Computer Science - Information Retrieval ,Computer Science - Machine Learning - Abstract
To help researchers conduct a systematic review or meta-analysis as efficiently and transparently as possible, we designed a tool (ASReview) to accelerate the step of screening titles and abstracts. For many tasks - including but not limited to systematic reviews and meta-analyses - the scientific literature needs to be checked systematically. Currently, scholars and practitioners screen thousands of studies by hand to determine which studies to include in their review or meta-analysis. This is error prone and inefficient because of extremely imbalanced data: only a fraction of the screened studies is relevant. The future of systematic reviewing will be an interaction with machine learning algorithms to deal with the enormous increase of available text. We therefore developed an open source machine learning-aided pipeline applying active learning: ASReview. We demonstrate by means of simulation studies that ASReview can yield far more efficient reviewing than manual reviewing, while providing high quality. Furthermore, we describe the options of the free and open source research software and present the results from user experience tests. We invite the community to contribute to open source projects such as our own that provide measurable and reproducible improvements over current practice., Comment: All code for the software ASReview is available under an Apache-2.0 license at Github: https://github.com/asreview

academic institutions ,surveys ,scholarly communication ,Open Access publishing ,institutional publishing - Abstract
In the transition towards Open Access (OA), institutional publishing is challenged by fragmentation and varying service quality, visibility, and sustainability. To address this issue, DIAMAS gathers 23 organisations from 12 European countries, well-versed in OA academic publishing and scholarly communication. The project will: 1. Map the current landscape of Institutional Publishing Service Providers (IPSPs) in 25 countries of the ERA with special attention for IPSPs that do not charge fees for publishing or reading. This will yield a taxonomy of IPSPs and an IPSP landscape report, a basis for the rest of the project. 2. Coordinate and improve the efficiency and quality of IPSPs by developing an Extensible Quality Standard for Institutional Publishing (EQSIP). This quality standard will professionalise, strengthen, and reduce the fragmentation of institutional publishing in Europe. EQSIP will serve as a benchmark for a gap analysis of the data. The report is the main deliverable of a scoping exercise undertaken in the context of Work Package 2, with an aim to identify focus points for the project’s landscaping activities; it draws on existing resources and primary research to provide a framework for analysing existing gaps, and inform decisions on the services to be designed by DIAMAS. The definitions and typologies in the document address issues related to the governance, the services, the funding streams and the main outputs curated by Institutional Publishing Service Providers (IPSPs), thus enabling partners to gain an understanding of the diverse operational models and roles of IPSPs within the institutional open access publishing ecosystem. The report also presents the conclusions of the geographical scoping for the project’s planned survey to collect IPSP data., Deliverable under EC review

Metadata ,Data ,Open Science ,citation format ,TRIPLE ,PDI ,data quality ,Guidelines ,Research Data ,vocabulary - Abstract
This report focuses on the metadata as a specific type of research data in the humanities by analysing key metadata elements – persistent identifiers (PIDs), abstracts, keywords and citations. It defines those elements, outlines challenges for processing them in the humanities and presents the challenges for GoTriple as the metadata aggregator of this kind of research data. The assumption is that GoTriple is a specific kind of research dataset on its own that can and will be reused by stakeholders such as other metadata aggregators, indexers, publishers, information services (i.e. providers of scholarly metrics), but also scientists interested in data-driven research (cultural analytics, scientometrics, bibliometrics, etc.). This demands a good understanding of key metadata elements important to GoTriple's aggregation and enrichment processes (abstracts, keywords) and their development (PIDs, citations). Chapter 1 defines the aim of the deliverable, context of its creation and its audience. Chapter 2 discusses the specificity of the research data in the humanities and this report’s position in the rich discussions on the topic. Chapter 3 – dedicated to PIDs – presents the overview of the topic and the challenges related to the PID’s uptake by the humanities, such as the role of cultural heritage data for the humanities, importance of bibliodiversity and multilingualism (subchapter 3.1), then it proceeds to the discussion of processing PIDs from GoTriple’s data providers by focusing on data dispersion and heterogeneity (subchapter 3.2). Chapter 4 – dedicated to keywords – begins with the typology of keywords and the expected standards they should adhere to (subchapter 4.1). Subchapter 4.2 tackles the issue of automated generation of keywords and proposes different approaches applicable in the context of GoTriple. In the subchapter 4.3 a current approach to keyword organisation in GoTriple is presented, with focus on the GoTriple vocabulary that responds to the need for keywords LOD-ification and can be in the future reused for automated keyword generation. Chapter 5 – dedicated to abstracts – starts with the comprehensive presentation of the abstract ecosystem, offering also a specific perspective on SSH. Subchapter 5.2 offers solutions to the issues of “missing abstracts” which are aimed at the needs of the GoTriple platform. Chapter 6 – dedicated to citations – offers an overview of the topic and its relevance to the SSH. In the subchapter 6.2 an analysis of issues related to GoTriple’s expression of citation data is presented (that relates especially to the challenge of processing different citation formats and citation data quality). Each chapter concludes with a summary of the guidelines for the specific metadata type for the humanities., The TRIPLE project (https://project.gotriple.eu/), which is financed under the Horizon 2020 framework (https://cordis.europa.eu/project/id/863420), under Grant Agreement No. 863420, with approx. 5.6 million Euros for a duration of 42 months (2019-2023). The content of this deliverable reflects only TRIPLE's view and the Commission is not responsible for any use that may be made of the information it contains.

open metadata ,FORCE11 - Abstract
Lightning talk presentation at FORCE2021 Abstract: The recently announced closure of Microsoft Academic raises challenges for the many tools, projects and services which have relied on it as a source of largely open metadata. This closure highlights the need for transparency, provenance and community governance in open metadata collection and provision. Multiple organizations are working to produce such datasets, including to fill the gap the closure of Microsoft Academic will create. Ideally, these initiatives do not lead to siloed collections of metadata, but will contribute to a rich open metadata landscape. More than simply a set of datasets competing with each other we need data that can be combined to enable discovery, linking and integration of data on research process and outputs. To enable evaluation and systemic change in the research system we will need to tell new stories about how research is produced, shared and used. In this project, we assessed the value added by integrating Microsoft Academic data with Crossref metadata, and compared this to the recently released OpenAlex dataset. We show how this analysis can be extended to other datasets such as OpenAIRE and CORE, to assess the completeness and coverage of current metadata collections, identify where they can strengthen each other and which gaps and biases in the open metadata landscape remain to be addressed.

We suggest to broaden and deepen the open access agenda by including several open access characteristics: more document types, retrospectivity, immediacy, open licenses, open metadata, open peer review, alternative platformsand diamond open access. To facilitate discussion, a framework is proposed that allows specifying these actions by the a) aspects of open access they address (what is made open access, how/when/where it is made open access, and copyright and rights retention), b) the actors that play a role (government, research institutions, funders), and c) the various levels at which these actions can be taken: state as goal, set as policy, legalize and promote, recognize and reward, finance, support with infrastructure. A template is provided to ease the use of the framework. As important actors publishers could help this agenda in several ways

Presentation at ISSI2021 (https://issi2021.org) (prerecorded) Preprints have become an important part of the scholarly communication ecosystem. To be able to connect preprints to subsequent journal publications, and thereby have access to the full record of versions of a publication, the existence of reliable links between preprints and subsequent publications, available in an open infrastructure, is important. This paper reports on research in progress investigating, for a subset of COVID19-related preprints, authoritative links between preprints and published papers in Crossref metadata and on preprint servers themselves. It is shown that the coverage of links from preprints to published papers in Crossref metadata is often incomplete compared to links found on preprint servers themselves, underlining the potential for improvement in the update of metadata. These are the slides from the LIBER 2021 Session Hand in Hand: Supporting Strong OA Communities This session will be chaired by Simone Kortekaas, Wageningen University & Research - Library, the Netherlands LYRASIS Research and an Inclusive Approach to Open Access, Celeste Feather, Heather Rosen, Sharla Lair, Jill Grogg, LYRASIS, United States Networking and capacity building - How we support the open access community in Germany, Helene Brinken, Technische Informationsbibliothek (TIB), Germany; Andreas Kirchner, University of Konstanz, Germany, Linda Martin, Universitätsbibliothek Bielefeld, Jochen Schirrwagen, Universitätsbibliothek Bielefeld, Jessika Rücknagel, Technische Informationsbibliothek (TIB), Hannah Schneider, Kommunikations-, Informations-, Medienzentrum der Universtität Konstanz (KIM), Paul Schultze-Motel, Helmholtz Open Science Office, Agnieszka Wenninger, Open-Access-Büro Berlin (OABB) Advancing Open Access in the Netherlands after 2020: from quantity to quality, Hans De Jonge, Dutch Resarch Council; Jeroen Sondervan, Bianca Kramer, Jeroen Bosman, Utrecht University, the Netherlands The first presentation by Hannah Rosen and Celeste Feather discusses the survey of predominantly United States higher education libraries conducted by LYRASIS Research in 2020 to understand the spectrum of attitudes and actions related to Open Access. Briefly, the results indicated that the U.S. approach to OA is decentralised, lacking the focused trends that are apparent in other areas of the world. This presentation will outline the results of the survey in more detail, as well as the conclusions LYRASIS has drawn and the work that has been undertaken to develop an inclusive approach to a variety of OA initiatives. The second presentation by Helene Brinken and Andreas Kirchner will share experiences and interim results from a new project funded by the German Federal Ministry of Education and Research (BMBF): "open-access.network – Competency and Networking Platform in the Field of Open Access". The project builds on the open-access.net web portal providing information, transfer of competences and networking for the German Open Access community. The information, training and networking offers developed during this three-year project are aimed at researchers, research support staff, and the broader Open Access community. The third presentation by Jeroen Sondervan, Jeroen Bosman, Bianca Kramer, and Hans de Jonge explores options to advance Open Access after 2021, using the Netherlands as a case study. Its premise is that there is a need to look at qualitative aspects of Open Access, alongside quantitative ones. The talk will first take stock of the progress that has been made before suggesting how to broaden the agenda. It is meant to act as a starting point to discuss what should be priorities to work on moving forward, including for research libraries, and also beyond the Dutch context.

The purpose of this article is to explore options to further open access in the Netherlands from 2021. Its premise is that there is a need to look at qualitative aspects of open access, alongside quantitative ones. The paper first takes stock of progress that has been made. Next, we suggest to broaden the agenda by involving more types of actors and involve other scholarly formats (like books, chapters, proceedings, preprints and textbooks). At the same time we suggest to deepen the open access agenda by including several open access characteristics: immediacy, open licenses, open metadata, open peer review and diamond open access. To facilitate discussion,a framework is proposed that allows specifying these actions by the a) aspects of open access they address (what is made open access, how/when/where it is made open access, and copyright and rights retention), b) the actors that play a role (government, research institutions, funders), and c) the various levels at which these actions can be taken: state as goal, set as policy, legalize and promote, recognize and reward, finance, support with infrastructure. Background: The frequency of late-onset Huntington's disease (>59 years) is assumed to be low and the clinical course milder. However, previous literature on late-onset disease is scarce and inconclusive. Objective: Our aim is to study clinical characteristics of late-onset compared to common-onset HD patients in a large cohort of HD patients from the Registry database. Methods: Participants with late- and common-onset (30–50 years)were compared for first clinical symptoms, disease progression, CAG repeat size and family history. Participants with a missing CAG repeat size, a repeat size of ≤35 or a UHDRS motor score of ≤5 were excluded. Results: Of 6007 eligible participants, 687 had late-onset (11.4%) and 3216 (53.5%) common-onset HD. Late-onset (n = 577) had significantly more gait and balance problems as first symptom compared to common-onset (n = 2408) (P

Presentation at PIDapalooza 2021 (https://www.pidapalooza.org) Crossref notifies preprint servers of potential matches with published articles. It requires preprint servers to verify the links and add them to the metadata record of the preprint, but uptake of this varies across preprint services. Using a collection of COVID-19 related preprints from over 15 different preprint servers (itself collected through Crossref), Ilooked at how many of these have links to published journal articles. Icompared this to information on preprint servers themselves, and also look at differences between preprints servers (regional, disciplinary, publisher-linked) in percentage of preprints linked to journal articles, time-to-publication, and the 'destination' of preprints. The results are as much a reflection on the uptake of metadata linking as on the actual rate of preprints that get published as journal articles. As such, they are a call to action to publishers and preprint servers to include these links in their metadata and thereby help improve the scholarly record. Code and data for most figures are available on GitHub: https://github.com/bmkramer/covid19_preprints_published A live version of this presentation (in Google Slides)is available at https://tinyurl.com/pidapalooza2021-preprints

Taverne ,Statistics::Computation - Abstract
Bayesian statistics is an approach to data analysis based on Bayes’ theorem, where available knowledge about parameters in a statistical model is updated with the information in observed data. The background knowledge is expressed as a prior distribution and combined with observational data in the form of a likelihood function to determine the posterior distribution. The posterior can also be used for making predictions about future events. This Primer describes the stages involved in Bayesian analysis, from specifying the prior and data models to deriving inference, model checking and refinement. We discuss the importance of prior and posterior predictive checking, selecting a proper technique for sampling from a posterior distribution, variational inference and variable selection. Examples of successful applications of Bayesian analysis across various research fields are provided, including in social sciences, ecology, genetics, medicine and more. We propose strategies for reproducibility and reporting standards, outlining an updated WAMBS (when to Worry and how to Avoid the Misuse of Bayesian Statistics) checklist. Finally, we outline the impact of Bayesian analysis on artificial intelligence, a major goal in the next decade.

40. Open metadata - where do we stand? : Keynote

- Abstract
Metadata form an important part of the research communication ecosystem - allowing discovery, linking and integration of data on research process and outputs, research evaluation and metaresearch. It can be argued that publications, data and other research objects can only be FAIR when their metadata are open, and while there are many organizations working on providing open metadata, a number of challenges remain. These include licensing issues, the existence of siloed collections of metadata and the continued commercial enclosure of certain types of metadata. There is also growing awareness of the need for transparency, provenance and community governance in open metadata collection and provision. Finally, there are questions around the pros and cons of centralization vs. distributed systems, and the role of community curation vs. authoritative sources of metadata. This presentation will discuss these aspects, highlight a number of current initiatives towards open metadata, and discuss where these can strengthen each other and which gaps and biases in the open metadata landscape remain to be addressed. One of the major challenges in data-driven research is facilitating knowledge discovery by assisting humans and machines in their discovery of, access to, and integration and analysis of data and their associated research objects, e.g., algorithms, software, and workflows. Both publications, which remain the most common means to disseminate research results, and data are recognized as important elements of research. Data is used as input or created, then analyzed, integrated, and transformed to become an output, contributing to obtaining new insights and therefore advancing science.

I4OA ,open abstracts ,Initiative for Open Abstracts ,GeneralLiterature_REFERENCE(e.g.,dictionaries,encyclopedias,glossaries) - Abstract
Initiative for Open Abstracts Launches to Promote Discovery of Research A new cross-publisher initiative calls for unrestricted availability of abstracts to boost the discovery of research The Initiative for Open Abstracts (I4OA) calls on scholarly publishers to open their abstracts, and specifically to deposit them with Crossref. Unrestricted availability of abstracts will boost the discovery of research. 40 publishers have already agreed to support I4OA and to make their abstracts openly available. I4OA is also supported by a large number of research funders, libraries and library associations, infrastructure providers, and open science organizations. The Initiative for Open Abstracts (I4OA) calls on all scholarly publishers to open the abstracts of their publications, and specifically to distribute them through Crossref, in order to facilitate large-scale access and promote discovery of critical research. I4OA—a collaboration between scholarly publishers, academic librarians, researchers, infrastructure providers and other stakeholders—will launch at the online conference of the Open Access Scholarly Publishers Association (OASPA) on September 24th 2020. I4OA has been established to advocate and promote the unrestricted availability of the abstracts of scholarly publications, particularly journal articles and book chapters. Making abstracts openly available helps scholarly publishers to maximize the visibility and reach of their journals and books. Open abstracts make it easier for scholars to discover, read and then cite these publications; promotes their inclusion in systematic reviews; expands and simplifies the use of text mining, natural language processing and artificial intelligence techniques in bibliometric analyses; and facilitates scholarship across all disciplines by those without subscription access to commercial bibliographic services. I4OA was inspired by the success of the Initiative for Open Citations (I4OC), which encourages the submission of references to Crossref. Since the launch of I4OC in 2017, over two thousand scholarly publishers have chosen to make the reference lists of their journal articles and book chapters openly available through Crossref. I4OA aims to replicate the success of I4OC by achieving a rapid jump in the open availability of scholarly abstracts. Contact & further information Further information may be obtained from the I4OA website athttps://i4oa.org(live from September 24th 2020), by emailing Ludo Waltman, coordinator of I4OA, atopenabstracts@gmail.com, or by following@open_abstractson Twitter. There will bealso a webinar on I4OA on October 5th 2020 at 4 pm CEST (register athttps://tinyurl.com/i4oa-webinar)

Background: People with Huntington's disease (HD) have been observed to have lower rates of cancers. Objective: To investigate the relationship between age of onset of HD, CAG repeat length, and cancer diagnosis. Methods: Data were obtained from the European Huntington's disease network REGISTRY study for 6540 subjects. Population cancer incidence was ascertained from the GLOBOCAN database to obtain standardised incidence ratios of cancers in the REGISTRY subjects. Results: 173/6528 HD REGISTRY subjects had had a cancer diagnosis. The age-standardised incidence rate of all cancers in the REGISTRY HD population was 0.26 (CI 0.22-0.30). Individual cancers showed a lower age-standardised incidence rate compared with the control population with prostate and colorectal cancers showing the lowest rates. There was no effect of CAG length on the likelihood of cancer, but a cancer diagnosis within the last year was associated with a greatly increased rate of HD onset (Hazard Ratio 18.94, p < 0.001). Conclusions: Cancer is less common than expected in the HD population, confirming previous reports. However, this does not appear to be related to CAG length in HTT. A recent diagnosis of cancer increases the risk of HD onset at any age, likely due to increased investigation following a cancer diagnosis.

Data available at: https://doi.org/10.5281/zenodo.3549020 The analysis presented in this report, carried out by Utrecht University Library, aims to provide cOAlition S, an international group of research funding organizations, with initial quantitative and descriptive data on the availability and usage of various open access options in different fields and subdisciplines, and, as far as possible, their compliance with Plan S requirements. Plan S, launched in September 2018, aims to accelerate a transition to full and immediate Open Access. In the guidance to implementation, released in November 2018 and updated in May 2019, a gap analysis of Open Access journals/platforms was announced. Its goal was to inform Coalition S funders on the Open Access options per field and identify fields where there is a need to increase the share of Open Access journals/platforms. The report should be seen as a first step: an exploration in methodology as much as in results. Subsequent interpretation (e.g. on fields where funder investment/action is needed) and decisions on next steps (e.g. on more complete and longitudinal monitoring of Plan S-compliant venues) is intentionally left to cOAlition S and its members. This work was commissioned on behalf of cOAlition S by the Dutch Research Council (NWO), a member of cOAlition S. Bianca Kramer and Jeroen Bosman of Utrecht University Library were appointed to lead the project., The dataset accompanying this report is available at https://doi.org/10.5281/zenodo.3549020

50. Citations - how open do we want them?

Panel discussion at FORCE2019, Edinburgh, Scotland - October 17, 2019 Citations are an important aspect of scholarly infrastructure. Citation databases play an important role in discovery and assessment; however, they currently lack community governance and often have restricted access. Over half of all articles referenced in Crossref now have openly available citations thanks to the I4OC initiative, enabling the citations to be used by anyone for any purpose. For example, OpenCitations have built the open citations index of DOI-to-DOI citations (COCI -https://opencitations.net/index/coci). Yet what about the other half? When publishers themselves cannot be convinced to make citations open, are there other sources that can be used instead? If so, what role do license restrictions play in the availability and reuse of citations from these sources? This panel session covers two potential ways of sourcing open citation information and the dilemmas posed by their incompatible license requirements: Crowdsourced Open Citations Index (CROCI -https://opencitations.net/index/croci)- begun by OpenCitations in 2019 as a project in which anyone can deposit citation information, as long as they have the legal right to do so. The information is deposited with a Creative Commons CC0 license in order to enable reuse without limitations. Microsoft Academic (MA -https://academic.microsoft.com/home) and The Lens (https://www.lens.org) can provide a source of citations that are not openly available through Crossref. In both cases, the information is available for sharing and reuse under an Open Data Commons ODC BY license. While citations crowdsourced through CROCI would be fully open for reuse, the approach is limited in scale. Meanwhile, sourcing information from Microsoft Academic or Lens means that more citations can be made publicly available, but also means that the citations cannot be reused without attribution - for example, they cannot be integrated with other open citations in COCI. This raises interesting questions, which will also be discussed during this session: What does openness mean for citations? What are the potential uses cases for open citations? Which is the best approach when sourcing citations that are currently not openly available?
