ABSTRACT: Large datasets allow estimation of feed required for individual milk components or body maintenance. Phenotypic regressions are useful for nutrition management, but genetic regressions are more useful in breeding programs. Dry matter intake records from 8,513 lactations of 6,621 Holstein cows were predicted from phenotypes or genomic evaluations for milk components and body size traits. The mixed models also included DIM, age-parity subclass, trial date, management group, and BW change during 28- and 42-d feeding trials in mid lactation. Phenotypic regressions of DMI on milk (0.014 ± 0.006), fat (3.06 ± 0.01), and protein (4.79 ± 0.25) were much less than corresponding genomic regressions (0.08 ± 0.03, 11.30 ± 0.47, and 9.35 ± 0.87, respectively) or sire genomic regressions multiplied by 2 (0.048 ± 0.04, 6.73 ± 0.94, and 4.98 ± 1.75). Thus, marginal feed costs as fractions of marginal milk revenue were higher from genetic than phenotypic regressions. According to the ECM formula, fat production requires 69% more DMI than protein production. In the phenotypic regression, it was estimated that protein production requires 56% more DMI than fat. However, the genomic regression for the animal showed a difference of only 21% more DMI for protein compared with fat, whereas the sire genomic regressions indicated approximately 35% more DMI for fat than protein. Estimates of annual maintenance in kilograms DMI/kilograms BW per lactation were similar from phenotypic regression (5.9 ± 0.14), genomic regression (5.8 ± 0.31), and sire genomic regression multiplied by 2 (5.3 ± 0.55) and are larger than those estimated by the National Academies for Science, Engineering, and Medicine based on NEL equations. Multiple regressions on genomic evaluations for the 5 type traits in body weight composite (BWC) showed that strength was the type trait most associated with BW and DMI, agreeing with the current BWC formula, whereas other traits were less useful predictors, especially for DMI. The Net Merit formula used to weight different genetic traits to achieve an economically optimal overall selection response was revised in 2021 to better account for these estimated regressions. To improve profitability, breeding programs should select smaller cows with negative residual feed intake that produce more milk, fat, and protein.

Subclinical ketosis (SCK) is a prevalent metabolic disorder that occurs during the transition to lactation period. It is defined as a high blood concentration of ketone bodies (beta-hydroxybutyric acid f ≥ 1.2 mmol/L) within the first few weeks of lactation, and often presents without clinical signs. SCK is mainly caused by negative energy balance (NEB). The objective of this study is to identify single nucleotide polymorphisms (SNPs) associated with SCK using genome-wide association studies (GWAS), and to predict the biological functions of proximal genes using gene-set enrichment analysis (GSEA). Blood samples were collected from 112 Holstein cows between 5 and 18 days postpartum to determine the incidence of SCK. Genomic DNA extracted from both SCK and healthy cows was examined using the Illumina Bovine SNP50K BeadChip for genotyping. GWAS revealed 194 putative SNPs and 163 genes associated with those SNPs. Additionally, GSEA showed that the genes retrieved by Database for Annotation, Visualization, and Integrated Discovery (DAVID) belonged to calcium signaling, starch and sucrose, immune network, and metabolic pathways. Furthermore, the proximal genes were found to be related to germ cell and early embryo development. In summary, this study proposes several feasible SNPs and genes associated with SCK through GWAS and GSEA. These candidates can be utilized in selective breeding programs to reduce the genetic risk for SCK and subfertility in high-performance dairy cows.

ABSTRACT: The ability of a dairy cow to perform reliably over time is an interesting trait to include in dairy cattle breeding programs aimed at improving dairy cow resilience. Consistency, defined as the quality of performing as expected each day of the lactation, could be highly associated with resilience, defined as animal's ability to maintain health and performance in the presence of environmental challenges, including pathogens, heat waves, and nutritional changes. A total of 51,415,022 daily milk weights collected from 2018 to 2023 were provided for 255,191 multiparous Holstein cows milked 3 times daily in conventional parlor systems on farms in 32 states. The temporal variance (TEMPVAR) of milk yield from 5 to 305 d postpartum was computed as the log-transformed variance of daily deviations between observed and expected individual milk weights. Lower values of TEMPVAR imply smaller day-to-day deviations from expectations, indicating consistent performance, whereas larger values indicate inconsistent performance. Expected daily milk weights were computed using 3 nonparametric and parametric regression models: (1) loceally estimated scatterplot smoothing regression with a 0.75 span; (2) polynomial quantile regression using the median (0.5 quantile), and (3) polynomial quantile regression using a 0.7 quantile. The univariate statistical model included age at first calving and herd-year-season as fixed effects and cow as a random effect. Heritability estimates (standard errors) of TEMPVAR phenotypes calculated over the entire lactation ranged between 0.227 (0.011) and 0.237 (0.011), demonstrating that cows are genetically predisposed to display consistent or inconsistent performance. Estimated genetic correlations calculated using a multiple-trait model between TEMPVAR traits and between lactations were high (>0.95), indicating TEMPVAR is repeatable across lactations and robust to the model used to compute expected daily milk yield. Higher TEMPVAR phenotypes reflect more variation in performance, hence greater inconsistency, which is undesirable. Therefore, correlations between predicted transmitting abilities (PTA) for TEMPVAR and milk yield of 0.57 indicate that high-producing cows exhibit more day-to-day variation in performance. Correlations with productive life and livability were −0.38 and −0.48, respectively. Correlations between PTA for TEMPVAR and those of postpartum health traits were also negative, ranging from −0.41 to −0.08. Given that health traits are derived from disease resistance measurements, and higher health trait PTA are preferred, our results indicate that more consistent cows tend to have fewer health problems and greater longevity. Overall, our findings suggest that temporal variation in daily milk weights can be used to identify consistent animals that maintain expected performance throughout the lactation, which will enable selection for greater resilience to management and environmental perturbations.

IntroductionHigh feed bunk stocking densities can differentially impact individual dairy cows’ competitive behaviors, feeding patterns, and feed efficiency. Our objective was to manipulate feed bunk stocking densities to evaluate intra-individual behavioral consistency across stocking densities and quantify associations with feed efficiency and production.MethodsThirty-two primiparous (130.7 ± 29.0 days in milk, DIM) and 32 multiparous (111.3 ± 38.3 DIM) lactating Holstein cows were housed with 32 roughage intake control (RIC) bins. Each cow was assigned to share 8 bins with others of the same parity and similar body weight (16 cows/block; 2:1 feed bunk stocking density except during tests). Competition and feeding patterns were evaluated via video and RIC data, respectively, at 3 stocking densities (1:1, 2:1, 4:1 cows/bin) during 1-h tests (2 tests/stocking density; 6 tests/cow) following 2 h feed deprivation. Residual feed intake (RFI) was calculated across the 45-d study as the difference between observed and predicted dry matter intake (DMI) after accounting for known energy sinks. Linear mixed models were used to evaluate the overall impact of test stocking density on competition and feeding patterns. To evaluate intra-individual consistency between stocking densities, individual stability statistic (ISS) scores were computed. Abstract Controlling chemical processes in live cells is a challenging task. The spatial heterogeneity of biochemical reactions in cells is often overlooked by conventional means of incubating cells with desired chemicals. A comprehensive understanding of spatially diverse biochemical processes requires precise control over molecular activities at the subcellular level. Herein, a closed‐loop optoelectronic control system is developed that allows the manipulation of biomolecular activities in live cells at high spatiotemporal precision. Chemical‐selective fluorescence signals are utilized to command lasers that trigger specific chemical processes or control the activation of photoswitchable inhibitors at desired targets. This technology is fully compatible with laser scanning confocal fluorescence microscopes. The authors demonstrate selective interactions of a 405 nm laser with targeted organelles and simultaneous monitoring of cell responses by fluorescent protein signals. Notably, blue laser interaction with the endoplasmic reticulum leads to a more pronounced reduction in cytosolic green fluorescent protein signals in comparison to that with nuclei and lipid droplets. Moreover, when combined with a photoswitchable inhibitor, microtubule polymerization is selectively inhibited within the subcellular compartments. This technology enables subcellular spatiotemporal optical manipulation over chemical processes and drug activities, exclusively at desired targets, while minimizing undesired effects on non‐targeted locations.

ABSTRACT: Social dynamics in group-housed animals can have important effects on their welfare, feed efficiency, and production potential. Our objectives were to: (1) evaluate the effects of parity and social grouping on competition behavior, feeding patterns, and feed efficiency, and (2) investigate cow-level relationships between competition and feeding behavior, production, and feed efficiency. Fifty-nine Holstein cows (144.5 ± 21.8 starting days in milk, mean ± SD) were housed in a freestall pen with 30 Roughage Intake Control (RIC) bins. We evaluated the effects of parity (primiparous [PR, n = 29] vs. multiparous [MU, n = 30]) and group composition at the feed bunk (same-parity [SM, n = 39] vs. mixed-parity [MX, n = 20, 50% of each parity]) with a 2 × 2 factorial design (SM-MU: n = 20; SM-PR: n = 19; MX-MU: n = 10; MX-PR: n = 10) on competition behavior, feeding patterns, and feed efficiency. Within the pen, groups of 9 to 10 cows were considered subgroups and assigned to treatments defined by sets of 5 assigned bins (2:1 stocking density). Feed bunk competition and feeding patterns were recorded via continuous video in the first hour after morning feed delivery and 24-h RIC data, respectively. Residual feed intake (RFI) was calculated as the difference between predicted and observed dry matter intake (DMI) after accounting for known energy sinks. Linear models were used to evaluate the effects and interactions of parity and group composition on competition, feeding behavior, and feed efficiency. Within-cow correlations were performed between competition, feeding behavior, and RFI. Cows in MX, compared with SM, were involved in more competitive interactions [mean (95% CI): competitive contacts: 11.5 (8.1, 16.3) vs. 7.2 (5.5, 9.3) events; displacements: 4.0 (3.0, 5.3) vs. 2.1 (1.7, 2.7) events, and replacements: 3.5 (2.6, 4.7) vs. 1.9 (1.5, 2.5) events]. Cows in MX vs. those in SM had more bunk visits/meal ( 4.3 [3.9, 4.8] vs. 3.7 [3.4, 3.9] visits/meal) and longer meals (31.2 vs. 27.4 ± 0.9 min/meal) and tended to have higher RFI (0.41 ± 0.3 vs. −0.21 ± 0.2) and were therefore less feed efficient. Multiparous versus PR cows had greater DMI per day (29.3 ± 0.6 vs. 25.5 ± 0.4 kg/d) and per meal (4.2 [4.0, 4.4] vs. 3.4 [3.2, 3.6] kg/meal), faster eating rates (0.14 [0.13, 0.15] vs. 0.12 [0.11, 0.13] kg/min), and fewer bunk visits/d (26.6 [24.0, 29.4] vs. 32.8 [29.7, 35.9]). Regardless of grouping or parity, cows with shorter latencies to first visit the bunk after feed delivery were involved in more competition and tended to be less feed efficient. Overall, individual cow- and group-level relationships among competition, feeding behavior, and feed efficiency play an important role in feed bunk social dynamics. At a competitive 2:1 stocking density, mixed-parity groups for lactating cows may have potentially negative animal welfare and feed efficiency implications that should be considered when selecting grouping strategies on the farm.

Abstract Background Mammalian mucosal barriers secrete antimicrobial peptides (AMPs) as critical, host-derived regulators of the microbiota. However, mechanisms that support microbiota homeostasis in response to inflammatory stimuli, such as supraphysiologic oxygen, remain unclear. Results We show that supraphysiologic oxygen exposure to neonatal mice, or direct exposure of intestinal organoids to supraphysiologic oxygen, suppresses the intestinal expression of AMPs and alters intestinal microbiota composition. Oral supplementation of the prototypical AMP lysozyme to hyperoxia-exposed neonatal mice reduced hyperoxia-induced alterations in their microbiota and was associated with decreased lung injury. Conclusions Our results identify a gut-lung axis driven by intestinal AMP expression and mediated by the intestinal microbiota that is linked to lung injury in newborns. Together, these data support that intestinal AMPs modulate lung injury and repair. Video Abstract

Both the Psychopathy Checklist–Revised (PCL-R) and the Psychopathy Checklist: Youth Version (PCL:YV), respectively, are established instruments for assessment of psychopathy and development of psychopathic propensity. To reliably compare scores from both instruments, measurement invariance must be established. The current study involved a combined sample of 1091 male participants (adults = 813; adolescents = 278) from correctional facilities in New Mexico. An exploratory structural equation modeling (ESEM) framework was used to test for measurement invariance. The four-factor ESEM model demonstrated good fit for the combined and individual samples. Results from the multiple group ESEM provide evidence for generally strong invariance, with equivalent factor loadings and thresholds. Adolescents exhibited decreased latent interpersonal traits but increased latent features on other PCL factors (affective, lifestyle, and antisocial) compared to adults. Findings suggest that the four-factor model and the measurement of psychopathic traits remain consistent across age groups. Implications of the findings within research and clinical contexts are discussed.

Abstract Conservation translocations are frequently inhibited by extensive dispersal after release, which can expose animals to dispersal‐related mortality or Allee effects due to a lack of nearby conspecifics. However, translocation‐induced dispersals also provide opportunities to study how animals move across a novel landscape, and how their movements are influenced by landscape configuration and anthropogenic features. Translocation among populations is considered a potential conservation strategy for lesser prairie‐chickens (Tympanuchus pallidicinctus). We determined the influence of release area on dispersal frequency by translocated lesser prairie‐chickens and measured how lesser prairie‐chickens move through grassland landscapes through avoidance of anthropogenic features during their dispersal movements. We translocated 411 lesser prairie‐chickens from northwest Kansas to southeastern Colorado and southwestern Kansas in 2016–2019. We used satellite GPS transmitters to track 115 lesser prairie‐chickens throughout their post‐release dispersal movements. We found that almost all lesser prairie‐chickens that survived from their spring release date until June undergo post‐translocation dispersal, and there was little variation in dispersal frequency by release area (96% of all tracked birds, 100% in Baca County, Colorado, 94% in Morton County, Kansas, n = 55). Dispersal movements (male: 103 ± 73 km, female: 175 ± 108 km, n = 62) led to diffusion across landscapes, with 69% of birds settling >5 km from their release site. During dispersal movements, translocated lesser prairie‐chickens usually travel by a single 3.75 ± 4.95 km dispersal flight per day, selecting for steps that end far from roads and in Conservation Reserve Program (CRP) grasslands. Abstract Plexiform neurofibroma (PN) is a leading cause of morbidity in children with the genetic condition Neurofibromatosis Type 1 (NF1), often disfiguring or threatening vital structures. During formation of PN, a complex tumor microenvironment (TME) develops, with recruitment of neoplastic and non-neoplastic cell types being critical for growth and progression. Due to the cohesive cellularity of PN, single-cell RNA-sequencing is difficult and may result in a loss of detection of critical cellular subpopulations. To bypass this barrier, we performed single-nuclei RNA-sequencing (snRNA-seq) on 8 frozen PN samples, and integrated this with spatial transcriptomics (ST) in 4 PN samples and immunohistochemistry to provide morphological context to transcriptomic data. SnRNA-seq analysis definitively charted the heterogeneous cellular subpopulations in the PN TME, with the predominant fraction being fibroblast subtypes. PN showed a remarkable amount of inter-sample homogeneity regarding cellular subpopulation proportions despite being resected from a variety of anatomical locations. ST analysis identified distinct cellular subpopulations which were annotated using snRNA-seq data and correlated with histological features. Schwann cell/fibroblast interactions were identified by receptor/ligand interaction analysis demonstrating a high probability of Neurexin 1/Neuroligin 1 (NRXN1/NLGN1) receptor-ligand cross-talk predicted between fibroblasts and non-myelinated Schwann cells (NM-SC) and subtypes, respectively. We observed aberrant expression of NRXN1 and NLGN1 in our PN snRNA-seq data compared to a normal mouse sciatic nerve single-cell RNA-seq dataset. This pathway has never been described in PN and may indicate a clear and direct communication pathway between putative NM-SC cells of origin and surrounding fibroblasts, potentially driving disease progression. SnRNA-seq integrated with spatial transcriptomics advances our understanding of the complex cellular heterogeneity of PN TME and identify potential novel communication pathways that may drive disease progression, a finding that could provide translational therapy options for patients with these devastating tumors of childhood and early adulthood.

Abstract Background Incarcerated youth are characterized by particularly high rates of childhood trauma, a significant risk factor for outcomes including risky behaviors and recidivism. Trauma-based interventions can ameliorate the negative effects of childhood trauma; however, a critical part of success is careful trauma screening. Due to the limitations associated with commonly used self-report trauma assessments, our team developed the Trauma Checklist (TCL), a trained-rater assessment of childhood trauma specifically created for use with forensic populations. The TCL is designed to provide a more comprehensive assessment of trauma, incorporating categories that are of specific relevance for incarcerated individuals (e.g., traumatic loss). Here, we discuss the continued development made to our original trauma assessment and explore the psychometric properties of this expanded assessment (herein termed the TCL 2.0). Method We examined relationships between TCL 2.0 scores, measures of psychopathology, and psychopathic traits in a sample of incarcerated male juvenile offenders (n = 237). In addition, we examined whether TCL 2.0 scores were associated with time to felony re-offense via Cox proportional-hazard regression analyses. Results We examined dimensionality of the TCL 2.0 using a principal component analysis (PCA), the results of which were confirmed via exploratory structural equation modeling; the PCA yielded a two-component solution (i.e., PC1 and PC2). We observed that PC1 (Experienced Trauma) scores were positively correlated with mood disorder diagnoses. TCL 2.0 total scores were positively correlated with post-traumatic stress disorder symptomatology and psychopathic traits. Finally, higher PC2 (Community Trauma) scores were associated with faster time to felony re-offending. Conclusions These results suggest that the TCL 2.0 may be a beneficial screening tool to provide high-risk youth with appropriate trauma-informed treatment.

ABSTRACT: Greater longevity is associated with lower replacement costs, higher average milk production, and fewer replacement heifers needed. Longevity data are obtained late in life, and for this reason stayability, defined as the probability of survival from birth until a certain age, can be used as an alternative measure. The objective of this study was to evaluate the effects of different type traits, inbreeding, and production level on the stayability of Jersey cows to various ages, and to assess trends over time. Data consisted of 460,172 to 204,658 stayability records, depending on length of the opportunity period, for survival from birth until 36, 48, 60, 72, or 84 mo of age. Threshold models were used to analyze the stayability traits, including different type traits, inbreeding coefficient, and within-herd production level as explanatory variables. Heritability estimates for stayability traits ranged from 0.05 (36 mo) to 0.22 (84 mo). As expected, the probability of survival decreased as age increased. Highly productive cows were more likely to survive than their poor-producing contemporaries regardless of age and the type trait evaluated. Our data indicate that farmers' selection decisions tend to punish poor production at early ages and reward high production at later stages. Inbreeding negatively affected the probability of survival, especially when inbreeding coefficients exceeded 10%, and this impact was most noticeable at 48 mo of age or later. Some type traits, such as stature and foot angle, had little effect on the probability of survival. Other type traits, such as strength, dairy form, rump width, and rear legs, showed higher probability of survival at intermediate scores, whereas other type traits, such as fore udder attachment, rear udder height, udder depth, and final score, showed higher probability of survival at higher scores. Finally, our results indicate that the probability of survival has decreased in the last decade, probably due to a greater number of heifers available and, therefore, higher culling rates.

Residual feed intake (RFI) has been used as a measure of feed efficiency in farm animals. In lactating dairy cattle, RFI is typically obtained as the difference between dry matter intake observations and predictions from regression on known energy sinks, and effects of parity, days in milk, and cohort. The impact of parity (lactation number) on the estimation of RFI is not well understood, so the objectives of this study were to (1) evaluate alternative RFI models in which the energy sinks (metabolic body weight, body weight change, and secreted milk energy) were nested or not nested within parity, and (2) estimate variance components and genetic correlations for RFI across parities. Data consisted of 72,474 weekly RFI records of 5,813 lactating Holstein cows collected from 2007 to 2022 in 5 research stations across the United States. Estimates of heritability, repeatability, and genetic correlations between weekly RFI for parities 1, 2, and 3 were obtained using bivariate repeatability animal models. The nested RFI model showed better goodness of fit than the nonnested model, and some partial regression coefficients of dry matter intake on energy sinks were heterogeneous between parities. However, the Spearman's rank correlation between RFI values calculated from nested and nonnested models was equal to 0.99. Similarly, Spearman's rank correlation between the RFI breeding values from these 2 models was equal to 0.98. Heritability estimates for RFI were equal to 0.16 for parity 1, 0.19 for parity 2, and 0.22 for parity 3. Repeatability estimates for RFI across weeks within parities were high, ranging from 0.51 to 0.57. Spearman's rank correlations of sires' breeding values were 0.99 between parities 1 and 2, 0.91 between parities 1 and 3, and 0.92 between parities 2 and 3. We conclude that nesting energy sinks within parity when computing RFI improves model goodness of fit, but the impact on the estimated breading values appears to be minimal.

Abstract Translocation is a management tool used to restore or augment wildlife populations, but outcomes of translocations are often poorly documented and can have varying levels of success for improving wildlife population declines. The lesser prairie‐chicken (Tympanuchus pallidicinctus) is a prairie grouse endemic to the southern Great Plains. In response to declining abundance and distribution, in 2023 lesser prairie‐chickens were listed as threatened or endangered under the Endangered Species Act in different states. Translocation is a potential management response to population declines when there is an availability of unoccupied habitats, but translocation efficacy has not been evaluated for lesser prairie‐chickens. We translocated 411 lesser prairie‐chickens seasonally from 2016‐2019 and monitored the translocated lesser prairie‐chicken population from 2017–2022. To assess translocation as a management tool for lesser prairie‐chickens, we estimated survival for 2017–2020 and conducted lek surveys during 2017–2022. Over a fifth (22.8%, n = 94) of translocated birds either died or went missing within the first 2 weeks following release. Survival rates of translocated birds during the breeding (0.44 ± 0.02 [SE]) and nonbreeding (0.55 ± 0.03 [SE]) seasons were relatively low compared to nontranslocated lesser prairie‐chickens in other studies (0.63–0.93 for breeding season; 0.43–0.87 for non‐breeding season). Twenty‐seven percent of translocated birds survived to the breeding season after release (i.e., >1 year). Translocated lesser prairie‐chickens initiated 28 lekking sites over the study period. We estimated 77% of males available >2 weeks post release participated in lekking activity. The number of leks and male high counts on leks in the study area increased after translocation, peaking one year post‐translocation (an overall increase of 250% and 340%, respectively). However, both the number of leks and male high counts decreased (48% and 39%, respectively) within 3 years after translocation cessation. Establishment of leks and increasing lek attendance directly following translocation initially suggested that translocation could be a viable management tool. However, survival rates after translocation and declining lek counts following translocation indicates that the increased population abundance and occupied range from this translocation effort may be unsustainable. Our results highlight the necessity of monitoring to determine outcomes of a large lesser prairie‐chicken translocation. Other management strategies, such as targeted grassland restoration and management in areas of greatest lesser prairie‐chicken density, could be more beneficial for conservation of lesser prairie‐chicken populations.

ABSTRACT: An artificial insemination (AI) company seeks to allocate semen units globally by balancing perceived demand with uncertain product supply, in what is an arduous subjective process. This study aimed to objectivize this process by providing a user-friendly linear programming model to allocate bulls' semen units to regions for the next trimester sales period based on maximum revenue, and to describe the features and outcomes of this model when applied to a sample bull herd and global demand scenario reflective of a leading AI company. The objective function of maximizing revenue was calculated by summing the product of units allocated by bull and region with purchase prices assigned by bull and region. Constraints considered were regional demand for overall units, regional preferences for specific genetic traits, bulls' production capacity, and percentage of bulls' units allocated to a single region. A sensitivity analysis was performed to identify the effects of variables and constraints on total revenue. Production, sales, and bull demographic data from 2018 to 2021 from a leading AI company were used to establish base values and build a sample herd of 61 bulls and 5 global regions. The case study provided a maximum revenue of $8,287,197 in semen sales per trimester, with 634,700 units allocated. Of the 61 bulls in the case study, 9 were not allocated to any region. The most limiting constraint was regional demand, which resulted in a surplus of 274,564 units not allocated. A sensitivity analysis confirmed this finding, with the largest shadow prices assigned to regional demands, and indicated that a single unit increase in regional demand would add up to $14.84 in total revenue.

Our objective in this exploratory study was to evaluate the long-term impacts of pre-weaning social isolation vs. contact on subsequent growth and feed efficiency of Holstein heifers. As pre-weaned calves, 41 heifers were housed individually (n = 15 heifers) or in pairs (n = 13 pairs; 26 heifers). At 18 months of age, heifers were blocked by body weight and randomly assigned to one of three pens within a block (six to eight heifers per pen; six pens total), with original pairs maintained. Body weight (BW), hip height and width, and chest girth were measured at the start and end of the study. Each pen was given 3 days of access to a GreenFeed greenhouse gas emissions monitor to assess potential physiological differences between treatments in enteric methane emissions or behavioral differences in propensity to approach a novel object. During the 9-week study, heifers were fed a common diet containing 62.3% male-sterile corn silage, 36.0% haylage, 0.7% urea, and 1.0% mineral (DM basis). To calculate daily feed intake, as-fed weights and refusals were recorded for individual heifers using Calan gates. Feed samples were collected daily, composited by week, and dried to calculate dry matter intake (DMI). Feed refusal and fecal samples were collected on 3 consecutive days at 3 timepoints, composited by heifer, dried, and analyzed to calculate neutral detergent fiber (NDF), organic matter (OM), and DM digestibility. Feed efficiency was calculated as feed conversion efficiency (FCE; DMI/average daily gain [ADG]) and residual feed intake (RFI; observed DMI-predicted DMI). Paired and individually housed heifers did not differ in DMI, ADG, FCE, or RFI. Although no differences were found in initial or final hip height, hip width, or chest girth, heifers which had been pair-housed maintained a greater BW than individually housed heifers during the trial. Methane production, intensity, and yield were similar between treatments. Pre-weaning paired or individual housing did not impact the number of visits or latency to approach the GreenFeed; approximately 50% of heifers in each treatment visited the GreenFeed within 8 h of exposure. Digestibility of OM, DM, and NDF were also similar between housing treatments. In conclusion, pre-weaning pair housing had no adverse effects on growth, feed efficiency, or methane emissions at 18 to 20 months of age.

Studies have reported positive associations between youth psychopathy scores and measures of ‘fearlessness’. However, prior studies modified fearlessness items to be age appropriate, shifting from assessing hypothetical, extreme forms of physical risk-taking (e.g., flying an airplane) to normative risk-taking (e.g., riding bicycles downhill). We hypothesize that associations between youth psychopathy scores and alternative forms of sensation seeking (i.e., Disinhibition) have been conflated under a false fearlessness label. We tested this hypothesis among incarcerated male adolescents, investigating whether youth psychopathy scores were significantly associated with two different forms of sensation seeking: Disinhibition and Thrill and Adventure Seeking (TAS). Youth psychopathic traits were assessed using the Psychopathy Checklist: Youth Version (PCL:YV), Antisocial Process Screening Device (APSD), Child Psychopathy Scale (CPS), Inventory of Callous and Unemotional Traits (ICU), and Youth Psychopathic Traits Inventory (YPI). Disinhibition and fearlessness (i.e., TAS) were assessed using an unmodified version of the Zuckerman Sensation Seeking Scales (SSS). Consistent with hypotheses, youth psychopathy scores were associated with higher Disinhibition and lower TAS scores. Our results contribute to a growing body of literature suggesting that psychopathic traits, including among adolescents, are not concomitant with physical risk-taking and descriptions of psychopathy including fearlessness distort a precise understanding of psychopathy’s core features.

Previous work in incarcerated boys and adult men and women suggest that individuals scoring high on psychopathic traits show altered resting-state limbic/paralimbic, and default mode functional network properties. However, it is unclear whether similar results extend to high-risk adolescent girls with elevated psychopathic traits. This study examined whether psychopathic traits [assessed via the Hare Psychopathy Checklist: Youth Version (PCL:YV)] were associated with altered inter-network connectivity, intra-network connectivity (i.e., functional coherence within a network), and amplitude of low-frequency fluctuations (ALFFs) across resting-state networks among high-risk incarcerated adolescent girls (n = 40). Resting-state networks were identified by applying group independent component analysis (ICA) to resting-state fMRI scans, and a priori regions of interest included limbic, paralimbic, and default mode network components. We tested the association of psychopathic traits (PCL:YV Factor 1 measuring affective/interpersonal traits and PCL:YV Factor 2 assessing antisocial/lifestyle traits) to these three resting-state measures. PCL:YV Factor 1 scores were associated with increased low-frequency and decreased high-frequency fluctuations in components corresponding to the default mode network, as well as increased intra-network FNC in components corresponding to cognitive control networks. PCL:YV Factor 2 scores were associated with increased low-frequency fluctuations in sensorimotor networks and decreased high-frequency fluctuations in default mode, sensorimotor, and visual networks. Consistent with previous analyses in incarcerated adult women, our results suggest that psychopathic traits among incarcerated adolescent girls are associated with altered intra-network ALFFs—primarily that of increased low-frequency and decreased high-frequency fluctuations—and connectivity across multiple networks including paralimbic regions. These results suggest stable neurobiological correlates of psychopathic traits among women across development.

ABSTRACT: Residual feed intake (RFI) is commonly used to measure feed efficiency but individual intake recording systems are needed. Feeding behavior may be used as an indicator trait for feed efficiency using less expensive precision livestock farming technologies. Our goal was to estimate genetic parameters for feeding behavior and the genetic correlations with feed efficiency in Holstein cows. Data consisted of 75,877 daily feeding behavior records of 1,328 mid-lactation Holstein cows in 31 experiments conducted from 2009 to 2020 with an automated intake recording system. Feeding behavior traits included number of feeder visits per day, number of meals per day, duration of each feeder visit, duration of each meal, total duration of feeder visits, intake per visit, intake per meal [kg of dry matter (DM)], feeding rate per visit, and feeding rate per meal (kg of DM per min). The meal criterion was estimated as 26.4 min, which means that any pair of feeder visits separated by less than 26.4 min were considered part of the same meal. The statistical model included lactation and days in milk as fixed effects, and experiment-treatment, animal, and permanent environment as random effects. Genetic parameters for feeding behavior traits were estimated using daily records and weekly averages. Estimates of heritability for daily feeding behavior traits ranged from 0.09 ± 0.02 (number of meals; mean ± standard error) to 0.23 ± 0.03 (feeding rate per meal), with repeatability estimates ranging from 0.23 ± 0.01 (number of meals) to 0.52 ± 0.02 (number of feeder visits). Estimates of heritability for weekly averages of feeding behavior traits ranged from 0.19 ± 0.04 (number of meals) to 0.32 ± 0.04 (feeding rate per visit), with repeatability estimates ranging from 0.46 ± 0.02 (duration of each meal) to 0.62 ± 0.02 (feeding rate per visit and per meal). Most of the feeding behavior measures were strongly genetically correlated, showing that with more visits or meals per day, cows spend less time in each feeder visit or meal with lower intake per visit or meal. Weekly averages for feeding behavior traits were analyzed jointly with RFI and its components. Number of meals was genetically correlated with milk energy (0.48), metabolic body weight (−0.27), and RFI (0.19). Duration of each feeder visit and meal were genetically correlated with milk energy (0.43 and 0.44, respectively). Total duration of feeder visits per day was genetically correlated with DM intake (0.29), milk energy (0.62), metabolic body weight (−0.37), and RFI (0.20). Intake per visit and meal were genetically correlated with DM intake (0.63 and 0.87), milk energy (0.47 and 0.69), metabolic body weight (0.47 and 0.68), and RFI (0.31 and 0.65). Feeding rate was genetically correlated with DM intake (0.69), metabolic body weight (0.67), RFI (0.47), and milk energy (0.21). We conclude that measures of feeding behavior could be useful indicators of dairy cow feed efficiency, and individual cows that eat at a slower rate may be more feed efficient.

Abstract Within clinical, biomedical, and translational science, an increasing number of projects are adopting graphs for knowledge representation. Graph‐based data models elucidate the interconnectedness among core biomedical concepts, enable data structures to be easily updated, and support intuitive queries, visualizations, and inference algorithms. However, knowledge discovery across these “knowledge graphs” (KGs) has remained difficult. Data set heterogeneity and complexity; the proliferation of ad hoc data formats; poor compliance with guidelines on findability, accessibility, interoperability, and reusability; and, in particular, the lack of a universally accepted, open‐access model for standardization across biomedical KGs has left the task of reconciling data sources to downstream consumers. Biolink Model is an open‐source data model that can be used to formalize the relationships between data structures in translational science. It incorporates object‐oriented classification and graph‐oriented features. The core of the model is a set of hierarchical, interconnected classes (or categories) and relationships between them (or predicates) representing biomedical entities such as gene, disease, chemical, anatomic structure, and phenotype. The model provides class and edge attributes and associations that guide how entities should relate to one another. Here, we highlight the need for a standardized data model for KGs, describe Biolink Model, and compare it with other models. We demonstrate the utility of Biolink Model in various initiatives, including the Biomedical Data Translator Consortium and the Monarch Initiative, and show how it has supported easier integration and interoperability of biomedical KGs, bringing together knowledge from multiple sources and helping to realize the goals of translational science.

IntroductionDysbiosis of the gut microbiome may augment lung disease via the gut-lung axis. Proteobacteria may contribute to tissue proteolysis followed by neutrophil recruitment, lung tissue injury, and perpetuation of chronic inflammation. To study the effects of probiotics across the gut-lung axis, we sought to determine if a Lactobacillus probiotic and herbal blend was safe and well-tolerated in healthy volunteers and asthmatic patients.MethodsWe conducted a 1-month randomized, open-label clinical trial in Cork, Ireland with healthy and asthmatic patients who took the blend twice a day. The primary endpoint was safety with exploratory endpoints including quality of life, lung function, gut microbiome ecology, and inflammatory biomarkers.ResultsAll subjects tolerated the blend without adverse events. Asthmatic subjects who took the blend showed significant improvements in lung function as measured by forced expiratory volume and serum short chain fatty acid levels from baseline to Week 4. The gut microbiome of asthmatic subjects differed significantly from controls, with the most prominent difference in the relative abundance of the proteobacteria Escherichia coli. Administration of the probiotic maintained overall microbial community architecture with the only significant difference being an increase in absolute abundance of the probiotic strains measured by strain-specific PCR.ConclusionThis study supports the safety and efficacy potential of a Lactobacillus probiotic plus herbal blend to act on the gut-lung axis. However, due to the lack of a control group, a longer blinded, placebo-controlled study will be warranted to confirm the efficacy improvements observed in this trial.Clinical trial registrationhttps://clinicaltrials.gov/, identifier NCT05173168.

Glued-laminated bamboo (GLB) is an engineered material affected by the quality and uniformity of its constituent feedstock bamboo materials as well as by the assembly of this feedstock in the manufacturing process. A review of issues affecting the fabrication of GLB, including material properties, orientation of strips in GLB products, variation in glueline quality and prevalence of nodes, is presented. The potential impacts on the variability of GLB products are described. A number of recommendations for the engineered bamboo manufacturing industry are proposed.

Background: Screening for poor physical performance has the potential to identify older adults at risk for loss of future independence, yet clinically feasible measures have yet to be identified. Methods: Using data from the National Health and Aging Trends Study, we evaluated the diagnostic utility of self-reported physical capacities of older adults (walking three blocks or six blocks, climbing 10 stairs or 20 stairs) compared to the objectively measured Short Physical Performance Battery (SPPB). Sensitivity, specificity, and likelihood ratio (LR) were calculated across three SPPB cut-points (≤8, ≤9, ≤10). Results: Sensitivity of single item-measures for detecting a low SBBP averaged 0.39 (range: 0.26–0.52), specific averaged 0.97 (range: 0.94–0.99) and likelihood ratio averaged 20.0 (range: 9.0–35.5). Among age and gender subgroups, all measures maintained clinically applicable LRs (minimum = 4.59). Conclusion: Single-item self-reported physical capacities are accurate for screening older adults with physical limitations, making them potentially useful in healthcare settings.

Abstract The gleno-acetabular distance D GA , a conventional proxy for the size of a quadrupedal trackmaker, is often estimated as the distance GA between the midpoint between a left and right pair of pes tracks and the midpoint between a selected pair of left and right manus tracks. While frequently used to estimate trackmaker size from fossil trackways, the relationship between GA and D GA depends upon the gait (which is unknown for extinct trackmakers), and is subject to multiple additional sources of uncertainty including which specific pair of manus tracks to associate with a given pair of pes tracks. Here a generalization is introduced, termed coupling length, which does not require any presumption about trackmaker gait of the degree of overstepping. On the contrary, a systematic analysis of a trackway in terms of coupling length can permit estimation of both the size and the gait with which the trackmaker progressed. Coupling length can be computed at successive points along a trackway, allowing exploration of a range of hypothetical gaits and body sizes for the trackmaker responsible. A fitness function quantifying persistent variation in coupling length along a trackway is used to indicate whether a given trackway could have been created by a fairly consistent gait, and if so, a range of high-fitness solution gaits and their associated D GA . The method was applied to selected quasi-regular sauropod trackways and a solution found for a narrow range of gaits with limb phase of about 0.3 and D GA = 1.6 ± 0.2 m. This is the first estimation of sauropod trackmaker gait, and introduces a novel method by which irregularity along a trackway is used as a source of information to constrain inferences of trackmaker behavior. The computed D GA for this sauropod suggests significantly smaller trackmakers than conventional estimations based on track dimensions and hip height estimates. Size estimation by this approach offers greatly reduced uncertainty compared to conventional estimates.

Individuals with acute and chronic traumatic brain injury (TBI) are associated with unique white matter (WM) structural abnormalities, including fractional anisotropy (FA) differences. Our research group previously used FA as a feature in a linear support vector machine (SVM) pattern classifier, observing high classification between individuals with and without acute TBI (i.e., an area under the curve [AUC] value of 75.50%). However, it is not known whether FA could similarly classify between individuals with and without history of chronic TBI. Here, we attempted to replicate our previous work with a new sample, investigating whether FA could similarly classify between incarcerated men with (n = 80) and without (n = 80) self-reported history of chronic TBI. Additionally, given limitations associated with FA, including underestimation of FA values in WM tracts containing crossing fibers, we extended upon our previous study by incorporating neurite orientation dispersion and density imaging (NODDI) metrics, including orientation dispersion (ODI) and isotropic volume (Viso). A linear SVM based classification approach, similar to our previous study, was incorporated here to classify between individuals with and without self-reported chronic TBI using FA and NODDI metrics as separate features. Overall classification rates were similar when incorporating FA and NODDI ODI metrics as features (AUC: 82.50%). Additionally, NODDI-based metrics provided the highest sensitivity (ODI: 85.00%) and specificity (Viso: 82.50%) rates. The current study serves as a replication and extension of our previous study, observing that multiple diffusion MRI metrics can reliably classify between individuals with and without self-reported history of chronic TBI.

Individuals with history of childhood trauma are characterized by aberrant resting-state limbic and paralimbic functional network connectivity. However, it is unclear whether specific subtypes of trauma (i.e., experienced vs observed or community) showcase differential effects. This study examined whether subtypes of childhood trauma (assessed via the Trauma Checklist [TCL] 2.0) were associated with aberrant intra-network amplitude of fluctuations and connectivity (i.e., functional coherence within a network), and inter-network connectivity across resting-state networks among incarcerated juvenile males (n = 179). Subtypes of trauma were established via principal component analysis of the TCL 2.0 and resting-state networks were identified by applying group independent component analysis to resting-state fMRI scans. We tested the association of subtypes of childhood trauma (i.e., TCL Factor 1 measuring experienced trauma and TCL Factor 2 assessing community trauma), and TCL Total scores to the aforementioned functional connectivity measures. TCL Factor 2 scores were associated with increased high-frequency fluctuations and increased intra-network connectivity in cognitive control, auditory, and sensorimotor networks, occurring primarily in paralimbic regions. TCL Total scores exhibited similar neurobiological patterns to TCL Factor 2 scores (with the addition of aberrant intra-network connectivity in visual networks), and no significant associations were found for TCL Factor 1. Consistent with previous analyses of community samples, our results suggest that childhood trauma among incarcerated juvenile males is associated with aberrant intra-network amplitude of fluctuations and connectivity across multiple networks including predominately paralimbic regions. Our results highlight the importance of accounting for traumatic loss, observed trauma, and community trauma in assessing neurobiological aberrances associated with adverse experiences in childhood, as well as the value of trained-rater trauma assessments compared to self-report.

Improving dairy cow feed efficiency is critical to the sustainability and profitability of dairy production, yet the underlying mechanisms that contribute to individual cow variation in feed efficiency are not fully understood. The objectives of this study were to (1) identify genes and associated pathways that are altered in cows with high- or low-residual feed intake (RFI) using RNA sequencing, and (2) determine if rumen-protected choline supplementation during mid-lactation would influence performance or feed efficiency. Mid-lactation (134 ± 20 days in milk) multiparous Holstein cows were randomly assigned to either supplementation of 0 g/d supplementation (CTL; n = 32) or 30 g/d of a rumen-protected choline product (RPC; 13.2 g choline ion; n = 32; Balchem Corp., New Hampton, NY, USA). Residual feed intake was determined as dry matter intake regressed on milk energy output, days in milk, body weight change, metabolic body weight, and dietary treatment. The 12 cows with the highest RFI (low feed efficient; LE) and 12 cows with the lowest RFI (high feed efficient; HE), balanced by dietary treatment, were selected for blood, liver, and muscle analysis. No differences in production or feed efficiency were detected with RPC supplementation, although albumin was greater and arachidonic acid tended to be greater in RPC cows. Concentrations of β-hydroxybutyrate were greater in HE cows. Between HE and LE, 268 and 315 differentially expressed genes in liver and muscle tissue, respectively, were identified through RNA sequencing. Pathway analysis indicated differences in cell cycling, oxidative stress, and immunity in liver and differences in glucose and fatty acid pathways in muscle. The current work indicates that unique differences in liver and muscle post-absorptive nutrient metabolism contribute to sources of variation in feed efficiency and that differences in amino acid and fatty acid oxidation, cell cycling, and immune function should be further examined.

The objective was to evaluate the genetics of sow teat and mammary traits at farrowing and at weaning. Data were recorded on 3099 Landrace × Large White F1 sows. Underline traits included the total teat number (TT), the functional teat number (FT), the non-functional teat number (NFT), the damaged teat number (DT), and the number of functional mammary glands (FMG). Variance components were estimated using AIREMLF90. Means for TT, FT, and NFT at farrowing were 14.93, 13.90, and 1.03, respectively. Heritability estimates for TT, FT, and NFT ranged from 0.18 to 0.37, 0.16 to 0.28, and 0.14 to 0.18, respectively. Estimates of heritability for DT and FMG at weaning were 0.03 and 0.06, respectively. Estimated genetic correlations between FT with TT and NFT were 0.68 to 0.78 and −0.19 to −0.57, respectively. Genetic correlation estimates between TT, FT, and NFT with the number weaned were 0.25, 0.50, and −0.38, respectively. An increase of one TT and FT enhanced (p < 0.05) the number weaned by 0.14 to 0.16 and 0.18 to 0.27 piglets, respectively. The results suggest that genetically increasing the number of functional teats on a sow at farrowing would improve the number of piglets at weaning.

Abstract Background The possibility of using antibody response (S/P ratio) to PRRSV vaccination measured in crossbred commercial gilts as a genetic indicator for reproductive performance in vaccinated crossbred sows has motivated further studies of the genomic basis of this trait. In this study, we investigated the association of haplotypes and runs of homozygosity (ROH) and heterozygosity (ROHet) with S/P ratio and their impact on reproductive performance. Results There was no association (P-value ≥ 0.18) of S/P ratio with the percentage of ROH or ROHet, or with the percentage of heterozygosity across the whole genome or in the major histocompatibility complex (MHC) region. However, specific ROH and ROHet regions were significantly associated (P-value ≤ 0.01) with S/P ratio on chromosomes 1, 4, 5, 7, 10, 11, 13, and 17 but not (P-value ≥ 0.10) with reproductive performance. With the haplotype-based genome-wide association study (GWAS), additional genomic regions associated with S/P ratio were identified on chromosomes 4, 7, and 9. These regions harbor immune-related genes, such as SLA-DOB, TAP2, TAPBP, TMIGD3, and ADORA. Four haplotypes at the identified region on chromosome 7 were also associated with multiple reproductive traits. A haplotype significantly associated with S/P ratio that is located in the MHC region may be in stronger linkage disequilibrium (LD) with the quantitative trait loci (QTL) than the previously identified single nucleotide polymorphism (SNP) (H3GA0020505) given the larger estimate of genetic variance explained by the haplotype than by the SNP. Conclusions Specific ROH and ROHet regions were significantly associated with S/P ratio. The haplotype-based GWAS identified novel QTL for S/P ratio on chromosomes 4, 7, and 9 and confirmed the presence of at least one QTL in the MHC region. The chromosome 7 region was also associated with reproductive performance. These results narrow the search for causal genes in this region and suggest SLA-DOB and TAP2 as potential candidate genes associated with S/P ratio on chromosome 7. These results provide additional opportunities for marker-assisted selection and genomic selection for S/P ratio as genetic indicator for litter size in commercial pig populations.

Abstract Background While current estimates suggest that up to three million additional surgical procedures are needed to meet the needs of forcibly displaced populations, literature on surgical care for refugee or forced migrant populations has often focused on acute phase and war-related trauma or violence with insufficient attention to non-war related pathologies. To our knowledge, no study has compared refugee versus host population utilization of surgical services in a refugee camp-based hospital over such an extended period of twenty years. The aim of this paper is to first describe the patterns of surgical care by comparing refugee and host population utilization of surgical services in Nyarugusu refugee camp between 2000 and 2020, then evaluate the impact of a large influx of refugees in 2015 on refugee and host population utilization. Methods The study was based on a retrospective review of surgical logbooks in Nyarugusu refugee camp (Kigoma, Tanzania) between 2000 and 2020. We utilized descriptive statistics and multiple group, interrupted time series methodology to assess baseline utilization of surgical services by a host population (Tanzanians) compared to refugees and trends in utilization before and after a large influx of Burundian refugees in 2015. Results A total of 10,489 operations were performed in Nyarugusu refugee camp between 2000 and 2020. Refugees underwent the majority of procedures in this dataset (n = 7,767, 74.0%) versus Tanzanians (n = 2,722, 26.0%). The number of surgeries increased over time for both groups. The top five procedures for both groups included caesarean section, bilateral tubal ligation, herniorrhaphy, exploratory laparotomy and hysterectomy. In our time series model, refugees had 3.21 times the number of surgeries per quarter at baseline when compared to Tanzanians. The large influx of Burundian refugees in 2015 impacted surgical output significantly with a 38% decrease (IRR = 0.62, 95% CI 0.46–0.84) in surgeries in the Tanzanian group and a non-significant 20% increase in the refugee group (IRR = 1.20, 95% CI 0.99–1.46). The IRR for the difference-in-difference (ratio of ratios of post versus pre-intervention slopes between refugees and Tanzanians) was 1.04 (95% CI 1.00–1.07), and this result was significant (p=0.028). Conclusions Surgical care in conflict and post-conflict settings is not limited to war or violence related trauma but instead includes a large burden of obstetrical and general surgical pathology. Host population utilization of surgical services in Nyarugusu camp accounted for over 25% of all surgeries performed, suggesting some host population benefit of the protracted refugee situation in western Tanzania. Host population utilization of surgical services was apparently different after a large influx of refugees from Burundi in 2015.

The impact of genomic epistasis effects on the accuracy of predicting the phenotypic values of residual feed intake (RFI) in U.S. Holstein cows was evaluated using 6215 Holstein cows and 78,964 SNPs. Two SNP models and seven epistasis models were initially evaluated. Heritability estimates and the accuracy of predicting the RFI phenotypic values from 10-fold cross-validation studies identified the model with SNP additive effects and additive × additive (A×A) epistasis effects (A + A×A model) to be the best prediction model. Under the A + A×A model, additive heritability was 0.141, and A×A heritability was 0.263 that consisted of 0.260 inter-chromosome A×A heritability and 0.003 intra-chromosome A×A heritability, showing that inter-chromosome A×A effects were responsible for the accuracy increases due to A×A. Under the SNP additive model (A-only model), the additive heritability was 0.171. In the 10 validation populations, the average accuracy for predicting the RFI phenotypic values was 0.246 (with range 0.197–0.333) under A + A×A model and was 0.231 (with range of 0.188–0.319) under the A-only model. The average increase in the accuracy of predicting the RFI phenotypic values by the A + A×A model over the A-only model was 6.49% (with range of 3.02–14.29%). Results in this study showed A×A epistasis effects had a positive impact on the accuracy of predicting the RFI phenotypic values when combined with additive effects in the prediction model.
