8. PC priors for residual correlation parameters in one-factor mixed models

Abstract

Lack of independence in the residuals from linear regression motivates the use of random effect models in many applied fields. We start from the one-way anova model and extend it to a general class of one-factor Bayesian mixed models, discussing several correlation structures for the within group residuals. All the considered group models are parametrized in terms of a single correlation (hyper-)parameter, controlling the shrinkage towards the case of independent residuals (iid). We derive a penalized complexity (PC) prior for the correlation parameter of a generic group model. This prior has desirable properties from a practical point of view: i) it ensures appropriate shrinkage to the iid case; ii) it depends on a scaling parameter whose choice only requires a prior guess on the proportion of total variance explained by the grouping factor; iii) it is defined on a distance scale common to all group models, thus the scaling parameter can be chosen in the same manner regardless the adopted group model. We show the benefit of using these PC priors in a case study in community ecology where different group models are compared.

Abstract

Rivers serve many societal functions and are one of the most intensively human influenced ecosystems worldwide, and, due to their importance, are included under the monitoring programs of the Water Framework Directive across Europe. Macroinvertebrates play an important role when monitoring running waters for the assessment of their environmental quality due to their reliability as bioindicators and utility in long-term studies. Macroinvertebrates do not constitute a systematic unit but they are formed by a set of different taxa, grouped according to taxonomic ranks, size and habitat preferences. They represent the base of the aquatic food chain, serving as a food source for amphibians, birds, reptiles, fish and humans, and contributing in the organic matter processing. Despite the large amount of data collected on Italian river macroinvertebrates and the increased interest in the study of this group, only few data are available for research scientist and managers. In this paper, we collected and homogenized knowledge on the presence, distribution and abundances of macroinvertebrates taxa inhabiting the River Po catchment (Northern Italy) in the last decade. The data set includes 130,727 records collected between 2007 and 2018 including 143 taxa of macroinvertebrates, mostly identified at family rank level. Moreover, the data set provides information on the geographic distribution of these families and their abundance by sub-catchment, altitude, meso- and micro-habitat.

Abstract

Catchment urbanisation results in urban streams being exposed to a multitude of stressors. Notably, stressors originating from diffuse sources have received less attention than stressors originating from point sources. Here, advances related to diffuse urban stressors and their consequences for stream benthic communities are summarised by reviewing 92 articles. Based on the search criteria, the number of articles dealing with diffuse urban stressors in streams has been increasing, and most of them focused on North America, Europe, and China. Land use was the most common measure used to characterize diffuse stressor sources in urban streams (70.7 % of the articles characterised land use), and chemical stressors (inorganic nutrients, xenobiotics, metals, and water properties, including pH and conductivity) were more frequently reported than physical or biological stressors. A total of 53.3 % of the articles addressed the impact of urban stressors on macroinvertebrates, while 35.9 % focused on bacteria, 9.8 % on fungi, and 8.7 % on algae. Regarding ecosystem functions, almost half of the articles (43.5 %) addressed changes in community dynamics, 40.3 % addressed organic matter decomposition, and 33.9 % addressed nutrient cycling. When comparing urban and non-urban streams, the reviewed studies suggest that urbanisation negatively impacts the diversity of benthic organisms, leading to shifts in community composition. These changes imply functional degradation of streams. The results of the present review summarise the knowledge gained to date and identify its main gaps to help improve our understanding of urban streams.

Abstract

In alpine environments, open habitats alternate with wood to create a habitat mosaic that shapes insect community composition and diversity. Dung beetles are an important group of insects specialized in feeding on vertebrate dung whose availability also depends on habitat type. Although the habitat preferences of dung beetles have been extensively studied, few studies have addressed the influence of habitat structure and temperature on dung beetle communities in alpine environments. We sampled dung beetles in pastures, at the edges between pasture and wood, in inner and outer woods of two alpine areas at different altitudes (two sites per area). We found that pastures had higher mean temperatures compared to other habitat types and hosted the highest number of species. However, the interaction between habitat and altitude significantly affected species richness and abundance, suggesting that habitat type and temperature modulate the response of dung beetles in the study area. Edges hosted intermediate communities between pastures and woodlands and were populated by both pasture and woodland specialists. Abstract

Damming and impoundment are among the main flow-related alterations in rivers worldwide. However, compared to the highland river sections where the impacts associated with dams have been largely studied, still scarce evidence is available in scientific literature for large, lowland rivers. In this study, the ecological effects of a hydropower dam in the Po River (Italy) on the taxonomic and functional responses of benthic macroinvertebrates were examined by comparing one station upstream of the dam with one downstream station over a six-year period. Weak and not significant differences were observed for taxon richness, abundance and community composition. By contrast, community-level proportion of macroinvertebrates associated with water velocity increased during medium and high flow condition and decreased during low flow condition in downstream stations. Such differences were also mirrored by the Flow-T index, that is a biomonitoring index recently developed to assess hydraulic conditions in rivers. Results of this study support the adoption of stressor-specific metrics in river biomonitoring.

31. When nets meet environmental DNA metabarcoding:integrative approach to unveil invertebrate community patterns of hypersaline lakes

Abstract

Saline and hypersaline wetlands account for almost half of the volume of inland water globally. They provide pivotal habitat for a vast range of species, including crucial ecosystem services for humans such as carbon sink storage and extractive resource reservoirs. Despite their importance, effective ecological assessment is in its infancy compared to current conventional surveys carried out in freshwater ecosystems. The integration of environmental DNA (eDNA) analysis and traditional techniques has the potential to transform biomonitoring processes, particularly in remote and understudied saline environments. In this context, this preliminary study aims to explore the potential of eDNA coupled with conventional approaches by targeting five hypersaline lakes at Rottnest Island (Wadjemup) in Western Australia. We focused on the invertebrate community, a widely accepted key ecological indicator to assess the conservational status in rivers and lakes. The combination of metabarcoding with morphology-based taxonomic analysis described 16 taxa belonging to the orders Anostraca, Diptera, Isopoda, and Coleoptera. DNA-based diversity assessment revealed more taxa at higher taxonomic resolution than the morphology-based taxonomic analysis. However, certain taxa (i.e., Ephydridae, Stratyiomidae, Ceratopogonidae) were only identified via net surveying. Overall, our results indicate that great potential resides in combining conventional net-based surveys with novel eDNA approaches in saline and hypersaline lakes. Indeed, urgent and effective conservational frameworks are required to contrast the enormous pressure that these ecosystems are increasingly facing. Further investigations at larger spatial-temporal scales will allow consolidation of robust, reliable, and affordable biomonitoring frameworks in the underexplored world of saline wetlands.

Abstract

Rivers are dynamic ecosystems in which both human impacts and climate-driven drying events are increasingly common. These anthropogenic and natural stressors interact to influence the biodiversity and functioning of river ecosystems. Disentangling ecological responses to these interacting stressors is necessary to guide management actions that support ecosystems adapting to global change. We analysed the independent and interactive effects of human impacts and natural drying on aquatic invertebrate communities—a key biotic group used to assess the health of European freshwaters. We calculated biological response metrics representing communities from 406 rivers in eight European countries: taxonomic richness, functional richness and redundancy, and biomonitoring indices that indicate ecological status. We analysed metrics based on the whole community and a group of taxa with traits promoting resistance and/or resilience (‘high RR’) to drying. We also examined how responses vary across Europe in relation to climatic aridity. Most community metrics decreased independently in response to impacts and drying. A richness-independent biomonitoring index (the average score per taxon; ASPT) showed particular potential for use in biomonitoring, and should be considered alongside new metrics representing high RR diversity, to promote accurate assessment of ecological status. High RR taxonomic richness responded only to impacts, not drying. However, these predictors explained little variance in richness and other high RR metrics, potentially due to low taxonomic richness. Metric responsiveness could thus be enhanced by developing region-specific high RR groups comprising sufficient taxa with sufficiently variable impact sensitivities to indicate ecological status. Abstract

The monitoring of biological indicators is required to assess the impacts of environmental policies, compare ecosystems and guide management and conservation actions. However, the growing availability of ecological data has not been accompanied by concomitant processing tools able to facilitate data handling and analysis. Multiple common challenges limit the usefulness of biomonitoring information across ecosystems and biological groups. Biomonitoring data analysis is currently constrained by time-consuming steps for data preparation and a data processing environment with limited integration in terms of software, biological groups, and protocols. We introduce biomonitoR, a package for the R programming language that addresses technical challenges for the management of ecological data and metrics calculation. biomonitoR implements most of the biological indices currently used or proposed in different fields of ecology and water resource management. Its combination of customizable functions aims to support a transferable and comprehensive biomonitoring workflow in a user-friendly environment. biomonitoR represents a versatile toolbox with five main assets: (i) it checks taxonomic information against reference datasets allowing for customization of trait and sensitivity scores; (ii) it supports heterogeneous taxonomic resolution allowing computations at multiple taxonomic levels; (iii) it calculates multiple biological indices, including metrics for both broad and stressorspecific ecological assessments; (iv) it enables user-friendly data visualization, helping both decision-making processes and data interpretation; and (v) it allows working with an interactive web application straight from R. Overall, biomonitoR can benefit the wide biomonitoring community, including environmental private consultants, ecologists and natural resource managers.
