Simulators are crucial during the development of a chip, like the RISC-V accelerator designed in the European Processor Initiative project. In this paper, we showcase the limitations of the current simulation solutions in the project and propose using QEMU with RAVE, a plugin we implement and describe in this document. This methodology can rapidly simulate and analyze applications running on the v1.0 and v0.7.1 RISC-V V-extension. Our plugin reports the vector and scalar instructions alongside useful information such as the vector-length being used, the single-element-width, and the register usage, among other vectorization metrics. We provide an API used from the simulated Application to control the RAVE plugin and the capability to generate vectorization traces that can be analyzed using Paraver. Finally, we demonstrate the efficiency of our solution between different evaluated machines and against other simulation methods used in the European Processor Accelerator (EPAC) project.

The Memory stress (Mess) framework provides a unified view of the memory system benchmarking, simulation and application profiling. The Mess benchmark provides a holistic and detailed memory system characterization. It is based on hundreds of measurements that are represented as a family of bandwidth--latency curves. The benchmark increases the coverage of all the previous tools and leads to new findings in the behavior of the actual and simulated memory systems. We deploy the Mess benchmark to characterize Intel, AMD, IBM, Fujitsu, Amazon and NVIDIA servers with DDR4, DDR5, HBM2 and HBM2E memory. The Mess memory simulator uses bandwidth--latency concept for the memory performance simulation. We integrate Mess with widely-used CPUs simulators enabling modeling of all high-end memory technologies. The Mess simulator is fast, easy to integrate and it closely matches the actual system performance. By design, it enables a quick adoption of new memory technologies in hardware simulators. Finally, the Mess application profiling positions the application in the bandwidth--latency space of the target memory system. This information can be correlated with other application runtime activities and the source code, leading to a better overall understanding of the application's behavior. The current Mess benchmark release covers all major CPU and GPU ISAs, x86, ARM, Power, RISC-V, and NVIDIA's PTX. We also release as open source the ZSim, gem5 and OpenPiton Metro-MPI integrated with the Mess simulator for DDR4, DDR5, Optane, HBM2, HBM2E and CXL memory expanders. For years, SIMD/vector units have enhanced the capabilities of modern CPUs in High-Performance Computing (HPC) and mobile technology. Typical commercially-available SIMD units process up to 8 double-precision elements with one instruction. The optimal vector width and its impact on CPU throughput due to memory latency and bandwidth remain challenging research areas. This study examines the behavior of four computational kernels on a RISC-V core connected to a customizable vector unit, capable of operating up to 256 double precision elements per instruction. The four codes have been purposefully selected to represent non-dense workloads: SpMV, BFS, PageRank, FFT. The experimental setup allows us to measure their performance while varying the vector length, the memory latency, and bandwidth. As recently demonstrated, Deep Neural Networks (DNN), usually trained using single precision IEEE 754 floating point numbers (binary32), can also work using lower precision. Therefore, 16-bit and 8-bit compressed format have attracted considerable attention. In this paper, we focused on two families of formats that have already achieved interesting results in compressing binary32 numbers in machine learning applications, without sensible degradation of the accuracy: bfloat and posit. Even if 16-bit and 8-bit bfloat/posit are routinely used for reducing the storage of the weights/biases of trained DNNs, the inference still often happens on the 32-bit FPU of the CPU (especially if GPUs are not available). In this paper we propose a way to decompress a tensor of bfloat/posits just before computations, i.e., after the compressed operands have been loaded within the vector registers of a vector capable CPU, in order to save bandwidth usage and increase cache efficiency. Finally, we show the architectural parameters and considerations under which this solution is advantageous with respect to the uncompressed one.

Prototyping HPC systems with low-to-mid technology readiness level (TRL) systems is critical for providing feedback to hardware designers, the system software team (e.g., compiler developers), and early adopters from the scientific community. The typical approach to hardware design and HPC system prototyping often limits feedback or only allows it at a late stage. In this paper, we present a set of tools for co-designing HPC systems, called software development vehicles (SDV). We use an innovative RISC-V design as a demonstrator, which includes a scalar CPU and a vector processing unit capable of operating large vectors up to 16 kbits. In the image classification task, the most common approach is to resize all images in a dataset to a unique shape, while reducing their precision to a size which facilitates experimentation at scale. This practice has benefits from a computational perspective, but it entails negative side-effects on performance due to loss of information and image deformation. In this work we introduce the MAMe dataset, an image classification dataset with remarkable high resolution and variable shape properties. The goal of MAMe is to provide a tool for studying the impact of such properties in image classification, while motivating research in the field. The MAMe dataset contains thousands of artworks from three different museums, and proposes a classification task consisting on differentiating between 29 mediums (i.e. materials and techniques) supervised by art experts. After reviewing the singularity of MAMe in the context of current image classification tasks, a thorough description of the task is provided, together with dataset statistics. Experiments are conducted to evaluate the impact of using high resolution images, variable shape inputs and both properties at the same time. Results illustrate the positive impact in performance when using high resolution images, while highlighting the lack of solutions to exploit variable shapes. An additional experiment exposes the distinctiveness between the MAMe dataset and the prototypical ImageNet dataset. Finally, the baselines are inspected using explainability methods and expert knowledge, to gain insights on the challenges that remain ahead.

The simulation of the behavior of the human brain is one of the most ambitious challenges today with a non-end of important applications. We can find many different initiatives in the USA, Europe and Japan which attempt to achieve such a challenging target. In this work, we focus on the most important European initiative (the Human Brain Project) and on one of the models developed in this project. This tool simulates the spikes triggered in a neural network by computing the voltage capacitance on the neurons' morphology, being one of the most precise simulators today. In the present work, we have evaluated the use of MPI+OpenMP tasking on top of this framework. We prove that this approach is able to achieve a good scaling even when computing a relatively low workload (number of neurons) per node. One of our targets consists of achieving not only a highly scalable implementation, but also to develop a tool with a high degree of abstraction without losing control and performance by using \emph{MPI+OpenMP} tasking. The main motivation of this work is the evaluation of this cutting-edge simulation on multi-morphology neural networks. The simulation of a high number of neurons, which are completely different among them, is an important challenge. In fact, in the multi-morphology simulations, we find an important unbalancing between the nodes, mainly due to the differences in the neurons, which causes an important under-utilization of the available resources. In this work, the authors present and evaluate mechanisms to deal with this and reduce the time of this kind of simulations considerably.

The growing gap between processor and memory speeds results in complex memory hierarchies as processors evolve to mitigate such divergence by taking advantage of the locality of reference. In this direction, the BSC performance analysis tools have been recently extended to provide insight relative to the application memory accesses depicting their temporal and spatial characteristics, correlating with the source-code and the achieved performance simultaneously. These extensions rely on the Precise Event-Based Sampling (PEBS) mechanism available in recent Intel processors to capture information regarding the application memory accesses. The sampled information is later combined with the Folding technique to represent a detailed temporal evolution of the memory accesses and in conjunction with the achieved performance and the source-code counterpart. The results obtained from the combination of these tools help not only application developers but also processor architects to understand better how the application behaves and how the system performs. In this paper, we describe a tighter integration of the sampling mechanism into the monitoring package. We also demonstrate the value of the complete workflow by exploring already optimized state--of--the--art benchmarks, providing detailed insight of their memory access behavior. We have taken advantage of this insight to apply small modifications that improve the applications' performance.

Finding tumour genetic markers is essential to biomedicine due to their relevance for cancer detection and therapy development. In this paper, we explore a recently released dataset of chromosome rearrangements in 2,586 cancer patients, where different sorts of alterations have been detected. Using a Random Forest classifier, we evaluate the relevance of several features (some directly available in the original data, some engineered by us) related to chromosome rearrangements. This evaluation results in a set of potential tumour genetic markers, some of which are validated in the bibliography, while others are potentially novel.

High-resolution and variable-shape images have not yet been properly addressed by the AI community. The approach of down-sampling data often used with convolutional neural networks is sub-optimal for many tasks, and has too many drawbacks to be considered a sustainable alternative. In sight of the increasing importance of problems that can benefit from exploiting high-resolution (HR) and variable-shape, and with the goal of promoting research in that direction, we introduce a new family of datasets (MetH). The four proposed problems include two image classification, one image regression and one super resolution task. Each of these datasets contains thousands of art pieces captured by HR and variable-shape images, labeled by experts at the Metropolitan Museum of Art. We perform an analysis, which shows how the proposed tasks go well beyond current public alternatives in both pixel size and aspect ratio variance. At the same time, the performance obtained by popular architectures on these tasks shows that there is ample room for improvement. The purpose of feature extraction on convolutional neural networks is to reuse deep representations learnt for a pre-trained model to solve a new, potentially unrelated problem. However, raw feature extraction from all layers is unfeasible given the massive size of these networks. Recently, a supervised method using complexity reduction was proposed, resulting in significant improvements in performance for transfer learning tasks. This approach first computes the discriminative power of features, and then discretises them using thresholds computed for the task. In this paper, we analyse the behaviour of these thresholds, with the purpose of finding a methodology for their estimation. After a comprehensive study, we find a very strong correlation between problem size and threshold value, with coefficient of determination above 90%. In this paper we present the Task-Aware MPI library (TAMPI) that integrates both blocking and non-blocking MPI primitives with task-based programming models. The TAMPI library leverages two new runtime APIs to improve both programmability and performance of hybrid applications. The first API allows to pause and resume the execution of a task depending on external events. This API is used to improve the interoperability between blocking MPI communication primitives and tasks. When an MPI operation executed inside a task blocks, the task running is paused so that the runtime system can schedule a new task on the core that became idle. Once the blocked MPI operation is completed, the paused task is put again on the runtime system's ready queue, so eventually it will be scheduled again and its execution will be resumed. The second API defers the release of dependencies associated with a task completion until some external events are fulfilled. This API is composed only of two functions, one to bind external events to a running task and another function to notify about the completion of external events previously bound. TAMPI leverages this API to bind non-blocking MPI operations with tasks, deferring the release of their task dependencies until both task execution and all its bound MPI operations are completed. The main computing tasks of a finite element code(FE) for solving partial differential equations (PDE's) are the algebraic system assembly and the iterative solver. This work focuses on the first task, in the context of a hybrid MPI+X paradigm. Although we will describe algorithms in the FE context, a similar strategy can be straightforwardly applied to other discretization methods, like the finite volume method. The matrix assembly consists of a loop over the elements of the MPI partition to compute element matrices and right-hand sides and their assemblies in the local system to each MPI partition. In a MPI+X hybrid parallelism context, X has consisted traditionally of loop parallelism using OpenMP. Several strategies have been proposed in the literature to implement this loop parallelism, like coloring or substructuring techniques to circumvent the race condition that appears when assembling the element system into the local system. The main drawback of the first technique is the decrease of the IPC due to bad spatial locality. The second technique avoids this issue but requires extensive changes in the implementation, which can be cumbersome when several element loops should be treated. We propose an alternative, based on the task parallelism of the element loop using some extensions to the OpenMP programming model. The taskification of the assembly solves both aforementioned problems. In addition, dynamic load balance will be applied using the DLB library, especially efficient in the presence of hybrid meshes, where the relative costs of the different elements is impossible to estimate a priori. This paper presents the proposed methodology, its implementation and its validation through the solution of large computational mechanics problems up to 16k cores.

Measuring the distance between concepts is an important field of study of Natural Language Processing, as it can be used to improve tasks related to the interpretation of those same concepts. WordNet, which includes a wide variety of concepts associated with words (i.e., synsets), is often used as a source for computing those distances. In this paper, we explore a distance for WordNet synsets based on visual features, instead of lexical ones. For this purpose, we extract the graphic features generated within a deep convolutional neural networks trained with ImageNet and use those features to generate a representative of each synset. Based on those representatives, we define a distance measure of synsets, which complements the traditional lexical distances. Finally, we propose some experiments to evaluate its performance and compare it with the current state-of-the-art.

The current state-of-the-art for image annotation and image retrieval tasks is obtained through deep neural networks, which combine an image representation and a text representation into a shared embedding space. In this paper we evaluate the impact of using the Full-Network embedding in this setting, replacing the original image representation in a competitive multimodal embedding generation scheme. Unlike the one-layer image embeddings typically used by most approaches, the Full-Network embedding provides a multi-scale representation of images, which results in richer characterizations. To measure the influence of the Full-Network embedding, we evaluate its performance on three different datasets, and compare the results with the original multimodal embedding generation scheme when using a one-layer image embedding, and with the rest of the state-of-the-art. Results for image annotation and image retrieval tasks indicate that the Full-Network embedding is consistently superior to the one-layer embedding. Patterns stored within pre-trained deep neural networks compose large and powerful descriptive languages that can be used for many different purposes. Typically, deep network representations are implemented within vector embedding spaces, which enables the use of traditional machine learning algorithms on top of them. In this short paper we propose the construction of a graph embedding space instead, introducing a methodology to transform the knowledge coded within a deep convolutional network into a topological space (i.e. a network). We outline how such graph can hold data instances, data features, relations between instances and features, and relations among features. Transfer learning for feature extraction can be used to exploit deep representations in contexts where there is very few training data, where there are limited computational resources, or when tuning the hyper-parameters needed for training is not an option. While previous contributions to feature extraction propose embeddings based on a single layer of the network, in this paper we propose a full-network embedding which successfully integrates convolutional and fully connected features, coming from all layers of a deep convolutional neural network. To do so, the embedding normalizes features in the context of the problem, and discretizes their values to reduce noise and regularize the embedding space. Significantly, this also reduces the computational cost of processing the resultant representations. The proposed method is shown to outperform single layer embeddings on several image classification tasks, while also being more robust to the choice of the pre-trained model used for obtaining the initial features. The performance gap in classification accuracy between thoroughly tuned solutions and the full-network embedding is also reduced, which makes of the proposed approach a competitive solution for a large set of applications.

We introduce a community detection algorithm (Fluid Communities) based on the idea of fluids interacting in an environment, expanding and contracting as a result of that interaction. Fluid Communities is based on the propagation methodology, which represents the state-of-the-art in terms of computational cost and scalability. While being highly efficient, Fluid Communities is able to find communities in synthetic graphs with an accuracy close to the current best alternatives. Additionally, Fluid Communities is the first propagation-based algorithm capable of identifying a variable number of communities in network. To illustrate the relevance of the algorithm, we evaluate the diversity of the communities found by Fluid Communities, and find them to be significantly different from the ones found by alternative methods., Comment: Accepted at the 6th International Conference on Complex Networks and Their Applications

Deep neural networks are representation learning techniques. During training, a deep net is capable of generating a descriptive language of unprecedented size and detail in machine learning. Extracting the descriptive language coded within a trained CNN model (in the case of image data), and reusing it for other purposes is a field of interest, as it provides access to the visual descriptors previously learnt by the CNN after processing millions of images, without requiring an expensive training phase. Contributions to this field (commonly known as feature representation transfer or transfer learning) have been purely empirical so far, extracting all CNN features from a single layer close to the output and testing their performance by feeding them to a classifier. This approach has provided consistent results, although its relevance is limited to classification tasks. In a completely different approach, in this paper we statistically measure the discriminative power of every single feature found within a deep CNN, when used for characterizing every class of 11 datasets. We seek to provide new insights into the behavior of CNN features, particularly the ones from convolutional layers, as this can be relevant for their application to knowledge representation and reasoning. Our results confirm that low and middle level features may behave differently to high level features, but only under certain conditions. We find that all CNN features can be used for knowledge representation purposes both by their presence or by their absence, doubling the information a single CNN feature may provide. We also study how much noise these features may include, and propose a thresholding approach to discard most of it. The hyperlink prediction task, that of proposing new links between webpages, can be used to improve search engines, expand the visibility of web pages, and increase the connectivity and navigability of the web. Hyperlink prediction is typically performed on webgraphs composed by thousands or millions of vertices, where on average each webpage contains less than fifty links. Algorithms processing graphs so large and sparse require to be both scalable and precise, a challenging combination. Similarity-based algorithms are among the most scalable solutions within the link prediction field, due to their parallel nature and computational simplicity. These algorithms independently explore the nearby topological features of every missing link from the graph in order to determine its likelihood. Unfortunately, the precision of similarity-based algorithms is limited, which has prevented their broad application so far. In this work we explore the performance of similarity-based algorithms for the particular problem of hyperlink prediction on large webgraphs, and propose a novel method which assumes the existence of hierarchical properties. We evaluate this new approach on several webgraphs and compare its performance with that of the current best similarity-based algorithms. Its remarkable performance leads us to argue on the applicability of the proposal, identifying several use cases of hyperlink prediction. Link prediction, the problem of identifying missing links among a set of inter-related data entities, is a popular field of research due to its application to graph-like domains. Producing consistent evaluations of the performance of the many link prediction algorithms being proposed can be challenging due to variable graph properties, such as size and density. In this paper we first discuss traditional data mining solutions which are applicable to link prediction evaluation, arguing about their capacity for producing faithful and useful evaluations. We also introduce an innovative modification to a traditional evaluation methodology with the goal of adapting it to the problem of evaluating link prediction algorithms when applied to large graphs, by tackling the problem of class imbalance.
