2. HER2 overexpression in urothelial carcinoma with GATA3 and PPARG copy number gains.

Abstract

HER2, encoded by the ERBB2 gene, is an important druggable driver of human cancer gaining increasing importance as a therapeutic target in urothelial carcinoma (UC). The genomic underpinnings of HER2 overexpression in ERBB2 nonamplified UC are poorly defined. To address this knowledge gap, we investigated 172 UC tumors from patients treated at the University of California San Francisco, using immunohistochemistry and next-generation sequencing. We found that GATA3 and PPARG copy number gains individually predicted HER2 protein expression independently of ERBB2 amplification. To validate these findings, we interrogated the Memorial Sloan Kettering/The Cancer Genome Atlas (MSK/TCGA) dataset and found that GATA3 and PPARG copy number gains individually predicted ERBB2 mRNA expression independently of ERBB2 amplification. Our findings reveal a potential link between the luminal marker HER2 and the key transcription factors GATA3 and PPARG in UC and highlight the utility of examining GATA3 and PPARG copy number states to identify UC tumors that overexpress HER2 in the absence of ERBB2 amplification. In summary, we found that an increase in copy number of GATA3 and PPARG was independently associated with higher ERBB2 expression in patient samples of UC. This finding provides a potential explanation for HER2 overexpression in UC tumors without ERBB2 amplification and a way to identify these tumors for HER2-targeted therapies.

3. Molecular insights into the binding interactions and energetics of the omicron spike variant with hACE2 and a neutralizing antibody

Abstract

The global spread of Severe Acute Respiratory Syndrome Coronavirus 2 (SARS-CoV-2) since 2019 has led to a continuous evolution of viral variants, with the latest concern being the Omicron (B.1.1.529) variant. In this study, classical molecular dynamics simulations were conducted to elucidate the biophysical aspects of the Omicron spike protein's receptor-binding domain (RBD) in its interaction with human angiotensin-converting enzyme 2 (hACE2) and a neutralizing antibody, comparing it to the wildtype (WT). To model the Omicron variant, 15 in silico mutations were introduced in the RBD region of WT (retrieved from PDB). The simulations of WT spike-hACE2 and Omicron spike-hACE2 complexes revealed comparable binding stability and dynamics. Notably, the Q493R mutation in the Omicron spike increased interactions with hACE2, particularly with ASP38 and ASP355. Additionally, mutations such as N417K, T478K, and Y505H contributed to enhanced structural stability in the Omicron variant. Conversely, when comparing WT with Omicron in complex with a neutralizing antibody, simulation results demonstrated poorer binding dynamics and stability for the Omicron variant. The E484K mutation significantly decreased binding interactions, resulting in an overall decrease in binding energy (∼-57 kcal/mol) compared to WT (∼-84 kcal/mol). This study provides valuable molecular insights into the heightened infectivity of the Omicron variant, shedding light on the specific mutations influencing its interactions with hACE2 and neutralizing antibodies.

4. Regge constraints on local four-point scattering amplitudes of massive particles with spin

Abstract

In this work, we classify all the possible local four-point couplings relevant for tree-level flat space $2 \rightarrow 2$ scattering of external massive particles of spin one and spin two which do not grow faster than $s^2$ at large $s$ and fixed t. This kinematic constraint on local growth of tree-level S-matrices is known as Classical Regge Growth criteria or CRG. We first construct the spin one and spin two tree-level contact S-matrices as modules of polarisation tensors and momenta over the ring of polynomials generated by Mandelstam invariants. We then consider a general scattering process where the external scattering particles are of different masses but of same spin and constrain this space to obtain a finite number of CRG allowed local Lagrangians. Our concrete results are primarily for $D\geq 8$ but the process outlined is easily generalised to lower dimensions to include low dimensional parity violating structures. The space of CRG allowed structures reduces when we specialise to identical scattering and restrict to parity even couplings in $D=4$. We show that tree-level scattering amplitudes involving exchange diagrams and contact terms in de Rham-Gabadadze-Tolley massive gravity (dRGT) violate CRG unless the parameters of the theory take special values. The CRG allowed S-matrices, in the context of large $N$ conformal field theories (CFTs), can also be interpreted as bulk $AdS$ counterterms consistent with Chaos bound. Abstract

e17010 Background: Approximately 12% of patients (pts) with metastatic PCa (mPCa) identified by conventional imaging harbor DDRv. The increased use of PSMA PET has identified a group of pts with extra-prostatic PCa which is not apparent on conventional imaging and for whom the frequency of germline DDRv testing remains unknown. Methods: A single-institution retrospective analysis of patients with PCa detected by PSMA PET who had also undergone germline genetic testing was undertaken. Data collected included PSA level at time of PSMA PET imaging, stage/Gleason score at diagnosis (dx), rationale for germline testing, castration status, and whether the metastatic disease identified on PSMA PET represented de novo or recurrent mPCa. Germline sequencing results were evaluated for 16 DNA damage repair genes: ATM, ATR, BAP1, BARD1, BRCA1, BRCA2, BRIP1, CHEK2, GEN1, MSH2, MSH6, NBN, PALB2, PMS2, RAD51C, and RAD51D. The frequency of DDRv was evaluated in groups defined by PSMA imaging results: localized (N0M0), Node-Positive (N+M0), metastatic (M+) PCa. Results: Of 795 PCa pts who underwent germline testing and 2101 PCa pts who underwent PSMA PET imaging, 386 had undergone both, and constitute the study cohort. In the study cohort the distribution of PCa extent identified by PSMA PET was: 81/386 (21.0%) N0M0; 76/386 (19.7%) N+M0; 229/386 (59.3%) M+. There were no statistically significant differences in the prevalence of DDRv with regards to age, Gleason score at dx, PSA at time of imaging, castration status at time of imaging, rationale for germline testing, or if metastatic, whether de novo or recurrent. The distribution of DDRv is shown in the table. There were no statistically significant differences between groups. Conclusions: The overall frequency of pathogenic germline DDRv in PCa pts who had undergone PSMA PET imaging was 4.66%, considerably lower than what has been reported in men with mPCa detected with conventional imaging. The presence or absence of extra-prostatic PCa detected by PSMA PET imaging did not appear to affect the frequency of DDRv. Validation of these findings in other cohorts will be important to guide recommendations for germline genetic testing in the growing group of PCa pts undergoing PSMA PET imaging. [Table: see text]

22. Computational analysis of RNA methyltransferase Rv3366 as a potential drug target for combating drug-resistant Mycobacterium tuberculosis.

Abstract

Mycobacterium tuberculosis (M.tb) remains a formidable global health threat. The increasing drug resistance among M.tb clinical isolates is exacerbating the current tuberculosis (TB) burden. In this study we focused on identifying novel repurposed drugs that could be further investigated as potential anti-TB drugs. We utilized M.tb RNA methyltransferase Rv3366 (spoU) as a potential drug target due to its imperative activity in RNA modification and no structural homology with human proteins. Using computational modeling approaches the structure of Rv3366 was determined followed by high throughput virtual screening of Food and Drug Administration (FDA) approved drugs to screen potential binders of Rv3366. Molecular dynamics (MD) simulations were performed to assess the drug-protein binding interactions, complex stability and rigidity. Through this multi-step structure-based drug repurposing workflow two promising inhibitors of Rv3366 were identified, namely, Levodopa and Droxidopa. This study highlights the significance of targeting M.tb RNA methyltransferases to combat drug-resistant M.tb. and proposes Levodopa and Droxidopa as promising inhibitors of Rv3366 for future pre-clinical investigations.

Abstract

BackgroundEnfortumab vedotin (EV) is an antibody-drug conjugate approved for patients with treatment-refractory advanced urothelial carcinoma (aUC), however data on biomarkers of response is lacking.MethodsWe retrospectively identified all aUC patients at our institution who received EV monotherapy and had next-generation sequencing (NGS) data available. Patients were considered responders if they had a complete response or partial response on restaging scans during treatment. Observed response rate (ORR) was evaluated by local investigator and compared between responders and non-responders using Chi-squared test. A univariable analysis was conducted using the Cox proportional hazard test to assess for associations between baseline characteristics and most common somatic alterations (in ≥10% of patients) with patient survival outcomes [progression-free survival (PFS) and overall survival (OS)]. Somatic alterations were then individually evaluated in separate multivariate models while accounting for patient and clinical characteristics using Cox regression models.ResultsAmong 29 patients treated with EV monotherapy, 27 had available NGS data. Median age was 70, 24 (83%) were men, 19 (62%) were Caucasian, 15 (52%) had pure urothelial histology and 22 (76%) had primary tumor in the bladder. ORR was 41%, and PFS and OS for the overall cohort were 5.1 months and 10.2 months. Responders were enriched among patients with TP53, KDM6A and MDM2 alterations. Patients with these alterations, as well as those with composite TP53/MDM2 alterations (alterations in either TP53 or MDM2), also had increased ORR with EV treatment compared to patients without these alterations. In the univariable analysis, baseline albumin level ≥ 3.0g/dL and presence of composite TP53/MDM2 alterations were associated with a prolonged OS. Baseline ECOG 0/1, TP53 alterations and TP53/MDM2 alterations were associated with a prolonged PFS. In the multivariable analysis, TP53 and TP53/MDM2 alterations were genomic markers predictive of improved PFS after accounting for the relevant clinical characteristics.ConclusionIn this single-center retrospective analysis of aUC patients treated with EV, presence of TP53 or MDM2 somatic alterations, lower ECOG PS scores (ECOG 0 or 1) and higher albumin levels (≥3 g/dL) were associated with improved outcomes with EV treatment. Prospective and external validation of these findings in larger cohorts is warranted.

Abstract

In this paper we generalize the concept of Wigner function in the case of quantum mechanics with a minimum length scale arising due to the application of a generalized uncertainty principle (GUP). We present the phase space formulation of such theories following GUP and show that the Weyl transform and the Wigner function does satisfy some of their known properties in standard quantum mechanics. We utilise the generalized Wigner function to calculate the phase space average of the Hamiltonian of a quantum harmonic oscillator satisfying deformed Heisenberg algebra. It is also shown that averages of certain quantum mechanical operators in such theories may restrict the value of the deformation parameter specifying the degree of deformation of Heisenberg algebra. All the results presented are for pure states. The results can be generalized for mixed states., Comment: 26 pages, 2 figures. Abstract

A big problem in healthcare around the world is neurological illnesses. There is a huge healthcare and financial burden on society worldwide due to the dramatically increased risk of chronic sickness and diseases linked with posed lifestyle changes. Fine treatment for sick illnesses with few known adverse effects is the goal of research. A number of functional food studies have been launched in the last few decades in an effort to identify meals with enhanced therapeutic activity and reduced adverse effects. As a result, research into nutraceutical therapy for illness prevention and various extraction procedures for disorders has been underway. Progressive memory loss characterises Alzheimer's disease (AD), a neurodegenerative disorder. The pharmaceutical options available today are expensive, come with unwanted side effects, and are in short supply. Scientists and researchers have noticed that nutraceuticals have a big impact. The anti-Alzheimer's efficacy of nutraceuticals was examined in a number of clinical and preclinical investigations. The study of new therapeutic targets, such as the pathophysiological mechanisms and unique cascades, has resulted from the growing understanding of the AD pathogenesis. Therefore, the most effective and well-known nutraceuticals will be showcased in the present development, together with brief mechanisms involving antioxidants, autophagy control, anti-inflammatory, mitochondrial homeostasis, and more. Nutraceuticals have real-world impacts, and getting your hands on phytochemicals and other vital bioactive ingredients from therapeutically active foods is a top priority.
