Our understanding of radiation induced cellular damage has greatly improved over the past decades. Despite this progress, there are still many obstacles to fully understanding how radiation interacts with biologically relevant cellular components to form observable endpoints. One hurdle is the difficulty faced by members of different research groups in directly comparing results. Multiple Monte Carlo codes have been developed to simulate damage induction at the DNA scale, while at the same time various groups have developed models that describe DNA repair processes with varying levels of detail. These repair models are intrinsically linked to the damage model employed in their development, making it difficult to disentangle systematic effects in either part of the modelling chain. The modelling chain typically consists of track structure Monte Carlo simulations of the physics interactions creating direct damages to the DNA; followed by simulations of the production and initial reactions of chemical species causing indirect damages. After the DNA damage induction, DNA repair models combine the simulated damage patterns with biological models to determine the biological consequences of the damage. We propose a new Standard data format for DNA Damage to unify the interface between the simulation of damage induction and the biological modelling of cell repair processes. Such a standard greatly facilitates inter model comparisons, providing an ideal environment to tease out model assumptions and identify persistent, underlying mechanisms. Through inter model comparisons, this unified standard has the potential to greatly advance our understanding of the underlying mechanisms of radiation induced DNA damage and the resulting observable biological effects.

It has been proposed that the radio spectra of radio-quiet quasars is produced by free-free emission in the optically thin part of an accretion disc wind. An important observational constraint on this model is the observed X-ray luminosity. We investigate this constraint using a sample of PG radio-quiet quasars for which XMM-Newton EPIC spectra are available. Comparing the predicted and measured luminosities for 0.5, 2 and 5 keV, we conclude that all of the studied PG quasars require a large hydrogen column density absorber, requiring these quasars to be close to or Compton-thick. Such a large column density can be directly excluded for PG 0050+124, for which a high-resolution RGS spectrum exists. Further constraint on the column density for a further 19 out of the 21 studied PG quasars comes from the EPIC spectrum characteristics such as hard X-ray power-law photon index and the equivalent width of the Fe Kalpha line; and the small equivalent width of the C IV absorber present in UV spectra. For 2 sources: PG 1001+054 and PG 1411+442 we cannot exclude that they are indeed Compton-thick, and the radio and X-ray luminosity are due to a wind originating close to the super-massive black hole. We conclude that for 20 out of 22 PG quasars studied free-free emission from a wind emanating from the accretion disc cannot mutually explain the observed radio and X-ray luminosity., Comment: Accepted for publication in MNRAS, 10 pages, 5 figures

The characteristic properties of blazars (rapid variability, strong polarization, high brightness) are widely attributed to a powerful relativistic jet oriented close to our line of sight. Despite the spectral energy distributions (SEDs) being strongly jet-dominated, a "big blue bump" has been recently detected in sources known as flat spectrum radio quasars (FSRQs). These new data provide a unique opportunity to observationally test coupled jet-disc accretion models in these extreme sources. In particular, as energy and angular momentum can be extracted by a jet magnetically coupled to the accretion disc, the thermal disc emission spectrum may be modified from that predicted by the standard model for disc accretion. We compare the theoretically predicted jet-modified accretion disc spectra against the new observations of the "big blue bump" in FSRQs. We find mass accretion rates that are higher, typically by a factor of two, than predicted by standard accretion disc theory. Furthermore, our results predict that the high redshift blazars PKS 0836+710, PKS 2149-307, B2 0743+25 and PKS 0537-286 may be predominantly powered by a low or moderate spin (a < 0.6) black hole with high mass accretion rates mdot_a ~ 50 - 200 msol/yr, while 3C 273 harbours a rapidly spinning black hole (a = 0.97) with mdot_a ~ 20 msol/yr. In an earlier paper, we presented the first evidence for a bow-shock nebula surrounding the X-ray binary LMC X-1 on a scale of ~15 pc, which we argued was powered by a jet associated with an accretion disk. We now present the first evidence for an ionization cone extending from an X-ray binary, a phenomenon only seen to date in active galactic nuclei (AGN). The ionization cone, detected in the HeII4686/Hbeta and [OIII]5007/Hbeta line ratio maps, aligns with the direction of the jet inferred from the bow-shock nebula. The cone has an opening angle ~45 deg and radial extent ~3.8 pc. Since the HeII emission cannot be explained by the companion O star, the gas in the ionization cone must be exposed to the `naked' accretion disk, thereby allowing us to place constraints on the unobservable ionizing spectrum. The energetics of the ionization cone give unambiguous evidence for an "ultraviolet - soft X-ray" (XUV) excess in LMC X-1. Any attempt to match the hard X-ray spectrum (>1keV) with a conventional model of the accretion disk fails to account for this XUV component. We propose two likely sources for the observed anisotropy: (1) obscuration by a dusty torus, or (2) a jet-blown hole in a surrounding envelope of circumstellar absorbing material. In the absence of direct kinematic measurements, the mass of an accreting black hole is sometimes inferred from the X-ray spectral parameters of its accretion disk; specifically, from the temperature and normalization of a disk-blackbody model fit. Suitable corrections have to be introduced when the accretion rate approaches or exceeds the Eddington limit. We summarize phenomenological models that can explain the very high state, with apparently higher disk temperatures and lower inner-disk radii. Conversely, ultraluminous X-ray sources often contain cooler disks with large characteristic radii. We introduce another phenomenological model for this accretion state. We argue that a standard disk dominates the radiative output for radii larger than a characteristic transition radius R_c ~ mdot x R_{ISCO}, where mdot is the accretion rate in Eddington units and R_{ISCO} is the innermost stable orbit. For R_{ISCO} < R < R_c, most of the accretion power is released via non-thermal processes. We predict the location of such sources in a luminosity-temperature plot. We conclude that black holes with masses ~ 50-100 Msun accreting at mdot ~ 10-20 may explain the X-ray properties of many ULXs., Comment: 14 pages, accepted for publication on Advances in Space Research. Compton scattering of X-rays in the bulk flow of the accretion column in magnetic cataclysmic variables (mCVs) can significantly shift photon energies. We present Monte Carlo simulations based on a nonlinear algorithm demonstrating the effects of Compton scattering on the H-like, He-like and neutral Fe K alpha lines produced in the post-shock region of the accretion column. The peak line emissivities of the photons in the post-shock flow are taken into consideration and frequency shifts due to Doppler effects are also included. We find that line profiles are most distorted by Compton scattering effects in strongly magnetized mCVs with a low white dwarf mass and high mass accretion rate and which are viewed at an oblique angle with respect to the accretion column. The resulting line profiles are most sensitive to the inclination angle. We have also explored the effects of modifying the accretion column width and using a realistic emissivity profile. We find that these do not have a significant overall effect on the resulting line profiles. A comparison of our simulated line spectra with high resolution Chandra/HETGS observations of the mCV GK Per indicates that a wing feature redward of the 6.4 keV line may result from Compton recoil near the base of the accretion column., Comment: Accepted for publication in MNRAS, 10 pages with 8 figures

We examine the possibility that Ultraluminous X-ray sources (ULXs) represent the extreme end of the black hole X-ray binary (XRB) population. Based on their X-ray properties, we suggest that ULXs are persistently in a high/hard spectral state and we propose a new disk-jet model that can accomodate both a high accretion rate and a hard X-ray spectrum. Our model predicts that the modified disk emission can be substantially softer than that predicted by a standard disk as a result of jet cooling and this may explain the unusually soft components that are sometimes present in the spectra of bright ULXs. We also show that relativistic beaming of jet emission can indeed account for the high X-ray luminosities of ULXs, but strong beaming produces hard X-ray spectra that are inconsistent with observations. We predict the beamed synchrotron radio emission should have a flat spectrum with a flux density < 0.01 mJy., Comment: to appear in Proc. We calculate the broadband radio--X-ray spectra predicted by microblazar and microquasar models for Ultra-Luminous X-ray sources (ULXs), exploring the possibility that their dominant power-law component is produced by a relativistic jet, even at near-Eddington mass accretion rates. We do this by first constructing a generalized disk--jet theoretical framework in which some fraction of the total accretion power Pa is efficiently removed from the accretion disk by a magnetic torque responsible for jet formation. Thus, for different black hole masses, mass accretion rates and magnetic coupling strength, we self-consistently calculate the relative importance of the modified disk spectrum, as well as the overall jet emission due to synchrotron and Compton processes. In general, transferring accretion power to a jet makes the disk fainter and cooler than a standard disk at the same mass accretion rate; this may explain why the soft spectral component appears less prominent than the dominant power-law component in most bright ULXs. We show that the apparent X-ray luminosity and spectrum predicted by the microquasar model are consistent with the observed properties of most ULXs. We predict that the radio synchrotron jet emission is too faint to be detected at the typical threshold of radio surveys to date. This is consistent with the high rate of non-detections over detections in radio counterpart searches. We have studied the face-on, barred spiral NGC 7424 (site of the rare Type IIb SN 2001ig) with Chandra, Gemini and the Australia Telescope Compact Array. After giving revised X-ray colours and luminosity of the supernova, here we focus on some other interesting sources in the galaxy: in particular, our serendipitous discovery of two ultraluminous X-ray sources (ULXs). The brighter one (~ 10^{40} erg/s) has a power-law-like spectrum with photon index Gamma ~ 1.8. The other ULX shows a spectral state transition or outburst between the two Chandra observations, 20 days apart. Optical data show that this ULX is located in a young (age ~ 7-10 Myr), bright complex rich with OB stars and clusters. An exceptionally bright, unresolved radio source (0.14 mJy at 4.79 GHz, implying a radio luminosity twice as high as Cas A) is found slightly offset from the ULX (~ 80 pc). Its radio spectral index alpha ~ -0.7 suggests optically-thin synchrotron emission, either from a young supernova remnant or from a radio lobe powered by a ULX jet. An even brighter, unresolved radio source (0.22 mJy at 4.79 GHz) is found in another young, massive stellar complex, not associated with any X-ray sources: based on its flatter radio spectral index (alpha ~ -0.3), we suggest that it is a young pulsar wind nebula, a factor of 10 more radio luminous than the Crab., Comment: 12 pages, 11 figures. Compton scattering in the bulk accretion flow of the accretion column in magnetic cataclysmic variables (mCVs) can significantly shift photon energies in the X-ray emission lines resulting from accretion shocks. In particular, Compton recoil can potentially broaden the 6.7 and 6.97 keV Fe K$\alpha$ emission lines produced in the post-shock region, and contaminate the fluorescent 6.4 keV neutral Fe K$\alpha$ line reflected off the white dwarf surface. We present nonlinear Monte Carlo simulations demonstrating these effects, and we discuss the interpretation of observed Fe K$\alpha$ linewidths in mCVs in light of these new results. We revisit the shocked shell model for the class of Active Galactic Nuclei known as Gigahertz Peak Spectrum sources, incorporating new observational data on the radiation brightness temperatures. We argue that in addition to free-free absorption, induced Compton scattering will also have an important effect in forming the ~GHz peak and in shaping the radio spectra that characterize these sources. The properties of thermal material coexisting with non-thermal emitting plasma and strong magnetic field in the powerful jets of Active Galactic Nuclei (AGN) are examined. Theoretical and observational constraints on the physical properties of this `cold' component are determined. While the presence of a thermal component occupying a fraction ~1.E-8 of the jet volume is possible, it seems unlikely that such a component is capable of contributing significantly to the total jet energy budget, since the thermal reprocessing signatures that should appear in the spectra have not, as yet, been detected., Comment: 12 pages, Latex (MNRAS format), 3 encapsulated postscript figures; revised version, submitted to MNRAS

The primary radiation generated in the central continuum-forming region of Active Galactic Nuclei can be reprocessed by very dense, small-scale clouds that are optically-thin to Thomson scattering. In spite of the extreme conditions expected to prevail in this innermost, central environment, the radiative clouds can survive and maintain cool temperatures relative to the ambient emitting region by means of magnetic confinement. Motivated by these ideas, we present a detailed quantitative study of such clouds, explicitly describing the physical properties they can attain under thermal and radiative equilibrium conditions. We also discuss the thermal stability of the gas in comparison to that of other reprocessing material thought to reside at larger distances from the central source. We construct a model to predict the emergent spectra from a source region containing dense clouds which absorb and reemit the primary radiation generated therein. Our predicted spectra show the following two important results: (i) the reprocessed flux emitted at optical/UV energies is insufficient to account for the blue bump component in the observed spectra; and (ii) the amount of line radiation that is emitted is at least comparable to (and in many cases dominates) the continuum radiation. The lines are extremely broad and tend to accumulate in the extreme ultraviolet, where they form a peak much more prominent than that which is observed in the optical/UV. The range of microphysical and global dynamical timescales in the central regions of Active Galactic Nuclei (AGN) is sufficiently wide to permit the existence of multiphase structure. In particular, very dense, cool clouds can coexist with a hot, magnetically-dominated medium and can thereby efficiently reprocess the continuum radiation generated in this primary source region. The strong dynamical forces in this central magnetosphere can give rise to extremely small clouds. Microphysical processes then determine whether such clouds can indeed survive, in spite of their extremely contrasting properties relative to the surrounding environment, for long enough to produce potentially observable thermal reprocessing signatures. We examine specific physical constraints on the thicknesses of such reprocessing clouds. Our results are plotted to show the range of conditions that is representative of the central regions of AGN.
