Komplexe Lebenszyklen sind eine häufige, aber anspruchsvolle Lebensweise von Parasiten. Parasiten mit komplexen Lebenszyklen infizieren nacheinander mehrere Wirte und passen sich an verschiedene ökologische Nischen an. Werden in diesem Szenario dieselben Gene in allen Wirten einheitlich exprimiert? Die Hypothese der adaptiven Entkopplung besagt, dass verschiedene Stadien in einem komplexen Lebenszyklus genetisch und evolutionär unabhängig sind, was bedeutet, dass die Selektion auf Parasitenmerkmale in einem Wirt keine Auswirkungen auf Merkmale in anderen Wirten hat. Wir haben diese Hypothese anhand von zwei Parasitenarten getestet: dem Bandwurm Schistocephalus solidus und dem Fadenwurm Camallanus lacustris. Die Transkriptomsequenzierung wurde an Proben während ihrer komplexen Lebenszyklen durchgeführt. Die Genexpressionsanalyse wurde durchgeführt, um Gene zu identifizieren, die zwischen den Wirten, zwischen den Funktionsstadien und zwischen den Bedingungen unterschiedlich exprimiert werden. Darüber hinaus wurde mit einer Analyse der Anreicherung von Gensätzen untersucht, ob ähnliche biologische Funktionen von ähnlichen Genen in verschiedenen Stadien kodiert werden. Unsere Ergebnisse zeigen signifikante Unterschiede in der Genexpression zwischen den verschiedenen Stadien, wobei keine positive Korrelation zwischen Stadien mit derselben Aufgabe oder demselben Wirt beobachtet wurde. Gene, die in einem Stadium hochreguliert (oder herunterreguliert) werden, werden in anderen Stadien nicht in ähnlicher Weise exprimiert. Dies spricht für die Unabhängigkeit der einzelnen Stadien bei der Genexpression, die es den Parasiten ermöglicht, ihren Phänotyp als Reaktion auf unterschiedlichen Selektionsdruck zu modulieren. Parasites with complex life cycles sequentially infect multiple hosts, adapting to various ecological niches using information encoded within a single genome. In this scenario, are the same genes expressed consistently across all hosts, as might occur when parasite stages perform similar functions? The adaptive decoupling hypothesis posits that different stages in a complex life cycle are genetically and evolutionarily independent, meaning selection on parasite traits in one host does not affect traits in other hosts. We tested this hypothesis using two species of parasites: the tapeworm Schistocephalus solidus and the nematode Camallanus lacustris, both of which have three-host life cycles. Transcriptome sequencing was performed on samples throughout their complex life cycles, generating transcriptomes from 10 stages of S. solidus and 7 stages of C. lacustris. Gene expression analysis was conducted to identify genes differentially expressed between hosts, between functional stages, and between conditions. Additionally, gene set enrichment analysis assessed whether similar biological functions are encoded by similar genes across stages. Our findings demonstrate significant differences in gene expression across stages, with no positive correlation observed between stages sharing the same task or host. The highest correlation occurred between stages sampled close in time. In conclusion, the lack of positive correlation between different life cycle stages indicates that genes up-regulated (or down-regulated) in one stage are not similarly expressed in other stages. This evidence supports the independence of each stage in gene expression, enabling parasites to modulate their phenotype in response to different selective pressures. Zelluläre Entscheidungen, wie z. B. die Differenzierung von T-Helferzellen (Th-Zellen) in spezialisierte Effektorlinien, haben großen Einfluss auf die Spezifität von Immunreaktionen. Solche Reaktionen sind das Ergebnis eines komplexen Zusammenspiels einzelner Zellen, die über kleine Signalmoleküle, so genannte Zytokine, kommunizieren. Die hohe Anzahl der Komponenten, sowie deren komplizierte und oft nichtlineare Interaktionen erschweren dabei die Vorhersage, wie bestimmte zelluläre Reaktionen erzeugt werden. Aus diesem Grund sind die globalen Auswirkungen der gezielten Beeinflussung einzelner Zellen oder spezifischer Signalwege nur unzureichend verstanden. So wirken beispielsweise etablierte Behandlungen von Autoimmunkrankheiten oft nur bei einem Teil der Patienten. Durch Einzelzellmethoden wie Live-Cell-Imaging, Massenzytometrie und Einzelzellsequenzierung, können Immunzellen heutzutage quantitativ auf mehreren Ebenen charakterisiert werden. Diese Ansammlung quantitativer Daten erlaubt die Formulierung datengetriebener Modelle zur Vorhersage von zellulären Entscheidungen, allerdings fehlen in vielen Fällen Methoden, um die verschiedenen Daten auf geeignete Weise zu integrieren und zu annotieren. Die vorliegende Arbeit befasst sich mit quantitativen Modellformulierungen für die Entscheidungsfindung von Zellen im Immunsystem mit dem Schwerpunkt auf Lymphozytenproliferation, -differenzierung und -tod., Cellular decisions, such as the differentiation of T helper (Th) cells into specialized effector lineages, largely impact the direction of immune responses. Such population-level responses are the result of a complex interplay of individual cells which communicate via small signaling molecules called cytokines. The system's complexity, stemming not only from the number of components but also from their intricate and oftentimes non-linear interactions, makes it difficult to develop intuition for how cellular responses are actually generated. Not surprisingly, the global effects of targeting individual cells or specific signaling pathways through perturbations are poorly understood. For instance, common treatments of autoimmune diseases often work for some patients, but not for others. Recently developed methods such as live-cell imaging, mass cytometry and single-cell sequencing now enable quantitative characterization of individual immune cells. This accumulating wealth of quantitative data has laid the basis to derive predictive, data-driven models of immune cell behavior, but in many cases, methods to integrate and annotate the data in a way suitable for model formulation are missing. In this thesis, quantitative workflows and methods are introduced that allow to formulate data-driven models of immune cell decision-making with a particular focus on lymphocyte proliferation, differentiation and death.

Bakterielle Wirte wie Escherichia coli dienen der Produktion industrieller rekombinanter Proteine. Dieser Prozess verursacht systemischen Stress und führt zu umfangreichen Veränderungen in mRNA- und Proteinexpression. In meiner Arbeit analysiere ich Regulationsmechanismen der zellulären Reaktion auf diesen Stress. Zudem untersuche ich die zelluläre Ressourcenallokation mittels eines stationären Ganzzellmodells von E. coli, basierend auf der Resource Balance Analysis. Das Modell berücksichtigt Kosten zellulärer Prozesse und Einschränkungen wie Energie, Effizienz und Raum. Es unterstützt die Experimentplanung in der Bioproduktion. Weiterhin habe ich an der Entwicklung von RBApy mitgewirkt, einer Software zur Erstellung und Simulation von RBA-Modellen. Schließlich entwickle ich ein Modell zur Untersuchung der Regulation von Stressreaktionen durch die Tendenz der Zelle, wachstumsoptimale Ressourcenstrategien anzuwenden. Das Modell berücksichtigt zelluläre Beschränkungen und zeigt, dass die erhaltene Stressreaktion der experimentell ermittelten Reaktion ähnelt. Die Integration von Ressourcenzuteilung in Zellmodelle ermöglicht Einsichten in regulatorische Ereignisse und Anpassungen während der Bioproduktion, was zur Optimierung der rekombinanten Proteinexpression in Escherichia coli beiträgt., Bacterial hosts such as Escherichia coli are used for the production of industrial recombinant proteins. This process causes systemic stress and leads to extensive changes in mRNA and protein expression. In my work, I analyze regulatory mechanisms of the cellular response to this stress. In addition, I investigate cellular resource allocation using a steady-state whole-cell model of E. coli based on resource balance analysis. The model accounts for costs of cellular processes and constraints such as energy, efficiency, and space. It supports experiment design in bioproduction. Furthermore, I contributed to the development of RBApy, a software to create and simulate RBA models. Finally, I developed a model to study the regulation of stress responses by the tendency of the cell to adopt growth-optimal resource strategies. The model accounts for cellular constraints and shows that the obtained stress response resembles the experimentally determined response. Integrating resource allocation into cell models provides insights into regulatory events and adaptations during bioproduction, which contributes to the optimization of recombinant protein expression in Escherichia coli.

Eukaryontische Zellen besitzen ein Zytoskelett, ein zelluläres Netzwerk aus Biopolymeren. Unter diesen Biopolymeren sind die Mikrotubuli weitgehend konserviert. Diese aus Tubulin aufgebauten Filamente sind dynamisch und wechseln zwischen Phasen des Wachstums und der Schrumpfung. Die genauen Mechanismen, die die dynamische Instabilität der Mikrotubuli bestimmen, werden noch erforscht. Die Allgegenwart von Mikrotubuli wirft die Frage auf, wie sie in verschiedenen thermischen Umgebungen konservierte Funktionen ausführen können. Um dieser Fragestellung nachzugehen, habe ich verwandte Froscharten mit unterschiedlich temperierten Lebensräumen untersucht: Xenopus laevis (16-22 °C), Xenopus borealis (19-23 °C) und Xenopus tropicalis (22-30 °C). Um zu untersuchen, ob sich die biochemischen Eigenschaften von Tubulin und die Dynamik der Mikrotubuli bei den drei Arten an die Temperatur angepasst hat, habe ich die Methoden der Tubulin-Affinitätsreinigung und die temperaturgesteuerte TIRF-Mikroskopie zur Rekonstitution der Mikrotubuli-Dynamik kombiniert. Dabei habe ich festgestellt, dass bei einer Temperatur von 25°C die Wachstumsgeschwindigkeit der Mikrotubuli im Bezug zur thermischen Nische der einzelnen Arten negativ korreliert. Die Verwendung der Arrhenius-Gleichung zum Vergleich der Aktivierungsenergie der Mikrotubuli-Polymerisation für jede Spezies ergab, dass die freie Energie des Tubulins umso höher ist, je kälter die thermische Nische der Spezies ist. Die Mikrotubuli von X. laevis und X. borealis zeigten eine längere Lebensdauer und wurden häufiger zerstört als die von X. tropicalis. Die Tubuline von X. laevis und X. borealis sind phosphoryliert, im Gegensatz zu X. tropicalis. Die Ergebnisse zeigen, dass sich Xenopus Tubulin und die Dynamik der Mikrotubuli an die Temperatur angepasst haben. Among the filaments of the cytoskeleton, microtubules are widely conserved. Built from tubulin, those filaments are dynamic, alternating between phases of growth and shrinkage. The biochemical properties of tubulin shape the dynamic behavior of microtubules, which is crucial for many cellular processes. The precise mechanisms determining microtubule dynamic instability are still under investigation. The ubiquity of microtubules raises the question of how they can perform conserved functions within various thermal environments. To address this, I turned to closely related frog species living at different temperatures, Xenopus laevis (niche: 16-22°C), Xenopus borealis (19-23°C) and Xenopus tropicalis (22-30°C). To probe whether the biochemical properties of tubulin and microtubule dynamics adapted to temperature across those three species, I combined tubulin affinity purification and temperature-controlled TIRF microscopy of in vitro reconstitution of microtubule dynamics. I found that at 25°C, the microtubule growth velocity inversely correlates with the thermal niche of each species. Adjusting temperature to each species’ endogenous condition modulates the growth rate differences across species. Using the Arrhenius equation to compare the activation energy of microtubule polymerization for each species suggested that the colder the thermal niche of the species, the higher the free energy of its tubulin. Microtubules from the cold-adapted species X. laevis and X. borealis have longer lifetimes and rescue more often than those of X. tropicalis, both at 25°C and at each species’ endogenous condition. X. laevis and X. borealis tubulins are phosphorylated, contrary to X. tropicalis. My results show that Xenopus tubulin and microtubule dynamics have adapted to temperature. Cold-living species cope with the lower energy of the milieu by facilitating growth and stability.

Boolean networks (BNs) have been developed to describe various biological processes, which requires analysis of attractors, the long-term stable states. While many methods have been proposed to detection and enumeration of attractors, there are no methods which have been demonstrated to be theoretically better than the naive method and be practically used for large biological BNs. Here, we present a novel method to calculate attractors based on a priori information, which works much and verifiably faster than the naive method. We apply the method to two BNs which differ in size, modeling formalism, and biological scope. Despite these differences, the method presented here provides a powerful tool for the analysis of both networks. First, our analysis of a BN studying the effect of the microenvironment during angiogenesis shows that the previously defined microenvironments inducing the specialized phalanx behavior in endothelial cells (ECs) additionally induce stalk behavior. We obtain this result from an extended network version which was previously not analyzed. Second, we were able to heuristically detect attractors in a cell cycle control network formalized as a bipartite Boolean model (bBM) with 3158 nodes. These attractors are directly interpretable in terms of genotype-to-phenotype relationships, allowing network validation equivalent to an in silico mutagenesis screen. Our approach contributes to the development of scalable analysis methods required for whole-cell modeling efforts.

In dieser Dissertation modellieren und analysieren wir scRNA-Seq-Daten, um Mechanismen, die biologischen Prozessen zugrunde liegen, zu verstehen In scRNA-Seq-Experimenten wird biologisches Rauschen mit technischem Rauschen vermischt. In immortalisierten Zelllinien stellen wir fest, dass die Transkriptomdynamiken des Zellzyklus hauptsächlich unabhängig von den Dynamiken anderer Zellprozesse stattfinden. Unser Algorithmus (“Revelio”) bringt eine einfache Methode mit sich, um unsynchronisierte Zellen nach der Zeit zu ordnen und ermöglicht das exakte Entfernen von Zellzykluseffekten. Die Form der Zellzyklus-Trajektorie zeigt, dass der Zellzyklus sich dazu entwickelt hat, Änderungen der transkriptionellen Aktivitäten und der damit verbundenen regulativen Anstrengungen zu minimieren. Dieses Konstruktionsprinzip könnte auch für andere Prozesse relevant sein. Durch die Verwendung von metabolischer Molekülmarkierung erweitern wir Modelle zur mRNA-Kinetik, um dynamische mRNA-Ratenparameter für Transkription, Splicing und Degradation zu erhalten und die Lösungen auf den Zellzyklus anzuwenden. Wir zeigen, dass unser Modell zwischen Genen mit ähnlicher Genexpression aber unterschiedlicher Genregulation unterscheiden kann. Zwar enthalten scRNA-Seq-Daten aktuell noch zu viel technisches Rauschen, unser Modell wird jedoch für das zukünftige Errechnen von dynamischen mRNA-Ratenparametern von großem Nutzen sein, In this dissertation, we model and analyse scRNA-seq data to understand mechanisms underlying biological processes. In scRNA-seq experiments, biological noise gets convoluted with various sources of technical noise. With the help of a simplified scRNA-seq model, we derive an analytical probability distribution function for the observed output distribution given a true input distribution. We find that characteristics and even general moments of the input distribution can be calculated from the output distribution. Our formulas are a starting point for the quantification of cell-to-cell variability. We developed a fully linear analysis of transcriptome data which reveals that cells move along a planar circular trajectory in transcriptome space during the cell cycle. Additionally, we find in immortalized cell lines that cell cycle transcriptome dynamics occur largely independently from other cellular processes. Our algorithm (“Revelio”) offers a simple method to order unsynchronized cells in time and enables the precise removal of cell cycle effects from the data. The shape of the cell cycle trajectory indicates that the cell cycle has evolved to minimize changes of transcriptional activity and their related regulatory efforts. This design principle may be of relevance to other cellular processes. By considering metabolic labelling, we extend existing mRNA kinetic models to obtain dynamic mRNA rate parameters for transcription, splicing and degradation and apply our solutions to the cell cycle. We can distinguish genes with similar expression values but different gene regulation strategies. While current scRNA-seq data contains too much technical noise, the model will be of great value for inferring dynamic mRNA rate parameters in future research.

Cold acclimation is a multigenic process by which many plant species increase their freezing tolerance. Stabilization of photosynthesis and carbohydrate metabolism plays a crucial role in cold acclimation. To study regulation of primary and secondary metabolism during cold acclimation of Arabidopsis thaliana, metabolic mutants with deficiencies in either starch or flavonoid metabolism were exposed to 4°C. Photosynthesis was determined together with amounts of carbohydrates, anthocyanins, organic acids and enzyme activities of the central carbohydrate metabolism. Starch deficiency was found to significantly delay soluble sugar accumulation during cold acclimation, while starch overaccumulation did not affect accumulation dynamics but resulted in lower total amounts of \sucrose and glucose. Anthocyanin amounts were lowered in both starch deficient and overaccumulating mutants. Vice versa, flavonoid deficiency did not result in a changed starch amount, which suggested a unidirectional signalling link between starch and flavonoid metabolism. Mathematical modelling of carbon metabolism indicated kinetics of sucrose biosynthesis to be limiting for carbon partitioning in leaf tissue during cold exposure. Thus, it is critical to identify limits of control and effective measures against future outbreaks. The effects of nonpharmaceutical interventions (NPIs) and vaccination strategies are analyzed with a detailed community-specific agent-based model (ABM). The authors demonstrate that the threshold for population immunity is not a unique number, but depends on the vaccination strategy. Prioritizing highly interactive people diminishes the risk for an infection wave, while prioritizing the elderly minimizes fatalities when vaccinations are low. Control over COVID-19 outbreaks requires adaptive combination of NPIs and targeted vaccination, exemplified for Germany for January–September 2021. Bimodality emerges from the heterogeneity and stochasticity of community-specific human–human interactions and infection networks, which can render the effects of limited NPIs uncertain. The cell division cycle in eukaryotic cells is a series of highly coordinated molecular interactions that ensure that cell growth, duplication of genetic material, and actual cell division are precisely orchestrated to give rise to two viable progeny cells. Moreover, the cell cycle machinery is responsible for incorporating information about external cues or internal processes that the cell must keep track of to ensure a coordinated, timely progression of all related processes. This is most pronounced in multicellular organisms, but also a cardinal feature in model organisms such as baker's yeast. The complex and integrative behavior is difficult to grasp and requires mathematical modeling to fully understand the quantitative interplay of the single components within the entire system. Here, we present a self-oscillating mathematical model of the yeast cell cycle that comprises all major cyclins and their main regulators. Furthermore, it accounts for the regulation of the cell cycle machinery by a series of external stimuli such as mating pheromones and changes in osmotic pressure or nutrient quality.
