We introduce a simulation-based, amortised Bayesian inference scheme to infer the parameters of random walks. Our approach learns the posterior distribution of the walks' parameters with a likelihood-free method. In the first step a graph neural network is trained on simulated data to learn optimized low-dimensional summary statistics of the random walk. In the second step an invertible neural network generates the posterior distribution of the parameters from the learnt summary statistics using variational inference. We apply our method to infer the parameters of the fractional Brownian motion model from single trajectories. The computational complexity of the amortized inference procedure scales linearly with trajectory length, and its precision scales similarly to the Cram{\'e}r-Rao bound over a wide range of lengths. The approach is robust to positional noise, and generalizes well to trajectories longer than those seen during training. Finally, we adapt this scheme to show that a finite decorrelation time in the environment can furthermore be inferred from individual trajectories.

Single particle tracking allows probing how biomolecules interact physically with their natural environments. A fundamental challenge when analysing recorded single particle trajectories is the inverse problem of inferring the physical model or class of models of the underlying random walks. Reliable inference is made difficult by the inherent stochastic nature of single particle motion, by experimental noise, and by the short duration of most experimental trajectories. Model identification is further complicated by the fact that main physical properties of random walk models are only defined asymptotically, and are thus degenerate for short trajectories. Here, we introduce a new, fast approach to inferring random walk properties based on graph neural networks (GNNs). Our approach consists in associating a vector of features with each observed position, and a sparse graph structure with each observed trajectory. By performing simulation-based supervised learning on this construct [1], we show that we can reliably learn models of random walks and their anomalous exponents. The method can naturally be applied to trajectories of any length. We show its efficiency in analysing various anomalous random walks of biological relevance that were proposed in the AnDi challenge [2]. We explore how information is encoded in the GNN, and we show that it learns relevant physical features of the random walks. We furthermore evaluate its ability to generalize to types of trajectories not seen during training, and we show that the GNN retains high accuracy even with few parameters. We finally discuss the possibility to leverage these networks to analyse experimental data.

Interpersonal citizenship behaviors (ICB) act as social glue and facilitate processes in the everchanging and fast paced rhythm of today's work context. They also have the potential to spark an upward spiral of positivity, vigor, connectedness and reciprocity that would be beneficial to any organization. Research on its antecedents is therefore needed. Two studies were conducted using cross-sectional designs and structural equation modeling to examine the role of obsessive (OP) and harmonious (HP) passion for work (Dualistic model of passion; Vallerand et al., 2003 (See CR103)) as antecedents of Task (T-ICB) and Person (P-ICB) focused interpersonal citizenship behaviors (Settoon & Mossholder, 2002 (See CR90)), as well as potential contextual, motivational and relational mediators and moderators affecting this role. Results show that HP is positively correlated to both types of ICB via the influence of relationship quality (Study 1 and 2), while OP only has a direct positive relationship with T-ICB (Study 1). Our results extend current knowledge on the Dualistic model of passion by demonstrating that obsessive passion can lead to positive work-related outcomes by facilitating specific helping behaviors at work. These findings shed new light on how and why passionate workers may help their coworkers, and how obsessive and harmonious passion differ in accomplishing this., Author(s): François-Albert Laurent [sup.1] , Nathalie Houlfort [sup.1] , Katherine Malchelosse [sup.1] Author Affiliations: (1) grid.38678.32, 0000 0001 2181 0211, Psychology Department, Université du Québec à Montréal, , C.P. 8888, [...]

The aim of this paper is to present the results of the land use dynamic simulations in the municipality of Paragominas-PA. The simulation is based on models built from past land use data and spatial variables of the natural environment and infrastructure. Two spatial units were analyzed: the central area of commercial agricultural production and the area of settlements and smallholdings the east. The results show distinct spatial dynamics between the analyzed areas, among which we highlight the role of soil characteristics and, associated with the topography and the occupation history, are part of the context in which is defined rationality producers. Considering the transition from forest to pasture in the commercial farming area most often associated soils are sandy. This raises the following hypothesis: the deforestation that occurred in the period are related to livestock activities. Livestock favors access to water and low fertility sands does not affect production. On the other hand, the soybean expansion occurred preferentially on existing pastures and on clay soils (Belterra clay), reducing the availability of pastures on these soils. The relative importance of types of soil increases with time. In the area of settlements, the transition from forest to pasture and family crops occurred preferentially on the variegated clay. However, it is possible that the prevalence of this transition on this texture has been given due more to the history of occupation of this area. Historically the sandy valleys were the first to be occupied, and the continuity of the deforestation occurred toward the slopes dominated by variegated clay and plateaus with Belterra clay. These associations observed indicate that, within a wider context of social, economic and political factors, natural variable factors in space are important for the choice of managements in the properties, but they are done differently in the territory, and the best knowledge of these relationships are useful for territorial planning., Comment: in Portuguese

We devise a method to detect and estimate forces in a heterogeneous environment based on experimentally recorded stochastic trajectories. In particular, we focus on systems modeled by the heterogeneous overdamped Langevin equation. Here, the observed drift includes a "spurious" force term when the diffusivity varies in space. We show how Bayesian inference can be leveraged to reliably infer forces by taking into account such spurious forces of unknown amplitude as well as experimental sources of error. The method is based on marginalizing the force posterior over all possible spurious force contributions. The approach is combined with a Bayes factor statistical test for the presence of forces. The performance of our method is investigated analytically, numerically and tested on experimental data sets. The main results are obtained in a closed form allowing for direct exploration of their properties and fast computation. The method is incorporated into TRamWAy, an open-source software platform for automated analysis of biomolecule trajectories., Comment: Keywords: overdamped Langevin equation, Bayesian inference, inverse problems, biomolecule dynamics, It\^o-Stratonovich dilemma, random walks

Purpose: To improve neuroendocrine neoplasm (NEN) management, the European Neuroendocrine Tumor Society (ENETS) recognised 62 Centers of Excellence (CoE). This retrospective study compares conformity of patients’ initial management within vs outside an ENETS CoE with clinical practice guidelines (CPGs). Methods: Patients diagnosed with a NEN between August 2018 and July 2020 and presented in the Lyon-CoE Multidisciplinary Tumour Board (MDT) were included. Factors potentially associated with the conformity of initial management (work-up and first treatment) to CPG underwent univariate and multivariate analyses. Results: Among the 615 included patients, 170 (27.6%) were initially managed in the CoE and 445 (72.4%) were only presented at the CoE-MDT. Patients in the CoE group more often had intestinal or pancreatic primaries, metastatic disease (61.8% vs 33%), hereditary syndrome, and a functioning tumour. Work-up conformity was 37.1% in the CoE (vs 29.9%, P = 0.09); this was 95.8% for the first treatment (vs 88.7%, P = 0.01). After multivariate analysis, CPG conformity was significantly higher for patients managed in the CoE, for younger patients, for those having a grade 1–2 tumour, and a genetic syndrome. Pancreatic and small intestinal (SI) NET surgeries performed in the CoE had a higher splenic preservation rate during left pancreatectomy, better detection of multiple tumours in SI surgeries, and higher number of resected lymph nodes. Conclusions: Given the widespread observance of CPG, not all patients require management in the CoE. Referral should be considered for more complex cases such as metastatic diseases, G2 tumours, or carcinoid syndromes. Finally, we should encourage the centralization of NET surgery.

Motivation As more behavioural assays are carried out in large-scale experiments on Drosophila larvae, the definitions of the archetypal actions of a larva are regularly refined. In addition, video recording and tracking technologies constantly evolve. Consequently, automatic tagging tools for Drosophila larval behaviour must be retrained to learn new representations from new data. However, existing tools cannot transfer knowledge from large amounts of previously accumulated data. We introduce LarvaTagger, a piece of software that combines a pre-trained deep neural network, providing a continuous latent representation of larva actions for stereotypical behaviour identification, with a graphical user interface to manually tag the behaviour and train new automatic taggers with the updated ground truth. Results We reproduced results from an automatic tagger with high accuracy, and we demonstrated that pre-training on large databases accelerates the training of a new tagger, achieving similar prediction accuracy using less data. Availability and implementation All the code is free and open source. Docker images are also available. See gitlab.pasteur.fr/nyx/LarvaTagger.jl. [ABSTRACT FROM AUTHOR]

CYSTIC fibrosis ,FORCED expiratory volume ,MAGNETIC resonance imaging ,LUNGS ,INTRACLASS correlation ,ECHO-planar imaging - Abstract
Background: Lung magnetic resonance imaging (MRI) with ultrashort echo‐times (UTE‐MRI) allows high‐resolution and radiation‐free imaging of the lung structure in cystic fibrosis (CF). In addition, the combination of elexacaftor/tezacaftor/ivacaftor (ETI) has improved CF clinical outcomes such as need for hospitalization. However, the effect on structural disease still needs longitudinal evaluation at high resolution. Purpose: To analyze the effects of ETI on lung structural alterations using UTE‐MRI, with a focus on bronchiectasis reversibility. Study Type: Retrospective. Population: Fifty CF patients (mean age 24.3 ± 9.2; 23 males). Field Strength/Sequence: 1.5 T, UTE‐MRI. Assessment: All subjects completed both UTE‐MRI and pulmonary function tests (PFTs) during two annual visits (M0 and M12), and 30 of them completed a CT scan. They initiated ETI treatment after M0 within a maximum of 3 months from the annual examinations. Three observers scored a clinical MRI Bhalla score on UTE‐MRI. Bronchiectasis reversibility was defined as a reduction in both outer and inner bronchial dimensions. Correlations were searched between the Bhalla score and PFT such as the forced expiratory volume in 1 second percentage predicted (FEV1%p). Statistical Tests: Comparison was assessed using the paired t‐test, correlation using the Spearman correlation test with a significance level of 0.05. Concordance and reproducibility were assessed using intraclass correlation coefficient (ICC). Results: There was a significant improvement in MRI Bhalla score after ETI treatment. UTE‐MRI demonstrated bronchiectasis reversibility in a subgroup of 18 out of 50 CF patients (36%). These patients with bronchiectasis reversibility were significantly younger, with lower severity of wall thickening but no difference in mucus plugging extent (P = 0.39) was found. The reproducibility of UTE‐MRI evaluations was excellent (ICC ≥ 0.95), was concordant with CT scan (N = 30; ICC ≥ 0.90) and significantly correlated to FEV1% at PFT at M0 (N = 50; r = 0.71) and M12 (N = 50; r = 0.72). Data Conclusion: UTE‐MRI is a reproducible tool for the longitudinal follow‐up of CF patients, allowing to quantify the response to ETI and demonstrating the reversibility of some structural alterations such as bronchiectasis in a substantial fraction of this study population. PULMONARY aspergillosis ,ASTHMA ,COMPUTED tomography ,END of treatment ,ADULTS - Abstract
One of the major challenges in managing allergic bronchopulmonary aspergillosis remains consistent and reproducible assessment of response to treatment. What are the most relevant changes in CT scan parameters over time for assessing response to treatment? In this ancillary study of a randomized clinical trial (NebuLamB), patients with asthma with available CT scan and without exacerbation during a 4-month allergic bronchopulmonary aspergillosis exacerbation treatment period (corticosteroids and itraconazole) were included. Changed CT scan parameters were assessed by systematic analyses of CT scan findings at initiation and end of treatment. CT scans were assessed by two radiologists anonymized to the clinical data. Radiologic parameters were determined by selecting those showing significant changes over time. Improvement of at least one, without worsening of the others, defined the radiologic response. Agreement between radiologic changes and clinical and immunologic responses was likewise investigated. Among the 139 originally randomized patients, 132 were included. We identified five CT scan parameters showing significant changes at end of treatment: mucoid impaction extent, mucoid impaction density, centrilobular micronodules, consolidation/ground-glass opacities, and bronchial wall thickening (P <.05). These changes were only weakly associated with one another, except for mucoid impaction extent and density. No agreement was observed between clinical, immunologic, and radiologic responses, assessed as an overall response, or considering each of the parameters (Cohen κ, −0.01 to 0.24). Changes in extent and density of mucoid impaction, centrilobular micronodules, consolidation/ground-glass opacities, and thickening of the bronchial walls were found to be the most relevant CT scan parameters to assess radiologic response to treatment. A clinical, immunologic, and radiologic multidimensional approach should be adopted to assess outcomes, probably with a composite definition of response to treatment. PULMONARY aspergillosis ,FUNCTIONAL magnetic resonance imaging ,CYSTIC fibrosis ,PULMONARY function tests ,INTRACLASS correlation - Abstract
Background: Allergic bronchopulmonary aspergillosis (ABPA) in cystic fibrosis (CF) patients is associated with severe lung damage and requires specific therapeutic management. Repeated imaging is recommended to both diagnose and follow‐up response to treatment of ABPA in CF. However, high risk of cumulative radiation exposure requires evaluation of free‐radiation techniques in the follow‐up of CF patients with ABPA. Purpose: To evaluate whether Fourier decomposition (FD) functional lung MRI can detect response to treatment of ABPA in CF patients. Study Type: Retrospective longitudinal. Population: Twelve patients (7M, median‐age:14 years) with CF and ABPA with pre‐ and post‐treatment MRI. Field Strength/Sequence: 2D‐balanced‐steady‐state free‐precession (bSSFP) sequence with FD at 1.5T. Assessment: Ventilation‐weighted (V) and perfusion‐weighted (Q) maps were obtained after FD processing of 2D‐coronal bSSFP time‐resolved images acquired before and 3–9 months after treatment. Defects extent was assessed on the functional maps using a qualitative semi‐quantitative score (0 = absence/negligible, 1 = <50%, 2 = >50%). Mean and coefficient of variation (CV) of the ventilation signal‐intensity (VSI) and the perfusion signal‐intensity (QSI) were calculated. Measurements were performed independently by three readers and averaged. Inter‐reader reproducibility of the measurements was assessed. Pulmonary function tests (PFTs) were performed within 1 week of both MRI studies as markers of the airflow‐limitation severity. Statistical Tests: Comparisons of medians were performed using the paired Wilcoxon‐test. Reproducibility was assessed using intraclass correlation coefficient (ICC). Correlations between MRI and PFT parameters were assessed using the Spearman‐test (rho correlation‐coefficient). A P‐value <0.05 was considered as significant. Results: Defects extent on both V and Q maps showed a significant reduction after ABPA treatment (4.25 vs. 1.92 for V‐defect‐score and 5 vs. 2.75 for Q‐defect‐score). VSI_mean was significantly increased after treatment (280 vs. 167). Qualitative analyses reproducibility showed an ICC > 0.90, while the ICCs of the quantitative measurements was almost perfect (>0.99). Changes in VSI_cv and QSI_cv before and after treatment correlated inversely with changes of FEV1%p (rho = −0.68 for both). Data Conclusion: Non‐contrast‐enhanced FD lung MRI has potential to reproducibly assess response to treatment of ABPA in CF patients and correlates with PFT obstructive parameters. General Medicine - Abstract
Land use is undergoing rapid transformation in Rio Grande do Sul. The major transformations in the forms of land use have significantly contributed to the change in the water balance, and consequently in the flow of rivers. The present work aims to analyze the effect that land occupation has on the water balance in the Santa Maria whatershed. This whatershed has an area of 14,913 km² and is located in the southwestern portion of the state of Rio Grande do Sul, southern Brazil, on the border with the country of Uruguay, making up a significant area of the Pampa Biome. The methodology is based on the SWAT hydrological model (Soil & Water Assessment Tool), which is based on the calculation of the water balance in relation to climate, soil, slope, vegetation cover associated with hydrological response units, and on equations of transfer of flow in the aquifer and in the hydrological network. The results show that the contribution is quite different between the cultures and pastures present in the basin, since in addition to the specific contributions of the characteristics of the soils and slope of the basin, the way of handling the cultures allows great differences in the characteristics of the elements of the water balance. Changes in use, with the shift from native grassland areas to soybean or rice plantations, or even forestry, tend to have a significant impact on the water balance of the basin., O uso da terra encontra-se em fase de transformação rápida no Rio Grande do Sul.

General Medicine - Abstract
This article aims to assess the evolution of certain variables related to techniques and productive resources used in Brazilian farms, from the analysis of statistical data published in the 2006 and 2017 agricultural censuses of the Instituto Brasileiro de Geografia e Estatística (IBGE). The analysis was carried out on the scale of the five major regions and the 27 states of Brazil. To achieve this objective, a documentary and bibliographical research was carried out on the instruments instituted by the Brazilian State with the aim of promoting the agro-environmental transition over the last decades in the country. In addition, we analyzed the data from the 2006 and 2017 agricultural censuses on the use of agrochemicals, the use of machines and instruments, and the use of different production techniques on farms in the country. From the analysis of these data, we observed that the transition from a production paradigm based on the technological package of the green revolution to that to a model managed by ecological principles, techniques and practices is taking place in a very slow, limited, uneven way and permeated with ambiguities and contradictions in the Brazilian rural space. In this sense, it is verified that the adoption of positive agro-environmental practices requires the maintenance or expansion of the use of techniques and inputs harmful to natural resources and agrobiodiversity, in a process that is still mainly guided by an instrumentalist-technological and economic-productivist rationality, which, in certain socio-spatial contexts, begins to incorporate the precepts of other ecological and ecosocial rationalities., O objetivo deste artigo foi avaliar a evolução de algumas variáveis relacionadas às técnicas e recursos produtivos utilizados nos estabelecimentos agropecuários do país, com base em dados publicados nos Censos Agropecuários de 2006 e 2017 do Instituto Brasileiro de Geografia e Estatística (IBGE).

Imaging plays an important role in the various forms of Aspergillus -related pulmonary disease. Depending on the immune status of the patient, three forms are described with distinct imaging characteristics: invasive aspergillosis affecting severely immunocompromised patients, chronic pulmonary aspergillosis affecting less severely immunocompromised patients but suffering from a pre-existing structural lung disease, and allergic bronchopulmonary aspergillosis related to respiratory exposure to Aspergillus species in patients with asthma and cystic fibrosis. Computed tomography (CT) has been demonstrated more sensitive and specific than chest radiographs and its use has largely contributed to the diagnosis, follow-up, and evaluation of treatment in each condition. In the last few decades, CT has also been described in the specific context of cystic fibrosis. In this particular clinical setting, magnetic resonance imaging and the recent developments in artificial intelligence have shown promising results. [ABSTRACT FROM AUTHOR]

Phenylketonuria (PKU) is a disorder of phenylalanine metabolism, characterized by a neurotoxic phenylalanine (Phe) accumulation, and treatable with a life-long Phe-restricted diet. Though early and continuously treated PKU (ETPKU) patients exhibit normal IQ, their cognitive outcome remains suboptimal. In this longitudinal study, we aimed at assessing the determinants of IQ subscales and quality of metabolic control in ETPKU children. We collected blood Phe levels, numbers of blood samples for Phe determination, parents' socio-professional categories and school achievement data of 39 classical and moderate ETPKU patients who underwent two cognitive evaluations performed by the same neuropsychologist (at 6.5 and 10y of mean age). We then sought to evaluate the determinants of 1) the changes in their IQ between the two testings (delta IQ) and 2) the quality of metabolic control (evaluated by the median Phe levels during the year before the second test) with multivariate regression analysis.Though in the normal range, mean total IQ slightly decreased between the two evaluations, and we observed a better verbal than performance outcome. Modeling the determining factors of the delta IQ, we found a significant influence of the number of blood samples (β = 0.46, 95%CI = 0.13 to 0.79, p
