5. An application of node and edge nonlinear hypergraph centrality to a protein complex hypernetwork

Abstract

The use of graph centrality measures applied to biological networks, such as protein interaction networks, underpins much research into identifying key players within biological processes. This approach however is restricted to dyadic interactions and it is well-known that in many instances interactions are polyadic. In this study we illustrate the merit of using hypergraph centrality applied to a hypernetwork as an alternative. Specifically, we review and propose an extension to a recently introduced node and edge nonlinear hypergraph centrality model which provides mutually dependent node and edge centralities. A Saccharomyces Cerevisiae protein complex hypernetwork is used as an example application with nodes representing proteins and hyperedges representing protein complexes. The resulting rankings of the nodes and edges are considered to see if they provide insight into the essentiality of the proteins and complexes. We find that certain variations of the model predict essentiality more accurately and that the degree-based variation illustrates that the centrality-lethality rule extends to a hypergraph setting. In particular, through exploitation of the models flexibility, we identify small sets of proteins densely populated with essential proteins. Abstract

Background/aims Attachment theory has become widely used to understand interpersonal difficulties and psychological distress in clinical practice. Individuals who have difficulties with substance misuse are thought to be more likely to have an insecure attachment style. Thus, display difficulties with emotion regulation and relating to themselves and others in a helpful way. This in turn is likely to impact on their expression of distress and their ability to engage with services. Policy and research has aimed to identify links with substance use and attachment and identify barriers to treatment retention and engagement. However, methodological difficulties related to measurement of attachment or only focusing on the views of individuals who have already accessed treatment, make it difficult to generalise the results. Therefore, this thesis aimed to systematically review literature exploring attachment, substance misuse and levels of psychological distress. Focusing on what assessment measures were used, what attachment profiles are linked to this population and any associations with psychological distress. In addition, it aimed to construct a grounded theory model of how non-treatment seeking individuals who use substances, make sense of their behaviour. Methods Two studies were conducted to address the research aims. Journal article 1 is a systematic review of the literature on attachment, substance misuse and psychological distress in clinical populations. Electronic databases were searched and any relevant published literature was identified and assessed for quality before the results were synthesised and combined narratively. Journal article 2 is a qualitative grounded theory study in the form of eight in depth interviews with non-treatment seeking individuals who use substances. Data was collected and analysed simultaneously to identify theoretical categories which were explored and expanded upon during subsequent interviews. Results Twenty-three studies were identified during the systematic review. Results indicate a general link between substance misuse, an insecure attachment style and increased psychological distress. However, heterogeneity in relation to measurement and samples and an overrepresentation of selfreport measures limit the generalisability of the results. The findings from the second study suggest that identity and relational variables influence treatment decisions for individuals who use substances. Conclusions The study provides further evidence for the link between attachment insecurity and substance misuse. Reported levels of psychological distress varied between different patterns of insecure attachment which may reflect under reporting of symptoms. This has important research and practice implications on being able to meet the needs of these individuals appropriately. The results also highlight the need to consider identity and relational factors in service design to improve treatment engagement and retention.

Abstract

Objective: Optic nerve hypoplasia (ONH), the congenital underdevelopment of the optic nerve, is an increasing cause of visual impairment and is associated with pituitary dysfunction. Past studies have focused on the relationship between ONH, pituitary deficiencies, and brain imaging. However, recent studies have demonstrated the true risk for hypopituitarism lies with the presence or absence of ONH, irrespective of midline brain findings. This study reviewed the relationship between the health of the optic nerve (visual acuity) and pituitary gland (number and age of development of pituitary deficiencies) as a way to stratify risk, regardless of imaging findings. Design, Patients and Measurements: Retrospective chart review of 197 patients seen at a single center from 2013 to 2022. Visual assessment was defined by distance acuity, and the presence of nystagmus or afferent pupillary defect. Pituitary deficiencies were diagnosed per Endocrine Society guidelines. Results: In children with bilateral ONH (bONH), profound visual impairment was associated with more pituitary deficiencies between 0 and 15 years of age. The odds of having any pituitary deficiency were 4.9 times higher (95% confidence interval [95% CI]: 2.4–10.1) for patients with bONH versus unilateral ONH (uONH). Central hypothyroidism was the most common first presenting pituitary deficiency followed by growth hormone across all patients. Conclusion: This study shows a significant association between severity of visual impairment and increased probability of pituitary deficiencies in children with bONH versus uONH. Children with ONH require urgent endocrine evaluation due to risk of pituitary deficiencies, but risk stratification may also be based on severity of visual impairment. [ABSTRACT FROM AUTHOR]

Abstract

Establishing the relationship between marine boundary layer (MBL) aerosols and surface water biogeochemistry is required to understand aerosol and cloud production processes over the remote ocean and represent them more accurately in earth system models and global climate projections. This was addressed by the SOAP (Surface Ocean Aerosol Production) campaign, which examined air.sea interaction over biologically productive frontal waters east of New Zealand. This overview details the objectives, regional context, sampling strategy and provisional findings of a pilot study, PreSOAP, in austral summer 2011 and the following SOAP voyage in late austral summer 2012. Both voyages characterized surface water and MBL composition in three phytoplankton blooms of differing species composition and biogeochemistry, with significant regional correlation observed between chlorophyll a and DMSsw. Surface seawater dimethylsulfide (DMSsw) and associated air.sea DMS flux showed spatial variation during the SOAP voyage, with maxima of 25 nmol L-1 and 100 molm-2 d-1, respectively, recorded in a dinoflagellate bloom. Inclusion of SOAP data in a regional DMSsw compilation indicates that the current climatological mean is an underestimate for this region of the southwest Pacific. Estimation of the DMS gas transfer velocity (kDMS/by independent techniques of eddy covariance and gradient flux showed good agreement, although both exhibited periodic deviations from model estimates. Flux anomalies were related to surface warming and sea surface microlayer enrichment and also reflected the heterogeneous distribution of DMSsw and the associated flux footprint. Other aerosol precursors measured included the halides and various volatile organic carbon compounds, with first measurements of the short-lived gases glyoxal and methylglyoxal in pristine Southern Ocean marine air indicating an unidentified local source. The application of a real-time clean sector, contaminant markers and a common aerosol inlet facilitated multi-sensor measurement of uncontaminated air. Aerosol characterization identified variable Aitken mode and consistent submicron-sized accumulation and coarse modes. Submicron aerosol mass was dominated by secondary particles containing ammonium sulfate/bisulfate under light winds, with an increase in sea salt under higher wind speeds. MBL measurements and chamber experiments identified a significant organic component in primary and secondary aerosols. Comparison of SOAP aerosol number and size distributions reveals an underprediction in GLOMAP (GLObal Model of Aerosol Processes)-mode aerosol number in clean marine air masses, suggesting a missing marine aerosol source in the model. The SOAP data will be further examined for evidence of nucleation events and also to identify relationships between MBL composition and surface ocean biogeochemistry that may provide potential proxies for aerosol precursors and production.

18. Exploring the Association of Infant Receptive Language and Pitch Variability in Fathers' Infant-Directed Speech

Abstract

The objective of this study was to examine the links between prosodic features of paternal Infant-Directed Speech (IDS) and child characteristics. Pitch variability measures were extracted from the speech samples of 50 fathers during unstructured play with their two-year-old children. Evidence for a link between child receptive language ability (measured by the Bayley Scales of Infant Development III) and fathers' pitch variability was obtained from Multiple Hierarchical Regression. Findings support the hypothesis that fathers tailor their speech to their children. This is one of the few studies to examine the relationship between fathers' IDS and child language ability.

Abstract

The biogenic emissions of isoprene and monoterpenes are one of the main drivers of atmospheric photochemistry, including oxidant and secondary organic aerosol production. In this paper, the emission rates of isoprene and monoterpenes from Australian vegetation are investigated for the first time using the Model of Emissions of Gases and Aerosols from Nature version 2.1 (MEGANv2.1); the CSIRO chemical transport model; and atmospheric observations of isoprene, monoterpenes and isoprene oxidation products (methacrolein and methyl vinyl ketone). Observations from four field campaigns during three different seasons are used, covering urban, coastal suburban and inland forest areas. The observed concentrations of isoprene and monoterpenes were of a broadly similar magnitude, which may indicate that southeast Australia holds an unusual position where neither chemical species dominates. The model results overestimate the observed atmospheric concentrations of isoprene (up to a factor of 6) and underestimate the monoterpene concentrations (up to a factor of 4). Section One: Literature Review - Professionals working with traumatized clients may be adversely affected through their work. A systematic review of the quantitative literature of the evidence of distress in legal professionals was conducted. Eight articles met the inclusion criteria, reporting varying levels of distress. The review highlighted a dearth of rigorously conducted research in this area. Although tentative, the findings suggest that legal professionals are at risk of experiencing adverse psychological effects due to their work with potentially traumatised individuals. The implications of the findings emphasise a need for caution in interpretation, a coherent understanding of traumatogenesis, and better application of standardised tools to assess both psychological distress and any enduring psychological detriment. Findings also suggest a need for greater awareness of inadvertent distress arising via work in legal professionals and improved rigour in both conceptualisation of distress and its assessment. Section Two: Research Report - The research report investigated clinical negligence solicitors’ experience of working with clients, using interpretative phenomenological analysis to interrogate interview data from five participants. Emergent themes comprised; anxiety about their own and their family’s health, threat and cynicism about the health system, and balancing the benefits and dis-benefits of their work. Participants also reported a conflict between their roles as a solicitor and offering clients emotional support. Legal professionals in the study disclosed pervasive issues relating to heightened affect and emotional containment, consistent with aspects of trauma and health anxiety. Recommendations are made regarding support and its delivery utilising clinical psychologists’ skills in consultancy. Section Three: Critical Appraisal - The critical appraisal provides reflections on the overall research process, as well as areas of learning and development that are pertinent to the author. These include; reflections of methodological issues, considerations of being a qualitative researcher and a critique of the limitations of the study.

36. Prosodic Patterns in Interaction of Low-Risk and At-Risk-of-Autism Spectrum Disorders Infants and Their Mothers at 12 and 18 Months

Abstract

Research has indicated differences in prosodic expression for infants-at-risk-of-autism spectrum disorders (ASD), and it has been proposed that caregiver speech to these infants may also be moderated prosodically. In typical development, the pitch range of maternal infant-directed speech (IDS) narrows and utterance intensity decreases with infant age, and similar patterns are evident in infant vocalizations. In this study, samples of English-speaking maternal and infant nonvegetative vocalizations produced during naturalistic interaction at ages 12 months and 18 months were analyzed to investigate this process in a group of infants-at-risk-of-ASD with their mothers and typically developing controls. Differences in the expression, developmental trajectory and synchrony of prosody were found for at-risk dyads compared with low-risk dyads. Possible explanations for these patterns and the implications for language development are explored.

45. Effect of copper on the gill structure of a euryhaline crab, Carcinus maenas (Crustacea: Decapoda)

Abstract

A posterior gill of the common shore crab Carcinus maenas (Crustacea:Decapoda) was used to study the effects of sublethal copper concentrations on gill morphometry, and gill cell ultrastructure and distribution. Primarily, the ultrastructure and distribution of gill cells in the untreated gill of crabs acclimated to 35‰ seawater were characterised. Gill ultrastructure was subsequently shown to vary markedly at 10‰ compared to 35‰ seawater. Ultrastructural and distributional, rather than gross morphological, change occurred in the gill following exposure to copper at each salinity. Ultrastructural studies showed that as the length of copper exposure increased the gill epithelial layer became highly vacuolated, the number of plasma membrane infoldings and mitochondria became reduced, the microtubular network became disrupted, the endoplasmic reticulum became swollen and the cell cytoplasm contained many free ribosomes. Copper exposure also resulted in an increase in the number of haemocytes in the gill, some of which became attached to the basal epithelial cell surface or actually infiltrated into the epithelial cell cytoplasm. Ultrastructural change was more extensive when copper was administered at 35‰ rather than 10‰ seawater. These effects are described and correlated with previously documented biochemical and physiological responses to heavy metals in crustaceans. In addition, the elemental composition of the gill granular haemocytes suggested they play an important role in the immobilisation and removal of copper-from the gill. This study has shown the way forward in creating a better understanding of the mechanisms behind heavy metal toxicity in marine organisms is the use of environmentally realistic concentrations of heavy metal administered in flow-through seawater systems.
