We examined whether urban environmental change drives parallel evolution by sampling 110,019 white clover plants from 6169 populations in 160 cities globally. Plants were assayed for a Mendelian antiherbivore defense that also affects tolerance to abiotic stressors. Urban-rural gradients were associated with the evolution of clines in defense in 47% of cities throughout the world. Variation in the strength of clines was explained by environmental changes in drought stress and vegetation cover that varied among cities. Sequencing 2074 genomes from 26 cities revealed that the evolution of urban-rural clines was best explained by adaptive evolution, but the degree of parallel adaptation varied among cities. Our results demonstrate that urbanization leads to adaptation at a global scale. Selection against mismatched traits in hybrids is the phenotypic analogue of intrinsic hybrid incompatibilities. Mismatch occurs when hybrids resemble one parent population for some phenotypic traits and the other parent population for other traits, and is caused by dominance in opposing directions or from segregation of alleles in recombinant hybrids. In this study, we used threespine stickleback fish (Gasterosteus aculeatus L.) to test the theoretical prediction that trait mismatch in hybrids should increase with the magnitude of phenotypic divergence between parent populations. We measured morphological traits in parents and hybrids in crosses between a marine population representing the ancestral form and twelve freshwater populations that have diverged from this ancestral state to varying degrees according to their environments. We found that trait mismatch was greater in more divergent crosses for both F1 and F2 hybrids. In the F1, the divergence–mismatch relationship was caused by traits having dominance in different directions, whereas it was caused by increasing segregating phenotypic variation in the F2. Our results imply that extrinsic hybrid incompatibilities accumulate as phenotypic divergence proceeds.

In the initial F1 cross, most divergent loci are heterozygous. Therefore, F1 fitness can be influenced by dominance effects that could not have been selected to function well together. We present a systematic study of these F1 dominance effects by introducing variable phenotypic dominance into Fisher's geometric model. We show that dominance often reduces hybrid fitness, which can generate optimal outbreeding followed by a steady decline in F1 fitness, as is often observed. We also show that "lucky" beneficial effects sometimes arise by chance, which might be important when hybrids can access novel environments. We then show that dominance can lead to violations of Haldane's Rule (reduced fitness of the heterogametic F1) but strengthens Darwin's Corollary (F1 fitness differences between cross directions). Taken together, results show that the effects of dominance on hybrid fitness can be surprisingly difficult to isolate, because they often resemble the effects of uniparental inheritance or expression. Nevertheless, we identify a pattern of environment-dependent heterosis that only dominance can explain, and for which there is some suggestive evidence. Our results also show how existing data set upper bounds on the size of dominance effects. These bounds could explain why additive models often provide good predictions for later-generation recombinant hybrids, even when dominance qualitatively changes outcomes for the F1.

Are first-generation (F1) hybrids typically intermediate for all traits that differentiate their parents? Or are they similar to one parent for most traits, or even mismatched for divergent traits? Although the phenotype of otherwise viable and fertile hybrids determines their fate, little is known about the general patterns, predictors, and consequences of phenotype expression in hybrids. To address this empirical gap, we compiled data from nearly 200 studies where traits were measured in a common environment for two parent populations and F1hybrids. We find that individual traits are typically halfway between the parental midpoint and one parental value (i.e., hybrid trait values are typically 0.25 or 0.75 if parents’ values are 0 & 1). When considering pairs of traits together, a hybrid’s multivariate phenotype tends to resemble one parent (pairwise parent-bias) about 50 % more than the other while also exhibiting a similar magnitude of trait mismatch due to different traits having dominance in conflicting directions. We detect no phylogenetic signal nor an effect of parental genetic distance on dominance or mismatch. Using data from an experimental field planting of recombinant hybrid sunflowers—where there is among-individual variation in dominance and mismatch due to segregation of divergent alleles—we illustrate that pairwise parent-bias improves fitness while mismatch reduces fitness. Importantly, the effect of mismatch on fitness was stronger than that of pairwise parent-bias. In sum, our study has three major conclusions. First, hybrids between ecologically divergent natural populations are typically not phenotypically intermediate but rather exhibit substantial mismatch while also resembling one parent more than the other. Second, dominance and mismatch are likely determined by population-specific processes rather than general rules. Finally, selection against hybrids likely results from both selection against somewhat intermediate phenotypes and against mismatched trait combinations.

The alleles used for adaptation can pleiotropically affect traits under stabilizing selection. The fixation of alleles with deleterious pleiotropic side effects causes compensatory alleles to be favored by selection. Such compensatory alleles might segregate in interpopulation hybrids, resulting in segregation variance for traits where parents have indistinguishable phenotypes. If adaptation typically involves pleiotropy and compensation, then the segregation variance for traits under stabilizing selection is expected to increase with the magnitude of adaptive phenotypic divergence between parents. This prediction has not been tested empirically, and I gathered data from experimental hybridization studies to evaluate it. I found that pairs of parents that are more phenotypically divergent beget hybrids with more segregation variance in traits for which the parents are statistically indistinguishable. This result suggests that adaptive divergence between pairs of natural populations proceeds via pleiotropy and compensation and that deleterious transgressive segregation variance accumulates systematically as populations diverge.

Cities are emerging as models for addressing the fundamental question of whether populations evolve in parallel to similar environments. Here, we examine the environmental factors that drive parallel evolutionary urban-rural clines in a Mendelian trait — the cyanogenic antiherbivore defense of white clover (Trifolium repens). We sampled over 700 urban and rural clover populations across 16 cities along a latitudinal transect in eastern North America. In each population, we quantified the frequency of genotypes that produce hydrogen cyanide (HCN), and in a subset of the cities we estimated the frequency of the alleles at the two genes (CYP79D15 and Li) that epistatically interact to produce HCN. We then tested the hypothesis that winter environmental conditions cause the evolution of clines in HCN by comparing the strength of clines among cities located along a gradient of winter temperatures and frost exposure. Overall, half of the cities exhibited urban-rural clines in the frequency of HCN, whereby urban populations evolved lower HCN frequencies. The weakest clines in HCN occurred in cities with the lowest temperatures but greatest snowfall, supporting the hypothesis that snow buffers plants against winter frost and constrains the formation of clines. By contrast, the strongest clines occurred in the warmest cities where snow and frost are rare, suggesting that alternative selective agents are maintaining clines in warmer cities. Additionally, some clines were driven by evolution at only CYP79D15, consistent with stronger and more consistent selection on this locus than on Li. Together, our results demonstrate that both the agents and targets of selection vary across cities and highlight urban environments as large-scale models for disentangling the causes of parallel evolution in nature.Impact SummaryUnderstanding whether independent populations evolve in the same way (i.e., in parallel) when subject to similar environments remains an important problem in evolutionary biology. Urban environments are a model for addressing the extent of parallel evolution in nature due to their convergent environments (e.g. heat islands, pollution, fragmentation), such that two distant cities are often more similar to one another than either is to nearby nonurban habitats. In this paper, we used white clover (Trifolium repens) as a model to study the drivers of parallel evolution in response to urbanization. We collected >11,000 plants from urban and rural habitats across 16 cities in eastern North America to examine how cities influence the evolution of a Mendelian polymorphism for an antiherbivore defense trait – hydrogen cyanide (HCN). This trait had previously been shown to exhibit adaptive evolution to winter temperature gradients at continental scales. Here we tested the hypothesis that winter environmental conditions cause changes in the frequency of HCN between urban and rural habitats. We found that half of all cities had lower frequency of HCN producing genotypes relative to rural habitats, demonstrating that cities drive parallel losses of HCN in eastern North America. We then used environmental data to understand why cities vary in the extent to which they drive reduction in HCN frequencies. The warmest cities showed the greatest reductions in HCN frequencies in urban habitats, while colder, snowier cities showed little change in HCN between urban and rural habitats. This suggests that snow weakens the strength of natural selection against HCN in cities. However, it additionally suggests alternative ecological or evolutionary mechanisms drive the strong differences in HCN between urban and rural habitats in the warmest cities. Overall, our work highlights urban environments as powerful, large-scale models for disentangling the causes of parallel and non-parallel evolution in nature.

In contrast to ecological speciation, where reproductive isolation evolves as a consequence of divergent natural selection, speciation by parallel natural selection has been less thoroughly studied. To test whether parallel evolution drives speciation, we leveraged the repeated evolution of benthic and limnetic ecotypes of threespine stickleback fish and estimated fitness for pure crosses and within-ecotype hybrids in semi-natural ponds and in laboratory aquaria. In ponds, we detected hybrid breakdown in both ecotypes but this was counterbalanced by heterosis and the strength of post-zygotic isolation was nil. In aquaria, we detected heterosis only in limnetic crosses and breakdown in neither ecotype, suggesting that hybrid incompatibilities are environment-dependent for both ecotypes and that heterosis is environment-dependent in benthic crosses. Heterosis and breakdown were 3× greater in limnetic crosses than in benthic crosses, contrasting the prediction that the fitness consequences of hybridization should be greater in crosses among more derived ecotypes. Consistent with a primary role for stochastic processes, patterns differed among crosses between populations from different lakes. Yet, we observed qualitatively similar patterns of heterosis and hybrid breakdown in benthic crosses and limnetic crosses when averaging the lake pairs, suggesting that the outcome of hybridization is repeatable in a general sense.

Hybrid incompatibilities occur when interactions between opposite-ancestry alleles at different loci reduce the fitness of hybrids. Most work on incompatibilities has focused on those that are ‘intrinsic’, meaning they affect viability and sterility in the laboratory. Theory predicts that ecological selection can also underlie hybrid incompatibilities, but tests of this hypothesis are scarce. In this article, we compiled genetic data for F2 hybrid crosses between divergent populations of threespine stickleback fish (Gasterosteus aculeatus L.) that were born and raised in either the field (semi-natural experimental ponds) or the laboratory (aquaria). We tested for differences in excess heterozygosity between these two environments at ancestry informative loci—a genetic signature of selection against incompatibilities. We found that excess ancestry heterozygosity was elevated by approximately 3% in crosses raised in ponds compared to those raised in aquaria. Previous results from F1 hybrids in the field suggest that pond-specific (single-locus) heterosis is unlikely to explain this finding. Our study suggests that, in stickleback, a coarse signal of environment-dependent hybrid incompatibilities is reliably detectable and that extrinsic incompatibilities have evolved before intrinsic incompatibilities.

Adaptation often proceeds via the sorting of standing variation, and natural selection acting on pairs of populations is a quantitative continuum ranging from parallel to divergent. Yet, it is unclear how the extent of parallel genetic evolution during adaptation from standing variation is affected by the difference in the direction of selection between populations. Nor is it clear whether the availability of standing variation for adaptation affects progress toward speciation in a manner that depends on the difference in the direction of selection. We conducted a theoretical study investigating these questions and have two primary findings. First, the extent of parallel genetic evolution between two populations is expected to rapidly decline as the difference in their directions of selection increases from fully parallel toward divergent, and this decline occurs more rapidly in organisms with greater trait ‘dimensionality’. This rapid decline results because seemingly small differences in the direction of selection cause steep reductions in the fraction of alleles that are beneficial in both populations. For example, populations adapting to optima separated by an angle of 33° have only 50% of potentially beneficial alleles in common (for a case of five trait ‘dimensions’). Second, we find that adaptation from standing variation leads to higher ecologically-dependent hybrid fitness under parallel selection, relative to when adaptation is from new mutation only. This occurs because genetic parallelism based on standing variation reduces the phenotypic segregation variance in hybrids when parents adapt to similar environments. In contrast, under divergent selection, the pleiotropic effects of alternative alleles fixed from standing variation change the major axes of phenotypic variation in hybrids and reduce their fitness in parental habitats. We conclude that adaptation from standing genetic variation is expected to slow progress toward speciation via parallel natural selection and can facilitate progress toward speciation via divergent natural selection.Impact summaryIt is increasingly clear that much of adaptation, especially that which occurs rapidly, proceeds from the sorting of ancestral standing variation rather than complete reliance onde novomutation. In addition, evolutionary biologists are increasingly embracing the fact that the difference in the direction of natural selection on pairs of populations is a quantitative continuum ranging from completely parallel to completely divergent. In this article, we ask two questions. First, how does the degree of genetic parallelism—here, adaptation using the same alleles in allopatric populations—depend on the differences in the direction of natural selection acting on two populations, from parallel (0°) to divergent (180°)? And second, how does adaptation from standing variation affect progress toward speciation, and does its effect depend on the direction of natural selection? We develop theory to address these questions. We first find that very small differences in the direction of selection (angle) can largely preclude genetic parallelism. Second, we find that adaptation from standing variation has implications for speciation that change along the continuum from parallel to divergent selection. Under parallel selection, high genetic parallelism causes inter-population hybrids to have high mean fitness when their parents adapt from standing variation. As selection tends toward divergent, adaptation from standing variation is less beneficial for hybrid fitness and under completely divergent selection causes inter-population hybrids to have lower mean fitness than when adaptation was from new mutation alone. In sum, our results provide general insight into patterns of genetic parallelism and speciation along the continuum of parallel to divergent natural selection when adaptation is from standing variation.

Anthropogenic climate change is generating mismatches between the environmental conditions that populations historically experienced and those in which they reside. Understanding how climate change affects population performance is a critical scientific challenge. We combine a quantitative synthesis of field transplant experiments with a novel statistical approach based in evolutionary theory to quantify the effects of temperature and precipitation variability on population performance. We find that species’ average performance is affected by both temperature and precipitation, but populations show signs of local adaptation to temperature only. Contemporary responses to temperature are strongly shaped by the local climates under which populations evolved, resulting in performance declines when temperatures deviate from historic conditions. Adaptation to other local environmental factors is strong, but temperature deviations as small as 2°C erode the advantage that these non-climatic adaptations historically gave populations in their home sites.One sentence summaryClimate change is pulling the thermal rug out from under populations, reducing average performance and eroding their historical home-site advantage.

Many outstanding questions about speciation are difficult to test empirically because of a lack of suitable study systems. Here, we highlight studies of evolutionary ecology in urban environments to argue that cities provide ideal conditions that can be leveraged to study the speciation process. Considering general findings from these studies, we discuss the mechanisms of speciation that are likely to occur in cities. We also discuss fundamental questions about speciation that urban environments are uniquely suited to address, such as those about the earliest stages of divergence or the role of phenotypic plasticity. We conclude that the study of contemporary speciation in urban environments has promise to facilitate discoveries about the process of speciation as it occurs in the Anthropocene.

While many studies demonstrate that herbivores alter selection on plant reproductive traits, little is known about whether antiherbivore defenses affect selection on these traits. We hypothesized that antiherbivore defenses could alter selection on reproductive traits by altering trait expression through allocation trade-offs, or by altering interactions with mutualists and/or antagonists. To test our hypothesis, we used white clover, Trifolium repens, which has a Mendelian polymorphism for the production of hydrogen cyanide-a potent antiherbivore defense. We conducted a common garden experiment with 185 clonal families of T. repens that included cyanogenic and acyanogenic genotypes. We quantified resistance to herbivores, and selection on six floral traits and phenology via male and female fitness. Cyanogenesis reduced herbivory but did not alter the expression of reproductive traits through allocation trade-offs. However, the presence of cyanogenic defenses altered natural selection on petal morphology and the number of flowers within inflorescences via female fitness. Herbivory influenced selection on flowers and phenology via female fitness independently of cyanogenesis. Our results demonstrate that both herbivory and antiherbivore defenses alter natural selection on plant reproductive traits. We discuss the significance of these results for understanding how antiherbivore defenses interact with herbivores and pollinators to shape floral evolution.

A growing body of evidence suggests that natural populations of dozens of species have undergone adaptive evolution in order to better tolerate the novel environmental conditions in urban areas. Invariably, studies of adaptive divergence in urban areas examine a single or few—often correlated—traits at a time from populations residing only at the most extreme urban and nonurban habitats, and do not control for environment-of-origin (e.g., maternal provisioning) effects. Thus, whether urbanization is driving divergence in many traits simultaneously in a manner that varies with the degree of local urbanization remains unclear. To examine whether urbanization drives clinal multivariate trait divergence, we generated seed families of white clover ( Trifolium repens ) collected from 27 populations along an urbanization gradient in Toronto, Canada, and used them to measure multiple phenotypic traits in a common garden. Our results show that families whose parents were collected from the most urban populations grew larger, had larger flower petals, experienced delayed germination and flowering, had thinner stolons, had reduced cyanogenesis, and were more attractive to pollinators. Each of these traits together exhibited genetically-based changes that varied with the degree of urbanization of the source population. Field observations indicate that the pollinator community exhibits almost complete turnover between urban and nonurban sites, which potentially explains some of the observed divergence in reproductive traits. Our results suggest that urban populations are rapidly tuning their phenotypes to tolerate the local disturbances imposed by humans.

Pollinators and herbivores can both affect the evolutionary diversification of plant reproductive traits. However, plant defences frequently alter antagonistic and mutualistic interactions, and therefore, variation in plant defences may alter patterns of herbivore- and pollinator-mediated selection on plant traits. We tested this hypothesis by conducting a common garden field experiment using 50 clonal genotypes of white clover (Trifolium repens) that varied in a Mendelian-inherited chemical antiherbivore defence-the production of hydrogen cyanide (HCN). To evaluate whether plant defences alter herbivore- and/or pollinator-mediated selection, we factorially crossed chemical defence (25 cyanogenic and 25 acyanogenic genotypes), herbivore damage (herbivore suppression) and pollination (hand pollination). We found that herbivores weakened selection for increased inflorescence production, suggesting that large displays are costly in the presence of herbivores. In addition, herbivores weakened selection on flower size but only among acyanogenic plants, suggesting that plant defences reduce the strength of herbivore-mediated selection. Pollinators did not independently affect selection on any trait, although pollinators weakened selection for later flowering among cyanogenic plants. Overall, cyanogenic plant defences consistently increased the strength of positive directional selection on reproductive traits. Herbivores and pollinators both strengthened and weakened the strength of selection on reproductive traits, although herbivores imposed ~2.7× stronger selection than pollinators across all traits. Contrary to the view that pollinators are the most important agents of selection on reproductive traits, our data show that selection on reproductive traits is driven primarily by variation in herbivory and plant defences in this system.

The climatic conditions of mountain habitats are greatly influenced by topography. Large differences in microclimate occur with small changes in elevation, and this complex interaction is an important determinant of mountain plant distributions. In spite of this, elevation is not often considered as a relevant predictor in species distribution models (SDMs) for mountain plants. Here, we evaluated the importance of including elevation as a predictor in SDMs for mountain plant species. We generated two sets of SDMs for each of 73 plant species that occur in the Pacific Northwest of North America; one set of models included elevation as a predictor variable and the other set did not. AUC scores indicated that omitting elevation as a predictor resulted in a negligible reduction of model performance. However, further analysis revealed that the omission of elevation resulted in large over-predictions of species’ niche breadths—this effect was most pronounced for species that occupy the highest elevations. In addition, the inclusion of elevation as a predictor constrained the effects of other predictors that superficially affected the outcome of the models generated without elevation. Our results demonstrate that the inclusion of elevation as a predictor variable improves the quality of SDMs for high-elevation plant species. Because of the negligible AUC score penalty for over-predicting niche breadth, our results support the notion that AUC scores alone should not be used as a measure of model quality. More generally, our results illustrate the importance of selecting biologically relevant predictor variables when constructing SDMs.

Summary 1. Polyploid plants often occupy different geographic ranges than their diploid progenitors, but the causes of this segregation are poorly understood. Differential competitive abilities of cytotypes across an environmental gradient could be responsible for these observed geographic range differences. 2. Cytotypes of Chamerion angustifolium (Onagraceae) are mostly allopatric, and prior research indicates that tetraploids are more physiologically tolerant of water limitation and occupy drier habitats than diploids. We hypothesized that tetraploids are stronger competitors than diploids in soils where water is limited, which allows them to persist in dry habitats while diploids cannot. 3. We grew both cytotypes together in competition under water-limited and well-watered conditions. We varied both total plant density and the relative frequency of cytotypes among pots, which allowed us to separate the effects of intra-cytotypic and inter-cytotypic competition. 4. Both diploid and tetraploid plants were smaller in the water-limited treatment than in the wellwatered treatment. Nevertheless, there were no differences in the relative strength of intra-cytotypic and inter-cytotypic competition experienced by either cytotype across the watering treatments, indicating that diploids and tetraploids had equal competitive abilities in both treatments. 5. Synthesis. Competition for limiting resources is often proposed as a mechanism causing ecological and geographic segregation between diploid and polyploid cytotypes. Our results do not support the hypothesis that tetraploid Chamerion angustifolium plants are stronger competitors than diploids when water is limited. A differential ability to compete for water is likely not responsible for the observed ecological and geographic segregation between cytotypes in this species. Competition may not be a general mechanism that causes segregation between diploid and polyploid cytotypes in nature.

 Premise of the study: Polyploidy—the possession of more than two copies of each chromosome in the nucleus—is common in fl owering plants. Polyploid plants can occupy different geographic ranges than their diploid progenitors, but the factors responsible for maintaining these range differences are poorly understood. Polyploidy can have signifi cant physiological consequences, and the present study aims to determine whether previously described physiological differences between cytotypes are correlated with climatic niches and geographic distributions.  Methods: Prior research indicates that tetraploid plants of Chamerion angustifolium (Onagraceae) are more tolerant of drought and less tolerant of freezing than diploids, which suggests that they should occupy a niche that is warmer and drier than that of diploids. We extracted climate data for 134 populations of C. angustifolium classifi ed as pure diploid, pure tetraploid, or mixedploidy. We compared climatic conditions between these population categories and generated ecological niche models to compare their geographic distribution with prior qualitative estimates.  Key results: Pure tetraploid populations occupy habitats that are warmer and drier than those of pure diploid populations. Mixed-ploidy populations occur in habitats that are not strictly intermediate between pure diploid and pure tetraploid populations, but are as cold as pure diploid populations and have intermediate soil moisture defi cits. Our niche models were similar to previous qualitative estimates of cytotype geographic distribution.  Conclusions: The correspondence between the physiological tolerances of cytotypes, their climatic niches, and their geographic distributions suggests that physiological traits are at least partially responsible for differences in the realized climatic niches of diploid and tetraploid C. angustifolium .

Urban ecosystems are an increasingly dominant feature of terrestrial landscapes. While evidence that species can adapt to urban environments is accumulating, the mechanisms through which urbanization imposes natural selection on populations are poorly understood. The identification of adaptive phenotypic changes (i.e. clines) along urbanization gradients would facilitate our understanding of the selective factors driving adaptation in cities. Here, we test for phenotypic clines in urban ecosystems by sampling the frequency of a Mendelian-inherited trait—cyanogenesis—in white clover ( Trifolium repens L.) populations along urbanization gradients in four cities. Cyanogenesis protects plants from herbivores, but reduces tolerance to freezing temperatures. We found that the frequency of cyanogenic plants within populations decreased towards the urban centre in three of four cities. A field experiment indicated that spatial variation in herbivory is unlikely to explain these clines. Rather, colder minimum winter ground temperatures in urban areas compared with non-urban areas, caused by reduced snow cover in cities, may select against cyanogenesis. In the city with no cline, high snow cover might protect plants from freezing damage in the city centre. Our study suggests that populations are adapting to urbanization gradients, but regional climatic patterns may ultimately determine whether adaptation occurs.

Cyanogenesis protects plants from herbivores, but also reduces freezing tolerance. Plants evolved reduced cyanogenesis with increasing proximity to the urban center in three of the four cities. In an experiment, we demonstrate that gradients in herbivore pressure do not cause these clines. Instead, urban areas experience relatively cold minimum winter ground temperatures because of reduced snow cover within cities, which selects against cyanogenesis. Together, our study demonstrates that wild populations exhibit parallel adaptive evolution in response to urbanization, which likely facilitates the persistence of these plants and promotes pollinator abundance and diversity.
