1. Automated High-Throughput Live Cell Monitoring of Scratch Wound Closure

Abstract

Background: Angiogenesis and regenerative wound healing rely on the promotion of distinct endothelial cell phenotypes exhibiting increased migratory capacity. Monitoring of these hallmark events in vitro is invaluable for discovering novel therapeutics. However, respective methods often lack a high-throughput character or accurate analysis tools, which are essential for effective screening suitability. Methods and results: We stained nuclei of confluent human umbilical vein endothelial cells with Hoechst33342 prior to induction of an artificial scratch wound. Treatments with various growth factors and several concentrations of nintedanib were performed to microscopically evaluate impacts on wound closure. We developed 2 tools for automated analysis of wound closure image sets. Utilizing cell-free area measuring or cellular density evaluation, respectively, migration behavior was assessed well-wise for each time point. We identified pro-migratory effects of interleukin 1β as well as inhibitory actions of nintedanib. Hoechst33342 staining allowed for cell counting which was excluded as a contributing factor to wound closure in our assay. Conclusion: We developed a cost-effective, high-throughput pipeline for monitoring cell migration in vitro. We believe that our protocol will accelerate pre-clinical screenings not only for medications targeting endothelial wound closure but also drug discovery research in a broad range of diseases involving cellular migration.

2. SGLT2 inhibitors attenuate endothelial to mesenchymal transition and cardiac fibroblast activation

Abstract

Abstract Beneficial effects of sodium glucose co-transporter 2 inhibitors (SGLT2is) in cardiovascular diseases have been extensively reported leading to the inclusion of these drugs in the treatment guidelines for heart failure. However, molecular actions especially on non-myocyte cells remain uncertain. We observed dose-dependent inhibitory effects of two SGLT2is, dapagliflozin (DAPA) and empagliflozin (EMPA), on inflammatory signaling in human umbilical vein endothelial cells. Proteomic analyses and subsequent enrichment analyses discovered profound effects of these SGLT2is on proteins involved in mitochondrial respiration and actin cytoskeleton. Validation in functional oxygen consumption measurements as well as tube formation and migration assays revealed strong impacts of DAPA. Considering that most influenced parameters played central roles in endothelial to mesenchymal transition (EndMT), we performed in vitro EndMT assays and identified substantial reduction of mesenchymal and fibrosis marker expression as well as changes in cellular morphology upon treatment with SGLT2is. In line, human cardiac fibroblasts exposed to DAPA showed less proliferation, reduced ATP production, and decelerated migration capacity while less extensive impacts were observed upon EMPA. Mechanistically, sodium proton exchanger 1 (NHE1) as well as sodium-myoinositol cotransporter (SMIT) and sodium-multivitamin cotransporter (SMVT) could be identified as relevant targets of SGLT2is in non-myocyte cardiovascular cells as validated by individual siRNA-knockdown experiments. In summary, we found comprehensive beneficial effects of SGLT2is on human endothelial cells and cardiac fibroblasts. The results of this study therefore support a distinct effect of selected SGLT2i on non-myocyte cardiovascular cells and grant further insights into potential molecular mode of action of these drugs.

8. Accounting for ecosystem services and asset value: pilot accounts for KwaZulu-Natal, South Africa

Abstract

Pilot monetary ecosystem accounts were compiled for KwaZulu-Natal Province, South Africa, in order to highlight any data, methodological or process issues in their compilation and to contribute towards charting a strategy for ecosystem accounting. The Province is highly diverse, with eight biomes, large proportions under communal, private and state tenure, globally important biodiversity, variable landscape condition and encompassing catchment areas of nine river systems. We accounted for the supply and use of wild biomass, reared animal production, cultivation (including silviculture), nature-based tourism, property value, carbon storage and sequestration, pollination, flow regulation (maintenance of base flows), sediment retention, water quality amelioration and flood attenuation. For each ecosystem service, we devised conceptually valid methods that were suitable for the existing data to produce values consistent with the System of National Accounts. These were then summed to estimate total annual flows from each 100 x 100 m spatial unit and its asset value. Challenges encountered included lack of data on small-scale and subsistence production, mismatches in the classification of landcover and government production statistics, unreliable measures of ecosystem condition, the large scale of hydrological modelling and lack of centralised data organisation relating to hydrological services. There was heavy reliance on past empirical research and on global datasets. The combined value of the annual flow of the ecosystem services valued was R52.5 billion in 2011, equivalent to 12% of the provincial GDP. However, the values of many of the services have decreased over the accounting period, due to a combination of changes in demand and ecosystem condition. Asset value was undermined to some extent by unsustainable use of provisioning services. Some areas will require careful messaging, particularly in regard to the contentious issue of valuing carbon retention and the use of exchange values rather than welfare values that are used in economic analysis.

11. MicroRNAs as novel peripheral markers for suicidality in patients with major depressive disorder

Abstract

ObjectiveMajor depressive disorder (MDD) constitutes a main risk factor for suicide. Suicide risk in psychiatric patients is primarily determined by often unreliable, self-reported information. We assessed serum levels of three microRNAs (miRNAs), previously demonstrated to be dysregulated in post-mortem brain samples of suicide victims, as potential peripheral biomarkers for suicidality.MethodsAll study participants were diagnosed with MDD according to Diagnostic and Statistical Manual of Mental Disorders, 5th edition criteria. Suicidality, defined as acute suicide risk or suicide attempt within one week prior to study entry, was assessed by clinical interview. Relative serum levels of miR-30a, miR-30e, and miR-200a, normalized to U6, were measured by quantitative real-time PCR in MDD inpatients with (MDD/SI, N = 19) and without (MDD, N = 31) acute suicide risk. Median age and gender distribution were comparable in both groups.ResultsLevels of miR-30a, miR-30e, and miR-200a were significantly elevated in MDD/SI compared to MDD. Subgroup analysis of the MDD/SI group showed that levels of miR-30e and miR-200a were significantly higher and miR-30a was increased by trend in patients admitted following a suicide attempt (N = 7) compared to patients with acute suicide risk but without recent suicide attempt (N = 12). Additionally, use of two databases for in silico transcription factor–miRNA interaction prediction indicated early growth response protein (EGR) 1 as potential transcriptional regulator for all three miRNAs.ConclusionThis study demonstrates suicide risk in MDD patients to be associated with increased levels of miR-30a, miR-30e, and miR-200a. Thus, these miRNAs might constitute potential biomarkers to predict suicidal behavior in MDD patients.

Abstract

Abstract The family of RNA-binding proteins (RBP) functions as a crucial regulator of multiple biological processes and diseases. However, RBP function in the clinical setting of idiopathic pulmonary fibrosis (IPF) is still unknown. We developed a practical in silico screening approach for the characterization of RBPs using multi-sources data information and comparative molecular network bioinformatics followed by wet-lab validation studies. Data mining of bulk RNA-Sequencing data of tissues of patients with IPF identified Quaking (QKI) as a significant downregulated RBP. Cell-type specific expression was confirmed by single-cell RNA-Sequencing analysis of IPF patient data. We systematically analyzed the molecular interaction network around QKI and its functional interplay with microRNAs (miRs) in human lung fibroblasts and discovered a novel regulatory miR-506-QKI axis contributing to the pathogenesis of IPF. The in silico results were validated by in-house experiments applying model systems of miR and lung biology. This study supports an understanding of the intrinsic molecular mechanisms of IPF regulated by the miR-506-QKI axis. Initially applied to human lung disease, the herein presented integrative in silico data mining approach can be adapted to other disease entities, underlining its practical relevance in RBP research.

Abstract

BackgroundConstant supply of oxygen is crucial for multicellular tissue homeostasis and energy metabolism in cardiac tissue. As a first response to acute hypoxia, endothelial cells (ECs) promote recruitment and adherence of immune cells to the dysbalanced EC barrier by releasing inflammatory mediators and growth factors, whereas chronic hypoxia leads to the activation of a transcription factor (TF) battery, that potently induces expression of growth factors and cytokines including platelet-derived growth factor (PDGF) and vascular endothelial growth factor (VEGF). We report a hypoxia-minded, targeted bioinformatics approach aiming to identify and validate TFs that regulate angiogenic signaling.ResultsA comprehensive RNA-Seq dataset derived from human ECs subjected to normoxic or hypoxic conditions was selected to identify significantly regulated genes based on (i) fold change (normoxia vs. hypoxia) and (ii) relative abundancy. Transcriptional regulation of this gene set was confirmed via qPCR in validation experiments where HUVECs were subjected to hypoxic conditions for 24 h. Screening the promoter and upstream regulatory elements of these genes identified two TFs, KLF5 and SP1, both with a potential binding site within these regions of selected target genes. In vitro, siRNA experiments confirmed SP1- and KLF5-mediated regulation of identified hypoxia-sensitive endothelial genes. Next to angiogenic signaling, we also validated the impact of TFs on inflammatory signaling, both key events in hypoxic sensing. Both TFs impacted on inflammatory signaling since endogenous repression led to increased NF-κB signaling. Additionally, SP1 silencing eventuated decreased angiogenic properties in terms of proliferation and tube formation.ConclusionBy detailed in silico analysis of promoter region and upstream regulatory elements for a list of hypoxia-sensitive genes, our bioinformatics approach identified putative binding sites for TFs of SP or KLF family in vitro. This strategy helped to identify TFs functionally involved in human angiogenic signaling and therefore serves as a base for identifying novel RNA-based drug entities in a therapeutic setting of vascularization.

Abstract

Superconducting qubits are widely used in quantum computing research and industry. We describe a superconducting kinetic inductance qubit (and introduce the term Kineticon to describe it) operating at W-band frequencies with a nonlinear nanowire section that provides the anharmonicity required for two distinct quantum energy states. Operating the qubits at higher frequencies may relax the dilution refrigerator temperature requirements for these devices and paves the path for multiplexing a large number of qubits. Millimeter-wave operation requires superconductors with relatively high $T_c$, which implies high gap frequency, 2$\Delta/h$, beyond which photons break Cooper pairs. For example, NbTiN with $T_c =15\,\text{K}$ has a gap frequency near 1.4 THz, which is much higher than that of aluminum (90 GHz), allowing for operation throughout the millimeter-wave band. Here we describe a design and simulation of a W-band Kineticon qubit embedded in a 3-D cavity. We perform classical electromagnetic calculations of the resulting field distributions.

Abstract

As the public call for increasing efforts in achieving the global climate protection goals intensifies, discussions about the efficient use of resources and energy are on the daily agenda. As many other areas, the industry has seen itself facing growing concerns about the long neglected environmental aspects. Since a large proportion of the energy in production is used by pneumatic drives, this survey paper exclusively focuses on pneumatics in handling and automation technology and presents the most common components, followed by multiple model-based strategies to increase energy efficiency in modern production plants. First, single units are studied extensively and methods for design and energy efficient control are presented. Since in production lines pneumatic drives are generally operated in large networks, the second part focuses on energy efficient strategies at plant level. These include an optimized adjustment of the supply pressure, a cascaded air usage, and an automated adaptive control pattern. Care is taken to ensure that the considered approaches are applicable in today’s industrial plants, which is demonstrated by experiments in a production line. The experimental findings show the immense potential of the discussed measures in the form of compressed air savings of more than 60% compared to the industry standard.

Abstract

The realtime follow-up of neutrino events is a promising approach to search for astrophysical neutrino sources. It has so far provided compelling evidence for a neutrino point source: the flaring gamma-ray blazar TXS 0506+056 observed in coincidence with the high-energy neutrino IceCube-170922A detected by IceCube. The detection of very-high-energy gamma rays (VHE, $\mathrm{E} > 100\,\mathrm{GeV}$) from this source helped establish the coincidence and constrained the modeling of the blazar emission at the time of the IceCube event. The four major imaging atmospheric Cherenkov telescope arrays (IACTs) - FACT, H.E.S.S., MAGIC, and VERITAS - operate an active follow-up program of target-of-opportunity observations of neutrino alerts sent by IceCube. This program has two main components. One are the observations of known gamma-ray sources around which a cluster of candidate neutrino events has been identified by IceCube (Gamma-ray Follow-Up, GFU). Second one is the follow-up of single high-energy neutrino candidate events of potential astrophysical origin such as IceCube-170922A. GFU has been recently upgraded by IceCube in collaboration with the IACT groups. 37. Path Integral Quantum Monte Carlo Calculations of Light Nuclei

Abstract

We describe a path-integral ground-state quantum Monte Carlo method for light nuclei in continuous space. We show how to efficiently update and sample the paths with spin-isospin dependent and spin-orbit interactions. We apply the method to the triton and alpha particle using both local chiral interactions with next-to-next-to-leading-order %(N$^2$LO) and the Argonne interactions. For operators, like the total energy, that commute with the Hamiltonian, our results agree with Green's function Monte Carlo and auxiliary field diffusion Monte Carlo calculations. For operators that do not commute with the Hamiltonian and for Euclidean response functions, the path-integral formulation allows straightforward calculation without forward walking or the increased variance typical of diffusion methods. We demonstrate this by calculating density distributions, root mean square radii, and Euclidean response functions for single-nucleon couplings., Comment: 15 pages, 9 figures, 6 tables. Abstract

The origin of Galactic Cosmic rays (GCRs), whose spectrum extends to PeV energies, is one of the longest-standing problems in astroparticle physics. One of the main sources of GCRs are regarded to be Supernova remnants (SNRs). While SNRs are known to accelerate protons, so far there is no evidence that SNRs can accelerate CRs to PeV energies. Providing that ~10% of the parent Cosmic ray energy is converted to gamma rays, the gamma-ray spectrum extending up to ~100 TeV would be a signature of a so-called Galactic PeVatron, an object responsible for the production of protons up to the knee of the Cosmic ray spectrum. The current multi-wavelength data indicate that HESS J1809-193 is one of the most promising Galactic PeVatron candidates. So far, no firm identification on the source nature has been established as there are several possible counterparts at lower energies; one of them being SNR G11.0−0.0. We report here the results of an observational campaign performed by the MAGIC telescopes on HESS J1809-193 since 2019 in the very-high-energy gamma-ray domain (E>100 GeV). The data were obtained with the Very Large Zenith Angle (VLZA) technique, which increased the collection area significantly to about one square kilometer. Abstract

X-ray and gamma-ray binaries are systems consisting of a compact object and normally a non-degenerate companion star. Most of these sources have been shown to emit radiation in a broad frequency range, from radio up to X-rays and sometimes gamma rays. We report on recent results in very high-energy gamma rays above 100 GeV obtained by the MAGIC Collaboration for the Galactic X-ray binaries MAXI J1820+070 and 1A 0535+262, and the gamma-ray binary HESS J0632+057. Multiwavelength data at lower energies are also provided for a better contextualisation of the sources.

Abstract

QSO B0218+357 is currently the only gravitationally lensed source from which very-high-energy (VHE, &100GeV) gamma-ray emission has been detected. We report the multiwavelength monitoring observations of this source performed between 2016 and 2020 in radio interferometry, optical, X-ray and gamma-ray bands. Abstract

Blazars, together with other active galactic nuclei, are the most luminous persistent sources in our universe; and therefore a prime candidate for very-high-energy (>0.2 TeV, VHE) gamma-ray observations. For the two MAGIC telescopes, the Mrk501 galaxy is among the brightest observed blazars due to its proximity. We report a multi-wavelength and multi-messenger study of Mrk501 with data from 2017 to 2020, when Mrk501 showed a VHE flux typically below 10% that of the Crab Nebula. During this time, we performed three long observations with NuSTAR, which characterized the hard X-ray emission during three different low-activity flux levels. This Mrk501 dataset provided the unprecedented opportunity to study multi-wavelength variability and correlations with sensitive instruments during historically low X-ray and VHE gamma-ray emission (below 5% of the Crab Nebula flux in the VHE range), which could be considered as the baseline emission of Mrk501. We complemented the broadband spectral energy distributions (SED) of the identified historically low X-ray and VHE gamma-ray flux with data published by IceCube, in order to evaluate the potential existence of a hadronic component that is stable (or slowly variable), and less visible than the leptonic component that may dominate the emission during typical and flaring activity. Abstract

The high-peaked BL Lac object 1ES 0647+250 is one of the few distant blazars detected at very-high-energy (VHE, E>100 GeV) γ rays during non-flaring activity. Its redshift is still uncertain, with a recently proposed lower limit of z>0.29. This blazar was first detected by the MAGIC telescopes between 2009 and 2011 during its low state, displaying a flux of around 2% of the Crab Nebula above 100 GeV, but it has shown several periods of high activity, where the VHE γ-ray flux increased by more than one order of magnitude. The VHE spectra of four observed periods are characterized and the redshift of this source is estimated using the HE and VHE spectral shapes. The multi-wavelength data set collected from 2009 to 2020 introduced in this work will serve as the seed for further studies, including detailed studies of the broad-band spectral energy distribution for different activity levels and multi-band variability and correlation studies., PoS: Proceedings of Science, 395, ISSN:1824-8039, 37th International Cosmic Ray Conference (ICRC 2021)

Abstract

We present the first search for dark matter (DM) spectral lines in the Galactic centre (GC) region with the MAGIC telescopes. The MAGIC telescopes, located on the Canary island of La Palma (Spain), are sensitive to gamma rays in the energy range from 50 GeV to 50 TeV. MAGIC has performed indirect DM searches in various astrophysical targets, such as dwarf spheroidal galaxies and clusters of galaxies. Observations at high zenith angles significantly increase the telescopes' collection area and sensitivity for gamma rays in the TeV regime. We present the results obtained with more than 200 hours of high-zenith angle observations of the GC region with MAGIC, which allow us to probe promising heavy SUSY models, and to obtain competitive limits to the DM annihilation cross-section at high DM particle mass, compared to existing constraints. Abstract

Physiological and pathological cardiovascular processes are tightly regulated by several cellular mechanisms. Non-coding RNAs, including long non-coding RNAs (lncRNAs), represent one important class of molecules involved in regulatory processes within the cell. The lncRNA non-coding repressor of NFAT (NRON) was described as a repressor of the nuclear factor of activated T cells (NFAT) in different in vitro studies. Although the calcineurin/NFAT-signaling pathway is one of the most important pathways in pathological cardiac hypertrophy, a potential regulation of hypertrophy by NRON in vivo has remained unclear. Applying subcellular fractionation and RNA fluorescence in situ hybridization (RNA-FISH), we found that, unlike what is known from T cells, in cardiomyocytes, NRON predominantly localizes to the nucleus. Hypertrophic stimulation in neonatal mouse cardiomyocytes led to a downregulation of NRON, while NRON overexpression led to an increase in expression of hypertrop hic markers. To functionally investigate NRON in vivo, we used a mouse model of transverse aortic constriction (TAC)-induced hypertrophy and performed NRON gain- and loss-of-function experiments. Cardiomyocyte-specific NRON overexpression in vivo exacerbated TAC-induced hypertrophy, whereas cardiomyocyte-specific NRON deletion attenuated cardiac hypertrophy in mice. Heart weight, cardiomyocyte cell size, hypertrophic marker gene expression, and left ventricular mass showed a NRON-dependent regulation upon TAC-induced hypertrophy. In line with this, transcriptome profiling revealed an enrichment of anti-hypertrophic signaling pathways upon NRON-knockout during TAC-induced hypertrophy. This set of data refutes the hypothesized anti-hypertrophic role of NRON derived from in vitro studies in non-cardiac cells and suggests a novel regulatory function of NRON in the heart in vivo.

46. Data collection strategies for time-resolved X-ray free-electron laser diffraction, and 2-color methods

Abstract

We compare three schemes for time-resolved X-ray diffraction from protein nanocrystals using an X-ray free-electron laser. We find expressions for the errors in structure factor measurement using the Monte Carlo pump-probe method of data analysis with a liquid jet, the fixed sample pump-probe (goniometer) method (both diffract-and-destroy, and below the safe damage dose), and a proposed two-color method. Here, an optical pump pulse arrives between X-ray pulses of slightly different energies which hit the same nanocrystal, using a weak first X-ray pulse which does not damage the sample. (Radiation damage is outrun in the other cases.) This two-color method, in which separated Bragg spots are impressed on the same detector readout, eliminates stochastic fluctuations in crystal size, shape, and orientation and is found to require two orders of magnitude fewer diffraction patterns than the currently used Monte Carlo liquid jet method, for 1% accuracy. Expressions are given for errors in structure factor measurement for the four approaches, and detailed simulations provided for cathepsin B and IC3 crystals. While the error is independent of the number of shots for the dose-limited goniometer method, it falls off inversely as the square root of the number of shots for the two-color and Monte Carlo methods, with a much smaller pre-factor for the two-color mode, when the first shot is below the damage threshold.

Abstract

A semiclassical theory of incoherent diffractive imaging is given, based on the Hanbury Brown and Twiss effect when used to image inner-shell x-ray fluorescence from heavy atoms excited by the femtosecond pulses of an x-ray laser. Interference between emission from different atoms is expected when the pulse duration is shorter than the fluorescent lifetime. Simulations for atoms at the vertices of an icosahedral virus capsid are given, and reconstructions are presented based on phasing of the pair correlation function between photons emitted independently from many different atoms at two different detector pixels. The dependence of the pair-correlation function on the fluorescence lifetime relative to the pulse duration of the x-ray free-electron laser (XFEL) is computed, and a simple expression is obtained for the contrast of incoherent diffractive imaging speckles as a function of the XFEL's flux and lifetime. This indicates that compact XFELs, with reduced flux but sub-femtosecond pulses, should be ideally suited to atomic-resolution three-dimensional mapping of heavy atoms in materials science, chemistry, and biology.

Abstract

The impact of elastic modes limits the performance of position control of elastic bodies in a significant way. Local dampers are a typical way to suppress this issue, but lead to non-proportional damping and complex oscillation modes with varying nodal lines. To this end, the placement of the sensors is of major importance in high-precision applications. In this contribution, we present an optimal sensor placement algorithm which uses Gramian-based observability measures to overcome this issue. Singular sensing configurations with respect to the pose are avoided by considering the mappings’ local invertibility explicitly. Furthermore, we are in the position to cope with the highly relevant issue of constrained installation space and to handle complex 2D and 3D geometries by using model order reduction techniques. By means of an illustrative example, the significantly reduced influence of the elastic deformations on the controller is demonstrated at last.

Zusammenfassung Thermische Effekte limitieren die Leistungsskalierbarkeit in Hochleistungsscheibenlasern und können durch konstruktive Maßnahmen nur bedingt reduziert werden. Ein neuartiger Ansatz zur Kompensation der thermisch induzierten Effekte wird durch den resonatorinternen Einsatz hochleistungstauglicher adaptiver Spiegel ermöglicht. In diesem Beitrag werden hierfür zwei mögliche Technologien vorgestellt und charakterisiert: Während pneumatisch aktuierte Flächenlastspiegel eine gezielte Kompensation bekannter Wellenfrontstörungen erlauben, bieten optisch adressierte deformierbare Spiegel die Möglichkeit nahezu arbiträre Deformationen zu realisieren. Jene Bauform nutzt thermoelastische Effekte infolge der lokalen Erwärmung des Spiegels um gewünschte Deformationen zu erzielen.
