1. Ocean color algorithm for the retrieval of the particle size distribution and carbon-based phytoplankton size classes using a two-component coated-sphere backscattering model

Abstract: The particle size distribution (PSD) of suspended particles in near-surface seawater is a key property linking biogeochemical and ecosystem characteristics with optical properties that affect ocean color remote sensing. Phytoplankton size affects their physiological characteristics and ecosystem and biogeochemical roles, e.g., in the biological carbon pump, which has an important role in the global carbon cycle and thus climate. It is thus important to develop capabilities for measurement and predictive understanding of the structure and function of oceanic ecosystems, including the PSD, phytoplankton size classes (PSCs), and phytoplankton functional types (PFTs). Here, we present an ocean color satellite algorithm for the retrieval of the parameters of an assumed power-law PSD. The forward optical model considers two distinct particle populations: phytoplankton and non-algal particles (NAPs). Phytoplankton are modeled as coated spheres following the Equivalent Algal Populations (EAP) framework, and NAPs are modeled as homogeneous spheres. The forward model uses Mie and Aden–Kerker scattering computations, for homogeneous and coated spheres, respectively, to model the total particulate spectral backscattering coefficient as the sum of phytoplankton and NAP backscattering. The PSD retrieval is achieved via spectral angle mapping (SAM), which uses backscattering end-members created by the forward model. The PSD is used to retrieve size-partitioned absolute and fractional phytoplankton carbon concentrations (i.e., carbon-based PSCs), as well as particulate organic carbon (POC), using allometric coefficients. This model formulation also allows the estimation of chlorophyll a concentration via the retrieved PSD, as well as percent of backscattering due to NAPs vs. phytoplankton. The PSD algorithm is operationally applied to the merged Ocean Colour Climate Change Initiative (OC-CCI) v5.0 ocean color data set. Results of an initial validation effort are also presented using PSD, POC, and picophytoplankton carbon in situ measurements. Validation results indicate the need for an empirical tuning for the absolute phytoplankton carbon concentrations; however these results and comparison with other phytoplankton carbon algorithms are ambiguous as to the need for the tuning. The latter finding illustrates the continued need for high-quality, consistent, large global data sets of PSD, phytoplankton carbon, and related variables to facilitate future algorithm improvements.

Abstract: High-quality volcanic ash forecasts are crucial to minimize the economic impact of volcanic hazards on air traffic. Decision-making is usually based on numerical dispersion modelling with only one model realization. Given the inherent uncertainty of such an approach, a multi-model multi-source term ensemble has been designed and evaluated for the Eyjafjallajökull eruption in May 2010. Its use for flight planning is discussed. Two multi-model ensembles were built: the first is based on the output of four dispersion models and their own implementation of ash ejection. All a priori model source terms were constrained by observational evidence of the volcanic ash cloud top as a function of time. The second ensemble is based on the same four dispersion models, which were run with three additional source terms: (i) a source term obtained from a model background constrained with satellite data (a posteriori source term), (ii) its lower-bound estimate and (iii) its upper-bound estimate. The a priori ensemble gives valuable information about the probability of ash dispersion during the early phase of the eruption, when observational evidence is limited. However, its evaluation with observational data reveals lower quality compared to the second ensemble. While the second ensemble ash column load and ash horizontal location compare well to satellite observations, 3D ash concentrations are negatively biased. This might be caused by the vertical distribution of ash, which is too much diluted in all model runs, probably due to defaults in the a posteriori source term and vertical transport and/or diffusion processes in all models. Relevant products for the air traffic management are horizontal maps of ash concentration quantiles (median, 75 %, 99 %) at a finely resolved flight level grid as well as cross sections. These maps enable cost-optimized consideration of volcanic hazards and could result in much fewer flight cancellations, reroutings and traffic flow congestions. In addition, they could be used for route optimization in the areas where ash does not pose a direct and urgent threat to aviation, including the aspect of aeroplane maintenance.

Abstract: This study provides a comprehensive assessment of NO2 changes across the main European urban areas induced by COVID-19 lockdowns using satellite retrievals from the Tropospheric Monitoring Instrument (TROPOMI) onboard the Sentinel-5p satellite, surface site measurements, and simulations from the Copernicus Atmosphere Monitoring Service (CAMS) regional ensemble of air quality models. Some recent TROPOMI-based estimates of changes in atmospheric NO2 concentrations have neglected the influence of weather variability between the reference and lockdown periods. Here we provide weather-normalized estimates based on a machine learning method (gradient boosting) along with an assessment of the biases that can be expected from methods that omit the influence of weather. We also compare the weather-normalized satellite-estimated NO2 column changes with weather-normalized surface NO2 concentration changes and the CAMS regional ensemble, composed of 11 models, using recently published estimates of emission reductions induced by the lockdown. All estimates show similar NO2 reductions. Locations where the lockdown measures were stricter show stronger reductions, and, conversely, locations where softer measures were implemented show milder reductions in NO2 pollution levels. Average reduction estimates based on either satellite observations (−23 %), surface stations (−43 %), or models (−32 %) are presented, showing the importance of vertical sampling but also the horizontal representativeness. Surface station estimates are significantly changed when sampled to the TROPOMI overpasses (−37 %), pointing out the importance of the variability in time of such estimates. Observation-based machine learning estimates show a stronger temporal variability than model-based estimates.

Abstract: Volcanic eruptions comprise an important airborne hazard for aviation. Although significant events are rare, e.g. compared to the threat of thunderstorms, they have a very high impact. The current state of tools and abilities to mitigate aviation hazards associated with an assumed volcanic cloud was tested within an international demonstration exercise. Experts in the field assembled at the Schwarzenberg barracks in Salzburg, Austria, in order to simulate the sequence of procedures for the volcanic case scenario of an artificial eruption of the Etna volcano in Italy. The scope of the exercise ranged from the detection (based on artificial observations) of the assumed event to the issuance of early warnings. Volcanic-emission-concentration charts were generated applying modern ensemble techniques. The exercise products provided an important basis for decision-making for aviation traffic management during a volcanic-eruption crisis. By integrating the available wealth of data, observations and modelling results directly into widely used flight-planning software, it was demonstrated that route optimization measures could be implemented effectively. With timely and rather precise warnings available, the new tools and processes tested during the exercise demonstrated vividly that a vast majority of flights could be conducted despite a volcanic plume being widely dispersed within a high-traffic airspace over Europe. The resulting number of flight cancellations was minimal.

Abstract: Abstract Background STING-associated vasculopathy with onset in infancy (SAVI) is a type 1 interferonopathy manifesting as a pulmonary and vascular syndrome resulting from gain-of-function mutations in TMEM173, the gene encoding STING. Familial reports in the literature are sparse. Case presentation We report a case series of SAVI in a three generation kindred, with a phenotype of interstitial lung disease (ILD) and rheumatoid factor positive polyarticular juvenile idiopathic arthritis (JIA). Current and historical medical records were reviewed for clinical and laboratory information. Whole blood from cases 1 and 2, plus stored appendicectomy tissue from case 3, underwent DNA sequencing of the TMEM173 gene. Peripheral blood RNA was obtained from cases 1 and 2 for functional assessment of the TMEM173 mutation. DNA sequencing identified the same heterozygous TMEM173 mutation (c.463G > A; p.Val155Met) in all three cases, consistent with a diagnosis of the autosomal dominant condition SAVI. Functional assessment of this mutation identified a prominent interferon signature which was confirmed on repeat testing. Conclusions SAVI presented in this family as ILD with early onset juvenile rheumatoid arthritis. This condition should be considered in all rheumatoid arthritis patients with early-onset ILD and in all JIA patients with ILD.

Abstract: Background: In phenylketonuria (PKU), weaning is considered more challenging when compared to feeding healthy infants. The primary aim of weaning is to gradually replace natural protein from breast milk or standard infant formula with solids containing equivalent phenylalanine (Phe). In addition, a Phe-free second stage L-amino acid supplement is usually recommended from around 6 months to replace Phe-free infant formula. Our aim was to assess different weaning approaches used by health professionals across Europe. Methods: A cross sectional questionnaire (survey monkey®) composed of 31 multiple and single choice questions was sent to European colleagues caring for inherited metabolic disorders (IMD). Centres were grouped into geographical regions for analysis. Results: Weaning started at 17–26 weeks in 85% (n = 81/95) of centres, >26 weeks in 12% (n = 11/95) and 26 weeks. First solids were mainly low Phe vegetables (59%, n = 56/95) and fruit (34%, n = 32/95).A Phe exchange system to allocate dietary Phe was used by 52% (n = 49/95) of centres predominantly from Northern and Southern Europe and 48% (n = 46/95) calculated most Phe containing food sources (all centres in Eastern Europe and the majority from Germany and Austria). Some centres used a combination of both methods.A second stage Phe-free L-amino acid supplement containing a higher protein equivalent was introduced by 41% (n = 39/95) of centres at infant age 26–36 weeks (mainly from Germany, Austria, Northern and Eastern Europe) and 37% (n = 35/95) at infant age > 1y mainly from Southern Europe. 53% (n = 50/95) of centres recommended a second stage Phe-free L-amino acid supplement in a spoonable or semi-solid form. Conclusions: Weaning strategies vary throughout European PKU centres. There is evidence to suggest that different infant weaning strategies may influence longer term adherence to the PKU diet or acceptance of Phe-free L-amino acid supplements; rendering prospective long-term studies important. It is essential to identify an effective weaning strategy that reduces caregiver burden but is associated with acceptable dietary adherence and optimal infant feeding development. Abstract: Background: In infants with phenylketonuria (PKU), dietary management is based on lowering and titrating phenylalanine (Phe) intake from breast milk or standard infant formula in combination with a Phe-free infant formula in order to maintain blood Phe levels within target range. Professionals use different methods to feed infants with PKU and our survey aimed to document practices across Europe. Methods: We sent a cross sectional, survey monkey® questionnaire to European health professionals working in IMD. It contained 31 open and multiple-choice questions. The results were analysed according to different geographical regions. Results: Ninety-five centres from 21 countries responded. Over 60% of centres commenced diet in infants by age 10 days, with 58% of centres implementing newborn screening by day 3 post birth. At diagnosis, infant hospital admission occurred in 61% of metabolic centres, mainly in Eastern, Western and Southern Europe. Breastfeeding fell sharply following diagnosis with only 30% of women still breast feeding at 6 months.53% of centres gave pre-measured Phe-free infant formula before each breast feed and 23% alternated breast feeds with Phe-free infant formula. With standard infant formula feeds, measured amounts were followed by Phe-free infant formula to satiety in 37% of centres (n = 35/95), whereas 44% (n = 42/95) advised mixing both formulas together. 8. Functional insights into the infective larval stage of Anisakis simplex s.s., Anisakis pegreffii and their hybrids based on gene expression patterns

Abstract: Abstract Background Anisakis simplex sensu stricto and Anisakis pegreffii are sibling species of nematodes parasitic on marine mammals. Zoonotic human infection with third stage infective larvae causes anisakiasis, a debilitating and potentially fatal disease. These 2 species show evidence of hybridisation in geographical areas where they are sympatric. How the species and their hybrids differ is still poorly understood. Results Third stage larvae of Anisakis simplex s.s., Anisakis pegreffii and hybrids were sampled from Merluccius merluccius (Teleosti) hosts captured in waters of the FAO 27 geographical area. Specimens of each species and hybrids were distinguished with a diagnostic genetic marker (ITS). RNA was extracted from pools of 10 individuals of each taxon. Transcriptomes were generated using Illumina RNA-Seq, and assembled de novo. A joint assembly (here called merged transcriptome) of all 3 samples was also generated. The inferred transcript sets were functionally annotated and compared globally and also on subsets of secreted proteins and putative allergen families. While intermediary metabolism appeared to be typical for nematodes in the 3 evaluated taxa, their transcriptomes present strong levels of differential expression and enrichment, mainly of transcripts related to metabolic pathways and gene ontologies associated to energy metabolism and other pathways, with significant presence of excreted/secreted proteins, most of them allergens. The allergome of the 2 species and their hybrids has also been thoroughly studied; at least 74 different allergen families were identified in the transcriptomes. Conclusions A. simplex s.s., A. pegreffi and their hybrids differ in gene expression patterns in the L3 stage. Strong parent-of-origin effects were observed: A. pegreffi alleles dominate in the expression patterns of hybrids albeit the latter, and A. pegreffii also display significant differences indicating that hybrids are intermediate biological entities among their parental species, and thus of outstanding interest in the study of speciation in nematodes. Analyses of differential expression based on genes coding for secreted proteins suggests that co-infections presents different repertoires of released protein to the host environment. Both species and their hybrids, share more allergen genes than previously thought and are likely to induce overlapping disease responses.

9. Health Service Utilization in Adolescents Following a First Arrest: The Role of Antisocial Behavior, Callous-Unemotional Traits, and Juvenile Justice System Processing

Abstract: Previous research indicates that youth exhibiting antisocial behavior are at risk for utilizing a disproportionate amount of health services compared to youth without these problems. The present study investigates whether being processed by the juvenile justice system and showing callous-unemotional (CU) traits independently predict health service utilization (medical and mental health service use and out-of-home placement) over and above the severity of antisocial behavior across adolescence. A total of 766 participants who had been arrested for the first time in adolescence provided data at ten appointments over a period of seven years. Results showed that self-reported antisocial behavior at the time of arrest predicted increased use of most health service use types over the next seven years (i.e. medicine prescriptions, tests for sexually transmitted infections, mental health service appointments, and out-of-home placements). All except prescription medication use remained significant when controlling for justice system processing and CU traits. Further, justice system processing added significantly to the prediction of medical service appointments. Whereas CU traits were associated with mental health service appointments and out-of-home placements, these did not remain significant when controlling for severity of antisocial behavior. These findings are consistent with prior research documenting the health care costs of antisocial behavior.

10. Reanalysis of and attribution to near-surface ozone concentrations in Sweden during 1990–2013

Abstract: We have constructed two data sets of hourly resolution reanalyzed near-surface ozone (O3) concentrations for the period 1990–2013 for Sweden. Long-term simulations from a chemistry-transport model (CTM) covering Europe were combined with hourly ozone concentration observations at Swedish and Norwegian background measurement sites using retrospective variational data analysis. The reanalysis data sets show improved performance over the original CTM when compared to independent observations. In one of the reanalyses, we included all available hourly near-surface O3 observations, whilst in the other we carefully selected time-consistent observations. Based on the second reanalysis we investigated statistical aspects of the distribution of the near-surface O3 concentrations, focusing on the linear trend over the 24-year period. We show that high near-surface O3 concentrations are decreasing and low O3 concentrations are increasing, which is reflected in observed improvement of many health and vegetation indices (apart from those with a low threshold). Using the CTM we also conducted sensitivity simulations to quantify the causes of the observed change, focusing on three factors: change in hemispheric background concentrations, meteorology and anthropogenic emissions. The rising low concentrations of near-surface O3 in Sweden are caused by a combination of all three factors, whilst the decrease in the highest O3 concentrations is caused by European O3 precursor emissions reductions. While studying the impact of anthropogenic emissions changes, we identified systematic differences in the modeled trend compared to observations that must be caused by incorrect trends in the utilized emissions inventory or by too high sensitivity of our model to emissions changes.

Abstract: The paper presents the first modelling experiment of the European-scale olive pollen dispersion, analyses the quality of the predictions, and outlines the research needs. A 6-model strong ensemble of Copernicus Atmospheric Monitoring Service (CAMS) was run throughout the olive season of 2014, computing the olive pollen distribution. The simulations have been compared with observations in eight countries, which are members of the European Aeroallergen Network (EAN). Analysis was performed for individual models, the ensemble mean and median, and for a dynamically optimised combination of the ensemble members obtained via fusion of the model predictions with observations. The models, generally reproducing the olive season of 2014, showed noticeable deviations from both observations and each other. In particular, the season was reported to start too early by 8 days, but for some models the error mounted to almost 2 weeks. For the end of the season, the disagreement between the models and the observations varied from a nearly perfect match up to 2 weeks too late. A series of sensitivity studies carried out to understand the origin of the disagreements revealed the crucial role of ambient temperature and consistency of its representation by the meteorological models and heat-sum-based phenological model. In particular, a simple correction to the heat-sum threshold eliminated the shift of the start of the season but its validity in other years remains to be checked. The short-term features of the concentration time series were reproduced better, suggesting that the precipitation events and cold/warm spells, as well as the large-scale transport, were represented rather well. Ensemble averaging led to more robust results. The best skill scores were obtained with data fusion, which used the previous days' observations to identify the optimal weighting coefficients of the individual model forecasts. Such combinations were tested for the forecasting period up to 4 days and shown to remain nearly optimal throughout the whole period.

12. A synthetic crustacean bait to stem forage fish depletion

Abstract: Crustaceans, such as crab and lobster, comprise an important global food commodity. They are captured in traps using primarily forage fish (e.g. anchovies, herring, and menhaden), as bait. Approximately 18 million tons of these fish are used annually to bait traps, worldwide (U. Nations, 2014). In addition to natural predators dependent on forage fish (Pikitch et al., 2012), myriad other factors are further intensifying demand and collectively threatening stocks (e.g. Omega-3 supplements, pet food, livestock feed,–in addition to direct human consumption). Forage fish capture methods pose collateral environmental risks from by-catch (e.g. seals, dolphins, turtles) indiscriminately killed in nets. Sustainable alternatives to stem further depletion are desperately needed, and toward this end, a synthetic crustacean bait has been developed. The technology mimics molecules released from forage fish by employing a formulation that is dispersed at a controlled rate from a soluble matrix. The synthetic bait reliably caught stone crab, blue crab, and American lobster in field trials. This technology addresses major ecological threats, while providing economic and operational benefits to the crustacean fishing industry. One Sentence Summary: A synthetic crustacean bait has been developed to obviate the need for forage fish capture and depletion.

13. 'Promises Promises': International Organisations, Promissory Legitimacy and the Re-Negotiation of Education Futures

Abstract: Promising lines of scholarship have emerged on how International Organisations (IO's) deploy anticipatory techniques aimed at colonising the future as a means of governing in the absence of sovereignty. It follows that securing hegemony over a vision of the future is important strategic work for IOs, and a source of legitimacy derived from authority beyond procedure and performance. This is called promissory legitimacy. Yet what happens when this promised future arrives and is problematic? How does an IO creatively strategise this shortfall? In this paper, we identify five strategies deployed by the OECD in its "Future of Education and Skills 2030" programme aimed to re-negotiate a failed present and anticipate a new future. We also reflect on the ideational underpinnings of the OECD's new futures programme, and argue it is being mobilised to, on the one hand, get beyond the limitations of data governance, and on the other to help selectively shape a new cognitariat subjectivity engaged with immaterial labour in emerging post-industrial capitalism.

14. Erasures and Equivalences: Negotiating the Politics of Culture in the OECD's Global Competence Project

Abstract: In 2014, the OECD-PISA's Governing Board approved the addition of a set of global competence measures to its Programme of Student Assessment. In our paper, we explore whether and how there are discursive shifts between the two framing papers (2016/2018) and what the outcomes are for policy-shaping. To this end, we employ Network Text Analysis to map shifting semantic configurations. We show that (i) the concept of 'global competence' is radically redefined through the simplification and polarisation of the semantic universe surrounding it, (ii) that the concept 'global' becomes a shifting signifier which enables the establishment of an equivalence between the two studied documents, and that (iii) in this process, concepts such as 'culture' are now erased in the 2018 text. Our findings show the dramatic change of approach between the two documents reinforces a narrative that is familiar to the OECD around knowledge economy proxies.

Abstract: This paper describes the pre-operational analysis and forecasting system developed during MACC (Monitoring Atmospheric Composition and Climate) and continued in the MACC-II (Monitoring Atmospheric Composition and Climate: Interim Implementation) European projects to provide air quality services for the European continent. This system is based on seven state-of-the art models developed and run in Europe (CHIMERE, EMEP, EURAD-IM, LOTOS-EUROS, MATCH, MOCAGE and SILAM). These models are used to calculate multi-model ensemble products. The paper gives an overall picture of its status at the end of MACC-II (summer 2014) and analyses the performance of the multi-model ensemble. The MACC-II system provides daily 96 h forecasts with hourly outputs of 10 chemical species/aerosols (O3, NO2, SO2, CO, PM10, PM2.5, NO, NH3, total NMVOCs (non-methane volatile organic compounds) and PAN+PAN precursors) over eight vertical levels from the surface to 5 km height. The hourly analysis at the surface is done a posteriori for the past day using a selection of representative air quality data from European monitoring stations. The performance of the system is assessed daily, weekly and every 3 months (seasonally) through statistical indicators calculated using the available representative air quality data from European monitoring stations. Results for a case study show the ability of the ensemble median to forecast regional ozone pollution events. The seasonal performances of the individual models and of the multi-model ensemble have been monitored since September 2009 for ozone, NO2 and PM10. The statistical indicators for ozone in summer 2014 show that the ensemble median gives on average the best performances compared to the seven models. There is very little degradation of the scores with the forecast day but there is a marked diurnal cycle, similarly to the individual models, that can be related partly to the prescribed diurnal variations of anthropogenic emissions in the models. During summer 2014, the diurnal ozone maximum is underestimated by the ensemble median by about 4 μg m−3 on average. Locally, during the studied ozone episodes, the maxima from the ensemble median are often lower than observations by 30–50 μg m−3. Overall, ozone scores are generally good with average values for the normalised indicators of 0.14 for the modified normalised mean bias and of 0.30 for the fractional gross error. Tests have also shown that the ensemble median is robust to reduction of ensemble size by one, that is, if predictions are unavailable from one model. Scores are also discussed for PM10 for winter 2013–1014. There is an underestimation of most models leading the ensemble median to a mean bias of −4.5 μg m−3. The ensemble median fractional gross error is larger for PM10 (~ 0.52) than for ozone and the correlation is lower (~ 0.35 for PM10 and ~ 0.54 for ozone). This is related to a larger spread of the seven model scores for PM10 than for ozone linked to different levels of complexity of aerosol representation in the individual models. In parallel, a scientific analysis of the results of the seven models and of the ensemble is also done over the Mediterranean area because of the specificity of its meteorology and emissions. The system is robust in terms of the production availability. Major efforts have been done in MACC-II towards the operationalisation of all its components. Foreseen developments and research for improving its performances are discussed in the conclusion.

Abstract: This paper presents the first ensemble modelling experiment in relation to birch pollen in Europe. The seven-model European ensemble of MACC-ENS, tested in trial simulations over the flowering season of 2010, was run through the flowering season of 2013. The simulations have been compared with observations in 11 countries, all members of the European Aeroallergen Network, for both individual models and the ensemble mean and median. It is shown that the models successfully reproduced the timing of the very late season of 2013, generally within a couple of days from the observed start of the season. The end of the season was generally predicted later than observed, by 5 days or more, which is a known feature of the source term used in the study. Absolute pollen concentrations during the season were somewhat underestimated in the southern part of the birch habitat. In the northern part of Europe, a record-low pollen season was strongly overestimated by all models. The median of the multi-model ensemble demonstrated robust performance, successfully eliminating the impact of outliers, which was particularly useful since for most models this was the first experience of pollen forecasting.

Abstract: We have implemented the sectional aerosol dynamics model SALSA (Sectional Aerosol module for Large Scale Applications) in the European-scale chemistry-transport model MATCH (Multi-scale Atmospheric Transport and Chemistry). The new model is called MATCH-SALSA. It includes aerosol microphysics, with several formulations for nucleation, wet scavenging and condensation. The model reproduces observed higher particle number concentration (PNC) in central Europe and lower concentrations in remote regions. The modeled PNC size distribution peak occurs at the same or smaller particle size as the observed peak at four measurement sites spread across Europe. Total PNC is underestimated at northern and central European sites and accumulation-mode PNC is underestimated at all investigated sites. The low nucleation rate coefficient used in this study is an important reason for the underestimation. On the other hand, the model performs well for particle mass (including secondary inorganic aerosol components), while elemental and organic carbon concentrations are underestimated at many of the sites. Further development is needed, primarily for treatment of secondary organic aerosol, in terms of biogenic emissions and chemical transformation. Updating the biogenic secondary organic aerosol (SOA) scheme will likely have a large impact on modeled PM2.5 and also affect the model performance for PNC through impacts on nucleation and condensation.

20. Comparison of OMI NO2 tropospheric columns with an ensemble of global and European regional air quality models

Abstract: We present a comparison of tropospheric NO2 from OMI measurements to the median of an ensemble of Regional Air Quality (RAQ) models, and an intercomparison of the contributing RAQ models and two global models for the period July 2008–June 2009 over Europe. The model forecasts were produced routinely on a daily basis in the context of the European GEMS ("Global and regional Earth-system (atmosphere) Monitoring using Satellite and in-situ data") project. The tropospheric vertical column of the RAQ ensemble median shows a spatial distribution which agrees well with the OMI NO2 observations, with a correlation r=0.8. This is higher than the correlations from any one of the individual RAQ models, which supports the use of a model ensemble approach for regional air pollution forecasting. The global models show high correlations compared to OMI, but with significantly less spatial detail, due to their coarser resolution. Deviations in the tropospheric NO2 columns of individual RAQ models from the mean were in the range of 20–34% in winter and 40–62% in summer, suggesting that the RAQ ensemble prediction is relatively more uncertain in the summer months. The ensemble median shows a stronger seasonal cycle of NO2 columns than OMI, and the ensemble is on average 50% below the OMI observations in summer, whereas in winter the bias is small. On the other hand the ensemble median shows a somewhat weaker seasonal cycle than NO2 surface observations from the Dutch Air Quality Network, and on average a negative bias of 14%. Full profile information was available for two RAQ models and for the global models. For these models the retrieval averaging kernel was applied. Minor differences are found for area-averaged model columns with and without applying the kernel, which shows that the impact of replacing the a priori profiles by the RAQ model profiles is on average small. However, the contrast between major hotspots and rural areas is stronger for the direct modeled vertical columns than the columns where the averaging kernels are applied, related to a larger relative contribution of the free troposphere and the coarse horizontal resolution in the a priori profiles compared to the RAQ models. In line with validation results reported in the literature, summertime concentrations in the lowermost boundary layer in the a priori profiles from the DOMINO product are significantly larger than the RAQ model concentrations and surface observations over the Netherlands. This affects the profile shape, and contributes to a high bias in OMI tropospheric columns over polluted regions. The global models indicate that the upper troposphere may contribute significantly to the total column and it is important to account for this in comparisons with RAQ models. A combination of upper troposphere model biases, the a priori profile effects and DOMINO product retrieval issues could explain the discrepancy observed between the OMI observations and the ensemble median in summer.

Abstract: Abstract In the battle of the host against lentiviral pathogenesis, the immune response is crucial. However, several questions remain unanswered about the interaction with different viruses and their influence on disease progression. The simian immunodeficiency virus (SIV) infecting nonhuman primates (NHP) is widely used as a model for the study of the human immunodeficiency virus (HIV) both because they are evolutionarily linked and because they share physiological and anatomical similarities that are largely explored to understand the disease progression. The HIHISIV database was developed to support researchers to integrate and evaluate the large number of transcriptional data associated with the presence/absence of the pathogen (SIV or HIV) and the host response (NHP and human). The datasets are composed of microarray and RNA-Seq gene expression data that were selected, curated, analyzed, enriched, and stored in a relational database. Six query templates comprise the main data analysis functions and the resulting information can be downloaded. The HIHISIV database, available at https://hihisiv.github.io , provides accurate resources for browsing and visualizing results and for more robust analyses of pre-existing data in transcriptome repositories.

Abstract: ABSTRACTPurpose: Complex dissociative disorders (CDDs) are prevalent among psychotherapy clients, and research suggests carefully paced treatment for CDDs is helpful. The purpose of the present study is to qualitatively explore helpful and meaningful aspects of the TOP DD Network programme, a web-based adjunctive psychoeducational programme for the psychotherapeutic treatment of clients with CDDs.Methods: TOP DD Network programme participants (88 clients and 113 therapists) identified helpful and meaningful aspects of their participation in response to two open textbox questions. Framework analysis was used to qualitatively analyze client and therapist responses.Findings: Participants found the TOP DD Network programme helpful and meaningful in nuanced ways. Three themes were created: (1) Components of the Programme (subthemes: content, structure), (2) Change-Facilitating Processes (subthemes: heightened human connection, receiving external empathy and compassion, contributing to something bigger, improved therapeutic work and relationship), and (3) Outcomes (subthemes: insight, increased hope, self-compassion, increased safety and functioning). The most emphasized theme was components of the programme, which captured its content and structure.Conclusion: Clients and therapists in the TOP DD Network programme described the programme’s components and processes as helpfully facilitating positive outcomes in the treatment of CDDs. Therapists may consider integrating the components and processes in the programme into their practice with clients with CDDs.

Abstract: When initially introduced into a susceptible population, a disease may die out or result in a major outbreak. We present a Continuous-Time Markov Chain model for enzootic WNV transmission between two avian host species and a single vector, and use multitype branching process theory to determine the probability of disease extinction based upon the type of infected individual initially introducing the disease into the population – an exposed vector, infectious vector, or infectious host of either species. We explore how the likelihood of disease extinction depends on the ability of each host species to transmit WNV, vector biting rates on host species, and the relative abundance of host species, as well as vector abundance. Theoretical predictions are compared to the outcome of stochastic simulations. We find the community composition of hosts and vectors, as well as the means of disease introduction, can greatly affect the probability of disease extinction.

Abstract: Background: COVID-19 is primarily known as a respiratory illness; however, many patients present to hospital without respiratory symptoms. The association between non-respiratory presentations of COVID-19 and outcomes remains unclear. We investigated risk factors and clinical outcomes in patients with no respiratory symptoms (NRS) and respiratory symptoms (RS) at hospital admission. Methods: This study describes clinical features, physiological parameters, and outcomes of hospitalised COVID-19 patients, stratified by the presence or absence of respiratory symptoms at hospital admission. RS patients had one or more of: cough, shortness of breath, sore throat, runny nose or wheezing; while NRS patients did not. Results: Of 178,640 patients in the study, 86.4 % presented with RS, while 13.6 % had NRS. NRS patients were older (median age: NRS: 74 vs RS: 65) and less likely to be admitted to the ICU (NRS: 36.7 % vs RS: 37.5 %). NRS patients had a higher crude in-hospital case-fatality ratio (NRS 41.1 % vs. RS 32.0 %), but a lower risk of death after adjusting for confounders (HR 0.88 [0.83–0.93]). Conclusion: Approximately one in seven COVID-19 patients presented at hospital admission without respiratory symptoms. These patients were older, had lower ICU admission rates, and had a lower risk of in-hospital mortality after adjusting for confounders.

Abstract: Though the portfolio of medicines that are extending and improving the lives of patients continues to grow, drug discovery and development remains a challenging business on its best day. Safety liabilities are a significant contributor to development attrition where the costliest liabilities to both drug developers and patients emerge in late development or post-marketing. Animal studies are an important and influential contributor to the current drug discovery and development paradigm intending to provide evidence that a novel drug candidate can be used safely and effectively in human volunteers and patients. However, translational gaps—such as toxicity in patients not predicted by animal studies—have prompted efforts to improve their effectiveness, especially in safety assessment. More holistic monitoring and “digitalization” of animal studies has the potential to enrich study outcomes leading to datasets that are more computationally accessible, translationally relevant, replicable, and technically efficient. Continuous monitoring of animal behavior and physiology enables longitudinal assessment of drug effects, detection of effects during the animal’s sleep and wake cycles and the opportunity to detect health or welfare events earlier. Automated measures can also mitigate human biases and reduce subjectivity. Reinventing a conservative, standardized, and traditional paradigm like drug safety assessment requires the collaboration and contributions of a broad and multi-disciplinary stakeholder group. In this perspective, we review the current state of the field and discuss opportunities to improve current approaches by more fully leveraging the power of sensor technologies, artificial intelligence (AI), and animal behavior in a home cage environment.

29. Cancer detection in dogs using rapid Raman molecular urinalysis

Abstract: IntroductionThe presence of cancer in dogs was detected by Raman spectroscopy of urine samples and chemometric analysis of spectroscopic data. The procedure created a multimolecular spectral fingerprint with hundreds of features related directly to the chemical composition of the urine specimen. These were then used to detect the broad presence of cancer in dog urine as well as the specific presence of lymphoma, urothelial carcinoma, osteosarcoma, and mast cell tumor.MethodsUrine samples were collected via voiding, cystocentesis, or catheterization from 89 dogs with no history or evidence of neoplastic disease, 100 dogs diagnosed with cancer, and 16 dogs diagnosed with non-neoplastic urinary tract or renal disease. Raman spectra were obtained of the unprocessed bulk liquid urine samples and were analyzed by ISREA, principal component analysis (PCA), and discriminant analysis of principal components (DAPC) were applied using the Rametrix®Toolbox software.Results and discussionThe procedure identified a spectral fingerprint for cancer in canine urine, resulting in a urine screening test with 92.7% overall accuracy for a cancer vs. cancer-free designation. The urine screen performed with 94.0% sensitivity, 90.5% specificity, 94.5% positive predictive value (PPV), 89.6% negative predictive value (NPV), 9.9 positive likelihood ratio (LR+), and 0.067 negative likelihood ratio (LR-). Raman bands responsible for discerning cancer were extracted from the analysis and biomolecular associations were obtained. The urine screen was more effective in distinguishing urothelial carcinoma from the other cancers mentioned above. Detection and classification of cancer in dogs using a simple, non-invasive, rapid urine screen (as compared to liquid biopsies using peripheral blood samples) is a critical advancement in case management and treatment, especially in breeds predisposed to specific types of cancer.

30. Mutational signature dynamics indicate SARS-CoV-2's evolutionary capacity is driven by host antiviral molecules.

Abstract: The COVID-19 pandemic has been characterised by sequential variant-specific waves shaped by viral, individual human and population factors. SARS-CoV-2 variants are defined by their unique combinations of mutations and there has been a clear adaptation to more efficient human infection since the emergence of this new human coronavirus in late 2019. Here, we use machine learning models to identify shared signatures, i.e., common underlying mutational processes and link these to the subset of mutations that define the variants of concern (VOCs). First, we examined the global SARS-CoV-2 genomes and associated metadata to determine how viral properties and public health measures have influenced the magnitude of waves, as measured by the number of infection cases, in different geographic locations using regression models. This analysis showed that, as expected, both public health measures and virus properties were associated with the waves of regional SARS-CoV-2 reported infection numbers and this impact varies geographically. We attribute this to intrinsic differences such as vaccine coverage, testing and sequencing capacity and the effectiveness of government stringency. To assess underlying evolutionary change, we used non-negative matrix factorisation and observed three distinct mutational signatures, unique in their substitution patterns and exposures from the SARS-CoV-2 genomes. Signatures 1, 2 and 3 were biased to C→T, T→C/A→G and G→T point mutations. We hypothesise assignments of these mutational signatures to the host antiviral molecules APOBEC, ADAR and ROS respectively. We observe a shift amidst the pandemic in relative mutational signature activity from predominantly Signature 1 changes to an increasingly high proportion of changes consistent with Signature 2. This could represent changes in how the virus and the host immune response interact and indicates how SARS-CoV-2 may continue to generate variation in the future. Linkage of the detected mutational signatures to the VOC-defining amino acids substitutions indicates the majority of SARS-CoV-2's evolutionary capacity is likely to be associated with the action of host antiviral molecules rather than virus replication errors.

31. Insect Abundance and Richness Response to Ecological Reclamation on Well Pads 5–12 Years into Succession in a Semi-Arid Natural Gas Field

Abstract: Natural gas extraction is a critical driver of the economy in western North America. Ecological reclamation is important to ensure surface disturbance impacts associated with natural gas development are not permanent and to assist native biota. Previous studies in semi-arid natural gas fields within Sublette County, Wyoming, USA have shown insects respond favorably to 1–3-year-old well pads undergoing reclamation compared to older successional reference vegetation communities dominated by Wyoming big sagebrush (Artemisia tridentata spp. Wyomingensis). Here, we examined well pads which were initially seed 5, 8, 10, 11, and 12 years prior to our study. We used a free, image-based software called SamplePointv. 1.60 to quantify vegetation on these well pads and adjacent reference areas from cell phone camera photographs. Insects were collected with a sweep net and identified to the family and morphospecies level. Statistical analyses were conducted to compare both vegetation and insect communities between reclamation sites and their paired reference area. We found little statistical difference between vegetation communities across our study but found significantly more insect abundance on reclaimed well pads than reference areas in 3 of 5 years and significantly higher family and morphospecies richness on reclaimed well pads in 4 of 5 years. A total of 2036 individual insects representing 270 species from 71 families across 11 orders were identified across this study. A total of 1557 individuals (76.5%) were found on reclamation sites, whereas 479 (23.5%) were found in reference areas across the entire study. A total of 233 species (86.3% of total) were found on reclamation sites, whereas 121 species (44.8% of total) were found in reference areas across the entire study. A total of 67 families (94.4% of total) were found on reclamation sites, whereas 45 families (63.4% of total) were found in reference areas across the entire study. All 11 orders found in the study were found on reclamation sites, whereas 9 orders were found in reference areas across the entire study. Our results suggest reclamation of natural gas well pads within an old successional stand of sagebrush continues to support higher levels of insect biodiversity and abundance for at least 12 years. As insects are the most diverse group of animals on Earth and because they provide a wide array of ecosystem services, our findings suggest ecological reclamation plays an important role in returning biodiversity and ecosystem functionality to a semi-arid and old successional sagebrush–steppe ecosystem.

Abstract: Our understanding of the still unfolding severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) pandemic would have been extremely limited without the study of the genetics and evolution of this new human coronavirus. Large-scale genome-sequencing efforts have provided close to real-time tracking of the global spread and diversification of SARS-CoV-2 since its entry into the human population in late 2019. These data have underpinned analysis of its origins, epidemiology, and adaptations to the human population: principally immune evasion and increasing transmissibility. SARS-CoV-2, despite being a new human pathogen, was highly capable of human-to-human transmission. During its rapid spread in humans, SARS-CoV-2 has evolved independent new forms, the so-called "variants of concern," that are better optimized for human-to-human transmission. The most important adaptation of the bat coronavirus progenitor of both SARS-CoV-1 and SARS-CoV-2 for human infection (and other mammals) is the use of the angiotensin-converting enzyme 2 (ACE2) receptor. Relaxed structural constraints provide plasticity to SARS-related coronavirus spike protein permitting it to accommodate significant amino acid replacements of antigenic consequence without compromising the ability to bind to ACE2. Although the bulk of research has justifiably concentrated on the viral spike protein as the main determinant of antigenic evolution and changes in transmissibility, there is accumulating evidence for the contribution of other regions of the viral proteome to virus-host interaction. Whereas levels of community transmission of recombinants compromising genetically distinct variants are at present low, when divergent variants cocirculate, recombination between SARS-CoV-2 clades is being detected, increasing the risk that viruses with new properties emerge. Applying computational and machine learning methods to genome sequence data sets to generate experimentally verifiable predictions will serve as an early warning system for novel variant surveillance and will be important in future vaccine planning. Omicron, the latest SARS-CoV-2 variant of concern, has focused attention on step change antigenic events, "shift," as opposed to incremental "drift" changes in antigenicity. Both an increase in transmissibility and antigenic shift in Omicron led to it readily causing infections in the fully vaccinated and/or previously infected. Omicron's virulence, while reduced relative to the variant of concern it replaced, Delta, is very much premised on the past immune exposure of individuals with a clear signal that boosted vaccination protects from severe disease. Currently, SARS-CoV-2 has proven itself to be a dangerous new human respiratory pathogen with an unpredictable evolutionary capacity, leading to a risk of future variants too great not to ensure all regions of the world are screened by viral genome sequencing, protected through available and affordable vaccines, and have non-punitive strategies in place for detecting and responding to novel variants of concern.

Abstract: Objectives The steroid hormone vitamin D has roles in immunomodulation and bone health. Insufficiency is associated with susceptibility to respiratory infections. We report 25-hydroxy vitamin D (25(OH)D) measurements in hospitalised people with COVID-19 and influenza A and in survivors of critical illness to test the hypotheses that vitamin D insufficiency scales with illness severity and persists in survivors.Design Cross-sectional study.Setting and participants Plasma was obtained from 295 hospitalised people with COVID-19 (International Severe Acute Respiratory and emerging Infections Consortium (ISARIC)/WHO Clinical Characterization Protocol for Severe Emerging Infections UK study), 93 with influenza A (Mechanisms of Severe Acute Influenza Consortium (MOSAIC) study, during the 2009–2010 H1N1 pandemic) and 139 survivors of non-selected critical illness (prior to the COVID-19 pandemic). 40. Looking in the Mirror: Including the Reflected Best Self Exercise in Management Curricula to Increase Students’ Interview Self-Efficacy

Abstract: Students often choose to pursue a business major during their post-secondary education to increase their chances of securing employment post-graduation. However, evidence suggests that many recent business degree graduates struggle with underemployment, highlighting the importance of examining how post-secondary institutions can better prepare students for the transition to work. In the current study, we investigated how including a personal strengths-driven intervention, the Reflected Best Self Exercise (RBSE), in management curricula may help better prepare students for securing employment by increasing students’ confidence in their ability to succeed in an employment interview (i.e., by enhancing interview self-efficacy). Using a pre-test/post-test quasi-experimental design with a control group (N=190 undergraduate students), we found that the RBSE increased students’ interview self-efficacy and that this effect was moderated by pre-test levels of general self-efficacy and career choice confidence. Moreover, we found that students with lower levels of general self-efficacy and career choice confidence experienced greater benefits from the RBSE. Our results contribute to the management education literature by demonstrating how strengths-based interventions with a reflection component can be leveraged to develop interview self-efficacy in business students.

Abstract: Objectives The psychological impact of the COVID-19 pandemic on doctors is a significant concern. Due to the emergence of multiple pandemic waves, longitudinal data on the impact of COVID-19 are vital to ensure an adequate psychological care response. The primary aim was to assess the prevalence and degree of psychological distress and trauma in frontline doctors during the acceleration, peak and deceleration of the COVID-19 first wave. Personal and professional factors associated with psychological distress are also reported.Design A prospective online three-part longitudinal survey.Setting Acute hospitals in the UK and Ireland.Participants Frontline doctors working in emergency medicine, anaesthetics and intensive care medicine during the first wave of the COVID-19 pandemic in March 2020.Primary outcome measures Psychological distress and trauma measured using the General Health Questionnaire-12 and the Impact of Events-Revised.Results The initial acceleration survey distributed across networks generated a sample of 5440 doctors. Peak and deceleration response rates from the original sample were 71.6% (n=3896) and 56.6% (n=3079), respectively. Prevalence of psychological distress was 44.7% (n=1334) during the acceleration, 36.9% (n=1098) at peak and 31.5% (n=918) at the deceleration phase. The prevalence of trauma was 23.7% (n=647) at peak and 17.7% (n=484) at deceleration. The prevalence of probable post-traumatic stress disorder was 12.6% (n=343) at peak and 10.1% (n=276) at deceleration. Worry of family infection due to clinical work was the factor most strongly associated with both distress (R2=0.06) and trauma (R2=0.10).Conclusion Findings reflect a pattern of elevated distress at acceleration and peak, with some natural recovery. It is essential that policymakers seek to prevent future adverse effects through (a) provision of vital equipment to mitigate physical and psychological harm, (b) increased awareness and recognition of signs of psychological distress and (c) the development of clear pathways to effective psychological care.Trial registration number ISRCTN10666798.

Abstract: Research on proactive and reactive aggression has identified covariates unique to each function of aggression, but hypothesized correlates have often not been tested with consideration of developmental changes in or the overlap between the types of aggression. The present study examines the unique developmental trajectories of proactive and reactive aggression over adolescence and young adulthood and tests these trajectories’ associations with key covariates: callous–unemotional (CU) traits, impulsivity, and internalizing emotions. In a sample of 1,211 justice-involved males (ages 15–22), quadratic growth models (i.e., intercepts, linear slopes, and quadratic slopes) of each type of aggression were regressed onto quadratic growth models of the covariates while controlling for the other type of aggression. After accounting for the level of reactive aggression, the level of proactive aggression was predicted by the level of CU traits. However, change in proactive aggression over time was not related to the change in any covariates. After accounting for proactive aggression, reactive aggression was predicted by impulsivity, both at the initial level and in change over time. Results support that proactive and reactive aggression are unique constructs with separate developmental trajectories and distinct covariates.

46. Connecting Research, Policy, and Practice in Colleges and Universities: An Internal Researcher/Practitioner Model

Abstract: Behavior analysis often operates at the level of individual behavior depending on reinforcement contingencies. Here, a behavior analytic perspective addresses the challenge of connecting research to organizations’ policy and practice in order to improve performance regarding the organizations’ strategic objectives. In colleges and universities, three potentially overlapping approaches are plausible: (a) applying published scholarly research literature, (b) contracting external vendors of predictive analytics, and (c) integrating internal researchers/practitioners. This article discusses a model that emphasizes the third approach—internal researcher/practitioners—and that focuses on fundamental concepts related to contingencies (consequences) and rule-governed behavior. The model's use is illustrated in a case study: Florida International University, a large, public, metropolitan, Research I university, located in Miami, Florida. The application of the model appears to relate to significant and rapid improvement in the university's targeted performance metrics (e.g., student success as measured by variables such as students’ retention and on-time graduation).

Abstract: There are many neurological rare diseases where animal models have proven inadequate or do not currently exist. NGLY1 Deficiency, a congenital disorder of deglycosylation, is a rare disease that predominantly affects motor control, especially control of neuromuscular action. In this study, NGLY1-deficient, patient-derived induced pluripotent stem cells (iPSCs) were differentiated into motoneurons (MNs) to identify disease phenotypes analogous to clinical disease pathology with significant deficits apparent in the NGLY1-deficient lines compared to the control. A neuromuscular junction (NMJ) model was developed using patient and wild type (WT) MNs to study functional differences between healthy and diseased NMJs. Reduced axon length, increased and shortened axon branches, MN action potential (AP) bursting and decreased AP firing rate and amplitude were observed in the NGLY1-deficient MNs in monoculture. When transitioned to the NMJ-coculture system, deficits in NMJ number, stability, failure rate, and synchronicity with indirect skeletal muscle (SkM) stimulation were observed. This project establishes a phenotypic NGLY1 model for investigation of possible therapeutics and investigations into mechanistic deficits in the system.
