In evolutionary genomics, researchers have taken an interest in identifying in the genomes substitutions that subtend convergent phenotypic adaptations. This is a difficult question to address, because genomes contain billions of sites, many of which have substituted in the lineages where the adaptations took place, and yet are not linked to them. Those extra substitutions may be linked to other adaptations, may be neutral, or may be linked to mutational biases. Furthermore, one can think of various ways of defining substitutions of interest, and various methods that match those definitions have been used, resulting in different sets of candidate substitutions. In this manuscript we first clarify how adaptation to convergent phenotypic evolution can manifest itself in coding sequences. Second, we review methods that have been proposed to detect convergent adaptive evolution in coding sequences and expose the assumptions that underlie them. Finally, we examine their power on simulations of convergent changes, including in the presence of a confounding factor.

Component-based programming is a programming paradigm which eases code reuse and separation of concerns. Some component models, which are said to be "reconfigurable", allow the modification at runtime of an application's structure. However, these models are not suited to High-Performance Computing (HPC) as they rely on non-scalable mechanisms.The goal of this thesis is to provide models, algorithms and tools to ease the development of component-based reconfigurable HPC applications.The main contribution of the thesis is the DirectMOD component model which eases development and reuse of distributed transformations. In order to improve on this core model in other directions, we have also proposed:•the SpecMOD formal component model which allows automatic specialization of hierarchical component assemblies and provides high-level software engineering features;•mechanisms for efficient fine-grain reconfiguration for AMR applications, an important application class in HPC.An implementation of DirectMOD, called DirectL2C, as been developed so as to implement a series of benchmarks to evaluate our approach. Experiments on HPC architectures show our approach scales. Moreover, a quantitative analysis of the benchmark's codes show that our approach is compact and eases reuse.; La programmation à base de composants est un paradigme de programmation qui facilite la réutilisation de code et la séparation des préoccupations. Les modèles à composants dits « reconfigurables » permettent de modifier en cours d'exécution la structure d'une application. Toutefois, ces modèles ne sont pas adaptés au calcul haute performance (HPC) car ils reposent sur des mécanismes ne passant pas à l'échelle.L'objectif de cette thèse est de fournir des modèles, des algorithmes et des outils pour faciliter le développement d'applications HPC reconfigurables à base de composants. La principale contribution de la thèse est le modèle à composants formel DirectMOD qui facilite l'écriture et la réutilisation de code de transformation distribuée. Afin de faciliter l'utilisation de ce premier modèle, nous avons également proposé :• le modèle formel SpecMOD qui permet la spécialisation automatique d'assemblage de composants afin de fournir des fonctionnalités de génie logiciel de haut niveau ; • des mécanismes de reconfiguration performants à grain fin pour les applications AMR, une classe d'application importante en HPC.Une implémentation de DirectMOD, appelée DirectL2C, a été réalisée et a permis d'implémenter une série de benchmarks basés sur l'AMR pour évaluer notre approche. Des expériences sur grappes de calcul et supercalculateur montrent que notre approche passe à l'échelle. De plus, une analyse quantitative du code produit montre que notre approche est compacte et facilite la réutilisation.

Software specialization exists in various forms in the literature ranging from product lines to adaptation of high-performance applications. In particular, specialization of component assemblies has been the focus of extensive research throughout the years and brings about specific challenges such as variant selection and hierarchy. We argue that many (possibly automatic) assembly specialization processes share a common structure. This paper presents a calculus which aims at providing a generic framework to ease reuse and composition of component assembly specialization processes. We show how this calculus can encode various features from the component model literature and discuss the existence of specialization processes in the literature and the usefulness of reusing and composing them.

National audience; La programmation à base de composants facilite grandement l'adaptation d'applications. Cette propriété est très utile en HPC où les applications ont une grande durée de vie et sont très complexes. Toutefois, les modèles à composants existants supportent très mal les applications HPC dont la structure change à l'exécution, comme le raffinement de maillage adaptatif (AMR). L'un des problèmes qui se posent est le verrouillage efficace de sous-assemblages, en particulier lorsque le modèle d'exécution repose sur des piles d'appel. Cet article présente un algorithme capable d'automatiser certaines tâches de verrouillage et évalue cet algorithme sur un assemblage d'AMR.

8 pages; National audience; Sous l'impulsion des besoins applicatifs, les moyens de calcul sont de plus en plus puissants. Cette évolution se fait notamment grâce à des architectures de plus en plus parallèles. Dans ce contexte, la portabilité des performances des applications HPC très optimisées est problématique. Le présent article est motivé par l'exemple d'une application HPC appelée HLW (High-Level Waste). Nous présentons un modèle de la structure d'HLW indépendant de l'architecture d'exécution. Nous généralisons ensuite ce modèle en introduisant les \emph{applications multi-niveaux} : des applications constituées d'un ensemble de tâches indépendantes ayant une probabilité de déclencher l'apparition d'une nouvelle tâche lorsqu'elles terminent. On s'intéresse ensuite à l'ordonnancement de telles tâches dans le cas où elles sont modelables, suivent la loi d'Amdahl et où l'architecture d'exécution est homogène. Nous proposons ensuite une famille d'algorithmes et évaluons ses performances à travers des simulations. Finalement, on sélectionne l'algorithme ayant les meilleures performances. Cet algorithme constitue une amélioration par rapport à l'ordonnancement par défaut d'HLW à la fois en terme de performance et d'indépendance par rapport aux paramètres de l'architecture.
