We present two open-source datasets that provide time-dependent density-functional tight-binding (TD-DFTB) electronic excitation spectra of organic molecules. These datasets represent predictions of UV-vis absorption spectra performed on optimized geometries of the molecules in their electronic ground state. The GDB-9-Ex dataset contains a subset of 96,766 organic molecules from the original open-source GDB-9 dataset. The ORNL_AISD-Ex dataset was created from GDB-9 molecular structures using a generative algorithm and consists of 10,502,904 organic molecules that contain between 5 and 71 non-hydrogen atoms. The data reveals the close correlation between the magnitude of the gaps between the highest occupied molecular orbital (HOMO) and the lowest unoccupied molecular orbital (LUMO), and the excitation energy of the lowest singlet excited state energies quantitatively. The chemical variability of the large number of molecules was examined with a topological fingerprint estimation based on extended-connectivity fingerprints (ECFPs) followed by uniform manifold approximation and projection (UMAP) for dimension reduction. Both datasets were generated using a high-throughput workflow that used the DFTB+ software on the Andes' cluster of the Oak Ridge Leadership Computing Facility (OLCF) at Oak Ridge National Laboratory (ORNL).

Efficient methods for searching the chemical space of molecular compounds are needed to automate and accelerate the design of new functional molecules such as pharmaceuticals. Given the high cost in both resources and time for experimental efforts, computational approaches play a key role in guiding the selection of promising molecules for further investigation. Here, we construct a workflow to accelerate design by combining approximate quantum chemical methods [i.e. density-functional tight-binding (DFTB)], a graph convolutional neural network (GCNN) surrogate model for chemical property prediction, and a masked language model (MLM) for molecule generation. Property data from the DFTB calculations are used to train the surrogate model; the surrogate model is used to score candidates generated by the MLM. The surrogate reduces computation time by orders of magnitude compared to the DFTB calculations, enabling an increased search of chemical space. Furthermore, the MLM generates a diverse set of chemical modifications based on pre-training from a large compound library. We utilize the workflow to search for near-infrared photoactive molecules by minimizing the predicted HOMO-LUMO gap as the target property. Our results show that the workflow can generate optimized molecules outside of the original training set, which suggests that iterations of the workflow could be useful for searching vast chemical spaces in a wide range of design problems.

The FAIR principles of open science (Findable, Accessible, Interoperable, and Reusable) have had transformative effects on modern large-scale computational science. In particular, they have encouraged more open access to and use of data, an important consideration as collaboration among teams of researchers accelerates and the use of workflows by those teams to solve problems increases. How best to apply the FAIR principles to workflows themselves, and software more generally, is not yet well understood. We argue that the software engineering concept of technical debt management provides a useful guide for application of those principles to workflows, and in particular that it implies reusability should be considered as ‘first among equals’. Moreover, our approach recognizes a continuum of reusability where we can make explicit and selectable the tradeoffs required in workflows for both their users and developers.To this end, we propose a new abstraction approach for reusable workflows, with demonstrations for both synthetic workloads and real-world computational biology workflows. Through application of novel systems and tools that are based on this abstraction, these experimental workflows are refactored to rightsize the granularity of workflow components to efficiently fill the gap between end-user simplicity and general customizability. Our work makes it easier to selectively reason about and automate the connections between trade-offs across user and developer concerns when exposing degrees of freedom for reuse. Additionally, by exposing fine-grained reusability abstractions we enable performance optimizations, as we demonstrate on both institutional-scale and leadership-class HPC resources.

The campaign is an experimentation construct for codesign activity wherein multiple researchers carry out computational experiments that individually contribute to a shared goal. The larger objective of our research is a system that exists in the experimental environment that constructs a knowledge representation of campaigns and products both produced and consumed such that the campaign can as efficient as possible and the products richly contextualized for reuse. Using campaign experiments running on the Summit machine at Oak Ridge National Labs, we demonstrate early results of support for discovery queries and for detecting when two sweeps are similar.

ADIOS 2 addresses scientific data management needs ranging from scalable I/O in supercomputers, to data analysis in personal computer and cloud systems. Version 2 introduces a unified application programming interface (API) that enables seamless data movement through files, wide-area-networks, and direct memory access, as well as high-level APIs for data analysis. The internal architecture provides a set of reusable and extendable components for managing data presentation and transport mechanisms for new applications. ADIOS 2 bindings are available in C++11, C, Fortran, Python, and Matlab and are currently used across different scientific communities. ADIOS 2 provides a communal framework to tackle data management challenges as we approach the exascale era of supercomputing.

The cost of I/O is a significant challenge on current supercomputers, and the trend is likely to continue into the foreseeable future. This challenge is amplified in scientific visualization because of the requirement to consume large amounts of data before processing can begin. Lossy compression has become an important technique in reducing the cost of performing I/O. In this paper we consider the implications of using compressed data for visualization within a scientific workflow. We use visualization operations on simulation data that is reduced using three different state-of-the-art compression techniques. We study the storage efficiency and preservation of visualization features on the resulting compressed data, and draw comparisons between the three techniques used. Our contributions can help inform both scientists and researchers in the use and design of compression techniques for preservation of important visualization details.

In this paper we discuss our design of a toolset for automating performance studies of composed HPC applications that perform online data reduction and analysis. We describe Cheetah, a new framework for performing parametric studies on coupled applications. Cheetah facilitates understanding the impact of various factors such as process placement, synchronicity of algorithms, and storage vs. compute requirements for online analysis of large data. Ultimately, we aim to create a catalog of performance results that can help scientists understand tradeoffs when designing next-generation simulations that make use of online processing techniques. We illustrate the design choices of Cheetah by using a reaction-diffusion simulation (Gray-Scott) paired with an analysis application to demonstrate initial results of fine-grained process placement on Summit, a pre-exascale supercomputer at Oak Ridge National Laboratory.

Complex workflows consisting of multiple simulation and analysis codes running concurrently through in-memory coupling is becoming popular due to inherent advantages in online management of large-scale data, resilience, and the code development process. However, orchestrating such a multi-application workflow to efficiently utilize resources on a heterogeneous architecture is challenging. In this paper, we present our results with running the Fusion Whole Device Modeling benchmark workflow on Summit, a pre-exascale supercomputer at Oak Ridge National Laboratory. We explore various resource distribution and process placement mechanisms, including sharing compute nodes between processes from separate applications. We show that fine-grained process placement can have a significant impact towards efficient utilization of the compute power of a node on Summit, and conclude that sophisticated tools for performing co-design studies of multi-application workflows can play an important role towards efficient orchestration of such workflows.

Scientific data collections grow ever larger, both in terms of the size of individual data items and of the number and complexity of items. To use and manage them, it is important to directly address issues of robust and actionable provenance. We identify three key drivers as our focus: managing the size and complexity of metadata, lack of a priori information to match usage intents between publishers and consumers of data, and support for campaigns over collections of data driven by multi-disciplinary, collaborating teams. We introduce the Hoarde abstraction as an attempt to formalize a way of looking at collections of data to make them more tractable for later use. Hoarde leverages middleware and systems infrastructures for scientific and technical data management. Through the lens of a select group of challenging data usage scenarios, we discuss some of the aspects of implementation, usage, and forward portability of this new view on data management.
