regression (PLSR) models can be disturbed by outlying samples in the data. In these cases, the models can be unstable and their predictive potential can be depreciated. To address this issue, a new method and algorithm to better apprehend the downweighting of outliers in a context of high dimensional data processing is proposed. This novel robust PLSR algorithm is inspired from the principles of boosting and is called RoBoost-PLSR. Theory - RoBoost-PLSR consists in achieving a series of K unidimensional (1 LV) iteratively reweighted PLSR[1] models. The weigthed PLSR algorithm used is the weighted NIPALS[2]. The model (k+1) is calibrated with the X and Y residuals of the previous k models. Within each model, weights are computed according to a combination of X-residuals, Y-residuals and leverages. The more the samples deviate from the model, the lower the weights. Iteratively, the model is updated according to the weights previously attributed until convergence to a stable solution. Material and methods - RoBoost-PLSR was compared with the PLSR algorithm calibrated with and without outliers (i.e. the reference) and with Partial Robust M-regression (PRM), a reference robust method. This evaluation was conducted on the basis of a simulated dataset and a real dataset. The simulated dataset was generated with the framework proposed in [4]. The simulation objective is to reproduce a contamination in the samples leading to inconsistent spectral measurements. The real dataset is an example of one animal nutrition application: the prediction of the protein content of feed materials and of the presence of incorrectly categorised samples. In this database the samples resulting from animal bonemeal (noted ANF) represent the outliers polluting the regular soyabean cakes (noted TTS). These algorithms rely on the downweighting of these outliers during calibration. To this end, it is necessary to estimate an inconsistency measurement between the samples and the model. However, this estimation is not trivial in high dimensions. This paper proposes a novel robust PLSR algorithm inspired from the principles of boosting: RoBoost-PLSR. This method consists of realising a series of one latent variable weighted PLSR. RoBoost-PLSR is compared with the PLSR algorithm calibrated with and without outliers and also with Partial Robust M-regression (PRM), a reference robust method. This evaluation is conducted on the basis of three simulated datasets and a real dataset. Finally Roboost-PLSR proves to be resilient to the tested outliers, and can achieve the performances of the reference PLSR calibrated without any outlier.

Dans l'espace ouest-africain, la demande en produits d'origine animale augmente au rythme de la croissance de la population, de l'urbanisation et de l'accroissement des revenus. Cette situation offre un marché potentiel de bétail, de viande et de lait. Mais le paradoxe demeure la part de plus en plus croissante des importations extra africaines de produits animaux. L'économie pastorale éprouve des difficultés réelles à faire face à l'accroissement de la demande de viande et de lait dans les pays ouest-africains. C'est pourquoi l'un des défis majeurs auxquels la filière bétail /viande et lait est confronté est d'assurer aux populations un niveau suffisant de consommation de viande et de lait tout en développant les exportations. Cependant, la Revue Economique Mondiale du Pastoralisme a illustré dans ces travaux l'état de pauvreté du savoir sur les économies pastorales, le manque de collecte de données dans certains pays et l'absence de désagrégation des données nationales dans d'autres pays. C'est pour contribuer à combler le déficit de savoirs sur les économies pastorales que la présente étude a été consacrée à l'évaluation de la valeur économique de l'élevage bovin au Bénin à partir d'un bassin de production. Elle permettra de fournir des chiffres capables de générer des critères mieux avisés pour permettre l'investissement public et la prise de décisions politiques en faveur de l'élevage bovin. Cette étude s'est appuyée sur des enquêtes menées au niveau de 52 exploitations d'élevages bovin de deux principaux systèmes naisseurs, choisis de manière raisonnée dans 12 localités représentatives de la diversité du bassin de la Donga. La démarche méthodologique suivie pour évaluer la valeur économique des productions bovine, se décline en trois étapes : la recension documentaire, l'estimation des productions et leur conversion en valeur monétaire. Deux principaux systèmes d'élevage bovin cohabitent dans le bassin de la Donga au nord du Bénin : l'élevage semi-sédentaire et l'élevage mobile. Ce bassin, situé dans la zone agroécologique subhumide de l'Afrique de l'Ouest, a subi ces dernières décennies deux changements majeurs : a) une augmentation des besoins en produits animaux et b) l'expansion des terres cultivées qui entraîne une diminution de l'accès aux ressources fourragères et à l'eau, une plus grande mobilité des troupeaux, et des conflits plus fréquents entre cultivateurs et éleveurs mobiles. Face à ces contraintes, les pouvoirs publics privilégient la sédentarisation des éleveurs mobiles. L'élevage mobile étant pourvoyeur de jeunes animaux aux élevages semi-sédentaires, la dynamique de sédentarisation crée une incertitude quant à l'approvisionnement de la région en bétail bovin et en viande par un élevage semi-sédentaire qui deviendrait largement majoritaire. Pour appréhender la question de besoins croissants en produits animaux, la production de bétail a été simulée afin d'évaluer l'effet d'une incitation des pouvoirs publics à la sédentarisation des éleveurs mobiles. Les productivités numérique et en viande ont été simulées sous différentes hypothèses d'amélioration des performances zootechniques des élevages semi-sédentaires. L'ensemble des scénarios ont été construits à partir de l'hypothèse de l'augmentation du cheptel semi-sédentaire directement liée à la sédentarisation d'une partie des éleveurs mobiles. Une simulation obtenue à l'aide du modèle de projection démographique Dynmod suggère que la sédentarisation des éleveurs mobiles romprait la complémentarité locale entre les systèmes d'élevage et conduirait à une perte de production de viande. En outre, aucun des scénarios d'amélioration explorés ne suffirait à compenser la perte de production de viande résultant de la politique de sédentarisation.
