Anthropogenic activities have raised nitrogen (N) input worldwide with profound implications for soil carbon (C) cycling in ecosystems. The specific impacts of N input on soil organic matter (SOM) pools differing in microbial availability remain debatable. For the first time, we used a much-improved approach by effectively combining the 13C natural abundance in SOM with 21 years of C3–C4 vegetation conversion and long-term incubation. This allows to distinguish the impact of N input on SOM pools with various turnover times. We found that N input reduced the mineralization of all SOM pools, with labile pools having greater sensitivity to N than stable ones. The suppression in SOM mineralization was notably higher in the very labile pool (18%–52%) than the labile and stable (11%–47%) and the very stable pool (3%–21%) compared to that in the unfertilized control soil. The very labile C pool made a strong contribution (up to 60%) to total CO2 release and also contributed to 74%–96% of suppressed CO2 with N input. This suppression of SOM mineralization by N was initially attributed to the decreased microbial biomass and soil functions. Over the long-term, the shift in bacterial community toward Proteobacteria and reduction in functional genes for labile C degradation were the primary drivers. In conclusion, the higher the availability of the SOM pools, the stronger the suppression of their mineralization by N input. Labile SOM pools are highly sensitive to N availability and may hold a greater potential for C sequestration under N input at global scale.

Delineation of microbial habitats within the soil matrix and characterization of their environments and metabolic processes are crucial to understand soil functioning, yet their experimental identification remains persistently limited. We combined single- and triple-energy X-ray computed microtomography with pore specific allocation of 13C labeled glucose and subsequent stable isotope probing to demonstrate how long-term disparities in vegetation history modify spatial distribution patterns of soil pore and particulate organic matter drivers of microbial habitats, and to probe bacterial communities populating such habitats. Here we show striking differences between large (30-150 µm Ø) and small (4-10 µm Ø) soil pores in (i) microbial diversity, composition, and life-strategies, (ii) responses to added substrate, (iii) metabolic pathways, and (iv) the processing and fate of labile C. We propose a microbial habitat classification concept based on biogeochemical mechanisms and localization of soil processes and also suggests interventions to mitigate the environmental consequences of agricultural management.

Aim The Paris Climate Agreement is pursuing efforts to limit global warming to less than 2 °C in this century, but increasing evidence shows that temperatures are likely to rise up to 4.8 °C by 2100. This points to an urgent need to investigate how the temperature impact on microbial regulation will endanger soil organic matter stability under warming approaching or exceeding 2 °C. Methods We analyzed soil properties and enzyme activities within (a) a long-term field experiment with soil warming to below and above 2 °C (+1.6 vs. +3.2 °C), and (b) a literature review of 213 comparable studies globally (+0–2 vs. +2–4 °C). Results The soil organic C (SOC) stock remained unchanged after 8 years under both warming magnitudes, whereas the labile C pool increased by 10% under >2 °C. Unlike the SOC pool, total N (TN) content increased by 20% under >2 °C as compared to ambient. A potential explanation for the increased TN content is linked to unbalanced processes of necromass formation and enzymatic decomposition. Warming induced faster microbial growth and turnover, but reduced catalytic efficiency and the enzyme-mediated decomposition of oligosaccharides and polypeptides. This consequently caused N accumulation in microbial necromass. Although microbial regulation can maintain SOC at stable levels, warming exceeding 2 °C will change the projected effects of temperature on soil TN pools in the future. Early action to accomplish the 2 °C temperature goal can therefore markedly reduce the likelihood that large regions will face substantial increase of SOC availability, N accumulation and related climate impacts on C and N cycling. Due to their substantial volume, subsoils contain more of the total soil carbon (C) pool than topsoils. Much of this C is thousands of years old, suggesting that subsoils offer considerable potential for long-term C sequestration. However, knowledge of subsoil C behaviour and manageability remains incomplete, and subsoil C storage potential has yet to be realised at a large scale, particularly in agricultural systems. A range of biological (e.g. deep-rooting), chemical (e.g. biochar burial) and physical (e.g. deep ploughing) C sequestration strategies have been proposed, but are yet to be assessed. In this review, we identify the main factors that regulate subsoil C cycling and critically evaluate the evidence and mechanistic basis of subsoil strategies designed to promote greater C storage, with particular emphasis on agroecosystems. We assess the barriers and opportunities for the implementation of strategies to enhance subsoil C sequestration and identify 5 key current gaps in scientific understanding. We conclude that subsoils, while highly heterogeneous, are in many cases more suited to long-term C sequestration than topsoils. The proposed strategies may also bring other tangible benefits to cropping systems (e.g. enhanced water holding capacity and nutrient use efficiency). Furthermore, while the subsoil C sequestration strategies we reviewed have large potential, more long-term studies are needed across a diverse range of soils and climates, in conjunction with chronosequence and space-for-time substitutions. Also, it is vital that subsoils are more consistently included in modelled estimations of soil C stocks and C sequestration potential, and that subsoil-explicit C models are developed to specifically reflect subsoil processes. Finally, further mapping of subsoil C is needed in specific regions (e.g. in the Middle East, Eastern Europe, South and Central America, South Asia and Africa). The Tibetan Plateau’s Kobresia pastures store 2.5% of the world’s soil organic carbon (SOC). Climate change and overgrazing render their topsoils vulnerable to degradation, with SOC stocks declining by 42% and nitrogen (N) by 33% at severely degraded sites. We resolved these losses into erosion accounting for two-thirds, and decreased carbon (C) input and increased SOC mineralization accounting for the other third, and confirmed these results by comparison with a meta-analysis of 594 observations. The microbial community responded to the degradation through altered taxonomic composition and enzymatic activities. Hydrolytic enzyme activities were reduced, while degradation of the remaining recalcitrant soil organic matter by oxidative enzymes was accelerated, demonstrating a severe shift in microbial functioning. This may irreversibly alter the world´s largest alpine pastoral ecosystem by diminishing its C sink function and nutrient cycling dynamics, negatively impacting local food security, regional water quality and climate.

Land use is a key factor driving changes in soil carbon (C) cycle and contents worldwide. The priming effect (PE)—CO2 emissions from changed soil organic matter decomposition in response to fresh C inputs—is one of the most unpredictable phenomena associated with C cycling and related nutrient mobilization. Yet, we know very little about the influence of land use on soil PE across contrasting environments. Here, we conducted a continental-scale study to (i) determine the PE induced by 13C-glucose additions to 126 cropland and seminatural (forests and grasslands) soils from 22 European countries; (ii) compare PE magnitude in soils under various crop types (i.e., cereals, nonpermanent industrial crops, and orchards); and (iii) model the environmental factors influencing PE. On average, PEs were negative in seminatural (with values ranging between −60 and 26 µg C g−1 soil after 35 days of incubation; median = −11) and cropland (from −55 to 27 µC g−1 soil; median = −4.3) soils, meaning that microbial communities preferentially switched from soil organic C decomposition to glucose mineralization. PE was significantly less negative in croplands compared with seminatural ecosystems and not influenced by the crop type. PE was driven by soil basal respiration (reflecting microbial activity), microbial biomass C, and soil organic C, which were all higher in seminatural ecosystems compared with croplands. This cross European experimental and modeling study elucidated that PE intensity is dependent on land use and allowed to clarify the factors regulating this important C cycling process.

Rice paddies account for ~9% or the world’s cropland area and are characterized by environmental conditions promoting soil organic carbon storage, methane emissions and to a lesser extent nitrous oxide emissions. Here, we synthesize data from 612 sites across 51 countries to estimate global carbon stocks in paddy soils and determine the main factors affecting paddy soil carbon storage. Paddy soils (0–100 cm) contain 18 Pg carbon worldwide. Paddy soil carbon stocks decrease with increasing mean annual temperature and soil pH, whereas mean annual precipitation and clay content had minor impacts. Meta-analysis shows that paddy soil carbon stocks can be increased through several management practices. However, greenhouse gas mitigation through paddy soil carbon storage is generally outweighed by increases in methane and nitrous oxide emissions. Our results emphasize the key role of paddies in the global carbon cycle, and the importance of paddy management in minimizing anthropogenic greenhouse gas emissions.

Membrane zymography is commonly used in rhizosphere ecology to map enzyme activities in intact soil samples and plant roots. The method consists of incubating a membrane saturated with an enzyme-specific fluorogenic substrate on the soil/root surface followed by measurements of fluorescence intensity of the product in the membrane. The traditional zymography is based on assumptions that fluorescence on membrane images is linearly increasing with time during zymography and an increase in product content is numerically equal to enzyme activity in soil below the membrane. These assumptions are unlikely to hold in experimental settings. Here we introduce a new zymography technique, time-lapse zymography (TLZ); the approach that eliminates the need for assumptions of the traditional zymography and provides more realistic estimates of enzymatic activities. We assessed the new technique in a series of laboratory and modeling experiments, including quantification of the fluorescent product diffusion (e.g. MUF: 4-methylumbelliferone) from plant roots, enzyme activity measurements on the roots, and HYDRUS-2D & HP2 software calibration with obtained data. The calibrated model was used to analyze the processes governing spatial and temporal dynamics of MUF contents in the membrane. The results indicated that the enzyme diffusion within the membrane-soil system was negligible, and measured zymograms were adequately reproduced solely by accounting for substrate and product diffusions and for catalytic enzyme reaction described by the Michaelis-Menten equation. TLZ enabled identifying and using linear parts on MUF time series and accounting for MUF losses in each zymogram pixel, considerably improving the accuracy as compared to the traditional method. Results demonstrated that enzymatic activity from only a thin soil layer (~0.2 mm) is adequately represented in zymograms.

Microbial elevational diversity patterns have been extensively studied, but their shaping mechanisms remain to be explored. Here, we examined soil bacterial and fungal diversity and community compositions across a 3.4 km elevational gradient (consists of five elevations) on Mt. Kilimanjaro located in East Africa. Bacteria and fungi had different diversity patterns across this extensive mountain gradient-bacterial diversity had a U shaped pattern while fungal diversity monotonically decreased. Random forest analysis revealed that pH (12.61% importance) was the most important factor affecting bacterial diversity, whereas mean annual temperature (9.84% importance) had the largest impact on fungal diversity, which was consistent with results obtained from mixed-effects model. Meanwhile, the diversity patterns and drivers of those diversity patterns differ among taxonomic groups (phyla/classes) within bacterial or fungal communities. Taken together, our study demonstrated that bacterial and fungal diversity and community composition responded differently to climate and edaphic properties along an extensive mountain gradient, and suggests that the elevational diversity patterns across microbial groups are determined by distinct environmental variables. These findings enhanced our understanding of the formation and maintenance of microbial diversity along elevation, as well as microbial responses to climate change in montane ecosystems.

To overcome soil nutrient limitation, many plants have developed complex nutrient acquisition strategies including altering root morphology, root hair formation or colonization by arbuscular mycorrhizal fungi (AMF). The interactions of these strategies and their plasticity are, however, affected by soil nutrient status throughout plant growth. Such plasticity is decisive for plant phosphorus (P) acquisition in P‐limited soils. We investigated the P acquisition strategies and their plasticity of two maize genotypes characterized by the presence or absence of root hairs. We hypothesized that in the absence of root hairs plant growth is facilitated by traits with complementary functions, e.g., by higher root mycorrhizal colonization. This dependence on complementary traits will decrease in P fertilized soils. At early growth stages, root hairs are of little benefit for nutrient uptake. Regardless of the presence or absence of root hairs, plants produced average root biomass of 0.14 g per plant and exhibited 23% root mycorrhizal colonization. At later growth stages of maize, contrasting mechanisms with functional complementarity explained similar plant biomass production under P limitation: the presence of root hairs versus higher root mycorrhizal colonization (67%) favored by increased fine root diameter in absence of root hairs. P fertilization decreased the dependence of plant on specific root traits for nutrient acquisition. Through root trait plasticity, plants can minimize trade‐offs for developing and maintaining functional traits, while increasing the benefit in terms of nutrient acquisition and plant growth. The present study highlights the plasticity of functional root traits for efficient nutrient acquisition strategies in agricultural systems with low nutrient availability.
