3. Persistent Homology to Study Cold Hardiness of Grape Cultivars

Abstract

Persistent homology is a branch of computational algebraic topology that studies shapes and extracts features over multiple scales. In this paper, we present an unsupervised approach that uses persistent homology to study divergent behavior in agricultural point cloud data. More specifically, we build persistence diagrams from multidimensional point clouds, and use those diagrams as the basis to compare and contrast different subgroups of the population. We apply the framework to study the cold hardiness behavior of 5 leading grape cultivars, with real data from over 20 growing seasons. Our results demonstrate that persistent homology is able to effectively elucidate divergent behavior among the different cultivars; identify cultivars that exhibit variable behavior across seasons; and identify seasonal correlations., Comment: 5 pages, 12 figures, AAAI 2023 Workshop AIAFS

4. Multi-Task Learning for Budbreak Prediction

Abstract

Grapevine budbreak is a key phenological stage of seasonal development, which serves as a signal for the onset of active growth. This is also when grape plants are most vulnerable to damage from freezing temperatures. Hence, it is important for winegrowers to anticipate the day of budbreak occurrence to protect their vineyards from late spring frost events. This work investigates deep learning for budbreak prediction using data collected for multiple grape cultivars. While some cultivars have over 30 seasons of data others have as little as 4 seasons, which can adversely impact prediction accuracy. To address this issue, we investigate multi-task learning, which combines data across all cultivars to make predictions for individual cultivars. Abstract

Cold temperatures during fall and spring have the potential to cause frost damage to grapevines and other fruit plants, which can significantly decrease harvest yields. To help prevent these losses, farmers deploy expensive frost mitigation measures such as sprinklers, heaters, and wind machines when they judge that damage may occur. This judgment, however, is challenging because the cold hardiness of plants changes throughout the dormancy period and it is difficult to directly measure. This has led scientists to develop cold hardiness prediction models that can be tuned to different grape cultivars based on laborious field measurement data. In this paper, we study whether deep learning models can improve cold hardiness prediction for grapes based on data that has been collected over a 30-year time period. A key challenge is that the amount of data per cultivar is highly variable, with some cultivars having only a small amount. For this purpose, we investigate the use of multi-task learning to leverage data across cultivars in order to improve prediction performance for individual cultivars. We evaluate a number of multi-task learning approaches and show that the highest performing approach is able to significantly improve over learning for single cultivars and outperforms the current state-of-the-art scientific model for most cultivars., Comment: 6 pages, 2 figures, accepted at IAAI-23

Abstract

Several initiatives at establishing a classification of inherited metabolic disorders have been published previously, some focusing on pathomechanisms, others on clinical manifestations, while yet another attempted a simplified approach of a comprehensive nosology. Some of these classifications suffered from shortcomings, such as lack of a mechanism for continuous update in light of a rapidly evolving field, or lack of widespread input from the metabolic community at large. Our classification-the International Classification of Inherited Metabolic Disorders, or International Classification of Inborn Metabolic Disorders (ICIMD)-includes 1450 disorders, and differs from prior approaches in that it benefited from input by a large number of experts in the field, and was endorsed by major metabolic societies around the globe. Several criteria such as pathway involvement and pathomechanisms were considered. The main purpose of the hierarchical, group-based approach of the ICIMD is an improved understanding of the interconnections between many individual conditions that may share functional, clinical, and diagnostic features. The ICIMD aims to include any primary genetic condition in which alteration of a biochemical pathway is intrinsic to specific biochemical, clinical, and/or pathophysiological features. As new disorders are discovered, we will seek the opinion of experts in the advisory board prior to inclusion in the appropriate group of the ICIMD, thus guaranteeing the continuing relevance of this classification via regular curation and expert advice.

28. Radium levels in Brazil nuts: A review of the literature.

Abstract

Brazil nuts are well known for their extraordinarily high selenium content. For this reason, they are frequently recommended as a kind of natural selenium ‘supplement’, particularly for certain population groups such as vegetarians and vegans in regions with low soil selenium levels. Typically, an intake of one or two Brazil nuts per day is recommended. Brazil nuts, however, also stand out from other nuts in terms of their high (albeit highly variable) radium content. The radium isotopes Ra‐226 and Ra‐228 emit alpha‐ and beta‐radiation, with this type of radiation being particularly harmful when ingested. Consequently, it is important to consider radium levels in Brazil nuts before formulating recommendations for a long‐term, daily intake of these nuts. To date, however, no comprehensive overview of radium levels in Brazil nuts has been published. Therefore, a literature review without time or language restrictions was conducted, including unpublished original data from Germany. The literature review (including the German data) indicated mean Ra‐226 and Ra‐228 levels of 49 (range: 17–205) mBq/g and 67 (range: 12–235) mBq/g, respectively. Assuming a consistent daily intake of one or two Brazil nuts, this would result in an effective dose of ~88–220 μSv/year. This level of exposure appears to be neither clearly harmful nor clearly harmless. As increased radioactivity exposure (at least at higher doses) is associated with increased cancer risk, randomised controlled trials assessing the effect of Brazil nuts on cancer risk biomarkers are needed. Abstract

After the detection of bovine spongiform encephalopathy (BSE), and a zoonotic transmissible spongiform encephalopathy (TSE) caused by the pathological prion protein (PrP Sc ) in two goats, the investigation of goat prions became of greater interest. Therefore, a broad collection of European goat TSE isolates, including atypical scrapie, CH1641 and goat BSE as reference prion strains were biochemically characterised and subsequently inoculated into seven rodent models for further analysis (already published results of this comprehensive study are reviewed here for com-parative reasons). We report here the histopathological and immunohistochemical data of this goatTSE panel, obtained after the first passage in Tgshp IX (tg-shARQ) mice, which over express the ovine prion protein. In addition to the clear-cut discrimination of all reference prion strains from the classical scrapie (CS) isolates, we were further able to determine three categories of CS strains.The investigation further indicates the occurrence of sub-strains that slightly resemble distant TSE strains, such as BSE or CH1641, reinforcing the theory that CS is not a single strain but a mixture of sub-strains, existing at varying extents in one isolate. This study further proved that Tgshp IX is apotent and reliable tool for the in-depth characterisation of prion strains.
