Abstract

The regulation of cell physiology depends largely upon interactions of functionally distinct proteins and cellular components. These interactions may be transient or long-lived, but often affect protein motion. Measurement of protein dynamics within a cellular environment, particularly while perturbing protein function with small molecules, may enable dissection of key interactions and facilitate drug discovery; however, current approaches are limited by throughput with respect to data acquisition and analysis. As a result, studies using super-resolution imaging are typically drawing conclusions from tens of cells and a few experimental conditions tested. We addressed these limitations by developing a high-throughput single-molecule tracking (htSMT) platform for pharmacologic dissection of protein dynamics in living cells at an unprecedented scale (capable of imaging >106 cells/day and screening >104 compounds). We applied htSMT to measure the cellular dynamics of fluorescently tagged estrogen receptor (ER) and screened a diverse library to identify small molecules that perturbed ER function in real time. With this one experimental modality, we determined the potency, pathway selectivity, target engagement, and mechanism of action for identified hits. Kinetic htSMT experiments were capable of distinguishing between on-target and on-pathway modulators of ER signaling. Integrated pathway analysis recapitulated the network of known ER interaction partners and suggested potentially novel, kinase-mediated regulatory mechanisms. The sensitivity of htSMT revealed a new correlation between ER dynamics and the ability of ER antagonists to suppress cancer cell growth. Therefore, measuring protein motion at scale is a powerful method to investigate dynamic interactions among proteins and may facilitate the identification and characterization of novel therapeutics.

Abstract

The education technology (EdTech) landscape is expanding rapidly in higher education institutes (HEIs). This growth brings enormous complexity. Protecting the extensive data collected by these tools is crucial for HEIs as data breaches and misuses can have dire security and privacy consequences on the data subjects, particularly students, who are often compelled to use these tools. This urges an in-depth understanding of HEI and EdTech vendor dynamics, which is largely understudied. To address this gap, we conducted a semi-structured interview study with 13 participants who are in EdTech leadership roles at seven HEIs. Our study uncovers the EdTech acquisition process in the HEI context, the consideration of security and privacy issues throughout that process, the pain points of HEI personnel in establishing adequate protection mechanisms in service contracts, and their struggle in holding vendors accountable due to a lack of visibility into their system and power-asymmetry, among other reasons. We discuss certain observations about the status quo and conclude with recommendations for HEIs, researchers, and regulatory bodies to improve the situation.

Abstract

The second "Mineral Detection of Neutrinos and Dark Matter" (MDvDM'24) meeting was held January 8-11, 2024 in Arlington, VA, USA, hosted by Virginia Tech's Center for Neutrino Physics. This document collects contributions from this workshop, providing an overview of activities in the field. MDvDM'24 was the second topical workshop dedicated to the emerging field of mineral detection of neutrinos and dark matter, following a meeting hosted by IFPU in Trieste, Italy in October 2022. Mineral detectors have been proposed for a wide variety of applications, including searching for dark matter, measuring various fluxes of astrophysical neutrinos over gigayear timescales, monitoring nuclear reactors, and nuclear disarmament protocols; both as paleo-detectors using natural minerals that could have recorded the traces of nuclear recoils for timescales as long as a billion years and as detectors recording nuclear recoil events on laboratory timescales using natural or artificial minerals. Contributions to this proceedings discuss the vast physics potential, the progress in experimental studies, and the numerous challenges lying ahead on the path towards mineral detection. These include a better understanding of the formation and annealing of recoil defects in crystals; identifying the best classes of minerals and, for paleo-detectors, understanding their geology; modeling and control of the relevant backgrounds; developing, combining, and scaling up imaging and data analysis techniques; and many others. During the last years, MDvDM has grown rapidly and gained attention. Small-scale experimental efforts focused on establishing various microscopic readout techniques are underway at institutions in North America, Europe and Asia. Abstract The Sc2.0 global consortium to design and construct a synthetic genome based on the Saccharomyces cerevisiae genome commenced in 2006, comprising 16 synthetic chromosomes and a new-to-nature tRNA neochromosome. In this paper we describe assembly and debugging of the 902,994-bp synthetic Saccharomyces cerevisiae chromosome synXVI of the Sc2.0 project. Application of the CRISPR D-BUGS protocol identified defective loci, which were modified to improve sporulation and recover wild-type like growth when grown on glycerol as a sole carbon source when grown at 37˚C. LoxPsym sites inserted downstream of dubious open reading frames impacted the 5’ UTR of genes required for optimal growth and were identified as a systematic cause of defective growth. Based on lessons learned from analysis of Sc2.0 defects and synXVI, an in-silico redesign of the synXVI chromosome was performed, which can be used as a blueprint for future synthetic yeast genome designs. The in-silico redesign of synXVI includes reduced PCR tag frequency, modified chunk and megachunk termini, and adjustments to allocation of loxPsym sites and TAA stop codons to dubious ORFs. This redesign provides a roadmap into applications of Sc2.0 strategies in non-yeast organisms.

13. Resolving the source of branch length variation in the Y chromosome phylogeny

Abstract

Abstract Background Genetic variation in the non-recombining part of the human Y chromosome has provided important insight into the paternal history of human populations. However, a significant and yet unexplained branch length variation of Y chromosome lineages has been observed, notably amongst those that are highly diverged from the human reference Y chromosome. Understanding the origin of this variation, which has previously been attributed to changes in generation time, mutation rate, or efficacy of selection, is important for accurately reconstructing human evolutionary and demographic history. Results Here, we analyze Y chromosomes from present-day and ancient modern humans, as well as Neandertals, and show that branch length variation amongst human Y chromosomes cannot solely be explained by differences in demographic or biological processes. Instead, reference bias results in mutations being missed on Y chromosomes that are highly diverged from the reference used for alignment. We show that masking fast-evolving, highly divergent regions of the human Y chromosome mitigates the effect of this bias and enables more accurate determination of branch lengths in the Y chromosome phylogeny. Conclusion We show that our approach allows us to estimate the age of ancient samples from Y chromosome sequence data and provide updated estimates for the time to the most recent common ancestor using the portion of the Y chromosome where the effect of reference bias is minimized.

Let $n\geq 8$ be divisible by 4. The Clifford-cyclotomic gate set $\mathcal{G}_n$ is the universal gate set obtained by extending the Clifford gates with the $z$-rotation $T_n = \mathrm{diag}(1,\zeta_n)$, where $\zeta_n$ is a primitive $n$-th root of unity. In this note, we show that, when $n$ is a power of 2, a multiqubit unitary matrix $U$ can be exactly represented by a circuit over $\mathcal{G}_n$ if and only if the entries of $U$ belong to the ring $\mathbb{Z}[1/2,\zeta_n]$. We moreover show that $\log(n)-2$ ancillas are always sufficient to construct a circuit for $U$. Our results generalize prior work to an infinite family of gate sets and show that the limitations that apply to single-qubit unitaries, for which the correspondence between Clifford-cyclotomic operators and matrices over $\mathbb{Z}[1/2,\zeta_n]$ fails for all but finitely many values of $n$, can be overcome through the use of ancillas.

Abstract

Purpose – This paper aims to explore pathways in which adaptation challenges may occur. Focus is on the barriers to adaptation, challenges to adaptation and maladaptation with reference to smallholder farmers in the Southern African Development Community region. Design/methodology/approach – Bibliometric analysis techniques were used to track the literature on smallholder farmers’ adaptation challenges. Web of Science was the main data source. A total of 41 articles were retained for analysis and exported into Visualization of Similarities Viewer Software where the development of research on the subject, co-occurrence of keywords analysis, top publishers, citations and total link strength was done. Findings – Results indicate that research on smallholder farmers’ adaptation challenges is not new but has gained more consideration post-2020. The main adaptation challenges emanate from perception barriers and constraints based on determinants of adoption, limitations for resilience building and achieving sustainable adaptation as well as contestations around Climate Smart Agriculture technologies. Practical implications – Effective design of adaptation policies should center on prioritizing the needs of the local people. This would reduce the occurrences of smallholder farmers’ adaptation challenges, promote resilience building and contribute toward achieving sustainable adaptation. Originality/value – It is equally important to document adaptation challenges. However, adaptation challenges are rarely shared with the same enthusiasm as its successes. This work focuses on the matter with the intention of conscientizing smallholder farmers to reduce the risk of repeating the same adaptation mistakes.

17. Bridging the Gap: Preparing Delaware K-12 Teachers for AI Integration

Abstract

The potential of AI in K-12 education is vast, promising personalized learning experiences, enhanced engagement, and innovative instructional tools. However, its introduction into classrooms brings forth concerns ranging from ethics to teacher preparedness. Drawing on Christensen's concept of disruptive innovation, this study aims to assess and improve Delaware teachers' readiness for AI integration, using AI-based TPACK as a theoretical framework. Through a survey instrument tailored for Delaware K-12 educators, the research uncovers gaps in AI literacy and identifies barriers to effective implementation. The findings underscore the urgent need for guidance and support from the Delaware Department of Education (DDOE) to equip teachers with the necessary literacy for ethical and practical AI integration. Recommendations include strategic guidance, professional development initiatives, and frameworks for ethical AI integration, paving the way for transformative teaching methodologies in Delaware's K-12 landscape. Abstract

Flare frequency distributions represent a key approach to addressing one of the largest problems in solar and stellar physics: determining the mechanism that counter-intuitively heats coronae to temperatures that are orders of magnitude hotter than the corresponding photospheres. It is widely accepted that the magnetic field is responsible for the heating, but there are two competing mechanisms that could explain it: nanoflares or Alfv\'en waves. To date, neither can be directly observed. Nanoflares are, by definition, extremely small, but their aggregate energy release could represent a substantial heating mechanism, presuming they are sufficiently abundant. One way to test this presumption is via the flare frequency distribution, which describes how often flares of various energies occur. If the slope of the power law fitting the flare frequency distribution is above a critical threshold, $\alpha=2$ as established in prior literature, then there should be a sufficient abundance of nanoflares to explain coronal heating. We performed $>$600 case studies of solar flares, made possible by an unprecedented number of data analysts via three semesters of an undergraduate physics laboratory course. This allowed us to include two crucial, but nontrivial, analysis methods: pre-flare baseline subtraction and computation of the flare energy, which requires determining flare start and stop times. We aggregated the results of these analyses into a statistical study to determine that $\alpha = 1.63 \pm 0.03$. Abstract

The impact of pole position in seated shot put has been a key research question both in the previous literature and for coaches in the field. The aims of this research were to understand the dynamics of seated shot put and to investigate the impact of changing pole grip height on trunk parameters. Three grip heights are compared: the athlete's standard grip, 75 mm higher than standard, and 75 mm lower than standard, to determine which grip produced greater angular velocity and power at the trunk. In addition, a post-analysis intervention was implemented following this investigation where the athlete completed four weeks of training (8 sessions) with a grip height that was indicated to be superior. The trunk was found to provide the largest contribution to the movement, with a 64% of the total velocity contribution. A lower grip height was found to generate greater power and velocity in trunk rotation and flexion when compared to higher grip heights. When assessed over the intervention period, the lower grip height showed an increased rate of improvement throughout, and a performance advantage over the standard grip after just four sessions. This research demonstrates that pole grip height can impact athlete biomechanical parameters and may improve overall performance given sufficient time.

Abstract

The regulation of cell physiology depends largely upon interactions of functionally distinct proteins and cellular components. These interactions may be transient or long-lived, but often affect protein motion. Measurement of protein dynamics within a cellular environment, particularly while perturbing protein function with small molecules, may enable dissection of key interactions and facilitate drug discovery; however, current approaches are limited by throughput with respect to data acquisition and analysis. As a result, studies using super-resolution imaging are typically drawing conclusions from tens of cells and a few experimental conditions tested. We addressed these limitations by developing a high-throughput single-molecule tracking (htSMT) platform for pharmacologic dissection of protein dynamics in living cells at an unprecedented scale (capable of imaging >106 cells/day and screening >104 compounds). We applied htSMT to measure the cellular dynamics of fluorescently tagged estrogen receptor (ER) and screened a diverse library to identify small molecules that perturbed ER function in real time. With this one experimental modality, we determined the potency, pathway selectivity, target engagement, and mechanism of action for identified hits. Kinetic htSMT experiments were capable of distinguishing between on-target and on-pathway modulators of ER signaling. Integrated pathway analysis recapitulated the network of known ER interaction partners and suggested potentially novel, kinase-mediated regulatory mechanisms. The sensitivity of htSMT revealed a new correlation between ER dynamics and the ability of ER antagonists to suppress cancer cell growth. Therefore, measuring protein motion at scale is a powerful method to investigate dynamic interactions among proteins and may facilitate the identification and characterization of novel therapeutics.

Introduction Pain management in patients with chronic pain and comorbid depression is challenging and understudied. There is interest in intermittent theta-burst stimulation (iTBS), a new modality of repetitive transcranial magnetic stimulation (rTMS). This retrospective review describes changes in pain, anxiety and depression throughout iTBS treatment at the dorsolateral prefrontal cortex (DLPFC).Methods A retrospective chart review was conducted of patients who underwent their first acute series of iTBS treatments at the DLPFC for depression at a single institution between 2020 and 2023. Data on depression, anxiety, and pain were collected throughout iTBS treatment using the Beck Depression Inventory–II (BDI-II; higher scores indicate worse depression) and visual analogue scale (VAS; 0–100, higher scores indicate worse pain, anxiety, and depression). Nonparametric tests were used for all analyses.Results Of 104 patients, 52 reported moderate pain at baseline (50.0%). Abstract

This guidance updates 2021 GRADE (Grading of Recommendations Assessment, Development and Evaluation) recommendations regarding immediate allergic reactions following coronavirus disease 2019 (COVID-19) vaccines and addresses revaccinating individuals with first-dose allergic reactions and allergy testing to determine revaccination outcomes. Recent meta-analyses assessed the incidence of severe allergic reactions to initial COVID-19 vaccination, risk of mRNA-COVID-19 revaccination after an initial reaction, and diagnostic accuracy of COVID-19 vaccine and vaccine excipient testing in predicting reactions. GRADE methods informed rating the certainty of evidence and strength of recommendations. A modified Delphi panel consisting of experts in allergy, anaphylaxis, vaccinology, infectious diseases, emergency medicine, and primary care from Australia, Canada, Europe, Japan, South Africa, the United Kingdom, and the United States formed the recommendations. We recommend vaccination for persons without COVID-19 vaccine excipient allergy and revaccination after a prior immediate allergic reaction. We suggest against >15-minute postvaccination observation. We recommend against mRNA vaccine or excipient skin testing to predict outcomes. We suggest revaccination of persons with an immediate allergic reaction to the mRNA vaccine or excipients be performed by a person with vaccine allergy expertise in a properly equipped setting. We suggest against premedication, split-dosing, or special precautions because of a comorbid allergic history.

Abstract

How do human beings make sense of their relation to the world and realize their ability to effect change? Applying modern concepts and methods of coordination dynamics we demonstrate that patterns of movement and coordination in 3-4 month-olds may be used to identify states and behavioral phenotypes of emergent agency. By means of a complete coordinative analysis of baby and mobile motion and their interaction, we show that the emergence of agency takes the form of a punctuated self-organizing process, with meaning found both in movement and stillness.

35. Chronic Symptomatology Among Infants, Children, and Adolescents Within 12 Months After SARS-CoV-2 Infection

Abstract

Objective . The objective of this public health surveillance project was to estimate the proportion of persons under the age of 18 years with confirmed SARS-CoV-2 infection who developed chronic symptoms and to further characterize the symptoms and associated factors. Methods . Parents provided information during a telephone interview or through a web-based questionnaire. Results . Of 212 infants, children, and adolescents, 11 (5.2%) experienced a wide range of mild to severe chronic symptoms following SARS-CoV-2 infection, with 90% indicating inability to continue normal activities. Factors associated with chronic symptoms were pre-existing chronic medical conditions overall, certain categories of symptoms (eg, neurologic/psychiatric symptoms), and specific symptoms experienced with the acute SARS-CoV-2 infection (eg, fatigue, vomiting). Conclusion . Future research regarding chronic symptomatology among persons with confirmed SARS-CoV-2 infection would benefit from the use of standardized definitions of the timing and duration of chronic symptoms and from the enrollment of comparison groups.

Abstract

State-space models are used in many fields when dynamics are unobserved. Popular methods such as the Kalman filter and expectation maximization enable estimation of these models but pay a high computational cost in large-scale analysis. In these approaches, sparse inverse covariance estimators can reduce the cost; however, a trade-off between enforced sparsity and increased estimation bias occurs, which demands careful consideration in low signal-to-noise ratio scenarios. We overcome these limitations by 1) Introducing multiple penalized state-space models based on data-driven regularization; 2) Implementing novel algorithms such as backpropagation, state-space gradient descent, and alternating least squares; 3) Proposing an extension of K-fold cross-validation to evaluate the regularization parameters. Finally, we solve the simultaneous brain source localization and functional connectivity problems for simulated and real MEG/EEG signals for thousands of sources on the cortical surface, demonstrating a substantial improvement over state-of-the-art methods., Comment: 33 pages

Abstract

Fungal infections have become an increasing threat as a result of growing numbers of susceptible hosts and diminishing effectiveness of antifungal drugs due to multi-drug resistance. This reality underscores the need to develop novel drugs with unique mechanisms of action. We recently identified 5-(N,N-hexamethylene)amiloride (HMA), an inhibitor of human Na+/H+ exchanger isoform 1, as a promising scaffold for antifungal drug development. In this work, we carried out susceptibility testing of 45 6-substituted HMA and amiloride analogs against a panel of pathogenic fungi. A series of 6-(2-benzofuran)amiloride and HMA analogs that showed up to a 16-fold increase in activity against Cryptococcus neoformans were identified. Hits from these series showed broad-spectrum activity against both basidiomycete and ascomycete fungal pathogens, including multidrug-resistant clinical isolates.

43. Simplified dark matter models with charged mediators

Abstract

We review simplified models in which a singlet Majorana dark matter candidate couples to Standard Model (SM) fermions through interactions mediated by scalar fermion partners. We summarize the two primary production mechanisms in these scenarios: dark matter annihilation mediated by first or second generation scalar fermion partners with significant left-right chiral mixing and co-annihilation with scalar fermion partners nearly degenerate in mass with the dark matter. We then highlight the most interesting phenomenological aspects of charged mediator models relevant for current and future searches for new physics. We describe precision measurements of SM fermion dipole moments, including models with scalar muon partners that can account for $g_\mu-2$. We discuss new search strategies for charged mediators at the LHC and the projected sensitivity of future lepton colliders. We summarize constraints from direct detection and demonstrate how next generation experiments might probe QCD-charged mediators at mass scales beyond the sensitivity of the LHC. We also review the prospects for indirect detection of models with scalar lepton partners, focusing on the sensitivity of gamma-ray searches to internal bremsstrahlung emission., Comment: contribution to Snowmass 2021; 29 pages, 12 figures
