Abstract

SARS-CoV-2 is the virus responsible for the global COVID19 pandemic. We review what is known about the origin of this virus, detected in China at the end of December 2019. The genome of this virus mainly evolves under the effect of point mutations. These are generally neutral and have no impact on virulence and severity, but some appear to influence infectivity, notably the D614G mutation of the Spike protein. To date (30/09/2020) no recombination of the virus has been documented in the human host, and very few insertions and deletions. The worldwide spread of the virus was the subject of controversies that we summarize, before proposing a new approach free from the limitations of previous methods. The results show a complex scenario with, for example, numerous introductions to the USA and returns of the virus from the USA to certain countries including France.

Abstract

The Internet of Things supports various industrial applications. The cooperation and coordination of smart things are a promising strategy for satisfying requirements that are beyond the capacity of a single smart thing. One of the major challenges for today's software engineering is the management of large and complex computing systems characterized by a high degree of physical distribution. Examples of such systems arise in many application domains. The number of connected devices grows from billions to hundreds of billions, so a maximum of automatisms must be integrated in IoT architectures in order to control and manage them. Software architects migrate to service oriented architecture and applications are now being constructed as service compositions. Since each IoT device includes one or more microservices, the increasing number of devices around the user makes them difficult to assemble in order to achieve a common goal. In this paper, we propose a self-assembling solution based on self-controlled service components taking into account non-functional requirements concerning the offered quality of services and the structuration of the resulting assembly. Its aim is to build and maintain an assembly of services (taking into account arrival of new peers or failure of existing ones) that, besides functional requirements, also fulfils global quality-of-service and structural requirements., Comment: 21 pages, 16 figures

Abstract

Evolutionary convergences are observed at all levels, from phenotype to DNA and protein sequences, and changes at these different levels tend to be correlated. Notably, convergent mutations can lead to convergent changes in phenotype, such as changes in metabolism, drug resistance, and other adaptations to changing environments. We propose a two-component approach to detect mutations subject to convergent evolution in protein alignments. The "Emergence" component selects mutations that emerge more often than expected, while the "Correlation" component selects mutations that correlate with the convergent phenotype under study. With regard to Emergence, a phylogeny deduced from the alignment is provided by the user and is used to simulate the evolution of each alignment position. These simulations allow us to estimate the expected number of mutations in a neutral model, which is compared to the observed number of mutations in the data studied. In Correlation, a comparative phylogenetic approach, is used to measure whether the presence of each of the observed mutations is correlated with the convergent phenotype. Each component can be used on its own, for example Emergence when no phenotype is available. Our method is implemented in a standalone workflow and a webserver, called ConDor. We evaluate the properties of ConDor using simulated data, and we apply it to three real datasets: sedge PEPC proteins, HIV reverse transcriptase, and fish rhodopsin. The results show that the two components of ConDor complement each other, with an overall accuracy that compares favorably to other available tools, especially on large datasets. 29. IoT composition based on self-controlled services

Abstract

The Internet of Things (IoT) includes a large diversity of devices as well as embedded sensors or actuators. The frontier between the physical and digital worlds is becoming more and more blurred. Applications are now being constructed as micro-service compositions integrating more and more functionalities. Services are at the heart of architecture. We propose a service composition entity called self-controlled service component (SCC) for IoT and show, thanks to it, that we control the QoS of a whole IoT application. We control the QoS of each micro-service and the whole composition. We have described our proposals through human-machine interaction which is at the heart of IoT applications. Human-machine interaction will indeed play a more important role in the future IoT. As the number of objects increases, human-machine interaction with the IoT becomes more and more complex and should be controlled, especially in critical domains such as automotive, aerospace, or health. Modelling such controlled interactions is particularly challenging. Human-machine interfaces will have a crucial role to play in the IoT when human decision-making is necessary, especially in critical and urgent situations. The interaction quality of service must be controlled. We have applied our approach through human-machine interaction in the following way: we show how IoT human-machine interaction can be decomposed into elementary self-controlled micro-services and show, thanks to them, that we control the quality of service rendered for the interaction. Furthermore, the self-controlling mechanisms integrated in the SCCs introduce the necessary automation for dynamic reactions. The objective of this new concept is to control the quality of service for the whole of an IoT composite application.

International audience; Une fois une phylogénie estimée, se pose la question du support de ses branches et des inférences associées : Décrivent-elles la réalité du passé biologique ? Sontelles fiables, reproductibles, robustes ? Ou à l'inverse peut-on conclure que le signal contenu dans les données ne permet pas de trancher entre plusieurs hypothèses alternatives ? De nombreuses approches ont été proposées pour répondre à ces questions. Nous décrivons dans ce chapitre les principales méthodes utilisées aujourd'hui en phylogénétique. Certaines sont locales et demandent peu de temps calcul. D'autres comme le bootstrap requièrent à l'inverse des calculs lourds mais donnent une vision plus globale. On distingue les méthodes paramétriques qui font explicitement appel à un modèle de l'évolution des séquences et se basent sur la fonction de vraisemblance ou la distribution a posteriori dans un cadre Bayésien, et les approches non-paramétriques qui reposent sur moins d'hypothèses explicites. On trouvera quatre parties dans ce chapitre : (1) supports locaux ; (2) bootstrap phylogénétique de Felsenstein et bootstrap de transfert ; (3) supports Bayésiens basés sur les probabilités a posteriori; (4) comparaison de ces approches et discussion.

Abstract

BackgroundWestern countries report a significant increase in the proportion of patients who experience out-of-hospital cardiac arrests (OHCAs) and benefit from a public automated external defibrillator (pAED) before the arrival of rescue teams. However, recordings of devices recovered after resuscitation are of variable quality. Analysis of these data may inform decisions of whether to implement an internal defibrillator for survivors, and provide useful information about the performance of pAED algorithms and the actions of bystanders.ObjectiveTo investigate the quality of the information recorded by pAEDs during OHCAs in the Paris area.MethodspAED files used for some of the 8629 OHCAs that occurred in the greater Paris area between 1 January 2017 and 31 April 2019 on the day of the arrest were collected. The presence and accuracy of 23 factors required to interpret the recording was noted, including readability of the ECG, the presence of an impedance curve and the accuracy of the date and time. The recordings were analysed to assess the diagnostic and therapeutic performance of the pAEDs used.ResultsA total of 258 patients with an OHCA received assistance from a pAED, and 182 recordings were recovered. The pAEDs were made by 12 different manufacturers. Data extraction required eight different transmission modes and 16 software programmes; recordings were of highly heterogeneous quality. Two per cent of the recordings were of such poor quality that they were not interpretable. Among the 98% remaining, only 43% included a thoracic impedance curve, 34% the intensity of the shocks delivered and 8% the patient name. The date and time were accurate in 68% and 48% of recordings, respectively. The pAEDs had 87.6% (95% CI 83.7% to 91.0%) sensitivity and 99.5% (99.5% to 99.5%) specificity for defibrillating shockable rhythms (positive predictive value 98.2% (96.4% to 99.0%), negative predictive value 96.4% (95.3% to 96.8%)). The absence of important variables prevented the analysis of approximately half of the inappropriate decisions made by pAEDs.ConclusionCollection of pAED recordings is a major challenge. Their analysis is compromised by heterogeneity and poor quality (incomplete maintenance records, patient details and logs). AED recordings are currently the most relevant resource to track pAED performance and bystander practices. The quality of these recordings needs to improve.

Abstract

Evolutionary convergences are observed at all levels, from phenotype to DNA and protein sequences, and the changes observed at these different levels tend to be strongly correlated. Here we propose a simulation-based method to detect positions under convergent evolution in large protein alignments, without prior knowledge on the phenotype and environmental constraints. A phylogeny is inferred from the data and used in simulations to estimate the expected number of amino-acid changes in stable evolutionary constraints (null model) for each position. Similarly, we count the number of mutations towards the same amino acid in the data and test if they are occurring more often than expected. We applied our method to two real datasets: HIV reverse transcriptase and fish rhodopsin, and to HIVlike simulated data. On the latter, with known convergent events and substitution model, we detected on average two third of these events, with a low fraction of false positives. With HIV data, one knows that drug resistance mutations (DRMs) are convergent. Even without any knowledge of patient treatment status, we retrieved more than 70% of positions corresponding to known DRMs. On the rhodopsin dataset, four substitutions are supposed to be convergent, as they change the maximum wavelength absorption of the photoreceptor and occurred several times independently during evolution. We detected three of them. These results demonstrate the potential of the method to target specific mutations to be further studied experimentally or, for example, using a nonsynonymous/synonymous rate ratio approach.
