1. Using Science Education Gateways to improve undergraduate STEM education: The QUBES Platform as a case study

Abstract

The QUBES platform was conceived as a "science education gateway" and designed to accelerate innovation in undergraduate STEM education. The technical infrastructure was purpose built to provide more equitable access to professional resources, support learning that reflects authentic science, and promote open education practices. Four platform services (OER Library Access; Professional Learning; Partner Support; and Customizable Workspaces) support overlapping faculty user communities, provide multiple points of entry, and enable manifold use case scenarios. The integrated nature of the platform makes it possible to collect, curate, and disseminate a diverse array of reform resources in a scalable and sustainable manner. We believe that the QUBES platform has the capacity to broaden participation in scholarship around teaching and learning and, furthermore, that it can help to lower faculty barriers to the adoption of reform practices. Abstract

Abstract

Background: Increasing research suggests that gait abnormalities can be a risk factor for Alzheimer’s Disease (AD). Notably, there is growing evidence highlighting this risk factor in individuals with amnestic Mild Cognitive Impairment (aMCI), however further studies are needed. The aim of this study is to analyze cognitive tests results and brain-related measures over time in aMCI and examine how the presence of gait abnormalities (neurological or orthopedic) or normal gait affects these trends. Additionally, we sought to assess the significance of gait and gait-related measures as prognostic indicators for the progression from aMCI to AD dementia, comparing those who converted to AD with those who remained with a stable aMCI diagnosis during the follow-up. Methods: Four hundred two individuals with aMCI from the Alzheimer’s Disease Neuroimaging Initiative (ADNI) database were included. Robust linear mixed-effects models were used to study the impact of gait abnormalities on a comprehensive neuropsychological battery over 36 months while controlling for relevant medical variables at baseline. The impact of gait on brain measures was also investigated. Lastly, the Cox proportional-hazards model was used to explore the prognostic relevance of abnormal gait and neuropsychological associated tests. Results: While controlling for relevant covariates, we found that gait abnormalities led to a greater decline over time in attention (DSST) and global cognition (MMSE). Intriguingly, psychomotor speed (TMT-A) and divided attention (TMT-B) declined uniquely in the abnormal gait group. Conversely, specific AD global cognition tests (ADAS-13) and auditory-verbal memory (RAVLT immediate recall) declined over time independently of gait profile. All the other cognitive tests were not significantly affected by time or by gait profile. We show that finding a graph realization with the minimum Randi\'c index for a given degree sequence is solvable in polynomial time by formulating the problem as a minimum weight perfect b-matching problem. However, the realization found via this reduction is not guaranteed to be connected. Approximating the minimum weight b-matching problem subject to a connectivity constraint is shown to be NP-Hard. For instances in which the optimal solution to the minimum Randi\'c index problem is not connected, we describe a heuristic to connect the graph using pairwise edge exchanges that preserves the degree sequence. In our computational experiments, the heuristic performs well and the Randi\'c index of the realization after our heuristic is within 3% of the unconstrained optimal value on average. Although we focus on minimizing the Randi\'c index, our results extend to maximizing the Randi\'c index as well. Abstract

A digraph whose degree sequence has a unique vertex labeled realization is called threshold. In this paper we present several characterizations of threshold digraphs and their degree sequences, and show these characterizations to be equivalent. One of the characterizations is new, and allows for a shorter proof of the equivalence of the two known characterizations as well as proving the final characterization which appears without proof in the literature. Using this result, we obtain a new, short proof of the Fulkerson-Chen theorem on degree sequences of general digraphs.

Choosing a uniformly sampled simple directed graph realization of a degree sequence has many applications, in particular in social networks where self-loops are commonly not allowed. It has been shown in the past that one can perform a Markov chain arc-switching algorithm to sample a simple directed graph uniformly by performing two types of switches: a 2-switch and a directed 3-cycle reorientation. This paper discusses under what circumstances a directed 3-cycle reorientation is required. In particular, the class of degree sequences where this is required is a subclass of the directed 3-cycle anchored degree sequences. The Havel-Hakimi algorithm for constructing realizations of degree sequences for undirected graphs has been used extensively in the literature. A result by Kleitman and Wang extends the Havel-Hakimi algorithm to degree sequences for directed graphs. In this paper we go a step further and describe a modification of Kleitman and Wang's algorithm that is a more natural extension of Havel-Hakimi's algorithm, in the sense that our extension can be made equivalent to Havel-Hakimi's algorithm when the degree sequence has equal in and out degrees and an even degree sum. We identify special degree sequences, called directed 3-cycle anchored, that are ill-defined for the algorithm and force a particular local structure on all directed graph realizations. A two space dimensional active nonlinear nonlocal cochlear model is formulated in the time domain to capture nonlinear hearing effects such as compression, multi-tone suppression and difference tones. The micromechanics of the basilar membrane (BM) are incorporated to model active cochlear properties. An active gain parameter is constructed in the form of a nonlinear nonlocal functional of BM displacement. The model is discretized with a boundary integral method and numerically solved using an iterative second order accurate finite difference scheme. A block matrix structure of the discrete system is exploited to simplify the numerics with no loss of accuracy. Model responses to multiple frequency stimuli are shown in agreement with hearing experiments. A nonlinear spectrum is computed from the model, and compared with FFT spectrum for noisy tonal inputs. Abstract

Vocal fold (VF) motion is a fundamental process in voice production, and is also a challenging problem for direct numerical computation because the VF dynamics depend on nonlinear coupling of air flow with the response of elastic channels (VF), which undergo opening and closing, and induce internal flow separation. A traditional modeling approach makes use of steady flow approximation or Bernoulli's law which is known to be invalid during VF opening. We present a new hydrodynamic semi-continuum system for VF motion. The airflow is modeled by a quasi-one dimensional continuum aerodynamic system, and the VF by a classical lumped two mass system. The reduced flow system contains the Bernoulli's law as a special case, and is derivable from the two dimensional compressible Navier-Stokes equations. Since we do not make steady flow approximation, we are able to capture transients and rapid changes of solutions, e.g. the double pressure peaks at opening and closing stages of VF motion consistent with experimental data. We demonstrate numerically that our system is robust, and models in-vivo VF oscillation more physically. Abstract

Summary The simultaneous measurement of multiple modalities represents an exciting frontier for single-cell genomics and necessitates computational methods that can define cellular states based on multimodal data. Here, we introduce “weighted-nearest neighbor” analysis, an unsupervised framework to learn the relative utility of each data type in each cell, enabling an integrative analysis of multiple modalities. We apply our procedure to a CITE-seq dataset of 211,000 human peripheral blood mononuclear cells (PBMCs) with panels extending to 228 antibodies to construct a multimodal reference atlas of the circulating immune system. Multimodal analysis substantially improves our ability to resolve cell states, allowing us to identify and validate previously unreported lymphoid subpopulations. Moreover, we demonstrate how to leverage this reference to rapidly map new datasets and to interpret immune responses to vaccination and coronavirus disease 2019 (COVID-19). Abstract

Pharmacological HIV-1 reactivation to reverse latent infection has been extensively studied. However, HIV-1 reactivation also occurs naturally, as evidenced by occasional low-level viremia (“viral blips”) during antiretroviral treatment (ART). Clarifying where blips originate from and how they happen could provide clues to stimulate latency reversal more effectively and safely or to prevent viral rebound following ART cessation. We studied HIV-1 reactivation in the female genital tract, a dynamic anatomical target for HIV-1 infection throughout all disease stages. We found that primary endocervical epithelial cells from several women reactivated HIV-1 from latently infected T cells. The endocervical cells’ HIV-1 reactivation capacity further increased upon Toll-like receptor 3 stimulation with poly(I·C) double-stranded RNA or infection with herpes simplex virus 2 (HSV-2). Notably, acyclovir did not eliminate HSV-2-induced HIV-1 reactivation. While endocervical epithelial cells secreted large amounts of several cytokines and chemokines, especially tumor necrosis factor alpha (TNF-α), CCL3, CCL4, and CCL20, their HIV-1 reactivation capacity was almost completely blocked by TNF-α neutralization alone. Thus, immunosurveillance activities by columnar epithelial cells in the endocervix can cause endogenous HIV-1 reactivation, which may contribute to viral blips during ART or rebound following ART interruption. IMPORTANCE A reason that there is no universal cure for HIV-1 is that the virus can hide in the genome of infected cells in the form of latent proviral DNA. This hidden provirus is protected from antiviral drugs until it eventually reactivates to produce new virions. It is not well understood where in the body or how this reactivation occurs. We studied HIV-1 reactivation in the female genital tract, which is often the portal of HIV-1 entry and which remains a site of infection throughout the disease. We found that the columnar epithelial cells lining the endocervix, the lower part of the uterus, are particularly effective in reactivating HIV-1 from infected T cells. This activity was enhanced by certain microbial stimuli, including herpes simplex virus 2, and blocked by antibodies against the inflammatory cytokine TNF-α. Avoiding HIV-1 reactivation could be important for maintaining a functional HIV-1 cure when antiviral therapy is stopped.

Abstract

OBJECTIVE Hispanics/Latinos are the largest ethnic/racial group in the U.S., have the highest prevalence of diabetes, and are at increased risk for neurodegenerative disorders. Currently, little is known about the relationship between diabetes and cognitive decline and disorders among diverse Hispanics/Latinos. The purpose of this study is to clarify these relationships in diverse middle-aged and older Hispanics/Latinos. RESEARCH DESIGN AND METHODS The Study of Latinos–Investigation of Neurocognitive Aging (SOL-INCA) is an ancillary study of the Hispanic Community Health Study/Study of Latinos (HCHS/SOL). HCHS/ SOL is a multisite (Bronx, NY; Chicago, IL; Miami, FL; and San Diego, CA), probability-sampled (i.e., representative of targeted populations), and prospective cohort study. Between 2016 and 2018, SOL-INCA enrolled diverse Hispanics/Latinos aged ‡50 years (n 5 6,377). Global cognitive decline and mild cognitive impairment (MCI) were the primary outcomes. RESULTS Prevalent diabetes at visit 1, but not incident diabetes at visit 2, was associated with significantly steeper global cognitive decline (bGC 5 20.16 [95% CI 20.25; 20.07]; P < 0.001), domain-specific cognitive decline, and higher odds of MCI (odds ratio 1.74 [95% CI 1.34; 2.26]; P < 0.001) compared with no diabetes in age- and sex-adjusted models. CONCLUSIONS Diabetes was associated with cognitive decline and increased MCI prevalence among diverse Hispanics/Latinos, primarily among those with prevalent diabetes at visit 1. Our findings suggest that significant cognitive decline and MCI may be considered additional disease complications of diabetes among diverse middle-aged and older Hispanics/Latinos.

36. Associations between perceived neighborhood environment and cognitive function among middle-aged and older women and men: Hispanic Community Health Study/Study of Latinos Sociocultural Ancillary Study

Abstract

Purpose: To examine cross-sectional associations between perceived neighborhood environment and cognitive function among middle-aged and older Hispanic/Latino women and men. Methods: Data from the Hispanic Community Health Study/Study of Latinos (2008–2011) and its Sociocultural Ancillary Study (2009–2010) were used. Participants were Hispanic/Latino women (n = 1812) and men (n = 1034) aged 45–74 years. Survey-weighted linear regression models were used to examine associations between self-reported perceived neighborhood environment (i.e., neighborhood social cohesion and problems categorized as quintiles, and neighborhood safety from crime categorized as low, medium, or high) with cognitive function (i.e., global cognition, verbal learning, memory, verbal fluency, and processing speed scores) in women and men. Final model adjusted for age, Hispanic/Latino background, language, field site, household income, education, years lived in neighborhood, and depressive symptoms. Results: Women in the lowest quintile of perceived neighborhood problems (vs. highest quintile) had higher global cognition (β 0.48, 95% CI 0.03, 0.94, p trend 0.229) and memory scores (0.60, 95% CI 0.11, 1.09, p trend: 0.060). Women in the highest quintile of perceived neighborhood social cohesion (vs. lowest quintile) had lower global cognition (β − 0.56, 95% CI − 1.02, − 0.09, p trend 0.004), verbal learning (B − 1.01, 95% CI − 2.00, − 0.03, p trend 0.015), verbal fluency (B − 2.00, 95% CI − 3.83, − 0.16, p trend 0.006), and processing speed (B − 2.11, 95% CI − 3.87, − 0.36, p trend 0.009). There was no association between perceived neighborhood safety from crime and cognition among women, or between any perceived neighborhood environment measure and cognition among men. Conclusions: Middle-aged and older Hispanic/Latina women living in neighborhoods with the lowest perceived problems had higher global cognition and memory. Women living in neighborhoods with the highest perceived social cohesion had lower global cognition, verbal learning, verbal fluency, and processing speed.

Abstract

Hanna Jokinen tutkimusryhmän jäsenenä (VICCCS Grp) Introduction: Progress in understanding and management of vascular cognitive impairment (VCI) has been hampered by lack of consensus on diagnosis, reflecting the use of multiple different assessment protocols. A large multinational group of clinicians and researchers participated in a two-phase Vascular Impairment of Cognition Classification Consensus Study (VICCCS) to agree on principles (VICCCS-1) and protocols (VICCCS-2) for diagnosis of VCI. We present VICCCS-2. Methods: We used VICCCS-1 principles and published diagnostic guidelines as points of reference for an online Delphi survey aimed at achieving consensus on clinical diagnosis of VCI. Results: Six survey rounds comprising 65-79 participants agreed guidelines for diagnosis of VICCCS-revised mild and major forms of VCI and endorsed the National Institute of Neurological Disorders-Canadian Stroke Network neuropsychological assessment protocols and recommendations for imaging. Discussion: The VICCCS-2 suggests standardized use of the National Institute of Neurological Disorders-Canadian Stroke Network recommendations on neuropsychological and imaging assessment for diagnosis of VCI so as to promote research collaboration. Resumo O crescimento exponencial de dispositivos sem fio conectados à internet e a limitação do espectro electromagnético disponível requer a otimização do escalonamento de recursos e reuso de frequências para prover uma melhor qualidade de serviço. As novas aplicações oriundas da evolução das redes sem fio, principalmente a rede 5G, consideram o uso de rádios cognitivos e o sensoreamento do espectro como elementos fundamentais no seu desenvolvimento. O avanço e desenvolvimento de novas tecnologias depende de ambientes de simulação que facilitem e integrem ferramentas para avaliar as diversas aplicações das redes 5G. Este artigo apresenta um módulo de sensoriamento colaborativo e um escalonador de recursos cognitivo para o módulo LTE do simulador de rede ns-3. Abstract The exponential growth of wireless devices connected to the Internet and the limitation of the available electromagnetic spectrum requires the optimization of resource scheduling and frequency reuse to provide a better quality of service. New applications from the evolution of wireless networks, especially the 5G network, consider the use of cognitive radios and the sensing of the spectrum as fundamental elements in its development. The advance and development of new technologies depends on simulation environments that facilitate and integrate tools to evaluate the various applications and scenarios of 5G networks. This article presents a collaborative sensing module and a cognitive resource scheduler for the LS module of the ns-3 network simulator.

Abstract

Summary: Scholars worldwide leverage science gateways/virtual research environments (VREs) for a wide variety of research and education endeavors spanning diverse scientific fields. Evaluating the value of a given science gateway/VRE to its constituent community is critical in obtaining the financial and human resources necessary to sustain operations and increase adoption in the user community. In this article, we feature a variety of exemplar science gateways/VREs and detail how they define impact in terms of, for example, their purpose, operation principles, and size of user base. Further, the exemplars recognize that their science gateways/VREs will continuously evolve with technological advancements and standards in cloud computing platforms, web service architectures, data management tools and cybersecurity. Correspondingly, we present a number of technology advances that could be incorporated in next‐generation science gateways/VREs to enhance their scope and scale of their operations for greater success/impact. The exemplars are selected from owners of science gateways in the Science Gateways Community Institute (SGCI) clientele in the United States, and from the owners of VREs in the International Virtual Research Environment Interest Group (VRE‐IG) of the Research Data Alliance. Thus, community‐driven best practices and technology advances are compiled from diverse expert groups with an international perspective to envisage futuristic science gateway/VRE innovations.
